Backgroud: Paeonia holds considerable value in medicinal, ornamental horticultural, and edible oil industries, but the incomplete state of phylogenetic research in this genus poses a challenge to the effective conservation and development of wild germplasm, and also impedes the practical utilization of existing cultivars. Due to its uniparental inheritance and lack of recombination, the plastome (i.e., plastid genome), which is a valuable molecular marker for phylogenetic analyses, is characterized by an appropriate rate of nucleotide evolution., Methods: In this study, 10 newly assembled data and available reported data were combined to perform a comparative genomics and phylogenetics analysis of 63 plastomes of 16 Paeonia species, primarily from East Asia, which is the origin and diversity center of Paeonia., Results: Ranging between 152,153 and 154,405 bp, most plastomes displayed a conserved structure and relatively low nucleotide diversity, except for six plastomes, which showed obvious IR construction or expansion. A total of 111 genes were annotated in the Paeonia plastomes. Four genes (rpl22, rps3, rps19 and ycf1) showed different copy numbers among accessions while five genes (rpl36, petN, psbI, rpl33 and psbJ) showed strong codon usage biases (ENC < 35). Additional selection analysis revealed that no genes were under positive selection during the domestication of tree peony cultivars whereas four core photosynthesis-related genes (petA, psaA, psaB and rbcL) were under positive selection in herbaceous peony cultivars. This discovery might contribute to the wide adaption of these cultivars. Two types of molecular markers (SSR and SNP) were generated from the 63 plastomes. Even though SSR was more diverse than SNP, it had a weaker ability to delimit Paeonia species than SNP. The reconstruction of a phylogenetic backbone of Paeonia in East Asia revealed significant genetic divergence within the P. ostii groups. Evidence also indicated that the majority of P. suffruticosa cultivars had a maternal origin, from P. ostii. The results of this research also suggest that P. delavayi var. lutea, which likely resulted from hybridization with P. ludlowii, should be classified as a lineage within the broader P. delavayi group., Conclusions: Overall, this study's research findings suggest that the Paeonia plastome is highly informative for phylogenetic and comparative genomic analyses, and could be useful in future research related to taxonomy, evolution, and domestication., (© 2023. Molecular biology can serve as a tool to solve the limitations of traditional breeding and cultivation techniques related to flower patterns, the improvement of flower color, and the regulation of flowering and stress resistance. These characteristics of molecular biology ensured its significant role in improving the efficiency of breeding and germplasm amelioration of Paeonia. This review describes the advances in molecular biology of Paeonia, including: (1) the application of molecular markers; (2) genomics, transcriptomics, proteomics, metabolomics, and microRNA studies; (3) studies of functional genes; and (4) molecular biology techniques. This review also points out select limitations in current molecular biology, analyzes the direction of Paeonia molecular biology research, and provides advice for future research objectives.

The flower color of Paeonia 'Coral Sunset' and 'Pink Hawaiian Coral' changes from coral to pink to pale yellow during flowering, which confers high ornamental value to these two cultivars. However, the molecular mechanism underlying flower color change is still unclear. In this study, flavonoids in petals of Paeonia 'Coral Sunset' and 'Pink Hawaiian Coral' at seven flowering stages were analyzed to explore the effects of the flavonoid component on changes in flower color. In addition, four cDNA libraries of 'Coral Sunset' during the critical blooming stages were constructed and the transcriptome was sequenced to investigate the molecular mechanism underlying changes to flower color. Two anthocyanins (cyanidin-3,5-di-O-glucoside and peonidin-3,5-di-O-glucoside) were detected in both cultivars. Total anthocyanin content in both cultivars accumulated continuously from stages 1-3 and then decreased sharply. Correlation analysis showed that the change in flower color from coral to pink to pale yellow is due to a significant decrease in anthocyanin content. A total of 91,583 Unigenes were obtained in 'Coral Sunset', 33,962 (37.08%) of which were annotated to major databases. Based on the enrichment analysis of differentially expressed genes, eight structural genes (CHS, F3H, F3'H, FLS, DRF, ANS, ANR and UFGT) and 13 transcription factors (five MYB, three bHLH, one WD40, one HY5, one PIF3, one COP1 and two PHY) related to flavonoid biosynthesis were screened. The qRT-PCR results were generally consistent with the high-throughput sequencing results. • The optimal treatment for inducing 2n pollen was 0.4% colchicine solution injected twice in herbaceous peony. • Colchicine increased the diameter of pollen in herbaceous peony. • Induced 2n pollen could germinate in vitro and on the stigma in herbaceous peony. • It is feasible to use colchicine-induced 2n pollen to produce polyploids in Paeonia. Polyploid breeding is an effective way to improve ornamental traits of horticultural plants. Colchicine, an anti-mitotic agent, is widely used to induce 2n gametes in horticultural plants, allowing for the production of polyploid plants through sexual hybridization. Based on an understanding of flower bud development and meiosis in pollen mother cells (PMCs) of Paeonia lactiflora cv. 'Fen Yu Nu', 2n pollen were obtained by injecting different concentrations of colchicine (0.1, 0.2, 0.3, 0.4 or 0.5%) into flower buds multiple times (once, twice or three times with a 24-h interval in between). External morphology, viability and possible hybridization of colchicine-induced 2n pollen were observed. Finally, P. lactiflora cv. 'Lian Tai' was pollinated with colchicine-induced pollen from 'Fen Yu Nu'. Polyploids were identified among offspring by flow cytometry, chromosome counting, and molecular assessment using simple sequence repeats (SSR). Flower bud diameter of herbaceous peony was related with meiosis in PMCs. The most suitable period to induce 2n pollen was when most PMCs were in prophase I of meiosis, and when flower buds were about 11-12 mm in diameter. The highest induced incidence (%) of 2n pollen was 47.39% following treatment with 0.4% colchicine solution injected twice. The average diameter of 2n pollen was 46.01 μm, which was 1.53-fold wider than haploid pollen. SEM results indicated that 2n pollen were considerably different from haploid pollen in terms of external shape and surface decoration, and 2n pollen were mostly spherical or with an irregular shape. Induced 2n pollen could germinate in vitro and on the stigma of the female parent, but abnormalities such as pollen tube bifurcation or thickening were observed in both germinated states. The percentage of germinated 2n pollen in vitro was 12.78%. In addition, two tetraploids (2 n = 4 x = 20) were obtained by 2n pollen hybridization. SSR analysis indicated that tetraploids were produced by the spontaneous fusion of 2n female gametes with colchicine-induced 2n male gametes. This indicates that colchicine did not entirely inactivate 2n pollen. The production of few polyploids may be due to the abnormal germination of 2n pollen and obstacles in ploidy hybridization. Paeonia is famous as ornamental, medicinal plant, and edible oil crop in China. The seeds of peonies are rich in unsaturated fatty acids, monoterpene glycosides, sterols and stilbenes which have antioxidant and anti-inflammatory effects, etc. In this study, the composition and content of stilbenes in the seed coat extracts (SCE) from 50 populations of 18 species and two subspecies of Paeonia were determined by high performance liquid chromatography - diode array detection (HPLC-DAD). The results showed that the composition and content of stilbenes, especially suffruticosol B and gnetin H, differed significantly between Paeonia species, while there were small differences between populations of the same species. All the samples were clustered into two groups according to the stilbenes in SCE. The difference between the two groups was mainly reflected in the content of suffruticosol B and gnetin H. Furthermore, all samples showed high antioxidant activity, which was significantly positively correlated with the total polyphenol content. The SCE of P. anomala and P. lactiflora at different concentrations could effectively inhibit the production of matrix metalloproteinase − 1 (MMP-1) in keratinocytes, and then achieve the effect of inhibiting cell aging. This study provided a valuable reference for the value-added utilization of Paeonia seed coat. ● Paeonia seed coat is rich in stilbenes, most of them are resveratrol trimer. ● Suffruticosol B and gnetin H are the two stilbenes with the highest content in Paeonia seed coat. ● Paeonia seed coat extract can effectively inhibit the production of matrix metalloproteinase −1 in skin keratinocytes. ● Paeonia seed coat can be used as a new resource to develop anti- photoaging products.
