Çocukların eğitiminde önemli yere sahip olan kitaplar onların hayata hazırlanmasına da yardımcı olur. İlk öğrenim seviyesindeki kitaplarda yer alan kahramanların özellikleri ve bu kahramanların yaptıkları meslekler çocukların ileride mesleklere karşı tutumlarını belirlemede etkili olmaktadır. Öğrenmelerin temellendiği ve desteklendiği dönemlerde çocuklarla buluşan kitaplar, onların örnek alabileceği modeller yaratarak toplumsallaşma sürecine katkı sağlamaktadır. Bu yüzden kahramanların üstlendikleri meslekler ve bu mesleklerin cinsiyetlere göre nasıl dağıldığı son derece önemlidir. Araştırmanın amacı ilkokul Türkçe ders kitaplarındaki metinlerde yer verilen meslekler ve cinsiyete göre meslek dağılımının nasıl olduğunu incelemektir. Bu araştırma nitel bir çalışmadır. Çalışmanın örneklemini 2018-2019 eğitim öğretim yılı için Talim Terbiye Kurulu Başkanlığı tarafından önerilen MEB Yayınları ve özel yayınevlerinden oluşan 1-4. Sınıf düzeyindeki toplam 4 Türkçe ders kitabı oluşturmaktadır. Ders kitaplarındaki tema metinleri ve bunlara ait görseller incelenmiştir. İçerik analizi ile ortaya çıkarılacak bulgular söylem analizi yöntemiyle değerlendirilmiştir. Metinlerde yer alan resimlerden de bulguları elde etmede yararlanılmıştır., Books have an important place in the education of children. Books prepare children for life. Especially the characteristics and occupations of the heroes in the books at primary level are effective in determining the attitudes of children towards the professions in the future. For this reason, the occupations undertaken by the heroes and how these occupations are divided by gender are extremely important.The aim of the study is to examine the distribution of occupations according to the professions and gender in the textbooks of primary school Turkish course books. This research is a qualitative study. The sample of the study consists of four course books taught in primary school in the 2018-2019 academic year. In research texts in the textbooks and pictures of these texts will be examined.

The aim of this study was made on critical reading area in Turkey between 1997-2019 and to identify trends in graduate studies in the doctoral thesis examined lisansüst. For this purpose, theses were evaluated in terms of year, method, data collection tools, sample characteristics, data analysis techniques and subject areas. Theses are examined by document analysis within the framework of descriptive approach. In this study, theses that are available in full text and included in YOK National Thesis Database were included in the study and the study was limited to 1997-2019. Content analysis was used to analyze the obtained data. According to the results obtained from the research findings; The research carried out in Turkey is generally determined to be at the graduate level. Most of the theses were written at Gazi University. It was determined that most of the theses were studied with middle school students, there were experimental studies, mostly questionnaire or likert type scales were used, and t-test and ANOVA analysis statistics were used in the theses., Çalışmada Türkiye`de 1997-2019 yılları arasında eleştirel okuma alanında yapılmış yüksek lisans ve doktora tezleri incelenerek lisansüstü düzeydeki araştırmaların eğilimlerinin belirlenmesi amaçlanmıştır. Bu amaç doğrultusunda, tezler yayımlandığı yıl, yöntem, veri toplama araçları, örneklem özellikleri, veri analiz teknikleri ve konu alanları açısından değerlendirilmiştir. Tezlerin incelenmesinde betimsel araştırma yaklaşımlarından doküman incelemesi kullanılmıştır. Çalışma 1997-2019 yılları ile sınırlandırılmış olup bu yıllar arasında Yükseköğretim Kurulu Ulusal Tez Merkezi Veri Tabanında bulunan ve tam metin olarak ulaşılabilen tezler çalışma kapsamına alınmıştır. Verilerin çözümlenmesinde içerik analizi kullanılmıştır. Araştırma bulgularıyla elde edilen sonuçlara incelendiğinde; Türkiye’de eleştirel okuma konusunda yapılan araştırmaların çoğu genellikle yüksek lisans düzeyindedir. Tezlerin çoğu Gazi Üniversitesinde yazılmıştır. Tezlerin çoğunluğunda ortaokul öğrencileri ile çalışıldığı, deneysel çalışmalar olduğu, tezlerde genellikle anket ya da likert tipi ölçeklerin kullanıldığı, t-testi ve ANOVA analizi istatistiklerinin kullanıldığı belirlenmiştir.

Bu çalışma, nitel bir araştırma olup ortaokul ve lisede öğrenim gören öğrencilerin “müzik öğretmeni” kavramına yönelik bilişsel yapılarını tespit etmek amacıyla yapılmış-tır.Çalışmada, veri toplama aracı olarak Kelime İlişkilendirme Testi kullanılmıştır. Veriler içerik analizi yoluyla çözümlenmiştir. Çalışmaya 2017-2018 öğretim yılı bahar döneminde İzmir Selçuk Şehit Ömer Halis İMKB Anadolu Lisesi ve İsa Bey Ortaokulu’nda müzik dersini alan 210 öğrenci katılmıştır. Öğrencilerin “müzik öğretmeni” ile ilgili 1 dakika içerisinde akıllarına gelen ilk beş cevap kelimeyi yazmaları ve ardından bu kelimelerle ilgili bir cümle kurmaları istenmiştir. Araştırmada kavramlara ilişkin elde edilen kelimeler ayrıntılı olarak incelenmiştir. Test sonuçlarından elde edilen veriler kategorilere ayrılarak frekans tabloları oluşturulmuştur. Öğrencilerin “müzik öğretmeni” kavramına yönelik en çok kullandıkları kelimeler tespit edilmiş ve yedi kategori olarak belirlenerek frekans değerleri verilmiştir.

Bu araştırmada; konservatuvar ortaokul ve lise bölümü müzik öğrencilerinin müzik performans kaygı düzeyleri ile duygusal zekâ düzeylerinin seçilen çeşitli bağımsız değişkenlerle ilişkilerine bakılmış; ayrıca öğrencilerin müzik performans kaygıları ile duygusal zekâları arasında ilişki olup olmadığı ve ilişki düzeyinin durumu incelenmiştir.Araştırma ilişkisel tarama modelinde bir araştırmadır. Bu araştırmada yer alan çalışma grubu aynı zamanda evrenin ulaşılabilir kısmının tamamını oluşturmaktadır. Çalışmanın evreni ve çalışma grubu Türkiye'de ortaokul ve lise bölümü bulunan ve üniversitelere bağlı devlet konservatuvarlarından oluşmaktadır. Buna göre araştırmaya farklı illerde bulunan 10 devlet üniversitesi dahil olmuştur. Bu okullar; Dokuz Eylül Üniversitesi Devlet Konservatuvarı, Eskişehir Anadolu Üniversitesi Devlet Konservatuvarı, Hacettepe Üniversitesi Devlet Konservatuvarı, Mimar Sinan Üniversitesi Devlet Konservatuvarı, İstanbul Teknik Üniversitesi Devlet Konservatuvarı, İstanbul Üniversitesi Devlet Konservatuvarı, Uludağ Üniversitesi Devlet Konservatuvarı, Mersin Üniversitesi Devlet Konservatuvarı, Akdeniz Üniversitesi Antalya Devlet Konservatuvarı, Çukurova Üniversitesi Devlet Konservatuvarından oluşmaktadır. Araştırmaya 587 kız ve 253 erkek öğrenci olmak üzere toplam 840 kişi katılmıştır.Araştırmaya ilişkin uygulamalar 2016-2017 eğitim-öğretim yılının Mart ve Mayıs ayları arasında gerçekleştirilmiştir. Araştırmada Yurdabakan ve Aydın (2016) tarafından Türkçe 'ye uyarlama çalışması yapılan Kenny Ergenler için Müzik Performans Kaygı Ölçeği (MPK_E) ve Küçükkaragöz, Aydın ve Yurdabakan (2017) tarafından geliştirilen Ergenler için Duygusal Zekâ Ölçeği (DZÖ_E) kullanılmıştır. Araştırmadan elde edilen bulgulara göre müzik performans kaygısının cinsiyet, enstrüman, sınıf, başarı durumu, günlük çalışma süresi ve ilk performans yaşı değişkenleri ile arasında anlamlı farklar olduğu görülmüştür. Öğrencilerin duygusal zekâ düzeylerinin yaş ve sınıf düzeyi değişkenleri ile arasında anlamlı ilişki olduğu görülmüştür. Ayrıca konservatuvar ortaokul öğrencilerinin müzik performans kaygı düzeyleri ile duygusal zekâ düzeyleri arasında ters yönlü ve anlamlı bir ilişki olduğu görülürken lise öğrencilerinin Müzik Performans Kaygıları ve Duygusal Zekâ düzeyleri arasında anlamlı düzeyde bir ilişki görülmemiştir.Araştırmadan elde edilen sonuçlar ilgili literatür doğrultusunda yorumlanarak önerilerde bulunulmuştur.Anahtar kelimeler: Müzik Eğitimi, Müzik, Performans, Müzik Performans Kaygısı, Duygusal Zekâ In this study; music performance anxiety and emotional quotient levels of music students in secondary and high school departments of conservatory were examined with respect to selected various independent variables and it was examined whether there is a correlation between musical performance concerns and emotional intelligence of students or not, and the level of relationship was measured.The study was conducted in relational screening model. The study group in this study also constitutes the entire accessible part of the study domain. The domain and working group of the study consisted of state conservatories affiliated to universities with secondary and high school departments in Turkey. According to this, 10 state universities in different provinces were involved in the study. These schools were Dokuz Eylül University State Conservatory, Eskişehir Anadolu University State Conservatory, Hacettepe University State Conservatory, Mimar Sinan University State Conservatory, Istanbul Technical University State Conservatory, Istanbul University State Conservatory, Uludağ University State Conservatory, Mersin University State Conservatory, Akdeniz University Antalya State Conservatory, Cukurova University State Conservatory. A total of 840 students, 587 of which were female and 253 of which were male, took part in the study.Study-related applications were carried out between March and May of 2016-2017 academic year. In the study, the Music Performance Anxiety Scale (MPK_E) for Kenny adolescents adaptation to Turkish of which was arranged by Yurdabakan and Aydın (2017) and the Emotional Intelligence Scale (DZÖ_E) for adolescents, which was developed by Küçükkaragöz, Aydın and Yurdabakan (2016) were used.According to the findings obtained from the study, it was seen that there was a significant difference between the Music Performance Anxiety and gender, instrument, class grade, achievement status, daily practice time and first performance age variables. It was observed that there was a significant correlation between emotional quotient level, age and grade level of students. Also, it was found that there was a negative and significant correlation between music performance anxiety levels and emotional quotient levels of middle school conservatory students. However, no significant correlation was found between music performance anxiety levels and emotional quotient levels of high school students.The findings obtained from the study were interpreted in relation with the related literature and suggestions were made. Tezin Adı: Halide Edib Adıvar'ın Romanlarında Halk Bilimi UnsurlarıHazırlayan: Bahar AYDINÖZETHalk kültürü, bir milletin geçmişini geleceğine bağlayan ve onu yaşatan en önemli unsurdur. Halk kültürü bir milletin asli karakterini teşkil eder. Edebiyatımızın önemli simalarından olan Halide Edib Adıvar da herkes gibi yaşadığı toplumun kültürüyle iç içe bulunmuş, dolayısıyla eserlerinde halk biliminin birçok unsurunu kullanmıştır. 82 yıllık yaşamı boyunca İmparatorluğun yıkılışına, Kurtuluş Savaşı'na ve Türkiye Cumhuriyeti'nin kuruluşuna tanıklık etmiş olan Halide Edib Adıvar, yaşadığı dönemin sosyal meselelerini ele almış, romanlarında, hikâyelerinde bu hususlar üzerinde önemle durmuştur.Biz bu çalışmamızda, halk hayatını ve kültürünü eserlerinde ustalıkla kullanan kadın yazarlarımızdan Halide Edib Adıvar'ın halk bilimi unsurlarını romanlarında ne ölçüde kullandığını inceledik.Birinci Bölüm'de, yazarın hayatı ve edebi kişiliği hakkında bilgi verdik.İkinci Bölüm'de, romanlardaki halk edebiyatı unsurlarını ve yazarın romanlarındaki kullanım şekillerini ele aldık.Üçüncü Bölüm'de de romanlardaki halk bilimi unsurlarını ve kullanımlarını inceledik.İncelediğimiz romanlarda tespit ettiğimiz unsurları toplayarak bilimsel usullere göre tasnif ettik. Popular culture constitutes fundamental character of the nation. Halide Edib Adıvar, one of the important authors for Turkish literature, had been touch with home society culture. Attendantly, He had used several element of folklore in her articles. During his 82-year-life, Halide Edib Adıvar, had born witness to decline of the Ottoman Empire, National Indepence War and foundation of Turkish Republic, had dealed with social matter for his life period. He had emphasized this elements in her novels and stories.In this study, we analyzed to what extend Halide Edib Adıvar, had wielded public life and culture in her articles, used to elements of folklore.In the first chapter, we informed about the author?s life and her literary charecter.In the second chapter, we studied elements of folk literature in novels and their usage of her novels.In the third chapter, we researched elements of folklore and their usage.We classified fixed elements of our analyzed novels according to scientific methods. ÖZETKÜRESELLEŞME SÜRECİNDE TARIMSAL YAPIDAKİ DÖNÜŞÜMLER, ORGANİK TARIM VE TÜRKİYE ÖRNEĞİBu çalışmada küreselleşmenin 1980’lerden sonra hızlanmasında etkili olan neoliberal politikalar ve biyoteknolojik gelişmelerin dünya tarımını nasıl dönüştürdüğü incelenmiştir. Diğer bir ifadeyle dünya genelinde tarım sektörünün geleneksel geçimlik bir faaliyetten, modern tarım tekniklerinin kullanıldığı, piyasa için üretimde bulunan ticari bir faaliyete geçişi tarihsel bir perspektif içinde ele alınmıştır. Tarımın bu yapısal değişiminin gelişmiş ve gelişmekte olan ülkelere yansımaları ise birbirinden farklı olmuştur. Bu değişimler bir taraftan hem gelişmiş hem de gelişmekte olan ülkelerde verimliliğin yükselmesine ve tarımsal üretimin artmasına neden oldu. Artan bu üretim bir süre sonra gelişmiş ülkelerde fazla üretim sorunlarına yol açtı. Bu fazla üretimi eritebilmek için ise söz konusu ülkeler, hem genel yapısı hem de ülke koşulları nedeniyle kamu desteğine ihtiyaç duyan gelişmekte olan ülkelerin tarım sektörlerini uluslararası örgütler aracılığıyla serbest piyasa koşullarına açtılar. Bu durum gelişmiş ülkelere fazla ürünlerini satacak yeni pazarlar yaratırken, gelişmekte olan ülkelerin ise beslenme gibi stratejik bir alanda giderek dışa bağımlı hale gelmelerine neden oldu. Diğer taraftan ise insan ve hayvan sağlığını olumsuz yönde etkilediği vb. gerekçelerle konvansiyonel tarıma alternatif bir yöntem olarak organik tarım yöntemi ortaya çıktı. Fakat her iki yöntemde açlığa bir çözüm getiremedi. Ayrıca dünya genelinde tarım sektörü, birkaç çok uluslu şirketin hakimiyeti altına girdi. Tüm bu olumsuzluklar ise ancak her ülkenin kendi tarımsal yapısına uygun, kendine yeterliliği sağlayacak ve üretilenlerin adil bölüşümünü esas alan devlet politikalarını uygulamasıyla giderilebilinir.ABSTRACTTHE TRANSFORMATION IN THE AGRICULTURE DURING THE GLOBALIZATION PROCESS, ORGANIC FARMING AND TURKEY’S CASE In this study, the world agriculture will be analyzed with the connection of rising globalization after 1980s, biotechnical developments and neo-liberal policies. With other words, the conversion of the subsistence traditional agriculture is analyzed in a historical perspective with the facts of today’s world. The modern agricultural techniques, the market economy and commercial production pressure will be discussed. Implications of this structural change in agriculture have different impacts on developed and developing countries. Although productivity increased dramatically in both developed and undeveloped countries, after a while, developed countries had surplus of products and that brought another problem with it to solve. They needed to market their surplus agricultural products. Developed countries used “international organizations” for converting developing countries basic “local market” and adapted them to “free market economy”. Although this situation created new markets for developed countries, undeveloped countries became increasingly dependent,in stratejik areas like food, to the developed countries. On the other hand, as the conventional farming started to have negative effects to both human and animal’s health, organic farming emerged. Unfortunately, both methods failed to find a solution to stop hunger. Throughout the world, few multi-national companies dominate the agricultural sector. Finally, all those negative effects have just one solution. Governments have to develop and implement immediate agricultural strategies based on their own agricultural structure which should sustain self-sufficiency. One of the main criteria on this national country plan should be the fair distribution among their citizens.

Proteases are enzymes that perform important functions in organisms and are used for a variety of objectives in vitro. In recent years, proteases have been used for clinical, pharmaceutical (alimentary digestion, antiinflammatory, etc.) and industrial applications (cheese production, meat tenderizing, leather tanning). In this research, a protease has been purified from primrose (Primula vulgaris) and characterized. Primula vulgaris has been used for medicine since ancient times. The plant grows abundantly in certain regions of Turkey. Ammonium sulphate fractionation and a CM Sephadex column were used for purification of the enzyme. The purification enzyme has an optimum pH = 6.0 and its optimum temperature was 60 degrees C. The v(max) an and Km values determined by Lineweaver-Burk graphics were 6.6 mg/L dak and 0.19 mg/mL respectively. The purification degree and the molecular mass of the enzyme (30 kD alpha) were determined by SDS-PAGE and gel filtration chromatography. It was investigated whether the purified and characterized protease could cause milk to congeal or digest chicken and cow meat. The results show that protease can be used for industrial production.

Tüketimcilik?, daha fazla hizmet ve mal satın alımlarına ulaşma isteği üzerine kurulu hem sosyal, hem de ekonomik bir olgudur. Bu terim Thorstein Veblen tarafından başlatılarak, tüketimin eleştirilmesi ile ilişkilendirilmiştir. Veblen'in araştırma konusu, yeni oluşan orta sınıfın 20. yüzyıl başlarında yükselişe geçişi ve bunun 20. yüzyıl sonralarına doğru, küreselleşme aracılığıyla iyice filizlenmesiydi. Ayrıca Veblen ?Gösterişçi Tüketim? deyimini literatüre kazandırmıştır.Küreselleşme ile birlikte, uluslararası pazarlar için oldukça büyük fırsatlar ve meydan okumalar olmaktadır. Ticaret siyasetinin liberalleşmesi, tüketicilerin daha önce hiç olmadığı kadar büyük bir yabancı ürün yelpazesiyle buluşturmasını sağlamıştır. Sonuç olarak, onların yabancı ülkelerden gelen ürünlere karşı tutumları, uluslararası ticaret ve tüketici davranışı araştırmacıları için uzun süredir ilgi çekici olmuştur.Bu tez araştırması gösterişli tüketicilik, beş büyük kişilik özelliği ve bazı demografik etkenler arasındaki ilişkiyi, Türkiye'de birçok kişinin araştırmaya katılımıyla konu edinmiştir. Bu çalışmada, tüketicinin karar verme işlemi sırasındaki gösterişli tüketim eğilimlerini tanımlamak ve belirtmek hedef alınmıştır. Tüketici davranışını etkileyen etkenler incelenmiş ve lüks tüketim market ürünlerinin algılanışı anlatılmıştır. Gösterişli tüketim üzerine olan eğilimleri ölçmek amacıyla bir anket yapılmıştır. This term has generally had to do with criticism for consumption that started with Thorstein Veblen. The process of globalization provided the rise of the newly emergent middle class which arised at the first years of the twentieth century, to full fruition up till the end of the twentieth century, being the subject of examination of Veblen. And Veblen coined the term of conspicuous consumption.The globalization increasing speed, considerable challenges and opportunities for international marketers have emerged.The liberalization of trade policies has provided consumers with more foreign product choices than ever before. Consequently, their attitudes toward products originating from foreign countries have been of interest to international business and consumer behavior researchers for decades.This research study looks at the relationship between conspicuous consumption, big five personality traits and some demographic factors based on an analysis of the survey results that used convenience online sample of residents in Turkey. In this study, it was aimed to identify the conspicuous consumption tendencies of consumer's during the decision making process. The factors that affect the consumer behavior was examined and perception of luxury good market variables were explained. Myrosinaz enzimi (tiyoglikozid glikohidrolaz, E.C 3.2.3.1) hidrolazlar grubu üyesi olup glikozinolatların hidrolizlenmesi reaksiyonu gerçekleştiren bir enzimdir. Bu çalışmada Erzurum ve çevresinde yetişmekte olan çaşır bitkisi (Prangos ferulecea L.) ve Mersin yöresi Tarsus'un dağ köylerinde yetişen yabani kereviz (Smyrnium olusatrum L.) bitkilerinden myrosinaz enzimi saflaştırıldı ve karakterize edildi. Myrosinaz enziminin saflaştırılmasında kromatografik yöntemlerden faydalanıldı. Myrosinaz enzimi 3 basamakta saflaştırıldı. İlk basamakta amonyum sülfat çöktürmesi yapıldı, 2. basamakta Sephakril S 200 anyon değiştirici kromatografisi kolonu kullanıldı ve 3. basamakta ise Konkavalin A Sepharoz afinite kromatografisi kullanılarak enzim saflaştırıldı. Çaşır (Prangos ferulecea L.) ve yabani kereviz (Smyrnium olusatrum L.) bitkilerinden saflaştırılan myrosinaz enziminin saflığını kontrol etmek amacı ile SDS-PAGE elektorofezi uygulandı.Enzimin optimum pH ve sıcaklık değerleri tespit edilerek sinigrin substratı için KM ve Vmax değerleri belirlendi.Enzim aktivitesi üzerine Mg2+, Ca2+, Cu2+, Mn2+, Zn2+, Fe3+ (10mM, 1mM ve 0,1mM) katyonlarının ve askorbik asit, EDTA ve SDS (10mM, 1mM ve 0,1mM) bileşiklerinin etkileri araştırıldı. Bunlara ek olarak kozmetikte kullanılan pantenol, cephalotin, betamethasone, linoleik asit ve E vitamininin (10mM, 1mM ve 0,1mM) ve cilt kanseri tedavisinde etkili olan TA1, TA2, TA3, TA4, TA5, TA6, TA7, TA8, TA9 ve TA10 (500 ppm) moleküllerinin etkileri araştırıldı.Ayrıca enzim aktivitesi üzerine 100 ppm, 10 ppm, 1 ppm klorprifos etil, metil paratiyon, dimetoat, diazinon, metamidopos, etil paratiyon ve fention pestisitlerinin etkisi araştırıldı. The enzyme responsible for the hydrolysis of glucosinolates is known as myrosinase (E.C. number 3.2.3.2, also known as: ß-thioglucosidase, ß-thioglucoside glucohydrolase). In this study; the myrosinase enzyme was purified and characterized from (Prangos ferulecea L.) which grows in Erzurum and (Smyrnium olusatrum L.) plants, which grows naturally in certain rural regions of Mersin. Three different steps were used for purification of the myrosinase from (Prangos ferulecea L.) and (Smyrnium olusatrum L.). First step was (NH4)2SO4 precipitation. Secand step was Sephacryl S200 anion exchange chromatography and finally Concavali A affinity chromatography was used. SDS-polyacrilamide gel electrophoresis was applied for control of the myrosinase enzyme purified from the centaury (Prangos ferulecea L.) and (Smyrnium olusatrum L.) plants.KM and Vmax values for sinigrin substrate were determined after setting optimal pH and temperature conditions of myrosinase enzyme.Effects of Mg2+, Ca2+, Cu2+, Mn2+, Zn2+, Fe3+ (10 mM, 1 mM ve 0,1 mM) cations and ascorbic acid, EDTA and SDS (10 mM, 1 mM ve 0,1 mM) on enzyme activity were researched. In addition to, effects pantenol, cephalotine, betamethasone (10 mM, 1 mM ve 0,1 mM) that used in cosmetic and TA1, TA2, TA3, TA4, TA5, TA6, TA7, TA8, TA9 and TA10 (500 ppm) that benefit in skin cancer treatment.Effects of 100 ppm, 10 ppm, 1 ppm chloropyriphos-ethyl, methyl-parathion, dimethoate, diazinon, methamidophos, ethyl-parathion and fenthion pesticides on enzyme activity were researched. 129

Proteinlerde iki farklı yapı arasındaki konformasyonel geçişin incelenmesi, proteinlerin faaliyet mekanizmaları ve fonksiyonları hakkında önemli bilgiler ortaya çıkarmaktadır. Bu tezde, yeni geliştirilmiş Anisotropik ağ modeli-Monte Carlo (ANM-MC) ve Hedeflendirilmiş Monte Carlo (TMC) simülasyonları; farklı ebat, zincir, bölge sayısı ve hareket tipine sahip 12 proteinin deneysel olarak belirlenmiş iki farklı konformasyonuna (başlangıç/hedef) uygulanmıştır. Amaç; açık/serbest ve kompleks arasındaki düz ve ters yönlerdeki konformasyonel geçiş datasının elde edilmesidir. ANM-MC metodunda ANM'den elde edilen kolektif modlar MC simülasyon yaklaşımıyla birleştirilir. TMC'de kolektif modlar kullanılmadan ilk yapı hedef yapıya doğru itilir. Simülasyon parametreleri, ara yapılarda daha iyi enerji minimizasyonu sağlamak için değiştirildi ve simülasyon süresini kısaltmak için algoritmanın otomatik bir versiyonu geliştirildi. Çalışılan proteinlerin başlangıç ve hedef yapıları arasındaki kök ortalama kare sapması; 4.1 Å ve 15.6 Å arasında yer almaktadır. TMC simülasyonları sonucunda, tüm proteinler hedef yapıya hem düz hem de ters yönde 0.4 Å RMSD kadar yaklaşmıştır. Diğer yandan, düz ANM-MC sonucunda elde edilen son yapı, hedef yapıya 1.4 Å ve 3.9 Å arasında değişen RMSD ile yaklaşırken ters ANM-MC'de 2.3 Å ve 3.7 Å arasında yaklaşmıştır (problemli difteri toksin dışında). Seçilen modlar ve hedef yönler arasındaki yüksek overlap değeri, konformasyonları hedefe daha çok yaklaştırır. Genel olarak, iki domain arasında menteşe bükülme (hinge-bending) hareketine sahip proteinler yüksek overlap değerleri ile en başarılı sonuçları vermektedir. Simülasyonun ilk evrelerinde en çok seçilen ANM modları, en yavaş beş moddur. Son yapı ve ara yapılara ait kontak haritaları da analiz edilmektedir. Tüm simülasyonlarda elde edilen son yapı, üç boyutlu konformasyon ve oluşan yeni bağlantılar açısından son hedef yapıya benzerlik göstermektedir. Exploration of conformational transitions between two different conformational states of proteins reveals significant information about their action mechanism and function. In this thesis, the recently developed anisotropic network model?Monte Carlo (ANM-MC) and targeted Monte Carlo (TMC) simulations are applied between two experimentally determined distinct conformations (initial/target) of 12 proteins with different sizes, number of chains, domains and motion types. The objective is to obtain a database of conformational transitions in forward/reverse directions of apo (free) to complex transitions. In ANM-MC, collective modes obtained from ANM are combined with the MC simulation approach. In TMC, the initial structure is forced towards the target structure without using collective modes. The simulation parameters were modified to perform better energy minimization and an automated version of the algorithm was developed to reduce the simulation time. The root mean-square deviation (RMSD) values between the initial and target states of the proteins studied fall between 4.1 and 15.6 Å. As a result of TMC, all proteins approach the target within an RMSD of 0.4 Å. On the other hand, the RMSD values between the predicted final structure in the forward ANM-MC and the target structure vary between 1.4 and 3.9 Å, whereas it varies between 1.8 and 4.7 Å in the reverse ANM-MC (excluding the unsuccessful case of diphtheria toxin). High initial overlap values between the selected modes and the target direction derive the conformations more to the target state. In general, the proteins with a hinge bending motion between two domains exhibit the most successful results and high overlap values. The most selected ANM modes in the initial stages of the simulation are the slowest five modes. Contact maps of the corresponding intermediates (snapshots) and the final structure are also analyzed. In all cases, the final structure is very similar to the target structure in terms of newly formed contacts and overall three-dimensional conformation. 159

Hepatitis B virus (HBV) infection is a worldwide health problem. More than 400 million people are chronic HBV carriers in the world. Infected individuals are at a high risk of developing liver cirrhosis and hepatocellular carcinoma as the main consequences of HBV. The discoveries of fast diagnostic systems and new therapeutic applications are crucial in the fight against viral hepatitis. In this paper we present the generation of a single-chain variable fragment (scFv) from a mouse monoclonal antibody specific to the HBV surface antigen (HBsAg) and demonstrate its expression as a bacterial alkaline phosphatase (AP) fusion protein. In this study, we constructed scFvs from hybridoma cells expressing HBsAg-specific antibody using phage display technology and expressed them in Escherichia coli.
