3. Results of a Randomized Wait-List Controlled Trial of CAYA: A Nurse Case Management HIV Prevention Intervention for Youth Experiencing Homelessness.

Youth experiencing homelessness (YEH) face challenges that increase their susceptibility to HIV/STIs. Nurse case management is effective in managing the complex needs of populations experiencing homelessness and reducing HIV risk. A randomized wait-list control study conducted between September 2019 to May 2023 evaluated the CAYA Come As You Are intervention. This nurse-led HIV prevention for YEH aged 16-25 years focused on the uptake of HIV prevention methods: pre- and post-HIV exposure prophylaxis (PrEP, nPEP), HIV/STI testing and treatment, sober sex, and condom use. Secondarily, we examined intervention impact on housing stability. Descriptive statistics were calculated by study arm. Multiple imputation (m = 10) was used for missing values and intervention effects were estimated from Bayesian multilevel models with noninformative priors. Participants (N = 450) were 21.1 years old on average, 62% Black, 11% Hispanic, 11% White, and 10% other race and reported being homeless for an average of 3 years. An intervention effect was found for PrEP use, which showed a larger increase from baseline to first follow-up (OR = 3.27; 95% Cr.I.: 1.13 to 10.14). No intervention impact was found for nPEP use, HIV and STI cases, sober sex, or condom use. Sheltering arrangements improved from baseline to the first follow-up in both groups with increase in shelter stability (OR = 3.85; 95% Cr.I.: 1.61 to 10.30) and decreased shelter transiency (OR = 0.29; 95% Cr.I.: 0.14 to 0.60). This study demonstrates that a personalized, nurse-led HIV prevention approach increased uptake of some but not all HIV prevention strategies among YEH. 4. Alpha Entropy Search for New Information-based Bayesian Optimization

Bayesian optimization (BO) methods based on information theory have obtained state-of-the-art results in several tasks. These techniques heavily rely on the Kullback-Leibler (KL) divergence to compute the acquisition function. In this work, we introduce a novel information-based class of acquisition functions for BO called Alpha Entropy Search (AES). AES is based on the {\alpha}-divergence, that generalizes the KL divergence. Iteratively, AES selects the next evaluation point as the one whose associated target value has the highest level of the dependency with respect to the location and associated value of the global maximum of the optimization problem. Dependency is measured in terms of the {\alpha}-divergence, as an alternative to the KL divergence. Intuitively, this favors the evaluation of the objective function at the most informative points about the global maximum. The {\alpha}-divergence has a free parameter {\alpha}, which determines the behavior of the divergence, trading-off evaluating differences between distributions at a single mode, and evaluating differences globally. Therefore, different values of {\alpha} result in different acquisition functions. AES acquisition lacks a closed-form expression. However, we propose an efficient and accurate approximation using a truncated Gaussian distribution. In practice, the value of {\alpha} can be chosen by the practitioner, but here we suggest to use a combination of acquisition functions obtained by simultaneously considering a range of values of {\alpha}. We provide an implementation of AES in BOTorch and we evaluate its performance in both synthetic, benchmark and real-world experiments involving the tuning of the hyper-parameters of a deep neural network. 6. Algebrability and Riemann integrability of the composite function

In this note we show that there exist a $2^\mathfrak{c}$-generated free algebra $\mathcal{S} \subset \mathbb{R}^\mathbb{R}$ of Riemann integrable functions and a free algebra $\mathcal{C} \subset \mathbb{R}^{[0,1]}$ of continuous functions, having $\mathfrak{c}$-generators, such that $r \circ c$ is not Riemann integrable for any $r \in \mathcal{S}$ and $c \in \mathcal{C}$. This result is the best possible one in terms of lineability within these families of functions and, at the same time, an improvement of a precious result (\cite[Theorem 2.7]{A}). In order to achieve our results we shall employ set theoretical tools such as the Fichtenholz-Kantorovich-Hausdorff theorem, Cantor-Smith-Volterra--type sets, and classical real analysis techniques.

7. Phylogenetic invariants: straightforward from the general Markov to equivariant models

In the last decade, some algebraic tools have been successfully applied to phylogenetic reconstruction. These tools are mainly based on the knowledge of equations describing algebraic varieties associated to phylogenetic trees evolving under Markov processes of molecular substitution, the so called phylogenetic invariants. Although the theory involved allows to explicitly obtain these equations for all equivariant models (which include some of the most popular nucleotide substitution models), practical uses of these algebraic tools have been restricted to the case of the general Markov model. Arguably, one of the reasons for this restriction is that knowledge of linear representation theory is required before making these equations explicit. With the aim of enlarging the practical uses of algebraic phylogenetics, in this paper we prove that phylogenetic invariants for trees evolving under equivariant models can be derived from phylogenetic invariants for the general Markov model, without the need of representation theory. Our main result states that the algebraic variety corresponding to a phylogenetic tree evolving under an equivariant model is an irreducible component of the variety corresponding to the same tree under the general Markov model cut with the linear space defined by the model. We also prove that, for any equivariant model, those phylogenetic invariants that are relevant for practical uses (e.g. tree reconstruction) can be simply deduced from a single rank constraint on the matrices obtained by flattening the joint distribution at the leaves of the tree. This condition can be easily tested from singular values of the matrices and extends our results from trees to phylogenetic networks., Comment: 30 pages, 4 figures

Software startup companies develop innovative, software-intensive products within limited time frames and with few resources, searching for sustainable and scalable business models. Software startups are quite distinct from traditional mature software companies, but also from micro-, small-, and medium-sized enterprises, introducing new challenges relevant for software engineering research. This paper's research agenda focuses on software engineering in startups, identifying, in particular, 70+ research questions in the areas of supporting startup engineering activities, startup evolution models and patterns, ecosystems and innovation hubs, human aspects in software startups, applying startup concepts in non-startup environments, and methodologies and theories for startup research. We connect and motivate this research agenda with past studies in software startup research, while pointing out possible future directions. While all authors of this research agenda have their main background in Software Engineering or Computer Science, their interest in software startups broadens the perspective to the challenges, but also to the opportunities that emerge from multi-disciplinary research. Our audience is therefore primarily software engineering researchers, even though we aim at stimulating collaborations and research that crosses disciplinary boundaries. We believe that with this research agenda we cover a wide spectrum of the software startup industry current needs.

Working with shuffles we establish a close link between Kendall's tau, the so-called length measure, and the surface area of bivariate copulas and derive some consequences. While it is well-known that Spearman's rho of a bivariate copula A is a rescaled version of the volume of the area under the graph of A, in this contribution we show that the other famous concordance measure, Kendall's tau, allows for a simple geometric interpretation as well - it is inextricably linked to the surface area of A., Comment: 12 pages, 3 figures

The existence of a uniform upper bound for the maximum number of limit cycles of planar piecewise linear differential systems with two zones separated by a straight line has been subject of interest of hundreds of papers. After more than 30 years of investigation since Lum-Chua's work, it has remained an open question whether this uniform upper bound exists or not. Here, we give a positive answer for this question by establishing the existence of a natural number $L^*\leq 8$ for which any planar piecewise linear differential system with two zones separated by a straight line has no more than $L^*$ limit cycles. The proof is obtained by combining a newly developed integral characterization of Poincar\'{e} half-maps for linear differential systems with an extension of Khovanski\u{\i}'s theory for investigating the number of intersection points between smooth curves and a particular kind of orbits of vector fields.

Abstract Prolonged antibiotic exposure causes dangerous hematologic side effects, including neutropenia, in up to 34% of patients. Murine studies established a link between the intestinal microbiota and hematopoiesis. To identify factors that predispose to neutropenia in pediatric patients, we evaluated changes in microbiota‐derived metabolites and intestinal microbiota composition after prolonged courses of antibiotics. In this multi‐center study, patients with infections requiring anticipated antibiotic treatment of two or more weeks were enrolled. Stool samples were obtained at the start and completion of antibiotics or at neutropenia onset (prospective arm). Some patients were enrolled in a retrospective arm in which a stool sample was collected at the time of neutropenia during antibiotic therapy and 2–4 weeks after completion of antibiotics with recovery of blood counts. We identified 10 patients who developed neutropenia on antibiotics and 29 controls matched for age, sex, race, and ethnicity. Clinical data demonstrated no association between neutropenia and the type of infection or antibiotic used; however, patients with neutropenia were admitted to the intensive care unit more often and received longer courses of antibiotics. Reduced intestinal microbiome richness and, specifically, decreased abundance of Lachnospiraceae family members correlated with neutropenia. Untargeted stool metabolomic profiling revealed several metabolites that were depleted exclusively in patients with neutropenia, including members of the urea cycle pathway, pyrimidine metabolism, and fatty acid metabolism that are known to be produced by Lachnospiraceae. Our study shows a relationship between intestinal microbiota disruption and abnormal hematopoiesis and identifies taxa and metabolites likely to contribute to microbiota‐sustained hematopoiesis.

18. Uniqueness and stability of limit cycles in planar piecewise linear differential systems without sliding region

In this paper, we consider the family of planar piecewise linear differential systems with two zones separated by a straight line without sliding regions, that is, differential systems whose flow transversally crosses the switching line except for at most one point. In the research literature, many papers deal with the problem of determining the maximum number of limit cycles that these differential systems can have. This problem has been usually approached via large case-by-case analyses which distinguish the many different possibilities for the spectra of the matrices of the differential systems. Here, by using a novel integral characterization of Poincar\'e half-maps, we prove, without unnecessary distinctions of matrix spectra, that the optimal uniform upper bound for the number of limit cycles of these differential systems is one. In addition, it is proven that this limit cycle, if it exists, is hyperbolic and its stability is determined by a simple condition in terms of the parameters of the system. In this paper, using the tools from the lineability theory, we distinguish certain subsets of $p$-adic differentiable functions. Specifically, we show that the following sets of functions are large enough to contain an infinite dimensional algebraic structure: (i) continuously differentiable but not strictly differentiable functions, (ii) strictly differentiable functions of order $r$ but not strictly differentiable of order $r+1$, (iii) strictly differentiable functions with zero derivative that are not Lipschitzian of any order $\alpha >1$, (iv) differentiable functions with unbounded derivative, and (v) continuous functions that are differentiable on a full set with respect to the Haar measure but not differentiable on its complement having cardinality the continuum.

Homogeneity across lineages is a common assumption in phylogenetics according to which nucleotide substitution rates remain constant in time and do not depend on lineages. This is a simplifying hypothesis which is often adopted to make the process of sequence evolution more tractable. However, its validity has been explored and put into question in several papers. On the other hand, dealing successfully with the general case (heterogeneity across lineages) is one of the key features of phylogenetic reconstruction methods based on algebraic tools. The goal of this paper is twofold. First, we present a new weighting system for quartets (ASAQ) based on algebraic and semi-algebraic tools, thus specially indicated to deal with data evolving under heterogeneus rates. This method combines the weights two previous methods by means of a test based on the positivity of the branch length estimated with the paralinear distance. ASAQ is statistically consistent when applied to GM data, considers rate and base composition heterogeneity among lineages and does not assume stationarity nor time-reversibility. Second, we test and compare the performance of several quartet-based methods for phylogenetic tree reconstruction (namely, Quartet Puzzling, Weight Optimization and Wilson's method) in combination with ASAQ weights and other weights based on algebraic and semi-algebraic methods or on the paralinear distance. This article explores the significance of employing preferred terms and inclusive language in research practices concerning diverse populations. It highlights how inappropriate terminology can lead to labeling, stereotyping, and stigma, particularly for equity-denied groups. The study aimed to identify and analyze terminology preferences for diverse communities by major international organizations. Through a systematic environmental scan methodology, data were collected from 12 prominent organizations. The results indicate a concerted effort toward adopting inclusive language, with organizations favoring respectful and accurate terminology. For instance, terms like “people made vulnerable by systemic inequities” and “migrant workers” were preferred over outdated or stigmatizing alternatives. The discussion emphasizes the importance of identifying conflicting terms and trends in terminology preferences over time. We recommend prioritizing the use of preferred terms to promote respectful and accurate discourse, with a focus on person-centered language. Ultimately, the findings underscore the critical role of language in shaping perceptions and attitudes toward diverse communities, and advocate for continued efforts to promote inclusivity and equity in research, policy, and practice.

Abstract Background There is a possibility that an incorrect diagnosis of hypothyroidism could be made in euthyroid dogs, and the prevalence of hypothyroidism in the dog population remains unknown. Objectives To retrospectively assess the percentage of dogs diagnosed with, and treated for, hypothyroidism at first opinion practice which are likely to be hypothyroid and require levothyroxine supplementation. Animals One hundred two client‐owned dogs were included in this study. Materials and Methods The computerized databases of 7 first opinion practices were searched to identify dogs treated with levothyroxine supplementation. Three European College of Veterinary Internal Medicine—Companian Animals (ECVIM‐CA) diplomates independently assigned 1 of 4 clinical assessments to each case as follows: confirmed or likely hypothyroid, hypothyroidism suspected but not confirmed, hypothyroidism considered unlikely, and no reason to suspect hypothyroidism. They commented as to whether or not they thought levothyroxine supplementation was appropriate. Results The clinical assessments of “confirmed or likely hypothyroid”; “Hypothyroidism suspected but not confirmed”; “Hypothyroidism considered unlikely”; and “No reason to suspect hypothyroidism” was assigned respectively by Clinician 1 to 38.2%, 5.9%, 3.9%, and 52% of cases, by Clinician 2 to 48%, 22.6%, 22.6%, 6.9% of cases, and by Clinician 3 to 55.9%, 11.8%, 13.7% and 18.6%. Clinician 1, Clinician 2, and Clinician 3 considered levothyroxine supplementation not indicated in 58.8%, 52.9%, and 45.1% of cases, respectively. Conclusion These results support the concern that hypothyroidism might be overly and incorrectly diagnosed in first opinion practice, and that thyroid function testing should be performed only in those dogs with a high pretest probability of the disease.

This paper deals with fundamental properties of Poincar\'e half-maps defined on a straight line for planar linear systems. Concretely, we focus on the analyticity of the Poincar\'e half-maps, their series expansions (Taylor and Newton-Puiseux) at the tangency point and at infinity, the relative position between the graph of Poincar\'e half-maps and the bisector of the fourth quadrant, and the sign of their second derivatives. All these properties are essential to understand the dynamic behavior of planar piecewise linear systems. Accordingly, we also provide some of their most immediate, but non-trivial, consequences regarding periodic orbits.

We present the phylogenetic quartet reconstruction method SAQ (Semi-algebraic quartet reconstruction). SAQ is consistent with the most general Markov model of nucleotide substitution and, in particular, it allows for rate heterogeneity across lineages. Based on the algebraic and semi-algebraic description of distributions that arise from the general Markov model on a quartet, the method outputs normalized weights for the three trivalent quartets (which can be used as input of quartet-base methods). We show that SAQ is a highly competitive method that outperforms most of the well known reconstruction methods on data simulated under the general Markov model on 4-taxon trees. Moreover, it also achieves a high performance on data that violates the underlying assumptions.

We present MESMOC+, an improved version of Max-value Entropy search for Multi-Objective Bayesian optimization with Constraints (MESMOC). MESMOC+ can be used to solve constrained multi-objective problems when the objectives and the constraints are expensive to evaluate. MESMOC+ works by minimizing the entropy of the solution of the optimization problem in function space, i.e., the Pareto frontier, to guide the search for the optimum. The cost of MESMOC+ is linear in the number of objectives and constraints. Furthermore, it is often significantly smaller than the cost of alternative methods based on minimizing the entropy of the Pareto set. The reason for this is that it is easier to approximate the required computations in MESMOC+. Moreover, MESMOC+'s acquisition function is expressed as the sum of one acquisition per each black-box (objective or constraint). Thus, it can be used in a decoupled evaluation setting in which one chooses not only the next input location to evaluate, but also which black-box to evaluate there. We compare MESMOC+ with related methods in synthetic and real optimization problems. These experiments show that the entropy estimation provided by MESMOC+ is more accurate than that of previous methods. This leads to better optimization results. MESMOC+ is also competitive with other information-based methods for constrained multi-objective Bayesian optimization, but it is significantly faster.

Characterizing whether a Markov process of discrete random variables has an homogeneous continuous-time realization is a hard problem. In practice, this problem reduces to deciding when a given Markov matrix can be written as the exponential of some rate matrix (a Markov generator). This is an old question known in the literature as the embedding problem (Elfving37), which has been only solved for matrices of size $2\times 2$ or $3\times 3$. In this paper, we address this problem and related questions and obtain results in two different lines. First, for matrices of any size, we give a bound on the number of Markov generators in terms of the spectrum of the Markov matrix. Based on this, we establish a criterion for deciding whether a generic Markov matrix (different eigenvalues) is embeddable and propose an algorithm that lists all its Markov generators. Then, motivated and inspired by recent results on substitution models of DNA, we focus in the $4\times 4$ case and completely solve the embedding problem for any Markov matrix. The solution in this case is more concise as the embeddability is given in terms of a single condition.

A Markov matrix is embeddable if it can represent a homogeneous continuous-time Markov process. It is well known that if a Markov matrix has real and pairwise-different eigenvalues, then the embeddability can be determined by checking whether its principal logarithm is a rate matrix or not. The same holds for Markov matrices close enough to the identity matrix or that rule a Markov process subjected to certain restrictions. In this paper we prove that this criterion cannot be generalized and we provide open sets of Markov matrices that are embeddable and whose principal logarithm is a not a rate matrix.
