151. Integration of single-cell RNA-seq data into population models to characterize cancer metabolism

Abstract

Metabolic reprogramming is a general feature of cancer cells. Regrettably, the comprehensive quantification of metabolites in biological specimens does not promptly translate into knowledge on the utilization of metabolic pathways. By estimating fluxes across metabolic pathways, computational models hold the promise to bridge this gap between data and biological functionality. These models currently portray the average behavior of cell populations however, masking the inherent heterogeneity that is part and parcel of tumorigenesis as much as drug resistance. To remove this limitation, we propose single-cell Flux Balance Analysis (scFBA) as a computational framework to translate single-cell transcriptomes into single-cell fluxomes. We show that the integration of single-cell RNA-seq profiles of cells derived from lung adenocarcinoma and breast cancer patients into a multi-scale stoichiometric model of a cancer cell population: significantly 1) reduces the space of feasible single-cell fluxomes; 2) allows to identify clusters of cells with different growth rates within the population; 3) points out the possible metabolic interactions among cells via exchange of metabolites. Abstract

Understanding the synchronization, either induced or spontaneous, of cell growth, division and proliferation in a cell culture is an important topic in molecular biology and biotechnology. Metabolic processes related to the synthesis of all the molecules needed for a new round of cell division are the basic underlying phenomena responsible for the behaviour of the population. Complex dynamics, such as population oscillations, arise when the individual members of a population divide in unison. To investigate the conditions that can determine oscillatory behaviors, we here use a multi-scale model that couples the simulation of metabolic growth, via metabolic network modelling and Flux Balance Analysis, with the simulation of population and spatial dynamics, via Cellular Potts Models. We here show that repeated oscillations in the overall number of cells spontaneously emerge, due to the synchronization of duplication events, unless cell density-dependent controls on growth are introduced

Abstract

The metabolic processes related to the synthesis of the molecules needed for a new round of cell division underlie the complex behaviour of cell populations in multi-cellular systems, such as tissues and organs, whereas their deregulation can lead to pathological states, such as cancer. Even within genetically homogeneous populations, complex dynamics, such as population oscillations or the emergence of specific metabolic and/or proliferative patterns, may arise, and this aspect is highly amplified in systems characterized by extreme heterogeneity. To investigate the conditions and mechanisms that link metabolic processes to cell population dynamics, we here employ a previously introduced multi-scale model of multi-cellular system, named FBCA (Flux Balance Analysis with Cellular Automata), which couples biomass accumulation, simulated via Flux Balance Analysis of a metabolic network, with the simulation of population and spatial dynamics via Cellular Potts Models. In this work, we investigate the influence that different modes of nutrients diffusion within the system may have on the emerging behaviour of cell populations. In our model, metabolic communication among cells is allowed by letting secreted metabolites to diffuse over the lattice, in addition to diffusion of nutrients from given sources. The inclusion of the diffusion processes in the model proved its effectiveness in characterizing plausible biological scenarios.

Abstract

The NA48/2 experiment at CERN reports the first observation of the K-+/- -> pi(+/-)pi(0)e(+)e(-) decay from an exposure of 1.7 x 10(11) charged kaon decays recorded in 2003-2004. A sample of 4919 candidates with 4.9% background contamination allows the determination of the branching ratio in the full kinematic region, BR(K-+/- -> pi(+/-)pi(0)e(+)e(-)) = (4.24 +/- 0.14) x 10(-6). The study of the kinematic space shows evidence for a structure dependent contribution in agreement with predictions based on chiral perturbation theory. Several P- and CP-violating asymmetries are also evaluated.

155. CABeRNET: A Cytoscape app for augmented Boolean models of gene regulatory NETworks

Abstract

Background: Dynamical models of gene regulatory networks (GRNs) are highly effective in describing complex biological phenomena and processes, such as cell differentiation and cancer development. Yet, the topological and functional characterization of real GRNs is often still partial and an exhaustive picture of their functioning is missing. Results: We here introduce CABeRNET, a Cytoscape app for the generation, simulation and analysis of Boolean models of GRNs, specifically focused on their augmentation when a only partial topological and functional characterization of the network is available. By generating large ensembles of networks in which user-defined entities and relations are added to the original core, CABeRNET allows to formulate hypotheses on the missing portions of real networks, as well to investigate their generic properties, in the spirit of complexity science. Conclusions:CABeRNET offers a series of innovative simulation and modeling functions and tools, including (but not being limited to) the dynamical characterization of the gene activation patterns ruling cell types and differentiation fates, and sophisticated robustness assessments, as in the case of gene knockouts. The integration within the widely used Cytoscape framework for the visualization and analysis of biological networks, makes CABeRNET a new essential instrument for both the bioinformatician and the computational biologist, as well as a computational support for the experimentalist. An example application concerning the analysis of an augmented T-helper cell GRN is provided.

165. Emerging ensembles of kinetic parameters to identify experimentally observed phenotypes

Abstract

Background: Determining the value of kinetic constants for a metabolic system in the exact physiological conditions is an extremely hard task. However, this kind of information is of pivotal relevance to effectively simulate a biological phenomenon as complex as metabolism. Results: To overcome this issue, we propose to investigate emerging properties of ensembles of sets of kinetic constants leading to the biological readout observed in different experimental conditions. To this aim, we exploit information retrievable from constraint-based analyses (i.e. metabolic flux distributions at steady state) with the goal to generate feasible values for kinetic constants exploiting the mass action law. The sets retrieved from the previous step will be used to parametrize a mechanistic model whose simulation will be performed to reconstruct the dynamics of the system (until reaching the metabolic steady state) for each experimental condition. Every parametrization that is in accordance with the expected metabolic phenotype is collected in an ensemble whose features are analyzed to determine the emergence of properties of a phenotype. In this work we apply the proposed approach to identify ensembles of kinetic parameters for five metabolic phenotypes of E. Coli, by analyzing five different experimental conditions associated with the ECC2comp model recently published by Hädicke and collaborators. Conclusions: Our results suggest that the parameter values of just few reactions are responsible for the emergence of a metabolic phenotype. Notably, in contrast with constraint-based approaches such as Flux Balance Analysis, the methodology used in this paper does not require to assume that metabolism is optimizing towards a specific goal.

Abstract

CoRoT-9b is one of the rare long-period (P = 95.3 days) transiting giant planets with a measured mass known to date. We present a new analysis of the CoRoT-9 system based on five years of radial-velocity (RV) monitoring with HARPS and three new space-based transits observed with CoRoT and Spitzer. Combining our new data with already published measurements we redetermine the CoRoT-9 system parameters and find good agreement with the published values. We uncover a higher significance for the small but non-zero eccentricity of CoRoT-9b () and find no evidence for additional planets in the system. We use simulations of planet-planet scattering to show that the eccentricity of CoRoT-9b may have been generated by an instability in which a ∼ 50 M ⊕ planet was ejected from the system. This scattering would not have produced a spin-orbit misalignment, so we predict that the CoRoT-9b orbit should lie within a few degrees of the initial plane of the protoplanetary disk. As a consequence, any significant stellar obliquity would indicate that the disk was primordially tilted.

174. Interlaboratory evaluation of Mucorales PCR assays for testing serum specimens: A study by the fungal PCR Initiative and the Modimucor study group.

Abstract

Interlaboratory evaluations of Mucorales qPCR assays were developed to assess the reproducibility and performance of methods currently used. The participants comprised 12 laboratories from French university hospitals (nine of them participating in the Modimucor study) and 11 laboratories participating in the Fungal PCR Initiative. For panel 1, three sera were each spiked with DNA from three different species (Rhizomucor pusillus , Lichtheimia corymbifera, Rhizopus oryzae). For panel 2, six sera with three concentrations of R. pusillus and L. corymbifera (1, 10, and 100 genomes/ml) were prepared. Each panel included a blind negative-control serum. A form was distributed with each panel to collect results and required technical information, including DNA extraction method, sample volume used, DNA elution volume, qPCR method, qPCR template input volume, qPCR total reaction volume, qPCR platform, and qPCR reagents used. For panel 1, assessing 18 different protocols, qualitative results (positive or negative) were correct in 97% of cases (70/72). A very low interlaboratory variability in Cq values (SD = 1.89 cycles) were observed. For panel 2 assessing 26 different protocols, the detection rates were high (77–100%) for 5/6 of spiked serum. There was a significant association between the qPCR platform and performance. However, certain technical steps and optimal combinations of factors may also impact performance. The good reproducibility and performance demonstrated in this study support the use of Mucorales qPCR as part of the diagnostic strategy for mucormycosis. [ABSTRACT FROM AUTHOR]

Abstract

Football can be one of the most illuminating domains of globalisation, where Global South and Global North dynamics operate. In a sense, to understand the business world of football it becomes imperative to understand the particular regional and local aspects. In this chapter we trace the historical development of South American football through the figure of CONMEBOL, discuss the position of South American football in relation to global and European football by arguing against the mechanical division of Global South and Global North, and then present a three part analysis of the case of Brazilian football to illustrate the concomitant dimensions of political, social, and economical to understand the business of football. We conclude by providing future points of research in respect of the business of South American football.

Abstract

Many high-throughput post-genomics (-omics) technologies have been developed to unravel cellular complexity and to investigate biological systems. Each -omics technology (such as genomics, transcriptomics, proteomics, or metabolomics) deals with a different layer of cellular or tissue functioning. The integration of two or more -omics connects these different layers, allowing to extract information that would otherwise remain latent if each dataset was considered alone. This approach paves the way to the identification of functional emergent properties and their design principles at both the cellular and organismal levels. Many diseases are multifactorial in nature and are affected by the alteration of a large number of gene products whose interaction may profoundly modify the penetrance of the disease and the efficacy of a given therapeutic approach. Ultimately, integration of the knowledge of functional emergent properties will merge with personalized -omics data to generate and constrain mathematical models of the diseased functions, allowing to develop personalized medical treatment of multifactorial diseases.

The NA48/2 experiment at CERN collected a large sample of charged kaon decays to final states with multiple charged particles in 2003--2004. Abstract

A general numerical methodology for parametric sensitivity analysis is proposed, which allows to determine the parameters exerting the greatest influence on the output of a stochastic computational model, especially when the knowledge about the actual value of a parameter is insufficient. An application of the procedure is performed on a model of protocell, in order to detect the kinetic rates mainly affecting the capability of a catalytic reaction network enclosed in a semi-permeable membrane to retain material from its environment and to generate a variety of molecular species within its boundaries. It is shown that the former capability is scarcely sensitive to variations in the model parameters, whereas a kinetic rate responsible for profound modifications of the latter can be identified and it depends on the specific reaction network. A faster uptaking of limited resources from the environment may have represented a significant advantage from an evolutionary point of view and this result is a first indication in order to decipher which kind of structures are more suitable to achieve a viable evolution. © 2012 Elsevier Ltd.

Abstract

Recent results and prospects for precision tests of the Standard Model in kaon decay-in-flight experiments at CERN are presented. A measurement of the ratio of leptonic decay rates of the charged kaon at the level of 0.4% precision constrains the parameter space of new physics models with extended Higgs sector, a fourth generation of quarks and leptons or sterile neutrinos. Searches for heavy neutrino mass states and the dark photon in the ∼ 100 MeV/c(2) mass range based on samples collected in 2003-2007 are in progress and prospects will be discussed. The NA62 experiment, starting in 2014, will search for a range of lepton number and lepton flavour violating decays of the charged kaon and the neutral pion at improved sensitivities down to ∼ 10(-12), which will probe new physics scenarios involving heavy Majorana neutrinos or R-parity violating SUSY.

Abstract

The Kaon physics program at CERN and in Europe will be presented. I will first give a short review of recent results form the NA48/2 and NA62 experiments, with special emphasis to the measurement of RK , the ratio of Kaon leptonic decays rates, K → eν and K → μν, using the full minimum bias data sample collected in 2007-2008. The main subject of the talk will be the study of the highly suppressed decay K → πνν. While its rate can be predicted with minimal theoretical uncertainty in the Standard Model (BR ∼ 8 × 10−11), the smallness of BR and the challenging experimental signature make it very difficult to measure. The branching ratio for this decay is thus a sensitive probe of the flavour sector of the SM. The aim of NA62 is the measurement of the K → πνν BR with ∼ 10% precision in two years of data taking. This will require the observation of 10K decays in the experiment’s fiducial volume, as well as the use of high-performance systems for precision tracking, particle identification, and photon vetoing. These aspects of the experiment will also allow NA62 to carry out a rich program of searches for lepton flavour and/or number violating K decays. Data taking will start in October 2014. The physics prospects and the status of the construction and commissioning of the NA62 experiment will be presented. In the last part of the talk I will report on Kaon physics results and prospects from other experiments at CERN (e.g. LHCb) and in Europe (e.g. KLOE and KLOE-2) and briefly mention the status in US.

Abstract

Despite myriads of possible gene expression profiles, cells tend to be found in a confined number of expression patterns. The dynamics of Boolean models of gene regulatory networks has proven to be a likely candidate for the description of such self-organisation phenomena. Because cells do not live in isolation, but they constantly shape their functions to adapt to signals from other cells, this raises the question of whether the cooperation among cells entails an expansion or a reduction of their possible steady states. Multi random Boolean networks are introduced here as a model for interaction among cells that might be suitable for the investigation of some generic properties regarding the influence of communication on the diversity of cell behaviours. In spite of its simplicity, the model exhibits a non-obvious phenomenon according to which a moderate exchange of products among adjacent cells fosters the variety of their possible behaviours, which on the other hand are more similar to one another. On the contrary, a more invasive coupling would lead cells towards homogeneity

Abstract

Classical random Boolean networks (RBN) are not well suited to describe experimental data from time-course microarray, mainly because of the strict assumptions about the synchronicity of the regulatory mechanisms. In order to overcome this setback, a generalization of the RBN model is described and analyzed. Gene products (e.g., regulatory proteins) are introduced, with each one characterized by a specific decay time, thereby introducing a form of memory in the system. The dynamics of these networks is analyzed, and it is shown that the distribution of the decay times has a strong effect that can be adequately described and understood. The implications for the dynamical criticality of the networks are also discussed. © 2011, Mary Ann Liebert, Inc.

199. A metabolic core model elucidates how enhanced utilization of glucose and glutamine, with enhanced glutamine-dependent lactate production, promotes cancer cell growth: The WarburQ effect

Abstract

Cancer cells share several metabolic traits, including aerobic production of lactate from glucose (Warburg effect), extensive glutamine utilization and impaired mitochondrial electron flow. It is still unclear how these metabolic rearrangements, which may involve different molecular events in different cells, contribute to a selective advantage for cancer cell proliferation. To ascertain which metabolic pathways are used to convert glucose and glutamine to balanced energy and biomass production, we performed systematic constraint-based simulations of a model of human central metabolism. Sampling of the feasible flux space allowed us to obtain a large number of randomly mutated cells simulated at different glutamine and glucose uptake rates. We observed that, in the limited subset of proliferating cells, most displayed fermentation of glucose to lactate in the presence of oxygen. At high utilization rates of glutamine, oxidative utilization of glucose was decreased, while the production of lactate from glutamine was enhanced. This emergent phenotype was observed only when the available carbon exceeded the amount that could be fully oxidized by the available oxygen. Under the latter conditions, standard Flux Balance Analysis indicated that: this metabolic pattern is optimal to maximize biomass and ATP production; it requires the activity of a branched TCA cycle, in which glutamine-dependent reductive carboxylation cooperates to the production of lipids and proteins; it is sustained by a variety of redox-controlled metabolic reactions. In a K-ras transformed cell line we experimentally assessed glutamine-induced metabolic changes. We validated computational results through an extension of Flux Balance Analysis that allows prediction of metabolite variations. Taken together these findings offer new understanding of the logic of the metabolic reprogramming that underlies cancer cell growth.

200. Does movement behaviour predict population densities? A test with 25 butterfly species

Abstract

Diffusion, which approximates a correlated random walk, has been used by ecologists to describe movement, and forms the basis for many theoretical models. However, it is often criticized as too simple a model to describe animal movement in real populations.We test a key prediction of diffusion models, namely, that animals should be more abundant in land cover classes through which they move more slowly. This relationship between density and diffusion has rarely been tested across multiple species within a given landscape.We estimated diffusion rates and corresponding densities of 25 Israeli butterfly species from flight path data and visual surveys. The data were collected across 19 sites in heterogeneous landscapes with four land cover classes: semi-natural habitat, olive groves, wheat fields and field margins.As expected from theory, species tended to have higher densities in land cover classes through which they moved more slowly and lower densities in land cover classes through which they moved more quickly. Two components of movement (move length and turning angle) were not associated with density, nor was expected net squared displacement. Move time, however, was associated with density, and animals spent more time per move step in areas with higher density.The broad association we document between movement behaviour and density suggests that diffusion is a good first approximation of movement in butterflies. Moreover, our analyses demonstrate that dispersal is not a species-invariant trait, but rather one that depends on landscape context. Thus, land cover classes with high diffusion rates are likely to have low densities and be effective conduits for movement.
