Morphological stasis is generally associated with relative constancy in ecological pressures throughout time, producing strong stabilizing selection that retains similar shared morphology. Although climate and vegetation are commonly the main key factors driving diversity and phenotypic diversification in terrestrial vertebrates, fossorial organisms have their morphology mostly defined by their fossorial lifestyle. Among these secretive fossorial organisms, blind snakes of the South American genus Amerotyphlops are considered poorly studied when compared to other taxa. Here, we evaluate the cryptic diversity of Amerotyphlops using phylogenetic and multivariate approaches. We based our phylogenetic analysis on a molecular dataset composed of 12 gene fragments (eight nuclear and four mitochondrial) for 109 species of Typhlopidae. The multivariate analysis was implemented using 36 morphological variables for 377 specimens of Amerotyphlops. Additionally, we contrast our phylogenetic result with the morphological variation found in cranial, external and hemipenial traits. Our phylogenetic results recovered with strong support the following monophyletic groups within Amerotyphlops : (1) a clade formed by A. tasymicris and A. minuisquamus ; (2) a clade composed of A. reticulatus ; (3) a north-eastern Brazilian clade including A. yonenagae , A. arenensis , A. paucisquamus and A. amoipira ; and (4) a clade composed of A. brongersmianus and a complex of cryptic species. Based on these results we describe four new species of Amerotyphlops from north-eastern and south-eastern Brazil, which can be distinguished from the morphologically similar species, A. brongersmianus and A. arenensis. Population genetic structure results from the interaction between historical events, current ecological conditions and life traits. The genetic structure and gene flow between populations are important to species dynamics, mainly for rare and endangered species that are more vulnerable to landscape changes and fragmentation. Here we evaluated the genetic diversity, population structure and gene exchange in Petunia bonjardinensis , P. reitzii and P. saxicola , three rare species endemic to subtropical highland grasslands in southern South America. We analysed the genetic diversity and structure considering historical events, such as founder effect and climate changes, and biological traits of each species. We also estimated the conservation status for these three species. We collected samples from all adult individuals and occurrence sites that could be found at the same flowering season and genotyped them for 13 nuclear microsatellite markers. Our results indicate that rarity is probably historical for these species, given that we found no genetic evidence for recent bottlenecks. Petunia bonjardinensis , with the largest occurrence area and population sizes, displayed the higher diversity indices. The other two showed lower genetic diversity and are geographically most restricted. Gene exchange among these species was low, although they share some ancestral genetic polymorphism. Historical migration, founder effects and Pleistocene climate cycles ae the main factors explaining genetic diversity, and this was also influenced by reproductive biology and recent habitat loss, whereas the landscape influences the structure. Based on IUCN criteria, the three species are endangered, and the main risk for their survival is probably anthropic activity in the occurrence area. The black-and-gold howler monkey (Alouatta caraya) is widely distributed in Brazil, Bolivia, Paraguay, and northeastern Argentina. Despite this wide distribution, it is locally threatened in some parts of its southern range by forest loss and fragmentation, and yellow fever outbreaks. We present 14 new localities of A. caraya occurrence in the Pampa biome of southern Brazil, extending its range southwards by approximately 100 km. [ABSTRACT FROM AUTHOR]

A total of 85 wild plants were collected in different areas of southern and south-eastern Brazil, and studied for nrDNA internal transcribed spacers (ITS). Thirty-two of them were also investigated for two other nuclear ( G3pdh and LEAFY), as well as eight plastid systems. Sixty-one ITS sequence types were identified, in a region of 412 bp, whereas 42 G3pdh haplotypes were found in a region of 1010 bp, and 23 LEAFY haplotypes in a region of 565 bp. GC content was higher in ITS (65%) than in the two other nuclear regions (40–42%), whereas nucleotide diversity was markedly higher in G3pdh than in the other two. No variability was found in the plastid systems. Most of the nuclear molecular diversity (56–86%) occurs at the intrapopulation level, and there is clear evidence of population expansion and little geographical structure. Historical information and field studies indicate that Passiflora alata is actively colonizing previously unoccupied areas in southern Brazil. High indices of intrapopulation variability were found in the region that is being colonized, similar to those found in areas where P. alata is native. • Background and Aims Passiflora actinia and P. elegans, two markedly parapatric species, have their southern and northern distribution limits, respectively, in the most southern part of the Brazilian Atlantic Rain Forest. Despite the fact that they are classified in different taxonomic series, previous phylogenetic studies of this genus revealed a high genetic similarity between them. The aim of the present work was to analyse in more detail their geographical range in this region of overlap, to investigate intraspecific genetic variability and phylogeographic structure, and to search for possible hybrids.• Methods Eighty-two localities were searched for these species, and nuclear internal transcribed spacer (ITS) sequences were investigated for 32 individuals of P. actinia, 20 of P. elegans and one putative interspecific hybrid. Plastid trnL-trnF and psbA-trnH were examined for 12 plants of each species and the putative hybrid.• Key Results Both species showed a high level of intraspecific and intra-individual ITS variability. Network analysis revealed a north–south geographic gradient in their intra and interspecific relationships. Mismatch analyses suggested a recent population expansion of P. elegans. The plastid markers showed restricted variability but, together with the nuclear data, they contributed to the identification of an interspecific hybrid of intermediate morphology at the border of the distribution of these two species. Both genetic and morphological data indicate the absence of an extensive hybridization zone between these species.• Conclusions Gene flow between lineages is the possible cause for the presence of different ITS sequences within a given plant, the absence of homogenization being due to the high degree of vegetative reproduction in the two species. Differentiation of P. actinia into geographic groups and the origin of P. elegans may have been influenced by the Atlantic Forest migration towards southern Brazil. Twelve microsatellite loci from the Neotropical spider Paratrechalea galianoae were isolated from a microsatellite-enriched genomic library, and were tested in a sample of 27 individuals from a population that occurs in Brazil. All loci were polymorphic and three to 14 (mean 7.58) alleles per locus were identified. The observed and expected heterozygosities per locus ranged from 0.417 to 0.885 and from 0.595 to 0.878, respectively. Two loci deviated significantly from Hardy–Weinberg equilibrium and one pair showed evidence of linkage disequilibrium. Abstract: A sample of 255 Brazilian males from Rio Grande do Sul (RS), the Brazilian southernmost state, was typed for 17 Y-STR loci (DYS19, DYS389I, DYS389II, DYS390, DYS391, DYS392, DYS393, DYS437, DYS438, DYS439, DYS448, DYS456, DYS458, DYS635, YGATA_H4.1 and DYS385ab). A total of 247 haplotypes were identified, of which 239 were unique and eight were found in two individuals each. The haplotype diversity (99.98%) and discrimination capacity (96.86%) were calculated. Pairwise haplotype distances showed that the RS population is not significantly different from Brazil, Rio de Janeiro, and Argentina, is different from São Paulo, Italy, and North Portugal, and is very distant from Spain, the Amazon region, Germany, and South Amerindians. When the RS data was separated in the seven geopolitical regions, some pairs of regions were significantly different; however no region was different from the whole Brazilian sample. Abstract: Scytalopus and the recently erected Eleoscytalopus are among the Neotropical groups of birds whose taxonomy is most difficult to resolve given their very conservative morphology. We investigated the phylogeny and species limits of Eleoscytalopus and the eastern Scytalopus using two mitochondrial genes and two nuclear introns of multiple individuals from all species of these groups. The eastern Scytalopus are separated in three well defined clades also supported by morphological or vocal characteristics, although the relationships between these clades could not be resolved. We found several allopatric and very divergent lineages in these genera whose characteristics are consistent with species-level divergence, especially in S. speluncae. The great divergence between E. psychopompus and its sister species supports the former as a valid species. Our results corroborate the importance of the Bahia refuge as an avian center of endemism. This study presents the first complete mitogenome of the Brazilian Atlantic bushmaster Lachesis with insights into snake evolution. The total length was 17,177 bp, consisting of 13 PCGs, 22 tRNAs, two rRNAs and a duplicate control region (CRs). Almost all genes were encoded by the heavy-strand, except for the ND6 gene and eight tRNAs (tRNA-Gln, Ala, Asn, Cys, Tyr, Ser[TGA anticodon], Glu, Pro). Only ATG, ATA, and ATC were starting codons for protein-coding sequences. Stop codons mainly were TAA, AGA, AGG, and TAG; whereas ND1, ND3, and CYTB terminated with incomplete stop codons. Phylogeny retrieved Lachesis within the Crotalinae as the sister group of Agkistrodon; and the Lachesis+Agkistrodon clade as the sister group of (Sistrurus+Crotalus)+Bothrops. The tree supports Crotalinae, Viperinae, and Azemiopinae in the Viperidae family, being sister taxa of Colubridae+(Elapidae+Psammophiidae). The mean genetic distance across 15 snake families and 57 nucleotide sequences was 0.37. The overall mean value of genetic distance across the Crotalinae was 0.23, with Lachesis muta exhibiting the shortest distance of 0.2 with Agkistrodon piscivorus, Protobothrops dabieshanensis and P. flavoviridis and the greatest 0.25 with Gloydius blomhoffii, Trimeresurus albolabris, S. miliarius, and Deinagkistrodon acutus. The complete Atlantic L. muta mitogenome presented herein is only the third annotated mitogenome from more than 430 described Brazilian snake species.

The taxonomy of muriquis, the largest extant primates in the New World, is controversial. While some specialists argue for a monotypic genus (Brachyteles arachnoides), others favor a two-species classification, splitting northern muriquis (Brachyteles hypoxanthus) from southern muriquis (B. arachnoides). This uncertainty affects how we study the differences between these highly endangered and charismatic primates, as well as the design of more effective conservation programs. To address this issue, between 2003 and 2017 we collected over 230 muriqui fecal samples across the genus' distribution in the Brazilian Atlantic Forest, extracted DNA from these samples, and sequenced 423 base pairs of the mitochondrial DNA (mtDNA) control region. Phylogenetic and species delimitation analyses of our sequence dataset robustly support two reciprocally monophyletic groups corresponding to northern and southern muriquis separated by an average 12.7% genetic distance. The phylogeographic break between these lineages seems to be associated with the Paraíba do Sul River and coincides with the transition between the north and south Atlantic Forest biogeographic zones. Published divergence estimates from whole mitochondrial genomes and nuclear loci date the split between northern and southern muriquis to the Early Pleistocene (ca. 2.0 mya), and our new mtDNA dataset places the coalescence time for each of these two clades near the last interglacial (ca. 120-80 kya). Our results, together with both phenotypic and ecological differences, support recognizing northern and southern muriquis as sister species that should be managed as distinct evolutionarily significant units. Premise of the Study: Microsatellite markers were developed for Petunia integrifolia subsp. depauperata with an intent to clarify taxonomic questions on the P. integrifolia complex, and to identify a purple-flowered parent of P. hybrida., Methods and Results: We characterized 11 microsatellite loci by screening primers developed using an SSR-enriched library. Genotyping of two populations resulted in eight polymorphic loci. Cross-species transferability was tested for other members of the P. integrifolia complex., Conclusions: The development of these markers may contribute to population genetics studies in Petunia, and cross-amplification among related species could be a useful tool for research on hybridization and introgression.

In the Southern and Southeastern Brazilian highlands, a clade of seven species of Petunia that are endemic to the region (P. altiplana, P. bonjardinensis, P. guarapuavensis, P. mantiqueirensis, P. reitzii, P. saxicola and P. scheideana) exists in association with grassland formations. These formations are isolated in high-altitude regions, being surrounded by forested areas, and experienced contraction-expansion cycles associated with the glacial cycles of the Pleistocene. To understand the evolutionary history of this group, the divergence of which is probably linked to these past shifts in habitat, we analysed the sequences of the plastidial intergenic spacers trnH-psbA and trnS-trnG from populations throughout the known distributions of all seven species. The common ancestor of this highland clade started to differentiate ∼0.9 million years (Myr) ago, which corresponds to a high diversification rate of 2.06 species per Myr in the intervening period. The high level of haplotype sharing among several species in the clade and the absence of reciprocal monophyly suggest the persistence of ancestral polymorphisms during speciation events and/or past hybridization, because no hybrid was found. Four of the five species displayed very low genetic diversity and possessed either one or two haplotypes, which is consistent with long-term isolation in restricted areas. The three more diverse species displayed significant population structure, and P. altiplana showed a clear signs of population growth during the last glacial period. The Southwestern Atlantic Ocean humpback whales wintering ground (breeding stock A) are distributed along the Brazilian coast (5-23 degrees S), and their main mating and calving ground is in the Abrolhos Bank. We investigated genetic diversity, population structure, and relatedness of individuals sampled from the entire Southwest Atlantic humpback whale population. A total of 275 individuals sampled from 2 subregions (Abrolhos Bank, n = 229 and Praia do Forte, n = 46) were screened for 9 microsatellite loci. This population showed a high level of allelic diversity (A = 12.1) and a high mean observed heterozygosity (H(O) = 0.733). No signal of significant genetic bottleneck was detected in accordance with the mitochondrial DNA data. We find no evidence of temporal (between years) genetic structure as well as no genetic differentiation between whales from the 2 subregions of the Brazilian breeding ground. We observed that the proportion of males and females in this population was approximately 1:1, which differs from the male-biased sex ratio observed in other breeding grounds. The data obtained through this study provided no evidence of kinship associations within social groups. Finally, a female sampled off South Georgia Islands showed a putative parent-offspring relationship with a female off Abrolhos Bank, supporting the migratory link between these 2 areas.

The Americas were the last continents to be populated by humans, and their colonization represents a very interesting chapter in our species' evolution in which important issues are still contentious or largely unknown. One difficult topic concerns the details of the early peopling of Beringia, such as for how long it was colonized before people moved into the Americas and the demography of this occupation. A recent work using mitochondrial genome (mtDNA) data presented evidence for a so called "three-stage model" consisting of a very early expansion into Beringia followed by approximately 20,000 years of population stability before the final entry into the Americas. However, these results are in disagreement with other recent studies using similar data and methods. Here, we reanalyze their data to check the robustness of this model and test the ability of Native American mtDNA to discriminate details of the early colonization of Beringia. We apply the Bayesian Skyline Plot approach to recover the past demographic dynamic underpinning these events using different mtDNA data sets. Our results refute the specific details of the "three-stage model", since the early stage of expansion into Beringia followed by a long period of stasis could not be reproduced in any mtDNA data set cleaned from non-Native American haplotypes. Nevertheless, they are consistent with a moderate population bottleneck in Beringia associated with the Last Glacial Maximum followed by a strong population growth around 18,000 years ago as suggested by other recent studies. We suggest that this bottleneck erased the signals of ancient demographic history from recent Native American mtDNA pool, and conclude that the proposed early expansion and occupation of Beringia is an artifact caused by the misincorporation of non-Native American haplotypes.

The Brazilian Atlantic Forest is one of the world's major biodiversity hotspots and is threatened by a severe habitat loss. Yet little is known about the processes that originated its remarkable richness of endemic species. Here we present results of a large-scale survey of the genetic variation at the mitochondrial cytochrome b gene of the pitviper, jararaca lancehead (Bothrops jararaca), and two closely related insular species (Bothrops insularis and Bothrops alcatraz), endemic of this region. Phylogenetic and network analyses revealed the existence of two well-supported clades, exhibiting a southern and a northern distribution. The divergence time of these two phylogroups was estimated at 3.8 million years ago, in the Pliocene, a period of intense climatic changes and frequent fragmentation of the tropical rainforest. Our data also suggest that the two groups underwent a large size expansion between 50,000 and 100,000 years ago. However, the southern group showed a more marked signal of population size fluctuation than the northern group, corroborating evidences that southern forests may have suffered a more pronounced reduction in area in the late Pleistocene. The insular species B. alcatraz and B. insularis presented very low diversity, each one sharing haplotypes with mainland individuals placed in different subclades. Despite their marked morphological and behavioural uniqueness, these two insular species seem to have originated very recently and most likely from distinct costal B. jararaca populations, possibly associated with late Pleistocene or Holocene sea level fluctuations.

Human T-cell lymphotropic virus type II (HTLV-II) is found in many New World Indian groups on the American continent. In Brazil, HTLV-II has been found among urban residents and Indians in the Amazon region, in the North. Guaraní Indians in the South of Brazil were studied for HTLV-I/II infection. Among 52 individuals, three (5.76%) showed positive anti-HTLV-II antibodies (enzyme-linked immunosorbent assay and Western blot). This preliminary report is the first seroepidemiological study showing HTLV-II infection among Indians in the South of Brazil.
