Hybrid histidine kinases (HHKs) are major sensor proteins for fungi that contribute to stress tolerance. In the present work, we investigated the roles and mechanisms of the HHK HisK2301 in cold-adapted Rhodosporidium kratochvilovae strain YM25235. The HisK2301 deletion strain was constructed by homologous recombination method and arranged for multiple stress tests. We analysed the content of carotenoid using UV-Vis and HPLC. Relative transcript levels of genes phytoene desaturase (RKCrtI) and phytoene synthase and lycopene cyclase (RKCrtYB) were analysed by RT-qPCR. Intracellular reactive oxygen species (ROS) generation was measured using 2',7'-dichlorodihydrofluorescein diacetate (DCFH-DA). Our results clearly indicated that YM25235 produces γ-carotene, torulene, β-carotene and torularhodin, with the latter two components strongly related to adapt to cold. HisK2301 is crucial for YM25235 adaptation to different types of stress such as cold, salt, osmotic and oxidative stress. Growth at low temperature clearly induced oxidative stress in YM25235, as more ROS accumulated at cold. During cold stress, HisK2301 is suggested to sense cold-induced ROS signals and then promote carotenoid production partially by RKCrtI and RKCrtYB to scavenge excessive ROS production. Such an inducible protective system may confer YM25235 fast response and better adaptation to cold stress. To conclude, our findings give the first insight into the effect of HisK2301 on carotenoid biosynthesis and cold-induced oxidative stress in fungi under low temperature and suggest the potential use of the cold-adapted HHK HisK2301 in industrial production of carotenoid.

Although bacteriophages are more numerous and have smaller genomes than their bacterial hosts, relatively few have their genomes sequenced. Here, we isolated the Pseudomonas fluorescens bacteriophage from Napahai plateau wetland and performed de novo genome sequencing. Based on the previous biological characteristics and bioinformatics analysis, it was determined that VW-6B was a linear double-stranded DNA (dsDNA) phage with 35,306 bp, with 56.76% G+C content and 197 bp tandem repeats. The VW-6B genome contained 46 open-reading frames (ORFs), and no tRNA genes were found. Based on phage genome structure, sequence comparison, and collinear analysis, VW-6B should be classified into the family Siphoviridae and be considered as a member of a new species in the Mu-like phage. The newly isolated bacteriophage can specifically infect P. fluorescens, which further enriches the diversity of known bacteriophages and provides a basis for the subsequent research and application of bacteriophages.

Enterococcus faecalis is a common pathogen causing refractory periapical periodontitis and secondary intraradicular infections. In this study, E. faecalis YN771 isolated from a re-treated root canal at a stomatology department was used as the host bacterium and was co-cultured with wastewater from the same department and patient samples to isolate a phage that lyses E. faecalis. We studied the biological and genomic characteristics of this phage. Transmission electron microscopy showed that this phage’s head is icosahedral in structure, with a head diameter of around 98.4 nm, and a contractile tail of around 228.5 nm in length and a diameter of 17.3 nm. The phage was identified as a member of the Myoviridae family and named PEf771. It is sensitive to proteinase K but resistant to chloroform and Triton X-100. Its lytic cycle is 45 min, burst size is 78, optimal multiplicity of infection is 0.1, lysis spectrum is narrow, and host strain specificity is strong. Its optimal growth temperature is 37 °C, most suitable pH is 6.0, and is sensitive to ultraviolet radiation. Whole-genome sequencing of PEf771 indicated it has a genome size of 151 052 bp, with a GC content of 36.97%, and encodes 197 proteins plus 26 tRNAs. PEf771 is most closely related to E. faecalis phage EFDG1. Phage PEf771 has strong host specificity and lytic ability, so it is important to further characterize this phage and its interaction with E. faecalis.

Phages are considered the most abundant and diverse biological entities on Earth. Although many phages have been isolated, most of this diversity remains completely unexplored. Recent advances in genome sequencing, however, have provided unprecedented glimpses into the virosphere. The lytic cold-active Siphoviridae bacteriophage VW6S, infecting the host Pseudomonas fluorescens W-6, was isolated from the Napahai plateau wetland in China. The newly sequenced phage VW6S contained double-stranded DNA with a genome size of 37,917 bp, an overall GC content of 56.90% and 52 open reading frames (ORFs). The genome was organized into several modules containing genes for packaging, structural proteins, replication/transcription, and cell lysis. The sequence contained 16 transcription terminators, no tRNAs. The lysis cassette of VW6S consisted of 4 proteins (holin protein, lysin protein and 2 putative spanins). This is the first report on cold-active SiphoviridaePseudomonas fluorescens bacteriophage genome sequencing.

In response to the restriction of nutrients and predation by natural enemies, bacteria have evolved complex coping strategies to ensure the reproduction and survival of individual species. Quorum sensing (QS) is involved in the bacterial response to phage predation and regulation of cellular metabolism. However, to date, no clear evidence exists regarding the involvement of autoinducer-2 (AI-2)-mediated QS systems in Escherichia coli in response to the challenges of nutrient restriction and phage infection. In this study, the role of the AI-2-mediated QS system in resisting T4 phage infection and regulating cell mechanisms in E. coli was revealed for the first time. This effect of the AI-2-mediated QS was achieved by simultaneously downregulating the T4 absorption site and carbon and glucose metabolism. Additionally, we found that lsrB, a metabolic brake, participates in AI-2-mediated regulation and maintenance of the normal metabolic balance of cells. The novel phage defense strategy and regulation and maintenance of cellular metabolism effectively limited the expansion of the phage population.

The Mingyong Glacier is located in the northwest of Yunnan Province, China. The area, including the cold temperate zone, the middle temperate zone, and the warm temperate zone, is a typical vertical climate zone. To explore new classification and identification methods for cold-adapted bacteria in this area, the Sherlock automated microbial identification system (MIDI, Inc., Newark, DE, United States) and 16S rRNA gene sequencing was used. Phylogenetic analysis showed that for cold-adapted bacteria the analysis by unsaturated fatty acids in membranes provided more precise taxonomic information than 16S rRNA gene analysis, which is sensitive enough to distinguish cold-adapted bacteria at the same genus level. The results also demonstrated that the proportion of unsaturated fatty acids in those cold-adapted bacterial cell membranes was inversely proportional to temperature. Although most of the unsaturated fatty acid composition was similar to other reported cold-adapted bacteria, the fatty acid composition of some of the cold-adapted bacteria was not the same, which warrants further study.

As a unique ecological system with low temperature and low nutrient levels, glaciers are considered a "living fossil" for the research of evolution. In this work, a lytic cold-active bacteriophage designated VMY22 against Bacillus cereus MYB41-22 was isolated from Mingyong Glacier in China, and its characteristics were studied. Electron microscopy revealed that VMY22 has an icosahedral head (59.2 nm in length, 31.9 nm in width) and a tail (43.2 nm in length). Bacteriophage VMY22 was classified as a Podoviridae with an approximate genome size of 18 to 20 kb. A one-step growth curve revealed that the latent and the burst periods were 70 and 70 min, respectively, with an average burst size of 78 bacteriophage particles per infected cell. The pH and thermal stability of bacteriophage VMY22 were also investigated. The maximum stability of the bacteriophage was observed to be at pH 8.0 and it was comparatively stable at pH 5.0-9.0. As VMY22 is a cold-active bacteriophage with low production temperature, its characterization and the relationship between MYB41-22 and Bacillus cereus bacteriophage deserve further study.

As the “kidneys of the Earth”, wetlands play important roles as biodiversity reservoirs, in water purification, and in flood control. In this study, 2 lytic cold-active bacteriophages, named VW-6S and VW-6B, infecting Pseudomonas fluorescens W-6 cells from the Napahai plateau wetland in China were isolated and characterized. Electron microscopy showed that both VW-6S and VW-6B had an icosahedral head (66.7 and 61.1 nm, respectively) and a long tail (8.3 nm width × 233.3 nm length and 11.1 nm width × 166.7 nm length, respectively). The bacteriophages VW-6S and VW-6B were classified as Siphoviridae and had an approximate genome size of 30–40 kb. The latent and burst periods of VW-6S were 60 and 30 min, whereas those of VW-6B were 30 and 30 min, respectively. The optimal pH values for the bacteriophages VW-6S and VW-6B were 8.0 and 10.0, respectively, and their activity decreased rapidly at temperatures higher than 60 °C. These cold-active bacteriophages provide good materials for further study of cold-adaptation mechanisms and interaction with the host P. fluorescens.

Wetlands have unique characteristics and play a number of roles in the environment, principally in water purification, flood control, and the maintenance of shoreline stability. In this work, a lytic cold-active bacteriophage designated VNPH-1 was isolated from the Napahai wetland in China together with Aeromonas sobria NPH-1 cells, and a preliminary characterization of this bacteriophage was carried out. Electron microscopy revealed that VNPH-1 had an icosahedral head (116.7 nm) and a contractile tail (10 nm in width, 166.7 nm in length). Bacteriophage VNPH-1 was classified as Myoviridae and had an approximate genome size of 110 to 120 kb. One-step growth curve revealed that the latent and burst periods were 20 and 10 min, respectively, with an average burst size of 80 bacteriophage particles per infected cell. The pH and thermal stability of bacteriophage VNPH-1 were also investigated. The maximum stability of the bacteriophage was observed at an optimal pH of 9.0, and the phage was comparatively stable at pH 5.0-10.0. The specificity of this bacteriophage for its host makes it an attractive candidate for phage therapy of A. sobria infections. As VNPH-1 is a cold-active bacteriophage with a low production temperature, it would be worthwhile to characterize it further and to deepen knowledge of its interaction with A. sobria in future studies.

Wetlands are often called the “kidneys of the Earth” and contribute substantially to environmental improvement. Pseudomonas fluorescens is a major contaminant of milk products and causes the spoilage of refrigerated foods and fresh poultry. In this study, we isolated and characterized a lytic cold-active bacteriophage named VSW-3 together with P. fluorescens SW-3 cells from the Napahai wetland in China. Electron microscopy showed that VSW-3 had an icosahedral head (56 nm) and a tapering tail (20 nm × 12 nm) and a genome size of approximate 40 kb. On the basis of the top-scoring hits in the BLASTP analysis, VSW-3 showed a high degree of module similarity to the Pseudomonas phages Andromeda and Bf7. The latent and burst periods were 45 and 20 min, respectively, with an average burst size of 90 phage particles per infected cell. The pH and thermal stability of VSW-3 were also explored. The optimal pH was found to be 7.0 and the activity decreased rapidly when the temperature exceeded 60 °C. VSW-3 is a cold-active bacteriophage, hence, it is important to research its ability to prevent product contamination caused by P. fluorescens and to characterize its relationship with its host P. fluorescens in the future.

The lytic cold-active bacteriophage VSW-3, belonging to the Podoviridae family and infecting the host Pseudomonas fluorescens SW-3, was isolated from the Napahai plateau wetland in China. With the development of sequencing technology, the study of Pseudomonas genomic diversity has increased; however, knowledge of cold-active phages infecting Pseudomonas is limited. The newly sequenced phage VSW-3 was classified based on virion morphology by transmission electron microscope. Sequence analysis revealed that the genome size was 40,556 bp with an overall GC content of 57.54 % and 46 open reading frames. The genome was organized into several modules containing genes for packaging, structural proteins, replication/transcription, and phage lysis. The sequence contained 45 potential promoters, 3 transcription terminators, and yet no tRNAs. This is the first report of cold-active Pseudomonas fluorescens bacteriophage genome sequencing.

Rhizosphere and endophytic fungal communities are considered critically important for plant health and soil fertility. In response to continuous cropping, Panax notoginseng becomes vulnerable to attack by fungal pathogens. In the present study, culture-independent Illumina MiSeq was used to investigate the rhizospheric and root endophytic fungi in response to continuous Panax notoginseng cropping practices. The results demonstrated that fungal diversity is increased inside the roots and in rhizospheric. Ascomycota, Zygomycota, Basidiomycota and Chytridiomycota were the dominant phyla detected during the continuous cropping of Panax notoginseng. The fungal diversity in the rhizospheric soil and roots of root-rot P. notoginseng plants are less than that of healthy plants in the same cultivating year, thus showing that root-rot disease also affects the community structure and diversity of rhizospheric and root endophytic fungi. Similarities in the major fungal components show that endophytic fungal communities are similar to rhizospheric soil fungal community based on a specialized subset of organisms. Canonical correspondence analysis on the fungal communities in root-rot rhizospheric from both healthy plants and rotation soils reveals that the soil pH and organic matter have the greatest impact upon the microbial community composition during continuous cropping, whereas soil nutrition status does not significantly affect the fungal community composition in response to continuous cropping practices. In addition, the results suggest that the unclassified genera Leotiomycetes, Cylindrocarpon, Fusarium and Mycocentrospora are shown as the potential pathogens which are responsible for the obstacles in continuous cropping of P. notoginseng. Further exploration of these potential pathogens might be useful for the biological control of continuous cropping of P. notoginseng.

Thermophiles and their viruses are extraordinarily important because of their roles in processes of evolution, biogeochemistry and ecology. Species of the genus Meiothermus share close relationship with genus Thermus, but no Meiothermus bacteriophage has been reported yet. In this work, a new thermophilic bacteriophage named MMP17 (Meiothermus Myoviridae phage 17) was isolated from a Meiothermus strain and was further characterized. MMP17 was a typical myovirus with an icosahedral head (42 nm in diameter) and a tail (120 nm in length and 17 nm in width). Its DNA was about 33.5-39.5 kb in size. MMP17 was very stable at 55-60°C and pH 6-7. According to the one-step growth curve, the latent period and the burst period were 60 and 30 min, respectively. An average of 15 phage particles was released from each infected cell. Four major bands were detected in purified virion preparation by SDS-PAGE. As MMP17 was a thermophilic bacteriophage with lower production temperature, its characterization and the relationship between MMP17 and Thermus bacteriophages deserved for further study.

Thermus strains are regarded as models to investigate the mechanism of thermostability of thermophiles, and phages from Thermus are particularly interesting because of their way to regulate gene expression. In this research, a Thermus bacteriophage named TSP4 (Thermus Siphoviridae phage) was isolated from Tengchong hot springs in China, and characteristics of morphology, temperature for phage production, pH and organic solvent sensitivity, DNA restriction endonuclease digestion and protein composition of TSP4 were further studied. TSP4 belonged to the Siphoviridae family and had a hexagonal head of 73 nm in diameter, an extremely long and flexible tail of 785 nm in length and 10 nm in width. TSP4 was very stable at 65 °C and pH 7.6. The capsid was apparently devoid of lipid. By SDS-PAGE, six protein bands were found in purified virions. Despite their exceptional habitats separated by thousands of kilometers, the characteristics of this thermophilic phage showed high similarity to Thermus siphoviruses P23-45 and P74-26 isolated from Kamchatka peninsula hot springs in the Far East, Russia. We aimed to gain a better understanding of cold adaption in Mortierella isabellina M6-22 by using proteomics approaches. The temperature range and optimal temperature for M6-22 growth were investigated, and composition changes in fatty acids were analyzed. Accompanied with the 2-D gel electrophoresis, MALDI-TOF/TOF–MS analysis was conducted to characterize alterations in protein profiling in M6-22 cultured at 30 °C for 24 h and 15 °C for another 24 h when compared with those cultured at 30 °C for 48 h. Gene Ontology (GO) cluster analysis was finally conducted for successfully identified proteins. M6-22 cells could grow well at temperatures ranging from 15 to 30 °C. As temperature decreased from 30 to 15 °C, LA and GLA significantly increased from 11.63 to 17.85 % and from 9.12 to 13.19 %, respectively, while oleic acid significantly decreased from 47.25 to 36.53 %. Proteomics analyses revealed 111 differentially expressed protein spots, among which 5 unique proteins (A38, A40, A47, A49 and A58), 29 up-regulated proteins and 10 down-regulated proteins were identified by MALDI-TOF/TOF–MS. GO enrichment analysis demonstrated that these proteins mainly involved in glycolytic pathway (A34 and A50), electron transport (A28), ATP production (A35 and B39) and protein modification (A38). A total of 44 differentially expressed proteins have been successfully identified in M. isabellina M6-22 cultured at 15 °C. These proteins may play important roles in cold adaption via regulation of ATP synthesis, activation of cold-adaptive proteins, degradation of needless protein, accumulation of PUFAs, etc.

In summary, rod-shaped bacterial cells and Pseudomonas spp. dominated the bacterial community in the Napahai plateau wetland. Based on our TEM results, bacteriophages with larger capsids (60–140 nm) and Siphoviridae members were dominant. We were able to isolate a batch of cultured cold-active bacteriophages and their host bacterial strains, which should provide opportunities for further qualitative or quantitative analysis of bacteriophage function in wetland ecology. Specifically, these new isolates can help clarify bacteriophage coldadaptation mechanisms, structure, and assembly, as well as improve our understanding of phage-host co-evolution and interactions.

A newly isolated single-tailed fusiform virus, Sulfolobus tengchongensis spindle-shaped virus STSV2, from Hamazui, China, is characterised. It contains a double-stranded modified DNA genome of 76,107 bp and is enveloped by a lipid membrane structure. Virions exhibit a single coat protein that forms oligomers when isolated. STSV2 is related to the single-tailed fusiform virus STSV1 and, more distantly, to the two-tailed bicaudavirus ATV. The virus can be stably cultured over long periods in laboratory strains of Sulfolobus and no evidence was found for cell lysis under different stress conditions. Therefore, it constitutes an excellent model virus for archaeal virus–host studies.

Several Thermus strains were isolated from 10 hot springs of the Rehai geothermal area in Tengchong, Yunnan province. The diversity of Thermus strains was examined by sequencing the 16S rRNA genes and comparing their sequences. Phylogenetic analysis showed that the 16S rDNA sequences from the Rehai geothermal isolates form four branches in the phylogenetic tree and had greater than 95.9% similarity in the phylogroup. Secondary structure comparison also indicated that the 16S rRNA from the Rehai geothermal isolates have unique secondary structure characteristics in helix 6, helix 9, and helix 10 (reference to Escherichia coli). This research is the first attempt to reveal the diversity of Thermus strains that are distributed in the Rehai geothermal area.Key words: Thermus, diversity, phylogenetic analysis, RNA secondary structure.

For exploring and characterizing the diversity of virus particles from high-temperature acidic hot springs in Tengchong Rehai in Yunnan Province,China,by using electronic microscopy,double-layer plate and DNA restriction analysis,virus particles were identified from enriched water samples of acidic hot springs with temperature between 61~94 ℃ in Tengchong Rehai,and their morphology was further characterized.Four types of virus-like particles,head and tailshaped virus,linear virus,spherical virus and spindle-shaped virus,were observed in Tengchong Rehai hot springs by their morphological characteristics.These particles were morphologically similar to those isolated from the same environments in the United States,Japan,Iceland,and some other places and most of them were Sulfolobus virus.A Sulfolobus bacterium virus with an average length of about 50 nm was subsequently isolated,having a spindle head of 220 nm× 80 nm,a tail 20 to 100 nm in length at one end and an envelope about 10~15 nm in thickness.According to its morphological characteristics significantly different from that of Sulfolobus virus STSV1,this virus was proposed to be a new Sulfolobus virus and designated as STSV2(Sulfolobus tengchongensis spindle-shaped virus 2).
