Abstract

The tetrameric cytoplasmic FeFe hydrogenase Hnd from Solidesulfovibrio fructosivorans (formely Desulfovibrio fructosovorans) catalyses H2 oxidation and couples the exergonic reduction of NAD+ to the endergonic reduction of a ferredoxin by using a flavin-based electron-bifurcating mechanism. Regarding its implication in the bacterial physiology, we previously showed that Hnd, which is non-essential when bacteria grow fermentatively on pyruvate, is involved in ethanol metabolism. Under these conditions, it consumes H2 to produce reducing equivalents for ethanol production as a fermentative product. In this study, the approach implemented was to compare the two S. fructosivorans WT and the hndD deletion mutant strains when grown on ethanol as the sole carbon and energy source. Based on the determination of bacterial growth, metabolite consumption and production, gene expression followed by RT-q-PCR, and Hnd protein level followed by mass spectrometry, our results confirm the role of Hnd hydrogenase in the ethanol metabolism and furthermore uncover for the first time an essential function for a Desulfovibrio hydrogenase. Hnd is unequivocally required for S. fructosivorans growth on ethanol, and we propose that it produces H2 from NADH and reduced ferredoxin generated by an alcohol dehydrogenase and an aldehyde ferredoxin oxidoreductase catalyzing the conversion of ethanol into acetate. The produced H2 could then be recycled and used for sulfate reduction. Hnd is thus a reversible hydrogenase that operates in H2-consumption by an electron-bifurcating mechanism during pyruvate fermentation and in H2-production by an electron-confurcating mechanism when the bacterium uses ethanol as electron donor.

Abstract

In this article, we present a new multimodal annotated corpus of forum theater scenes on discrimination awareness. The collected interactions include scenes of ordinary sexism and racism situations played out by different actors in different contexts. The corpus also contains scenes of interactions between an author of discriminatory behavior and a witness trying to make the discriminatory actor aware of their behavior. These confrontations scenes have been played considering different social attitudes (denial, aggressive, and conciliatory). The experimental setup, including motion capture and audio-visual recordings, has been specifically designed to allow the semi-automatic annotation of the corpus and a fine-grained analysis of the multimodal cues associated with social behaviors.

Abstract

Bacteria of the genus Achromobacter are environmental germs, with an unknown reservoir. It can become opportunistic pathogens in immunocompromised patients, causing bacteremia, meningitis, pneumonia, or peritonitis. In recent years, Achromobacter xylosoxidans has emerged with increasing incidence in patients with cystic fibrosis (CF). Recent studies showed that A. xylosoxidans is involved in the degradation of the respiratory function of patients with CF. The respiratory ecosystem of patients with CF is colonized by bacterial species that constantly fight for space and access to nutrients. The type VI secretion system (T6SS) empowers this constant bacterial antagonism, and it is used as a virulence factor in several pathogenic bacteria. This study aimed to investigate the prevalence of the T6SS genes in A. xylosoxidans isolated in patients with CF. We also evaluated clinical and molecular characteristics of T6SS-positive A. xylosoxidans strains. We showed that A. xylosoxidans possesses a T6SS gene cluster and that some environmental and clinical isolates assemble a functional T6SS nanomachine. A. xylosoxidans T6SS is used to target competing bacteria, including other CF-specific pathogens. Finally, we demonstrated the importance of the T6SS in the internalization of A. xylosoxidans in lung epithelial cells and that the T6SS protein Hcp is detected in the sputum of patients with CF. Altogether, these results suggest for the first time a role of T6SS in CF-lung colonization by A. xylosoxidans and opens promising perspective to target this virulence determinant as innovative theranostic options for CF management.

Abstract

International audience; The chloroplast protein CP12 is involved in the dark/light regulation of the Calvin–Benson–Bassham cycle, in particular, in the dark inhibition of two enzymes: glyceraldehyde−3-phosphate dehydrogenase (GAPDH) and phosphoribulokinase (PRK), but other functions related to stress have been proposed. We knocked out the unique CP12 gene to prevent its expression in Chlamydomonas reinhardtii (ΔCP12). The growth rates of both wild-type and ΔCP12 cells were nearly identical, as was the GAPDH protein abundance and activity in both cell lines. On the contrary, the abundance of PRK and its specific activity were significantly reduced in ΔCP12, as revealed by relative quantitative proteomics. Isolated PRK lost irreversibly its activity over-time in vitro, which was prevented in the presence of recombinant CP12 in a redox-independent manner. We have identified amino acid residues in the CP12 protein that are required for this new function preserving PRK activity. Numerous proteins involved in redox homeostasis and stress responses were more abundant and the expressions of various metabolic pathways were also increased or decreased in the absence of CP12. These results highlight CP12 as a moonlighting protein with additional functions beyond its well-known regulatory role in carbon metabolism.

Abstract

The behaviour of dense assemblies of dry grains submitted to continuous shear deformation has been the subject of many experiments and discrete particle simulations. This paper is a collective work carried out among the French research group GDR Milieux Divis\'es. It proceeds from the collection of results on steady uniform granular flows obtained by different groups in six different geometries both in experiments and numerical works. The goal is to achieve a coherent presentation of the relevant quantities to be measured i.e. flowing thresholds, kinematic profiles, effective friction, etc. First, a quantitative comparison between data coming from different experiments in the same geometry enforces the robust features in each case. Second, a transversal analysis of the data across the different configurations, allows us to identify the relevant dimensionless parameters, the different flow regimes and to propose simple interpretations. 8. A biphasic navigational strategy in loggerhead sea turtles

Abstract

International audience; The homing journeys of nine loggerhead turtles translocated from their nesting beach to offshore release sites, were reconstructed through Argos and GPS telemetry while their water-related orientation was simultaneously recorded at high temporal resolution by multi-sensor data loggers featuring a three-axis magnetic sensor. All turtles managed to return to the nesting beach area, although with indirect routes encompassing an initial straight leg not precisely oriented towards home, and a successive homebound segment carried out along the coast. Logger data revealed that, after an initial period of disorientation, turtles were able to precisely maintain a consistent direction for several hours while moving in the open sea, even during night-time. Their water-related headings were in accordance with the orientation of the resulting route, showing little or no effect of current drift. This study reveals a biphasic homing strategy of displaced turtles involving an initial orientation weakly related to home and a successive shift to coastal navigation, which is in line with the modern conceptual framework of animal migratory navigation as deriving from sequential mechanisms acting at different spatial scales. Understanding the orientation and navigation systems of migrating animals is a most relevant, but still unsolved, issue in behavioural biology 1. The scientific study of these phenomena is faced with a variety of technical and logistical problems, mostly due to the difficulties in experimenting with wild animals freely moving in their environment or in reliably tracking them as they roam over hundreds of km. This is especially true for the many migrations that take place in the oceanic environment, often far from coast, where the challenges to study navi-gational abilities are further exacerbated 2. A most useful approach to study animal navigation is to perform the so-called displacement experiments, in which an animal is moved from a familiar site to a novel location, tens or hundreds of km away 2-4. Experimental translocations of this kind pose a great challenge to marine animals, especially when released offshore, as they find themselves in a previously unknown location and have then to navigate in the seemingly featureless oceanic environment. Yet, several studies have shown how sea turtles and seabirds are typically able to correct for displacement and to get back to the original capture site 5,6 or to other locations that are meaningful for them (for example a migratory corridor 7), often showing oriented responses even soon after release 8. Marine turtles are well-known examples of oceanic navigators, as they are able to perform long-distance oceanic migrations navigating towards specific destinations like a nesting beach or a foraging area. The navi-gational mechanisms allowing such feats are however mostly unknown, and only in recent years the issue has been investigated directly thanks to specific experimental studies, often involving satellite telemetry techniques 2. Only a limited number of displacement experiments has been carried out on sea turtles, also given the non-negligible logistical problems associated with translocating such large animals for tens of km 2,9. These studies have documented the homing abilities in natural conditions of green (Chelonia mydas) and loggerhead (Caretta caretta) turtles 5,10-16 , in accordance with findings obtained under more controlled conditions involving virtual magnetic displacements 17. Physically displaced turtles have indeed been able to return to the home locations even after displacements of hundreds of km in the open sea, and so are thought to be able to determine their position with respect to the home location, likely through a combination of different navigational mechanisms such as beaconing, pilotage and true navigation 18,19. These studies have however shown that turtles often follow indirect routes to home, taking curved or circuitous paths and/or making detours in their homing trip, that are largely different from the straight homing paths recorded after displacement in birds 18. Abstract

International audience; Desulfovibrio fructosovorans, a sulfate-reducing bacterium, possesses six gene clusters encoding six hydrogenases catalyzing the reversible oxidation of H2 into protons and electrons. Among them, Hnd is an electron-bifurcating hydrogenase, coupling the exergonic reduction of NAD+ to the endergonic reduction of a ferredoxin with electrons derived from H2. It was previously hypothesized that its biological function involves the production of NADPH necessary for biosynthetic purposes. However, it was subsequently demonstrated that Hnd is instead a NAD+-reducing enzyme, thus its specific function has yet to be established. To understand the physiological role of Hnd in D. fructosovorans, we compared the hnd deletion mutant with the wild-type strain grown on pyruvate. Growth, metabolites production and comsumption, and gene expression were compared under three different growth conditions. Our results indicate that hnd is strongly regulated at the transcriptional level and that its deletion has a drastic effect on the expression of genes for two enzymes, an aldehyde ferredoxin oxidoreductase and an alcohol dehydrogenase. We demonstrated here that Hnd is involved in ethanol metabolism when bacteria grow fermentatively and proposed that Hnd might oxidize part of the H2 produced during fermentation generating both NADH and reduced ferredoxin for ethanol production via its electron bifurcation mechanism.

Abstract

International audience; A key challenge when studying human-agent interaction, is the evaluation of user's experience. In virtual reality, this question is addressed through the study of the sense of presence and copresence, generally assessed thanks to well-grounded subjective post-experience questionnaires. In this article, we aim at correlating objective multimodal cues produced by users to their subjective sense of presence and co-presence. Our study is based on a human-agent interaction corpus collected in task-oriented context: a virtual environment aiming at training doctors to break bad news to a patient played by a virtual agent. Based on a corpus study, we have used machine learning approaches to explore the possibility of automatically predicting the sense of presence and co-presence of the user thanks to specific multimodal behavioral cues. The performance of random forests models demonstrates the capacity to automatically and accurately predict the level of presence. It also shows the relevance of a multimodal model, based on verbal and non-verbal behavioral cues as objective measures of presence.

Abstract

Attitude control is an essential flight capability. Whereas flying robots commonly rely on accelerometers1 for estimating attitude, flying insects lack an unambiguous sense of gravity2,3. Despite the established role of several sense organs in attitude stabilization3–5, the dependence of flying insects on an internal gravity direction estimate remains unclear. Here we show how attitude can be extracted from optic flow when combined with a motion model that relates attitude to acceleration direction. Although there are conditions such as hover in which the attitude is unobservable, we prove that the ensuing control system is still stable, continuously moving into and out of these conditions. Flying robot experiments confirm that accommodating unobservability in this manner leads to stable, but slightly oscillatory, attitude control. Moreover, experiments with a bio-inspired flapping-wing robot show that residual, high-frequency attitude oscillations from flapping motion improve observability. The presented approach holds a promise for robotics, with accelerometer-less autopilots paving the road for insect-scale autonomous flying robots6. Finally, it forms a hypothesis on insect attitude estimation and control, with the potential to provide further insight into known biological phenomena5,7,8 and to generate new predictions such as reduced head and body attitude variance at higher flight speeds9.

Abstract

Background Severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) nucleocapsid antigen (N-Ag) can be detected in the blood of patients with coronavirus disease 2019 (COVID-19). We used a highly sensitive and specific assay to explore the presence of N-Ag in urine during the course of COVID-19 and its relationship with the severity of disease. Methods We studied urinary and plasma N-Ag using a highly sensitive immunoassay in 82 patients with SARS-CoV-2 infection proved by polymerase chain reaction. Results In the first and second weeks of COVID-19, hospitalized patients tested positive for urinary N-Ag (81.25% and 71.79%, respectively) and plasma N-Ag (93.75% and 94.87%, respectively). High urinary N-Ag levels were associated with the absence of SARS-CoV-2 nucleocapsid antibodies, admission in intensive care units, high C-reactive protein levels, lymphopenia, eosinopenia, and high lactate dehydrogenase levels. Higher accuracy was observed for urinary N-Ag as a predictor of severe COVID-19 than for plasma N-Ag. Conclusions Our study demonstrates that N-Ag is present in the urine of patients hospitalized in the early phase of COVID-19. As a direct marker of SARS-CoV-2, urinary N-Ag reflects the dissemination of viral compounds in the body. Urinary N-Ag may be a useful marker for disease severity in SARS-CoV-2 infections.

Data Management Plan; Ceci est le Plan de Gestion des Données du consortium CAHIER de l'Infrastructure Huma-Num. Il s'agit d'un plan de gestion des données de structure. De 2011 à 2021, CAHIER a travaillé à la numérisation et à la construction de données sur des corpus d'auteurs. Ce plan de gestion des données offre une vue générale des actions menées par le consortium sur les données au bout de dix ans. CAHIER a donc rédigé deux types de plans de gestion des données : un Plan dit « de structure » et un plan par projet volontaire. Les plans proposés par CAHIER s'inspirent des recommandations de l'Agence Nationale de la Recherche et du guide publié en 2016 par le programme Horizon Europe 1 [1]. Les modèles mis en ligne par la plateforme DMP OPIDoR (https://opidor.fr/), l'outil d'aide à la création en ligne de plans de gestion de données (Data Management Plan ou DMP), ont été étudiés et adaptés aux besoins de la communauté scientifique du Consortium CAHIER. Ce plan de gestion des données offre une vue générale des actions menées par le consortium sur les données au bout de dix ans. CAHIER a donc rédigé deux types de plans de gestion des données : un Plan dit « de structure » et un plan par projet volontaire. Les plans proposés par CAHIER s'inspirent des recommandations de l'Agence Nationale de la Recherche et du guide publié en 2016 par le programme Horizon Europe 1 [1]. Les modèles mis en ligne par la plateforme DMP OPIDoR (https://opidor.fr/), l'outil d'aide à la création en ligne de plans de gestion de données (Data Management Plan ou DMP), ont été étudiés et adaptés aux besoins de la communauté scientifique du Consortium CAHIER. Abstract

International audience; Abstract Endothelial–mesenchymal transition (EndMT) is an important source of cancer-associated fibroblasts (CAFs), which facilitates tumour progression. PDAC is characterised by abundant CAFs and tumour necrosis factor-α (TNF-α). Here, we show that TNF-α strongly induces human endothelial cells to undergo EndMT. Interestingly, TNF-α strongly downregulates the expression of the endothelial receptor TIE1, and reciprocally TIE1 overexpression partially prevents TNF-α-induced EndMT, suggesting that TNF-α acts, at least partially, through TIE1 regulation in this process. We also show that TNF-α-induced EndMT is reversible. Furthermore, TNF-α treatment of orthotopic mice resulted in an important increase in the stroma, including CAFs. Finally, secretome analysis identified TNFSF12, as a regulator that is also present in PDAC patients. With the aim of restoring normal angiogenesis and better access to drugs, our results support the development of therapies targeting CAFs or inducing the EndMT reversion process in PDAC.

International audience; Depuis leur publication en 2016 dans Scientific Data, les principes FAIR ont été présentés comme des « lignes directrices » destinées à faciliter l’accessibilité et la réutilisation des données et ressources scientifiques numériques. En tant que « principes », ils orientent, suggèrent et encouragent leur mise en œuvre en vue d’une recherche plus ouverte, plus partagée et transparente. Toutefois, depuis que certains États, organismes (2) et la Commission Européenne exigent des projets financés de les suivre de façon impérative, leur application est devenue un enjeu financier et technique qui élude trop souvent la nécessaire réflexion scientifique qui doit accompagner la circulation des objets d’études en milieu numérique. Du point de vue technique, respecter l’ensemble des principes requiert des efforts conséquents et onéreux que seules de très grandes infrastructures (comme Huma-Num en France) peuvent assumer. Ainsi, l’existence d’un écosystème numérique est essentielle pour stocker les données et leurs métadonnées, pour leur délivrer un identifiant pérenne unique (ex. DOI ou URL) de sorte qu’elles soient faciles à trouver (F), pour accéder à long terme aux données et les télécharger (A), pour pouvoir les utiliser et les croiser avec d’autres jeux de données (I) et, enfin, pour les réutiliser dans de nouvelles recherches scientifiques (R). Si, à première vue, les principes FAIR semblent dessiner un horizon technique à destination des systèmes informatiques d’abord, et des humains ensuite, créer de nouvelles connaissances à partir de ces données nécessite de réfléchir à la façon dont les pratiques actuelles des humanistes numériques encouragent ou, à l’inverse, bloquent, la recherche à partir de leurs données et métadonnées. Dans un travail antérieur, nous avons engagé la réflexion en interrogeant la notion de « Réutilisabilité » (R) dans l’édition électronique (3), au terme de nos observations, nous avons suggéré que pour un même projet, différents états du fichier numérique soient proposés de façon à faciliter la réutilisation de celui-ci. Cette contribution propose de prolonger la réflexion initiée sur la « Réutilisabilité » et de questionner les autres dimensions des principes FAIR : pourquoi « facile à trouver » et interface (un site web le plus souvent) peuvent entrer en contradiction ? quels sont, dans le contexte des Humanités numériques, les freins à l’accessibilité ? enfin, on se demandera pourquoi l’interopérabilité n’est pas qu’une question de langage et de technique, mais un problèmes de positionnement de la recherche scientifique sur les textes dans les nouvelles frontières des disciplines? Pour exemplifier notre propos, nous nous appuierons sur le dépouillement récemment réalisé des éditions et données produites par les membres du consortium CAHIER. Avec une soixantaine de projets, plus de 327000 fichiers texte et près de 500.000 images, CAHIER représente un terrain d’étude éclairant au sujet des obstacles et difficultés qui jalonnent le chemin de la FAIRisation dans une communauté ayant développé antérieurement des pratiques et des standards autour de l’édition papier (4). L’acculturation nécessaire pour passer d’un régime de publication à un autre, ainsi que l’accompagnement technique mis en œuvre dans le cadre de CAHIER seront abordés tour à tour dans notre communication.

Abstract

Background: Cancer risk is higher in people living with HIV (PLWH) compared with the general population, and cancers related to age are expected to be most prevalent. Methods: We determined the spectrum and incidence rates of AIDS-defining cancers (ADC) and non–AIDS-defining cancers (NADC) and of lung, Hodgkin lymphoma (HL), head and neck (HNC), colon–rectum, anal, liver, breast, prostate, and urinary bladder cancers between January 2010 and December 2015 in the French Dat'AIDS cohort. Incidence rates were calculated by year and compared using the χ2 test for linear trend. Standardized incidence ratios [SIR (95% confidence interval)] were calculated relative to the French general population. Results: Among 44,642 patients, corresponding to 180,216.4 person-years (PY), 1,440 cancer cases occurred in 1,314 patients. ADC incidence was 191.4 (172.3–212.7)/105 PY and declined over time overall and in men, whereas NADC incidence was higher [548.8 (515.6–584.1)/105 PY] and did not change. In men, non-Hodgkin lymphoma was the most common cancer, but prostate cancer had the highest incidence among NADCs. Breast cancer was the most common cancer in women. SIRs were higher for cervical cancer [1.93 (1.18–3.14)], HNC in women [2.4 (1.4–4.2)], liver [overall: 3.8 (3.1–4.6); men: 3.2 (2.5–4.0); women: 12.9 (8.3–20.0)], and HL [overall: 13.8 (11.1–17.1); men: 16.2 (12.9–20.4); women: 6.2 (3.22–11.9)] but lower for lung [overall: 0.7 (0.6–0.9); men: 0.7 (0.5–0.8)], prostate [0.6 (0.5–0.7)], and breast cancers [0.6 (0.4–0.7)]. Conclusions: Spectrum of NADCs has changed, with prostate and breast cancers becoming the most common despite their lower SIR. Impact: These results confirm the need to maintain regular epidemiologic cancer monitoring in order to update screening guidelines.

Abstract

SummaryChloroplasts retain elements of a bacterial stress response pathway that is mediated by the signalling nucleotides guanosine penta- and tetraphosphate, or (p)ppGpp. In the model flowering plant Arabidopsis, ppGpp acts as a potent regulator of plastid gene expression and influences photosynthesis, plant growth and development. However, little is known about ppGpp metabolism or its evolution in other photosynthetic eukaryotes.Here, we studied the function of ppGpp in the diatom P. tricornutum using transgenic lines containing an inducible system for ppGpp accumulation. We used these lines to investigate the effects of ppGpp on growth, photosynthesis, lipid metabolism and protein expression.We demonstrate that ppGpp accumulation reduces photosynthetic capacity and promotes a quiescent-like state with reduced proliferation and ageing. Strikingly, using non-targeted proteomics, we discovered that ppGpp accumulation also leads to the coordinated upregulation of a protein protection response in multiple cellular compartments.Our findings highlight the importance of ppGpp as a fundamental regulator of chloroplast function across different domains of life, and lead to new questions about the molecular mechanisms and roles of (p)ppGpp signalling in photosynthetic eukaryotes.

Abstract

International audience; Hierarchical sparse coding (HSC) is a powerful model to efficiently represent multidimensional, structured data such as images. The simplest solution to solve this computationally hard problem is to decompose it into independent layer-wise subproblems. However, neuroscientific evidence would suggest interconnecting these subproblems as in predictive coding (PC) theory, which adds top-down connections between consecutive layers. In this study, we introduce a new model, 2-layer sparse predictive coding (2L-SPC), to assess the impact of this interlayer feedback connection. In particular, the 2L-SPC is compared with a hierarchical Lasso (Hi-La) network made out of a sequence of independent Lasso layers. The 2L-SPC and a 2-layer Hi-La networks are trained on four different databases and with different sparsity parameters on each layer. First, we show that the overall prediction error generated by 2L-SPC is lower thanks to the feedback mechanism as it transfers prediction error between layers. Second, we demonstrate that the inference stage of the 2L-SPC is faster to converge and generates a refined representation in the second layer compared to the Hi-La model. Third, we show that the 2L-SPC top-down connection accelerates the learning process of the HSC problem. Finally, the analysis of the emerging dictionaries shows that the 2L-SPC features are more generic and present a larger spatial extension.

The FAIR (Findability, Accessibility, Interoperability and Reusability) principles define a minimum set of principles that enable machines and humans to find, access, interoperate and reuse research data and metadata. The FAIR principles should be viewed as good practices that facilitate reuse of research data and results. The CAHIER consortium and its members recommend and implement these good practices. In a project life, the deposit of data (4) for archiving is usually managed at the end of the project chain, after collection (1), processing (2) and analysis (3). The repository contributes to make the results sustainable and to highlight the results. For each phase of a project's life cycle, the Huma-Num infrastructure offers different tools: CAHIER consortium uses Nakala to store its data so that they can be found, accessed, interoperable and reusable. This short guide describes the process implemented in CAHIER to make its data "FAIR". It is organized in four steps: 1° Assess the degree of openness of its projects 2° Compare its metadata with the consortium's expectations 3° Complete and correct the metadata if necessary 4° Deposit on Nakala, obtain a perennial identifier and associate it with the documents published on its own website (or on an institutional website).; Les principes FAIR (Findability, Accessibility, Interoperability and Reusability) définissent un ensemble minimal de principes qui permettent aux machines et aux humains de trouver, d'accéder, d'interopérer et de réutiliser les données et métadonnées de recherche. Les principes FAIR doivent être considérés comme des bonnes pratiques destinées à faciliter la réutilisation des données et des résultats de la recherche. Le consortium CAHIER, et ses membres, recommandent et mettent en oeuvre ces bonnes pratiques. Dans le cycle de vie d'un projet, le dépôt des données (4) en vue de leur archivage arrive généralement en fin de chaîne, après la collecte (1), le traitement (2) et l'analyse (3). Abstract

International audience; The potential changes of single-use plastic materials (EVA/EVOH/EVA multi-layer film in this study) used in biopharmaceutical and food-packaging industries are investigated after several gamma irradiation doses: 30, 50, 115, and 270 kGy, and for nonsterilized samples (0 kGy) from a point of view of mechanical properties, thermal properties and permeability properties. Tensile tests, differential scanning calorimetry (DSC), oxygen transmission rate (OTR) and water vapor transmission rate (WVTR) are performed on the multilayer film. For irradiation doses below 50 kGy, thermal and water vapor barrier properties are not altered. For higher doses (50 to 270 kGy), mechanical, thermal and water vapor barrier properties are slightly altered whereas oxygen barrier property decreases from 13 to 27 cm 3 .m −2 .day −1. This slight change is shown not to happen due to chain entanglement or chain mobility loss in the amorphous phase of the different polymers. It rather comes from a change of the chemical environment of the EVOH layer.

Abstract

International audience; Ce papier présente un ensemble de données original d'interactions contrôlées, en se concentrant sur l'étude des feedbacks. Il s'agit d'enregistrements de différentes conversations entre un médecin et un patient, jouées par des acteurs. Dans ce corpus, le patient est principalement un auditeur et produit différents feedbacks, dont certains sont (volontairement) incongrus. De plus, ces conversations ont été resynthétisées dans un contexte de réalité virtuelle, dans lequel le patient est joué par un agent artificiel. Le corpus final est constitué de différents films de conversations humain-humain, ainsi que les mêmes conversations rejouées dans un contexte humain-machine, ce qui donne le premier corpus parallèle humain-humain/humain-machine. Le corpus est ensuite enrichi de différentes annotations multimodales aux niveaux verbal et non verbal. De plus, ce corpus a été enrichi de données de perception subjective et de données neurophysiologique. Nous avons en effet conçu une expérience au cours de laquelle différents participants devaient regarder les films du corpus et donner une évaluation de l'interaction. Au cours de cette tâche, nous avons mesuré l’activité cérébrale du participant par électroencéphalographie. L'ensemble de données Brain-IHM est conçu dans un triple but : 1/ étudier les feedbacks en comparant les feedbacks congruents versus incongruents 2/ comparer la perception des feedbacks produit par l’humain versus la machine 3/ étudier les bases cérébrales de la perception des feedbacks.

Abstract

International audience; Background: Heterodimeric phospholipase A2 from venom glands of Tunisian scorpion Scorpio maurus (Sm-PLGV) had been purified. It contains long and short chains linked by a disulfide bridge. Sm-PLGV exhibits hemolytic activity towards human erythrocytes and interacts with phospholipid monolayers at high surface pressure. The investigation of structure-function relationships should provide new clues to understand its activity.Methods: Molecular cloning of Sm-PLGV and heterologous expression in Escherichia coli of three recombinant forms was used to determine the role of the short chain on enzymatic activity. Infrared spectroscopy assisted 3D model building of the three recombinant constructs (phospholipases with and without the penta-peptide and Long chain only) allowed us to propose an explanation of the differences in specific activities and their interaction with various phospholipids.Results: Nucleotide sequence of Sm-PLGV encodes 129 residues corresponding to the Long chain, the penta-peptide and the short chain. Although recombinant phospholipases without and with the penta-peptide have different specific activities, they display a similar substrate specificity on various phospholipid monolayers and similar bell-shaped activity profiles with maxima at high surface pressure. The absence of the short chain reduces significantly enzymatic and hemolytic activities. The 3D models pointed to an interaction of the short chain with the catalytic residues, what might explain the difference in activities of our constructs.Conclusion: Infrared spectroscopy data and 3D modeling confirm the experimental findings that highlight the importance of the short chain for the Sm-PLGV activity.

Abstract

International audience; Hanks-type kinases encoding genes are present in most cyanobacterial genomes. Despite their widespread pattern of conservation, little is known so far about their role because their substrates and the conditions triggering their activation are poorly known. Here we report that under diazotrophic conditions, normal heterocyst differentiation and growth of the filamentous cyanobacterium Nostoc PCC 7120 require the presence of the Pkn22 kinase, which is induced under combined nitrogen starvation conditions. By analyzing the phenotype of pkn22 mutant overexpressing genes belonging to the regulatory cascade initiating the development program, an epistatic relationship was found to exist between this kinase and the master regulator of differentiation, HetR. The results obtained using a bacterial two hybrid approach indicated that Pkn22 and HetR interact, and the use of a genetic screen inducing the loss of this interaction showed that residues of HetR which are essential for this interaction to occur are also crucial to HetR activity both in vitro and in vivo. Mass spectrometry showed that HetR co-produced with the Pkn22 kinase in Escherichia coli is phosphorylated on Serine 130 residue. Phosphoablative substitution of this residue impaired the ability of the strain to undergo cell differentiation, while its phosphomimetic substitution increased the number of heterocysts formed. The Serine 130 residue is part of a highly conserved sequence in filamentous cyanobacterial strains differentiating heterocysts. Heterologous complementation assays showed that the presence of this domain is necessary for heterocyst induction. We propose that the phosphorylation of HetR might have been acquired to control heterocyst differentiation.

Abstract

International audience; Salmonella is a facultative intracellular pathogen that invades epithelial cells of the intestine using the SPI-1 Type 3 secretion System (T3SS). Insertion of the SPI-1 T3SS translocon is facilitated by acylation of the translocator SipB, which involves a protein-protein interaction with the acyl carrier protein IacP. Using nuclear magnetic resonance and biological tests, we identified the residues of IacP that are involved in the interaction with SipB. Our results suggest that the 4 0-phosphopantetheine group that functionalizes IacP participates in the interaction. Its solvent exposition may rely on two residues highly conserved in acyl carrier proteins associated with T3SS. This study is the first to address the specificity of acyl carrier proteins associated with T3SS.

Abstract

International audience; In an unknown environment, assessing the robot trajectory in real time is one of the key issues for a successful robotic mission. In such environment, the absolute measurements like the GPS data may be unavailable. Moreover, estimating the position using only proprioceptive sensors like encoders and Inertial Measurements Units (IMU) will generate errors that increase over time. This paper presents a multi-sensor fusion approach between IMU and ground Optical Flow (OF) used to estimate the position of a mobile robot while ensuring high integrity localization. The data fusion in done through the informational form of the Kalman Filter namely Information Filter (IF). A Fault Detection and Exclusion (FDE) step is added in order to exclude the erroneous measurements from the fusion procedure by making it fault tolerant and to ensure a high localization performance. The approach is based on the use of the IF for the state estimation and tools from the information theory for the FDE. Our proposed approach evaluates the quality of a measurement based on the amount of information it provides using informational metrics like the Kullback-Leibler divergence. The approach is validated on data obtained from experiments performed in outdoor environments in various conditions including high-dynamic-range lighting and different ground textures.

Abstract

International audience; Porcine pancreatic extracts (PPE), also named pancreatin, are commonly used as a global source of pancreatic enzymes for enzyme replacement therapy in patients with exocrine pancreatic insufficiency. They are considered as a good substitute of human pancreatic enzymes and they have become a material of choice for in vitro models of digestion. Nevertheless, while the global PPE contents in lipase, protease and amylase activities are well characterized, little is known about individual enzymes. Here we characterized the lipase, phospholipase, cholesterol esterase and galactolipase activities of PPE and compared them with those of porcine (PPJ) and human (HPJ) pancreatic juices. The phospholipase to lipase activity ratio was similar in PPJ and HPJ, but was 4-fold lower in PPE. The galactolipase and cholesterol esterase activities were found at lower levels in PPJ compared to HPJ, and they were further reduced in PPE. The enzymes known to display these activities in HPJ, pancreatic lipase-related protein 2 (PLRP2) and carboxylester hydrolase/bile salt-stimulated lipase (CEH/BSSL), were identified in PPJ using gel filtration experiments, SDS-PAGE and LC-MS/MS analysis. The galactolipase and cholesterol esterase activities of PPE indicated that PLRP2 and CEH/BSSL are still present at low levels in this enzyme preparation, but they were not detected by mass spectrometry. Besides differences between porcine and human enzymes, the lower levels of phospholipase, galactolipase and cholesterol esterase activities in PPE are probably due to some proteolysis occurring during the production process. In conclusion, PPE do not provide a full substitution of the lipolytic enzymes present in HPJ.

Abstract

International audience; Background: Insects catching prey or mates on the wing perform one of the fastest behaviours observed in nature. Some dipteran flies are aerial acrobats specialized to detect, chase and capture their targets within the blink of an eye. Studies of aerial pursuits and its underlying sensorimotor control have been a long-standing subject of interest in neuroethology research. New method: We designed an actuated dummy target to trigger chasing flights in male blowflies. Our setup generates arbitrary 2D target trajectories in the horizontal plane combining translation up to 1 m/s and angular rotation up to 720°/s. Results: Using stereovision methods we reconstructed target and pursuer positions every 5 ms with a maximum 3D error of 5 mm. The pursuer's body pitch and yaw angles were resolved within an error range of 6deg. An embedded observation point provides a close-up view of the pursuer's final approach and enables us to measure its body roll angle. We observed banked turns and sideslip which have not been reported for chasing blowflies in the past. Comparison with existing method(s): Previous studies focused on pursuit along circular paths or interception of translating targets while our method allows us to generate more complex target trajectories. Measurements of body orientation in earlier accounts were limited to the heading direction while we extended the analysis to include the full body orientation during pursuit. Conclusions: Our setup offers an opportunity to investigate kinematics and governing visual parameters of chasing behaviour in species up to the size of blowflies under a large variety of experimental conditions.

Abstract

International audience; The identification and isolation of bioactive compounds are of great interest in the drug delivery field, despite being a difficult task. We describe here an innovative strategy for the identification of a new gastric lipase inhibitor from star anise for the treatment of obesity. After plant screening assays for gastric lipase inhibition, star anise was selected and investigated by bioactivity guided fractionation. MALDI-TOF mass spectrometry and peptide mass fingerprinting allowed the detection of an inhibitor covalently bound to the catalytic serine of gastric lipase. A mass-directed screening approach using UPLC-HRMS and accurate mass determination searching identified the flavonoid myricitrin-5-methyl ether (M5ME) as a lipase inhibitor. The inhibitory activity was rationalized based on molecular docking, showing that M5ME is susceptible to nucleophilic attack by gastric lipase. Overall, our data suggest that M5ME may be considered as a potential candidate for future application as a gastric lipase inhibitor for the treatment of obesity.

International audience; 1-Aminocyclopropane-1-carboxylic oxidase(ACCO) is an on-heme iron(II)-containing enzyme involved in the biosynthesis of the phytohormone ethylene, which regulates fruit ripeninga nd flowering in plants. The active conformation of ACCO, and in particulart hat of the C-terminal part, remains unclear and open and closed conformationsh ave been proposed. In this work, ac ombined experimental and computationals tudy to understand the conformation and dynamics of the C-terminal part is reported.S ite-directed spin-labeling coupledt oe lectron paramagnetic resonance (SDSL-EPR)s pectroscopy was used. Mutagenesis experiments were performed to generate activee nzymesb earing two paramagnetic labels (nitroxide radicals) anchored on cysteiner esidues, one in the main core and one in the C-terminal part. Inter-spin distance distributions were measured by pulsed EPR spectroscopy and compared with the results of molecular dynamics simulations. The results revealt he existence of af lexibility of the C-terminal part. Thisf lexibility generates several conformations of the C-terminal part of ACCO that correspond neither to the existing crystal structures nor to the modelleds tructures. This highly dynamic region of ACCO raises questionso ni ts exact functiond uring enzymatic activity.

Abstract

1-Aminocyclopropane carboxylic acid oxidase (ACCO) catalyzes the last step of ethylene biosynthesis in plants. Although some sets of structures have been described, there are remaining questions on the active conformation of ACCO and in particular, on the conformation and potential flexibility of the C-terminal part of the enzyme. Several techniques based on the introduction of a probe through chemical modification of amino acid residues have been developed for determining the conformation and dynamics of proteins. Cysteine residues are recognized as convenient targets for selective chemical modification of proteins, thanks to their relatively low abundance in protein sequences and to their well-mastered chemical reactivity. ACCOs have generally 3 or 4 cysteine residues in their sequences. By a combination of approaches including directed mutagenesis, activity screening on cell extracts, biophysical and biochemical characterization of purified enzymes, we evaluated the effect of native cysteine replacement and that of insertion of cysteines on the C-terminal part in tomato ACCO. Moreover, we have chosen to use paramagnetic labels targeting cysteine residues to monitor potential conformational changes by electron paramagnetic resonance (EPR). Given the level of conservation of the cysteines in ACCO from different plants, this work provides an essential basis for the use of cysteine as probe-anchoring residues.

Abstract

International audience; In human-agent interaction, one key challenge is the evaluation of the user's experience. In the virtual reality domain, the sense of presence and co-presence, reflecting the psychological immersion of the user, is generally assessed through well-grounded subjective post-experience questionnaires. In this article, we aim at presenting a new way to automatically predict the sense of presence and co-presence of a user at the end of an interaction based on specific verbal and non-verbal behavioral cues automatically computed. A random forest algorithm has been applied on a human-agent interaction corpus collected in the specific context of a virtual environment developed to train doctors to break bad news to a virtual patient. The performance of the models demonstrate the capacity to automatically and accurately predict the level of presence and co-presence, but also show the relevancy of the verbal and non-verbal behavioral cues as objective measures of presence.

National audience; L’objectif de cette thèse est de montrer comment le sourire participe à l’élaboration des transitions thématiques et plus généralement de la conversation. La conversation est une « production collaborative » (Sacks, Schegloff, & Jefferson, 1974). Les interlocuteurs s’appuient sur leur terrain commun ou « Common Ground » (Clark, 1996) - dorénavant CG – afin d’élaborer ensemble cette « activité conjointe » (Clark, 1996). Il est également admis depuis les travaux de Birdwhistell (1968) que l’interaction mobilise plusieurs ressources multimodales. Néanmoins, le rôle du sourire en tant que « geste interactif » (Bavelas & Gerwing, 2007) n’a pas été suffisamment documenté, sa dimension émotionnelle (Ekman, 1984) étant davantage étudiée. De la même manière, d’un point de vue multimodal, peu d’études se sont intéressées à l’impact du CG sur le fonctionnement d’interactions conversationnelles, cet impact ayant davantage été étudié sur des interactions contrôlées (Holler & Bavelas, 2017). Nous souhaitons alors étudier l’impact de ce facteur CG sur la négociation des transitions thématiques et sur leur élaboration en un thème conversationnel. A notre connaissance, le fonctionnement des transitions thématiques a été étudié à travers différentes modalités (Riou, 2015) mais aucune étude ne met en avant le rôle du sourire dans ces moments de négociations. Notre objectif est donc de dégager le rôle des sourires dans l’élaboration des différents thèmes qui constituent une conversation, en fonction du CG qui lie les interlocuteurs.Quel est le rôle du sourire dans les transitions thématiques ? Ce rôle a-t-il la même importance lorsque les interlocuteurs se connaissent vs lorsqu’ils se rencontrent pour la première fois ? Afin de répondre à ces questions, nous comparerons deux corpus conversationnels, l’un entre personnes qui se connaissent bien « Chesse ! » (Priego-Valverde, Bigi, Attardo, Pickering, & Gironzetti, 2018), et l’autre, entre personnes se rencontrant pour la première fois « PaCo » (constitué pour cette thèse). Ces deux corpus représentent 22 interactions dyadiques. Pour chaque interaction, les interlocuteurs ont lu une histoire drôle à tour de rôle puis ils disposaient de 15 min pour discuter librement. L’objectif de cette comparaison est de décrire l’organisation de la conversation à travers ses changements thématiques et de mettre en avant l’impact du facteur CG sur l’apparition, la durée et la synchronisation des sourires des interlocuteurs. Au-delà, l’objectif de cette thèse est de montrer comment le sourire participe à la construction de la conversation. Nous étudierons le sourire, non plus comme un geste binaire (présence/absence) mais en fonction de ses différents niveaux d’intensité. Pour cela, nous utilisons le « Smiling Intensity Scale » (Gironzetti, Attardo, & Pickering, 2016) qui décompose le sourire en 5 niveaux d’intensité (du visage neutre au rire) à l’appui des unités d’actions issues du « FACS » (Ekman & Friesen, 1978). Sur la base des intensités de sourire de chaque participant, nous mesurerons la réciprocité des sourires afin de pouvoir les comparer dans nos deux conditions conversationnelles.Au regard des premiers résultats obtenus dans notre étude de Master 2, nous nous attendons à montrer que le Common Ground influence l’émergence des sourires des interlocuteurs, le fonctionnement des transitions et au-delà, de la conversation. Abstract

International audience; Rabbit gastric extracts (RGE) is a source of gastric enzymes for in vitro digestion studies. While its gastric lipase activity has been characterized and compared to other lipases, its pepsin activity has not been studied. We measured pepsin activity in RGE using both hemoglobin and azocoll a substrates, and identified the protein separated by SDS-PAGE as a type II-4 mature pepsin of 328 amino acid residues using Edman sequencing, LC-MS/MS analysis and intact mass measurement. As a proof of concept that RGE was suitable for in vitro digestion of both proteins and lipids, it was used for studying the proteolysis of -casein under conditions mimicking the early stages of intragastric digestion. -casein was presented either in solution or at the surface of a -casein-stabilized rapeseed oil emulsion to investigate the impact of lipids and lipolysis on proteolysis. Proteolysis of -casein was quantified based on the kinetics of -casein disappearance, the identification of various peptides generated upon digestion and their variation with time. The results obtained with RGE were highly similar to those obtained with equivalent amounts of porcine pepsin used a reference standard. Digestion of -casein was slower when it was presented at the oil-water interface and some degradation peptides were transiently observed at higher levels and for a longer time than with -casein in solution, or accumulated upon digestion. N-terminal sequencing of the main isolated peptides revealed a sequential action of pepsin starting from the hydrophobic C-terminal end of -casein and which was impaired by -casein interaction with lipids.
