Climate change stressors are progressively simplifying biogenic habitats in the terrestrial and marine realms, and consequently altering the structure of associated species communities. Here, we used a volcanic CO2 seep in Papua New Guinea to test in situ if altered reef architecture due to ocean acidification reshuffles associated fish assemblages. We observed replacement of branching corals by massive corals at the seep, with simplified coral architectural complexity driving abundance declines between 60% and 86% for an assemblage of damselfishes associated with branching corals. An experimental test of habitat preference for a focal species indicated that acidification does not directly affect habitat selection behaviour, with changes in habitat structural complexity consequently appearing to be the stronger driver of assemblage reshuffling. Habitat health affected anti‐predator behaviour, with P. moluccensis becoming less bold on dead branching corals relative to live branching corals, irrespective of ocean acidification. We conclude that coral reef fish assemblages are likely to be more sensitive to changes in habitat structure induced by increasing pCO2 than any direct effects on behaviour, indicating that changes in coral architecture and live cover may act as important mediators of reef fish community structures in a future ocean. Clownfish (subfamily Amphiprioninae) are an iconic group of coral reef fish that evolved a mutualistic interaction with sea anemones, which triggered the adaptive radiation of the clade. Within clownfishes, the "skunk complex" is particularly interesting. Besides ecological speciation, interspecific gene flow and hybrid speciation are thought to have shaped the evolution of the group. We investigated the mechanisms characterizing the diversification of this complex. By taking advantage of their disjunct geographical distribution, we obtained whole‐genome data of sympatric and allopatric populations of the three main species of the complex (Amphiprion akallopisos, A. perideraion and A. sandaracinos). We examined population structure, genomic divergence and introgression signals and performed demographic modelling to identify the most realistic diversification scenario. We excluded scenarios of strict isolation or hybrid origin of A. sandaracinos. We discovered moderate gene flow from A. perideraion to the ancestor of A. akallopisos + A. sandaracinos and weak gene flow between the species in the Indo‐Australian Archipelago throughout the diversification of the group. We identified introgressed regions in A. sandaracinos and detected in A. perideraion two large regions of high divergence from the two other species. While we found that gene flow has occurred throughout the species' diversification, we also observed that recent admixture was less pervasive than initially thought, suggesting a role of host repartition or behavioural barriers in maintaining the genetic identity of the species in sympatry. Incidents of parasitic infections of coastal (0-40m deep) fish species were investigated to assess ecosystem health and stability along Jordan's Gulf of Aqaba (GoA). The aim was to compare sites of probable anthropogenic impacts using the extent of infections and species richness indices. A total of 828 fish belonging to 60 species were collected and examined from 7 sites. Fish were brought to laboratory and examined for skin and gill lesions and/or parasites. Fish necropsy was undertaken to assess organ-specific parasitic infections. The infection prevalence (IV) of 8 disease agents pooled from all sites was Psuedodactylogyrus sp., Dactylogyrus sp., Copepod (Gnathia sp.), Ergasilus sp., Maxillopoda, Nematodes (Anisakis sp), Isopods and Platy helminthes. The highest IV was reported in fish gills by Flukes (helminthes), and Isopods and monogeneans were recorded in 88% of the examined fish. However, the highest % of infection was the copepods, Ergasilus sp. and Psuedodactylogyrus sp., while the lowest % was the helminthes (fish flukes). The gut parasites pseudodactylogyrus sp. and dactelogyrus sp. prevailed highest in fish collected at northern sits of GoA. These together with one nematode dominated sites of increasing urban activities. By comparing species richness indices of heteroxenous vs. monoxenous parasites in some fish, results suggest increased incidents of monoxenous parasite in fish collected at areas likely impacted by human activities along the coast. Animal transport of energy and nutrients through food webs and across ecosystem boundaries is highly dynamic in time and space, challenging our ability to quantify ecological processes. Energy and nutrient flux in individual animals can be measured with data on growth, biochemistry, and trophic ecology, but scaling individual processes up to entire animal communities is inherently difficult. On coral reefs, new frameworks have been developed to predict growth rates, nutrient cycling, micronutrient concentrations, and energy sources in fishes, helping to uncover ecosystem functions and services. Filling data gaps and comparing flux frameworks with existing ecosystem tools will improve quantitative predictions and help ecologists trace energy and nutrient flux in other aquatic systems. The movement of energy and nutrients through ecological communities represents the biological 'pulse' underpinning ecosystem functioning and services. However, energy and nutrient fluxes are inherently difficult to observe, particularly in high-diversity systems such as coral reefs. We review advances in the quantification of fluxes in coral reef fishes, focusing on four key frameworks: demographic modelling, bioenergetics, micronutrients, and compound-specific stable isotope analysis (CSIA). Each framework can be integrated with underwater surveys, enabling researchers to scale organismal processes to ecosystem properties. This has revealed how small fish support biomass turnover, pelagic subsidies sustain fisheries, and fisheries benefit human health. Combining frameworks, closing data gaps, and expansion to other aquatic ecosystems can advance understanding of how fishes contribute to ecosystem functions and services. [ABSTRACT FROM AUTHOR]

We studied the topography of retinal ganglion cells (GCs) and estimated spatial resolving power (SRP) in the pajama cardinalfish Sphaeramia nematoptera (Bleeker, 1856), a relatively small brightly colored fish inhabiting coral reefs and lagoons in the Western Pacific. S. nematoptera is an active night predator feeding on near‐bottom animal plankton and benthos. DAPI staining was used to label nuclei of GCs and non‐GCs in the inner plexiform and ganglion cell layers. Non‐GCs were distinguished from GCs in Nissl‐stained retinal wholemounts based on cell size, shape, and staining intensity. The proportion of displaced amacrine cells (DACs) varied from 15.46 ± 1.12 (visual streak [VS]) to 17.99 ± 1.06% (dorsal periphery) (mean ± S.E.M., N = 5); the respective proportions of glial cells were 6.61 ± 0.84 and 5.89 ± 0.76%. Thus, 76%–78% of cells in the ganglion cell layer and inner plexiform layer were GCs. The minimum spatial coverage of GCs (3600–4600 cells/mm2) was detected in the dorsal and ventral periphery. It gradually increased toward the central retina to form a moderate VS. The maximum GC density (11,400–12,400 cells/mm2) was registered in the central portion of the VS. No pronounced concentric retinal specializations were found. The total number of GCs ranged within 595.2–635.9 × 103. The anatomical spatial resolving power was minimum in the ventral periphery (4.91–5.53 cpd) and maximum in the central portion of the VS (8.47–9.07 cpd). The respective minimum separable angles were 0.18–0.20° and 0.11–0.12°. Damselfishes (Pomacentridae) are one of the most behaviourally diverse, colourful and species‐rich reef fish families. One remarkable characteristic of damselfishes is their communication in ultraviolet (UV) light. Not only are they sensitive to UV, they are also prone to have UV‐reflective colours and patterns enabling social signalling. Using more than 50 species, we aimed to uncover the evolutionary history of UV colour and UV vision in damselfishes. All damselfishes had UV‐transmitting lenses, expressed the UV‐sensitive SWS1 opsin gene, and most displayed UV‐reflective patterns and colours. We find evidence for several tuning events across the radiation, and while SWS1 gene duplications are generally very rare among teleosts, our phylogenetic reconstructions uncovered two independent duplication events: one close to the base of the most species‐rich clade in the subfamily Pomacentrinae, and one in a single Chromis species. Using amino acid comparisons, we found that known spectral tuning sites were altered several times in parallel across the damselfish radiation (through sequence change and duplication followed by sequence change), causing repeated shifts in peak spectral absorbance of around 10 nm. Pomacentrinae damselfishes expressed either one or both copies of SWS1, likely to further finetune UV‐signal detection and differentiation. This highly advanced and modified UV vision among damselfishes, in particular the duplication of SWS1 among Pomacentrinae, might be seen as a key evolutionary innovation that facilitated the evolution of the exuberant variety of UV‐reflectance traits and the diversification of this coral reef fish lineage. Species‐to‐species and species‐to‐environment interactions are key drivers of community dynamics. Disentangling these drivers in species‐rich assemblages is challenging due to the high number of potentially interacting species (the 'curse of dimensionality'). We develop a process‐based model that quantifies how intraspecific and interspecific interactions, and species' covarying responses to environmental fluctuations, jointly drive community dynamics. We fit the model to reef fish abundance time series from 41 reefs of Australia's Great Barrier Reef. We found that fluctuating relative abundances are driven by species' heterogenous responses to environmental fluctuations, whereas interspecific interactions are negligible. Species differences in long‐term average abundances are driven by interspecific variation in the magnitudes of both conspecific density‐dependence and density‐independent growth rates. This study introduces a novel approach to overcoming the curse of dimensionality, which reveals highly individualistic dynamics in coral reef fish communities that imply a high level of niche structure. While benthic characteristics of coral reef habitats are a major driver of the structure of coral reef fish assemblages, non-reef habitats adjacent to coral reefs (e.g., mangroves, seagrass beds, and macroalgal beds) can affect reef fish assemblages. Here, we investigate how reef fish assemblages respond to local-scale benthic habitats within a coral reef and larger-scale adjacent seascape features (habitats within 500 m of coral reefs) on Siquijor Island in the Philippines. We examined an abundance of species for the entire reef fish assemblage and within the assemblages of parrotfishes (subfamily Scarinae) and wrasses (family Labridae). Five distinct habitat types were identified in a cluster analysis, which incorporated benthic characteristics within coral reefs and habitats adjacent to coral reefs. We found that the diversity and structure of coral reef fish assemblages were affected by benthic characteristics within coral reefs and also by benthic habitat types adjacent to coral reefs. Individual species responses and juveniles of certain species demonstrated uniquely high abundances in habitat clusters characterized by the non-reef habitats surrounding coral reefs. Considering coral reef habitats and adjacent non-reef habitats as a holistic, interconnected seascape will provide better estimations of the drivers of the structures of coral reef fish assemblages. This article proposes a mechanism that triggers first maturation and spawning in coral reef (bony) fish, which allows for predicting their length at first maturity. Thus, mean lengths at first maturity (Lm) and the corresponding maximum lengths (Lmax) in 207 populations of 131 species of coral reef fish were assembled and used to test the hypotheses that (a) there is, in coral reef fish, a single value of a size-related parameter acting as a trigger for their maturation and eventual spawning, and (b) that this single value is statistically the same as that published previously for other bony fish. The results, based on the assembled Lm and Lmax data and on estimates of the parameter D, which link the length of fish with the relative surface of their gills, covered 44 families and Lmax values ranging from 1.8 to 181.6 cm and confirmed that the threshold in (a) exists. Also, we assessed (in b) that this threshold value, i.e., LmaxD/LmD = 1.35 (±0.02), is not statistically different from similar estimates for other groups of teleosts, notably semelparous salmonids, cichlids, sturgeons and Chinese and Turkish freshwater and marine fish. One implication is that given ocean warming and deoxygenation, coral reef fish will not only be smaller than they currently are, but also mature and spawn at smaller sizes, and thus produce fewer, smaller eggs. For many animals, making informed decisions is crucial to survival. A critical problem is how to make optimal decisions in the face of incomplete, unreliable or conflicting information. In many aquatic environments, fish use visual information to guide key behaviours, but the environment itself can alter or mask the very signals they rely on. Here, we asked how a highly visual species, Rhinecanthus aculeatus , responds to a learned discrimination task as signal reliability decreases, and whether probabilistic information gained during previous experience can be incorporated into their decision strategy. Fish were first trained to select a target (dark grey circle) from three distractors (light grey circles). In the first experiment, the target was more likely to appear in one of four possible stimulus positions. In the second experiment, the target appeared in all positions equally. In a series of trials, the difference in brightness between the target and distractors was reduced until all four stimuli were identical. We found that target selection accuracy decreased with decreasing target and distractor disparity. In experiment 1 where the target was more likely to be in one position, fish increasingly selected stimuli in the biased position as target selection accuracy decreased, but not in experiment 2. These results demonstrate (1) that fish learned more than a simple select/avoid rule based on stimulus brightness; they also integrated information (stimulus position), which could be considered ancillary to the primary task. (2) Fish can learn probability distributions and apply this knowledge as uncertainty increases, ultimately increasing the overall frequency of correct choices. Acanthurus nigrofuscus (Acanthuridae), a common fish on the coral reefs of the Ryukyu Islands, southern Japan, is considered to be important for maintaining the health of coral reef ecosystems. However, the life history of the species in Japan is largely unknown. In this study, age, growth and maturation of A. nigrofuscus was determined from 395 specimens [44.7–174.5 mm fork length (FL)] collected between September 2020 and March 2022 on the Miyagi coast, located on the west coast of Okinawa-jima Island, central Ryukyu Islands. Mean gonadosomatic indices were high in September 2020 and from May to August 2021 for both sexes, with histological observations of the gonads revealing that individuals with developed oocytes (migratory nucleus and hydrated stages) occurred from May to September. Postovulatory follicles were observed in individuals collected in September 2020 and from May to August 2021. The length (age) at 50% maturity was 104.1 mm FL (1.0 yr) for females and 93.9 mm FL (0.5 yr) for males, the age range being 0–25 yr (n = 193) for females and 0–20 yr (n = 170) for males, with von Bertalanffy growth functions of Lt = 148.6 {1 − exp [−0.51 (t + 1.55)]} for females, Lt = 156.0 {1 − exp [−0.38 (t + 2.01)]} for males, and Lt = 151.8 {1 − exp [−0.40 (t + 2.11)]} for both sexes combined. Similar to other species of Acanthridae, A. nigrofuscus has a long-lived biphasic growth trajectory, with rapid initial growth and a long lifespan after reaching asymptotic size. Sounds from fish and invertebrates in coral reefs can create persistent cacophonies that can be recorded for ecosystem monitoring, including during nighttime hours where visual surveys are typically not feasible. Here we use soundscape measurements in Hawaii to demonstrate that multiple coral reef communities are rapidly responsive to shifts in nighttime ambient light, with sustained changes in biological sound between moonrise and moonset. High frequency pulse train sounds from fish (0.5-1.5 kHz) are found to increase during moonlight hours, while low frequency fish vocalizations (0.1-0.3 kHz) and invertebrate sounds (2-20 kHz) are found to decrease during moonlight hours. These discoveries suggest that the rising and setting of the moon triggers regular shifts in coral reef ecosystem interactions. Future acoustic monitoring of reef health may be improved by comparing soundscapes during moonlight and non-moonlight hours, which may provide early indicators of shifts in the relative abundance of separate reef communities. Cryptobenthic reef fishes (CRFs) are often neglected in reef biodiversity assessments, trophodynamic studies, and biomass models. This oversight is due to the challenges associated with recording them in traditional underwater visual surveys and the scarcity of literature detailing their life history, ecology, and body growth parameters. Given their pivotal role in the functioning and maintenance of coral reef ecosystems, addressing these information gaps for CRF species is of great importance. In this study, we have computed the length-weight relationships (LWRs) for 32 CRF species spanning seven families in the Red Sea. This marks the first comprehensive report of LWR parameters for CRFs from this region, and for 31 of these species, it serves as their first LWR data report. The coefficient of determination (r2) ranged from 0.82 to 0.99, indicating a good fit for the LWRs. Half of the presented species belong to the Gobiidae family, including three undescribed species. In addition, we present LWRs for species from the families Blenniidae (5 spp.), Tripterygiidae (2 spp.), Apogonidae (4 spp.), Pseudochromidae (3 spp.), Plesiopidae (1 spp.), and Scorpaenidae (1 spp.). This research contributes invaluable insights into the growth patterns of CRFs not only in a global context but also beyond, as 50% of the recorded species are endemic to the region. The data generated holds great significance for conducting functional diversity analyses, ecosystem assessments, and coral reef health monitoring. The majority of the transcribed genome does not have coding potential but these non‐coding transcripts play crucial roles in transcriptional and post‐transcriptional regulation of protein‐coding genes. Regulation of gene expression is important in shaping an organism's response to environmental changes, ultimately impacting their survival and persistence as population or species face global change. However, the roles of long non‐coding RNAs (lncRNAs), when confronted with environmental changes, remain largely unclear. To explore the potential role of lncRNAs in fish exposed to ocean acidification (OA), we analyzed publicly available brain RNA‐seq data from a coral reef fish Acanthochromis polyacanthus. We annotated the lncRNAs in its genome and examined the expression changes of intergenic lncRNAs (lincRNAs) between A. polyacanthus samples from a natural CO2 seep and a nearby control site. We identified 4728 lncRNAs, including 3272 lincRNAs in this species. Remarkably, 93.03% of these lincRNAs were species‐specific. Among the 125 highly expressed lincRNAs and 403 differentially expressed lincRNAs in response to elevated CO2, we observed that lincRNAs were either neighboring or potentially trans‐regulating differentially expressed coding genes associated with pH regulation, neural signal transduction, and ion transport, which are known to be important in the response to OA in fish. In summary, lncRNAs may facilitate fish acclimation and mediate the responses of fish to OA by modulating the expression of crucial coding genes, which offers insight into the regulatory mechanisms underlying fish responses to environmental changes. Semi‐enclosed seas are often associated with elevated local threats and distinct biogeographic patterns among marine fishes, but our understanding of how fish assemblage dynamics vary in relation to relatively small semi‐enclosed seas (e.g., the Gulf of Aqaba) remains limited. Baited remote underwater video surveys (n = 111) were conducted across ~300 km of coral reef habitats in the Gulf of Aqaba and the northern Red Sea. A total of 55 predatory fish species were detected, with less than half of all species (n = 23) observed in both basins. Relative abundance patterns between the Gulf of Aqaba and the northern Red Sea were variable among taxa, but nearly twice as many predatory fish were observed per unit of effort in the northern Red Sea. In general, assemblages in both basins were dominated by three taxa (Epinephelinae, Carangidae, and Lethrinidae). Large‐bodied and threatened species were recorded at very low abundances. Multivariate analysis revealed distinct assemblage structuring of coral reef predators between the Gulf of Aqaba and the northern Red Sea. Most of the species driving these differences were recorded in both basins, but occurred at varying levels of abundance. Environmental factors were largely unsuccessful in explaining variation in assemblage structuring. These findings indicate that biological assemblages in the Gulf of Aqaba are more distinct than previously reported and that reef fish assemblage structuring can occur even within a relatively small semi‐enclosed sea. Despite inter‐basin assemblage structuring, the overall low abundance of vulnerable fish species is suggestive of overexploitation in both the Gulf of Aqaba and the northern Red Sea of Saudi Arabia. As the region surveyed is currently undergoing large‐scale coastal development, the results presented herein aim to guide spatial management and recovery plans for these coral reef systems in relation to this development. – We describe a new species of the progenetic gobiid fish genus Schindleria from Rapa Nui (Easter Island, Chile). Schindleria squirei n. sp. belongs to the long dorsal-fin type (LDF) of Schindleria. The new species is characterized by an in vivo translucent, elongate and slender body; a dorsal fin longer than the anal fin (predorsal-fin length 60.2% in SL vs. preanal-fin length 70.4% in SL); a short tail (29.8% in SL); a short (10.9% in SL) and massive head (48.7% width in head length) with a convex dorsal profile; a long and relative narrow pectoral-radial plate (52.4% width of pectoral-radial plate length); 20-21 dorsal-fin rays; 12 anal-fin rays; first anal-fin ray situated opposite the dorsal-fin ray 9-10; teeth on both jaws tiny, conical, densely set; a straight, thin, rod-like maxilla, posteriorly flattened, and with a plate-like expansion; a lower jaw which forms a wide arch with a truncated, at the symphysis somewhat dented, margin and only slightly exceeding the upper jaw; black eyes; a dorsally pigmented swim-bladder; and no other external pigmentation on its body, in preserved specimens. Climate-driven species redistributions are facilitated by niche modifications that increase a species's chances of establishment in novel communities. It is well understood how range-extending species adjust individual niche traits when entering novel environments, yet whether modification of ecological niche traits collectively alters the pace of range extensions or contractions remains unknown. We quantified habitat niche, abundance, physiological performance and cellular defence/damage of range-extending coral reef fishes and coexisting local temperate fishes along a 2000 km latitudinal gradient. We also assessed their dietary and behavioural niches, and establishment potential, to understand whether ecological generalism facilitates successful range extension of coral reef fishes. The coral reef fish that increased all ecological niches, showed stronger establishment, increased physiological performance and cellular damage, but decreased cellular defence at their cold-range edge, whereas tropical species that showed unmodified ecological niches showed lower establishment. One temperate species showed decreased abundance, habitat niche width and body condition, but increased cellular defence, cellular damage and energy reserves at their warm-trailing range, while other temperate species showed contrasting responses. Therefore, ecological generalists might be more successful than ecological specialists during the initial stages of climate change, with increasing future warming strengthening this pattern by physiologically benefitting tropical generalists but disadvantaging temperate specialists. The present study aimed to document the spatial and temporal ichthyofaunal diversity of reef associated fishes caught with experimental longlines fitted with different "J" hook sizes (no. 12, no. 9, and no. 6) and shapes (Straight, Kirbed, and Reversed) from the Therespuram and Mundhal fish landing centres of Gulf of Mannar (GoM), Southeast Coast of India. Sampling was done at a fortnightly interval from February 2020 to January 2022. The total of 21,322 fish diversity includes 37 species of fish belonging to 15 genera, 10 families, and seven orders have been recorded during the study period. Order wise and species wise landing revealed the dominance of Perciformes with five families (Haemulidae, Lethrinidae, Lutjanidae, Nemipteridae, and Serranidae) and 28 species while in the case of order Centrarchiformes it represented with only one species. Fish diversity of GoM was assessed by calculating the various diversity indices such as Shannon–Weiner biodiversity index (H′) ranged from 2.31 to 3.29, Simpson's Dominance Index (1-λ′) ranged from 1.80 to 4.73, Pielou's Species Evenness index (J′) ranged from 0.90 to 0.99, and Margalef index (d) of species richness ranged from 2.03 to 4.73. The results of the present study revealed that the experimental longlines caught one endangered (3%), four vulnerable (11%), two not evaluated (5%), one data deficient (3%), and 29 species (78%) of least concern as per the International Union for Conservation of Nature status. The assessment is a prerequisite for understanding the biodiversity and to help fishery managers to evolve new strategies for the sustainable exploitation and conservation of coral reef associated fishes in this region. Biting to obtain attached benthic prey characterizes a large number of fish species on coral reefs, and is a feeding mode that contributes to important ecosystem functions. We use high-speed video to reveal the mechanisms used by a surgeonfish, Acanthurus leucosternon, to detach algae. After gripping algae in its jaws, the species pulls it by ventrally rotating both the head and the closed jaws, in a novel use of the intra-mandibular joint. These motions remain in the plane of the fish, reducing the use of a lateral head flick to detach the algae. The novel ability to bite and pull algae off the substrate without bending the body laterally minimizes exposure to high water flows, and may be an adaptation to feeding in challenging reef habitats such as the crest and flat. Therefore, our results could potentially represent a key milestone in the evolutionary history of coral reef trophodynamics. Predation is a crucial ecosystem function, transferring nutrients and shaping the abundance and diversity of animals within communities. On coral reefs, fish-fish predation (i.e., piscivory) is arguably one of the best known ecosystem functions, yet is also one of the least well quantified. Recent work has suggested that the prey capture performance of piscivorous fishes may differ when feeding on actively swimming vs. cryptobenthic fish prey. However, the extent of this difference remains unquantified. Our goal, therefore, was to conduct performance-based experiments comparing piscivorous fishes feeding on two different fish prey types, namely, actively swimming vs. cryptobenthic prey (i.e., prey sitting on the benthos). While predators were able to immediately detect actively swimming prey, when feeding on cryptobenthic prey, predators were generally unable to detect the prey until it moved. Both focal predators, the grabber Pseudochromis fuscus and the engulfer Pterois volitans were less successful at capturing cryptobenthic prey (mean 28% probability of capture), compared to actively swimming prey (85%). Simple Summary: Adaptive radiation can lead to both morphological convergence and divergence. Understanding the molecular mechanisms driving these changes is essential for deciphering evolutionary relationships among species and the ecological implications of phenotypic variations in organisms' natural habitats. The humpback grouper Cromileptes altivelis represents a distinctive coral reef fish classified in a monotypic genus due to its unique morphology. However, molecular phylogenetic analysis challenges this classification, suggesting its placement within the genus Epinephelus. Interestingly, the characteristic 'sunken head and humpback' does not manifest in C. altivelis during the early differentiation stages but gradually emerges during its developmental stages. Investigating the genetic basis of this phenotypic specialization feature is expected to provide evidence for resolving taxonomic controversies and advancing our understanding of speciation studies. In this study, we identified the important contribution of frontal bone remodeling in shaping the 'sunken head and humpback' appearance in C. altivelis. Our investigation identified a developmental milestone at a total length of 5–6 cm, making the onset of its morphologic specialization in this species. A comparative analysis with closely related species reveals heightened activity in the frontal osteoblasts of the humpback grouper, potentially providing a physiological basis for its remodeling. Furthermore, our findings highlight that a significant upregulation in the expression levels of Ihhb, Ptch1, and Gli2a genes was seen in C. altivelis within the specified developmental stage, indicating an important involvement of the Ihhb-Ptch1-Gli2a signaling pathway in initiating the morphological specialization. We hypothesized that Ihh signaling could be attributed to shifts in mechanical stress, resulting from muscle traction on the frontal bone due to changes in swimming patterns during development. In March 2020, the world went into lockdown to curb the spread of the novel coronavirus (SARS-CoV-2), with immediate impacts on wildlife across ecosystems. The strict 2-year long lockdown in Grand Cayman provided an unprecedented opportunity to assess how the 'human confinement experiment' influenced the community composition of reef fish. Using a suite of multivariate statistics, our findings revealed a stark increase in reef fish biomass during the 2 years of lockdown, especially among herbivores, including parrotfish, with drastic increases in juvenile parrotfishes identified. Additionally, when comparing baseline data of the community from 2018 to the 2 years during lockdown, over a three-fold significant increase in mean reef fish biomass was observed, with a clear shift in community composition. Our findings provide unique insights into the resilience of reef fish communities when local anthropogenic stressors are removed for an unprecedented length of time. Given the functional role of herbivores including parrotfish, our results suggest that reductions in human water-based activities have positive implications for coral reef ecosystems and should be considered in future management strategies. Understanding the relative effectiveness and enabling conditions of different area‐based management tools is essential for supporting efforts that achieve positive biodiversity outcomes as area‐based conservation coverage increases to meet newly set international targets. We used data from a coastal social–ecological monitoring program in 6 Indo‐Pacific countries to analyze whether social, ecological, and economic objectives and specific management rules (temporal closures, fishing gear‐specific, species‐specific restrictions) were associated with coral reef fish biomass above sustainable yield levels across different types of area‐based management tools (i.e., comparing those designated as marine protected areas [MPAs] with other types of area‐based management). All categories of objectives, multiple combinations of rules, and all types of area‐based management had some sites that were able to sustain high levels of reef fish biomass—a key measure for coral reef functioning—compared with reference sites with no area‐based management. Yet, the same management types also had sites with low biomass. As governments advance their commitments to the Kunming–Montreal Global Biodiversity Framework and the target to conserve 30% of the planet's land and oceans by 2030, we found that although different types of management can be effective, most of the managed areas in our study regions did not meet criteria for effectiveness. These findings underscore the importance of strong management and governance of managed areas and the need to measure the ecological impact of area‐based management rather than counting areas because of their designation. Synchronous multispecific coral spawning generally occurs annually and forms an integral part of the coral life cycle. Apart from spawning times and species participation, however, much else remains unknown. Here, we applied environmental DNA (eDNA) metabarcoding to study two tropical reef sites of contrasting coral cover before, during and after coral spawning. Using coral‐ITS2 and vertebrate‐12S markers, we evaluated eDNA as an alternative monitoring tool by assessing its capabilities in detecting spawning species and tracking relative abundances of coral and fish eDNA. Over 3 years, elevated eDNA coral signals during the event (proportional read increase of up to five‐fold) were observed, detecting a total of 38 coral and 133 fish species with all but one of the coral species visually observed to be spawning. This is also the first demonstration that eDNA metabarcoding can be used to infer the diurnal partitioning of night‐ and day‐time spawning, spawning in coral species overlooked by visual surveys, and the associated changes in fish trophic structures as an indicator of spawning events. Appreciation for the role of cryptofauna in ecological systems has increased dramatically over the past decade. The impacts blood-feeding arthropods, such as ticks and mosquitos, have on terrestrial communities are the subject of hundreds of papers annually. However, blood-feeding arthropods have been largely ignored in marine environments. Gnathiid isopods, often referred to as "ticks of the sea", are temporary external parasites of fishes. They are found in all marine environments and have many consequential impacts on host fitness. Because they are highly mobile and only associated with their hosts while obtaining a blood meal, their broader trophic connections are difficult to discern. Conventional methods rely heavily on detecting gnathiids on wild-caught fishes. However, this approach typically yields few gnathiids and does not account for hosts that avoid capture. To overcome this limitation, we sequenced blood meals of free-living gnathiids collected in light traps to assess the host range and community-dependent exploitation of Caribbean gnathiid isopods. Using fish-specific COI (cox1) primers, sequencing individual blood meals from 1060 gnathiids resulted in the identification of 70 host fish species from 27 families. Comparisons of fish assemblages to blood meal identification frequencies at four collection sites indicated that fishes within the families Haemulidae (grunts) and Lutjanidae (snappers) were exploited more frequently than expected based on their biomass, and Labrid parrotfishes were exploited less frequently than expected. The broad host range along with the biased exploitation of diel-migratory species has important implications for the role gnathiid isopods play in Caribbean coral reef communities. Anthropogenic stressors are causing widespread coral mortality, leading to loss of coral cover and decreased structural complexity that threatens reef biodiversity, functioning, and ecosystem services. Reef fishes are intimately linked to coral reef complexity, but we lack a generic understanding of which species are particularly affected by reef flattening and what traits make them susceptible. We used extensive species‐ and trait‐based analyses to build a framework for western Atlantic fish association with both structural complexity and coral cover to better understand the implications of reef degradation. These analyses also highlighted the relative importance of live coral versus the structure it provides to reef fishes, which currently remains unclear. We modeled how 25 biophysical and anthropogenic factors correlated with the densities of 109 fish species across 3292 Floridian reef sites. The importance of a metric of structural complexity and coral cover to the abundance of each species was then isolated. Species with positive associations were categorized as likely future 'losers' and negative associations as 'winners'. We predicted that 53% of species will be losers on low‐relief reefs, while only 11% were losers with decreased coral cover. We found morphological, behavioral, and ecological traits, not phylogeny, mediate species' responses to reef degradation and that the loss of structure seemed more critical than the loss of coral cover. Eight traits explained 79.7% of the variation in species' associations with relief and six traits explained 27.8% of associations with coral cover. Smaller, streamlined, habitat and trophic generalists are more likely winners on flattened reefs and large‐bodied predators, among other taxa, are likely losers of reef flattening. Identifying these important traits provides insight into mechanisms that may link fish and complex habitats, which allows us to better predict assemblage‐wide responses to future reef flattening. Parrotfishes are a functionally critical component of Caribbean reef fish assemblages, with large‐bodied parrotfish species exerting particularly important top‐down control on macroalgae. Despite their importance, low biomasses of large‐bodied parrotfishes on many reefs hamper our ability to study and understand their ecology. Florida reefs, where most parrotfish fishing has been illegal since 1992, present a unique opportunity to explore covariates of their distribution. Using boosted regression tree models and 23 covariates, this study identified the major predictors of four species of Atlantic large‐bodied parrotfishes. Maximum hard substrate relief, the area of the surrounding reef, and the availability of seagrass habitat were each positively related to parrotfish presence. Strong positive relationships between parrotfish presence and biomass and the biomass of other parrotfishes on a reef suggest that all four species responded to a similar subset of environmental conditions. However, relationships between parrotfish presence and biomass and depth, habitat type, coral cover, and the proximity of a reef to deepwater habitats differed among species, highlighting distinct habitat preferences. These results can improve managers' ability to target important biophysical correlates of large‐bodied parrotfishes with appropriate management interventions and identify areas for protection. Virtual reality (VR) enables standardized stimuli to provoke behavioural responses in animals; however, in fish studies VR has been limited to either basic virtual simulation projected below the bowl for freely swimming individuals or a simple virtual arena rendered over a large field of view for head-restrained individuals. We developed a novel immersive VR set-up with real-time rendering of animated 3D scenarios, validated in a proof-of-concept study on the behaviour of coral reef postlarval fish. Fish use a variety of cues to select a habitat during the recruitment stage, and to recognize conspecifics and predators, but which visual cues are used remains unknown. We measured behavioural responses of groups of five convict postlarval surgeonfish, Acanthurus triostegus , to simulations of habitats, static or moving shoals of conspecifics, predators and nonaggressive heterospecifics. Postlarval fish were consistently attracted to virtual corals and conspecifics presented statically, but repulsed by their predators (bluefin jacks, Caranx melampygus). When simulated shoals repeatedly passed nearby, they were again attracted by conspecifics, showing a tendency to follow the shoal, whereas they moved repeatedly to the back of the passing predator shoal. They also discriminated between species of similar sizes: they were attracted more to conspecifics than butterflyfish, Forcipiger longirostris , and repulsed more by predators than parrotfish, Scarus psittacus. The quality of visual simulations was high enough to identify visual cues (size, body shape, colour pattern) used by postlarval fish in species recognition. Ecosystems around the world are continuously undergoing recovery from anthropogenic disturbances like climate change, overexploitation, and habitat destruction. Coral reefs are a prime example of a threatened ecosystem and coral recruitment is a critical component of reef recovery from disturbances. Reef fishes structure this recruitment by directly consuming macroalgae and coral recruits or by indirectly altering the substrate to facilitate coral settlement (e.g., grazing scars). However, how these direct and indirect mechanisms vary through time remains largely unknown. Here, we quantified coral recruitment on settlement tiles with divots that mimic grazing scars and caging treatments to exclude or allow fish feeding over 3 years at Palmyra Atoll in the Pacific Ocean. We found that the positive and negative effects of fishes on coral recruitment varies through time. After 3 years, both grazing scars and fish grazing no longer predicted coral recruitment, suggesting that the role of fishes decreases over time. Our results emphasize that reef fish populations are important in promoting initial coral recovery after disturbances. However, over time, factors like the environment may become more important. Simple Summary: Underwater mountains, or seamounts, are deep-sea habitats collectively forming an area as large as Europe. Yet, they are one of the least studied ecosystems on earth. Known for supporting rich marine life compared to surrounding deep-sea environments, we have no information on how seamounts truly compare to other iconic biodiversity hotspots like shallow coral reefs. To assess the effective ecological value of seamounts, we compared fish communities in coral reefs and seamounts up to 500 m deep using two techniques: environmental DNA to detect the presence of species by filtering fragments of DNA lost by organisms in seawater, and underwater cameras to directly measure fish abundance and size. We found that the deepest seamounts had almost 10 times fewer fish species than coral reefs. However, the shallowest seamounts had larger fish species, including sharks, than coral reefs. We conclude that while seamounts are important and unique ecosystems, they may not be as diverse for fish species as previously thought (diversity hotspots) but rather biomass oases and refuges for endangered species. This study therefore calls for protecting the shallowest seamounts, as they are critical areas for marine life. Seamounts are the least known ocean biome. Considered biodiversity hotspots, biomass oases, and refuges for megafauna, large gaps exist in their real diversity relative to other ecosystems like coral reefs. Using environmental DNA metabarcoding (eDNA) and baited video (BRUVS), we compared fish assemblages across five environments of different depths: coral reefs (15 m), shallow seamounts (50 m), continental slopes (150 m), intermediate seamounts (250 m), and deep seamounts (500 m). We modeled assemblages using 12 environmental variables and found depth to be the main driver of fish diversity and biomass, although other variables like human accessibility were important. Boosted Regression Trees (BRT) revealed a strong negative effect of depth on species richness, segregating coral reefs from deep-sea environments. Surprisingly, BRT showed a hump-shaped effect of depth on fish biomass, with significantly lower biomass on coral reefs than in shallowest deep-sea environments. Biomass of large predators like sharks was three times higher on shallow seamounts (50 m) than on coral reefs. The five studied environments showed quite distinct assemblages. However, species shared between coral reefs and deeper-sea environments were dominated by highly mobile large predators. Our results suggest that seamounts are no diversity hotspots for fish. Hydrodynamic processes are important in all marine environments and on coral reefs drive patterns of habitat zonation, community structure, and biodiversity. Abrupt geomorphological features like pinnacles and seamounts often possess distinct localized currents and these habitats are also often characterized by high abundance and biomass of fishes. However, differences in fish community structure between pinnacles and emergent reefs, and their key drivers are poorly understood. In this study, we compared fish communities among emergent fringing and offshore coral reefs, and submerged pinnacle reefs in Papua New Guinea. Submerged pinnacles possessed higher fish biomass, abundance, and species richness than both fringing and offshore emergent reefs. We collected in‐situ current speed and temperature data over a full year at each reef and used random forest analysis to investigate the relative influence of hydrodynamics compared to other well‐established drivers of reef fish biodiversity, including habitat and biogeographic factors. Environmental variables explained 70%, 52%, and 5% of variability in models for species richness, abundance and biomass respectively. In all models, average current speed, current speed variability, and reef area were consistently among the most influential variables. Models examining relationships between fish biodiversity metrics and current speed did not yield conclusive results but did highlight the association of distinct hydrodynamic regimes on pinnacles with high fish richness, abundance, and biomass. Our study highlights the strong influence of reef‐scale hydrodynamics on fish biodiversity and demonstrates the ecological value of small, submerged coral reefs, which are globally numerous yet remain understudied in coral reef ecology. Aim: Strong social‐ecological trade‐offs between resource extraction and protection have created challenges for large, protected area management in natural resource‐dependent countries. Therefore, local governments and community conservation activities are becoming common and information about low environmental exposure and high biodiversity can provide for planning localized conservation activities. Location: The western Indian Ocean. Methods: Coral reef sites were evaluated for local‐scale environmental and species richness to elucidate local patterns in spatial heterogeneity. Local coral and fish taxonomic richness and coral community susceptibility to stress were normalized to partially account for common and heterogenous disturbances to coral cover and fish biomass. Residuals of these three response variables were evaluated for local geographic patterns and specific relationships with 21 environmental variables using machine learning methods. Results: Richness was highly variable at local geographies and had a double‐peaked shape with latitudes. Thirteen of the 21 examined variables were selected and indicated complex, spatially heterogeneous and weak cumulative predictive relationships with specific environmental and human influences. For example, each selected variable contributed 7% to 25% of the variance but with different relationships for the three responses. Coral fish richness and coral community susceptibility correlations were positive but weak and therefore produced different local spatial patterns. Nevertheless, these spatial patterns exhibited some coarse‐scale similarities indicating locations with shared positive community attributes and potential climate refugia. Shared richness variables included depth and wave energy, temperature variables of SST skewness, excess heat and rate of rise. Human influences of distance to shore, human populations and cities were also selected for richness and community susceptibility responses. Main Conclusions: Planning to include local stress and richness patterns variability could contribute to species persistence. Coral reef fisheries supply nutritious catch to tropical coastal communities, where the quality of reef seafood is determined by both the rate of biomass production and nutritional value of reef fishes. Yet our understanding of reef fisheries typically uses targets of total reef fish biomass rather than individual growth (i.e. biomass production) and nutrient content (i.e. nutritional value of reef fish), limiting the ability of management to sustain the productivity of nutritious catches. Here, we use modelled growth coefficients and nutrient concentrations to develop a new metric of nutrient productivity of coral reef fishes. We then evaluate this metric with underwater visual surveys of reef fish assemblages from four tropical countries to examine nutrient productivity of reef fish food webs. Species' growth coefficients were associated with nutrients that vary with body size (calcium, iron, selenium and zinc), but not total nutrient density. When integrated with fish abundance data, we find that herbivorous species typically dominate standing biomass, biomass turnover and nutrient production on coral reefs. Such bottom-heavy trophic distributions of nutrients were consistent across gradients of fishing pressure and benthic composition. We conclude that management restrictions that promote sustainability of herbivores and other low trophic-level species can sustain biomass and nutrient production from reef fisheries that is critical to the food security of over 500 million people in the tropics. Simple Summary: Mitochondria play a critical role in the energy metabolism of coral reef fish, providing ATP to fuel cellular processes. A mitogenome study has been employed to investigate the genetic diversity, population structure, and evolutionary relationships among coral reef fish taxa. Species of the Holocentridae family play important ecological roles in coral reef communities. Two subfamilies of this family, Holocentrinae and Myripristinae, exhibit similarities in morphology and distribution, with minor differences in habitation and feeding behavior. Here, we present full mitochondrial genome sequences of eight holocentrid species and report the results of a comparative analysis with six previously published species. The results indicate that these mitogenome structures are relatively conserved, except for the high variability in control regions. The whole genomes, except for nad6, exhibited positive AT-skews and negative GC-skews. Furthermore, we compared the two subfamilies to explore the reasons behind their varying inhabitation and behavior. Phylogenetic analysis indicated all species formed two subfamilies, the Holocentrinae and Myripristinae, with each subfamily comprising two genera. Positive selection analysis revealed that all protein-coding genes (PCGs) were subjected to purifying selection. The data obtained from our study could serve as a valuable resource for future investigations on the evolution and conservation of holocentrid fish. To understand the molecular mechanisms and adaptive strategies of holocentrid fish, we sequenced the mitogenome of eight species within the family Holocentridae and compared them with six other holocentrid species. The mitogenomes were found to be 16,507–16,639 bp in length and to encode 37 typical mitochondrial genes, including 13 PCGs, two ribosomal RNAs, and 22 transfer RNA genes. Structurally, the gene arrangement, base composition, codon usage, tRNA size, and putative secondary structures were comparable between species. Of the 13 PCGs, nad6 was the most specific gene that exhibited negative AT-skews and positive GC-skews. Most of the genes begin with the standard codon ATG, except cox1, which begins with the codon GTG. By examining their phylogeny, Sargocentron and Neoniphon were verified to be closely related and to belong to the same subfamily Holocentrinae, while Myripristis and Ostichthys belong to the other subfamily Myripristinae. The subfamilies were clearly distinguished by high-confidence-supported clades, which provide evidence to explain the differences in morphology and feeding habits between the two subfamilies. Selection pressure analysis indicated that all PCGs were subject to purifying selection. Size‐based indicators are appropriate for monitoring status and guiding management of multi‐species, multi‐gear fisheries, such as coral reef fisheries. From May 2018 to April 2019, size distribution and composition of coral reef fish catches were monitored through a participatory landing survey in southwestern Madagascar. Fishers targeted a large diversity of fish taxa (75 families) and range of sizes (1.6–86 cm). Five predominant gears accounted for most of the catch (1360 [±39] t), including mosquito net trawl (27.7%), beach seine (26.8%), speargun (7.2%), gillnet (30.6%), and handline (7.1%). Due to widespread use of gears made from mosquito nets, 75% of fishes smaller than 9 cm and 47% of juvenile fishes were represented in the total catch number. Large‐size taxa (Scaridae, Lethrinidae, Siganidae, Acanthuridae, Synodontidae, Mullidae, and Labridae) were mostly harvested as juveniles. Catches varied by 8%–70% throughout the year. Cryptobenthic fishes make up more than half of coral reef fish fauna and contribute greatly to coral reef trophodynamics and diversity. Because of their small size, they are easily overlooked and understudied. Some of them use corals as their habitat, but this association is not well understood. In the Caribbean, two common cryptobenthic gobies, Elacatinus evelynae and Coryphopterus lipernes, are usually observed residing on corals. In order to compare their habitat use, we investigated their distributions on a range of scleractinian host-coral species at three different depths (5, 10, and 15 m) at Curaçao, southern Caribbean. The numbers of both species were relatively low at 5 m. Furthermore, we investigated the relationship between fish size and depth and found that adult E. evelynae individuals were most common at 5 m depth and juveniles at 15 m depth. Novel host corals were found for both fish species. Taking host size into account, the gobies were most abundant on large coral colonies of two host species: E. evelynae on both Colpophyllia natans and Montastraea cavernosa, and C. lipernes only on C. natans. This work aims to describe the larval stages and the seasonal variation in the abundance of three mesopelagic species whose larvae are surprisingly abundant near coral reef areas in the Red Sea. The larvae were collected monthly using a plankton net (500 µ) from three coastal coral reef areas surrounding Sharm El-Sheikh on the Egyptian Red Sea coast between January and December 2015. The identification of larvae was based on the morphological and meristic characteristics according to the available literature. The larvae of this species were divided into preflexion, flexion, and postflexion stages and they were also categorized according to their size into relevant size classes. Mesopelagic fishes were represented in the collection by four species belonging to four families: Vinciguerria mabahiss (Family: Phosichthyidae), Benthosema pterotum (Family: Myctophidae), Astronesthes martensii (Family: Stomiidae; subfamily: Astronesthinae), and Trichiurus sp. (Family: Trichiuridae). In general, a total of 3678 larvae were collected, of which 1191, constituting about 32% of the total fish larvae, belonged to mesopelagic species. The most abundant species was V. mabahiss, with 677 larvae that constituted 18% and 57% of the total larvae and mesopelagic fish larvae, respectively. The second most abundant species was B. pterotum, which was represented by 485 larvae (13% of the total larvae and 40% of the mesopelagic fish larvae). A. martensii was represented by the lowest number of larvae (29 larvae, 2%). Most larvae of the three species were small and in the preflexion stage, whereas larger larvae are absent. They are highly abundant in the cooler months of the year between November and April. The effects of increased levels of carbon dioxide (CO2) on the Earth's temperature have been known since the end of the 19th century. It was long believed that the oceans' buffering capacity would counteract any effects of dissolved CO2 in marine environments, but during recent decades, many studies have reported detrimental effects of ocean acidification on aquatic organisms. The most prominent effects can be found within the field of behavioural ecology, e.g., complete reversal of predator avoidance behaviour in CO2‐exposed coral reef fish. Some of the studies have been very influential, receiving hundreds of citations over recent years. The results have also been conveyed to policymakers and publicized in prominent media outlets for the general public. Those extreme effects of ocean acidification on fish behaviour have, however, spurred controversy, given that more than a century of research suggests that there are few or no negative effects of elevated CO2 on fish physiology. This is due to sophisticated acid–base regulatory mechanisms that should enable their resilience to near‐future increases in CO2. In addition, an extreme "decline effect" has recently been shown in the literature regarding ocean acidification and fish behaviour, and independent research groups have been unable to replicate some of the most profound effects. Here, the author presents a brief historical overview on the effects of elevated CO2 and ocean acidification on fishes. This historical recap is warranted because earlier work, prior to a recent (c. 10 year) explosion in interest, is often overlooked in today's ocean acidification studies, despite its value to the field. Based on the historical data and the current knowledge status, the author suggests future strategies with the aim to improve research rigour and clarify the understanding of the effects of ocean acidification on fishes. Herbivorous fishes play important functional roles in coral reef ecosystems, and their influence on mediating competitive dynamics between corals and macroalgae is well studied. Nonetheless, direct interactions between herbivorous fishes and corals may also be relevant, although these are less studied. Here, we describe a series of observations of schools of the herbivorous streaked rabbitfish (Siganus javus) nibbling on black corals (order Antipatharia) at the SS Yongala wreck, within the Great Barrier Reef Marine Park. We provide a hypothesis that may explain this behaviour, which, if confirmed, would represent a mechanism influencing the health of the corals. Consumers play an important role in biogeochemical cycles through the consumption and release of essential elements such as carbon (C), nitrogen (N), and phosphorus (P). Indeed, a large proportion of consumed elements are released into the environment in inorganic (i.e. excretion) or organic form (i.e. egestion). On coral reefs, fishes represent the bulk of consumer biomass and thus play a key role in the recycling of nutrients. In recent years, excretion rates have been studied intensively, but less is known about the rate and quality of coral reef fish egestion. In this study, we quantify the elemental contents of fish feces, estimate absorption efficiencies and compare egestion and excretion rates for 51 coral reef fish species. We show that elemental concentrations decrease remarkably little from food to feces. This is due to extremely low absorption efficiencies, resulting in the egestion of large amounts of energy and nutrients. Moreover, we show that while the quality of fish feces varies across trophic guilds, it remains highly variable within trophic guilds. Finally, we demonstrate that the release of N and P through egestion outweighs the amount of nutrients recycled through excretion. Parental care is a critical component of many breeding systems that enhances both parent and offspring fitness. It is widely recognized that parental care varies in quality and quantity in response to variation in offspring need, parental condition, and ecological context. One context that has been underexplored, however, is the presence of extensive parental care at night, with many parental care studies focused on diurnal care. To fully understand the evolution of parental care, both diurnal and nocturnal care must be accounted for. Here, we show that nocturnal parental care exists in the clownfish Amphiprion percula, with males and females actively caring for offspring at night throughout embryo development and during hatching within a laboratory setting. At night, as during the day, males continue to be the dominant caregiver and both parents increase care as embryos mature. However, females provide substantially more care at night than during the day. We also document three new parental care behaviors at night that are not seen during the day: vigorous fanning, vigorous mouthing, and anemone biting. These behaviors are particularly frequent during hatching, and they may serve to assist the hatching process by helping embryos transition from the benthic to the pelagic environment. This study contributes to our understanding of parental care, demonstrating the importance of considering nocturnal care if we are to gain a complete understanding of the evolution of parental care. Aquaculture of marine ornamental fish could potentially reduce the fishing pressure on wild stocks by the global aquarium trade, but its expansion is often constrained by the limited understanding on the biology and early life history of candidate species. The orchid dottyback Pseudochromis fridmani is a valuable and popular marine ornamental fish, but scientific reports on its baseline biology, especially the egg filial cannibalistic behaviour, are scarce. The present study documented key aspects of reproductive biology and early ontogeny of P. fridmani in captivity, including reproductive behaviour, patterns of spawning and filial cannibalism throughout a 12-month period by seven pairs of brood fish, as well as the embryonic and larval development. The results showed that the captive spawning of the broodstock pairs generally occurred every 5–11 days, most commonly every 6–8 days, throughout a year. Despite feeding the brood fish to satiation throughout the data collection period, the average monthly rate of egg filial cannibalism reached 55 ± 37%, but the cannibalism frequency appeared to be pair-specific. The egg incubation duration was approximately 96 h at 27 ± 1 °C, and the development of embryos from cleavage, blastula, gastrula, and segmentation to the pharyngula stage is herein described in detail. The newly hatched P. fridmani larvae possessed important structures and organs for first feeding, including pigmented eyes, developed jaws, and a straight-tube gut. The 0 to 14 days post-hatching (DPH) period appeared to be an important larval stage, as P. fridmani larvae were observed to complete major changes in morphology, gut development, and phototactic behaviour by 14 DPH. Under the culture conditions of this study, the earliest transition to the juvenile stage was observed on 31 DPH, and the majority of fish became juveniles by 56 DPH. The results of this study inform baseline aquaculture production protocols and direct future research, particularly to reduce filial cannibalism through broodstock management and to improve larval culture through supporting the early ontogenetic development of P. fridmani. Declines in habitat structural complexity have marked ecological outcomes, as currently observed in many of the world's ecosystems. Coral reefs have provided a model for such changes in marine ecosystems; still our understanding has been centered on corals and fishes at broad spatial scales when metazoan diversity on coral reefs is dominated by small cryptic taxa (herein: "cryptofauna"). Given the paucity of studies and high taxonomic complexity of the cryptofauna, both of which limit a priori hypotheses, we asked whether hierarchical structuring theory provides a compelling framework to impose order and quantify patterns. In general terms, we explored whether cryptic communities are sufficiently described by broad seascape parameters or limited by a set of processes operating at their distinctly nested microhabitat scale. To address this theory and gaps in knowledge for the cryptofauna, we characterized community structure in coral rubble, an eroded coral condition where biodiversity proliferates. Rubble was sampled along a depth and exposure gradient at Heron Island on the Great Barrier Reef, Australia, to parameterize environmental and morphological indicators of sessile taxa and motile cryptofauna communities. We used a hierarchical study framework from microhabitat to seascape scales, which were evaluated using nonstructured multivariate analyses and Bayesian structural equation modeling. While the nonstructured analyses showed the effects of seascape on the cryptobenthos and its community, this approach overlooked the finer hierarchical patterns in rubble ecology revealed only in the structured model. Seascape parameters (exposure and depth) influenced microhabitat complexity (i.e., rubble branchiness), which determined the cover of sessile organisms on rubble pieces, which shaped the motile cryptofauna community. Rubble is likely to be increasingly prevalent on coral reefs in the Anthropocene and is typically associated with low seascape‐level complexity and reduced macrofaunal richness. Parallel with hierarchical structuring theory, we showed a similar response operating at the microhabitat scale whereby low rubble complexity (i.e., branchiness) reduced cryptobenthic structure, diversity and size spectra. In a future ocean, we expect there may be an initial increase in biodiversity and trophodynamic processes derived from branching rubble, but a delay in ecosystem‐scale outcomes if coral, and thus rubble, generation and complexity is not sustained. Simple Summary: The coral reef ecosystem not only brings enormous economic value to humans but also provides livelihoods and a major source of protein for millions of people. Moreover, coral reefs provide refuge and food sources for many fish species and are also breeding grounds and spawning grounds for various fish species. However, due to climate and human factors, the coral reef ecosystem has been destroyed, and its ecological function has been damaged. Fishery resources have also been affected, with changes in fish species composition and community structure. This study analyzed the fish community structure of the largest atoll in the Xisha Islands in the South China Sea, summarized a list of coral reef fish in Yongle Atoll, and analyzed the reasons for the change in the fish community and the future variation trend. The completion of this study will contribute to the better protection and recovery of coral reef fish and provide an important reference for the enhancement and restoration of coral reef habitats in the Xisha Islands. Yongle Atoll was the largest atoll in the Xisha Islands of the South China Sea, and it was a coral reef ecosystem with important ecological and economic values. In order to better protect and manage the coral reef fish resources in Yongle Atoll, we analyzed field survey data from artisanal fishery, catches, and underwater video from 2020 to 2022 and combined historical research to explore the changes in fish species composition and community structure in Yongle Atoll over the past 50 years. The results showed that a total of 336 species of fish were found on Yongle Atoll, belonging to 17 orders and 60 families. Among them, Perciformes had the most fish species with 259 species accounting for 77.08% of the total number of species. The number of fish species in the coral reef of Yongle Atoll was exponentially correlated with its corresponding maximum length and significantly decreases with its increase. The fish community structure of Yongle Atoll changed, and the proportion of large carnivorous fish decreased significantly, while the proportion of small-sized and medium-sized fish increased. At the same time, Yongle Atoll has 18 species of fish listed on the IUCN Red List, 15 of which are large fish. The average taxonomic distinctness (Delta+, Δ+) and the variation taxonomic distinctness (Lambda+, Λ+) in 2020–2022 were lower than the historical data, and the number of fish orders, families, and genera in Yongle Atoll has decreased significantly, which indicates that the current coral reef fish species in Yongle Atoll have closer relatives and higher fish species uniformity. In addition, the similarity of fish species in Yongle Atoll was relatively low at various time periods, further proving that the fish community structure has undergone significant variation. In general, due to multiple impacts, such as overfishing, fishing methods, environmental changes, and habitat degradation, the fish species composition of Yongle Atoll may have basically evolved from carnivorous to herbivorous, from large fish to small fish, and from complexity to simplicity, leaving Yongle Atoll in an unstable state. Therefore, we need to strengthen the continuous monitoring of the coral reef ecosystem in Yongle Atoll to achieve the protection and restoration of its ecological environment and fishery resources, as well as sustainable utilization and management. Simple Summary: The comparative phylogeography of marine species with contrasting dispersal potential across the southern Caribbean Sea was evaluated by the presence of two putative barriers: the Magdalena River plume (MRP) and the combination of the absence of a rocky bottom and the almost permanent upwelling in the La Guajira Peninsula (ARB + PUG). Samples of each species were collected in five locations from Capurganá to La Guajira. For the first time, sufficient evidence of a phylogeographic break caused by the MRP is provided, mainly for Acanthemblemaria rivasi, a fish in a coral reef. The ARB + PUG barrier causes another break for A. rivasi and Cittarium pica (rocky shore mollusk species). We identified three populations for A. rivasi and C. pica from five locations, while Nerita tessellata presented one population. Acanthemblemaria rivasi and C. pica fit the hierarchical population model and share a similar phylogeographic history. Our results show how the biological traits of these three species and the biogeographic barriers have influenced their phylogeographic structure. Finally, we discussed why the Santa Marta and La Guajira marine sectors are essential for conserving marine species across the southern Caribbean Sea. We generated a set of SNPs for the three species using the ddRad-seq technique. Samples of each species were collected in five locations from Capurganá to La Guajira. For the first time, evidence of a phylogeographic break caused by the MRP is provided, mainly for A. rivasi (AMOVA: ΦCT = 0.420). The ARB + PUG barrier causes another break for A. rivasi (ΦCT = 0.406) and C. pica (ΦCT = 0.224). Three populations (K = 3) were identified for A. rivasi and C. pica, while N. tessellata presented one population (K = 1). The Mantel correlogram indicated that A. rivasi and C. pica fit the hierarchical population model, and only the A. rivasi and C. pica comparisons showed phylogeographic congruence.
