65. Preliminary Results of the Fermi High-Latitude Extended Source Catalog

Abstract

We report on preliminary results from the Fermi High-Latitude Extended Sources Catalog (FHES), a comprehensive search for spatially extended gamma-ray sources at high Galactic latitudes ($|b|>5^\circ$) based on data from the Fermi Large Area Telescope (LAT). While the majority of high-latitude LAT sources are extragalactic blazars that appear point-like within the LAT angular resolution, there are several physics scenarios that predict the existence of populations of spatially extended sources. If Dark Matter consists of Weakly Interacting Massive Particles, the annihilation or decay of these particles in subhalos of the Milky Way would appear as a population of unassociated gamma-ray sources with finite angular extent. Gamma-ray emission from blazars could also be extended (so-called pair halos) due to the deflection of electron-positron pairs in the intergalactic magnetic field (IGMF). The pairs are produced in the absorption of gamma rays in the intergalactic medium and subsequently up-scatter photons of background radiation fields to gamma-ray energies. Measurement of pair halos could provide constraints on the strength and coherence length scale of the IGMF. In a dedicated search, we find 21 extended sources and 16 sources not previously characterized as extended. Limits on the flux of the extended source components are used to derive constraints on the strength of the IGMF using spectral and spatial templates derived from Monte Carlo simulations of electromagnetic cascades. Abstract

Gammapy is a Python package for high-level gamma-ray data analysis built on Numpy, Scipy and Astropy. It enables us to analyze gamma-ray data and to create sky images, spectra and lightcurves, from event lists and instrument response information, and to determine the position, morphology and spectra of gamma-ray sources. So far Gammapy has mostly been used to analyze data from H.E.S.S. and Fermi-LAT, and is now being used for the simulation and analysis of observations from the Cherenkov Telescope Array (CTA). We have proposed Gammapy as a prototype for the CTA science tools. Abstract

This second book in the EFMD Management Education series explores business schools’ increasing focus on, and search for, meaningful societal and economic research impact. This involves, in particular, co-operation and collaboration in both knowledge creation and implementation of the findings of academic research in practice. Business schools have a critical role to play in ‘rewiring’ our missions for research relevance, impact and reach, and in recognising needs and addressing real issues of society and economy. With cases from a range of international business schools, the book doesn’t simply highlight the need for the dominant research model in business schools to evolve, but illustrates how this can happen in practice. In so doing, it opens the discussion on how the business school can contribute in very real ways to solving global and complex challenges such as climate change, rising inequalities, international isolationism, eroding democratic systems, and the spread of fake news. These are goals that the EFMD has championed since its inception, and this book will be of value and interest to policy makers and business leaders seeking insight into how management education will be shaped to support business and wider society, as well as those working in business schools and higher education leaders. 75. Cellular and molecular heterogeneity in the synovial tissue of osteoarthritis patients

Abstract

Osteoarthritis (OA) is the most common form of arthritis and one of the leading causes of disability globally. There are no disease modifying treatments, and for end stage disease, total joint replacement is the only therapeutic option. There is a major unmet clinical need for OA patients. Compared to peripheral blood and inflammatory arthritis (IA), there has been less research into the cellular mechanisms and inflammatory processes involved in the synovial tissue of OA. A barrier to this research has been difficulty in isolating cells from tissues at the site of disease activity. I aimed to identify and compare the cellular phenotype, functional capacity and gene expression of synovial tissue mononuclear cell subsets in OA and IA. After assessing an array of published tissue digestion protocols, I developed a standardised synovial tissue digestion protocol allowing the isolation of multiple cell subsets with high yields, preserved cellular antigens and high cell viability. A multi-colour flow cytometry panel was established to allow the accurate identification and fluorescence-activated cell sorting of cDC2 dendritic cells, CD14+ monocytes, HLA-DR+CD14+ macrophages and CD4+ T cells. Computational analysis of flow cytometry data sets demonstrated greater cellular infiltrate in IA, but an increased proportion of macrophages in OA. However, this proportion was not seen in all OA patients. Owing to their increased but varied proportion, and previously described role in OA pathogenesis, I conducted an in-depth analyses of these cells. OA macrophages had higher expression of surface proteins associated with activation such as CD206, FOLR2 and CD86. Functionality of isolated macrophages was retained, demonstrated by their high phagocytic activity. Next generation RNA-sequencing was performed to better understand their function and heterogeneity in OA synovial tissue. Two distinctive OA endotypes were proposed based on functional gene signatures. One gene signature comprised of cell cycle and proliferation mechanisms, whilst the other consisted of cartilage and tissue development. Despite its central role in arthritic processes, the role of the synovium has remained obscure. This optimised digestion protocol now allows the interrogation of individual cell subsets. Analysis of synovial macrophages using this protocol has demonstrated distinct endotypes within OA patients. Improved investigation into the pathogenesis of OA, especially in the context of OA subtypes, can now be conducted. This could ultimately lead to the modification of treatment strategies for OA patients.

Abstract

Fermipy is an open-source python framework that facilitates analysis of data collected by the Fermi Large Area Telescope (LAT). Fermipy is built on the Fermi Science Tools, the publicly available software suite provided by NASA for the LAT mission. Fermipy provides a high-level interface for analyzing LAT data in a simple and reproducible way. The current feature set includes methods for extracting spectral energy distributions and lightcurves, generating test statistic maps, finding new source candidates, and fitting source position and extension. Fermipy leverages functionality from other scientific python packages including NumPy, SciPy, Matplotlib, and Astropy and is organized as a community-developed package following an open-source development model. Abstract

Neurofibromatosis type 1, a genetic disorder caused by pathogenic germline variations in NF1, predisposes individuals to the development of tumors, including cutaneous and plexiform neurofibromas (CNs and PNs), optic gliomas, astrocytomas, juvenile myelomonocytic leukemia, high-grade gliomas and malignant peripheral nerve sheath tumors (MPNSTs), which are chemotherapy- and radiation-resistant sarcomas with poor survival. Loss of NF1 also occurs in sporadic tumors, such as glioblastoma (GBM), melanoma, breast, ovarian and lung cancers. We performed a high-throughput screen for compounds that were synthetic lethal with NF1 loss, which identified several leads, including the small molecule Y102. Treatment of cells with Y102 perturbed autophagy, mitophagy and lysosome positioning in NF1-deficient cells. A dual proteomics approach identified BLOC-one-related complex (BORC), which is required for lysosome positioning and trafficking, as a potential target of Y102. Knockdown of a BORC subunit using siRNA recapitulated the phenotypes observed with Y102 treatment. Our findings demonstrate that BORC might be a promising therapeutic target for NF1-deficient tumors. Abstract

Transient Receptor Potential Vanilloid 1 (TRPV1) is a nonselective cation channel expressed by pain-sensing neurons and has been an attractive target for the development of drugs to treat pain. Recently, Src homology region two domain-containing phosphatase-1 (SHP-1, encoded by Ptpn6) was shown to dephosphorylate TRPV1 in dorsal root ganglia (DRG) neurons, which was linked with alleviating different pain phenotypes. These previous studies were performed in male rodents only and did not directly investigate the role of SHP-1 in TRPV-1 mediated sensitization. Therefore, our goal was to determine the impact of Ptpn6 overexpression on TRPV1-mediated neuronal responses and capsaicin-induced pain behavior in mice of both sexes. Twelve-week-old male and female mice overexpressing Ptpn6 (Shp1-Tg) and their wild type (WT) littermates were used. Ptpn6 overexpression was confirmed in the DRG of Shp1-Tg mice by RNA in situ hybridization and RT-qPCR. Trpv1 and Ptpn6 were found to be co-expressed in DRG sensory neurons in both genotypes. Functionally, this overexpression resulted in lower magnitude intracellular calcium responses to 200 nM capsaicin stimulation in DRG cultures from Shp1-Tg mice compared to WTs. In vivo, we tested the effects of Ptpn6 overexpression on capsaicin-induced pain through a model of capsaicin footpad injection. While capsaicin injection evoked nocifensive behavior (paw licking) and paw swelling in both genotypes and sexes, only WT mice developed mechanical allodynia after capsaicin injection. We observed similar level of TRPV1 protein expression in the DRG of both genotypes, however, a higher amount of tyrosine phosphorylated TRPV1 was detected in WT DRG. These experiments suggest that, while SHP-1 does not mediate the acute swelling and nocifensive behavior induced by capsaicin, it does mediate a protective effect against capsaicin-induced mechanical allodynia in both sexes. The protective effect of SHP-1 might be mediated by TRPV1 dephosphorylation in capsaicin-sensitive sensory neurons of the DRG. [ABSTRACT FROM AUTHOR]

Abstract

In gamma-ray astronomy, a variety of data formats and proprietary software have been traditionally used, often developed for one specific mission or experiment. Especially for ground-based imaging atmospheric Cherenkov telescopes (IACTs), data and software are mostly private to the collaborations operating the telescopes. However, there is a general movement in science towards the use of open data and software. In addition, the next-generation IACT instrument, the Cherenkov Telescope Array (CTA), will be operated as an open observatory. We have created a Github organisation at https://github.com/open-gamma-ray-astro where we are developing high-level data format specifications. A public mailing list was set up at https://lists.nasa.gov/mailman/listinfo/open-gamma-ray-astro and a first face-to-face meeting on the IACT high-level data model and formats took place in April 2016 in Meudon (France). This open multi-mission effort will help to accelerate the development of open data formats and open-source software for gamma-ray astronomy, leading to synergies in the development of analysis codes and eventually better scientific results (reproducible, multi-mission). This write-up presents this effort for the first time, explaining the motivation and context, the available resources and process we use, as well as the status and planned next steps for the data format specifications. Abstract

The neurofibromin-1 tumor suppressor gene (NF1) is altered in approximately 20% of sporadic glioblastoma (GBM) cases. NF1 deficient GBM frequently shows a mesenchymal gene expression signature, suggesting a relationship between NF1 status and the tumor microenvironment. To identify changes in the production of secreted cytokines/chemokines in NF1 deficient glioma, we applied cytokine arrays to conditioned media from a panel of three GBM cell lines after siRNA-mediated NF1 knockdown. We identified increased secretion of platelet-derived growth factor AA (PDGF-AA), chitinase-3-like protein 1 (CHI3L1), interleukin-8 (IL-8), and endoglin (ENG) in different subsets of these cell lines. Secretion was associated with induction of the corresponding messenger RNA, suggesting a mechanism involving transcriptional upregulation. By contrast, in non-transformed immortalized normal human astrocytes, PDGF-AA secretion was increased upon NF1 knockdown, while secreted CHI3L1, ENG, and IL-8 were reduced or unchanged. Analysis of The Cancer Genome Atlas confirmed a relationship between glioma NF1 status and ENG and CHI3L1 in tumor samples. Overall, this study identifies candidate changes in secreted proteins from NF1 deficient glioma cells that could influence the tumor microenvironment, and suggests a direct link between NF1 loss and increased tumor cell production of CHI3L1 and endoglin, two factors implicated in mesenchymal identity in glioblastoma.

Abstract

BackgroundRare multicentric lower-grade gliomas (LGGs) represent a unique opportunity to study the heterogeneity among distinct tumor foci in a single patient and to infer their origins and parallel patterns of evolution.MethodsIn this study, we integrate clinical features, histology, and immunohistochemistry for 4 patients with multicentric LGG, arising both synchronously and metachronously. For 3 patients we analyze the phylogeny of the lesions using exome sequencing, including one case with a total of 8 samples from the 2 lesions.ResultsOne patient was diagnosed with multicentric isocitrate dehydrogenase 1 (IDH1) mutated diffuse astrocytomas harboring distinct IDH1 mutations, R132H and R132C; the latter mutation has been associated with Li-Fraumeni syndrome, which was subsequently confirmed in the patient's germline DNA and shown in additional cases with The Cancer Genome Atlas data. In another patient, phylogenetic analysis of synchronously arising grade II and grade III diffuse astrocytomas demonstrated a single shared mutation, IDH1 R132H, and revealed convergent evolution via non-overlapping mutations in ATRX and TP53. In 2 cases, there was divergent evolution of IDH1-mutated and 1p/19q-codeleted oligodendroglioma and IDH1-mutated and 1p/19q-intact diffuse astrocytoma, occurring synchronously in one case and metachronously in a second.ConclusionsEach tumor in multicentric LGG cases may arise independently or may diverge very early in their development, presenting as genetically and histologically distinct tumors. Comprehensive sampling of these lesions can therefore significantly alter diagnosis and management. Additionally, somatic IDH1 R132C mutation in either multicentric or solitary LGG identifies unsuspected germline TP53 mutation, validating the limited number of published cases.

Abstract

ObjectiveGrade II diffuse gliomas (DGs) with isocitrate dehydrogenase (IDH) mutations are associated with better prognosis than their IDH wild-type counterparts. We sought to determine the MRI characteristics associated with IDH mutational status and ascertain whether MRI considered in combination with IDH mutational status can better predict the clinical outcomes of grade II DGs.Materials and methodsPreoperative MRI examinations were retrospectively studied for qualitative tumor characteristics, including location, extent, cortical involvement, margin sharpness, cystic component, mineralization or hemorrhage, and contrast enhancement. Quantitative diffusion and perfusion metrics were also assessed. Logistic regression and ROC analyses were used to evaluate the relationship between MRI features and IDH mutational status. The association between IDH mutational status, 1p19q codeletion, MRI features, extent of resection, and clinical outcomes was assessed by Kaplan-Meier and Cox proportional hazards models.ResultsOf 100 grade II DGs, 78 were IDH mutant and 22 were IDH wild type. IDH wild-type tumors were associated with older age, multifocality, brainstem involvement, lack of cystic change, and a lower apparent diffusion coefficient (ADC). Multivariable regression showed that age older than 45 years as well as low minimum ADC (ADCmin), mean ADC, and maximum ADC values were independently associated with IDH mutational status. Of these, an ADCmin threshold of 0.9 × 10-3 mm2/s or less provided the greatest sensitivity and specificity (91% and 76%, respectively) in defining IDH wild-type grade II DGs. Combining low ADCmin with IDH wild-type status conferred worse outcomes than did IDH wild-type status alone.ConclusionIDH wild-type grade II DGs are associated with a lower ADC and poor clinical outcomes. Combining IDH mutational status and ADC may allow more accurate prediction of clinical outcomes for patients with grade II DGs.

Abstract

Astroblastoma is a rare and controversial glioma with variable clinical behavior. The diagnosis currently rests on histologic findings of a circumscribed glioma with astroblastomatous pseudorosettes and vascular hyalinization. Immunohistochemical studies have suggested different oncogenic drivers, such as BRAF p.V600E, but very few cases have been studied using genome-wide methodologies. Recent genomic profiling identified a subset of CNS embryonal tumors with astroblastoma-like morphology that harbored MN1 gene fusions, termed "CNS high-grade neuroepithelial tumors with MN1 alteration" (CNS-HGNET-MN1). To further characterize the genetic alterations that drive astroblastomas, we performed targeted next-generation sequencing (NGS) of 500 cancer-associated genes in a series of eight cases. We correlated these findings with break-apart fluorescence in situ hybridization (FISH) analysis of the MN1 locus and genome-wide DNA methylation profiling. Four cases showed MN1 alteration by FISH, including two pediatric cases that lacked other pathogenic alterations, and two adult cases that harbored other cancer-associated gene mutations or copy number alterations (eg, CDKN2A/B homozygous deletion, TP53, ATM and TERT promoter mutations). Three of these cases grouped with the CNS-HGNET-MN1 entity by methylation profiling. Two of four MN1 intact cases by FISH showed genetic features of either anaplastic pleomorphic xanthoastrocytoma (BRAF p.V600E mutation, CDKN2A/B homozygous deletion and TERT promoter mutation) or IDH-wildtype glioblastoma (trisomy 7, monosomy 10, CDK4 amplification and TP53, NRAS and TERT promoter mutations) and these cases had an aggressive clinical course. Two clinically indolent cases remained unclassifiable despite multimodal molecular analysis. We conclude that astroblastoma histology is not specific for any entity including CNS-HGNET-MN1, and that additional genetic characterization should be considered for astroblastomas, as a number of these tumors likely contain a methylation profile or genetic alterations that suggest classification as other tumor entities. Our heterogeneous molecular findings help to explain the clinical unpredictability of astroblastoma.

98. The development of a new conceptual and theoretical approach to social marketing

Abstract

Social marketing is the adaptation of commercial marketing principles, tools and approaches to programmes designed to influence the voluntary behaviour of target audiences to improve their personal welfare and that of society of which they are a part. The idea that marketing tools and techniques could be used to promote social good and help address social problems was developed in the late 1960s and early 1970s, when it was argued that marketing is relevant to all organisations with "customers". According to this early view of social marketing, commercial approaches, such as the 4Ps (product, price, place, promotion) framework, could be used to influence individuals. This view places responsibility for change on individuals and largely ignores the systematic and environmental influences on behaviours. This critical review is underpinned by the need for a new perspective on social marketing, recognising the complexities of behaviour change and focusing on human beings within a systems/socio-ecological context. It starts by challenging the traditional view of social marketing and the applicability of models such as the 4Ps. Subsequent papers build upon this by demonstrating behaviour change is dependent on relationships, emotional connections, community cohesion and communications between human beings. A new behavioural change framework was developed and tested to demonstrate how this approach could be applied in practice. This model was developed further to include a unique view of 'midstream social marketing', which proposes service staff, and the interactions they have with clients and other stakeholders, is of critical importance for behaviour change. Since the relevant paper was published, midstream social marketing features regularly in journal papers and conferences. This critical review also adds to social marketing knowledge tlu·ough the adaptation and application of the socio-ecological model to the discipline. The author's research shows how the resilience construct -the ability of individuals and communities to cope with adversity -can be used to integrate upstream (policy level), midstrean1 (organisational and community level) and downstream (individual level) social marketing approaches, underpinned by socio-ecological models of behaviour. This extends the more common use of resilience in the context of ecological sustainability or response to disasters. For the first time, this thesis demonstrates how social marketers can use developmental psychology and social work theory to shift their thinking away from targeting individual behaviour problems (smoking, dangerous drinking and unhealthy eating etc.) towards working with young people, families and communities to build long-term resilience to a range of risk factors.

Abstract

The nature of dark matter is a longstanding enigma of physics; it may consist of particles beyond the Standard Model that are still elusive to experiments. Among indirect search techniques, which look for stable products from the annihilation or decay of dark matter particles, or from axions coupling to high-energy photons, observations of the $\gamma$-ray sky have come to prominence over the last few years, because of the excellent sensitivity of the Large Area Telescope (LAT) on the Fermi Gamma-ray Space Telescope mission. The LAT energy range from 20 MeV to above 300 GeV is particularly well suited for searching for products of the interactions of dark matter particles. In this report we describe methods used to search for evidence of dark matter with the LAT, and review the status of searches performed with up to six years of LAT data. We also discuss the factors that determine the sensitivities of these searches, including the magnitudes of the signals and the relevant backgrounds, considering both statistical and systematic uncertainties. We project the expected sensitivities of each search method for 10 and 15 years of LAT data taking. In particular, we find that the sensitivity of searches targeting dwarf galaxies, which provide the best limits currently, will improve faster than the square root of observing time. Current LAT limits for dwarf galaxies using six years of data reach the thermal relic level for masses up to 120 GeV for the $b\bar{b}$ annihilation channel for reasonable dark matter density profiles. With projected discoveries of additional dwarfs, these limits could extend to about 250 GeV. With as much as 15 years of LAT data these searches would be sensitive to dark matter annihilations at the thermal relic cross section for masses to greater than 400 GeV (200 GeV) in the $b\bar{b}$ ($\tau^+ \tau^-$) annihilation channels., Comment: Updated with a few additional and corrected references; otherwise, text is identical to previous version. Abstract

The Small Magellanic Cloud (SMC) is the second-largest satellite galaxy of the Milky Way and is only 60 kpc away. As a nearby, massive, and dense object with relatively low astrophysical backgrounds, it is a natural target for dark matter indirect detection searches. In this work, we use six years of Pass 8 data from the Fermi Large Area Telescope to search for gamma-ray signals of dark matter annihilation in the SMC. Using data-driven fits to the gamma-ray backgrounds, and a combination of N-body simulations and direct measurements of rotation curves to estimate the SMC DM density profile, we found that the SMC was well described by standard astrophysical sources, and no signal from dark matter annihilation was detected. We set conservative upper limits on the dark matter annihilation cross section. These constraints are in agreement with stronger constraints set by searches in the Large Magellanic Cloud and approach the canonical thermal relic cross section at dark matter masses lower than 10 GeV in the $b\bar{b}$ and $\tau^+\tau^-$ channels., Comment: 17 pages, 11 figures.
