The complete mitochondrial genome (mitogenome) of Saturnia jonasii (Lepidoptera: Saturniidae) was sequenced and compared to those of 19 other bombycoid species. Furthermore, the mitogenome sequences were used to infer phylogenetic relationships among bombycoid species. The 15,261-bp Saturnia jonasii mitogenome contained the typical sets of genes and gene arrangements found in majority of Lepidoptera. All Bombycoidea species, including Saturnia jonasii, have a 15-33-bp spacer sequence at the trnS 2 -ND1 junction. The phylogenetic reconstruction of bombycoid species consistently and strongly supported monophylies of the families, Saturniidae, Bombycidae, and Sphingidae, based on Bayesian inference (BI) and maximum-likelihood (ML) methods. We sequenced the entire mitochondrial genome (mitogenome) of two gelechioids, Mesophleps albilinella and Dichomeris ustalella, and compared their genome organization and sequence composition to those of available gelechioid mitogenomes for an enhanced understanding of Gelechioidea genomic characteristics. We compared all available lepidopteran mitogenome arrangements, including that of M. albilinella, which is unique in Gelechioidea, to comprehend the extensiveness and mechanisms of gene rearrangement in Lepidoptera. The genomes of M. albilinella and D. ustalella are 15,274 and 15,410 bp in size, respectively, with the typical sets of mitochondrial (mt) genes. The COI gene begins with CGA (arginine) in all sequenced gelechioids, including M. albilinella and D. ustalella, reinforcing the feature as a synapomorphic trait, at least in the Gelechioidea. Each 353- and 321-bp long A + T-rich region of M. albilinella and D. ustalella contains one (D. ustalella) or two (M. albilinella) tRNA-like structures. The M. albilinella mitogenome has a unique gene arrangement among the Gelechioidea: ARNESF (the underline signifies an inverted gene) at the ND3 and ND5 junction, as opposed to the ARNSEF that is found in ancestral insects. An extensive search of available lepidopteran mitogenomes, including that of M. albilinella, turned up six rearrangements that differ from those of ancestral insects. Most of the rearrangements can be explained by the tandem duplication-random loss model, but inversion, which requires recombination, is also found in two cases, including M. albilinella. Excluding the MIQ rearrangement at the A + T-rich region and ND2 junction, which is found in nearly all Ditrysia, most of the remaining rearrangements found in Lepidoptera appear to be independently derived in that they are automorphic at several taxonomic scales, although current mitogenomic data are limited, particularly for congeneric data.

In this study, we describe the complete mitochondrial genome (mitogenome) sequence of the Actias aliena belonging to the lepidopteran family Saturniidae in terms of general genomic features and composition. The 15,243 bp long genome consisted of a typical set of genes (13 protein-coding genes, 2 rRNA genes and 22 tRNA genes) and 1 major non-coding A+T-rich region. The A. aliena mitogenome harbored the gene order tRNA(Met), tRNA(Ile) and tRNA(Gln) between the A+T-rich region and ND2, as shown in most lepidopteran species. The COI gene possessed the CGA initiator, which is found in nearly all lepidopterans lacking a canonical ATN initiator. Twenty-one tRNAs formed the cloverleaf secondary structures but tRNA(Ser)(AGN) formed a simple loop in the DHU arm. The 328 bp long A+T-rich region, which was located between the S rRNA and tRNA(Met) genes, contained several Lepidoptera-specific sequences, such as the ATAGA motif, a poly-T stretch, an AT repeat, and a poly-A stretch, along with an unusual tRNA(Phe)-like structure.

The mulberry white caterpillar, Rondotia menciana, belongs to the lepidopteran family Bombycidae, in which the domestic silkworm, Bombyx mori is included. In this study, we describe the complete mitochondrial genome of R. menciana in terms of general genomic features and characteristic features found in the A+T-rich region. The 15,364 bp long genome consisted of a typical set of genes (13 protein-coding genes [PCGs], 2 rRNA genes, and 22 tRNA genes) and 1 major non-coding A+T-rich region, with the typical arrangement found in Lepidoptera. Twelve of the 13 PCGs started with typical ATN codons, except for the COI, which began with CGA and twelve of 13 PCGs had complete stop codons, except for the COII, which ended with a single T. The 360 bp long A+T-rich region harbored the conserved sequence blocks typically found in lepidopteran insects. Additionally, the A+T-rich region of R. menciana contained one tRNA(Met)-like structure, which had a proper anticodon and secondary structure.

We sequenced mitogenomes of five skippers (family Hesperiidae, Lepidoptera) to obtain further insight into the characteristics of butterfly mitogenomes and performed phylogenetic reconstruction using all available gene sequences (PCGs, rRNAs, and tRNAs) from 85 species (20 families in eight superfamilies). The general genomic features found in the butterflies also were found in the five skippers: a high A+T composition (79.3%-80.9%), dominant usage of TAA stop codon, similar skewness pattern in both strands, consistently length intergenic spacer sequence between tRNA(Gln) and ND2 (64-87 bp), conserved ATACTAA motif between tRNA(Ser (UCN)) and ND1, and characteristic features of the A+T-rich region (the ATAGA motif, varying length of poly-T stretch, and poly-A stretch). The start codon for COI was CGA in four skippers as typical, but Lobocla bifasciatus evidently possessed canonical ATG as start codon. All species had the ancestral arrangement tRNA(Asn)/tRNA(Ser (AGN)), instead of the rearrangement tRNA(Ser (AGN))/tRNA(Asn), found in another skipper species (Erynnis). Phylogenetic analyses using all available genes (PCGs, rRNAS, and tRNAs) yielded the consensus superfamilial relationships ((((((Bombycoidea+Noctuoidea+Geometroidea)+Pyraloidea)+Papilionoidea)+Tortricoidea)+Yponomeutoidea)+Hepialoidea), confirming the validity of Macroheterocera (Bombycoidea, Noctuoidea, and Geometroidea in this study) and its sister relationship to Pyraloidea. Within Rhopalocera (butterflies and skippers) the familial relationships (Papilionidae+(Hesperiidae+(Pieridae+((Lycaenidae+Riodinidae)+Nymphalidae)))) were strongly supported in all analyses (0.98-1 by BI and 96-100 by ML methods), rendering invalid the superfamily status for Hesperioidea. On the other hand, current mitogenome-based phylogeny did not find consistent superfamilial relationships among Noctuoidea, Geometroidea, and Bombycoidea and the familial relationships within Bombycoidea between analyses, requiring further taxon sampling in future studies., (Copyright © 2014 Elsevier B.V. The aquatic moth, Elophila interruptalis (Lepidoptera: Crambidae) belongs to the subfamily Nymphulinae, nearly all of which are aquatic in their entire larval and pupal stages. The 15,351-bp long complete mitogenome consisted of a typical set of genes (13 protein-coding genes, two rRNA genes and 22 tRNA genes) and one major non-coding A+T-rich region, with the typical arrangement found in the majority of Lepidoptera. One of the unusual features of the E. interruptalis mitogenome is the presence of a tRNA(Phe)-like sequence beyond the A+T-rich region. The sequence is encoded in the minor strand of the genome overlapping with the reversely encoded regular tRNA(Glu) by 65 bp. The sequence divergence of the tRNA(Phe)-like sequence to that of regular E. interruptalis tRNA(Phe) and other within-familial species was as low as 59% ∼ 71%, but has a proper folding structure with well-matched stems and identical anticodon sequences to the regular copy.

We newly sequenced mitochondrial genomes of Spodoptera litura and Cnaphalocrocis medinalis belonging to Lepidoptera to obtain further insight into mitochondrial genome evolution in this group and investigated the influence of optimal strategies on phylogenetic reconstruction of Lepidoptera. Estimation of p-distances of each mitochondrial gene for available taxonomic levels has shown the highest value in ND6, whereas the lowest values in COI and COII at the nucleotide level, suggesting different utility of each gene for different hierarchical group when individual genes are utilized for phylogenetic analysis. Phylogenetic analyses mainly yielded the relationships (((((Bombycoidea + Geometroidea) + Noctuoidea) + Pyraloidea) + Papilionoidea) + Tortricoidea), evidencing the polyphyly of Macrolepidoptera. The Noctuoidea concordantly recovered the familial relationships (((Arctiidae + Lymantriidae) + Noctuidae) + Notodontidae). The tests of optimality strategies, such as exclusion of third codon positions, inclusion of rRNA and tRNA genes, data partitioning, RY recoding approach, and recoding nucleotides into amino acids suggested that the majority of the strategies did not substantially alter phylogenetic topologies or nodal supports, except for the sister relationship between Lycaenidae and Pieridae only in the amino acid dataset, which was in contrast to the sister relationship between Lycaenidae and Nymphalidae in Papilionoidea in the remaining datasets.

The 15,389-bp long complete mitogenome of the endangered red-spotted apollo butterfly, Parnassius bremeri (Lepidoptera: Papilionidae) was determined in this study. The start codon for the COI gene in insects has been extensively discussed, and has long remained a matter of some controversy. Herein, we propose that the CGA (arginine) sequence functions as the start codon for the COI gene in lepidopteran insects, on the basis of complete mitogenome sequences of lepidopteran insects, including P. bremeri, as well as additional sequences of the COI start region from a diverse taxonomic range of lepidopteran species (a total of 53 species from 15 families). In our extensive search for a tRNA-like structure in the A+T-rich region, one tRNA(Trp)-like sequence and one tRNA(Leu) (UUR)-like sequence were detected in the P. bremeri A+T-rich region, and one or more tRNA-like structures were detected in the A+T-rich region of the majority of other sequenced lepidopteran insects, thereby indicating that such features occur frequently in the lepidopteran mitogenomes. Phylogenetic analysis using the concatenated 13 amino acid sequences and nucleotide sequences of PCGs of the four macrolepidopteran superfamilies together with the Tortricoidea and Pyraloidea resulted in the successful recovery of a monophyly of Papilionoidea and a monophyly of Bombycoidea. However, the Geometroidea were unexpectedly identified as a sister group of the Bombycoidea, rather than the Papilionoidea.

The fall armyworm (FAW), Spodoptera frugiperda (Lepidoptera: Noctuidae), is native to tropical and subtropical regions of the Western Hemisphere, but is now regularly appearing in crop fields across South Korea, particularly in corn fields. Therefore, it is crucial to promptly and accurately identify the presence of FAW in crop fields to effectively eradicate it as a regulated quarantine species. We developed a loop-mediated isothermal amplification (LAMP) assay, which allows for rapid in-filed identification. To develop the LAMP assay, we selected FAW-specific genomic regions from the whole-genome sequences of one FAW and 13 other lepidopteran species and validated five primer sets that consistently produced positive reactions in ten FAW samples collected from eight different locations in four countries. The assay successfully identified FAW in a maximum of 45 min, starting from crude DNA extraction (~15 min) to diagnosis (30 min) from the following samples, which were deposited outdoors for 30 days: a 1st-instar larva, an adult leg, an adult antenna, and 1/16 and 1/8 of an adult thorax. Despite the broad adoption of multispecies coalescent (MSC) methods for nuclear phylogenomics, they have yet to be applied to mitochondrial (mt) genomic data. As the potential sources of phylogenomic bias that MSC methods can address, such as incomplete lineage sorting, horizontal gene transfer and gene tree heterogeneity, have been found in mt genomic data, these approaches may improve the accuracy of phylogenetic inference with these data. In the present study, we examined the behaviour of MSC methods in reconstructing the phylogeny of Lepidoptera (butterflies and moths), a group for which mt genomic data are known to have strong resolving power. Traditional concatenation methods of analysing mt genomes for Lepidoptera infer topologies highly congruent with those generated from independent nuclear datasets. Individual mt gene trees performed poorly in recovering consensus relationships at deep levels (i.e. superfamily monophyly and inter‐relationships) and only moderately well for shallow relationships (i.e. within Papilionoidea). In contrast, MSC analyses with ASTRAL performed strongly with almost complete concordance to both concatenated mt genome analyses and independent nuclear analyses at both deep and shallow phylogenetic scales. Outgroup choice had a limited impact on tree accuracy, with even phylogenetically distant outgroups still resulting in topologies highly congruent with results from nuclear datasets, although MSC analyses appeared to be marginally more affected by outgroup choice than concatenation analyses. In general, discordance between concatenation and MSC analyses was found at nodes whose resolution varied between previous nuclear phylogenomic studies. The sensitivity of individual relationships to analysis with MSC vs concatenation can thus be used to test the robustness of phylogenetic hypotheses. The black-veined white, Aporia crataegi (Lepidoptera: Pieridae), is distributed from northwest Africa throughout most of Europe and temperate Asia to far eastern Russia and Japan and is presumed to be extinct in South Korea, with only a few dried specimens remaining. A common conservation practice for such near-extinct species is the launch of an introduction program, but prior genetic analysis of donor and donee populations may be essential for the success of such a program. In the present study, we investigated the genetic diversity and the relationships of A. crataegi populations from South Korea and nearby Asian countries, using 11 newly developed A. crataegi-specific microsatellite markers and mitochondrial DNA (mtDNA) sequences from two genes (a total of 1317 bp from COI and CytB). mtDNA-based analyses, using a total of 115 individuals collected from China, Russia, Mongolia, and Japan and museum specimens from South Korea consistently showed long-held, close genetic relationships between A. crataegi populations from Mongolia, China, and Russia and those from South Korea, with the highest diversity detected in the Mongolian population. Principal coordinate analyses and STRUCTURE analyses, based on microsatellite markers, also suggested that A. crataegi from South Korea had a similar gene pool to populations from China, Mongolia, and Russia, with a similar degree of genetic diversity among these populations. Taken together, the mtDNA and microsatellite data suggest that the northern populations, particularly those from Mongolia, can be considered the most suitable population as an immediate donor for the near-extinct South Korean population of A. crataegi. The complete mitochondrial genome (mitogenome) of Monopis longella Walker, 1863 (Lepidoptera: Tineidae) comprises 15,541 bp and contains a typical set of genes and one non-coding region. The gene arrangement of M. longella is unique for Lepidoptera in that it has a trnI-trnM-trnQ sequence in the A + T-rich region and ND2 junction. Unlike most other lepidopteran insects, in which the COI gene has CGA as the start codon, M. longella COI has an ATT codon. Phylogenetic analyses based on the concatenated sequences of 13 protein-coding genes and two rRNA genes, using the Bayesian inference (BI) method, placed M. longella in the Tineidae, sister in position to the cofamilial species, Tineola bisselliella, with the highest nodal support. Tineidae, represented by three species including M. longella, formed a monophyletic group with high support (Bayesian posterior probability = 0.99). Within Tineoidea the sister relationship between Tineidae and Meessiidae was obtained with the highest support, leaving Psychidae occupying the basal lineage of the two families. The mitochondrial genome (mitogenome) of Coleophora therinella Tengström, 1848 is the first report for the family Coleophoridae in Lepidoptera. The 15,539-bp long complete genome has an arrangement identical to that observed in most lepidopteran genomes. COI had the atypical CGA codon that is frequently found in the start region of the lepidopteran COI, and COII had the GTG codon found previously in Drosophila yakuba ND5 and Rattus norvegicus ND1. The 457-bp long A + T-rich region was the second largest, next to Blastobasis lacticolella, which belongs to Blastobasidae in the superfamily Gelechioidea. The A/T content of the whole mitogenome was 80.7%; however, it varied among the regions/genes as follows: A + T-rich region, 94.8%; srRNA, 85.0%; lrRNA, 84.3%; tRNAs, 81.5%; and PCGs, 78.9%. Phylogenetic analyses with concatenated sequences of the 13 PCGs and two RNA genes using the maximum likelihood method, placed Coleophoridae, represented only by C. therinella, as the most basal lineage of the Gelechioidea families consisted of Stathmopodidae, Scythrididae, Blastobasidae, Autostichidae, and Oecophoridae, but nodal support for this grouping was very low (27%). Currently, several families of Gelechioidea are represented by a single species. Thus, extended sampling is required for further reasonable inference for the relationships of these families. To meet the increasing demands of the society in the current era, new strains of the domesticated silkworm Bombyx mori Linnaeus, 1758 (Lepidoptera: Bombycidae) are being continuously bred. Consequently, cataloging the genetic information of pure lines is essential. The strain Jam 146, whose larvae have atypical pale, crescent-shaped body markings, is an important breeding resource due to its excellent fecundity. In this study, we sequenced the mitochondrial genome (mitogenome) of this strain using next-generation sequencing. The complete genome of this strain has a gene arrangement typical of Lepidoptera. The length of the Jam 146 mitogenome (15,661 bp) is well within the range reported in other B. mori strains, i.e. between 15,629 (Baiyun strain, China) and 15,676 bp (Hukpyobeom strain, South Korea). However, the total length of protein-coding genes, 3,733 codons in Jam 146 and two other silkworm strains previously reported from South Korea, is 13 codons longer than that in other B. mori strains. Phylogenetic analysis of 22 silkworm strains from nine countries showed that the Jam 146 strain forms a strong cluster with three other strains from China, Japan, and South Korea, suggesting that after their split from a common ancestor, the evolutionary divergence among the silkworm strains in these countries has been limited. We sequenced the mitochondrial genome (mitogeome) of the summer heath fritillary bullterfly, Mellicta ambigua Ménétriès, 1859 (Lepidoptera: Nymphalidae), which is listed as an endangered insect in South Korea. The 15,205-bp long complete genome contained 13 protein-coding genes (PCGs), 2 rRNA genes, 22 tRNA genes, and 1 A + T-rich region with an arrangement identical to that observed in most insect mitogenomes. Unlike the other PCGs, COI had the atypical CGA start codon frequently found in lepidopteran COI. The A/T content of the whole mitogenome was 80.57%; however, it varied among the regions/genes as follows: A + T-rich region, 93.39%; srRNA, 85.37%; lrRNA, 84.92%; tRNAs, 81.13%; and PCGs, 79.22%. Phylogenetic analyses using concatenated sequences of the 13 PCGs and 2 rRNAs placed M. ambigua as a sister group to the within-tribe species, Melitaea cinxia, with the highest nodal support both in the maximum-likelihood (ML) and Bayesian inference (BI) methods. Abstract: In the present study, specimens of Dendrolimus superans collected from South Korea suggest the presence of D. sibiricus, instead of D. superans. Comparisons of the wing morphology, female and male genitalia, 3′‐end region of the cytochrome c oxidase I (COI) gene sequence, and internal transcribed spacer (ITS) 2 sequence of the Korean specimens with those of the D. superans specimens from Japan consistently supported the presence of D. sibiricus in South Korea. Phylogenetic analyses of the concatenated sequences of COI and ITS2 from the available sequence types of D. sibiricus and D. superans, along with South Korean specimens, were conducted using the Bayesian inference (BI) and maximum likelihood (ML) methods. These phylogenetic analyses placed the South Korean specimens with the Russian D. sibiricus as an inclusive group, excluding the Japanese D. superans, indicating the distribution of D. sibiricus in South Korea. Nevertheless, D. superans formed a distinct group only by BI analysis (Bayesian posterior probabilities = 0.89), whereas D. sibiricus, including the South Korean samples, formed a distinct group only by the ML analysis (99%), suggesting a low genetic divergence between the two species. The silver stripped skipper, Leptalina unicolor Bremer and Grey, 1853 (Lepidoptera: Hesperiidae), is listed as endangered insect in South Korea. We sequenced the whole genome (15,854 bp) of L. unicolor species using Next-Generation Sequencing method and the subsequent gap-filling method. This genome included a set of typical genes and one major non-coding A + T-rich region, with an arrangement identical to that observed in most lepidopteran genomes. Twelve protein-coding genes (PCGs) had the typical ATN start codon, whereas COI had the atypical CGA codon that is frequently found in the start region of the lepidopteran COI. The 757-bp long A + T-rich region was the second largest among completely sequenced Hesperiidae, which ranged from 234 to 793 bp. Phylogenetic reconstruction was performed by maximum-likelihood method using the concatenated sequences of 13 PCGs and two rRNAs of available species of Hesperiidae, including that of L. unicolor (a total of 28 species). The resulting phylogeny provided strong support for monophyletic Heteropterinae in which L. unicolor belongs, with the highest nodal support and a sister relationship between current L. unicolor and co-subfamilial species Carterocephalus silvicola with a bootstrap value of 91%. The complete mitochondrial genome (mitogenome) of Ostrinia palustralis memnialis Walker, 1859 (Lepidoptera: Crambidae) was determined to be 15,246 bp with a typical set of genes (13 protein-coding genes [PCGs], 2 rRNA genes, and 22 tRNA genes) and one non-coding region, with an arrangement identical to that observed in most lepidopteran genomes. Twelve PCGs have the typical ATN start codon, whereas COI has an atypical CGA codon frequently found in the start region of the lepidopteran COI. At 330 bp, the A + T-rich region is well within the range found in other Pyraloidea. The A + T content of the whole genome, PCGs, srRNA, lrRNA, tRNAs, and the A + T-rich region all are well within the range found in other Pyraloidea. Phylogenetic analyses of the concatenated sequences of the 13 PCGs using Bayesian inference (BI) and maximum-likelihood (ML) methods placed O. palustralis as a sister group to Ostrinia furnacalis and Ostrinia nubilalis, with the highest nodal support. The complete mitochondrial genome of the female-wingless bagworm moth, Eumeta variegata Snellen, 1879 (Lepidoptera: Psychidae), is 15,660 base pairs (bp) and contains a typical set of genes (13 protein-coding genes [PCGs], 2 rRNA genes, and 22 tRNA genes) and one non-coding region, with an arrangement identical to that observed in most lepidopteran genomes. Twelve PCGs contained the typical ATN start codon, whereas COI had the atypical CGA codon, which is frequently detected in the start region of the lepidopteran COI. The A + T-rich region was unusually short with only 94 bp. A recent report of the same species originating from Japan revealed a lack of trnE and trnF and a 1,118 bp long A + T-rich region. Hipparchia autonoe belongs to the family Nymphalidae ( Lepidoptera) and is designated as an endangered insect and national monument in Korea. It only inhabits a very restricted area on Mt. Halla but is widely distributed in several Asian countries including Mongolia. A previous study conducted to understand the genetic relationship between Mt. Halla and Mongolian H. autonoe for conservation purposes suffered from a limited number of samples. Therefore, we sequenced the DNA barcode region of an additional 36 H. autonoe individuals, combined them with previous data from 19 individuals, and performed phylogenetic and population genetic analyses. Furthermore, the internal transcribed spacer 2 ( ITS2) region was also sequenced from the 36 samples as a nuclear DNA marker. The existence of independent haplotypes, sequence types, and significant FST estimates ( P < 0.05) between Mt. Halla and Mongolian populations indicated hampered gene flow between the populations. Nevertheless, an absence of a reciprocal monophyletic group in Mt. Halla and Mongolian populations by cytochrome oxidase subunit I gene- and ITS2-based phylogeny suggests that the genetic isolation of the Mt. Abstract: The black-veined white, Aporia crataegi (Lepidoptera: Papilionoidea) is nearly extinct in South Korea, although substantial numbers of dried specimens are available. One of the common practices used to rescue such endangered species is to launch a re-introduction program after a proper amount of genetic information is analyzed from donor and donee populations. In this study, we sequenced the complete mitochondrial genome (mitogenome) of A. crataegi to accumulate genetic information for subsequent population studies and to further understand the mitogenome evolution in true butterflies, Papilionoidea. The 15,140-bp long A. crataegi mitogenome has typical sets of 37 genes and is the smallest among the true butterfly species, with overall slightly smaller size genes and regions throughout the genome. The A/T content of the genome (81.3%) is the highest in Pieridae, where A. crataegi belongs, but lower than that of the lycaenid species (81.7%–82.7%). Unlike the diversified or modified usage of an anticodon for tRNASer(AGN), the species of Pieridae including A. crataegi all contain GCT that has been hypothesized as being ancestral for Lepidoptera. A total of 111bp of non-coding sequences are interspersed in 13 regions, ranging in size from 1–49bp. Among these sequences, relatively longer ones (≥16bp) all have relatively higher sequence identity to other regions of the genome, suggesting partial duplication of the sequences during A. crataegi evolution. Abstract: Samia cynthia ricini is a commercial silk-producing insect that is now reared year-round in Korea, with the expectation of being utilized for diverse purposes. In this report, we present the complete mitochondrial genome (mitogenome) of S. c. ricini. The 15,384-bp long S. cynthia ricini mitogenome was amplified into 26 short fragments using three long overlapping fragments using primers designed from reported lepidopteran mitogenome sequences. The genome comprises 37 genes (13 protein-coding genes, two rRNA genes, and 22 tRNA genes), and one large non-coding region termed the A+T-rich region. The A/T content of the third codon position was 91.7%, which was 18.8% and 21.6% higher than those of first and second codon positions, respectively. The high A/T content in the genome is reflected in codon usage, accounting for 39.5% of A/T-composed codons (TTA, ATT, TTT, and ATA). Unlike a previous report on the start codon for the COI gene, the S. c. ricini COI gene commences with a typical ATT codon. A total of 221bp of non-coding sequences are dispersed in 17 regions, ranging in size from 1 to 54bp, which comprise 1.4% of the total genome. One of the non-coding sequence located between tRNAGln and ND2 (54bp) has 77% sequence homology with the 5′-sequence of the neighboring ND2 gene, suggesting partial duplication of the sequence during evolution. The 361-bp long A+T-rich region contains an 18bp-long poly-T stretch, ATAGA motif, ATTTA element, microsatellite-like A/T sequence, poly-A stretch and one tRNA-like sequence, as typically found in Lepidoptera including Bombycoidea. Abstract: Lepidoptera is one of the largest insect orders, but the phylogenetic relationships within this order, have yet to be adequately described. Among these unresolved relationships include those regarding the monophyly of the Macrolepidoptera and interfamilial relationships of the true butterflies superfamily Papilionoidea. We present two new mitochondrial genomes (mitogenomes) belonging to the butterfly family Lycaenidae to explore the phylogenetic relationships existing among lepidopteran superfamilies and true butterfly families from a mitogenome perspective, and to evaluate the characteristics of the lepidopteran mitogenomes. Our consensus phylogeny of the Lepidoptera largely supported the superfamilial relationships (((((Bombycoidea+Geometroidea)+Noctuoidea)+Pyraloidea)+Papilionoidea)+Tortricoidea), signifying a lack of support for a traditionally defined Macrolepidoptera. The familial relationships of the true butterflies concordantly recovered the previously proposed phylogenetic hypothesis (((Lycaenidae+Nymphalidae)+Pieridae)+Papilionidae). The test for the effect of optimization schemes (exclusion and inclusion of third codon position of PCGs and two rRNA genes, with and without partitions) on the resolution and relationships within the Lepidoptera have demonstrated that the majority of analyses did not substantially alter the relevant topology and node support, possibly as the result of relatively strong signal in mitogenomes for intraordinal relationships in Lepidoptera. We report the complete mitochondrial genome (mitogenome) ofApodemia mormoin the lepidopteran family Riodinidae. The 15,262 bp long complete genome was comprised of 13 protein-coding genes, two rRNA genes, 22 tRNA genes and 1 major non-coding A + T-rich region, with the arrangement typically found in the majority of Lepidoptera. The genes ofA. mormowere interleaved with a total of 168 bp, which were spread over 16 regions and overlapped 58 bp at eight locations. All tRNAs of theA. mormomitogenome formed a typical cloverleaf structure, except tRNASer(AGN), which formed a truncated dihydrouridine arm. The COI gene started with CGA as seen in other Lepidoptera, instead of canonical ATN. The 349 bp long A + T-rich region harbored conserved sequence blocks, such as an ATAGA motif, a poly-T stretch, a conserved ATTTA sequence, and a microsatellite A/T repeat typically found in Lepidoptera, but absent from the tRNA-like pseudogene. Simple Summary: Bombyx mandarina (Lepidoptera: Bombycidae), the presumed ancestor of B. mori, has long been a subject of study to illustrate the geographic variation in relationship to origin of B. mori. We report 37 mitochondrial genome (mitogenome) sequences of B. mori strains obtained by whole-genome sequencing and four of B. mandarina individuals obtained by Sanger sequencing from South Korea. These mitogenome sequences were combined with 45 public data to uncover the population genetic and phylogenetic relationships among regional populations of B. mandarina and their relationships to B. mori. A substantial genetic reduction in B. mori strains compared to the B. mandarina was detected, with the highest diversity detected in the Chinese origin B. mori. Chinese B. mandarina were divided into northern and southern groups, largely concordant to the Qinling–Huaihe line, and the northern group was placed as an immediate progenitor of monophyletic B. mori strains in phylogenetic analyses. The enigmatic South Korean population of B. mandarina, which has often been regarded as a closer genetic group to Japan, was most similar to the northern Chinese group, evidencing substantial gene flow between the two regions. Acropteris iphiata belongs to the family Uraniidae in the superfamily Geometroidea (Lepidoptera). We sequenced 15,346-bp long complete mitochondrial genome (mitogenome) of the species, which consists of a typical set of genes (13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes) and one major non-coding A + T-rich region. Recently, a new silkworm strain with a peculiar larval marking and rare cocoon colour was bred in Korea for educational learning and exhibition. In order to obtain the genetic information of the newly bred strain, Chilseongjam Bombyx mori (Lepidoptera: Bombycidae), its complete mitochondrial genome (mitogenome) was sequenced. The mitogenome is 15,660 bp in length, contains a typical set of genes, and has gene arrangement and composition typical of Lepidoptera. However, the Chilseongjam strain mitogenome is 4–36 bp longer than 19 other strains originating from other countries and 16 bp shorter than the whole genome of a Korean Hukpyobeom strain. In particular, the Chilseongjam strain has an intergenic spacer sequence that is shorter than that of the Hukpyobeom strain at the tRNAHis and ND4 junction as it has fewer microsatellite-like AT repeats. Phylogenetic analyses conducted using a total of 21 silkworm strains originating from nine countries revealed a few subgroups with moderate-to-high nodal support (80–94%). In Korea, a new Bombyx mori (Lepidoptera: Bombycidae) strain, which has a peculiar larval body marking was bred to draw public attention to the importance of national resources. We sequenced the complete mitochondrial genome (mitogenome) of the strain "Hukpyobeom" and phylogenetic relationships of the strain were analyzed. The complete genome of the strain comprised 15,671 bp, contained a typical set of genes of animals, and had a gene arrangement and composition typical in Lepidoptera. The newly bred "Hukpyobeom" strain had a 20-50 bp longer whole genome size, 39 bp longer protein-coding genes, and 5-23 bp shorter intergenic spacer regions compared to the other strains. Phylogenetic analyses showed the "Hukpyobeom" to form a strong subgroup together with each one Japan- and China-originated strain. A strain originating from Russia (strain name Soviet_Union_No.1) was placed as the most basal lineage, forming a sister to the remaining strains, indicating genetic divergence within B. mori. The larch hawk moth, Sphinx morio, belongs to the lepidopteran family Sphingidae that has long been studied as a family of model insects in a diverse field. In this study, we describe the complete mitochondrial genome (mitogenome) sequences of the species in terms of general genomic features and characteristic short repetitive sequences found in the A+T-rich region. The 15,299-bp-long genome consisted of a typical set of genes (13 protein-coding genes, 2 rRNA genes, and 22 tRNA genes) and one major non-coding A+T-rich region, with the typical arrangement found in Lepidoptera.
