Abstract

In this book, epigenetics is understood as the science of molecules and mechanisms involved in controlling gene activity without altering their sequence, and which thus contribute to cellular functions. It enables us to decipher the development and differentiation processes of cells in a complex organism, which perform different functions despite sharing the same nuclear genetic information. This science also supports cellular memory and responses to the environment. The book introduces the history and evolution of the concept of "epigenetics" and explains the molecular mechanisms that govern the development of mammals, fish or plants. Knowledge of the diversity of these mechanisms, and our understanding of their importance in biology, is probably just getting started. Some processes, such as X chromosome inactivation, are specific to mammals, while others, such as parental imprinting, are surprisingly common to both mammals and plants with sexual reproduction. Their importance in responses to the biotic or abiotic environment is highlighted to show possible applications in medicine or agronomy. This book is intended for students, teachers in higher education and researchers in the field of biology.

Abstract

A major unresolved issue in the cloning of mammals by somatic cell nuclear transfer (SCNT) is the mechanism by which the process fails after embryos are transferred to the uterus of recipients before or during the implantation window. We investigated this problem by using RNA sequencing (RNA-seq) to compare the transcriptomes in cattle conceptuses produced by SCNT and artificial insemination (AI) at day (d) 18 (preimplantation) and d 34 (postimplantation) of gestation. In addition, endometrium was profiled to identify the communication pathways that might be affected by the presence of a cloned conceptus, ultimately leading to mortality before or during the implantation window. At d 18, the effects on the transcriptome associated with SCNT were massive, involving more than 5,000 differentially expressed genes (DEGs). Abstract

Staphylococcus aureus is an opportunistic pathogen that causes a range of devastating diseases including chronic osteomyelitis, which partially relies on the internalization and persistence of S. aureus in osteoblasts. The identification of the mechanisms of the osteoblast response to intracellular S. aureus is thus crucial to improve the knowledge of this infectious pathology. Since the signal from specifically infected bacteria-bearing cells is diluted and the results are confounded by bystander effects of uninfected cells, we developed a novel model of long-term infection. Using a flow cytometric approach we isolated only S. aureus-bearing cells from mixed populations that allows to identify signals specific to intracellular infection. Here we present an in-depth analysis of the effect of long-term S. aureus infection on the transcriptional program of human osteoblast-like cells. After RNA-seq and KEGG and Reactome pathway enrichment analysis, the remodeled transcriptomic profile of infected cells revealed exacerbated immune and inflammatory responses, as well as metabolic dysregulations that likely influence the intracellular life of bacteria. Numerous genes encoding epigenetic regulators were downregulated. The later included genes coding for components of chromatin-repressive complexes (e.g., NuRD, BAHD1 and PRC1) and epifactors involved in DNA methylation. Sets of genes encoding proteins of cell adhesion or neurotransmission were also deregulated. Our results suggest that intracellular S. aureus infection has a long-term impact on the genome and epigenome of host cells, which may exert patho-physiological dysfunctions additionally to the defense response during the infection process. Overall, these results not only improve our conceptual understanding of biological processes involved in the long-term S. aureus infections of osteoblast-like cells, but also provide an atlas of deregulated host genes and biological pathways and identify novel markers and potential candidates for prophylactic and therapeutic approaches.

Abstract

International audience; The rise of male fertility disorders these last few years appears to be linked to the increase of pollutants and other endocrine disruptors in our environment. Some of these factors can mimic or alter estrogen signaling. Therefore it is essential to better understand the role of estrogens in the male gamete production, in the aim to preserve fertility. Estrogens are steroid hormones produced by the aromatization of androgens through the enzyme aromatase, encoded by the CYP19A1 gene. Although they are usually referred as “female sex hormones”, estrogens are also produced in the adult testis. In mammalian species where CYP19A1/Aromatase expression has been studied, it is noteworthy that the localization of estrogen production varies. The rabbit is an important biomedical model and, to date, the role of estrogens in rabbit testis function is unknown. First, we identified cells expressing CYP19A1 and we showed that testicular estrogens are produced within the seminiferous tubules by germ cells. Then, testicular estrogen and androgen levels were quantified by gas chromatography/mass spectrometry (GC/MS), comparing wild-type and CYP19A1-/- rabbits generated by CRISPR/Cas9 technology. We showed that CYP19A1-/- testes were devoid of 17b-estradiol, while testosterone or androstenedione levels were not modified. As fertility was decreased in male CYP19A1-/- rabbits lacking estrogens (reduction of the number of pups per litter), we investigated several aspects, such as testis histology, DNA methylation of germ /sperm cells and sperm parameters. In particular, CYP19A1-/- males showed reduced sperm motility associated with increased flagellar defects. To highlight estrogen effects during spermatogenesis, high throughput transcriptomic studies are in progress.

Abstract

International audience; Phenotypic plasticity is a key component of the ability of organisms to respond to changing environmental conditions. In this study, we aimed to study the establishment of DNA methylation marks in response to an environmental stress in rainbow trout and to assess whether these marks depend on the genetic background. The environmental stress chosen here was temperature, a known induction factor of epigenetic marks in fish. To disentangle the role of epigenetic mechanisms such as DNA methylation in generating phenotypic variations, nine rainbow trout isogenic lines with no genetic variability within a line were used. For each line, half of the eggs were incubated at standard temperature (11 degrees C) and the other half at high temperature (16 degrees C), from eyed-stage to hatching. In order to gain a first insight into the establishment of DNA methylation marks in response to an early temperature regime (control 11 degrees C vs. heated 16 degrees C), we have studied the expression of 8 dnmt3 (DNA methyltransferase) genes, potentially involved in de novo methylation, and analysed global DNA methylation in the different rainbow trout isogenic lines using LUMA (LUminometric Methylation Assay). Finally, finer investigation of genome-wide methylation patterns was performed using EpiRADseq, a reduced-representation library approach based on the ddRADseq (Double Digest Restriction Associated DNA) protocol, for six rainbow trout isogenic lines. We have demonstrated that thermal history during embryonic development alters patterns of DNA methylation, but to a greater or lesser extent depending on the genetic background.Keywords

Abstract

International audience; In cattle breeding and farming, epigenetic mechanisms are regarded as a potential source of phenotypic variance unaccounted by genetic selection and could be used to better control the environmental impact on the genetic potential of animals. In this review, we briefly describe epigenetic processes, and address, from research studies mainly conducted at INRAE, the major role of epigenetic factors in the elaboration of phenotype in cattle. Focus is given to environmental factors shaping the epigenome, leading to variable effects on fertility, development, health and dairy production. The potential for using epigenetic markers in precision farming and as a complementary approach to genomic selection is also discussed.; En élevage bovin, une part importante de la variance phénotypique échappe à la sélection génétique, car l’expression des gènes quicontrôlent les caractères d’intérêt est déterminée par des facteurs à la fois génétiques et environnementaux. Une meilleure maîtrise desmécanismes épigénétiques, qui traduisent l’impact environnemental au niveau du génome, permettrait ainsi de mieux contrôler le phénotypedes animaux. Dans cette revue, nous décrivons brièvement les processus épigénétiques, puis nous évoquons, à travers plusieursexemples principalement issus de travaux menés à INRAE, le rôle majeur de l’épigénome dans la construction du phénotype chez le bovin.Nous mentionnons en particulier la façon dont certains facteurs environnementaux modifient les marques épigénétiques, ce qui entraînedes effets variables sur les caractères de fertilité, de développement, de santé et de production laitière. Le potentiel d’utilisation de marqueursépigénétiques dans le cadre d’un élevage de précision et en complément des analyses d’association entre génotype et phénotypemenées en sélection génomique est également discuté.

Abstract

Semen infertility or sub-fertility, whether in humans or livestock species, remains a major concern for clinicians and technicians involved in reproduction. Indeed, they can cause tragedies in human relationships or have a dramatic overall negative impact on the sustainability of livestock breeding. Understanding and predicting semen fertility issues is therefore crucial and quality control procedures as well as biomarkers have been proposed to ensure sperm fertility. However, their predictive values appeared to be too limited and additional relevant biomarkers are still required to diagnose sub-fertility efficiently. During the last decade, the study of molecular mechanisms involved in spermatogenesis and sperm maturation highlighted the regulatory role of a variety of small non-coding RNAs (sncRNAs) and led to the discovery that sperm sncRNAs comprise both remnants from spermatogenesis and post-testicular sncRNAs acquired through interactions with extracellular vesicles along epididymis. This has led to the hypothesis that sncRNAs may be a source of relevant biomarkers, associated either with sperm functionality or embryo development. This review aims at providing a synthetic overview of the current state of knowledge regarding implication of sncRNA in spermatogenesis defects and their putative roles in sperm maturation and embryo development, as well as exploring their use as fertility biomarkers. Abstract

The Epigenome of Bull Sperm and Its Relationships with Fertility Mature bovine spermatozoa have a particularly low global level of 5meC compared with bovine somatic cells and also to spermatozoa from goats, rams, humans, stallions, boars, and mice. Using a different whole-genome approach (whole-genome bisulfite sequencing), another team reported that the DNA methylome of bull sperm contains specific undermethylated domains enriched for satellites and evolutionary young TEs that may escape piRNA-mediated silencing ([62]). Comparative whole genome DNA methylation profiling of cattle sperm and somatic tissues reveal s striking hypomethylated patterns in sperm. Abstract

International audience; Spermatozoa have a remarkable epigenome in line with their degree of specialization, their unique nature and different requirements for successful fertilization. While bull semen is widely used in artificial insemination, the literature describing DNA methylation in bovine spermatozoa is still scarce. In the context of genomic selection, more information on the epigenetic features transferred to the embryo alongside the paternal genetic heritage is necessary, in order to improve semen quality control procedures and bull fertility. We characterized the bull sperm methylome relative to bovine fibroblasts and monocytes using reduced restriction bisulfite sequencing (RRBS). A wide majority of differentially methylated cytosines (DMCs) were less methylated in sperm than in somatic cells. Consistent with previous studies in other species, these hypomethylated DMCs were enriched for genes relevant to the germline differentiation program and sperm functions. The most remarkable observation was a dramatic enrichment for repeats and particularly for satellites, which may partly account for the lower global methylation we observed in bull sperm relative to sperm from other species (LUminometric Methylation Assay). We next investigated whether fertility biomarkers could be identified in the sperm methylome. Based on field fertility indicators, we compared fertile ejaculates, subfertile ejaculates and ejaculates from bulls with a disappointing career in contradiction with genomic predictions (Montbéliarde breed, n=10/group). The median age at production was consistent among groups and the phenotypic characterization revealed no significant differences except for the proportion of motile sperm, which was reduced in disappointing bulls. We identified 4823 DMCs targeting genes involved in signaling pathways, angiogenesis and the response to growth factors. Since DNA methylation is affected by the CpG content of the genome and its alteration by DNA polymorphism, an integrative approach was conducted to identify CpGs and SNPs in correlation, which revealed both direct and indirect interactions between the genome and the epigenome.
