The key to food security is increasing rice yield. Therefore, we performed a genome-wide association study (GWAS) to analyse and identify the effects of plant height (PH), effective tiller number (ETN), heading date (HD) and grain weight per plant (GWPP) on rice yield using 1,220,522 single-nucleotide polymorphisms (SNPs) from 168 rice accessions. The PH, ETN, HD, and GWPP phenotypes of the 168 rice accessions were analysed in 2019, 2020 and 2021, and an abundance of phenotypic variation was found. One QTL for PH was detected on chromosome 4, one QTL for ETN on chromosome 11, two QTLs for GWPP on chromosome 2, and one QTL for HD on chromosome 5, all of which were detected in 3 years of the study period through a general linear model (GLM) and mixed linear model (MLM). We detected two QTLs related to the traits by using multi-trait GWAS. In addition, we identified four novel genes responsible for rice yield. Haplotype analysis indicated that LOC_Os02g07680 was highly associated with GWPP, LOC_Os11g18570 was highly associated with ETN, LOC_Os04g49210 was highly associated with HD, and LOC_Os05g34600 was highly associated with PH. The mining of favorable SNP loci and haplotypes is of great significance for the further cloning and molecular-assisted breeding of alkalinity-tolerance genes in rice. To improve the utilization rate of saline–alkaline lands and the yield of rice, we used the 1,322,884 SNPs obtained from the sequencing 173 of rice accessions in this study. Alkalinity-tolerance-related traits, including the germination energy (GE), germination rate (GR), seedling length (SL), root length (RL), relative alkaline damage rate (RADR) of the GERADR of the GR, RADR of the SL and RADR of the RL, were evaluated in 2019 and 2020 and revealed abundant phenotypes in the studied population. A genome-wide association analysis detected 10 quantitative trait loci (QTLs) related to alkalinity tolerance. In addition, a transcriptome sequencing analysis of the alkalinity-tolerant rice variety 'Yuedao 9' and the alkali-sensitive rice variety 'Tijin' under alkalinity stress and control conditions was performed. Three candidate genes that were predicted to be related to alkalinity tolerance in rice, namely LOC_Os06g06600, LOC_Os011g44680 and LOC_Os011g44600, were screened based on gene annotation, coding sequences and haplotype analysis. Mining salt tolerance genes is significant for breeding high-quality salt-tolerant rice varieties in order to improve the utilization of saline–alkaline land. In this study, 173 rice accessions were measured for their germination potential (GP), germination rate (GR), seedling length (SL), root length (RL), germination potential relative to salt damage rate (GPR), germination rate relative to salt damage rate (GRR), seedling length relative to salt damage rate (SLR), relative salt damage rate at the germination stage (RSD) and comprehensive relative salt damage rate in the early seedling stage (CRS) under normal and salt stress conditions. Genome-wide association analysis was performed with 1,322,884 high-quality SNPs obtained by resequencing. Eight quantitative trait loci (QTLs) related to salt tolerance traits at the germination stage were detected in 2020 and 2021. They were related to the GPR (qGPR2) and SLR (qSLR9), which were newly discovered in this study. Three genes were predicted as salt tolerance candidate genes: LOC_Os02g40664, LOC_Os02g40810, and LOC_Os09g28310. At present, marker-assisted selection (MAS) and gene-edited breeding are becoming more widespread. Our discovery of candidate genes provides a reference for research in this field. Rice (Oryza sativa L.) appearance quality, which is mainly defined by grain shape and chalkiness, is an important target in rice breeding. In this study, we first re-sequenced 137 indica accessions and then conducted a genome-wide association study (GWAS) for six agronomic traits with the 2,998,034 derived single nucleotide polymorphisms (SNPs) by using the best linear unbiased prediction (BLUP) values for each trait. The results revealed that 195 SNPs had significant associations with the six agronomic traits. Based on the genome-wide linkage disequilibrium (LD) blocks, candidate genes for the target traits were detected within 100 kb upstream and downstream of the relevant SNP loci. Results indicate that six quantitative trait loci (QTLs) significantly associated with six traits (qTGW4.1, qTGW4.2, qGL4.1, qGL12.1, qGL12.2, qGW2.1, qGW4.1, qGW6.1, qGW8.1, qGW8.2, qGW9.1, qGW11.1, qGLWR2.1, qGLWR2.2, qGLWR4.2, qPGWC5.1 and qDEC6.1) were identified for haplotype analysis. Among these QTLs, two (qTGW4.2 and qGW6.1), were overlapped with FLO19 and OsbZIP47, respectively, and the remaining four were novel QTLs. The shape of the rice flag leaf affects rice yield. Therefore, the detection of quantitative trait loci (QTLs) and alleles related to rice flag leaf shape is of great significance for rice yield improvement. Therefore, in 2019 and 2020, we carried out a genome-wide association study of flag leaf length (FLL), flag leaf width (FLW), flag leaf length–width ratio (FLR), and flag leaf area (FLA), considering 1.3 million single-nucleotide polymorphisms (SNPs) in 173 rice accessions, in order to investigate the effects of various genes on flag leaf shape. An abundance of phenotypic variation was found, with respect to the four flag leaf shape parameters of these accessions. We identified one significant SNP position associated with FLL and FLR on chromosome 5 and one significant SNP position associated with FLW on chromosome 2, which were detected in both of the two years of the study period through general linear model (GLM) and mixed linear model (MLM). Furthermore, three candidate genes—LOC_Os02g56760, LOC_Os05g34380, and LOC_Os05g34600—were found to possibly be significantly related to flag leaf shape in rice. Haplotype analysis indicated that LOC_Os05g34380 is highly associated with flag leaf length and flag leaf length–width ratio, LOC_Os05g34600 is highly associated with flag leaf length, and LOC_Os02g56760 is highly associated with flag leaf width. Our results provide important genetic information for the molecular improvement of rice flag leaf shape, laying the foundation for further cloning and molecular-assisted breeding of flag leaf genes. SUMMARY: Stigma characteristics are important factors affecting the seed yield of hybrid rice per unit area. Natural variation of stigma characteristics has been reported in rice, but the genetic basis for this variation is largely unknown. We performed a genome‐wide association study on three stigma characteristics in six environments using 1.3 million single‐nucleotide polymorphism (SNPs) characterized in 353 diverse accessions of Oryza sativa. An abundance of phenotypic variation was present in the three stigma characteristics of these collections. We identified four significant SNPs associated with stigma length, 20 SNPs with style length (SYL), and 17 SNPs with the sum of stigma and style length, which were detected repeatedly in more than four environments. Of these SNPs, 28 were novel. We identified two causal gene loci for SYL, OsSYL3 and OsSYL2; OsSYL3 was co‐localized with the grain size gene GS3. The SYL of accessions carrying allele OsSYL3AA was significantly longer than that of those carrying allele OsSYL3CC. We also demonstrated that the outcrossing rate of female parents carrying allele OsSYL2AA increased by 5.71% compared with that of the isogenic line carrying allele OsSYL2CC in an F1 hybrid seed production field. The allele frequencies of OsSYL3AA and OsSYL2AA decreased gradually with an increase in latitude in the Northern Hemisphere. Our results should facilitate the improvement in stigma characteristics of parents of hybrid rice. Significance Statement: The utilization of heterosis in rice is an effective strategy to enhance the grain yield. However, this entails the production of F1 hybrid seeds every year. The yield of F1 hybrid seeds is affected by stigma characteristics. Heterosis or hybrid vigor is closely related with general combing ability (GCA) of parents and special combining ability (SCA) of combinations. The evaluation of GCA and SCA facilitate selection of parents and combinations in heterosis breeding. In order to improve combining ability (CA) by molecular marker assist selection, it is necessary to identify marker loci associated with the CA. To identify the single nucleotide polymorphisms (SNP) loci associated with CA in the parental genomes of japonica rice, genome-wide discovered SNP loci were tested for association with the CA of 18 parents for 12 yield-related traits. In this study, 81 hybrids were created and evaluated to calculate the CA of 18 parents. The parents were sequenced by genotyping by sequencing (GBS) method for identification of genome-wide SNPs. The analysis of GBS indicated that the successful mapping of 9.86 × 106 short reads in the Nipponbare reference genome consists of 39,001 SNPs in parental genomes at 11,085 chromosomal positions. The discovered SNPs were non-randomly distributed within and among the 12 chromosomes of rice. Overall, 20.4% (8026) of the discovered SNPs were coding types, and 8.6% (3344) and 9.9% (3951) of the SNPs revealed synonymous and non-synonymous changes, which provide valuable knowledge about the underlying performance of the parents. Furthermore, the associations between SNPs and CA indicated that 362 SNP loci were significantly related to the CA of 12 parental traits. The identified SNP loci of CA in our study were distributed genome wide and caused a positive or negative effect on the CA of traits. For the yield-related traits, such as grain thickness, days to heading, panicle length, grain length and 1000-grain weight, a maximum number of positive SNP loci of CA were found in CMS A171 and in the restorers LC64 and LR27. On an individual basis, some of associated loci that resided on chromosomes 2, 5, 7, 9, and 11 recorded maximum positive values for the CA of traits. From our results, we suggest that heterosis in japonica rice would be improved by pyramiding the favorable SNP loci of CA and eliminating the unfavorable loci from parental genomes. Improving the combining ability for grain quality traits of the parents is the key factor to enhance averaged bulk grain quality of hybrid japonica rice. Eight quality traits including brown rice rate, milled rice rate (MRR), head rice rate (HRR), chalkiness degree (CD), percentage of chalky grain (PCG), alkali spreading value (ASV), gel consistency (GC) and amylose content (AC) of the bulked sample of rough rice harvested from the 81 F1 hybrid plants were investigated in 2014 and 2015. By combining the phenotypic data of general combining ability (GCA) for the quality traits with genotypic data of single nucleotide polymorphism (SNP) obtained by genotyping by sequencing method, CAScreen1.0 program compiled by MATLAB language was conducted to identify the elite SNP genotype associated with combining ability of quality traits in parents. Totally 35 elite SNP genotypes involving 22 genes (genotypes) were detected associated with GCA of seven quality traits (P < 0.05) in both 2014 and 2015. Seven and four SNPs were detected associated with combining ability for MRR and HRR, respectively. For PCG and CD, six and ten SNPs were detected associated with combining ability of parents, respectively. Six SNPs involving two genes were detected for combining ability of GC. Only two SNPs were detected which associated with combining ability for ASV. For combining ability of AC, six elite SNPs genotype were detected. Among them, elite SNP genotype of LOC_Os08g25220 (T/C) located on chromosome 8 could significantly reduce AC content in mixed rice samples of hybrid japonica rice. [ABSTRACT FROM AUTHOR]
