The main environmental stressor of the Baltic Sea is elevated riverine nutrient loads, mainly originating from diffuse agricultural sources. Agricultural practices, intensities, and nutrient losses vary across the Baltic Sea drainage basin (1.75 x 106 km2, 14 countries and 85 million inhabitants). Six "Soil andWater Assessment Tool" (SWAT) models were set up for catchments representing the major agricultural systems, and covering the different climate gradients in the Baltic Sea drainage basin. Four fertilizer application scenarios were run for each catchment to evaluate the sensitivity of changed fertilizer applications. Increasing sensitivity was found for catchments with an increasing proportion of agricultural land use and increased amounts of applied fertilizers. A change in chemical fertilizer use of ±20% was found to affect watershed NO3-N loads between zero effect and ±13%, while a change in manure application of ±20% affected watershed NO3-N loads between zero effect and -6% to +7%. We developed extensions (DrainP) for the Soil and Water Assessment Tool version 2012 (SWAT2012) to simulate leaching of dissolved reactive phosphorus (DRP) throughout soils with the Langmuir isotherm, and the subsequent transport from tile drains to streams. The DrainP module was evaluated for two small tile-drained fields and the River Odense catchment (486 km 2 ) in Denmark. DrainP not only simulated well monthly DRP yields in the tile-drained fields but also improved the overall catchment DRP yields, and provided new insights into the source allocation of DRP at the catchment scale. Some agricultural areas lose considerably more than the average amounts of nutrients to waterways (high risk areas, HRAs) and others considerably less than the average (low risk areas, LRAs). These areas are of great interest when river catchment managers seek to both reduce nutrient loads to lakes and marine areas and to allow intensive agriculture. If HRAs were farmed with decreased inputs of fertilizers the environmental benefit would be larger here than from any other areas, and if LRAs were farmed with increased fertilizer use it could be done here causing less environmental damage than at any other areas. If both these changes were applied within the same catchment they might counter balance each other and give the possibility of intensified farming without causing environmental deterioration. We used the semi-distributed SWAT model to identify both HRAs and LRAs in an intensely farmed lowland catchment in Denmark. These areas are classified as the 10% of the agricultural area leaching, respectively, the most and the least nitrogen. Two scenarios were run for HRAs (reduced fertilizer input by 20%) and LRAs (increased fertilizer input by 20%) separately and two were run where both HRAs and LRAs were included. The scenario results showed that the HRA scenario yielded a decrease (3.3%) in nitrate river load at the catchment scale and that the LRA scenario yielded only a small increase (0.9%). Bank erosion is the main source of suspended sediment (SS) and diffuse total phosphorus (TP) in many lowland catchments. This study compared a physically based sediment routing method (Physical method), which distinguishes between stream bed and bank erosion, with the original sediment routing method (Original method) within the Soil and Water Assessment Tool (SWAT) version 2009, for simulating SS and TP losses from a lowland catchment. A SWAT model was set up for the lowland River Odense catchment in Denmark and calibrated against observed stream flow and phosphate (PO4) loads. On the basis of an initial calibration of hydrological and PO4 parameters, the SWAT model with the Original method (Original model) and the SWAT model with the Physical method (Physical model) were calibrated separately against observed SS and TP loads. The SWAT model simulated daily stream flow well but underestimated PO4 loads. The Physical model simulated daily SS and TP better than the Original model. The simulated contribution of bank erosion to SS in the Physical model (99%) was close to the estimated contribution from in situ erosion measurements (90-94%). Assessing the impacts of groundwater abstractions on stream ecosystems is crucial for developing water planning and regulations in lowland areas that are highly dependent on groundwater, such as Denmark. To assess the effects of groundwater abstractions on flow regime and stream biota in a lowland groundwater-dominant catchment, we combined the SWAT-MODFLOW model with flow-biota empirical models including indices for three key biological taxonomic identities (fish, macroinvertebrates, and macrophytes). We assessed the effects of the current level of abstractions and also ran a scenario for assessing the effect of extreme groundwater abstractions (pumping rates of the drinking water wells were increased by 20 times in one subbasin of the catchment). Three subbasin outlets representing stream segments of different sizes were used for this evaluation. Current groundwater abstraction level had only minor impacts on the flow regime and stream biotic indices at the three subbasin outlets. The extreme abstractions, however, led to significant impacts on the small stream but had comparatively minor effects on the larger streams. The fish index responded most negatively to the groundwater abstractions, followed by the macrophyte index, decreasing, respectively, by 23.5% and 11.2% in the small stream in the extreme groundwater abstraction scenario. No apparent impact was found on macroinvertebrates in any of the three subbasin outlets. We conclude that this novel approach of a combined modelling system is a useful tool to quantitatively assess the effects of groundwater abstractions on stream biota and thereby support water planning and regulations related to groundwater abstractions. We highlight the need for developing improved biotic models that target specifically small headwater streams, which are often most affected by water abstraction.
