Cream colored bacteria from marine agar, strain WH24, WH77, and WH80 were isolated from the gill of the Crassostrea gigas a Pacific oyster with a filter-feeding habit that compels accompanying bacteria to demonstrate a high metabolic capacity, has proven able to colonize locations with changing circumstances. Based on the 16S rRNA gene sequence, all strains had high similarity to Photobacterium arenosum CAU 1568T (99.72%). This study involved phenotypic traits, phylogenetic analysis, antimicrobial activity evaluation, genome mining, Co-cultivation experiments, and chemical studies of crude extracts using HPLC and LC-HRESIMS. Photobacterium arenosum WH24 and Zooshikella harenae WH53Twere co-cultivated for 3 days in a rotary shaker at 160 rpm at 30 °C, and LC-MS monitored the chemical profiles of the co-cultures on the third day. The UV chromatograms of the extracts of the co-cultivation experiments show that Zooshikella harenae WH53T could be inhibited by strain WH24. The high virulence of Photobacterium arenosum WH24 was confirmed by genome analysis. A yellow bacterium from marine agar, strain WHA3T, was isolated from the mantel of the Pacific oysters Crassostrea gigas in the Wilhelmshaven Sea in northern Germany. Based on the 16S rRNA gene sequence, strain WHA3T had a high similarity to Pacificimonas flava JLT2015T (95.80%) and 94.79% to Pacificimonas aurantium JLT2012T. Furthermore, the dDDH and ANI value analysis between WHA3T and other closest type strains were lower than 70% and 95%, respectively. The percentage of conserved proteins (POCP) and the average amino acid identity (AAI) value against Pacificimonas flava JLT2015T and Pacificimonas aurantium JLT2012T represented in the ranges of higher than 50% and 60%, respectively. Strain WHA3T contained ubiquinone-10 (Q-10) as the predominant quinone, and the major fatty acids were C16:1 ω7c and C18:1 ω7c. Granules of polyhydroxyalkanoates (PHAs) were absent. The main polar lipids were diphosphatidylglycerol, phosphatidylethanolamine, phosphatidylglycerol, several sphingoglycolipids, an unknown phospholipid, an unknown glycolipid, and an unknown polar lipid. The polyamines contained spermidine and spermine. The DNA G + C content of strain WHA3T was 61.69%. An analysis of the whole-genome sequence in the frame of genome mining strain WHA3T predicted the presence of genomes for one-carbon metabolism, TonB-dependent transporters, vitamin B12 transporter, iron siderophore receptor protein, and other genes, some of which play important roles against restricted nutrient sources. The extract of strain WHA3T moderately inhibited the growth of Candida albicans DSM 1665. The polyphasic taxonomic analysis results suggested that strain WHA3T could be separated from its closest type strains. Strain WHA3T represents a novel species in the genus Pacificimonas, for which we propose the name Pacificimonaspallium sp. nov., with the type strain WHA3T (= DSM 111825T = NCCB 100832T). Abstract: Natural and synthetic steroid hormones excreted into the environment are potentially threatening the population dynamics of all kinds of animals and public health. We have previously isolated a steroid degrading bacterial strain (H5) from the Baltic Sea, at Kiel, Germany. 16S-rRNA analysis showed that bacterial strain H5 belongs to the genus Vibrio, family Vibrionaceae and class Gamma-Proteobacteria. Bacterial strain H5 can degrade steroids such as testosterone and estrogens, which was shown in this study by determining the 3H labeled steroid retaining in the bacterial H5 culture medium at incubation times of 5h and 20h. Since 3α-hydroxysteroid dehydrogenase/carbonyl reductase (3α-HSD/CR) is a key enzyme in adaptive steroid degradation in Comamonas testosteroni (C. testosteroni), in previous investigations, a meta-genomic system with the 3α-HSD/CR gene as a positive control was established. By this meta-genomic system, two estradiol inducible genes coding 3-ketosteroid-delta-1-dehydrogenase and carboxylesterase, respectively, which are involved in steroid degradation, were found in marine strain H5. In the present work, the 3-ketosteroid-delta-1-dehydrogenase and carboxylesterase genes were subcloned into plasmids pET38-12 and pET24-17, respectively. Overexpression in Escherichia coli (E. coli) strain BL21(DE3)pLysS cells resulted in corresponding proteins with an N-terminal His-tag sequence. After induction with isopropyl-β-D-thiogalactoside, 3-ketosteroid-delta-1-dehydrogenase and carboxylesterase were purified in one step using nickel-chelate chromatography. After protein determination, 3-ketosteroid-delta-1-dehydrogenase (0.48mg/ml) and carboxylesterase (1.28mg/ml) were used to prepare antibodies to determine steroid binding specificity in future research. In summary, we have shown that the marine strain H5 could metabolize steroids; have isolated two estradiol inducible genes from strain H5 chromosomal DNA, and purified the corresponding proteins for further research. The exact characterization and systematic classification of the marine steroid degrading bacterial strain H5 is envisaged. Abstract: Steroid contamination of sea water is an ever growing problem and impacts population dynamics of all kinds of sea animals. We have long experience with the soil bacterium Comamonas testosteroni ATCC11996 which is able to catabolize a variety of steroids and polycyclic aromatic hydrocarbons, and which might be used in the bioremediation of contaminated places. In C. testosteroni about 20 enzymes which are involved in steroid degradation could be induced by 0.5mM testosterone. In this work, we isolated a marine bacterial strain, S19-1, from the Baltic Sea at Kiel (Germany) which degrades steroids and is able to use steroids as carbon source. S19-1 was characterized as being Gram negative, and 16S rRNA analysis showed that it belongs to the genus Buttiauxella of the Enterobacteriaceae family. Strain S19-1 could be best grown in SIN medium supplemented with 0.6–4.1% NaCl at 20°C. As a carbon source, testosterone, estradiol or cholesterol in minimal medium could be used by S19-1. Moreover, S19-1 could grow up in medium with 50μg/ml erythromycin. Plasmids pK18 and other plasmids were successfully transformed into S19-1 by chemical transformation (CaCl2) and shown to replicate in the cells. We have analysed the inter- and intra-lake variability of free-living and particle-associated freshwater Actinobacteria communities in four limnological different lakes of the Mecklenburg Lake District, Northeastern Germany. Denaturing gradient gel electrophoresis (DGGE) specific for Actinobacteria was used to investigate phylogenetic diversity and seasonal dynamics of actinobacterial communities in the epilimnion of all lakes (inter-lake variability) and to assess differences between Actinobacteria communities of the epi-, meta- and hypolimnion of a single lake (intra-lake variability) respectively. DGGE analyses showed significant inter- and intra-lake differences between Actinobacteria communities of all lakes and water layers as well as between free-living and particle-associated Actinobacteria. Phylogenetic inferences of 16S rRNA gene sequences suggest that particular members of particle-associated Actinobacteria were exclusively affiliated to certain actinobacterial lineages. The phylogenetic comparison of 16S rRNA gene sequences of all lakes and water layer, however, indicated the occurrence of almost similar phylogenetic lineages in all studied habitats and suggest high intracluster diversity within already known actinobacterial lineages. Non-metric multidimensional scaling (NMS) ordination analyses and Pearson's product moment correlations revealed several strong correlations between the investigated Actinobacteria communities and various limnological parameters, such as conductivity, total phosphorous, alkalinity or primary production. However, no uniform correlation patterns were found between lakes, water layers and bacterial fractions. These heterogeneous correlation patterns together with the phylogenetic similarities of Actinobacteria communities from different lakes indicate that particular Actinobacteria represent various ecotypes or exhibit a pronounced ecophysiological plasticity. Abstract: The determination of phenotypic and genotypic traits of a group of closely related Vibrio strains from the Baltic Sea did not allow species designation. DNA–DNA hybridization and fatty acid analysis revealed them as Vibrio navarrensis. Therefore we suggest these Vibrios to represent a new biotype, named V. navarrensis biotype pommerensis. An oligonucleotide probe-based DNA microarray was evaluated for its ability to detect 16S rRNA targets in marine bacterioplankton samples without prior amplification by polymerase chain reaction (PCR). The results obtained were compared with those of quantitative fluorescence in situ hybridization (FISH). For extraction and direct labelling of total RNA, a fast and efficient protocol based on commercially available kits was established. A set of redundant and hierarchically structured probes was applied, and specificity of hybridization was assessed by additional control oligonucleotides comprising single central mismatches. The protocol was initially tested by microarray analysis of bacterial pure cultures. Complete discrimination of all control oligonucleotides was achieved, indicating a high degree of hybridization specificity. In a co-culture, abundant members were detected by microarray analysis, but signal ratios of positive probes did not correlate well with quantitative data from FISH experiments. A marine picoplankton sample from the German Bight was analysed. Bacterial populations with relative abundances of at least 5% were detected by hybridizing 0.1 µg of total RNA extracted from a sample of 375 ml equivalent to 4.1 × 108 cells. Our results demonstrate that major populations of marine bacterioplankton can be identified by microarray analysis in a fast and reliable way, even in relatively low volumes of sea water. Fundibacterjadensis strain T9, a marine gram-negative bacterium, was isolated from the intertidal sediment of the German North Sea coast by our group. The cells were able to produce considerable amounts of extracellular wax esters when cultivated with n-alkanes (hexadecane or tetradecane) as a carbon source. The dependence of wax ester production and the composition of the purified wax on different culture conditions (C:N:P ratio and dissolved oxygen tension) were tested. Our results show that wax ester production was not directly growth-linked. The C:N:P ratio had no significant influence on the yield of alkane-free purified wax. The dissolved oxygen tension affected the produced amount of the alkane-free purified wax and the composition of the purified wax; when lower than 2% it decreased the yield of purified wax and led to an altered wax ester composition. Planctomycetes are a unique and important phylum containing mostly aquatic bacteria, which are often associated with phototrophic surfaces. A complex lifestyle, their potential for the production of bioactive small molecules, their unusual cell biology and a large number of giant and hypothetical genes in their genomes make these microorganisms a fascinating topic for further research. Here, we characterise three novel planctomycetal strains isolated from polystyrene and polyethylene particles that were submerged in the German part of the Baltic Sea and the estuary of the river Warnow. All three strains showed typical planctomycetal traits such as division by polar budding and formation of rosettes. The isolated strains were mesophilic and neutrophilic chemoheterotrophs and reached generation times of 10-25 h during laboratory-scale cultivation. Taxonomically, the three strains belong to the genus Rubripirellula. Based on our analyses all three strains represent novel species, for which we propose the names Rubripirellula amarantea sp. nov., Rubripirellula tenax sp. nov. and Rubripirellula reticaptiva sp. nov. The here characterised strains Pla22 T (DSM 102267 T  = LMG 29691 T ), Poly51 T (DSM 103356 T  = VKM B-3438 T ) and Poly59 T (DSM 103767 T  = LMG 29696 T ) are the respective type strains of these novel species. We also emend the description of the genus Rubripirellula.

Expanding the collection of Planctomycetes by characterisation of novel species is key to better understanding of their complex lifestyles, uncommon cell biology and unexplored metabolism. Here, we isolated three novel planctomycetal strains from a kelp forest on the California Coastline at Monterey Bay or from plastic surfaces submerged in the Baltic Sea and the estuary of the river Warnow in the northeast of Germany. According to our phylogenetic analysis, the isolated strains Poly21 T , Pla100 T and CA85 T represent three novel species within the genus Rhodopirellula. All three show typical planctomycetal traits such as division by budding. All are aerobic, mesophilic chemoheterotrophs and show genomic features comparable to other described Rhodopirellula species. However, strain CA85 T is exceptional as it forms cream colonies, but no aggregates, which is a notable deviation from the pink- to red-pigmented and aggregate-forming Rhodopirellula species known thus far. We propose the names Rhodopirellula heiligendammensis sp. nov., Rhodopirellula pilleata sp. nov., and Rhodopirellula solitaria sp. nov. for the novel strains Poly21 T (DSM 102266 T  = LMG 29467 T  = CECT 9847 T  = VKM B-3435 T ), Pla100 T (DSM 102937 T  = LMG 29465 T ) and CA85 T (DSM 109595 T  = LMG 29699 T  = VKM B-3451 T ), respectively, which we present as the respective type strains of these novel species.

Thirteen novel planctomycetal strains were isolated from five different aquatic sampling locations. These comprise the hydrothermal vent system close to Panarea Island (Italy), a biofilm on the surface of kelp at Monterey Bay (CA, USA), sediment and algae on Mallorca Island (Spain) and Helgoland Island (Germany), as well as a seawater aquarium in Braunschweig, Germany. All strains were shown to belong to the genus Gimesia. Their genomes cover a size range from 7.22 to 8.29 Mb and have a G+C content between 45.1 and 53.7%. All strains are mesophilic (T opt 26-33 °C) with generation times between 12 and 32 h. Analysis of fatty acids yielded palmitic acid (16:0) and a fatty acid with the equivalent chain length of 15.817 as major compounds. While five of the novel strains belong to the already described species Gimesia maris and Gimesia chilikensis, the other strains belong to novel species, for which we propose the names Gimesia alba (type strain Pan241w T  = DSM 100744 T  = LMG 31345 T  = CECT 9841 T  = VKM B-3430 T ), Gimesia algae (type strain Pan161 T  = CECT 30192 T = STH00943 T  = LMG 29130 T ), Gimesia aquarii (type strain V144 T  = DSM 101710 T  = VKM B-3433 T ), Gimesia fumaroli (type strain Enr17 T  = DSM 100710 T  = VKM B-3429 T ) and Gimesia panareensis (type strain Enr10 T  = DSM 100416 T  = LMG 29082 T ).
