Abstract

Part 1: The main objective of this document is to offer a comprehensive “Best Practices” document by performing a compilation of the existing references and expanding the recommendations to ensure a broader approach to optimal operation of HF-radar systems with independence from manufacturer or antenna design and setup. Several guidelines and best practice documents have been widely used as a basis for elaboration of this report, as listed in Section 1. Authors of this deliverable acknowledge the contributions of Teresa G Updyle (Center for Coastal Physical Oceanography, Old Dominion University) and MARACOOS / IOOS. Part 2: The JERICO network is constantly working to improve its core functionality, which is the ability to provide comprehensive observations of Europe’s coastal seas and oceans. This means integrating new, promising observing technologies that can expand its spatial reach. While building the JERICO-NEXT project, cabled coastal observatories were identified as particularly attractive choices from this point of view, and a distinct task, Task 2.3 in Work Package 2 (WP2), was designed to facilitate their assimilation into the network’s established observing system. Cabled observatories offer the desirable advantage of freeing marine observing activity from the merciless restrictions of limiting power and constrained bandwidth for communication and data transfer, thereby allowing measurements to be made with a broad variety of sensors and systems even under extreme conditions (e.g., storm events, under ice, etc.). Seven such observatories are being operated by JERICO-NEXT partners, all of whom are participating in Task 2.3. Task 2.3 of JERICO-NEXT deals specifically with the harmonization of the observing systems within the JERICO infrastructure network. The present document, constituting Part 2 of Deliverable D2.4 dealing with cabled coastal observatories of the JERICO-NEXT project, gathers and reports on the outcomes of the workshops on Cabled Observatories (MS9 and MS13) that were planned within the task. The document provides an overview of best practices utilized during the planning and installation phases of cabled observatories, and reviews the main relevant operational aspects, applications, and data quality assessment and management issues. It builds on a previous JERICO-NEXT deliverable, specifically, D2.1: “Report on the status of HF-radar systems and cabled coastal observatories within the JERICO network” (http://www.jerico-ri.eu/download/jerico-next-deliverables/JERICO-NEXT-Deliverable-2.1.pdf), redacted by AZTI and UPC. Abstract

A novel method of synthesis for alkaline earth and yttrium thiolates as well as the crystal characterization of (Sr(mu-SCEt3)2(NH3)Py)n and ((Et3SC)2Y(mu-SCEt3)-Py2)2 were described through solution NMR spectroscopy and sol-gel experiments. Data indicated that pyridine and 1-methyl-2-pyrrolidinone (NMP) were proven to be effective solvent for alkaline earth thiolates containing tertiary alkyl groups. Thiolates and hydrogen sulfides can be used to synthesize alkaline earth and yttrium thiolates.

Abstract

A study of the oxidative and reductive half-reactions of glutathione reductase from Escherichia coli using the wild type enzyme and a H439A altered form reveals that the transfer of electrons from reduced flavin to the disulfide in both half-reactions is affected by the substitutions. FAD reduction manifests as a decrease at 460 nm and an increase at 670 nm when the rate of reduction remains at 250 per sec. The reductive half-reaction limiting rate in the wild-type enzyme is less than that of the oxidative half-reaction and is independent of the NADPH concentration.

Abstract

Richard Nelson Perham, FRS, FMedSci, FRSA, was a British professor of structural biochemistry. He undertook his academic career at the University of Cambridge, holding positions as lecturer, reader, chair and head of the Department of Biochemistry, as well as becoming Master of St John's College. Perham published close to 300 scientific papers on protein structure and function, with a focus on mechanistic enzymology, particularly how large multienzyme complexes and flavin-containing enzymes work. He is most renowned for determining how reactive intermediates are transferred between enzyme active sites, for alterations of coenzyme and substrate specificity by his pioneering use of protein engineering and for developing protein display methodologies. Married to Nancy Lane-Perham, and with their two children, Perham enjoyed a full and active life in Cambridge and St John's College. He was a keen participator and supporter of sport and enjoyed art, literature, theatre and music. Perham was a vocal and active champion of equal opportunity in education. His legacy to science is a greater understanding of how enzymes work. His legacy to scientists is as a role model of how to attain the highest levels of achievement while maintaining a sense of personal modesty and a keen support for others.

Abstract

The stereochemical course of aldolase-catalysed reaction between fluoropyruvate and aldehydes is described., The catalysis of reactions involving fluoropyruvate as donor by N-acetyl neuraminic acid lyase (NAL) variants was investigated. Under kinetic control, the wild-type enzyme catalysed the reaction between fluoropyruvate and N-acetyl mannosamine to give a 90 : 10 ratio of the (3R,4R)- and (3S,4R)-configured products; after extended reaction times, equilibration occurred to give a 30 : 70 mixture of these products. The efficiency and stereoselectivity of reactions of a range of substrates catalysed by the E192N, E192N/T167V/S208V and E192N/T167G NAL variants were also studied. Using fluoropyruvate and (2R,3S)- or (2S,3R)-2,3-dihydroxy-4-oxo-N,N-dipropylbutanamide as substrates, it was possible to obtain three of the four possible diastereomeric products; for each product, the ratio of anomeric and pyranose/furanose forms was determined. The crystal structure of S. aureus NAL in complex with fluoropyruvate was determined, assisting rationalisation of the stereochemical outcome of C–C bond formation.

Abstract

Steady state and ultrafast transient absorption studies have been carried out for gold, nickel, and palladium high aspect ratio nanorods. For each metal, nanorods were fabricated by electrochemical deposition into ∼6 μm thick polycarbonate templates. Two nominal pore diameters(10 and 30 nm, resulting in nanorod diameters of about 40 and 60 nm, respectively) were used, yielding nanorods with high aspect ratios (>25). Static spectra of nanorods of all three metals reveal both a longitudinal surface plasmon resonance (SPRL) band in the mid-infrared as well as a transverse band in the visible for the gold and larger diameter nickel and palladium nanorods. The appearance of SPRL bands in the infrared for high aspect ratio metal nanorods and the trends in their maxima for the different aspect ratios and metals are consistent with calculations based on the Gans theory. For the gold and nickel samples, time resolved studies were performed with a subpicosecond resolution using 400 nm excitation and a wide range of probe wavelengths from the visible to the mid-IR as well as for infrared excitation (near 2000 cm-1) probed at 800 nm. The dynamics observed for nanorods of both metals and both diameters include transients due to electron-phonon coupling and impulsively excited coherent acoustic breathing mode oscillations, which are similar to those previously reported for spherical and smaller rod-shaped gold nanoparticles. The dynamics we observe are the same within the experimental uncertainty for 400 nm and infrared (5 μm) excitation probed at 800 nm. The transient absorption using 400 nm excitation and 800 nm probe pulses of the palladium nanorods also reveal coherent acoustic oscillations. The results demonstrate that the dynamics for high aspect ratio metal nanorods are similar to those for smaller nanoparticles. [ABSTRACT FROM AUTHOR]

Abstract

This paper is about the development, implementation and operation of SmartBay - a subsea cabled observatory and supporting infrastructure to stimulate the development of marine technology in Ireland. Blue Growth is the long term strategy of the European Union to support sustainable growth in the marine sector and offers great potential for innovation. The development of Ocean Technologies currently presents a number of challenges globally in terms of costs, reliability and longevity of infrastructure in the development of Renewable Energy, Blue Biotechnology, Water, and Environmental Monitoring & Management as well as more established markets such as Oil and Gas, Shipping and Security and Fishing and Aquaculture. We discuss the rationale behind the development of SmartBay in terms of addressing these challenges and focus particularly in the area of marine renewable energy technology development The design and installation phases of SmartBay are discussed. Costs were minimised, whilst maximising the range of features and applications that the infrastructure can provide to scientific and commercial users. The scientific subsea instrument node is also described in detail, along with the advanced supporting cyber-infrastructure that ensures the data is collected, processed archived and displayed as per end user requirements. The facility provides access to state of the art marine assets and resources for Researchers, Designers, Innovators and Entrepreneurs within Ireland and the EU and is a unique catalyst in the attraction of inward investment and venture capital investment. The SmartBay infrastructure platform centres on a core technology or service, the provision of high quality, time-series marine data. This is essential for a broader, interdependent ecosystem of businesses to develop and supply complementary value-added products and applications to wide multidisciplinary set of users. SmartBay’s role as a key technology node in broader European initiatives Ocean Observation initiatives like the European Multidisciplinary Seafloor and water column observatory (EMSO), which has been established as a European Research Infrastructure consortium (ERIC) is also discussed.

Abstract

Directed evolution and structure guided mutagenesis was used to create a pair of stereochemically complementary variant n-acetylneuraminic acid lyases (NALs) for the synthesis of sialic acid mimetics from the essentially nonstereoselective E192N NAL. The directed evolutionary approach yielded active and useful biocatalysts for the stereochemically controlled synthesis of either C4-diastereoisomer of mimetics of sialic acid.

76. Sediment characteristics and local hydrodynamics and their influence on the population of Nephrops around Ireland

Abstract

The Norway lobster, Nephrops norvegicus, is the second most valuable commercial spe-cies landed from Irish waters. The species is dependent on muddy seabed sediment in which burrows are constructed. Larvae are hatched from the seabed into the water column. The distribution of Nephrops depends in part to the presence of suitable sediment and also from larval supply modulated by existing local hydrodynamic regimes. The pelagic stage of the life-cycle is governed by both physical and biological factors including temperature, water speed and larval maturation rate. This study encompasses three aims, 1: to synthesise available sediment data and examine the spatial extent of potential Nephrops habitat in waters around Ireland, 2: investigate local hydrodynamic conditions on Nephrops fishing grounds which are likely to be encountered by planktonic larvae following hatching and 3: to employ a particle tracking model to study the potential dispersal fields of Nephrops larvae from individual fishing grounds and assess stock connectivity. The study finds that larval distribution between fishing grounds is dependent on variable seasonal conditions, the geographical size of an area and its proximity to other grounds. Fishing grounds in the Irish Sea and Porcupine Bank are isolated from other areas, whereas grounds in the Celtic Sea exhibit a high degree of connectivity and should be considered as a meta-population. Successful annual recruitment to the adult population of this species is largely dependent on favourable environmental conditions which enable the re-seeding of the same or adjacent grounds., Marine Institute & INFOMAR.

The model is an off-line particle-transport model coupled to the most up to date operational met-ocean model forecasts. Formulations for the dominant oil fate processes of spreading, advection, diffusion, evaporation, emulsification and dispersion have been encoded, providing the model with the ability to accurately predict the horizontal movement of surface oil slick, the vertical entrainment of oil into the water column and the mass balance of spilled oil. The application of the OILTRANS model to an accidental release during a ship-to-ship fuel transfer in the Celtic Sea in February 2009 is presented to validate the system. Comparisons with aerial observations of the oil slick at the time of the incident, and subsequent model simulations, indicate that the OILTRANS model is capable of accurately predicting the transport and fate of the oil slick.

Abstract

The preparation and functionalization of ITO surfaces has been studied using primarily X-ray photoemission spectroscopy and infrared reflection-absorption spectroscopy (IRRAS) and the reagents n-hexylamine and n-octyltrimethoxysilane (OTMS). Particular attention has been paid to characterization of the surfaces both before and after functionalization. Surfaces cleaned by ultraviolet (UV)/ozone treatment and subsequently exposed to room air have 0.5-0.8 monolayers (ML) of adsorbed impurity C. Most is in the form of aliphatic species, but as much as one-half is partially oxidized and consists of C-OH, C-O-C, and/orC=O groups. The coverage of these species can be reduced by cleaning in organic solvents prior to UV/ozone treatment. The OH coverage on the ITO surfaces studied here is relatively small (1.0 OH nm-2), based on the Si coverage after reaction with OTMS. A satellite feature in the O Is XPS spectrum, often suggested to be a quantitative measure of adsorbed OH, receives a significant contribution from sources not directly related to hydroxylated ITO. n-Hexylamine adsorbs, at a saturation coverage of 0.08 ML, via a Lewis acid-base interaction. The particular acid site has not been conclusively identified, but it is speculated that surface Sn sites may be involved. For OTMS, a saturation coverage of about 0.21 ML is found, and the C/Si atom ratios suggest that some displacement of preadsorbed organic impurities occurs during adsorption. The alkyl chain of adsorbed OTMS is disordered, with no preferred stereoisomer. However, the chain appears to lie mainly parallel to the surface with the plane defined by the terminal CH3-CH2-CH2- segment oriented essentially perpendicular to the surface., Published in Langmuir, v22 p11113-11125, 2006.
