A fundamental expectation of vicariance biogeography is for contemporary cladogenesis to produce spatial congruence between speciating sympatric clades. The Uroplatus leaf-tailed geckos represent one of most spectacular reptile radiations endemic to the continental island of Madagascar, and thus serve as an excellent group for examining patterns of continental speciation within this large and comparatively isolated tropical system. Here we present the first phylogeny that includes complete taxonomic sampling for the group, and is based on morphology and molecular (mitochondrial and nuclear DNA) data. This study includes all described species, and we also include data for eight new species. We find novel outgroup relationships for Uroplatus and find strongest support for Paroedura as its sister taxon. Uroplatus is estimated to have initially diverged during the mid-Tertiary in Madagascar, and includes two major speciose radiations exhibiting extensive spatial overlap and estimated contemporary periods of speciation. All sister species are either allopatric or parapatric. However, we found no evidence for biogeographic congruence between these sympatric clades, and dispersal events are prevalent in the dispersal–vicariance biogeographic analyses, which we estimate to date to the Miocene. One sister-species pair exhibits isolated distributions that we interpret as biogeographic relicts, and two sister-species pairs have parapatric distributions separated by elevation. Integrating ecological niche models with our phylogenetic results finds both conserved and divergent niches between sister species. We also found substantial intra-specific genetic variation, and for the three most widespread species, poor intra-specific predictive performance for ecological niche models across the latitudinal span of Madagascar. These latter results indicate the potential for intra-specific niche specialization along environmental gradients, and more generally, this study suggests a complex speciation history for this group in Madagascar, which appears to include multiple speciation processes. Madagascar is known as a biodiversity hotspot, providing an ideal natural laboratory for investigating the processes of avian diversification. Yet, the phylogeography of Madagascar's avifauna is still largely unexamined. In this study, we evaluated phylogeographic patterns and species limits within the Rufous Vanga, Schetba rufa, a monotypic genus of forest-dwelling birds endemic to the island. Using an integrative taxonomic approach, we synthesized data from over 4000 ultra-conserved element (UCE) loci, mitochondrial DNA, multivariate morphometrics, and ecological niche modeling to uncover two reciprocally monophyletic, geographically circumscribed, and morphologically distinct clades of Schetba. The two lineages are restricted to eastern and western Madagascar, respectively, with distributions broadly consistent with previously described subspecies. Based on their genetic and morphological distinctiveness, the two subspecies merit recognition as separate species. The bioclimatic transition between the humid east and dry west of Madagascar likely promoted population subdivision and drove speciation in Schetba during the Pleistocene. The vangas of Madagascar exhibit extreme diversity in morphology and ecology. Recent studies have shown that several other Malagasy species also are part of this endemic radiation, even as the monophyly of the clade remains in question. Using DNA sequences from 13 genes and representatives of all 15 vanga genera, we find strong support for the monophyly of the Malagasy vangids and their inclusion in a family along with six aberrant genera of shrike-like corvoids distributed in Asia and Africa. Biogeographic reconstructions of these lineages include both Asia and Africa as possible dispersal routes to Madagascar. To study patterns of speciation through time, we introduce a method that can accommodate phylogenetically non-random patterns of incomplete taxon sampling in diversification studies. We demonstrate that speciation rates in vangas decreased dramatically through time following the colonization of Madagascar. Foraging strategies of these birds show remarkable congruence with phylogenetic relationships, indicating that adaptations to feeding specializations played a role in the diversification of these birds. Vangas fit the model of an 'adaptive radiation' in that they show an explosive burst of speciation soon after colonization, increased diversification into novel niches and extraordinary ecomorphological diversity.
