51. Multi-Neighborhood simulated annealing for the minimum interference frequency assignment problem

Abstract: We consider the Minimum Interference Frequency Assignment Problem and we propose a novel Simulated Annealing approach that makes use of a portfolio of different neighborhoods, specifically designed for this problem.We undertake at once the two versions of the problem proposed by Correia (2001) and by Montemanni et al. (2001), respectively, and the corresponding benchmark instances. With the aim of determining the best configuration of the solver for the specific version of the problem we perform a comprehensive and statistically-principled tuning procedure.Even tough a totally precise comparison is not possible, the experimental analysis show that we outperform all previous results on most instances for the first version of the problem, and we are at the same level of the best ones for the second version.As a byproduct of this research, we designed a new robust file format for instances and solutions, and a data repository for validating and maintaining the available solutions.

Abstract: We describe searches for B meson decays to the charmless vector-vector final states omega omega and omega phi with 471 x 10^6 B Bbar pairs produced in e+ e- annihilation at sqrt(s) = 10.58 GeV using the BABAR detector at the PEP-II collider at the SLAC National Accelerator Laboratory. We measure the branching fraction B(B0 --> omega omega) = (1.2 +- 0.3 +0.3-0.2) x 10^-6, where the first uncertainty is statistical and the second is systematic, corresponding to a significance of 4.4 standard deviations. We also determine the upper limit B(B0 --> omega phi) < 0.7 x 10^-6 at 90% confidence level. These measurements provide the first evidence for the decay B0 --> omega omega, and an improvement of the upper limit for the decay B0 --> omega phi., Comment: 7 pages, 2 postscript figures

Abstract: We study the decay $\bar{B}^{0}\rightarrow\Lambda_{c}^{+}\bar{p}\pi^{+}\pi^{-}$, reconstructing the \Lambda_{c}^{+} baryon in the $p K^{-}\pi^{+}$ mode, using a data sample of $467\times 10^{6}$ $B\bar{B}$ pairs collected with the BaBar detector at the PEP-2 storage rings at SLAC. We measure branching fractions for decays with intermediate $\Sigma_{c}$ baryons to be ${\cal B}[\bar{B}^{0}\rightarrow\Sigma_{c}(2455)^{++}\bar{p}\pi^{-}]=(21.3 \pm 1.0 \pm 1.0 \pm 5.5) \times 10^{-5}$, ${\cal B}[\bar{B}^{0}\rightarrow\Sigma_{c}(2520)^{++}\bar{p}\pi^{-}]=(11.5\pm 1.0 \pm 0.5 \pm 3.0)\times 10^{-5}$, ${\cal B}[\bar{B}^{0}\rightarrow\Sigma_{c}(2455)^{0}\bar{p}\pi^{+}]=(9.1 \pm 0.7 \pm 0.4 \pm 2.4)\times10^{-5}$, and ${\cal B}[\bar{B}^{0}\rightarrow\Sigma_{c}(2520)^{0}\bar{p}\pi^{+}]= (2.2 \pm 0.7 \pm 0.1\pm 0.6) \times 10^{-5}$, where the uncertainties are statistical, systematic, and due to the uncertainty on the $\Lambda_{c}^{+}\rightarrow\proton\Km\pi^{+}$ branching fraction, respectively. For decays without $\Sigma_{c}(2455)$ or $\Sigma_{c}(2520)$ resonances, we measure ${\cal B}[\bar{B}^{0}\rightarrow\Lambda_{c}^{+}\bar{p}\pi^{+}\pi^{-}]_{\mathrm{non-\Sigma_{c}}}=(79 \pm 4 \pm 4 \pm 20)\times10^{-5}$. The total branching fraction is determined to be ${\cal B}[\bar{B}^{0}\rightarrow\Lambda_{c}^{+}\bar{p}\pi^{+}\pi^{-}]_{\mathrm{total}}=(123 \pm 5 \pm 7 \pm 32)\times10^{-5}$. We examine multibody mass combinations in the resonant three-particle $\Sigma_{c}\bar{p}\pi$ final states and in the four-particle $\Lambda_{c}^{+}\bar{p}\pi^{+}\pi^{-}$ final state, and observe different characteristics for the $\bar{p}\pi$ combination in neutral versus doubly-charged $\Sigma_{c}$ decays., Comment: 20 pages, 30 figures

Abstract: We report on a search for direct CP asymmetry in the singly Cabibbo-suppressed decay D+- --> K+ K- pi+- using a data sample of 476 fb-1 accumulated with the BaBar detector running at and just below the Y(4S) resonance. The CP-violating decay rate asymmetry A_CP is determined to be (0.35 +- 0.30 +- 0.15)%. Abstract: We propose a survey of the research contributions on the field of Educational Timetabling with a specific focus on "standard" formulations and the corresponding benchmark instances. We identify six of such formulations and we discuss their features, pointing out their relevance and usability. Other available formulations and datasets are also reviewed and briefly discussed. Subsequently, we report the main state-of-the-art results on the selected benchmarks, in terms of solution quality (upper and lower bounds), search techniques, running times, statistical distributions, and other side settings.

Abstract: We report the results of a study of the exclusive charmless semileptonic decays, B^0 --> pi^- l^+ nu, B^+ --> pi^0 l^+ nu, B^+ --> omega l^+ nu, B^+ --> eta l^+ nu and B^+ --> eta^' l^+ nu, (l = e or mu) undertaken with approximately 462x10^6 B\bar{B} pairs collected at the Upsilon(4S) resonance with the BABAR detector. The analysis uses events in which the signal B decays are reconstructed with a loose neutrino reconstruction technique. We obtain partial branching fractions in several bins of q^2, the square of the momentum transferred to the lepton-neutrino pair, for B^0 --> pi^- l^+ nu, B^+ --> pi^0 l^+ nu, B^+ --> omega l^+ nu and B^+ --> eta l^+ nu. From these distributions, we extract the form-factor shapes f_+(q^2) and the total branching fractions BF(B^0 --> pi^- l^+ nu) = (1.45 +/- 0.04_{stat} +/- 0.06_{syst})x10^-4 (combined pi^- and pi^0 decay channels assuming isospin symmetry), BF(B^+ --> omega l^+ nu) = (1.19 +/- 0.16_{stat} +/- 0.09_{syst})x10^-4 and BF(B^+ --> eta l^+ nu) = (0.38 +/- 0.05_{stat} +/- 0.05_{syst})x10^-4. We also measure BF(B^+ --> eta^' l^+ nu) = (0.24 +/- 0.08_{stat} +/- 0.03_{syst})x10^-4. We obtain values for the magnitude of the CKM matrix element V_{ub} by direct comparison with three different QCD calculations in restricted q^2 ranges of B --> pi l^+ nu decays. From a simultaneous fit to the experimental data over the full q^2 range and the FNAL/MILC lattice QCD predictions, we obtain |V_{ub}| = (3.25 +/- 0.31)x10^-3, where the error is the combined experimental and theoretical uncertainty., Comment: 35 pages, 14 figures, submitted to PRD

Abstract: Although CP violation in the B meson system has been well established by the B factories, there has been no direct observation of time reversal violation. The decays of entangled neutral B mesons into definite flavor states ($B^0$ or $\bar{B}^0$), and $J/\psi K_S^0$ or $c\bar{c} K_S^0$ final states (referred to as $B_+$ or $B_-$), allow comparisons between the probabilities of four pairs of T-conjugated transitions, for example, $\bar{B}^0 \rightarrow B_-$ and $B_- \rightarrow \bar{B}^0$, as a function of the time difference between the two B decays. Using 468 million $B\bar{B}$ pairs produced in $\Upsilon(4S)$ decays collected by the BABAR detector at SLAC, we measure T-violating parameters in the time evolution of neutral B mesons, yielding $\Delta S_T^+ = -1.37 \pm 0.14 (stat.) \pm 0.06 (syst.)$ and $\Delta S_T^- = 1.17 \pm 0.18 (stat.) \pm 0.11 (syst.)$. Abstract: We study the process e+e- -> pi+pi-pi+pi-gamma, with a photon emitted from the initial-state electron or positron, using 454.3 fb^-1 of data collected with the BABAR detector at SLAC, corresponding to approximately 260,000 signal events. We use these data to extract the non-radiative sigma(e+e- ->pi+pi-pi+pi-) cross section in the energy range from 0.6 to 4.5 Gev. The total uncertainty of the cross section measurement in the peak region is less than 3%, higher in precision than the corresponding results obtained from energy scan data.

Abstract: We report a measurement of the inclusive semileptonic branching fraction of the B_s meson using data collected with the BaBar detector in the center-of-mass (CM) energy region above the Upsilon(4S) resonance. We use the inclusive yield of phi mesons and the phi yield in association with a high-momentum lepton to perform a simultaneous measurement of the semileptonic branching fraction and the production rate of B_s mesons relative to all B mesons as a function of CM energy. The inclusive semileptonic branching fraction of the B_s meson is determined to be B(B_s to l nu X)=9.5 (+2.5/-2.0)(stat)(+1.1/-1.9)(syst)%, where l indicates the average of e and mu., Comment: 8 pages, 7 eps figures

Abstract: We search for hadronic decays of a light Higgs boson (A0) produced in radiative decays of an Upsilon(2S) or Upsilon(3S) meson, Upsilon --> gamma A0. The data have been recorded by the BABAR experiment at the Upsilon(3S) and Upsilon(2S) center of mass energies, and include (121.3 \pm 1.2) x 10^6 Upsilon(3S) and (98.3 \pm 0.9) x 10^6 Upsilon(2S) mesons. No significant signal is observed. We set 90% confidence level upper limits on the product branching fractions B(Upsilon(nS)-->gamma A0) x B(A0-->hadrons) (n=2 or 3) that range from 1 x 10^{-6} for an A0 mass of 0.3 GeV/c^2 to 8 x 10^{-5} at 7 GeV/c^2., Comment: 7 pages, 5 postscript figures, submitted to Physical Review Letters

Abstract: We report the observation of the baryonic B decay B0bar --> Lambda_c^+ anti-Lambda K- with a significance larger than 7 standard deviations based on 471x10^6$ BBbar pairs collected with the BABAR detector at the PEP-II storage ring at SLAC. We measure the branching fraction for the decay B0bar --> Lambda_c^+ anti-Lambda K- to be (3.8 \pm 0.8_{stat} \pm 0.2_{sys} \pm 1.0_{Lambda_c^+})x10^{-5}. The uncertainties are statistical, systematic, and due to the uncertainty in the Lambda_c^+ branching fraction. We find that the Lambda_c^+ K^- invariant mass distribution shows an enhancement above 3.5 GeV/c^2., Comment: 7 pages, 7 figures, submitted to Phys. Rev. D (Rapid Communications)

64. Design, Engineering, and Experimental Analysis of a Simulated Annealing Approach to the Post-Enrolment Course Timetabling Problem

Abstract: The post-enrolment course timetabling (PE-CTT) is one of the most studied timetabling problems, for which many instances and results are available. In this work we design a metaheuristic approach based on Simulated Annealing to solve the PE-CTT. We consider all the different variants of the problem that have been proposed in the literature and we perform a comprehensive experimental analysis on all the public instances available. The outcome is that our solver, properly engineered and tuned, performs very well on all cases, providing the new best known results on many instances and state-of-the-art values for the others.

Abstract: Abstract Background Immune checkpoint inhibitors (ICIs) for solid tumors, including those targeting programmed cell death 1 (PD-1) and cytotoxic T lymphocyte-associated antigen 4 (CTLA-4), have shown impressive clinical efficacy, however, most patients do not achieve durable responses. One major therapeutic obstacle is the immunosuppressive tumor immune microenvironment (TIME). Thus, we hypothesized that a strategy combining tumor-directed radiation with TIME immunomodulation could improve ICI response rates in established solid tumors. Methods Using a syngeneic mouse model of human papillomavirus (HPV)-associated head and neck cancer, mEER, we developed a maximally effective regimen combining PD-1 and CTLA-4 inhibition, tumor-directed radiation, and two existing immunomodulatory drugs: cyclophosphamide (CTX) and a small-molecule inducible nitric oxide synthase (iNOS) inhibitor, L-n6-(1-iminoethyl)-lysine (L-NIL). We compared the effects of the various combinations of this regimen on tumor growth, overall survival, establishment of immunologic memory, and immunologic changes with flow cytometry and quantitative multiplex immunofluorescence. Results We found PD-1 and CTLA-4 blockade, and radiotherapy alone or in combination, incapable of clearing established tumors or reversing the unfavorable balance of effector to suppressor cells in the TIME. However, modulation of the TIME with cyclophosphamide (CTX) and L-NIL in combination with dual checkpoint inhibition and radiation led to rejection of over 70% of established mEER tumors and doubled median survival in the B16 melanoma model. Anti-tumor activity was CD8+ T cell-dependent and led to development of immunologic memory against tumor-associated HPV antigens. Immune profiling revealed that CTX/L-NIL induced remodeling of myeloid cell populations in the TIME and tumor-draining lymph node and drove subsequent activation and intratumoral infiltration of CD8+ effector T cells. Conclusions Overall, this study demonstrates that modulation of the immunosuppressive TIME is required to unlock the benefits of ICIs and radiotherapy to induce immunologic rejection of treatment-refractory established solid tumors.

Abstract: Abstract Background Chemoradiotherapy (CRT) remains one of the most common cancer treatment modalities, and recent data suggest that CRT is maximally effective when there is generation of an anti-tumoral immune response. However, CRT has also been shown to promote immunosuppressive mechanisms which must be blocked or reversed to maximize its immune stimulating effects. Methods Therefore, using a preclinical model of human papillomavirus (HPV)-associated head and neck squamous cell carcinoma (HNSCC), we developed a clinically relevant therapy combining CRT and two existing immunomodulatory drugs: cyclophosphamide (CTX) and the small molecule inducible nitric oxide synthase (iNOS) inhibitor L-n6-(1-iminoethyl)-lysine (L-NIL). In this model, we treated the syngeneic HPV-HNSCC mEER tumor-bearing mice with fractionated (10 fractions of 3 Gy) tumor-directed radiation and weekly cisplatin administration. We compared the immune responses induced by CRT and those induced by combinatory treatment (CRT + CTX/L-NIL) with flow cytometry, quantitative multiplex immunofluorescence and by profiling immune-related gene expression changes. Results We show that combination treatment favorably remodels the tumor myeloid immune microenvironment including an increase in anti-tumor immune cell types (inflammatory monocytes and M1-like macrophages) and a decrease in immunosuppressive granulocytic myeloid-derived suppressor cells (MDSCs). Intratumoral T cell infiltration and tumor antigen specificity of T cells were also improved, including a 31.8-fold increase in the CD8+ T cell/ regulatory T cell ratio and a significant increase in tumor antigen-specific CD8+ T cells compared to CRT alone. CTX/LNIL immunomodulation was also shown to significantly improve CRT efficacy, leading to rejection of 21% established tumors in a CD8-dependent manner. Conclusions Overall, these data show that modulation of the tumor immune microenvironment with CTX/L-NIL enhances susceptibility of treatment-refractory tumors to CRT. The combination of tumor immune microenvironment modulation with CRT constitutes a translationally relevant approach to enhance CRT efficacy through enhanced immune activation.

Abstract: Haplotype Inference is a challenging problem in bioinformatics that consists in inferring the basic genetic constitution of diploid organisms on the basis of their genotype. This information allows researchers to perform association studies for the genetic variants involved in diseases and the individual responses to therapeutic agents. A notable approach to the problem is to encode it as a combinatorial problem (under certain hypotheses, such as the pure parsimony criterion) and to solve it using off-the-shelf combinatorial optimization techniques. The main methods applied to Haplotype Inference are either simple greedy heuristic or exact methods (Integer Linear Programming, Semidefinite Programming, SAT encoding) that, at present, are adequate only for moderate size instances. We believe that metaheuristic and hybrid approaches could provide a better scalability. Moreover, metaheuristics can be very easily combined with problem specific heuristics and they can also be integrated with tree-based search techniques, thus providing a promising framework for hybrid systems in which a good trade-off between effectiveness and efficiency can be reached. In this paper we illustrate a feasibility study of the approach and discuss some relevant design issues, such as modeling and design of approximate solvers that combine constructive heuristics, local search-based improvement strategies and learning mechanisms. Abstract: The genetic control of self-incompatibility (SI) has been recently disclosed in olive. Inter-varietal crossing confirmed the presence of only two incompatibility groups (G1 and G2), suggesting a simple Mendelian inheritance of the trait. A double digest restriction associated DNA (ddRAD) sequencing of a biparental population segregating for incompatibility groups has been performed and high-density linkage maps were constructed in order to map the SI locus and identify gene candidates and linked markers. The progeny consisted of a full-sib family of 229 individuals derived from the cross ‘Leccino’ (G1) × ‘Dolce Agogia’ (G2) varieties, segregating 1:1 (G1:G2), in accordance with a diallelic self-incompatibility (DSI) model. A total of 16,743 single nucleotide polymorphisms was identified, 7,006 in the female parent ‘Leccino’ and 9,737 in the male parent ‘Dolce Agogia.’ Each parental map consisted of 23 linkage groups and showed an unusual large size (5,680 cM in ‘Leccino’ and 3,538 cM in ‘Dolce Agogia’). Recombination was decreased across all linkage groups in pollen mother cells of ‘Dolce Agogia,’ the parent with higher heterozygosity, compared to megaspore mother cells of ‘Leccino,’ in a context of a species that showed exceptionally high recombination rates. A subset of 109 adult plants was assigned to either incompatibility group by a stigma test and the diallelic self-incompatibility (DSI) locus was mapped to an interval of 5.4 cM on linkage group 18. This region spanned a size of approximately 300 Kb in the olive genome assembly. We developed a sequence-tagged site marker in the DSI locus and identified five haplotypes in 57 cultivars with known incompatibility group assignment. A combination of two single-nucleotide polymorphisms (SNPs) was sufficient to predict G1 or G2 phenotypes in olive cultivars, enabling early marker-assisted selection of compatible genotypes and allowing for a rapid screening of inter-compatibility among cultivars in order to guarantee effective fertilization and increase olive production. The construction of high-density linkage maps has led to the development of the first functional marker in olive and provided positional candidate genes in the SI locus.

Abstract: Beside the well-known fungal pathologies, grapevine virus diseases are of major importance in grapegrowing areas, also due to the limited knowledge by the professionals of the sector. To face this problem, the PAThOGEN training program was developed, with the aims of: (i) building a high-quality Vocational and Education Training program, (ii) improving the skills of the main actors of the wine sector. The pilot courses were developed in two levels (Basic and Advanced) and made available on a dedicated online platform in 4 languages (French, Italian, Spanish and English). Moreover, two field sessions were organized in each of the 3 partner countries in order to complete the theoretical training. A specific feature of this project was the “demand driven approach” used to conceive the courses. Indeed, a panel of experts and 128 “student-testers” were selected in the 3 countries in the different professional categories to test the training program. 98% of the testers evaluated the training course as “interesting” or “very interesting”. The detailed evaluations allowed us to rework the courses both in terms of content and functionality. The elearning training is now available in the four languages, and the field training is annually organized in France, Italy and Spain.

80. Expansion and subfunctionalisation of flavonoid 3',5'-hydroxylases in the grapevine lineage

Abstract: Abstract Background Flavonoid 3',5'-hydroxylases (F3'5'Hs) and flavonoid 3'-hydroxylases (F3'Hs) competitively control the synthesis of delphinidin and cyanidin, the precursors of blue and red anthocyanins. In most plants, F3'5'H genes are present in low-copy number, but in grapevine they are highly redundant. Results The first increase in F3'5'H copy number occurred in the progenitor of the eudicot clade at the time of the γ triplication. Further proliferation of F3'5'Hs has occurred in one of the paleologous loci after the separation of Vitaceae from other eurosids, giving rise to 15 paralogues within 650 kb. Twelve reside in 9 tandem blocks of ~35-55 kb that share 91-99% identity. The second paleologous F3'5'H has been maintained as an orphan gene in grapevines, and lacks orthologues in other plants. Duplicate F3'5'Hs have spatially and temporally partitioned expression profiles in grapevine. The orphan F3'5'H copy is highly expressed in vegetative organs. More recent duplicate F3'5'Hs are predominately expressed in berry skins. They differ only slightly in the coding region, but are distinguished in the structure of the promoter. Differences in cis-regulatory sequences of promoter regions are paralleled by temporal specialisation of gene transcription during fruit ripening. Variation in anthocyanin profiles consistently reflects changes in the F3'5'H mRNA pool across different cultivars. More F3'5'H copies are expressed at high levels in grapevine varieties with 93-94% of 3'5'-OH anthocyanins. In grapevines depleted in 3'5'-OH anthocyanins (15-45%), fewer F3'5'H copies are transcribed, and at lower levels. Conversely, only two copies of the gene encoding the competing F3'H enzyme are present in the grape genome; one copy is expressed in both vegetative and reproductive organs at comparable levels among cultivars, while the other is transcriptionally silent. Conclusions These results suggest that expansion and subfunctionalisation of F3'5'Hs have increased the complexity and diversification of the fruit colour phenotype among red grape varieties.

Abstract: Abstract Background The International Mouse Phenotyping Consortium is generating null allele mice for every protein-coding gene in the genome and characterizing these mice to identify gene–phenotype associations. While CRISPR/Cas9-mediated null allele production in mice is highly efficient, generation of conditional alleles has proven to be more difficult. To test the feasibility of using CRISPR/Cas9 gene editing to generate conditional knockout mice for this large-scale resource, we employed Cas9-initiated homology-driven repair (HDR) with short and long single stranded oligodeoxynucleotides (ssODNs and lssDNAs). Results Using pairs of single guide RNAs and short ssODNs to introduce loxP sites around a critical exon or exons, we obtained putative conditional allele founder mice, harboring both loxP sites, for 23 out of 30 targeted genes. LoxP sites integrated in cis in at least one mouse for 18 of 23 genes. However, loxP sites were mutagenized in 4 of the 18 in cis lines. HDR efficiency correlated with Cas9 cutting efficiency but was minimally influenced by ssODN homology arm symmetry. By contrast, using pairs of guides and single lssDNAs to introduce loxP-flanked exons, conditional allele founders were generated for all four genes targeted, although one founder was found to harbor undesired mutations within the lssDNA sequence interval. Importantly, when employing either ssODNs or lssDNAs, random integration events were detected. Conclusions Our studies demonstrate that Cas9-mediated HDR with pairs of ssODNs can generate conditional null alleles at many loci, but reveal inefficiencies when applied at scale. In contrast, lssDNAs are amenable to high-throughput production of conditional alleles when they can be employed. Regardless of the single-stranded donor utilized, it is essential to screen for sequence errors at sites of HDR and random insertion of donor sequences into the genome.

90. Perceived effectiveness of complementary medicine by mothers of infants with colic in Gauteng

Abstract: Background: Infantile colic is a self-limiting condition, characterised by spasmodic, excessive and inconsolable crying without apparent cause. Although common, there is no widely accepted conventional treatment approach for colic. Complementary medicine is often promoted as an alternative therapeutic option for infantile colic; however, there is limited research available on its use, safety and effectiveness. Aim: The aim of this study was to determine the perceived effectiveness of complementary medicine by mothers of infants with colic by means of the Infantile Colic Questionnaire. Setting: Mothers of infants who had colic were recruited from complementary medicine pharmacies, schools, baby clinics and various businesses in Gauteng, South Africa. Methods: A quantitative-descriptive design was used whereby data was collected through a randomised, cross-sectional questionnaire. The research sample consisted of 152 participants (mothers), aged between 18 and 45 years, with one or more children who suffered from symptoms of infantile colic, who had used complementary medicine as a form of treatment. Results: Results indicated that most participants made use of both complementary and conventional medicines for their infant’s colic; the most commonly used complementary medicine products were homeopathic remedies, probiotics and herbal medicines. Some participants were, however, unfamiliar with the term ‘complementary medicine’, indicating a need for further patient education. Conclusions: The participants perceived complementary medicines as safe and effective forms of treatment for infantile colic. However, further, larger scale studies should be conducted to validate this finding.
