16 páginas, 6 figuras, 2 tablas, Stl, the master repressor of the Staphylococcus aureus pathogenicity islands (SaPIs), targets phage-encoded proteins to derepress and synchronize the SaPI and the helper phage life cycles. To activate their cycle, some SaPI Stls target both phage dimeric and phage trimeric dUTPases (Duts) as antirepressors, which are structurally unrelated proteins that perform identical functions for the phage. This intimate link between the SaPI's repressor and the phage inducer has imposed an evolutionary optimization of Stl that allows the interaction with Duts from unrelated organisms. In this work, we structurally characterize this sophisticated mechanism of specialization by solving the structure of the prototypical SaPIbov1 Stl in complex with a prokaryotic and a eukaryotic trimeric Dut. The heterocomplexes with Mycobacterium tuberculosis and Homo sapiens Duts show the molecular strategy of Stl to target trimeric Duts from different kingdoms. Our structural results confirm the participation of the five catalytic motifs of trimeric Duts in Stl binding, including the C-terminal flexible motif V that increases the affinity by embracing Stl. In silico and in vitro analyses with a monomeric Dut support the capacity of Stl to recognize this third family of Duts, confirming this protein as a universal Dut inhibitor in the different kingdoms of life. Phage satellites interfere with helper phage packaging through the production of small-capsids, where only satellites can be packaged. So far, in all the analysed systems, the satellite-sized capsids are composed of phage proteins. Here we report the first demonstration that a family of phage-inducible chromosomal island (PICIs), a type of satellites, encodes all the proteins required for both the production of the small-sized capsids and the exclusive packaging of the PICIs into these capsids. Therefore, this new family, that we have named cf-PICIs (capsid forming PICIs), only requires phage tails to generate infective PICI particles. Remarkably, the representative cf-PICI reproduces without cost for their helper phages, suggesting that the relationship between these elements is not parasitic but commensalistic. Finally, our phylogenomic studies indicate that cf-PICIs are present both in Gram-positive and Gram-negative bacteria and have evolved at least three times independently to spread widely into the satellite universe.

Bacteria encode sophisticated anti-phage systems that are diverse and versatile and display high genetic mobility. How this variability and mobility occurs remains largely unknown. Here, we demonstrate that a widespread family of pathogenicity islands, the phage-inducible chromosomal islands (PICIs), carry an impressive arsenal of defense mechanisms, which can be disseminated intra- and inter-generically by helper phages. These defense systems provide broad immunity, blocking not only phage reproduction, but also plasmid and non-cognate PICI transfer. Our results demonstrate that phages can mobilize PICI-encoded immunity systems to use them against other mobile genetic elements, which compete with the phages for the same bacterial hosts. Therefore, despite the cost, mobilization of PICIs may be beneficial for phages, PICIs, and bacteria in nature. Our results suggest that PICIs are important players controlling horizontal gene transfer and that PICIs and phages establish mutualistic interactions that drive bacterial ecology and evolution.

Methicillin-resistant Staphylococcus sciuri (MRSS) strain C2865 from a stranded dog in Nigeria was trimethoprim (TMP) resistant but lacked formerly described staphylococcal TMP-resistant dihydrofolate reductase genes (dfr). Whole-genome sequencing, comparative genomics, and pan-genome analyses were pursued to unveil the molecular bases for TMP resistance via resistome and mobilome profiling. MRSS C2865 comprised a species subcluster and positioned just above the intraspecies boundary. Lack of species host tropism was observed. S. sciuri exhibited an open pan-genome, while MRSS C2865 harbored the highest number of unique genes (75% associated with mobilome). Within this fraction, we discovered a transferable TMP resistance gene, named dfrE, which confers high-level TMP resistance in Staphylococcus aureus and Escherichia coli. dfrE was located in a novel multidrug resistance mosaic plasmid (pUR2865-34) encompassing adaptive, mobilization, and segregational stability traits. dfrE was formerly denoted as dfr_like in Exiguobacterium spp. from fish farm sediment in China but escaped identification in one macrococcal and diverse staphylococcal genomes in different Asian countries. dfrE shares the highest identity with dfr of soil-related Paenibacillus anaericanus (68%). Data analysis discloses that dfrE has emerged from a single ancestor and places S. sciuri as a plausible donor. C2865 unique fraction additionally enclosed novel chromosomal mobile islands, including a multidrug-resistant pseudo-SCCmec cassette, three apparently functional prophages (Siphoviridae), and an SaPI4-related staphylococcal pathogenicity island. Since dfrE seems not yet common in staphylococcal clinical specimens, our data promote early surveillance and enable molecular diagnosis. We evidence the genome plasticity of S. sciuri and highlight its role as a resourceful reservoir for adaptive traits. IMPORTANCE The discovery and surveillance of antimicrobial resistance genes (AMRG) and their mobilization platforms are critical to understand the evolution of bacterial resistance and to restrain further expansion. Limited genomic data are available on Staphylococcus sciuri; regardless, it is considered a reservoir for critical AMRG and mobile elements. We uncover a transferable staphylococcal TMP resistance gene, named dfrE, in a novel mosaic plasmid harboring additional resistance, adaptive, and self-stabilization features. dfrE is present but evaded detection in diverse species from varied sources geographically distant. Our analyses evidence that the dfrE-carrying element has emerged from a single ancestor and position S. sciuri as the donor species for dfrE spread. We also identify novel mobilizable chromosomal islands encompassing AMRG and three unrelated prophages. We prove high intraspecies heterogenicity and genome plasticity for S. sciuri. Group B Streptococcus (GBS) is a gram-positive pathogen mainly affecting humans, cattle, and fishes. Mobile genetic elements play an important role in the evolution of GBS, its adaptation to host species and niches, and its pathogenicity. In particular, lysogenic prophages have been associated with a high virulence of certain strains and with their ability to cause invasive infections in humans. It is therefore important to be able to accurately detect and classify prophages in GBS genomes. Several bioinformatic tools for the identification of prophages in bacterial genomes are available on-line. However, genome searches for most of these programs are affected by the composition of their reference database. Lack of databases specific to GBS results in failure to recognize all prophages in the species. Additionally, performance of these programs is affected by genome fragmentation in the case of draft genomes, leading to underestimation of the number of phages. They also prove impractical when dealing with large genome datasets and they do not offer a quick way of classifying bacteriophages. We developed a GBS-specific method to screen genome assemblies for the presence of prophages and to classify them based on a reproducible typing scheme. This was achieved through an extensive search of a vast number of high-quality GBS sequences (n = 572) originating from different host species and countries in order to build a database of phage integrase types, on which the scheme is based. The proposed typing scheme comprises 12 integration sites and sixteen prophage integrase types, including multiple subtypes per integration site and integrase genes that were not site-specific. Two putative phage-inducible chromosomal islands (PICI) and their insertion sites were also identified during the course of these analyses. Phages were common and diverse in all major clonal complexes associated with human disease and detected in isolates from every animal species and continent included in the study. This database will facilitate further work on the prevalence and role of prophages in GBS evolution, and identifies the roles of PICIs in GBS and of prophage in hypervirulent ST283 as areas for further research.

Diplomska naloga obravnava vse trenutno poznane obrambne mehanizme bakterij v boju z bakteriofagi. Tema je razdeljena po sklopih, ki sovpadajo s stopnjami v življenjskem ciklu bakteriofaga. Prva stopnja je preprečitev vezave bakteriofaga na membrano bakterijske celice. Ta poteka tako, da celica blokira dostop do svojih receptorjev. Dostop lahko omeji s tvorbo izvencelične matrice, proizvodnjo maskirnih elementov ali kompetitivnih inhibitorjev. V drugem koraku skuša celica preprečiti vstop tuje DNA v celico po uspešni vezavi bakteriofaga na receptor. Sistemi, ki opravljajo to nalogo, se imenujejo Sie. Neuspešnost Sie sitemov vodi v aktivacijo R-M sistemov, ki razrežejo tujo nukleinsko kislino, preden se ta uspe integrirati v DNA gostiteljske celice. Mehanizem, podoben R-M sistemu, je CRISPR-Cas sistem, ki pa je za razliko od vseh ostalih obrambnih mehanizmov v bakterijski celici edini adaptiven. Ob odpovedi vseh obrambnih mehanizmov se celice zatečejo k samomoru kot altruističnemu načinu obrambe ostalih celic v populaciji. Tega omogočajo Abi in TA sistemi. Interferenca sestavljanja virusov ni bakteriji lasten mehanizem, ampak je pogojen s prisotnostjo parazita. Parazit v obliki avtonomno replikativne DNA zamenja DNA virusa s svojo. Tako prepreči razmnoževanje virusa, a ne prepreči lize celice. Za konec pa opisuje še najnovejši mehanizem obrambe imenovan BREX. The thesis deals with all currently known bacterial defense mechanisms against bacteriophages. The theme is divided into sections that correspond with those of a bacteriophage life cycle. The first step is to prevent the binding of a bacteriophage to the bacterial cell membrane. Cells achieve this by blocking access to their receptor. Access may be limited by the production of an extracellular matrix, masking elements or competitive inhibitors. In the second step, the cell is trying to prevent entry of foreign DNA after a successful phage binding to the receptor. Systems that perform this task are called Sie. Failure of Sie systems leads to the activation of R-M systems, which cut the foreign nucleic acid before it manages to integrate into the DNA of the host cell. Mechanism similar to the R-M system is the CRISPR-Cas system, which, unlike other defensive mechanisms functions as adaptive immunity. If all these systems fail, it leads to the cell resorting to suicide as an altruistic defense for other cells in the population, enabled by Abi and TA systems. Viral assembly interference is not bacteria’s own mechanism, but depends on the presence of a parasite in the form of autonomously replicating DNA. In the process of assembly viral DNA is replaced by the parasite’s. Thereby preventing viral replication, but not preventing host cell lysis. Finally, it describes the latest defense mechanism called BREX.

Summary Phage-inducible chromosomal islands (PICIs) represent a novel and universal class of mobile genetic elements, which have broad impact on bacterial virulence. In spite of their relevance, how the Gram-negative PICIs hijack the phage machinery for their own specific packaging and how they block phage reproduction remains to be determined. Using genetic and structural analyses, we solve the mystery here by showing that the Gram-negative PICIs encode a protein that simultaneously performs these processes. This protein, which we have named Rpp (for redirecting phage packaging), interacts with the phage terminase small subunit, forming a heterocomplex. This complex is unable to recognize the phage DNA, blocking phage packaging, but specifically binds to the PICI genome, promoting PICI packaging. Our studies reveal the mechanism of action that allows PICI dissemination in nature, introducing a new paradigm in the understanding of the biology of pathogenicity islands and therefore of bacterial pathogen evolution., Graphical Abstract, Highlights • PICI Rpp protein promotes PICI transfer while blocking phage reproduction • Rpp forms a heterocomplex with helper phage TerS • Crystal structures of Rpp alone or complexed with TerS were determined • TerS complexed with Rpp switches specificity from the phage DNA to the PICI genome, Fillol-Salom et al. report that Gram-negative PICIs employ the Rpp protein to block helper phage reproduction. Rpp binds to helper phage TerS, and the Rpp-TerS heterocomplex enables PICIs to hijack the phage machinery for their own packaging. These findings reveal a mechanism used by Gram-negative PICIs to spread in nature.

Neste trabalho relacionamos escritos de e sobre Rachel de Queiroz (1910-2003) com documentos oficiais vinculados à preservação/conservação de lugares importantes para a escritora e para a sociedade. Nosso intuito é o de demonstrar como a experiência e o afeto são elementos importantes para a valoração e patrimonialização dos lugares. Tomamos como exemplos o sítio do Pici, o município de Quixadá e a Fazenda Não Me Deixes, lugares que hoje, além de guardarem a memória de uma escritora que invariavelmente celebrou sua terra e sua gente, conservam/preservam parte importante da natureza e da cultura do Ceará.
