Deep neural networks (DNNs) for medical images are extremely vulnerable to adversarial examples (AEs), which poses security concerns on clinical decision making. Luckily, medical AEs are also easy to detect in hierarchical feature space per our study herein. To better understand this phenomenon, we thoroughly investigate the intrinsic characteristic of medical AEs in feature space, providing both empirical evidence and theoretical explanations for the question: why are medical adversarial attacks easy to detect? We first perform a stress test to reveal the vulnerability of deep representations of medical images, in contrast to natural images. We then theoretically prove that typical adversarial attacks to binary disease diagnosis network manipulate the prediction by continuously optimizing the vulnerable representations in a fixed direction, resulting in outlier features that make medical AEs easy to detect. However, this vulnerability can also be exploited to hide the AEs in the feature space. We propose a novel hierarchical feature constraint (HFC) as an add-on to existing adversarial attacks, which encourages the hiding of the adversarial representation within the normal feature distribution. We evaluate the proposed method on two public medical image datasets, namely {Fundoscopy} and {Chest X-Ray}. Experimental results demonstrate the superiority of our adversarial attack method as it bypasses an array of state-of-the-art adversarial detectors more easily than competing attack methods, supporting that the great vulnerability of medical features allows an attacker more room to manipulate the adversarial representations.

Purpose: Pelvic bone segmentation in CT has always been an essential step in clinical diagnosis and surgery planning of pelvic bone diseases. Existing methods for pelvic bone segmentation are either hand-crafted or semi-automatic and achieve limited accuracy when dealing with image appearance variations due to the multi-site domain shift, the presence of contrasted vessels, coprolith and chyme, bone fractures, low dose, metal artifacts, etc. Due to the lack of a large-scale pelvic CT dataset with annotations, deep learning methods are not fully explored. Methods: In this paper, we aim to bridge the data gap by curating a large pelvic CT dataset pooled from multiple sources and different manufacturers, including 1, 184 CT volumes and over 320, 000 slices with different resolutions and a variety of the above-mentioned appearance variations. Then we propose for the first time, to the best of our knowledge, to learn a deep multi-class network for segmenting lumbar spine, sacrum, left hip, and right hip, from multiple-domain images simultaneously to obtain more effective and robust feature representations. Finally, we introduce a post-processing tool based on the signed distance function (SDF) to eliminate false predictions while retaining correctly predicted bone fragments. Results: Extensive experiments on our dataset demonstrate the effectiveness of our automatic method, achieving an average Dice of 0.987 for a metal-free volume. SDF post-processor yields a decrease of 10.5% in hausdorff distance by maintaining important bone fragments in post-processing phase. Self-supervised learning (SSL) is an efficient approach that addresses the issue of limited training data and annotation shortage. The key part in SSL is its proxy task that defines the supervisory signals and drives the learning toward effective feature representations. However, most SSL approaches usually focus on a single proxy task, which greatly limits the expressive power of the learned features and therefore deteriorates the network generalization capacity. In this regard, we hereby propose two strategies of aggregation in terms of complementarity of various forms to boost the robustness of self-supervised learned features. We firstly propose a principled framework of multi-task aggregative self-supervised learning from a limited sample to form a unified representation, with an intent of exploiting feature complementarity among different tasks. Then, in self-aggregative SSL, we propose to self-complement an existing proxy task with an auxiliary loss function based on a linear centered kernel alignment metric, which explicitly promotes the exploring of where are uncovered by the features learned from a proxy task at hand to further boost the modeling capability. Our extensive experiments on 2D natural image and 3D medical image classification tasks under limited data and annotation scenarios confirm that the proposed aggregation strategies successfully boost the classification accuracy.

Scarcity of annotated images hampers the building of automated solution for reliable COVID-19 diagnosis and evaluation from CT. To alleviate the burden of data annotation, we herein present a label-free approach for segmenting COVID-19 lesions in CT via pixel-level anomaly modeling that mines out the relevant knowledge from normal CT lung scans. Our modeling is inspired by the observation that the parts of tracheae and vessels, which lay in the high-intensity range where lesions belong to, exhibit strong patterns. To facilitate the learning of such patterns at a pixel level, we synthesize `lesions' using a set of surprisingly simple operations and insert the synthesized `lesions' into normal CT lung scans to form training pairs, from which we learn a normalcy-converting network (NormNet) that turns an 'abnormal' image back to normal. Limited view tomographic reconstruction aims to reconstruct a tomographic image from a limited number of sinogram or projection views arising from sparse view or limited angle acquisitions that reduce radiation dose or shorten scanning time. However, such a reconstruction suffers from high noise and severe artifacts due to the incompleteness of sinogram. To derive quality reconstruction, previous state-of-the-art methods use UNet-like neural architectures to directly predict the full view reconstruction from limited view data; but these methods leave the deep network architecture issue largely intact and cannot guarantee the consistency between the sinogram of the reconstructed image and the acquired sinogram, leading to a non-ideal reconstruction. In this work, we propose a novel recurrent reconstruction framework that stacks the same block multiple times. The recurrent block consists of a custom-designed residual dense spatial-channel attention network. Further, we develop a sinogram consistency layer interleaved in our recurrent framework in order to ensure that the sampled sinogram is consistent with the sinogram of the intermediate outputs of the recurrent blocks. We evaluate our methods on two datasets. Our experimental results on AAPM Low Dose CT Grand Challenge datasets demonstrate that our algorithm achieves a consistent and significant improvement over the existing state-of-the-art neural methods on both limited angle reconstruction (over 5dB better in terms of PSNR) and sparse view reconstruction (about 4dB better in term of PSNR). Since its renaissance, deep learning has been widely used in various medical imaging tasks and has achieved remarkable success in many medical imaging applications, thereby propelling us into the so-called artificial intelligence (AI) era. It is known that the success of AI is mostly attributed to the availability of big data with annotations for a single task and the advances in high performance computing. However, medical imaging presents unique challenges that confront deep learning approaches. In this survey paper, we first present traits of medical imaging, highlight both clinical needs and technical challenges in medical imaging, and describe how emerging trends in deep learning are addressing these issues. We cover the topics of network architecture, sparse and noisy labels, federating learning, interpretability, uncertainty quantification, etc. Then, we present several case studies that are commonly found in clinical practice, including digital pathology and chest, brain, cardiovascular, and abdominal imaging. Rather than presenting an exhaustive literature survey, we instead describe some prominent research highlights related to these case study applications. Universal Lesion Detection (ULD) in computed tomography plays an essential role in computer-aided diagnosis systems. Many detection approaches achieve excellent results for ULD using possible bounding boxes (or anchors) as proposals. However, empirical evidence shows that using anchor-based proposals leads to a high false-positive (FP) rate. In this paper, we propose a box-to-map method to represent a bounding box with three soft continuous maps with bounds in x-, y- and xy- directions. The bounding maps (BMs) are used in two-stage anchor-based ULD frameworks to reduce the FP rate. In the 1 st stage of the region proposal network, we replace the sharp binary ground-truth label of anchors with the corresponding xy-direction BM hence the positive anchors are now graded. In the 2 nd stage, we add a branch that takes our continuous BMs in x- and y- directions for extra supervision of detailed locations. Our method, when embedded into three state-of-the-art two-stage anchor-based detection methods, brings a free detection accuracy improvement (e.g., a 1.68% to 3.85% boost of sensitivity at 4 FPs) without extra inference time., Comment: 11 pages, 4 figures

Recent methods in multiple landmark detection based on deep convolutional neural networks (CNNs) reach high accuracy and improve traditional clinical workflow. However, the vulnerability of CNNs to adversarial-example attacks can be easily exploited to break classification and segmentation tasks. This paper is the first to study how fragile a CNN-based model on multiple landmark detection to adversarial perturbations. Specifically, we propose a novel Adaptive Targeted Iterative FGSM (ATI-FGSM) attack against the state-of-the-art models in multiple landmark detection. The attacker can use ATI-FGSM to precisely control the model predictions of arbitrarily selected landmarks, while keeping other stationary landmarks still, by adding imperceptible perturbations to the original image. A comprehensive evaluation on a public dataset for cephalometric landmark detection demonstrates that the adversarial examples generated by ATI-FGSM break the CNN-based network more effectively and efficiently, compared with the original Iterative FGSM attack. Our work reveals serious threats to patients' health. Furthermore, we discuss the limitations of our method and provide potential defense directions, by investigating the coupling effect of nearby landmarks, i.e., a major source of divergence in our experiments. Annotating multiple organs in medical images is both costly and time-consuming; therefore, existing multi-organ datasets with labels are often low in sample size and mostly partially labeled, that is, a dataset has a few organs labeled but not all organs. In this paper, we investigate how to learn a single multi-organ segmentation network from a union of such datasets. To this end, we propose two types of novel loss function, particularly designed for this scenario: (i) marginal loss and (ii) exclusion loss. Because the background label for a partially labeled image is, in fact, a `merged' label of all unlabelled organs and `true' background (in the sense of full labels), the probability of this `merged' background label is a marginal probability, summing the relevant probabilities before merging. This marginal probability can be plugged into any existing loss function (such as cross entropy loss, Dice loss, etc.) to form a marginal loss. Leveraging the fact that the organs are non-overlapping, we propose the exclusion loss to gauge the dissimilarity between labeled organs and the estimated segmentation of unlabelled organs. Experiments on a union of five benchmark datasets in multi-organ segmentation of liver, spleen, left and right kidneys, and pancreas demonstrate that using our newly proposed loss functions brings a conspicuous performance improvement for state-of-the-art methods without introducing any extra computation.

Deep learning highly relies on the amount of annotated data. However, annotating medical images is extremely laborious and expensive. To this end, self-supervised learning (SSL), as a potential solution for deficient annotated data, attracts increasing attentions from the community. However, SSL approaches often design a proxy task that is not necessarily related to target task. In this paper, we propose a novel SSL approach for 3D medical image classification, namely Task-related Contrastive Prediction Coding (TCPC), which embeds task knowledge into training 3D neural networks. The proposed TCPC first locates the initial candidate lesions via supervoxel estimation using simple linear iterative clustering. Then, we extract features from the sub-volume cropped around potential lesion areas, and construct a calibrated contrastive predictive coding scheme for self-supervised learning. Extensive experiments are conducted on public and private datasets. The experimental results demonstrate the effectiveness of embedding lesion-related prior-knowledge into neural networks for 3D medical image classification.

With the mushrooming use of computed tomography (CT) images in clinical decision making, management of CT data becomes increasingly difficult. From the patient identification perspective, using the standard DICOM tag to track patient information is challenged by issues such as misspelling, lost file, site variation, etc. In this paper, we explore the feasibility of leveraging the faces in 3D CT images as biometric features. Specifically, we propose an automatic processing pipeline that first detects facial landmarks in 3D for ROI extraction and then generates aligned 2D depth images, which are used for automatic recognition. To boost the recognition performance, we employ transfer learning to reduce the data sparsity issue and to introduce a group sampling strategy to increase inter-class discrimination when training the recognition network. Our proposed method is capable of capturing underlying identity characteristics in medical images while reducing memory consumption. To test its effectiveness, we curate 600 3D CT images of 280 patients from multiple sources for performance evaluation. Experimental results demonstrate that our method achieves a 1:56 identification accuracy of 92.53% and a 1:1 verification accuracy of 96.12%, outperforming other competing approaches.

MRI with multiple protocols is commonly used for diagnosis, but it suffers from a long acquisition time, which yields the image quality vulnerable to say motion artifacts. To accelerate, various methods have been proposed to reconstruct full images from under-sampled k-space data. However, these algorithms are inadequate for two main reasons. Firstly, aliasing artifacts generated in the image domain are structural and non-local, so that sole image domain restoration is insufficient. Secondly, though MRI comprises multiple protocols during one exam, almost all previous studies only employ the reconstruction of an individual protocol using a highly distorted undersampled image as input, leaving the use of fully-sampled short protocol (say T1) as complementary information highly underexplored. In this work, we address the above two limitations by proposing a Dual Domain Recurrent Network (DuDoRNet) with deep T1 prior embedded to simultaneously recover k-space and images for accelerating the acquisition of MRI with a long imaging protocol. Specifically, a Dilated Residual Dense Network (DRDNet) is customized for dual domain restorations from undersampled MRI data. Extensive experiments on different sampling patterns and acceleration rates demonstrate that our method consistently outperforms state-of-the-art methods, and can reconstruct high-quality MRI., Comment: CVPR2020

Spinal surgery planning necessitates automatic segmentation of vertebrae in cone-beam computed tomography (CBCT), an intraoperative imaging modality that is widely used in intervention. However, CBCT images are of low-quality and artifact-laden due to noise, poor tissue contrast, and the presence of metallic objects, causing vertebra segmentation, even manually, a demanding task. In contrast, there exists a wealth of artifact-free, high quality CT images with vertebra annotations. This motivates us to build a CBCT vertebra segmentation model using unpaired CT images with annotations. To overcome the domain and artifact gaps between CBCT and CT, it is a must to address the three heterogeneous tasks of vertebra segmentation, artifact reduction and modality translation all together. To this, we propose a novel anatomy-aware artifact disentanglement and segmentation network (A$^3$DSegNet) that intensively leverages knowledge sharing of these three tasks to promote learning. Specifically, it takes a random pair of CBCT and CT images as the input and manipulates the synthesis and segmentation via different decoding combinations from the disentangled latent layers. Then, by proposing various forms of consistency among the synthesized images and among segmented vertebrae, the learning is achieved without paired (i.e., anatomically identical) data. Finally, we stack 2D slices together and build 3D networks on top to obtain final 3D segmentation result. Extensive experiments on a large number of clinical CBCT (21,364) and CT (17,089) images show that the proposed A$^3$DSegNet performs significantly better than state-of-the-art competing methods trained independently for each task and, remarkably, it achieves an average Dice coefficient of 0.926 for unpaired 3D CBCT vertebra segmentation., Comment: Accepted by IPMI 2021

Video denoising is to remove noise from noise-corrupted data, thus recovering true signals via spatiotemporal processing. Existing approaches for spatiotemporal video denoising tend to suffer from motion blur artifacts, that is, the boundary of a moving object tends to appear blurry especially when the object undergoes a fast motion, causing optical flow calculation to break down. In this paper, we address this challenge by designing a first-image-then-video two-stage denoising neural network, consisting of an image denoising module for spatially reducing intra-frame noise followed by a regular spatiotemporal video denoising module. The intuition is simple yet powerful and effective: the first stage of image denoising effectively reduces the noise level and, therefore, allows the second stage of spatiotemporal denoising for better modeling and learning everywhere, including along the moving object boundaries. This two-stage network, when trained in an end-to-end fashion, yields the state-of-the-art performances on the video denoising benchmark Vimeo90K dataset in terms of both denoising quality and computation. It also enables an unsupervised approach that achieves comparable performance to existing supervised approaches.

Metal artifact reduction (MAR) in computed tomography (CT) is a notoriously challenging task because the artifacts are structured and non-local in the image domain. However, they are inherently local in the sinogram domain. Thus, one possible approach to MAR is to exploit the latter characteristic by learning to reduce artifacts in the sinogram. However, if we directly treat the metal-affected regions in sinogram as missing and replace them with the surrogate data generated by a neural network, the artifact-reduced CT images tend to be over-smoothed and distorted since fine-grained details within the metal-affected regions are completely ignored. In this work, we provide analytical investigation to the issue and propose to address the problem by (1) retaining the metal-affected regions in sinogram and (2) replacing the binarized metal trace with the metal mask projection such that the geometry information of metal implants is encoded. Extensive experiments on simulated datasets and expert evaluations on clinical images demonstrate that our novel network yields anatomically more precise artifact-reduced images than the state-of-the-art approaches, especially when metallic objects are large., Comment: accepted by MICCAI 2020

Although chest X-ray (CXR) offers a 2D projection with overlapped anatomies, it is widely used for clinical diagnosis. There is clinical evidence supporting that decomposing an X-ray image into different components (e.g., bone, lung and soft tissue) improves diagnostic value. We hereby propose a decomposition generative adversarial network (DecGAN) to anatomically decompose a CXR image but with unpaired data. We leverage the anatomy knowledge embedded in CT, which features a 3D volume with clearly visible anatomies. Our key idea is to embed CT priori decomposition knowledge into the latent space of unpaired CXR autoencoder. Specifically, we train DecGAN with a decomposition loss, adversarial losses, cycle-consistency losses and a mask loss to guarantee that the decomposed results of the latent space preserve realistic body structures. Extensive experiments demonstrate that DecGAN provides superior unsupervised CXR bone suppression results and the feasibility of modulating CXR components by latent space disentanglement. Furthermore, we illustrate the diagnostic value of DecGAN and demonstrate that it outperforms the state-of-the-art approaches in terms of predicting 11 out of 14 common lung diseases., Comment: 9 pages with 4 figures

Recently image-to-image translation has attracted significant interests in the literature, starting from the successful use of the generative adversarial network (GAN), to the introduction of cyclic constraint, to extensions to multiple domains. However, in existing approaches, there is no guarantee that the mapping between two image domains is unique or one-to-one. Here we propose a self-inverse network learning approach for unpaired image-to-image translation. Building on top of CycleGAN, we learn a self-inverse function by simply augmenting the training samples by swapping inputs and outputs during training and with separated cycle consistency loss for each mapping direction. The outcome of such learning is a proven one-to-one mapping function. Our extensive experiments on a variety of datasets, including cross-modal medical image synthesis, object transfiguration, and semantic labeling, consistently demonstrate clear improvement over the CycleGAN method both qualitatively and quantitatively. The one-to-one mapping is necessary for many bidirectional image-to-image translation applications, such as MRI image synthesis as MRI images are unique to the patient. State-of-the-art approaches for image synthesis from domain X to domain Y learn a convolutional neural network that meticulously maps between the domains. A different network is typically implemented to map along the opposite direction, from Y to X. In this paper, we explore the possibility of only wielding one network for bi-directional image synthesis. In other words, such an autonomous learning network implements a self-inverse function. A self-inverse network shares several distinct advantages: only one network instead of two, better generalization and more restricted parameter space. Most importantly, a self-inverse function guarantees a one-to-one mapping, a property that cannot be guaranteed by earlier approaches that are not self-inverse. The experiments on three datasets show that, compared with the baseline approaches that use two separate models for the image synthesis along two directions, our self-inverse network achieves better synthesis results in terms of standard metrics. Fully convolutional neural networks like U-Net have been the state-of-the-art methods in medical image segmentation. Practically, a network is highly specialized and trained separately for each segmentation task. Instead of a collection of multiple models, it is highly desirable to learn a universal data representation for different tasks, ideally a single model with the addition of a minimal number of parameters steered to each task. Inspired by the recent success of multi-domain learning in image classification, for the first time we explore a promising universal architecture that handles multiple medical segmentation tasks and is extendable for new tasks, regardless of different organs and imaging modalities. Our 3D Universal U-Net (3D U$^2$-Net) is built upon separable convolution, assuming that {\it images from different domains have domain-specific spatial correlations which can be probed with channel-wise convolution while also share cross-channel correlations which can be modeled with pointwise convolution}. We evaluate the 3D U$^2$-Net on five organ segmentation datasets. Experimental results show that this universal network is capable of competing with traditional models in terms of segmentation accuracy, while requiring only about $1\%$ of the parameters. Additionally, we observe that the architecture can be easily and effectively adapted to a new domain without sacrificing performance in the domains used to learn the shared parameterization of the universal network. We propose a marginal super-resolution (MSR) approach based on 2D convolutional neural networks (CNNs) for interpolating an anisotropic brain magnetic resonance scan along the highly under-sampled direction, which is assumed to axial without loss of generality. Previous methods for slice interpolation only consider data from pairs of adjacent 2D slices. The possibility of fusing information from the direction orthogonal to the 2D slices remains unexplored. Our approach performs MSR in both sagittal and coronal directions, which provides an initial estimate for slice interpolation. The interpolated slices are then fused and refined in the axial direction for improved consistency. Since MSR consists of only 2D operations, it is more feasible in terms of GPU memory consumption and requires fewer training samples compared to 3D CNNs. Our experiments demonstrate that the proposed method outperforms traditional linear interpolation and baseline 2D/3D CNN-based approaches. We conclude by showcasing the method's practical utility in estimating brain volumes from under-sampled brain MR scans through semantic segmentation.

Undersampled MR image recovery has been widely studied for accelerated MR acquisition. However, it has been mostly studied under a single sequence scenario, despite the fact that multi-sequence MR scan is common in practice. In this paper, we aim to optimize multi-sequence MR image recovery from undersampled k-space data under an overall time constraint while considering the difference in acquisition time for various sequences. We first formulate it as a constrained optimization problem and then show that finding the optimal sampling strategy for all sequences and the best recovery model at the same time is combinatorial and hence computationally prohibitive. To solve this problem, we propose a blind recovery model that simultaneously recovers multiple sequences, and an efficient approach to find proper combination of sampling strategy and recovery model. Our experiments demonstrate that the proposed method outperforms sequence-wise recovery, and sheds light on how to decide the undersampling strategy for sequences within an overall time budget.

Current deep neural network based approaches to computed tomography (CT) metal artifact reduction (MAR) are supervised methods that rely on synthesized metal artifacts for training. However, as synthesized data may not accurately simulate the underlying physical mechanisms of CT imaging, the supervised methods often generalize poorly to clinical applications. To address this problem, we propose, to the best of our knowledge, the first unsupervised learning approach to MAR. Specifically, we introduce a novel artifact disentanglement network that disentangles the metal artifacts from CT images in the latent space. It supports different forms of generations (artifact reduction, artifact transfer, and self-reconstruction, etc.) with specialized loss functions to obviate the need for supervision with synthesized data. Extensive experiments show that when applied to a synthesized dataset, our method addresses metal artifacts significantly better than the existing unsupervised models designed for natural image-to-image translation problems, and achieves comparable performance to existing supervised models for MAR. When applied to clinical datasets, our method demonstrates better generalization ability over the supervised models. A conventional approach to computed tomography (CT) or cone beam CT (CBCT) metal artifact reduction is to replace the X-ray projection data within the metal trace with synthesized data. However, existing projection or sinogram completion methods cannot always produce anatomically consistent information to fill the metal trace, and thus, when the metallic implant is large, significant secondary artifacts are often introduced. In this work, we propose to replace metal artifact affected regions with anatomically consistent content through joint projection-sinogram correction as well as adversarial learning. To handle the metallic implants of diverse shapes and large sizes, we also propose a novel mask pyramid network that enforces the mask information across the network's encoding layers and a mask fusion loss that reduces early saturation of adversarial training. Current deep neural network based approaches to computed tomography (CT) metal artifact reduction (MAR) are supervised methods which rely heavily on synthesized data for training. However, as synthesized data may not perfectly simulate the underlying physical mechanisms of CT imaging, the supervised methods often generalize poorly to clinical applications. To address this problem, we propose, to the best of our knowledge, the first unsupervised learning approach to MAR. Specifically, we introduce a novel artifact disentanglement network that enables different forms of generations and regularizations between the artifact-affected and artifact-free image domains to support unsupervised learning. Extensive experiments show that our method significantly outperforms the existing unsupervised models for image-to-image translation problems, and achieves comparable performance to existing supervised models on a synthesized dataset. When applied to clinical datasets, our method achieves considerable improvements over the supervised models. We propose to tackle the problem of multiview 2D/3D rigid registration for intervention via a Point-Of-Interest Network for Tracking and Triangulation ($\text{POINT}^2$). $\text{POINT}^2$ learns to establish 2D point-to-point correspondences between the pre- and intra-intervention images by tracking a set of random POIs. The 3D pose of the pre-intervention volume is then estimated through a triangulation layer. In $\text{POINT}^2$, the unified framework of the POI tracker and the triangulation layer enables learning informative 2D features and estimating 3D pose jointly. In contrast to existing approaches, $\text{POINT}^2$ only requires a single forward-pass to achieve a reliable 2D/3D registration. As the POI tracker is shift-invariant, $\text{POINT}^2$ is more robust to the initial pose of the 3D pre-intervention image. Extensive experiments on a large-scale clinical cone-beam CT (CBCT) dataset show that the proposed $\text{POINT}^2$ method outperforms the existing learning-based method in terms of accuracy, robustness and running time. Unlike a conventional background inpainting approach that infers a missing area from image patches similar to the background, face completion requires semantic knowledge about the target object for realistic outputs. Current image inpainting approaches utilize generative adversarial networks (GANs) to achieve such semantic understanding. However, in adversarial learning, the semantic knowledge is learned implicitly and hence good semantic understanding is not always guaranteed. In this work, we propose a collaborative adversarial learning approach to face completion to explicitly induce the training process. Our method is formulated under a novel generative framework called collaborative GAN (collaGAN), which allows better semantic understanding of a target object through collaborative learning of multiple tasks including face completion, landmark detection, and semantic segmentation. Together with the collaGAN, we also introduce an inpainting concentrated scheme such that the model emphasizes more on inpainting instead of autoencoding. Extensive experiments show that the proposed designs are indeed effective and collaborative adversarial learning provides better feature representations of the faces. Simultaneous segmentation of multiple organs from different medical imaging modalities is a crucial task as it can be utilized for computer-aided diagnosis, computer-assisted surgery, and therapy planning. Thanks to the recent advances in deep learning, several deep neural networks for medical image segmentation have been introduced successfully for this purpose. In this paper, we focus on learning a deep multi-organ segmentation network that labels voxels. In particular, we examine the critical choice of a loss function in order to handle the notorious imbalance problem that plagues both the input and output of a learning model. The input imbalance refers to the class-imbalance in the input training samples (i.e., small foreground objects embedded in an abundance of background voxels, as well as organs of varying sizes). The output imbalance refers to the imbalance between the false positives and false negatives of the inference model. In order to tackle both types of imbalance during training and inference, we introduce a new curriculum learning based loss function. Specifically, we leverage Dice similarity coefficient to deter model parameters from being held at bad local minima and at the same time gradually learn better model parameters by penalizing for false positives/negatives using a cross entropy term. We evaluated the proposed loss function on three datasets: whole body positron emission tomography (PET) scans with 5 target organs, magnetic resonance imaging (MRI) prostate scans, and ultrasound echocardigraphy images with a single target organ i.e., left ventricular. We show that a simple network architecture with the proposed integrative loss function can outperform state-of-the-art methods and results of the competing methods can be improved when our proposed loss is used.
