Mixed fisheries, where several species are caught in the same fishing operation, are ubiquitous and a major challenge for fisheries management. Overexploitation occurs in mixed fisheries where fishers catch species for which they have no quota and then discard. Understanding how these ‘technical interactions’ lead to decisions by fishers about where to fish in response to management is key to addressing the sustainability of mixed fisheries. The objectives of this thesis were to i) improve understanding of how fishers exploit different populations in space and time, and ii) develop a comparative framework for modelling location choice to better predict how fishing effort is allocated in response to population and fishery dynamics subject to management interventions. Addressing exploitation in space and time, Chapter 2 developed a spatiotemporal dimension-reduction framework to understand how community and fishery dynamics interact to determine species composition. We identified where species can be effectively decoupled through changes in spatial fishing patterns. Chapter 3 developed a highly resolved discrete-event simulation model of mixed fisheries to understand how data source and resolution impact inference on mixed fisheries interactions. To improve prediction of effort allocation, Chapter 4 compared process-based and statistical location choice models from theoretical and applied perspectives. We found theoretical equivalences among simplified models but important differences in application. By implementing alternative location choice models as operating models in mixed fishery management strategy evaluation (MSE, Chapter 5), we demonstrated significant impact on inferred sustainability of given management plans. This thesis advances the scientific basis for mixed fisheries advice by a) providing a basis for understanding co-occurrence and separability of species, b) critiquing the utility of different sources of data to support management, c) providing a comparative understanding of location choice models in theory and application, and d) demonstrating how these can be used in an MSE framework capturing structural model uncertainty. no

Fisheries exploitation has caused widespread declines in marine predators. Theory predicts that predator depletion will destabilise lower trophic levels, making natural communities more vulnerable to environmental perturbations. However, empirical evidence has been limited. Using a community matrix model, we empirically assessed trends in the stability of a multispecies coastal fish community over the course of predator depletion. Three indices of community stability (resistance, resilience and reactivity) revealed significantly decreasing stability concurrent with declining predator abundance. The trophically downgraded community exhibited weaker top-down control, leading to predator-release processes in lower trophic levels and increased susceptibility to perturbation. At the community level, our results suggest that high predator abundance acts as a stabilising force to the naturally stochastic and highly autocorrelated dynamics in low trophic species. These findings have important implications for the conservation and management of predators in marine ecosystems and provide empirical support for the theory of predatory control.

Considering the uncertainties about model parameters and structure, observations, and the resulting predictions is crucial when managing natural resources. This thesis is compiled of four research articles that deal with uncertainties and change in marine fish populations. In all the articles, the Bayesian statistical modelling framework is adopted to account for various types of uncertainty. When modelling complex systems, one must recognize that all models are only approximations of reality and are based on the limited understanding about the system at that moment and on previously observed behaviour. Even if a model explains the recent behaviour and predicts how the system will respond in the near future, there is always a possibility that the system changes thus rendering the old model useless. Approaches to respond to sudden changes in the system’s dynamics are vital for successful resource management. Fish populations' renewal ability is mainly determined by their reproductive success. Thus, it is of utmost importance to be able to understand and model the reproductive dynamics of marine fish populations. In this thesis, fish reproduction is studied using models that link together the number of new individuals entering the adult population (recruits) and the size of the reproducing component of the population (spawning stock), namely, the stock-recruitment relationship. The focus in this work is on temporal and density-dependent variability in the stock-recruitment relationship. The temporal variability is studied using Bayesian change-point detection methods applied to detecting changes in the per capita reproductive output of four Atlantic cod populations by analysing recruit-per-spawner ratios, and in the parameters of the stock-recruitment relationship of four fish species in the southern Gulf of St. Lawrence. In this work, novel Bayesian methods are utilized to improve the handling of uncertainties about the parameters, the timings of the changes, and in short term predictions. This thesis presents computational methods for analysing temporal variability in linear-Gaussian problems where analytical solutions are available, and extend the methodology to analytically intractable non-linear and non-Gaussian problems by utilizing numerical approximate solutions. Traditionally, compensatory population dynamics have been assumed in marine fish populations. The validity of the assumption of compensatory stock-recruitment relationship is examined by studying the density-dependence of nine Atlantic herring populations at low population sizes using models that better capture the uncertainty related to low-abundance dynamics and allow for depensatory dynamics caused by Allee effects. The Allee effect has been largely ignored in marine fish population models. Here methodology for detecting Allee effects is developed, and it is concluded that Allee effects might be more common than previously thought. In Bayesian models, expert elicitation is used to construct prior distributions for the model parameters. When observational data is scare or not available, informative prior distributions are crucial for conducting inference. However, experts might not be calibrated and can have significant biases in their assessments about key parameters of the models. Statistical models are developed for the use of cacalibration data to infer and to correct for experts’ biases in their assessments. Epävarmuuksien huomioiminen mallin parametreissa, rakenteessa ja havainnoissa sekä sen tuottamissa ennusteissa on tärkeää luonnonvarojen kestävän hyödyntämisen kannalta. Tämä väitöskirja koostuu neljästä tutkimusartikkelista, jotka käsittelevät epävarmuuksia ja muutosta kalapopulaatioissa. Kaikki tämän väitöskirjan artikkelit käyttävät Bayesiläistä tilastollista mallinnustapaa huomioidessaan erityyppisiä epävarmuuksia. Monimutkaisia järjestelmiä mallinnettaessa on syytä ymmärtää, että kaikki mallit ovat vain arvioita todellisuudesta ja perustuvat senhetkiseen rajalliseen ymmärrykseen järjestelmästä sekä sen aiemmin havaittuun käyttäytymiseen. Vaikka malli selittäisikin järjestelmän menneen ja ennustaisi tulevan käyttäytymisen tällä hetkellä, voi järjestelmä muuttua siten, ettei vanha malli enää pädekään. Luonnonvarojen onnistunut hallinta vaatii kykyä vastata ja sopeutua nopeasti tällaisiin muutoksiin. Kalapopulaatioiden uusiutumiskyky määräytyy suurimmilta osin sen mukaan kuinka hyvin ne onnistuvat lisääntyä. Täten on äärimmäisen tärkeää ymmärtää ja mallintaa kalapopulaatioiden lisääntymisen dynamiikka. Tässä väitöskirjassa kalojen lisääntymistä tutkitaan ns. kutukanta-rekryytti -mallien avulla, jotka kuvaavat sitä, kuinka paljon uusia yksilöitä (rekryytit) kalakantaan liittyy, kun kannan lisääntyvän komponentin (kutukanta) koko tiedetään. Tämän väitöskirjan painopiste on ajan sekä tiheysriippuvuuden aiheuttamassa vaihtelussa kutukanta-rekryytti -suhteessa. Ajan tuomaa vaihtelua tutkitaan Bayesiläisillä muutospistemalleilla neljän Atlantin turskakannan rekryytti-kutukanta suhteissa, sekä neljän St. Lawrencen lahden kalalajin kutukanta-rekryyttimallien parametreissa. Tässä työssä kehitetyt uudet Bayesiläiset menetelmät parantavat epävarmuuksien käsittelyä parametriestimaateissa, muutoksien ajankohdissa sekä lyhyen aikavälin ennusteissa. Tässä työssä esitellään laskennallisia menetelmiä ajallisen vaihtelun analysoimiseen lineaaris-Gaussisissa ongelmissa, joissa voidaan hyödyntää analyyttisiä ratkaisuja, minkä lisäksi menetelmiä laajennetaan epälineaarisiin ja ei-Gaussisiin ongelmiin hyödyntäen numeerisia ratkaisumenetelmiä. Kalapopulaatioita mallinnettaessa on perinteisesti oletettu, että kalojen dynamiikka on kompensoivaa. Tässä työssä tarkastellaan kompensoivan kutukanta-rekryytti -suhteen sopivuutta yhdeksään Atlantin silakkapopulaatioon tutkimalla tiheysriippuvuutta alhaisilla kutukannan tiheyksillä hyödyntäen malleja, jotka paremmin mallintavat alhaisen kutukannan dynamiikkaan liittyvät epävarmuudet, ja jotka mahdollistavat myös Allee-vaikutuksista syntyvän depensoivan dynamiikan. Allee-vaikutukset on jätetty pitkälti huomiotta kalakanta malleissa. Tässä työssä kehitettyä menetelmää Allee-vaikutusten havaitsemiseksi soveltaessa todetaan, että Allee-vaikutukset saattavat olla yleisempiä kuin mitä aiemmin on ajateltu. Bayesiläisissä malleissa parametrien priorijakaumia muodostetaan usein asiantuntijoiden näkemyksiä kuullen. Kun havaintoaineisto on niukka tai sitä ei ole, informatiiviset priorijakaumat ovat oleellisia päättelyn kannalta. Asiantuntijat saattavat kuitenkin olla huonosti kalibroituja ja heidän arvionsa mallin parametreista voivat olla hyvin harhaisia. Tässä työssä kehitetään menetelmä, jolla asiantuntijoiden harhat voidaan oppia kalibrointiaineistosta ja täten ottaa huomioon asiantuntijoiden näkemyksiä hyödyntäessä osana päättelyä.
