Objetive. Characterize the gene expression of 40 bacterial species compatible with eubiosis and dysbiosis processes in patients with and without OSCC. Material and method. A descriptive cross-sectional study was carried out on plaque and saliva samples from 10 patients with OSCC and 10 without OSCC with similar gen-ders and ages, minimum of 4 teeth in the mouth. Total RNA was extracted and sequenced using Illumina HiSeq™ 2500. Sequences were analyzed with bioinformatic tools (trimmomatic, SortMeRNA, BMTagger, RNA-Seq, bowtie2, and kraken2) and databases (PATRIC, CARD, VICTORS). Results. The eubiosis group S. macedonicus, S. lutetiensis, S. infantarius, S. parauberis, L. helveticus, T. intermedia, S. novella, and E. asburiae expressed 169 genes, and the dysbiosis group L. pneumophila, M. hominis, M. conjunctivae, G. vaginalis, C. canimorsus, P. stuartii expressed 76 genes, transcriptional activity was related to the metabolism of carbohydrates, nucleo-tides, amino acids and energy, which in turn was associated with resistance to antibiotics, factors of virulence, drug targets and transport. Conclusion. The trans-criptional activity of S. macedonicus, S. infantarius, S. lutetiensis, S. pasteurianus, S. parauberis, C. violaceum, and S. novella is associated with processes of eubiosis and T. intermedia and P. stuartii with processes of dysbiosis.
