Studies connecting microbiome composition and functional performance in wildlife have received little attention and understanding their connections with wildlife physical condition are sorely needed. We studied the variation in gut microbiota (hard fecal pellets) between allopatric subspecies of the European wild rabbit in wild populations and in captured individuals studied under captivity. We evaluated the influence of environmental and host-specific factors. The microbiome of wild rabbit populations reduced its heterogeneity under controlled conditions. None of the host-specific factors tested correlated with the microbiota composition. We only observed significant intra-group dispersion for the age factor. The most diverse microbiomes were rich in Ruminococcaceae potentially holding an enriched functional profile with dominance of cellulases and xylanases, and suggesting higher efficiency in the digestion of fiber-rich food. Conversely, low diversity gut microbiomes showed dominance of Enterobacteriaceae potentially rich in amylases. We preliminary noticed geographical variations in field populations with higher dominance of Ruminococcaceae in south-western than in north-eastern Spain. Spatial differences appeared not to be subspecies driven, since they were lost in captivity, but environmentally driven, although differences in social structure and behavior may also play a role that deserve further investigations. A marginally significant relationship between the Ruminococcaceae/Enterobacteriaceae ratio and potential life expectancy was observed in captive rabbits. We hypothesize that the gut microbiome may determine the efficiency of feeding resource exploitation, and can also be a potential proxy for life expectancy, with potential applications for the management of declining wild herbivorous populations. Such hypotheses remain to be explored in the future.

Rabbit hemorrhagic disease virus (RHDV) is highly lethal to the European rabbit (Oryctolagus cuniculus). It was first reported in 1984 in China, but in 2010, a new variant of the virus was detected (GI.2) in France. Several recombination events with pathogenic and non-pathogenic strains have been described. Here, we report the first sequences of RHDV in Africa, isolated from Moroccan rabbits, and these resemble GI.1b/GI.1b/GI.2 recombinants found in the Iberian Peninsula. Monitoring and characterization of strains from future outbreaks are advised to guarantee the success of current programs on small-rabbit production for poverty alleviation in African countries.

Background: Numerous small and medium-sized mammal pests cause widespread and economically significant damage to crops all over the globe. However, most research on pest species has focused on accounts of the level of damage. There are fewer studies concentrating on the description of crop damage caused by pests at large geographical scales, or on analysis of the ecological and anthropogenic factors correlated with these observed patterns. We investigated the relationship between agricultural damage by the European rabbit (Oryctolagus cuniculus) and environmental and anthropogenic variables throughout Spain., Results: Rabbit damage was mainly concentrated within the central-southern regions of Spain. We found that rabbit damage increased significantly between the early 2000s and 2013. Greater losses were typical of those areas where farming dominated and natural vegetation was scarce, where main railways and highways were present, and where environmental conditions were generally favourable for rabbit populations to proliferate., Conclusion: From our analysis, we suggest that roads and railway lines act as potential corridors along which rabbits can spread. The recent increase in Spain of such infrastructure may explain the rise in rabbit damage reported in this study. Myxomatosis is a viral disease that affects European rabbits (Oryctolagus cuniculus) worldwide. In Spain, populations of wild rabbits drastically decreased in the 1950s after the first outbreak of myxomatosis. Since that first appearance, it seems to be an annual epizootic in Spain with periodic outbreaks, predominantly in summer and autumn. Taking into account rabbit population structure, abundance, and genetic lineage, this paper attempts to make a large-scale characterization of myxomatosis seroprevalence based on the immune status of 29 rabbit populations distributed throughout Spain, where O. cuniculus cuniculus and O. c. algirus, the two known rabbit subspecies, naturally inhabit. A total of 654 samples were collected between 2003 and 2009, and seroprevalence of antibodies against Myxoma virus (MYXV) was determined. Overall, our results revealed that 53% of the rabbit samples were positive to antibodies against MYXV. Newborn and juvenile rabbits were the most susceptible animals to the virus, with 19% and 16% seropositivity for newborn and juveniles, respectively, while adult rabbits were the most protected, with 65% of seropositive samples. This suggests that prevalence is negatively related to the proportion of newborn and juvenile rabbits in a population. Our results also showed that seroprevalence against MYXV tended to be higher in high-abundance populations. In contrast, no differences were detected in seroprevalence between rabbit subspecies. This study confirms that >60years since first outbreak, myxomatosis is an endemic disease in Spain. Myxomatosis and rabbit hemorrhagic disease (RHD) are the major viral diseases that affect the wild European rabbit (Oryctolagus cuniculus). These diseases arrived in Europe within the last decades and have caused wild rabbit populations to decline dramatically. Both viruses are currently considered to be endemic in the Iberian Peninsula; periodic outbreaks that strongly impact wild populations regularly occur. Myxoma virus (MV) and rabbit hemorrhagic disease virus (RHDV) alter the physiology of infected rabbits, resulting in physical deterioration. Consequently, the persistence and viability of natural populations are affected. The main goal of our study was to determine if blood biochemistry is correlated with serostatus in wild European rabbits. We carried out seven live-trapping sessions in three wild rabbit populations over a two-year period. Blood samples were collected to measure anti-MV and anti-RHDV antibody concentrations and to measure biochemical parameters related to organ function, protein metabolism, and nutritional status. Overall, we found no significant relationships between rabbit serostatus and biochemistry. Our main result was that rabbits that were seropositive for both MV and RHDV had low gamma glutamyltransferase concentrations. Given the robustness of our analyses, the lack of significant relationships may indicate that the biochemical parameters measured are poor proxies for serostatus. Another explanation is that wild rabbits might be producing attenuated physiological responses to these viruses because the latter are now enzootic in the study area., (Copyright © 2016 Elsevier Ltd. Host-pathogen epidemiological processes are often unclear due both to their complexity and over-simplistic approaches used to quantify them. We applied a multi-event capture-recapture procedure on two years of data from three rabbit populations to test hypotheses about the effects on survival of, and the dynamics of host immunity to, both myxoma virus and Rabbit Hemorrhagic Disease Virus (MV and RHDV). Although the populations shared the same climatic and management conditions, MV and RHDV dynamics varied greatly among them; MV and RHDV seroprevalences were positively related to density in one population, but RHDV seroprevalence was negatively related to density in another. In addition, (i) juvenile survival was most often negatively related to seropositivity, (ii) RHDV seropositives never had considerably higher survival, and (iii) seroconversion to seropositivity was more likely than the reverse. We suggest seropositivity affects survival depending on trade-offs among antibody protection, immunosuppression and virus lethality. Negative effects of seropositivity might be greater on juveniles due to their immature immune system. Also, while RHDV directly affects survival through the hemorrhagic syndrome, MV lack of direct lethal effects means that interactions influencing survival are likely to be more complex. Multi-event modeling allowed us to quantify patterns of host-pathogen dynamics otherwise difficult to discern. Such an approach offers a promising tool to shed light on causative mechanisms.

The interaction among several parasites in European rabbits (Oryctolagus cuniculus) is crucial to host fitness and to the epidemiology of myxomatosis and rabbit hemorrhagic disease. These diseases have caused significant reductions in rabbit populations on the Iberian Peninsula. Most studies have focused on the epidemiology and pathogenesis of these viruses individually, and little is known about interactions between these viruses and other parasites. Taking advantage of an experimental restocking program in Spain, the effects of coccidian and nematode infections on the probability of having detectable antibody to myxoma and rabbit hemorrhagic disease viruses were tested in European wild rabbits. For 14 mo, we monitored rabbit abundance and parasite loads (coccidia and nematodes) in three reintroduced rabbit populations. While coccidian and nematode loads explained seasonal antibody prevalences to myxoma virus, the pattern was less clear for rabbit hemorrhagic disease. Contrary to expectations, prevalence of antibody to myxoma virus was inversely proportional to coccidian load, while nematode load seemed to play a minor role. These results have implications for viral disease epidemiology and for disease management intended to increase rabbit populations in areas where they are important for ecosystem conservation.

Simple Summary: Coxiella burnetii, the causative agent of Q fever, is a multi-host zoonotic bacterium of public and animal health concern, with Spain being the European country with the highest number of Q fever cases in recent years. However, and despite that the European wild rabbit and the Iberian hare are two keystone species in the Iberian Peninsula and are considered important sources of food for humans, very little is known about the epidemiological role of these two species. To tackle this question, a cross-sectional study was carried out to determine the seroprevalence and risk factors associated with C. burnetii exposure in wild lagomorph populations of Southern Spain. Antibodies against this bacterium were found in 11.3% of 471 wild rabbits, and, for the first time, in 2.4% of 167 Iberian hares, which provides evidence of the moderate circulation of C. burnetii in wild lagomorph populations in Spanish Mediterranean ecosystems. Our results also demonstrated that wild lagomorphs from western Andalusia and those from hunting grounds in which sheep were present were at higher risk of exposure to C. burnetii. In this context, these risk factors should be prioritized in future risk-based surveillance programs for this zoonotic multi-host bacterium. Coxiella burnetii is an important zoonotic pathogen of worldwide distribution that can infect a wide range of wild and domestic species. The European wild rabbit (Oryctolagus cuniculus) can play a role as a reservoir for this bacterium in certain epidemiological scenarios, but, to date, a very limited numbers of large-scale serosurveys have been conducted for this species worldwide. Although exposure in hare species has also been described, C. burnetii in Iberian hare (Lepus granatensis) has never been assessed. Here, we aimed to determine the seroprevalence and risk factors associated with C. burnetii exposure in wild lagomorphs in the Mediterranean ecosystems of southern Spain. Between the 2018/2019 and 2021/2022 hunting seasons, blood samples from 638 wild lagomorphs, including 471 wild rabbits and 167 Iberian hares, were collected from 112 hunting grounds distributed across all eight provinces of Andalusia (southern Spain). The overall apparent individual seroprevalence was 8.9% (57/638; 95% CI: 6.8–11.4). Antibodies against C. burnetii were found in 11.3% (53/471; 95% CI: 8.4–14.1) of the wild rabbits and 2.4% (4/167; 95% CI: 0.1–4.7) of the Iberian hares. Seropositive animals were detected for 16 (14.3%; 95% CI: 7.8–20.8) of the 112 hunting grounds tested and in all the hunting seasons sampled. A generalized estimating equations model showed that the geographical area (western Andalusia) and presence of sheep were risk factors potentially associated with C. burnetii exposure in wild lagomorphs. A statistically significant spatial cluster (p < 0.001) was identified in the south-west of Andalusia. Our results provide evidence of moderate, endemic and heterogeneous circulation of C. burnetii in wild lagomorph populations in Spanish Mediterranean ecosystems. Risk-based strategies for integrative surveillance programs should be implemented in these species to reduce the risk of transmission of the bacterium to sympatric species, including humans. Background: Several species belonging to the genus Ehrlichia are considered pathogenic for animals and humans. Although wildlife are known to play an important role in the epidemiology of these bacteria, information on the role of wild lagomorphs in their sylvatic cycle is limited. Thus, the objective of the present study was to assess the occurrence of Ehrlichia spp. in ticks collected from wild lagomorphs in Spanish Mediterranean ecosystems. Methods: A total of 1122 pooled ticks (254 pools) collected from 506 wild rabbits (Oryctolagus cuniculus) and 29 Iberian hares (Lepus granatensis) were analysed using a nested PCR assay targeting the partial groEL gene. Ehrlichia spp.-positive samples were further subjected to a second PCR assay targeting 16S rRNA. Results: Three (1.2%) tick pools comprising Rhipicephalus pusillus collected from nine wild rabbits were positive for Ehrlichia spp. All the Ehrlichia DNA sequences were identical, and use of sequence and phylogenetic analyses allowed us to identify a novel Ehrlichia species. Conclusions: We provide evidence that a novel Ehrlichia species, named herein as 'Candidatus Ehrlichia andalusi', which may be of concern for animal and public health, is circulating in R. pusillus in Spanish Mediterranean ecosystems. A survey study was carried out to identify tick species parasitizing wild lagomorphs in Mediterranean ecosystems in southern Spain and to determine the occurrence of Rickettsia species present in these ticks in this region. A total of 1304 European wild rabbits (Oryctolagus cuniculus) and 58 Iberian hares (Lepus granatensis) were individually examined for the presence of ticks. Ticks were found in 42.9% and 50% of the wild rabbits and hares sampled, respectively. A total of 1122 ticks were collected and five species, including Rhipicephalus pusillus, Hyalomma lusitanicum, Haemaphysalis hispanica, Ixodes ventalloi and Rhipicephalus sanguineus sensu lato (s.l.), were microscopically and molecularly identified at the 16S rRNA gene. This is the first study on Ixodidae parasitizing Iberian hares. The presence of Rickettsia DNA was assessed in 254 tick pools (according to hunting states, lagomorph species, tick species and tick development stage) using PCR assays targeting the rOmpA, rOmpB and gltA. Twenty‐seven pools (10.6%) were positive to Rickettsia DNA. Five zoonotic Rickettsia species were identified, being Rickettsia massiliae the most frequent (4.7%), followed by Rickettsia sibirica subsp. mongolitimonae (2.8%), Rickettsia slovaca (2.0%), Rickettsia aeschlimannii (0.8%) and Rickettsia africae (0.4%). The results suggest that wild rabbits and Iberian hares are parasitized by a wide range of tick species and that these lagomorphs may play an important role in the sylvatic cycle of some zoonotic Rickettsia species in Mediterranean ecosystems. Our data represent the first report of R. massiliae, R. aeschlimannii, R. slovaca and R africae in ticks collected in wild lagomorphs in Europe, and the first report of not imported R. africae in this continent. Since R. slovaca and R. africae DNA was detected in tick species different to their main vectors, further studies are warranted to unravel the role of wild lagomorphs in the epidemiology of these vector‐borne pathogens. Viruses that affect lagomorphs have decades of reported history of spillover events. One of these viruses is the causative agent of the so‐called rabbit or 'lagomorph' haemorrhagic disease (e.g. Lagovirus europaeus/GI.1 and L. europaeus/GI.2). In particular, L. europaeus/GI.2 has shown a great capacity to recombine with existing lagoviruses. In fact, it has replaced the former GI.1 genotype in the wild, and recently, an increase on spillover events has been detected among several lagomorph species including European and North American species of hares. In this study, we report for the first time the infection of a wild Iberian hare with GI.2 (RHDV2/b), potential shedding and associated histopathological alterations. We identify the recombinant GI.4P‐GI.2 as causative of the infection and discuss plausible causes regarding the origin of the spillover event and its potential consequences for the Iberian hare wild populations, which is an endemic species of the Iberian Peninsula as well as an important game and prey species for many predators, including endangered species. Pest species cause significant ecological, social and economic impacts, and programs to control them usually target specific landscape features when pests use these to disperse. Roads or railways are often used by pest species as dispersal corridors, but little is known about the specific characteristics of these human infrastructures that facilitate pest species dispersal. This is particularly evident in the case of native agricultural vertebrate pests like the European wild rabbit (Oryctolagus cuniculu s) in the Iberian Peninsula (IP). Rabbit damage to agricultural production in IP has increased notably in recent years. This study uses a 'favourability function' to model the extent to which macroecological favourable conditions for rabbits and different fine-scale variables, including environmental, anthropogenic and agricultural factors, favour the presence of rabbit warrens on the verges of a motorway network in southern IP. For this purpose, we collected rabbit warren locations during car transects using CyberTraker 3.0 installed in a pad along 787 km of motorways. Our results revealed that rabbit warren distribution was widespread along the verges. Rabbit warren presence correlated positively with the presence of olive groves and with macroecological favourable conditions for rabbits. Our results provide strong evidence that rabbits use motorway verges, which are likely to act as dispersal corridors across landscapes. Additionally, our innovative approach, based on a rabbit warren index, the favourability function and a combination of local and macroecological predictors, could be used in many other areas where rabbits cause crop damage to make fine-scale predictions of high risk stretches and, therefore, where to apply mitigation measures. Understanding use of space in free ranging populations that cause damage to agriculture can help in the design of measures aimed at reducing their impact. Food availability is known to determine use of space in terrestrial vertebrates so, providing alternative food sources during a specific time period may help the management of vertebrate pests by reducing their ranging behavior. We investigated space use by a crop damaging species, the European wild rabbit (Oryctolagus cuniculus), in an intensively-managed agricultural landscape within its native range and evaluated the potential of food availability to restrict areas of rabbit activity. We determined the size of day-time home range (95% minimum convex polygon, MCP) and core area (50% MCP) of rabbits before and after providing additional food to one rabbit population, while an unsupplemented population served as a control. Rabbits in the study area had large home ranges in comparison with those previously reported in the literature, probably linked to the heterogeneous and unpredictable distribution of resources in intensively-managed Mediterranean agro-ecosystems. There was a general reduction in size of home ranges and core areas between the experimental phases, but we found evidence that additional feeding restricted the space use of rabbits. The wide-ranging behavior of rabbits documented in the present study might explain why even moderate rabbit densities can cause widespread damage to crops. The response of prey species to predator scent has been investigated in many mammalian species; however, there is little information about the responses of European wild rabbits at the population level. Therefore, we conducted a simple experiment to investigate the behavioural response of a rabbit population to native predator cues in the wild. We compared the response to the scent of a predator (red fox) in a wild rabbit population bred in semi-natural conditions and naïve to terrestrial predators with the response of a population in a similar environment where terrestrial predators were present. The response to predators was based on rabbit abundance, inferred from pellet counts and measured by the defecation rate per day (DRD). Our results indicate that rabbits responded to the odour of fox faeces in the treatment warrens, resulting in a lower DRD. The main anti-predator behaviour observed was spatial avoidance (warren abandonment), which seemed to be more accentuated for rabbits who had not previously had contact with foxes in the plot where terrestrial predators were excluded. In both the fenced and the unfenced plot, the differences in the effect of the predator odour between the control and treatment warrens disappeared after cessation of treatment, suggesting a flexible and adaptive behaviour of rabbits to predator cues. Rabbit restocking is widely used in Spain for conservation and/or hunting purposes; however, the success of rabbit restocking is generally low. Thus, many studies have assessed ways to reduce this problem, one of which is the use of a “soft-release” procedure whereby rabbits are acclimated to their release site for a variable time period prior to release. This study assessed the short-term effects of two soft-release confinement periods on the survival of rabbits during an experimental restocking program carried out in southwest Spain. The post-release survival rate of rabbits confined at the release site for six nights was significantly higher than that of rabbits confined for three nights. Counting latrines is a standard method to estimate European wild rabbits (Oryctolagus cuniculus) abundance. This method plays an important role in endangered predators' conservation programs in the Iberian Peninsula, especially in potential reintroduction areas for the Iberian lynx (Lynx pardinus). However, since the last half-century, rabbit populations have declined dramatically within their native range, mainly due to the effect of two viral diseases, which have caused even local extinctions of natural populations. Hence, we raise the question regarding how reliable the method of counting latrines may be in ensuring the abundance of rabbit populations after an event of sudden decline or even local extinction. To answer this question, we carry out a simple experiment where we set ten lines with rabbit latrines with two different sizes each (small and large) and simulated low- and high-abundant rabbit population scenarios on five latrine lines each, respectively. Then, we calculated the pellets decay rate and latrines persistence rate through monthly surveys. Our results showed that the daily persistence rate varied little among the different scenarios. However, generally, latrines do not persist long (78 days on average) regardless of the size of the latrines or rabbit population abundance. The longest time to extinction for pellets (c. 469 days, 97.5 quantile) was longer than the time until no more latrines were identified (c. 191 days, 97.5 quantile). We conclude that, although we did not consider other factors that could affect pellets decay, counting latrines seems to be sensible to a hypothetical dramatic decline event of a wild rabbit population. Therefore, if there is evidence of an epidemiological outbreak event, we suggest managers carry out latrines census at least between 140–220 days after an outbreak detection to reduce bias on the determination of rabbit abundance. Abstract: Recently, a new method for differentiating juvenile and adult rabbits based on faecal pellet size was published. According to this method, pellets >6 mm diameter are inferred to be deposited by adults, while those <6 mm are inferred to be from juveniles or kittens. In this study, we designed a simple experiment to test the accuracy of this methodology. Twelve adult rabbits were housed in individual outdoor cages and their pellets were removed every day for 10 consecutive days. Pellets were separated using a sieve according to their size and counted. Results showed that adult rabbits produce pellets >6 mm diameter in the same proportion as those <6 mm. We also observed a strong influence of the individual rabbit on pellet size; some rabbits produce a high proportion of pellets >6 mm, whereas others deposit mostly pellets <6 mm in size. Our findings demonstrate that pellet size is unsuitable for aging wild rabbits. Field biologists should therefore be cautious when employing the pellet size method of age determination in other wild animals in the absence of validating studies. [Copyright &y& Elsevier]
