Abstract Background Softwood is the predominant form of land plant biomass in the Northern hemisphere, and is among the most recalcitrant biomass resources to bioprocess technologies. The white rot fungus, Phanerochaete carnosa, has been isolated almost exclusively from softwoods, while most other known white-rot species, including Phanerochaete chrysosporium, were mainly isolated from hardwoods. Accordingly, it is anticipated that P. carnosa encodes a distinct set of enzymes and proteins that promote softwood decomposition. To elucidate the genetic basis of softwood bioconversion by a white-rot fungus, the present study reports the P. carnosa genome sequence and its comparative analysis with the previously reported P. chrysosporium genome. Results P. carnosa encodes a complete set of lignocellulose-active enzymes. Comparative genomic analysis revealed that P. carnosa is enriched with genes encoding manganese peroxidase, and that the most divergent glycoside hydrolase families were predicted to encode hemicellulases and glycoprotein degrading enzymes. Most remarkably, P. carnosa possesses one of the largest P450 contingents (266 P450s) among the sequenced and annotated wood-rotting basidiomycetes, nearly double that of P. chrysosporium. Along with metabolic pathway modeling, comparative growth studies on model compounds and chemical analyses of decomposed wood components showed greater tolerance of P. carnosa to various substrates including coniferous heartwood. Conclusions The P. carnosa genome is enriched with genes that encode P450 monooxygenases that can participate in extractives degradation, and manganese peroxidases involved in lignin degradation. The significant expansion of P450s in P. carnosa, along with differences in carbohydrate- and lignin-degrading enzymes, could be correlated to the utilization of heartwood and sapwood preparations from both coniferous and hardwood species.

Washing biochar modifies its properties for use as a soil amendment. The important biochar properties for use as a soil amendment are hydrophilicity, adsorption, and stability. Biochar was obtained with intermediate pyrolysis at 400°C of three different feedstocks: woodchips, Bayview Flowers Digestate, and Storm Fisher Digestate biomass. A simple wash with an aqueous surfactant solution improved the properties of the biochar for soil amendment, with a non‐ionic surfactant combined with oxidizing hydrogen peroxide being the most effective. The improved properties included the removal of tars and possible modification of surface properties that increased hydrophilicity and adsorption and decreased leaching of any hydrocarbons that could negatively impact the surroundings. As a result, the washed biochar will exhibit better water retention and a more hospitable environment for the growth of beneficial microorganisms. In addition, by making the biochar more hydrophilic, a wash will make its granulation easier, reducing dust emissions during its application and allowing its formulation with enhancement additives. Although many post‐pyrolysis treatments of biochars have been investigated, the proposed wash is simple and effective, with beneficial advantages for downstream processing and application as a soil amendment. Multicopper oxidases can act on a broad spectrum of phenolic and non-phenolic compounds. These enzymes include laccases, which are widely distributed in plants and fungi, and were more recently identified in bacteria. Here, we present the results of biochemical and mutational studies of small laccase ( SLAC), a multicopper oxidase from Streptomyces coelicolor ( SCO6712). In addition to typical laccase substrates, SLAC was tested using phenolic compounds that exhibit antioxidant activity. SLAC showed oxidase activity against 12 of 23 substrates tested, including caffeic acid, ferulic acid, resveratrol, quercetin, morin, kaempferol and myricetin. The kinetic parameters of SLAC were determined for 2,2′-azino-bis(3-ethylbenzthiazoline-6-sulphonic acid), 2,6-dimethoxyphenol, quercetin, morin and myricetin, and maximum reaction rates were observed with myricetin, where kcat and Km values at 60°C were 8.1 (± 0.8) s−1 and 0.9 (± 0.3) mM respectively. SLAC had a broad pH optimum for activity (between pH 4 and 8) and temperature optimum at 60-70°C. It demonstrated remarkable thermostability with a half-life of over 10 h at 80°C and over 7 h at 90°C. Site-directed mutagenesis revealed 17 amino acid residues important for SLAC activity including the 10 His residues involved in copper coordination. Most notably, the Y229A and Y230A mutant proteins showed over 10-fold increase in activity compared with the wild-type SLAC, which was correlated to higher copper incorporation, while kinetic analyses with S929A predicts localization of this residue near the meta-position of aromatic substrates. Maple syrup of four grades (extra-light, light, medium, and dark) of the 2007 crop was provided by three local (St. Joseph's Island, Ontario, Canada) producers. Twenty-four phenolic compounds were isolated from a medium-grade syrup and identified on the basis of spectral and chemical evidence. They were (a) benzoic acid and several hydroxylated and methoxylated derivatives (gallic acid, 1-O-galloyl-β-d-glucose, γ-resorcylic acid); (b) cinnamic acid derivatives (p-coumaric acid, 4-methoxycinnamic acid, caffeic acid, ferulic acid, sinapic acid, and the ester chlorogenic acid); (c) flavonoids, the flavanols catechin and epicatechin, and the flavonols kaempferol and its 3-O-β-d-glucoside, 3-O-β-d-galactoside, quercetin and its 3-O-β-d-glucoside, 3-O-β-L-rhamnoside and 3-O-rhamnoglucoside (rutin). Traces obtained at 280 and 350 nm in HPLC runs of the ethyl acetate-soluble fractions of eight samples indicated the presence of many more phenolic substances, most at very low concentration with some varibilities in peak heights, but not in retention times, among the syrups. In view of the well-established antioxidant activity these substances possess, it is suggested that it is the complexity of the mixture rather than any one compound that may serve to counter the unhealthful presence of the high concentration of sugars in the syrup. A standard buffer (5 mM phosphate at pH 7) which is used to extract protein from insect eggs provided complete protein solubility for eggs from three of four tree-feeding lepidopteran species: obliquebanded leaf roller ( Choristoneura rosaceana), forest tent caterpillar ( Malacosoma disstria), and the eastern tent caterpillar ( Malacosoma americanum). Under the same extraction protocol, egg proteins from the gypsy moth ( Lymantria dispar), remained nearly insoluble. An array of methods typically used to solubilize insect egg proteins were tried and all but the most denaturing (2% SDS) were ineffective. Extraction buffers with typically high pH values were then evaluated. The results indicated that 1) solubility of gypsy moth egg proteins was pH dependent, and full solubility of most egg proteins required the extraction buffer to have a pH of 12 or more prior to the addition of eggs. We also determined that 2) the gypsy moth egg has a buffering capacity which must be surpassed for complete protein extraction, 3) low salt/high pH buffers gave slightly higher total protein values than did high salt/high pH buffers, 4) parental nutritional history (host species utilized) and egg developmental state (pre-embryonated vs postembryonated/pre-hatch) were unrelated to the requirements for complete egg protein solubilization, and 5) the presence of soluble phenolics, compounds that have the potential to bind to protein and cause insolubility, was confirmed for the gypsy moth egg with 2-D paper chromatography and several other tests. Antioxidant efficacy of defatted almond whole seed, brown skin, and green shell cover extracts was evaluated by monitoring inhibition of human low-density lipoprotein (LDL) oxidation, inhibition of DNA scission, and metal ion chelation activities. The total phenolic contents of ethanolic extracts of brown skin and green shell cover of almond were 10 and 9 times higher than that of the whole seed, respectively. Brown skin extract at 50 ppm effectively inhibited copper-induced oxidation of human LDL cholesterol compared to whole seed and green shell cover extracts, which reached the same level of efficacy at 200 ppm. Green shell cover extract at 50 ppm level completely arrested peroxyl radical-induced DNA scission, whereas 100 ppm of brown skin and whole seed extracts was required for similar efficiencies. All three almond extracts exhibited excellent metal ion chelation efficacies. High-performance liquid chromatographic (HPLC) analysis revealed the presence of quercetin, isorhamnetin, quercitrin, kaempferol 3-O-rutinoside, isorhamnetin 3-O-glucoside, and morin as the major flavonoids in all extracts.
