Mammalian odorant binding proteins (OBPs) have long been suggested to transport hydrophobic odorant molecules through the aqueous environment of the nasal mucus. While the function of OBPs as odorant transporters is supported by their hydrophobic beta-barrel structure, no rationale has been provided on why and how these proteins facilitate the uptake of odorants from the gas phase. Here, a multi-scale computational approach validated through available high-resolution spectroscopy experiments reveals that the conformational space explored by carvone inside the binding cavity of porcine OBP (pOBP) is much closer to the gas than the aqueous phase, and that pOBP effectively manages to transport odorants by lowering the free energy barrier of odorant uptake. Understanding such perireceptor events is crucial to fully unravel the molecular processes underlying the olfactory sense, and move towards the development of protein-based biomimetic sensor units that can serve as artificial noses.

Hydrophobic patches on protein surfaces play important functional roles in protein-protein and protein-ligand interactions. Large hydrophobic surfaces are also involved in the progression of aggregation diseases. Predicting exposed hydrophobic patches from a protein sequence has been shown to be a difficult task. Fine-tuning foundation models allows for adapting a model to the specific nuances of a new task using a much smaller dataset. Additionally, multi-task deep learning offers a promising solution for addressing data gaps, simultaneously outperforming single-task methods. In this study, we harnessed a recently released leading large language model ESM-2. Efficient fine-tuning of ESM-2 was achieved by leveraging a recently developed parameter-efficient fine-tuning method. This approach enabled comprehensive training of model layers without excessive parameters and without the need to include a computationally expensive multiple sequence analysis. We explored several related tasks, at local (residue) and global (protein) levels, to improve the representation of the model. As a result, our fine-tuned ESM-2 model, PatchProt, cannot only predict hydrophobic patch areas but also outperforms existing methods at predicting primary tasks, including secondary structure and surface accessibility predictions. Importantly, our analysis shows that including related local tasks can improve predictions on more difficult global tasks. This research sets a new standard for sequence-based protein property prediction and highlights the remarkable potential of fine-tuning foundation models enriching the model representation by training over related tasks.

Background: Genomic instability is a hallmark of cancer, leading to many somatic alterations. Identifying which alterations have a system-wide impact is a challenging task. Nevertheless, this is an essential first step for prioritizing potential biomarkers. We developed CIBRA (Computational Identification of Biologically Relevant Alterations), a method that determines the system-wide impact of genomic alterations on tumor biology by integrating two distinct omics data types: one indicating genomic alterations (e.g., genomics), and another defining a system-wide expression response (e.g., transcriptomics). CIBRA was evaluated with genome-wide screens in 33 cancer types using primary and metastatic cancer data from the Cancer Genome Atlas and Hartwig Medical Foundation. Results: We demonstrate the capability of CIBRA by successfully confirming the impact of point mutations in experimentally validated oncogenes and tumor suppressor genes. Surprisingly, many genes affected by structural variants were identified to have a strong system-wide impact (30.3%), suggesting that their role in cancer development has thus far been largely underreported. Additionally, CIBRA can identify impact with only ten cases and controls, providing a novel way to prioritize genomic alterations with a prominent role in cancer biology. Conclusions: Our findings demonstrate that CIBRA can identify cancer drivers by combining genomics and transcriptomics data. Moreover, our work shows an unexpected substantial system-wide impact of structural variants in cancer. Hence, CIBRA has the potential to preselect and refine current definitions of genomic alterations to derive more nuanced biomarkers for diagnostics, disease progression, and treatment response. The QUARTET collaboration aims to significantly improve the precision of the absolute nuclear charge radii of light nuclei from Li to Ne by using an array of metallic magnetic calorimeters to perform high-precision X-ray spectroscopy of low-lying states in muonic atoms. A proof-of-principle measurement with lithium, beryllium and boron is planned for fall 2023 at the Paul Scherrer Institute. We discuss the performance achieved with the maXs-30 detector module to be used. To place the detector close to the target chamber where the muon beam will impact the material under study, we have developed a new dilution refrigerator sidearm. We further discuss the expected efficiency given the transparency of the X-ray windows and the quantum efficiency of the detector. The expected muonic X-ray rate combined with the high resolving power and detection efficiency of the detector suggest that QUARTET will be able to study the de-excitation of light muonic atoms at an unprecedented level, increasing the relative energy resolution by up to a factor of 20 compared to conventional detector techniques.

We propose an experiment to measure the nuclear charge radii of light elements with up to 20~times higher accuracy. These are essential both for understanding nuclear physics at low energies, and for experimental and theoretical applications in simple atomic systems. Such comparisons advance the understanding of bound-state quantum electrodynamics and are useful for searching for new physics beyond the Standard Model. The energy levels of muonic atoms are highly susceptible to nuclear structure, especially to the mean square charge radius. The radii of the lightest nuclei (with the atomic number, $Z=1,2$) have been determined with high accuracy using laser spectroscopy in muonic atoms, while those of medium mass and above were determined using X-ray spectroscopy with semiconductor detectors. In this communication, we present a new experiment, aiming to obtain precision measurements of the radii of light nuclei $3 \leq Z \leq 10$ using single-photon energy measurements with cryogenic microcalorimeters; a quantum-sensing technology capable of high efficiency with outstanding resolution for low-energy X-rays.

Proteins tend to bury hydrophobic residues inside their core during the folding process to provide stability to the protein structure and to prevent aggregation. Nevertheless, proteins do expose some 'sticky' hydrophobic residues to the solvent. These residues can play an important functional role, for example in protein-protein and membrane interactions. Here, we investigate how hydrophobic protein surfaces are by providing three measures for surface hydrophobicity: the total hydrophobic surface area, the relative hydrophobic surface area, and - using our MolPatch method - the largest hydrophobic patch. Secondly, we analyse how difficult it is to predict these measures from sequence: by adapting solvent accessibility predictions from NetSurfP2.0, we obtain well-performing prediction methods for the THSA and RHSA, while predicting LHP is more difficult. Finally, we analyse implications of exposed hydrophobic surfaces: we show that hydrophobic proteins typically have low expression, suggesting cells avoid an overabundance of sticky proteins.

Computational Workflows are widely used in data analysis, enabling innovation and decision-making. In many domains (bioinformatics, image analysis, & radio astronomy) the analysis components are numerous and written in multiple different computer languages by third parties. However, many competing workflow systems exist, severely limiting portability of such workflows, thereby hindering the transfer of workflows between different systems, between different projects and different settings, leading to vendor lock-ins and limiting their generic re-usability. Here we present the Common Workflow Language (CWL) project which produces free and open standards for describing command-line tool based workflows. The CWL standards provide a common but reduced set of abstractions that are both used in practice and implemented in many popular workflow systems. The CWL language is declarative, which allows expressing computational workflows constructed from diverse software tools, executed each through their command-line interface. Being explicit about the runtime environment and any use of software containers enables portability and reuse. Workflows written according to the CWL standards are a reusable description of that analysis that are runnable on a diverse set of computing environments. These descriptions contain enough information for advanced optimization without additional input from workflow authors. The CWL standards support polylingual workflows, enabling portability and reuse of such workflows, easing for example scholarly publication, fulfilling regulatory requirements, collaboration in/between academic research and industry, while reducing implementation costs. We characterize inter- and intraisotope interorbital interactions between atoms in the 1S0 ground state and the 3P0 metastable state in interacting Fermi-Fermi mixtures of 171Yb and 173Yb. We perform high-precision clock spectroscopy to measure interaction-induced energy shifts in a deep 3D optical lattice and determine the corresponding scattering lengths. We find the elastic interaction of the interisotope mixtures 173Yb_e-171Yb_g and 173Yb_g-171Yb_e to be weakly attractive and very similar, while the corresponding two-body loss coefficients differ by more than two orders of magnitude. By comparing different spin mixtures we experimentally demonstrate the SU(2)xSU(6) symmetry of all elastic and inelastic interactions. Furthermore, we measure the spin-exchange interaction in 171Yb and confirm its previously observed antiferromagnetic nature.

Axion helioscopes like the planned International Axion Observatory (IAXO) search for evidence of axions and axion-like particles (ALPs) from the Sun. A strong magnetic field is used to convert ALPs into photons via the generic ALP-photon coupling. To observe the resulting photons, X-ray detectors with low background and high efficiency are necessary. In addition, good energy resolution and low energy threshold would allow for investigating the ALP properties by studying the X-ray spectrum after its discovery. We propose to use low temperature metallic magnetic calorimeters (MMCs). Here we present the first detector system based on MMCs developed for IAXO and discuss the results of the characterization. The detector consists of a two-dimensional 64-pixel array covering an active area of 16 mm$^2$ with a fill factor of 93 %. We achieve an average energy resolution of 6.1 eV FWHM allowing for energy thresholds below 100 eV. This detector is the first step towards a larger 1 cm$^2$ array matching the IAXO X-ray optics. We determine the background rate for an unshielded detector system in the energy range between 1 keV and 10 keV to be $3.2(1) \times 10^{-4}$ keV$^{-1}$ cm$^{-2}$ s$^{-1}$ from events acquired over 30 days. In the future, active and passive shields will significantly reduce the background induced by cosmic muons and natural radioactivity. Our results demonstrate that MMCs are a promising technology for helioscopes to discover and study ALPs.

This article describes BabyIAXO, an intermediate experimental stage of the International Axion Observatory (IAXO), proposed to be sited at DESY. IAXO is a large-scale axion helioscope that will look for axions and axion-like particles (ALPs), produced in the Sun, with unprecedented sensitivity. BabyIAXO is conceived to test all IAXO subsystems (magnet, optics and detectors) at a relevant scale for the final system and thus serve as prototype for IAXO, but at the same time as a fully-fledged helioscope with relevant physics reach itself, and with potential for discovery. The BabyIAXO magnet will feature two 10 m long, 70 cm diameter bores, and will host two detection lines (optics and detector) of dimensions similar to the final ones foreseen for IAXO. BabyIAXO will detect or reject solar axions or ALPs with axion-photon couplings down to $g_{a\gamma} \sim 1.5 \times 10^{-11}$ GeV$^{-1}$, and masses up to $m_a\sim 0.25$ eV. BabyIAXO will offer additional opportunities for axion research in view of IAXO, like the development of precision x-ray detectors to identify particular spectral features in the solar axion spectrum, and the implementation of radiofrequency-cavity-based axion dark matter setups., Comment: 77 pages, 49 figures.
