Accurate status assessments of long-lived, widely distributed taxa depend on the availability of long-term monitoring data from multiple populations. However, monitoring populations across large temporal and spatial scales is often beyond the scope of any one researcher or research group. Consequently, wildlife managers may be tasked with utilizing limited information from different sources to detect range-wide evidence of population declines and their causes. When assessments need to be made under such constraints, the research and management communities must determine how to extrapolate from variable population data to species-level inferences. Here, using three different approaches, we integrate and analyze data from the peer-reviewed literature and government agency reports to inform conservation for northwestern pond turtles (NPT) Actinemys marmorata and southwestern pond turtles (SPT) Actinemys pallida. Both NPT and SPT are long-lived freshwater turtles distributed along the west coast of the United States and Mexico. Conservation concerns exist for both species; however, SPT may face more severe threats and are thought to exist at lower densities throughout their range than NPT. For each species, we ranked the impacts of 13 potential threats, estimated population sizes, and modeled population viability with and without long-term droughts. Our results suggest that predation of hatchlings by invasive predators, such as American bullfrogs Lithobates catesbeianus and Largemouth Bass Micropterus salmoides, is a high-ranking threat for NPT and SPT. Southwestern pond turtles may also face more severe impacts associated with natural disasters (droughts, wildfires, and floods) than do NPT. Population size estimates from trapping surveys indicate that SPT have smaller population sizes on average than do NPT (P = 0.0003), suggesting they may be at greater risk of local extirpation. Population viability analysis models revealed that long-term droughts are a key environmental parameter; as the frequency of severe droughts increases with climate change, the likelihood of population recovery decreases, especially when census sizes are low. Given current population trends and vulnerability to natural disasters throughout their range, we suggest that conservation and recovery actions first focus on SPT to prevent further population declines. After decades of discussion, there is little consensus on the extent to which hybrids between endangered and nonendangered species should be protected by US law. As increasingly larger, genome-scale data sets are developed, we can identify individuals and populations with even trace levels of genetic admixture, making the 'hybrid problem' all the more difficult. We developed a decision-tree framework for evaluating hybrid protection, including both the processes that produced hybrids (human-mediated or natural) and the ecological impact of hybrids on natural ecosystems. We then evaluated our decision tree for four case studies drawn from our own work and briefly discuss several other cases from the literature. Genetic data are increasingly being used in conservation planning for declining species. We sampled both the ecological and distributional limits of the foothill yellow-legged frog, Rana boylii to characterize mitochondrial DNA (mtDNA) variation in this declining, riverine amphibian. We evaluated 1525 base pairs (bp) of cytochrome b and ND2 fragments for 77 individuals from 34 localities using phylogenetic and population genetic analyses. We constructed gene trees using maximum likelihood and Bayesian inference, and quantified genetic variance (using AMOVA and partial Mantel tests) within and among hydrologic regions and river basins. Several moderately supported, geographically-cohesive mtDNA clades were recovered for R. boylii. While genetic variation was low among populations in the largest, most inclusive clade, samples from localities at the edges of the geographic range demonstrated substantial genetic divergence from each other and from more central populations. Hydrologic regions and river basins, which represent likely dispersal corridors for R. boylii, accounted for significant levels of genetic variation. When introduced or cultivated plants or animals hybridize with their native relatives, the spread of invasive genes into native populations might have biological, aesthetic, and legal implications. Models suggest that the rate of displacement of native by invasive alleles can be rapid and inevitable if they are favored by natural selection. We document the spread of a few introduced genes 90 km into a threatened native species (the California Tiger Salamander) in 60 years. Meanwhile, a majority of genetic markers (65 of 68) show little evidence of spread beyond the region where introductions occurred. Using computer simulations, we found that such a pattern is unlikely to emerge by chance among selectively neutral markers. Therefore, our results imply that natural selection has favored both the movement and fixation of these exceptional invasive alleles. The legal status of introgressed populations (native populations that are slightly genetically modified) is unresolved by the US Endangered Species Act. Our results illustrate that genetic and ecological factors need to be carefully weighed when considering different criteria for protection, because different rules could result in dramatically different geographic areas and numbers of individuals being protected. Wind-borne pesticides have long been suggested as a cause of amphibian declines in areas without obvious habitat destruction. In California, the transport and deposition of pesticides from the agriculturally intensive Central Valley to the adjacent Sierra Nevada is well documented, and pesticides have been found in the bodies of Sierra frogs. Pesticides are therefore a plausible cause of declines, but to date no direct links have been found between pesticides and actual amphibian population declines. Using a geographic information system, we constructed maps of the spatial pattern of declines for eight declining California amphibian taxa, and compared the observed patterns of decline to those predicted by hypotheses of wind-borne pesticides, habitat destruction, ultraviolet radiation, and climate change. In four species, we found a strong positive association between declines and the amount of upwind agricultural land use, suggesting that wind-borne pesticides may be an important factor in declines. For two other species, declines were strongly associated with local urban and agricultural land use, consistent with the habitat-destruction hypothesis. Reconstructing species trees for clades containing weakly delimited or incorrectly identified taxa is one of the most serious challenges facing systematists because building phylogenetic trees is generally predicated on correctly identifying species membership for the terminals in an analysis. A common practice, particularly in large-scale phylogenetic analyses, is to use single-exemplar sampling under the implicit assumption that the resulting phylogenetic trees will be poorly supported if the sampled taxa are not good species. We examine this fundamental assumption in the North American turtle genus Pseudemys, a group of common, widely distributed freshwater turtles whose species boundaries and phylogenetic relationships have challenged systematists for over half a century. We sequenced 10 nuclear and three mitochondrial genes from the nine currently recognized species and subspecies of Pseudemys using geographically-widespread sampling of each taxon, and analyzed the resulting 86-individual data set using population-genetic and phylogenetic methods. We found little or no evidence supporting the division of Pseudemys into its currently recognized species/subspecies. Rather, our data strongly suggest that the group has been oversplit and contains fewer species than currently recognized. Even so, when we conducted 100 replicated, single-exemplar phylogenetic analyses of these same nine taxa, most Bayesian trees were well resolved, had high posterior probabilities, and yet returned completely conflicting topologies. These analyses suggest that phylogenetic analyses based on single-exemplar sampling may recover trees that depend on the individuals that are sampled, rather than the underlying species tree that systematists assume they are estimating. Our results clearly indicate that final resolution of Pseudemys will require an integrated analysis of morphology and historical biogeographic data coupled with extensive geographic sampling and large amounts of molecular data, and we do not recommend taxonomic changes based on our analyses. If our 100-tree resampling experiments generalize to other taxa, they suggest that single-exemplar phylogenies should be interpreted with caution, particularly for groups where species are shallowly diverged or inadequately delimited., (Copyright © 2013 Elsevier Inc. Past confusion about leopard frog (genus Rana) species composition in the Tri-State area of the US that includes New York (NY), New Jersey (NJ), and Connecticut (CT) has hindered conservation and management efforts, especially where populations are declining or imperiled. We use nuclear and mitochondrial genetic data to clarify the identification and distribution of leopard frog species in this region. We focus on four problematic frog populations of uncertain species affiliation in northern NJ, southeastern mainland NY, and Staten Island to test the following hypotheses: (1) they are conspecific with Rana sphenocephala or R. pipiens, (2) they are hybrids between R. sphenocephala and R. pipiens, or (3) they represent one or more previously undescribed cryptic taxa. Bayesian phylogenetic and cluster analyses revealed that the four unknown populations collectively form a novel genetic lineage, which represents a previously undescribed cryptic leopard frog species, Rana sp. nov. Statistical support for R. sp. nov. was strong in both the Bayesian (pp=1.0) and maximum-likelihood (bootstrap=99) phylogenetic analyses as well as the Structure cluster analyses. Cricket frogs are widely distributed across the eastern United States and two species, the northern cricket frog (Acris crepitans) and the southern cricket frog (A. gryllus) are currently recognized. We generated a phylogenetic hypothesis for Acris using fragments of nuclear and mitochondrial genes in separate and combined phylogenetic analyses. We also used distance methods and fixation indices to evaluate species limits within the genus and the validity of currently recognized subspecies of A. crepitans. The distributions of existing A. crepitans subspecies, defined by morphology and call types, do not match the distributions of evolutionary lineages recovered using our genetic data. We discuss a scenario of call evolution to explain this disparity. We also recovered distinct phylogeographic groups within A. crepitans and A. gryllus that are congruent with other codistributed taxa. Under a lineage-based species concept, we recognize Acris blanchardi as a distinct species. The importance of this revised taxonomy is discussed in light of the dramatic declines in A. blanchardi across the northern and western portions of its range.
