Dam removal is often proposed for restoration of anadromous salmonid populations, which are in serious decline in California. However, the benefits of dam removal vary due to differences in affected populations and potential for environmental impacts. Here, we develop an assessment method to examine the relationship between dam removal and salmonid conservation, focusing on dams that act as complete migration barriers. Specifically, we (1) review the effects of dams on anadromous salmonids, (2) describe factors specific to dam removal in California, (3) propose a method to evaluate dam removal effects on salmonids, (4) apply this method to evaluate 24 dams, and (5) discuss potential effects of removing four dams on the Klamath River. Our flexible rating system can rapidly assess the likely effects of dam removal, as a first step in the prioritization of multiple dam removals. We rated eight dams proposed for removal and compared them with another 16 dams, which are not candidates for removal. Twelve of the 24 dams evaluated had scores that indicated at least a moderate benefit to salmonids following removal. In particular, scores indicated that removal of the four dams on the Klamath River is warranted for salmonid conservation. Ultimately, all dams will be abandoned, removed, or rebuilt even if the timespan is hundreds of years. Pacific salmon (Oncorhynchus spp.) are important to the ecology, economy, and cultures of the Pacific Northwest. Many populations of Pacific salmon in the Pacific Northwest are declining because of poor marine survival. We evaluated the role of Steller (Eumetopias jubatus) and California (Zalophus californianus) sea lions as predators of Pacific salmon. Roughly, half of the 1330 metric tons (t) of Pacific salmon eaten by Steller sea lions per year and of the 1220 t of Pacific salmon eaten by California sea lions per year in northwest Washington during 2010-2013 were coho salmon (O. kisutch). The response of Steller and California sea lions to the large run of pink salmon (O. gorbuscha) in 2011 was less than expected. Sea lions of these species rarely ate large (roughly ≥50 cm in total length) Chinook salmon (O. tshawytscha), indicating that they have limited direct competition for prey with the southern resident distinct population segment of killer whales (Orcinus orca). Combined, California and Steller sea lions in northwest Washington consumed a mass of coho salmon similar to that landed by commercial fisheries in Washington State. More work on modeling the effect of the predation by California and Steller sea lions on salmon populations, particularly for coho salmon, is needed to better evaluate the conservation and productivity of Pacific salmon. Genetic diversity underpins species conservation and management goals, and ultimately determines a species' ability to adapt. Using freshwater environmental DNA (eDNA) samples, we examined mitochondrial genetic diversity using multigene metabarcode sequence data from four Oncorhynchus species across 16 sites in Oregon and northern California. Our multigene metabarcode panel included targets commonly used in population genetic NADH dehydrogenase 2 (ND2), phylogenetic cytochrome c oxidase subunit 1 (COI) and eDNA (12S ribosomal DNA) screening. The ND2 locus showed the greatest within‐species haplotype diversity for all species, followed by COI and then 12S rDNA for all species except Oncorhynchus kisutch. Sequences recovered for O. clarkii clarkii were either identical to, or one mutation different from, previously characterized haplotypes (95.3% and 4.5% of reads, respectively). The greatest diversity in O. c. clarkii was among coastal watersheds, and subsets of this diversity were shared with fish in inland watersheds. However, coastal streams and the Umpqua River watershed appear to harbour unique haplotypes. Sequences from O. mykiss revealed a disjunction between the Willamette watershed and southern watersheds suggesting divergent histories. We also identified similarities between populations in the northern Deschutes and southern Klamath watersheds, consistent with previously hypothesized connections between the two via inland basins. Oncorhynchus kisutch was only identified in coastal streams and the Klamath River watershed, with most diversity concentrated in the coastal Coquille watershed. Oncorhynchus tshawytscha was only observed at one site, but contained multiple haplotypes at each locus. The characterization of genetic diversity at multiple loci expands the knowledge gained from eDNA sampling and provides crucial information for conservation actions and genetic management. Species that migrate long distances or between distinct habitats— for example, anadromous or catadromous fish—experience the consequences of climate change in each habitat and are therefore particularly at risk in a changing world. Studies of anadromous species often focus on freshwater despite the ocean's disproportionate influence on survival and growth. To understand a prominent anadromous species' response to ocean climate, we use a new spatio‐temporal model jointly estimating the ocean distribution of all major fall‐run Chinook salmon (Oncorhynchus tshawytscha, Salmonidae) stocks from California to British Columbia over 40 years. We model hundreds of millions of tagged individuals, finding that different stocks have fundamentally different ocean distributions, distinct associations with sea surface temperature (SST), and contrasting distributional responses to historical ocean SST variation. We show species‐level estimates of ocean distribution that ignore among‐stock variation will lead to errant predictions of spatial distribution. Using future (2030–2090) SST projections to model focal stocks of fisheries importance we predict substantial ocean redistribution in response to SST change. Predicted aggregate distributional changes do not follow a simple, poleward shift. Instead, we predict net movement into some ocean regions (British Columbia, central California) but net movement out of others (northern California, Washington). Distribution shifts have implications for both major fisheries and marine mammal predators of Chinook salmon. We focus on the consequences of spatial changes in ocean distribution, but our approach provides a general structure to link marine and freshwater components of anadromous species under climate change. SteelheadOncorhynchus mykissare the most widespread of the Pacific salmonidsOncorhynchusspp. and are found in nearly all basins within their native range around the northern Pacific Rim. Here, we elucidate genetic population structure of steelhead in coastal basins from most of their coastal-California range using variation at 15 microsatellite loci. Juvenile fish from 60 streams in 40 river basins were sampled in a single year from a single cohort. As samples of juvenile salmonids often contain sibling groups, a method was implemented to identify and eliminate all but one member of larger sibships. This, in conjunction with a rigorous sampling protocol and hierarchical sampling design, provided substantially improved resolution for understanding patterns of migration and demography. A pattern of isolation by distance was evident, as indicated by both phylograms that were largely concordant with geography and a significant regression of genetic distance on geographic distance, indicating that population structure is largely determined by migration that is dependent upon geographic distance. Within-basin genetic distances tended to be smaller than those between basins, although there was substantial overlap between them. Using a Bayesian clustering method to evaluate signals of population structure above the level of a river basin, four geographic sites were identified where genetic composition shifted abruptly. These areas largely correspond to major geographic features of the coastline: San Francisco and Humboldt bays and two extended sections of coast (the so-called Lost Coast and Russian Gulch areas) with no streams reaching inland more than several kilometers. Only one of these boundaries is concordant with the current delineation of steelhead Distinct Population Segments designated under the U.S. Endangered Species Act. Finally, there was a strong correlation between latitude and genetic variation, with fewer alleles present in the south, a pattern consistent with generally smaller population sizes in the south. We surveyed large wood volumes in relation to the distribution and density of rainbow trout Oncorhynchus mykiss and steelhead (anadromous rainbow trout) in 15 stream reaches in the upper Salinas River watershed, California, which represents the southern end of the species’ range. The main tree species contributing to large wood were hardwoods: coast live oak Quercus agrifolia, California sycamore Platanus racemosa, red willow Salix laevigata, and valley oak Q. lobata. Large wood jams were important in pool formation and typically had red willow as their key pieces. Temperatures were exceptionally warm during the study period. No steelhead were observed at sites where the mean water temperature exceeded 21.5°C or the maximum water temperature exceeded 26°C. The combined importance of high temperatures and large wood on the distribution and abundance of southern steelhead indicates that suitable habitat may be reduced if climate change continues on its present course of warming and the frequency of fires increases. We tracked the movements of ten small (SL = 25.5–31.0 cm) and ten large (SL = 32.0–38.5 cm) radio-tagged domestic rainbow trout ( Oncorhynchus mykiss) in response to frequent pulsed releases of water in the South Fork American River (California) from July to October 2005. In week one all the small trout moved less than 1 km upstream or downstream of their release sites. Four small trout moved 1–3 km upstream or downstream of their release sites in the following 8 weeks. Seven out of ten large trout moved downstream after their release. In subsequent weeks most large trout showed smaller upstream and downstream movements, and were observed between 1 km upstream and 8 km downstream of their release sites. Our results suggest that domestic rainbow trout with SL > 25 cm are not forced downstream by daily pulsed flow increases from 5 to over 40 ms. [ABSTRACT FROM AUTHOR]

Genetic analyses of coastal Oncorhynchus mykiss, commonly known as steelhead/rainbow trout, at the southern extreme of their geographic range in California are used to evaluate ancestry and genetic relationships of populations both above and below large dams. Juvenile fish from 20 locations and strains of rainbow trout commonly planted in reservoirs in the five study basins were evaluated at 24 microsatellite loci. Phylogeographic trees and analysis of molecular variance demonstrated that populations within a basin, both above and below dams, were generally each other's closest relatives. Absence of hatchery fish or their progeny in the tributaries above dams indicates that they are not commonly spawning and that above-barrier fish are descended from coastal steelhead trapped at dam construction. Finally, no genetic basis was found for the division of populations from this region into two distinct biological groups, contrary to current classification under the US and California Endangered Species Acts. Unlike river main stems in the northern geographic range of steelhead Oncorhynchus mykiss, the surface flow of main stems in south-central and southern California can be extremely low, intermittent, or entirely lacking during the dry season. This has led to a general belief among biologists that main stems provide only migratory habitat, which has created challenges for fishery managers because some main stems are now perennial as a result of the continuous release of treated municipal wastewater. During 2000-2002, we monitored juvenile abundance and downstream migration of the south-central California coast evolutionarily significant unit of steelhead in the lower main stem (reaches proximate to the ocean) of a south-central California stream. This stream has a continuous discharge of tertiary-treated municipal wastewater that forms most, if not all, of the dry-season living space for steelhead.
