We consider the reconstruction of brain activity from electroencephalography (EEG). This inverse problem can be formulated as a linear regression with independent Gaussian scale mixture priors for both the source and noise components. Crucial factors influencing the accuracy of the source estimation are not only the noise level but also its correlation structure, but existing approaches have not addressed the estimation of noise covariance matrices with full structure. To address this shortcoming, we develop hierarchical Bayesian (type-II maximum likelihood) models for observations with latent variables for source and noise, which are estimated jointly from data. As an extension to classical sparse Bayesian learning (SBL), where across-sensor observations are assumed to be independent and identically distributed, we consider Gaussian noise with full covariance structure. Using the majorization-maximization framework and Riemannian geometry, we derive an efficient algorithm for updating the noise covariance along the manifold of positive definite matrices. We demonstrate that our algorithm has guaranteed and fast convergence and validate it in simulations and with real MEG data. Our results demonstrate that the novel framework significantly improves upon state-of-the-art techniques in the real-world scenario where the noise is indeed non-diagonal and full-structured. Our method has applications in many domains beyond biomagnetic inverse problems.

Accurate reconstruction of the spatio-temporal dynamics of event-related cortical oscillations across human brain regions is an important problem in functional brain imaging and human cognitive neuroscience with magnetoencephalography (MEG) and electroencephalography (EEG). The problem is challenging not only in terms of localization of complex source configurations from sensor measurements with unknown noise and interference but also for reconstruction of transient event-related time-frequency dynamics of cortical oscillations. We recently proposed a robust empirical Bayesian algorithm for simultaneous reconstruction of complex brain source activity and noise covariance, in the context of evoked and resting-state data. In this paper, we expand upon this empirical Bayesian framework for optimal reconstruction of event-related time-frequency dynamics of regional cortical oscillations, referred to as time-frequency Champagne (TFC). This framework enables imaging of five-dimensional (space, time, and frequency) event-related brain activity from M/EEG data, and can be viewed as a time-frequency optimized adaptive Bayesian beamformer. We evaluate TFC in both simulations and several real datasets, with comparisons to benchmark standards - variants of time-frequency optimized adaptive beamformers (TFBF) as well as the sLORETA algorithm. In simulations, we demonstrate several advantages in estimating time-frequency cortical oscillatory dynamics compared to benchmarks. With real MEG data, we demonstrate across many datasets that the proposed approach is robust to highly correlated brain activity and low SNR data, and is able to accurately reconstruct cortical dynamics with data from just a few epochs., (Copyright © 2022. Magnetoencephalography (MEG) is a robust method for non-invasive functional brain mapping of sensory cortices due to its exceptional spatial and temporal resolution. The clinical standard for MEG source localization of functional landmarks from sensory evoked responses is the equivalent current dipole (ECD) localization algorithm, known to be sensitive to initialization, noise, and manual choice of the number of dipoles. Recently many automated and robust algorithms have been developed, including the Champagne algorithm, an empirical Bayesian algorithm, with powerful abilities for MEG source reconstruction and time course estimation (Wipf et al. 2010; Owen et al. 2012). Here, we evaluate automated Champagne performance in a clinical population of tumor patients where there was minimal failure in localizing sensory evoked responses using the clinical standard, ECD localization algorithm. MEG data of auditory evoked potentials and somatosensory evoked potentials from 21 brain tumor patients were analyzed using Champagne, and these results were compared with equivalent current dipole (ECD) fit. Across both somatosensory and auditory evoked field localization, we found there was a strong agreement between Champagne and ECD localizations in all cases. Given resolution of 8mm voxel size, peak source localizations from Champagne were below 10mm of ECD peak source localization. The Champagne algorithm provides a robust and automated alternative to manual ECD fits for clinical localization of sensory evoked potentials and can contribute to improved clinical MEG data processing workflows., (© 2021. Methods for electro- or magnetoencephalography (EEG/MEG) based brain source imaging (BSI) using sparse Bayesian learning (SBL) have been demonstrated to achieve excellent performance in situations with low numbers of distinct active sources, such as event-related designs. This paper extends the theory and practice of SBL in three important ways. First, we reformulate three existing SBL algorithms under the majorization-minimization (MM) framework. This unification perspective not only provides a useful theoretical framework for comparing different algorithms in terms of their convergence behavior, but also provides a principled recipe for constructing novel algorithms with specific properties by designing appropriate bounds of the Bayesian marginal likelihood function. Second, building on the MM principle, we propose a novel method called LowSNR-BSI that achieves favorable source reconstruction performance in low signal-to-noise-ratio (SNR) settings. Third, precise knowledge of the noise level is a crucial requirement for accurate source reconstruction. Here we present a novel principled technique to accurately learn the noise variance from the data either jointly within the source reconstruction procedure or using one of two proposed cross-validation strategies. Empirically, we could show that the monotonous convergence behavior predicted from MM theory is confirmed in numerical experiments. Using simulations, we further demonstrate the advantage of LowSNR-BSI over conventional SBL in low-SNR regimes, and the advantage of learned noise levels over estimates derived from baseline data. To demonstrate the usefulness of our novel approach, we show neurophysiologically plausible source reconstructions on averaged auditory evoked potential data., (Copyright © 2021. Robust estimation of the number, location, and activity of multiple correlated brain sources has long been a challenging task in electromagnetic brain imaging from M/EEG data, one that is significantly impacted by interference from spontaneous brain activity, sensor noise, and other sources of artifacts. Recently, we introduced the Champagne algorithm, a novel Bayesian inference algorithm that has shown tremendous success in M/EEG source reconstruction. Inherent to Champagne and most other related Bayesian reconstruction algorithms is the assumption that the noise covariance in sensor data can be estimated from "baseline" or "control" measurements. However, in many scenarios, such baseline data is not available, or is unreliable, and it is unclear how best to estimate the noise covariance. In this technical note, we propose several robust methods to estimate the contributions to sensors from noise arising from outside the brain without the need for additional baseline measurements. The incorporation of these methods for diagonal noise covariance estimation improves the robust reconstruction of complex brain source activity under high levels of noise and interference, while maintaining the performance features of Champagne. Specifically, we show that the resulting algorithm, Champagne with noise learning, is quite robust to initialization and is computationally efficient. In simulations, performance of the proposed noise learning algorithm is consistently superior to Champagne without noise learning. We also demonstrate that, even without the use of any baseline data, Champagne with noise learning is able to reconstruct complex brain activity with just a few trials or even a single trial, demonstrating significant improvements in source reconstruction for electromagnetic brain imaging., (Copyright © 2020. The relationship between the brain's structural wiring and the functional patterns of neural activity is of fundamental interest in computational neuroscience. We examine a hierarchical, linear graph spectral model of brain activity at mesoscopic and macroscopic scales. The model formulation yields an elegant closed-form solution for the structure-function problem, specified by the graph spectrum of the structural connectome's Laplacian, with simple, universal rules of dynamics specified by a minimal set of global parameters. The resulting parsimonious and analytical solution stands in contrast to complex numerical simulations of high dimensional coupled nonlinear neural field models. This spectral graph model accurately predicts spatial and spectral features of neural oscillatory activity across the brain and was successful in simultaneously reproducing empirically observed spatial and spectral patterns of alpha-band (8-12 Hz) and beta-band (15-30 Hz) activity estimated from source localized magnetoencephalography (MEG). This spectral graph model demonstrates that certain brain oscillations are emergent properties of the graph structure of the structural connectome and provides important insights towards understanding the fundamental relationship between network topology and macroscopic whole-brain dynamics. ., (© 2020 The Authors. Electromagnetic brain imaging is the reconstruction of brain activity from non-invasive recordings of the magnetic fields and electric potentials. An enduring challenge in this imaging modality is estimating the number, location, and time course of sources, especially for the reconstruction of distributed brain sources with complex spatial extent. Here, we introduce a novel robust empirical Bayesian algorithm that enables better reconstruction of distributed brain source activity with two key ideas: kernel smoothing and hyperparameter tiling. Since the proposed algorithm builds upon many of the performance features of the sparse source reconstruction algorithm - Champagne and we refer to this algorithm as Smooth Champagne. Smooth Champagne is robust to the effects of high levels of noise, interference, and highly correlated brain source activity. Simulations demonstrate excellent performance of Smooth Champagne when compared to benchmark algorithms in accurately determining the spatial extent of distributed source activity. Smooth Champagne also accurately reconstructs real MEG and EEG data.

Objective: Large-amplitude artifacts from vagus nerve stimulator (VNS) implants for refractory epilepsy affect magnetoencephalography (MEG) recordings and are difficult to reject, resulting in unusable data from this important population of patients who are frequently evaluated for surgical treatment of epilepsy. Here we compare the performance of two artifact removal algorithms for MEG data: dual signal subspace projection (DSSP) and temporally extended signal space separation (tSSS)., Approach: Each algorithm's performance was first evaluated in simulations. We then tested the performance of each algorithm on resting-state MEG data from patients with VNS implants. We also examined how each algorithm improved source localization of somatosensory evoked fields in patients with VNS implants., Main Results: DSSP and tSSS algorithms have a similar ability to reject interference in both simulated and real MEG data if the origin location for tSSS is appropriately set. If the origin set for tSSS is inappropriate, the signal after tSSS can be distorted due to a mismatch between the internal region and the actual source space. Both DSSP and tSSS are able to remove large-amplitude artifacts from outside the brain. DSSP might be a better choice than tSSS when the choice of origin location for tSSS is difficult., Significance: Both DSSP and tSSS algorithms can recover distorted MEG recordings from people with intractable epilepsy and VNS implants, improving epileptic spike identification and source localization of both functional activity and epileptiform activity.

In this paper, we present a novel scanning algorithm, called Covariance Optimization Garnering Noise for Active Cancellation (COGNAC), for magnetoencephalography (MEG) and electroencephalography (EEG) source localization. COGNAC uses a probabilistic graphical generative model for describing sensor data. This novel generative model partitions contributions to sensor data from sources at a particular scan location and from sources outside the scan location, with corresponding multi-resolution variance parameters that are estimated from data. Maximizing a convex upper bound on the marginal likelihood of the data under this generative model results in a cost function that can be optimized efficiently. Importantly, this generative model enables learning of sensor noise without the need for additional baseline or pre-stimulus data. The resulting inference algorithm is quite robust to reconstruction of highly correlated sources and to the effect of high levels of interference and noise sources. Algorithm performance was compared to representative benchmark algorithms on both simulated and real brain activity. In simulations, performance of our novel algorithm is consistently superior to benchmarks. We also demonstrate that the new algorithm is robust to correlated brain activity present in real MEG/EEG data.

Magnetoencephalography (MEG) data is subject to many sources of environmental noise, and interference rejection is a necessary step in the processing of MEG data. Large amplitude interference caused by sources near the brain have been common in clinical settings and are difficult to reject. Artifact from vagal nerve stimulators (VNS) is a prototypical example. In this study, we describe a novel MEG interference rejection algorithm called dual signal subspace projection (DSSP), and evaluate its performance in clinical MEG data from people with epilepsy and implanted VNS. The performance of DSSP was evaluated in a retrospective cohort study of patients with epilepsy and VNS who had MEG scans for source localization of interictal epileptiform discharges. DSSP was applied to the MEG data and compared with benchmark for performance. We evaluated the clinical impact of interference rejection based on human expert detection and estimation of the location and time-course of interictal spikes, using an empirical Bayesian source reconstruction algorithm (Champagne). Clinical recordings, after DSSP processing, became more readable and a greater number of interictal epileptic spikes could be clearly identified. Source localization results of interictal spikes also significantly improved from those achieved before DSSP processing, including meaningful estimates of activity time courses. Therefore, DSSP is a valuable novel interference rejection algorithm that can be successfully deployed for the removal of strong artifacts and interferences in MEG., (Copyright © 2018. In this paper, we present a novel hierarchical multiscale Bayesian algorithm for electromagnetic brain imaging using magnetoencephalography (MEG) and electroencephalography (EEG). In particular, we present a solution to the source reconstruction problem for sources that vary in spatial extent. We define sensor data measurements using a generative probabilistic graphical model that is hierarchical across spatial scales of brain regions and voxels. We then derive a novel Bayesian algorithm for probabilistic inference with this graphical model. This algorithm enables robust reconstruction of sources that have different spatial extent, from spatially contiguous clusters of dipoles to isolated dipolar sources. We compare the new algorithm with several representative benchmarks on both simulated and real brain activities. The source locations and the correct estimation of source time courses used for the simulated data are chosen to test the performance on challenging source configurations. In simulations, performance of the novel algorithm shows superiority to several existing benchmark algorithms. We also demonstrate that the new algorithm is more robust to correlated brain activity present in real MEG and EEG data and is able to resolve distinct and functionally relevant brain areas with real MEG and EEG datasets., (Copyright © 2018 The Authors. Objective: Magnetoencephalography (MEG) has a well-recognized weakness at detecting deeper brain activities. This paper proposes a novel algorithm for selective detection of deep sources by suppressing interference signals from superficial sources in MEG measurements., Approach: The proposed algorithm combines the beamspace preprocessing method with the dual signal space projection (DSSP) interference suppression method. A prerequisite of the proposed algorithm is prior knowledge of the location of the deep sources. The proposed algorithm first derives the basis vectors that span a local region just covering the locations of the deep sources. It then estimates the time-domain signal subspace of the superficial sources by using the projector composed of these basis vectors. Signals from the deep sources are extracted by projecting the row space of the data matrix onto the direction orthogonal to the signal subspace of the superficial sources., Main Results: Compared with the previously proposed beamspace signal space separation (SSS) method, the proposed algorithm is capable of suppressing much stronger interference from superficial sources. This capability is demonstrated in our computer simulation as well as experiments using phantom data., Significance: The proposed bDSSP algorithm can be a powerful tool in studies of physiological functions of midbrain and deep brain structures.

BackgroundAlzheimer's disease (AD) is the most common form of dementia, progressively impairing cognitive abilities. While neuroimaging studies have revealed functional abnormalities in AD, how these relate to aberrant neuronal circuit mechanisms remains unclear. Using magnetoencephalography imaging we documented abnormal local neural synchrony patterns in patients with AD. To identify global abnormal biophysical mechanisms underlying the spatial and spectral electrophysiological patterns in AD, we estimated the parameters of a biophysical spectral graph model (SGM).MethodsSGM is an analytic neural mass model that describes how long-range fiber projections in the brain mediate the excitatory and inhibitory activity of local neuronal subpopulations. Unlike other coupled neuronal mass models, the SGM is linear, available in closed-form, and parameterized by a small set of biophysical interpretable global parameters. This facilitates their rapid and unambiguous inference which we performed here on a well-characterized clinical population of patients with AD (N = 88, age = 62.73 +/- 8.64 years) and a cohort of age-matched controls (N = 88, age = 65.07 +/- 9.92 years).ResultsPatients with AD showed significantly elevated long-range excitatory neuronal time scales, local excitatory neuronal time scales and local inhibitory neural synaptic strength. The long-range excitatory time scale had a larger effect size, compared to local excitatory time scale and inhibitory synaptic strength and contributed highest for the accurate classification of patients with AD from controls. Furthermore, increased long-range time scale was associated with greater deficits in global cognition.ConclusionsThese results demonstrate that long-range excitatory time scale of neuronal activity, despite being a global measure, is a key determinant in the local spectral signatures and cognition in the human brain, and how it might be a parsimonious factor underlying altered neuronal activity in AD. Our findings provide new insights into mechanistic links between abnormal local spectral signatures and global connectivity measures in AD.

ObjectivesAuditory cortical activation of the two hemispheres to monaurally presented tonal stimuli has been shown to be asynchronous in normal hearing (NH) but synchronous in the extreme case of adult-onset asymmetric hearing loss (AHL) with single-sided deafness. We addressed the wide knowledge gap between these two anchoring states of interhemispheric temporal organization. The objectives of this study were as follows: (1) to map the trajectory of interhemispheric temporal reorganization from asynchrony to synchrony using magnitude of interaural threshold difference as the independent variable in a cross-sectional study and (2) to evaluate reversibility of interhemispheric synchrony in association with hearing in noise performance by amplifying the aidable poorer ear in a repeated measures, longitudinal study.DesignThe cross-sectional and longitudinal cohorts were comprised of 49 subjects (AHL; N = 21; 11 male, 10 female; mean age = 48 years) and NH (N = 28; 16 male, 12 female; mean age = 45 years). The maximum interaural threshold difference of the two cohorts spanned from 0 to 65 dB. Magnetoencephalography analyses focused on latency of the M100 peak response from auditory cortex in both hemispheres between 50 msec and 150 msec following monaural tonal stimulation at the frequency (0.5, 1, 2, 3, or 4 kHz) corresponding to the maximum and minimum interaural threshold difference for better and poorer ears separately. The longitudinal AHL cohort was drawn from three subjects in the cross-sectional AHL cohort (all male; ages 49 to 60 years; varied AHL etiologies; no amplification for at least 2 years). All longitudinal study subjects were treated by monaural amplification of the poorer ear and underwent repeated measures examination of the M100 response latency and quick speech in noise hearing in noise performance at baseline, and postamplification months 3, 6, and 12.ResultsThe M100 response peak latency values in the ipsilateral hemisphere lagged those in the contralateral hemisphere for all stimulation conditions. The mean (SD) interhemispheric latency difference values (ipsilateral less contralateral) to better ear stimulation for three categories of maximum interaural threshold difference were as follows: NH (≤ 10 dB)-8.6 (3.0) msec; AHL (15 to 40 dB)-3.0 (1.2) msec; AHL (≥ 45 dB)-1.4 (1.3) msec. In turn, the magnitude of difference values were used to define interhemispheric temporal organization states of asynchrony, mixed asynchrony and synchrony, and synchrony, respectively. Amplification of the poorer ear in longitudinal subjects drove interhemispheric organization change from baseline synchrony to postamplification asynchrony and hearing in noise performance improvement in those with baseline impairment over a 12-month period.ConclusionsInterhemispheric temporal organization in AHL was anchored between states of asynchrony in NH and synchrony in single-sided deafness. For asymmetry magnitudes between 15 and 40 dB, the intermediate mixed state of asynchrony and synchrony was continuous and reversible. Amplification of the poorer ear in AHL improved hearing in noise performance and restored normal temporal organization of auditory cortices in the two hemispheres. The return to normal interhemispheric asynchrony from baseline synchrony and improvement in hearing following monoaural amplification of the poorer ear evolved progressively over a 12-month period.

Magnetoencephalography (MEG) is increasingly used for presurgical planning in people with medically refractory focal epilepsy. Localization of interictal epileptiform activity, a surrogate for the seizure onset zone whose removal may prevent seizures, is challenging and depends on the use of multiple complementary techniques. Accurate and reliable localization of epileptiform activity from spontaneous MEG data has been an elusive goal. One approach toward this goal is to use a novel Bayesian inference algorithm-the Champagne algorithm with noise learning-which has shown tremendous success in source reconstruction, especially for focal brain sources. In this study, we localized sources of manually identified MEG spikes using the Champagne algorithm in a cohort of 16 patients with medically refractory epilepsy collected in two consecutive series. To evaluate the reliability of this approach, we compared the performance to equivalent current dipole (ECD) modeling, a conventional source localization technique that is commonly used in clinical practice. Results suggest that Champagne may be a robust, automated, alternative to manual parametric dipole fitting methods for localization of interictal MEG spikes, in addition to its previously described clinical and research applications.

Single-sided deafness (SSD) or profound unilateral hearing loss obligates the only serviceable ear to capture all acoustic information. This loss of binaural function taxes cognitive resources for accurate listening performance, especially under adverse environments or challenging tasks. We hypothesized that adults with SSD would manifest both functional and structural brain plasticity compared to controls with normal binaural hearing. We evaluated functional alterations using magnetoencephalographic imaging (MEGI) of brain activation during performance of a moderately difficult auditory syllable sequence reproduction task and assessed structural integrity using diffusion tensor imaging (DTI). MEGI showed the SSD cohort to have increased induced oscillations in the theta band over the left superior temporal cortex and decreased induced gamma band oscillations over the frontal and parietal cortices between 175 and 475 ms following stimulus onset. DTI showed the SSD cohort to have extensive fractional anisotropy (FA) reduction in both auditory and non-auditory tracts and regions. Overlaying functional and structural changes revealed by the two imaging techniques demonstrated close registration of cortical areas and white matter tracts that expressed brain plasticity. Hence, complete loss of input from one ear in adulthood triggers both functional and structural alterations to dorsal temporal and frontal-parietal areas.

Neurodynamic Utility Toolbox for Magnetoencephalo- and Electroencephalography (NUTMEG) is an open-source MATLAB-based toolbox for the analysis and reconstruction of magnetoencephalography/electroencephalography data in source space. NUTMEG includes a variety of options for the user in data import, preprocessing, source reconstruction, and functional connectivity. A group analysis toolbox allows the user to run a variety of inferential statistics on their data in an easy-to-use GUI-driven format. Importantly, NUTMEG features an interactive five-dimensional data visualization platform. A key feature of NUTMEG is the availability of a large menu of interference cancelation and source reconstruction algorithms. Each NUTMEG operation acts as a stand-alone MATLAB function, allowing the package to be easily adaptable and scripted for the more advanced user for interoperability with other software toolboxes. Adaptively recalibrating motor-sensory asynchrony is critical for animals to perceive self-produced action consequences. It is controversial whether motor- or sensory-related neural circuits recalibrate this asynchrony. By combining magnetoencephalography (MEG) and functional MRI (fMRI), we investigate the temporal changes in brain activities caused by repeated exposure to a 150-ms delay inserted between a button-press action and a subsequent flash. We found that readiness potentials significantly shift later in the motor system, especially in parietal regions (average: 219.9 ms), while visually evoked potentials significantly shift earlier in occipital regions (average: 49.7 ms) in the delay condition compared to the no-delay condition. Moreover, the shift in readiness potentials, but not in visually evoked potentials, was significantly correlated with the psychophysical measure of motor-sensory adaptation. These results suggest that although both motor and sensory processes contribute to the recalibration, the motor process plays the major role, given the magnitudes of shift and the correlation with the psychophysical measure. Single-sided deafness (SSD) or profound unilateral hearing loss is the condition where the transfer of acoustic information to the brain is restricted to one ear. SSD impairment is most evident under adverse acoustic environments with overlapping interference, which burdens cognitive resources. It is known that bilateral deafness induces cross-modal brain plasticity within visual cortical areas. Here we investigate whether similar cross-modal plasticity is observed in adult-onset SSD. In SSD patients (n ​= ​29) and matched controls (n ​= ​29) we estimated voxel level resting-state power and functional connectivity in the alpha band (8–12 ​Hz) from magnetoencephalography (MEG) data. We examined both global functional connectivity (mean functional connectivity of each voxel with the rest of the brain), and seeded functional connectivity of primary auditory cortices (A1), primary visual cortices (V1) and posterior cingulate cortex (PCC) of the default mode network (DMN). Power reduction was observed in left auditory cortex. Global functional connectivity showed reduction in frontal cortices and enhancement in visual cortex. Seeded functional connectivity of auditory cortices showed reduction in temporal, frontal and occipital regions, and enhancement in parietal cortex. Interestingly, seeded functional connectivity of visual cortices showed enhancement in visual cortices, inferior parietal lobe, post-central gyrus, and the precuneus, and reduction in auditory cortex. Seeded functional connectivity of PCC showed reduction in frontal cortical regions that are part of the DMN, attention, and working memory networks.
