In the age of next-generation sequencing, the number of loci available for phylogenetic analyses has increased by orders of magnitude. But despite this dramatic increase in the amount of data, some phylogenomic studies have revealed rampant gene-tree discordance that can be caused by many historical processes, such as rapid diversification, gene duplication, or reticulate evolution. We used a target enrichment approach to sample 400 single-copy nuclear genes and estimate the phylogenetic relationships of 13 genera in the lichen-forming family Lobariaceae to address the effect of data type (nucleotides and amino acids) and phylogenetic reconstruction method (concatenation and species tree approaches). Furthermore, we examined datasets for evidence of historical processes, such as rapid diversification and reticulate evolution. We found incongruence associated with sequence data types (nucleotide vs. amino acid sequences) and with different methods of phylogenetic reconstruction (species tree vs. concatenation). The resulting phylogenetic trees provided evidence for rapid and reticulate evolution based on extremely short branches in the backbone of the phylogenies. The observed rapid and reticulate diversifications may explain conflicts among gene trees and the challenges to resolving evolutionary relationships. Based on divergence times, the diversification at the backbone occurred near the Cretaceous-Paleogene (K-Pg) boundary (65 Mya) which is consistent with other rapid diversifications in the tree of life. Although some phylogenetic relationships within the Lobariaceae family remain with low support, even with our powerful phylogenomic dataset of up to 376 genes, our use of target-capturing data allowed for the novel exploration of the mechanisms underlying phylogenetic and systematic incongruence.

A major challenge to evolutionary biologists is to understand how biodiversity is distributed through space and time and across the tree of life. Diversification of organisms is influenced by many factors that act at different times and geographic locations but it is still not clear which have a significant impact and how drivers interact. To study diversification, we chose the lichen genus Sticta, by sampling through most of the global range and producing a time tree. We estimate that Sticta originated about 30 million years ago, but biogoegraphic analysis was unclear in estimating the origin of the genus. Furthermore, we investigated the effect of dispersal ability finding that Sticta has a high dispersal rate, as collections from Hawaii showed that divergent lineages colonized the islands at least four times. Symbiont interactions were investigated using BiSSE to understand if green-algal or cyanobacterial symbiont interactions influenced diversification, only to find that the positive results were driven almost completely by Type I error. The prevalence and consequences of genetic introgression between species have been intensively debated. I used Hercules beetles as examples to test for conditions that may be associated with the occurrence of introgression. RADseq data were used to reconstruct the species tree and history of introgression between Hercules beetles. Image data from museum specimens were used to investigate the phenotypic similarity of two adaptive traits between species from two distinct climatic realms (Nearctic vs. Neotropical). Genetic introgression was identified between Hercules beetles living in geographic proximity (parapatric). Phylogenetic relatedness and phenotypic similarity did not predict nor preclude genetic introgression between species. Phenotypic assimilation in body coloration was evident between distantly related Hercules beetles codistributed in Central America, where directional introgression was also statistically supported from the putative donor to receiver lineages. The number of introgressed loci was significantly higher between species with than without phenotypic similarity. With the recent attention and focus on quantitative methods for species delimitation, an overlooked but equally important issue regards what has actually been delimited. This study investigates the apparent arbitrariness of some taxonomic distinctions, and in particular how species and subspecies are assigned. Specifically, we use a recently developed Bayesian model-based approach to show that in the Hercules beetles (genus Dynastes) there is no statistical difference in the probability that putative taxa represent different species, irrespective of whether they were given species or subspecies designations. By considering multiple data types, as opposed to relying exclusively on genetic data alone, we also show that both previously recognized species and subspecies represent a variety of points along the speciation spectrum (i.e., previously recognized species are not systematically further along the continuum than subspecies). For example, based on evolutionary models of divergence, some taxa are statistically distinguishable on more than one axis of differentiation (e.g., along both phenotypic and genetic dimensions), whereas other taxa can only be delimited statistically from a single data type. Because both phenotypic and genetic data are analyzed in a common Bayesian framework, our study provides a framework for investigating whether disagreements in species boundaries among data types reflect (i) actual discordance with the actual history of lineage splitting, or instead (ii) differences among data types in the amount of time required for differentiation to become apparent among the delimited taxa. We discuss what the answers to these questions imply about what characters are used to delimit species, as well as the diverse processes involved in the origin and maintenance of species boundaries. Background: Pleistocene glacial oscillations have significantly affected the historical population dynamics of temperate taxa. However, the general effects of recent climatic changes on the evolutionary history and genetic structure of extant subtropical species remain poorly understood. In the present study, phylogeographic and historical demographic analyses based on mitochondrial and nuclear DNA sequences were used. The aim was to investigate whether Pleistocene climatic cycles, paleo-drainages or mountain vicariance of Taiwan shaped the evolutionary diversification of a subtropical gossamer-wing damselfly, Euphaea formosa., Results: E. formosa populations originated in the middle Pleistocene period (0.3 Mya) and consisted of two evolutionarily independent lineages. It is likely that they derived from the Pleistocene paleo-drainages of northern and southern Minjiang, or alternatively by divergence within Taiwan. The ancestral North-central lineage colonized northwestern Taiwan first and maintained a slowly growing population throughout much of the early to middle Pleistocene period. The ancestral widespread lineage reached central-southern Taiwan and experienced a spatial and demographic expansion into eastern Taiwan. This expansion began approximately 30,000 years ago in the Holocene interglacial period. The ancestral southern expansion into eastern Taiwan indicates that the central mountain range (CMR) formed a barrier to east-west expansion. However, E. formosa populations in the three major biogeographic regions (East, South, and North-Central) exhibit no significant genetic partitions, suggesting that river drainages and mountains did not form strong geographical barriers against gene flow among extant populations., Conclusions: The present study implies that the antiquity of E. formosa's colonization is associated with its high dispersal ability and larval tolerance to the late Pleistocene dry grasslands. The effect of late Pleistocene climatic changes on the subtropical damselfly's historical demography is lineage-specific, depending predominantly on its colonization history and geography. It is proposed that the Riss and Würm glaciations in the late Pleistocene period had a greater impact on the evolutionary diversification of subtropical insular species than the last glacial maximum (LGM).

This study determined the first complete mitochondrial genome of a damselfly, Euphaea formosa (Insecta: Odonata: Zygoptera), and reconstructed a phylogeny based on thirteen protein-coding genes of mitochondrial genomes in twenty-five representative hexapods to examine the relationships among the basal Pterygota. The damselfly's mitochondrial genome is a circular molecule of 15,700bp long, and contains the entire set of thirty-seven genes typically found in insects. The gene arrangement, nucleotide composition, and codon usage pattern of the mitochondrial genome are similar across the three odonate species, suggesting a conserved genome evolution within the Odonata. The presence of the intergenic spacer s5 likely represents a synapomorphy for the dragonflies (Anisoptera). Maximum parsimony, maximum likelihood, and Bayesian analyses of both nucleotide and amino acid sequences cannot support the three existing phylogenetic hypotheses of the basal Pterygota (Palaeoptera, Metapterygota, and Chiastomyaria). In contrast, the phylogenetic results indicate an alternative hypothesis of a strongly supported basal Odonata and a sister relationship of the Ephemeroptera and Plecoptera. The unexpected sister Ephemeroptera+Plecoptera clade, which contradicts with the widely accepted hypothesis of a monophyletic Neoptera, requires further analyses with additional mitochondrial genome sampling at the base of the Neoptera., (Copyright © 2010 Elsevier B.V. Aim: The latitudinal diversity gradient is the dominant geographic pattern of life on Earth, but a consensus understanding of its origins has remained elusive. The analysis of recently diverged, hyper‐rich invertebrate groups provides an opportunity to investigate latitudinal patterns with the statistical power of large trees while minimizing potentially confounding variation in ecology and history. Here, we synthesize global phylogenetic and macroecological data on a hyperdiverse (> 1,100 species) ant radiation, Pheidole and test predictions of three general explanations for the latitudinal gradient: variation in diversification rates, tropical conservatism and ecological regulation. Location: Global. Time period: The past 35 million years. Major taxa studied: The hyperdiverse ant genus Pheidole Westwood. Methods: We assembled geographic data for 1,499 species and morphospecies, and inferred a dated phylogeny for 449 species of Pheidole, including 167 species newly sequenced for this study. We tested for correlations between diversification rate and latitude with Bayesian analysis of macroevolutionary mixtures (BAMM), hidden state speciation and extinction (HiSSE), geographic state speciation and extinction (GeoSSE), and a non‐parametric method (FiSSE), evaluated evidence for richness steady state, and examined patterns of diversification as Pheidole spread around the globe. Results: There was no evidence of systematic variation of net diversification rates with latitude across any of the methods. We found that Pheidole diversification occurred in bursts when new continents were colonized, followed by a slowdown in each region, but there is no evidence richness has saturated at an equilibrium in any region. Additionally, we found latitudinal affinity is moderately conserved with a Neotropical ancestor and simulations show that phylogenetic inertia alone is sufficient to produce the gradient pattern. Main conclusions: Our results provide no evidence that diversification rates vary systematically with latitude. Richness is far from steady state in each region, contrary to the ecological regulation hypothesis, although there is evidence that ecological opportunity promotes diversification after colonization of new areas. The fact that niche conservatism is strong enough to produce the gradient pattern is in accord with the tropical conservatism hypothesis. Overall, these results shed light on the mechanisms underlying the emergence of the diversity gradient within the past 34 million years, complementing recent work on deeper time‐scales, and more generally contribute toward much‐needed invertebrate perspective on global biodiversity dynamics. Taxonomic ranks above the species level are inherently arbitrary. However, there is a growing number of publications aimed at more consistent classifications with comparable ranks among taxa. For this study, we use a recently developed temporal approach that utilizes time-calibrated chronograms to identify and define temporal bands for comparable ordinal and family ranks in Lecanoromycetes, the most diverse lineage of lichen-forming fungi. A multi-locus dataset consisting of 539 taxa in the two major subclasses of Lecanoromycetes, Lecanoromycetidae and Ostropomycetidae, was used to address the circumscription of families and orders. Based on the temporal banding approach, clades that share a common ancestor between 176 and 194 Mya and a time window of 111–135 Mya correspond to order-level and family-level, respectively. Most currently accepted orders and families were supported in their current circumscription, but some new taxa are described. Here we propose a revised, temporally based classification for the two subclasses. Specifically, three new orders are proposed: Sporastatiales, Schaereriales and Thelenellales. Arctomiales, Hymeneliales and Trapeliales are synonymized with Baeomycetales. Varicellariaceae are proposed as a new family, and Diploschistaceae and Thelotremataceae are resurrected. Squamarinaceae and Stereocaulaceae are synonymized with Cladoniaceae, Carbonicolaceae are synonymized with Lecanoraceae, Letrouitiaceae are synonymized with Brigantiaeaceae, Lobariaceae and Nephromataceae are synonymized with Peltigeraceae, Thrombiaceae are synonymized with Protothelenellaceae, and Miltideaceae are synonymized with Agyriaceae. This study represents an important step towards more consistent, comparable deeper-level taxonomic rankings in the most diverse lineages of lichen-forming fungi. [ABSTRACT FROM AUTHOR]

Abstract: The Tubby-like protein (TULP) is ubiquitous among multicellular organisms but has extremely diversified functions. Although functional analyses of certain mammalian and model plant TULPs are available and phylogenies separately based on animal or plant TULPs have been reconstructed, the origin, evolutionary history, and functional divergence of TULPs remain obscure. The existence of TULP in unicellular organisms is also not found yet. In this study, 145 TULP homologs were identified from four eukaryotic supergroups—Excavata, Chromalveolata, Archaeplastida (plants), and Opistokonta (fungi and animals). In addition to the tubby domain, many TULPs also contain different motifs (F-box, WD40 repeat, or SOCS box) in their N-terminus regions, leading to their groupings into three classes, in which TULPs with no N-terminal modifications (class II) locate at the basal positions on the phylogeny. Our comparison data reveals that phosphatidylinositol 4,5-bisphosphate (PIP2) binding sites are conserved in class II TULPs, especially those that are animal derived, but not in TULPs from classes I and III. Differentiation at the three PIP2 binding sites implies that the function of class II TULPs differs from those of other two classes. We further demonstrate that only class II TULPs can be targeted to the plasma membrane, suggesting functional divergence and differentiation of TULPs. Functional divergence and differentiation of TULPs should have occurred after duplications and structural modifications around 1100 MYA as eukaryotic organisms started diversifying. [Display omitted] • The most comprehensive Stathmopodidae phylogeny to date, focusing on fern-spore-feeding Cuprininae. • Systematic revision of Cuprininae enhances understanding of insect-fern interactions, diverging from angiosperm-centric studies. • Despite fern spores being rare niche for Lepidoptera, no significant differences in Speciation/Extinction/State-transition rates between fern-spore feeders and others. • State-transition rate differs between specialists and oligophages; faster transition from oligophages to specialists observed. Fern-spore-feeding (FSF) is rare and found in only four families of Lepidoptera. Stathmopodidae is the most speciose family that contains FSF species, and its subfamily Cuprininae exclusively specializes on FSF. However, three species of Stathmopodinae also specialize on FSF. To better understand the evolutionary history of FSF and, more generally, the significance of specialization on a peculiar host, a phylogenetic and taxonomic revision for this group is necessary. We reconstructed the most comprehensive molecular phylogeny, including one mitochondrial and four nuclear genes, of Stathmopodidae to date, including 137 samples representing 62 species, with a particular focus on the FSF subfamily, Cuprininae, including 33 species (41% of named species) from 6 of the 7 Cuprininae genera. Species from two other subfamilies, Stathmopodinae and Atkinsoniinae, were also included. We found that FSF evolved only once in Stathmopodidae and that the previous hypothesis of multiple origins of FSF was misled by inadequate taxonomy. Moreover, we showed that (1) speciation/extinction rates do not differ significantly between FSF and non-FSF groups and that (2) oligophage is the ancestral character state in Cuprininae. We further revealed that a faster rate of accumulating specialists over time, and thus a higher number of specialists, was achieved by a higher transition rate from oligophagages to specialists compared to the transition rate in the opposite direction. We finish by describing three new genera, Trigonoda gen. nov. , Petala gen. nov. , and Pediformis gen. nov. , and revalidating five genera: Cuprina , Calicotis , Thylacosceles , Actinoscelis , Thylacosceloides in Cuprininae, and we provide an updated taxonomic key to genera and a revised global checklist of Cuprininae.
