Small-eared shrews of the genusCryptotis(Mammalia: Eulipotyphla: Soricidae) are widespread in the northern Neotropics. Systematic studies of these shrews over the past two decades have revealed previously undocumented morphological and species diversity, resulting in a quadrupling of the number of recognized species. Unfortunately, a small proportion of the species in the genus have been included in molecular phylogenetic studies, and evolutionary relationships within the genus are incompletely known. Traditionally, species have been assigned to four or five morphologically defined ‘species groups’, but tests of the monophyly of some of these groups show weak support and relationships amongst species groups remain somewhat speculative. The largest species group is theC. mexicanusgroup inhabiting Mexico and northern Central America. We studied sequences from mitochondrial cytochrome-b and 16S genes, as well as nuclear ApoB and BRCA1 genes from 22 species ofCryptotis, including 15 species in theC. mexicanusgroup. Our combined analysis shows that theC. goldmanisubgroup is very weakly supported as monophyletic; however, theC. mexicanusgroup as a whole is not monophyletic. Our molecular phylogenetic analyses confirm the distinctiveness of two newly described species (C. celaqueandC. mccarthyi) from isolated highlands of western Honduras and illustrate their relationship with other species formerly considered part of a widespreadC. goodwini. Previous studies on genetics of hoary bats produced differing conclusions on the timing of their colonization of the Hawaiian Islands and whether or not North American (Aeorestes cinereus) and Hawaiian (A. semotus) hoary bats are distinct species. One study, using mtDNA COI and nuclear Rag2 and CMA1, concluded that hoary bats colonized the Hawaiian Islands no more than 10,000 years ago based on indications of population expansion at that time using Extended Bayesian Skyline Plots. The other study, using 3 mtDNA and 1 Y-chromosome locus, concluded that the Hawaiian Islands were colonized about 1 million years ago. To address the marked inconsistencies between those studies, we examined DNA sequences from 4 mitochondrial and 2 nuclear loci in lasiurine bats to investigate the timing of colonization of the Hawaiian Islands by hoary bats, test the hypothesis that Hawaiian and North American hoary bats belong to different species, and further investigate the generic level taxonomy within the tribe. Phylogenetic analysis and dating of the nodes of mtDNA haplotypes and of nuclear CMA1 alleles show that A. semotus invaded the Hawaiian Islands approximately 1.35 Ma and that multiple arrivals of A. cinereus occurred much more recently. Extended Bayesian Skyline plots show population expansion at about 20,000 years ago in the Hawaiian Islands, which we conclude does not represent the timing of colonization of the Hawaiian Islands given the high degree of genetic differentiation among A. cinereus and A. semotus (4.2% divergence at mtDNA Cytb) and the high degree of genetic diversity within A. semotus. Rather, population expansion 20,000 years ago could have resulted from colonization of additional islands, expansion after a bottleneck, or other factors. New genetic data also support the recognition of A. semotus and A. cinereus as distinct species, a finding consistent with previous morphological and behavioral studies. The phylogenetic analysis of CMA1 alleles shows the presence of 2 clades that are primarily associated with A. semotus mtDNA haplotypes, and are unique to the Hawaiian Islands. There is evidence for low levels of hybridization between A. semotus and A. cinereus on the Hawaiian Islands, but it is not extensive (<15% of individuals are of hybrid origin), and clearly each species is able to maintain its own genetic distinctiveness. Both mtDNA and nuclear DNA sequences show deep divergence between the 3 groups (genera) of lasiurine bats that correspond to the previously recognized morphological differences between them. A phylogenetic analysis of partial sequences of 2 mitochondrial genes, NADH dehydrogenase subunit 4 (ND4) and cytochrome b (cyt b), supports the generic distinction and sister taxon relationship of Platemys and a monophyletic Acanthochelys. Acanthochelys radiolata is the most distinct member of the genus Acanthochelys and is sister to a clade that includes A. spixii, A. pallidipectoris, and A. rnacrocephala. Parsimony and maximum likelihood analyses suggested A. spixii (A. pallidipectoris, A. macrocephala), but this was not strongly supported in bootstrap analysis parsimony and maximum likelihood analyses and low Bayesian posterior probabilities. Sequence variation in the mitochondrial DNA (mtDNA) control region was analyzed from 1,568 individuals representing nearly every rookery (n = 50) at which Steller sea lions (Eumetopias jubatus) are known to breed in significant numbers. Rookeries were grouped into regions and regions into stocks to examine structure at different spatial scales. Haplotype diversity (H = 0.9164 ± 0.0035) was high and nucleotide diversity (π = 0.00967 ± 0.00586) was moderate. No evidence was observed for significant genetic bottleneck effects. Previous studies of mtDNA recognized 2 stocks (eastern and western) and suggested the presence of 2 groups within the western stock. In this study, significant (P < 0.05) divergence of eastern stock (southeastern Alaska to California) animals from western stock animals was supported in analyses at all spatial scales. Likewise, rookeries and regions from Asia were found to be significantly different from all other western stock rookeries. This was most clearly demonstrated in regional comparisons. The Commander Islands rookery clearly associates with Alaskan western stock rookeries, not with the Asian rookeries. Within each of the 3 stocks there is significant isolation by distance among rookeries. This relationship does not hold for interstock comparisons, indicating that there are important barriers to gene flow among stocks. We recommend that the western stock be partitioned west of the Commander Islands, yielding a western stock that ranges from Prince William Sound west to the Commander Islands, and an Asian stock including rookeries from the Kamchatka Peninsula, Kuril Islands, and Sea of Okhotsk.
