Background Monocytes and macrophages play essential role in innate immunity. Understanding the underlying mechanism of macrophage differentiation and the identification of regulatory mechanisms will help to find new strategies to prevent their harmful effects in chronic inflammatory diseases and sepsis. Results Maturation of blood monocytes into tissue macrophages and subsequent inflammatory response was mimicked in U937 cells of human histocytic lymphoma origin. Whole genome array analysis was employed to evaluate gene expression profile to identify underlying transcriptional networks implicated during the processes of differentiation and inflammation. In addition to already known transcription factors (i.e. MAFB, EGR, IRF, BCL6, NFkB, AP1, Nur77), gene expression analysis further revealed novel genes (i.e. MEF2, BRI, HLX, HDAC5, H2AV, TCF7L2, NFIL3) previously uncharacterized to be involved in the differentiation process. A total of 58 selected genes representing cytokines, chemokines, surface antigens, signaling molecules and transcription factors were validated by real time PCR and compared to primary monocyte-derived macrophages. Beside the verification of several new genes, the comparison reveals individual heterogeneity of blood donors. Conclusion Up regulation of MEF2 family, HDACs, and H2AV during cell differentiation and inflammation sheds new lights onto regulation events on transcriptional and epigenetic level controlling these processes. Data generated will serve as a source for further investigation of macrophages differentiation pathways and related biological responses.

Therefore efficient high- throughput genotyping technologies for DNA markers, particularly for single nucleotide polymorphisms (SNPs) are very sought-after. Many methods for SNP analysis, such as DNA microarrays, gel-based and plate-reader based assays have been developed but none of these compete with the rapid detection and resolution of mass spectrometers. Particularly matrix-assisted laser desorption/ionisation mass spectrometry (MALDI-MS) has revolutionised the analysis of proteins and DNA. Nevertheless, it was universally acknowledged that one of the major problems of DNA analysis by MALDI-MS was to achieve sufficient sample purity. This limits significantly high-throughput, as automation of current purification procedures is cumbersome and expensive. The main benefit of the novel approaches described in this thesis consists in the use of MALDI-sensitivity enhancing DNA chemistry termed "charge-tagging". This DNA modification chemistry was implemented in several different molecular biological procedures for the generation of allele-specific products of SNPs. Therefore purification or concentration procedures as for any other technique using MALDI-MS are not required. Each of the presented approaches starts with a PCR. Assays termed the GOOD assays and the simplified GOOD assay use primer extension for the generation of allele-specific and charge-tagged DNA products. Additionally, procedures using ligases or flap-endonucleases for the generation of such products are shown. Among these methods the simplified GOOD assay is potentially the most powerful as it is executed with the shortest reaction sequence and completely void of chemistry. The simplified GOOD assay is a purification-free, single-tube, three-step procedure consisting of PCR, primer extension and phosphodiesterase II digestion followed by mass spectrometric analysis, while for the GOOD assays an additional alkylation step takes place after phosphodiesterase digestion. The GOOD assays and the simplified GOOD assay are performed with simple liquid-handling at lowest manageable volumes, thermal incubation and thermocycling steps and were successfully implemented in an automated process for high-throughput SNP genotyping., Nach Beendigung der Sequenzierung des humanen Genoms wird sich die Genomforschung auf die Untersuchung von Variationen im humanen Genom konzentrieren. Deshalb sind effiziente Hoch-Durchsatz Genotypisierungstechnologien zur Analyse von DNA-Markern, insbesondere für "single nucleotide polymorphisms" (SNPs) besonders gefragt. Viele Methoden wie DNA-Chips, gel-basierende Verfahren und Prozeduren, die auf Mikrotiterplatten ausgeführt werden, wurden für die SNP-Analyse entwickelt. Keine dieser Methoden kann jedoch mit der schnellen und hochaufgelösten Detektion von Massenspektrometern konkurrieren. Dies limitiert signifikant den Hoch-Durchsatz, da die Automation mit derzeitigen Aufreinigungsmethoden umständlich und kostspielig ist. Der entscheidende Vorteil der neuen Methoden, die in dieser Arbeit gezeigt werden, besteht in der Verwendung empfindlichkeits-steigender DNA-Chemie, deren Anwendung als "charge-tagging" bezeichnet wird. Diese DNA-Modifikationschemie wurde in mehrere verschiedene molekularbiologische Verfahren zur Generierung allel-spezifischer DNA-Produkte von SNPs implemetiert. Deshalb werden Aufreinigungen und Aufkonzentrationen wie sie jede andere Technologie, die MALDI-MS verwendet, nicht benötigt. Jede der gezeigten Prozeduren beginnt mit einer PCR. Die "GOOD assays" und der vereinfachte "GOOD assay" benötigen eine Primer-Extension für die Generierung allel-spezifischer und ladungs-konditionierter DNA. Zusätzlich sind Prozeduren, die Ligasen oder "Flap"-Endonukleasen für die Generierung solcher Produkte benutzen, gezeigt. Unter allen diesen Methoden ist der vereinfachte "GOOD assay" potentiell der Beste, da dieser mit der kürzesten Reaktionssequenz und völlig ohne Chemie auskommt. Der vereinfachte "GOOD assay" ist eine aufreinigungs-freie, Ein-Topf- und 3-Schritt-Prozedur bestehend aus PCR, Primer Extension und Phosphodiesterase II-Verdau gefolgt von massenspektrometrischer Analyse, während für die "GOOD assays" in einem zusätzlichen Schritt noch eine Alkylierungsreaktion nach dem Phosphodiesterase-Verdau hinzukommt. Die "GOOD assays" und der vereinfachte "GOOD assay" wurden mit einfachen Pipettierschritten bei kleinst-machbaren Volumina, Inkubationen und thermozyklischen Schritten durchgeführt, und sie wurden erfolgreich in einen automatisierten Prozess für die Hoch-Durchsatz- Genotypisierung von SNPs implementiert.
