Ocean Expo Park, established in 1976 on subtropical Okinawa Island, Japan, has approximately 8000 planted or naturally grown trees in an area of 77.2 ha. Windfall of these trees occurs mainly due to typhoons; wood chips made from the trunks and roots of windfall trees are commonly used as mulching material throughout the park areas, despite possible infection by pathogenic fungi such as Phellinus noxius, the pathogen causing brown root rot. P. noxius is distributed in tropical and subtropical areas worldwide and has a broad host range. The fungus can infect host plants with mycelia via root‐to‐root contact or with basidiospores. Here, we report the current status of tree damage caused by brown root rot in the park and infer the infection routes of P. noxius based on microsatellite markers. Among a total of 294 trees surveyed in the park, P. noxius was isolated from 13 trees of five species. P. noxius was observed more frequently on Ficus microcarpa than on other tree species. Ficus superba var. japonica was identified as a new host species, and Bombax ceiba was first recorded as a host plant of P. noxius in Japan. Among the 13 P. noxius isolates from the diseased trees, 2 isolates from adjacent diseased trees were considered to be of the same genet, while the other 11 isolates were different genets, indicating that infection by basidiospores occurred frequently among trees in the entire park, although spread via root systems also occurred between at least two adjacent trees. An identical genet was not detected at distant locations, which suggests that the disease does not spread via chips. However, mulching with chips can lead to wood decay due to decaying fungi other than P. noxius. Therefore, in accordance with the precautionary principle, the park currently prohibits the chipping and mulching of windfall or damaged trees and is considering disposal methods such as burning. Summary: Two Ruehmaphelenchus species were isolated from the ambrosia beetles Euwallacea kuroshio and E. interjectus , collected from Okinawa and Kagoshima, Japan, respectively. Both nematodes were successfully cultured on a lawn of the grey mould Botrytis cinerea. Morphological observation and molecular characterisation revealed that both species are undescribed; therefore, the nematodes are described herein as R. kuroshioi n. sp. and R. interjectus n. sp. Phylogenetically, both species are closely related to R. formosanus , R. fujiensis , R. digitulus and R. asiaticus. Ruehmaphelenchus kuroshioi n. sp. is characterised by a conical male and female tail, which has a terminal projection (mucron), small male spicule with a weakly-developed triangular condylus, dorsal and ventral limbs that are connected to each other by three different tissues, and clearly separated distal pairs of genital papillae (P3 and P4). However, R. kuroshioi n. sp. can be distinguished from its close relatives by a combination of male and female tail characters and its distinctive phylogenetic status. Ruehmaphelenchus interjectus n. sp. is almost identical to R. formosanus , sharing characteristic lateral spikes of the spicule; they form a well-supported phylogenetic clade. However, R. interjectus n. sp. is distinguished from R. formosanus by morphometric values and ribosomal RNA, i.e. , a 6-bp difference from the ca 1.7 kb molecular sequence of the 18S ribosomal RNA of R. formosanus , which warrants independent species status. Summary: Steinernema tielingense was found to be widely distributed in Japan. The molecular characteristics of the nematodes isolated from Japan are basically in accordance with those mentioned in the original description of S. tielingense. However, the Japanese isolates are morphologically distinct from the type population by the following characters: length of the infective juvenile, 711 (671-769) μ m, excretory pore of adult males and infective juveniles located posterior mid-pharynx, D% < 50%, smaller H value of 35% and shorter spicules in adult males of both generations. Although discrepancies in morphology and morphometric data between the Chinese isolate and Japanese isolate were observed, the molecular data matched and on this basis the Japanese isolate was identified as being conspecific with S. tielingense. Phellinus noxius is a pathogenic fungus that causes brown root rot disease in a variety of tree species. This fungus is distributed in tropical and sub-tropical regions of Southeast and East Asia, Oceania, Australia, Central America and Africa. In Japan, it was first discovered on Ishigaki Island in Okinawa Prefecture in 1988; since then, it has been found on several of the Ryukyu Islands. Recently, this fungus was identified from the Ogasawara (Bonin) Islands, where it has killed trees, including rare endemic tree species. For effective control or quarantine methods, it is important to clarify whether the Japanese populations of P. noxius are indigenous to the area or if they have been introduced from other areas. We developed 20 microsatellite markers from genome assembly of P. noxius and genotyped 128 isolates from 12 of the Ryukyu Islands and 3 of the Ogasawara Islands. All isolates had unique genotypes, indicating that basidiospore infection is a primary dissemination method for the formation of new disease foci. Genetic structure analyses strongly supported genetic differentiation between the Ryukyu populations and the Ogasawara populations of P. noxius. High polymorphism of microsatellite loci suggests that Japanese populations are indigenous or were introduced a very long time ago. Pine wilt disease is caused by the pine wood nematode [ Bursaphelenchus xylophilus (Steiner et Buhrer) Nickle]. In East Asia, an important vector of the nematode is Monochamus alternatus Hope. We determined the tolerance and reproductive ability of sawyer beetles and the nematode to altitude and temperature at elevations between 850 and 1,450 m on Mt. Fuji in Japan. The number of emergent adults decreased markedly along the altitudinal gradient, but the beetle could still reproduce at 1,050 m (8.2 °C annual mean temperature). Beetles with a 2-year life cycle increased rapidly in number with increasing altitude. The pine wood nematode survived through winter at all altitudes tested (850-1,450 m). The beetle population decreased between 950 (9.1 °C) and 1,150 m (8.3 °C). Therefore, the beetle population seems to be stable at 850 m (10.2 °C) and lower altitudes (higher temperatures) but cannot be maintained from 950 (9.1 °C) to 1,150 m (8.3 °C) without constant immigration of beetles from lower altitudes. The beetles could not reproduce at altitudes above 1,150 m (lower than 8.2 °C). From the mean and effective cumulative temperatures, we concluded that the beetle (and its population) can endure temperatures lower than those previously reported. Pine wilt disease also occurred at lower temperatures and higher altitudes than expected. In Japan, Japanese cedar pollen dispersal is one of the major causes of pollinosis. Sydowia japonica is an ascomycetous fungus that grows exclusively on the male strobili of Japanese cedar, suggesting a possible mechanism for controlling pollen dispersal. To evaluate this possibility, eleven isolates of S. japonica were collected from around Japan and used as an inoculum to male strobili of Japanese cedar. The treatment demonstrated that the fungus infected only the pollen and prevented pollen dispersal. The fungus did not cause any additional symptoms to other parts of Japanese cedar, such as needles, stems, and buds. All S. japonica isolates collected around Japan could serve to control pollen dispersal. Periodic observation of the fungal pathogenesis with stereomicroscope and scanning electron microscope showed that hyphal fragments and conidia of S. japonica germinated on the surface of male strobili, and the germ tube entered pollen sacs through opening microsporophylls. Within the pollen sacs, the hyphae penetrated pollen gradually, such that all pollen was infected by the fungus by approximately one month before the pollen dispersal season. The infected pollen was destroyed due to the fungal infection and was never released. Our data suggests a novel approach of preventing pollen dispersal using pollen-specific fungal infection. Pine wilt disease is one of the most serious epidemic tree diseases in Japan, and resistant pine trees have been developed through a breeding program. To evaluate resistance of resistant families of Japanese black pine, Pin us thunbergii, to the pinewood nematode, Bursaphelenchus xylophilus, isolated from the field, and to determine whether differentiation of pathogenicity to resistant pine families appears in the nematode isolates, seedlings of five resistant pine families were inoculated with 25 nematode isolates. Disease incidence 18 weeks after inoculation was significantly different among nematode isolates and among pine families but there was no interaction effect between nematode isolate and pine family. This indicates that nematode isolates did not have differential host specificity to resistant families of P. thunbergii. Isolate Shimabara, a test isolate of the breeding program, showed the same degree of virulence as the highly virulent isolates frequently used in experiments. However, more virulent isolates than Shimabara were found among the isolates collected from natural pine forest. This indicated that B. xylophilus populations with higher virulence than Shimabara exist in the natural population. The causal agent of the mass mortality of field populations of Pinus armandii Franch. var. amamiana (Koidz.) Hatusima (PAA) was investigated with special respect to the involvement of pine wilt disease. Wood chips, branches and/or increment cores for detecting the pinewood nematode, feeding marks of the vector insect and environmental stress in the past, respectively, were taken from live and dead PAA trees grown in three locations, Yaku-shima and Tanega-shima Islands and a plantation in Kagoshima City, from 1997 to 1998. Five trees died after the spring of 1996 and, of these, four were inhabited by the pinewood nematode. Feeding marks of the vector insects were found on the branches of all dead trees and most of the live trees investigated. These results suggest that the infection of pine wilt disease in PAA trees occurs in the field. Brown root rot, caused by Phellinus noxius, leads to problems in management of shade, ornamental, and windbreak trees in subtropical regions of the world, and it has been causing serious problems in Japan since 1988. To identify the pathogenicity, host specialization, and virulence of the pathogen, cross inoculation tests were carried out using isolates of the fungus obtained from nine different tree species. P noxius was pathogenic to all of the nine tree species tested, and it killed inoculated seedlings. Among the 810 trees inoculated with the fungus, a total of 141 trees (17.4%), including all nine species, were dead within 110 days after inoculation. The first symptom of infection was rapid wilt with discoloration of leaves 20 to 30 days after inoculation, and then the plants quickly declined. Only one isolate of P. noxius that was tested caused significantly higher mortality in its original host than in other species, suggesting that the pathogen has little to no host specificity. However, the fungus did show variation in virulence, with the isolates originating in Bischofiajavanica and Casuarina equisetifolia causing significantly higher mortality than those collected from other host species. Summary: Contortylenchus genitalicola is a unique species within the genus. It parasitises the ovary or testis of the longhorn beetle, Monochamus alternatus , and has a neotylenchid-like culturable mycetophagous phase within its life cycle, while the other species in the genus parasitise bark beetles and have a typical unculturable allantonematid life cycle. Because the species was described based solely on morphology, it was necessary to confirm the phylogenetic and taxonomic status of C. genitalicola. A molecular phylogenetic analysis of the species based on ribosomal RNA sequences revealed that C. genitalicola forms a well-supported clade with Contortylenchus spp. isolated from bark beetles, an unidentified allantonematid from Iran, and ' Deladenus cf. laricis ' isolated from the metallic wood-boring beetle, Agrilus macer LeConte (Coleoptera: Buprestidae), in the USA. The generic status of C. genitalicola was supported by phylogenetic analysis, and the analysis also suggests that the diversity of the genus could be higher than currently expected. The order Hymenochaetales of white rot fungi contain some of the most aggressive wood decayers causing tree deaths around the world. Despite their ecological importance and the impact of diseases they cause, little is known about the evolution and transmission patterns of these pathogens. Here, we sequenced and undertook comparative genomic analyses of Hymenochaetales genomes using brown root rot fungus Phellinus noxius, wood-decomposing fungus Phellinus lamaensis, laminated root rot fungus Phellinus sulphurascens and trunk pathogen Porodaedalea pini. Many gene families of lignin-degrading enzymes were identified from these fungi, reflecting their ability as white rot fungi. Comparing against distant fungi highlighted the expansion of 1,3-beta-glucan synthases in P. noxius, which may account for its fast-growing attribute. We identified 13 linkage groups conserved within Agaricomycetes, suggesting the evolution of stable karyotypes. We determined that P. noxius has a bipolar heterothallic mating system, with unusual highly expanded ~60 kb A locus as a result of accumulating gene transposition. We investigated the population genomics of 60 P. noxius isolates across multiple islands of the Asia Pacific region. Whole-genome sequencing showed this multinucleate species contains abundant poly-allelic single nucleotide polymorphisms with atypical allele frequencies. Different patterns of intra-isolate polymorphism reflect mono-/heterokaryotic states which are both prevalent in nature. We have shown two genetically separated lineages with one spanning across many islands despite the geographical barriers. Both populations possess extraordinary genetic diversity and show contrasting evolutionary scenarios. Summary: Hirschmanniella diversa and H. imamuri parasitise the lotus, Nelumbo nucifera. Hirschmanniella spp. are the most important pests of lotus cultivation in Japan, but the distribution and species dominancy are not fully understood. In this study, we aimed to collect Hirschmanniella spp. individuals from lotus roots in the major lotus cultivation areas in Japan and identify them morphologically and molecularly using the 18S, D2-D3 regions of rRNA and mitochondrial cytochrome c oxidase subunit I (mtCOI). Hirschmanniella oryzae , commonly known to cause damage on rice in Japan, was also obtained and analysed for inter- and intraspecies sequence variations. All individuals of the genus Hirschmanniella extracted from lotus roots in 16 fields in ten prefectures were identified as H. diversa morphologically and molecularly. This result revealed that H. diversa is a dominant Hirschmanniella species parasitising lotus in Japan. Meanwhile, intraspecific sequence variations in H. diversa were relatively higher in the mtCOI (1-21 bases, ≦5.3%) than in the 18S rRNA and D2-D3 of 28S rRNA (0.0-0.3% and 0.0-0.4%, respectively) and in those of H. oryzae. Based on the mtCOI sequences, five haplotypes were identified and each haplotype was distributed in relatively close regions or regions in which the same lotus cultivars were grown, although further studies are required to verify this assertion. The morphological and genetic variations were higher in H. diversa than in H. oryzae (no intraspecific sequence variation in mtCOI), suggesting that H. diversa was not a recent invasive species. Lecanosticta acicola is a pine needle pathogen causing brown spot needle blight that results in premature needle shedding with considerable damage described in North America, Europe, and Asia. Microsatellite and mating type markers were used to study the population genetics, migration history, and reproduction mode of the pathogen, based on a collection of 650 isolates from 27 countries and 26 hosts across the range of L. acicola. The presence of L. acicola in Georgia was confirmed in this study. Migration analyses indicate there have been several introduction events from North America into Europe. However, some of the source populations still appear to remain unknown. The populations in Croatia and western Asia appear to originate from genetically similar populations in North America. Intercontinental movement of the pathogen was reflected in an identical haplotype occurring on two continents, in North America (Canada) and Europe (Germany). Several shared haplotypes between European populations further suggests more local pathogen movement between countries. Moreover, migration analyses indicate that the populations in northern Europe originate from more established populations in central Europe. Overall, the highest genetic diversity was observed in south‐eastern USA. In Europe, the highest diversity was observed in France, where the presence of both known pathogen lineages was recorded. Less than half of the observed populations contained mating types in equal proportions. Summary: We isolated two tylenchid species belonging to the Sychnotylenchinae, Sychnotylenchus hibisci n. sp. and Neoditylenchus xiphydriae n. sp., from the bark beetle Ernoporus corpulentus and wood wasp Xiphydria ogasawarai , respectively. Sychnotylenchus hibisci n. sp. is characterised by its moderately stout body in both male and female, gubernaculum to spicule length ratio of one-third or less, crustaformeria structure composed of four columns with six large, rounded cells, and a broad female tail with a rounded terminus. The new species is closely related to S. ulmi , with which it shares body shape and gubernaculum to spicule length ratio, but is distinguished by the female tail shape and several morphometric values. Neoditylenchus xiphydriae n. sp. is characterised by its oval to leaf-shaped male bursa, male tail tip reaching the distal end of, and protruding beyond the bursa, a long post-vulval uterine sac (PUS), and a conical female tail with a narrowly rounded terminus. The species is typologically similar to N. pinophilus but is distinguished by its male spicule shape, gubernaculum to spicule length ratio, and longer PUS. Phylogenetically, the Sychnotylenchinae belongs under the Anguinidae (superfamily Sphaerularioidea) and is closely related to several Ditylenchus , Neotylenchus , Neomisticius , and Ficotylus species. As the first report of monographic studies of the genus Phyllosticta in Japan, four new species, Phyllosticta disanthi on Disanthus cercidifolius, P. hoveniicola on Hovenia dulcis, P. ligustricola on Ligustrum obtusifolium, and Phyllosticta alliacea on Allium fistulosum, are described and illustrated. An aecidium-type rust fungus, which causes rust disease in Choerospondias axillaris (Anacardiaceae), was found on Kyusyu Is., Japan. A sequence analysis of genomic ribosomal DNA showed that this rust fungus genetically matches Stereostratum corticioides , a causal agent of culm rust disease of bamboos and broadleaf bamboos. Inoculation experiments and further nucleotide sequence analyses that included additional fungal material showed that the aecidium-type rust fungus is conspecific with S. corticioides , a species whose spermogonial and aecial stages were previously unknown. Thus, we demonstrated heteroecism in S. corticioides for the first time. Drastic physiological and morphological changes in parasites are crucial for the establishment of a successful infection. The nematode Bursaphelenchus xylophilus is the pathogenic agent of pine wilt disease, and little is known about the physiology and morphology in this nematode at the initial stage of infection. In this study, we devised an infection system using pine stem cuttings that allowed us to observe transcriptional and morphological changes in the host-infecting phytophagous phase.We found that 60 genes enriched in xenobiotic detoxification were up-regulated in two independent post-inoculation events, whereas downregulation was observed in multiple members of collagen gene families. After 48 h of inoculation, the tails in some of the adult females exposed to the host changed in morphology. Background: Bursaphelenchus xylophilus is an emerging pathogenic nematode that is responsible for a devastating epidemic of pine wilt disease across Asia and Europe. In this study, we report the first genome-wide variation analysis of the nematode with an aim to obtain a full picture of its diversity. Methods: We sequenced six key B. xylophilus strains using Illumina HiSeq sequencer. All the strains were isolated in Japan and have been widely used in previous studies. Detection of genomic variations were done by mapping the reads to the reference genome. Results: Over 3 Mb of genetic variations, accounting for 4.1 % of the total genome, were detected as single nucleotide polymorphisms or small indels, suggesting multiple introductions of this invaded species from its native area into the country. The high level of genetic diversity of the pine wood nematode was related to its pathogenicity and ecological trait differences. Moreover, we identified a gene set affected by genomic variation, and functional annotation of those genes indicated that some of them had potential roles in pathogenesis. Conclusions: This study provides an important resource for understanding the population structure, pathogenicity and evolutionary ecology of the nematode, and further analysis based on this study with geographically diverse B. xylophilus populations will greatly accelerate our understanding of the complex evolutionary/epidemic history of this emerging pathogen.
