Abstract

The tunable design of protein redox potentials promises to open a range of applications in biotechnology and catalysis. Here we introduce a method to calculate redox potential changes by combining fluctuation relations with molecular dynamics simulations. It involves the simulation of reduced and oxidized states, followed by the instantaneous conversion between them. Energy differences introduced by the perturbations are obtained using the Kubo-Onsager approach. Using a detailed fluctuation relation coupled with Bayesian inference, these are post-processed into estimates for the redox potentials in an efficient manner. This new method, denoted MD+CB, is tested on a de novo four-helix bundle heme protein (the m4D2 `maquette') and five designed mutants, including some mutants characterized experimentally in this work. The MD+CB approach is found to perform reliably, giving redox potential shifts with reasonably good correlation (0.85) to the experimental values for the mutants. The MD+CB approach also compares well with redox potential shift predictions using a continuum electrostatic method. The estimation method employed within the MD+CB approach is straightforwardly transferable to standard equilibrium MD simulations, and holds promise for redox protein engineering and design applications., Comment: 14 pages, incl. 2 figures and 1 table (+ supplementary information). Abstract

While proteins have been treated as particles with a spherically symmetric interaction, of course in reality the situation is rather more complex. A simple step towards higher complexity is to treat the proteins as non--spherical particles and that is the approach we pursue here. We investigate the phase behavior of enhanced green fluorescent protein (eGFP) under the addition of a non--adsorbing polymer, polyethylene glycol (PEG). From small angle x-ray scattering we infer that the eGFP undergoes dimerization and we treat the dimers as spherocylinders with aspect ratio $L/D-1 = 1.05$. Despite the complex nature of the proteins, we find that the phase behaviour is similar to that of hard spherocylinders with ideal polymer depletant, exhibiting aggregation and, in a small region of the phase diagram, crystallization. By comparing our measurements of the onset of aggregation with predictions for hard colloids and ideal polymers [S.V. Savenko and M. Dijkstra, J. Chem. Phys 124, 234902 (2006) and F. lo Verso et al., Phys. Rev. E 73, 061407 (2006)] we find good agreement, which suggests that the eGFP proteins are consistent with hard spherocylinders and ideal polymer., Comment: 12 pages

Abstract

SARS-CoV-2 is the cause of COVID-19 acute respiratory illness that like its predecessors, MERS and SARS, can be severe and fatal 1-4. By April of 2020, COVID-19 infections had become a worldwide pandemic with nearly 3 million infections and over 200,000 deaths. The relative contributions of virus replication and cytopathic effects or immunopathological host responses to the severe and fatal outcomes of COVID-19 lung infections have as yet to be determined. Here we show that SARS-CoV-2 replication and cytopathic effects in type II alveolar pneumocytes causes focal lung injury in an individual with no history of pulmonary symptoms. These findings point to the potential benefit of early effective antiviral treatment to prevent progression to severe and fatal COVID-19 pneumonia., Comment: 19 pages, 4 figures, 3 extended data figures

Abstract

The implementation of natural and artificial proteins with designer properties and functionalities offers unparalleled opportunity for functional nanoarchitectures formed through self-assembly. However, to exploit the opportunities offered we require the ability to control protein assembly into the desired architecture while avoiding denaturation and therefore retaining protein functionality. Here we address this challenge with a model system of fluorescent proteins. Using techniques of self-assembly manipulation inspired by soft matter where interactions between components are controlled to yield the desired structure, we show that it is possible to assemble networks of proteins of one species which we can decorate with another, whose coverage we can tune. Consequently, the interfaces between domains of each component can also be tuned, with applications for example in energy transfer. Our model system of fluorescent proteins eGFP and mCherry retain their fluorescence throughout the assembly process, thus demonstrating that functionality is preserved.

6. Assessing the Impacts of Assimilating GOLD Disk O/N2 Observations on the Thermosphere‐Ionosphere System.

Abstract

The Global‐scale Observations of Limb and Disk (GOLD) imagers scan the Earth's Thermosphere‐Ionosphere (TI) in the far ultraviolet wavelengths. Measurements from GOLD daylit spectrum are used to retrieve the column integrated atomic oxygen to molecular nitrogen density ratio (O/N2) over about one fourth of the globe. The present investigation assesses the impact of assimilating GOLD disk O/N2 on the Whole Atmosphere Community Climate Model with thermosphere‐ionosphere eXtension (WACCMX) using the Data Assimilation Research Testbed (DART) ensemble adjustment Kalman filter. Two Observing System Simulation Experiments (OSSEs) are performed, and improvements are quantified by calculating root mean square error (RMSE) and bias with respect to a truth run. In addition to solar and geomagnetic forcing, we introduced gravity wave forcing perturbations to increase the ensemble spread, which has not previously been applied in ensemble assimilation. One of the OSSEs assimilates only the lower atmosphere (LA, < ${< } $100 km) observations, referred to as LA experiment, and the second assimilates GOLD O/N2 and LA observations, referred to as Whole Atmosphere (WA) experiment. The WA‐analysis O/N2 RMSE and bias are about 60% and 87% better compared to LA‐analysis. Also, the O/N2 RMSE and bias for the WA‐analysis are about 23% and 54% better compared to WA 1‐hr forecasts. The improvement in WA electron column density (ECD), a model equivalent of Total Electron Content (TEC), is about 24% compared to the LA experiment. These results demonstrate that the assimilation of GOLD O/N2 improves both the thermosphere and ionosphere in a whole atmosphere data assimilation system. Plain Language Summary: To be able to nowcast and forecast the Thermosphere‐Ionosphere (TI) weather we need to demonstrate that the currently available whole atmosphere‐ionosphere‐thermosphere model results can be improved by adjusting their states based on the available observations. In this work we demonstrate a potential scenario, by employing Observing System Simulation Experiments (OSSE), where the use of NASA GOLD mission column integrated ratio of atomic oxygen to molecular nitrogen (O/N2) improves the analysis and short term forecast states in the Whole Atmosphere Community Climate Model with thermosphere‐ionosphere eXtension (WACCMX) compared to only assimilating observations below ∼ ${\sim} $100 km. These improvements suggest that assimilation of GOLD observations can be potentially beneficial to space weather forecasting models. Abstract

Biomolecular condensates are membraneless organelles that orchestrate various metabolic pathways in living cells. Understanding how these crowded structures regulate enzyme reactions remains yet challenging due to their dynamic and intricate nature. Coacervate microdroplets formed by associative liquid‐liquid phase separation of oppositely charged polyions have emerged as relevant condensate models to study enzyme catalysis. Enzyme reactions within these droplets show altered kinetics, influenced by factors such as enzyme and substrate partitioning, crowding, and interactions with coacervate components; it is often challenging to disentangle the contributions of each. Here, we investigate the peroxidase activity of a de novo enzyme within polysaccharide‐based coacervates. By comparing the reaction kinetics in buffer, in a suspension of coacervates and in the bulk coacervate phase collected after centrifugation of the droplets, we show that the coacervate phase significantly increases the enzyme catalytic efficiency. We demonstrate that the main origin of this enhanced activity lies in macromolecular crowding coupled to changes in the conformational dynamics of the enzyme within the coacervate environment. Altogether, these findings underline the crucial role of the coacervate matrix in enzyme catalysis, beyond simple partitioning effects. The observed boost in enzyme activity within the coacervate phase provides insights for designing biocatalytically active synthetic organelles. [ABSTRACT FROM AUTHOR]

Abstract

Nature has evolved diverse electron transport proteins and multiprotein assemblies essential to the generation and transduction of biological energy. However, substantially modifying or adapting these proteins for user‐defined applications or to gain fundamental mechanistic insight can be hindered by their inherent complexity. De novo protein design offers an attractive route to stripping away this confounding complexity, enabling us to probe the fundamental workings of these bioenergetic proteins and systems, while providing robust, modular platforms for constructing completely artificial electron‐conducting circuitry. Here, we use a set of de novo designed mono‐heme and di‐heme soluble and membrane proteins to delineate the contributions of electrostatic micro‐environments and dielectric properties of the surrounding protein medium on the inter‐heme redox cooperativity that we have previously reported. Experimentally, we find that the two heme sites in both the water‐soluble and membrane constructs have broadly equivalent redox potentials in isolation, in agreement with Poisson‐Boltzmann Continuum Electrostatics calculations. BioDC, a Python program for the estimation of electron transfer energetics and kinetics within multiheme cytochromes, also predicts equivalent heme sites, and reports that burial within the low dielectric environment of the membrane strengthens heme‐heme electrostatic coupling. We conclude that redox cooperativity in our diheme cytochromes is largely driven by heme electrostatic coupling and confirm that this effect is greatly strengthened by burial in the membrane. These results demonstrate that while our de novo proteins present minimalist, new‐to‐nature constructs, they enable the dissection and microscopic examination of processes fundamental to the function of vital, yet complex, bioenergetic assemblies. Abstract

Impact cratering is a fundamental physical process that has dominated the evolution and modification of nearly every planetary surface in the Solar System. Impact craters serve as a means to probe the subsurface structure of a planetary body and provide hints about target surface properties. By examining small craters on the lunar maria and comparing these to experimental impacts in the laboratory, Oberbeck and Quaide first suggested that crater morphology can be used to estimate the thickness of a regolith layer on top of a more competent unit. Lunar craters show a morphological progression from a simple bowl shape to flat-floored and concentric craters as crater diameter increases for a given regolith thickness. This quantitative relationship is commonly used to estimate regolith thicknesses on the lunar surface and has also been explored via numerical and experimental studies. Here we report on a series of experimental impact craters formed in targets com-posed of a thin layer of loose sand on top of a stronger substrate at the Experimental Impact Laboratory at NASA Johnson Space Center.

Abstract

AImpact cratering has dominated the evolution and modification of planetary surfaces through-out the history of the solar system. Impact craters can serve as probes to understanding the details of a planetary subsurface; for example, Oberbeck and Quaide, suggested that crater morphology can be used to estimate the thickness of a regolith layer on top of a more competent unit. Lunar craters show a morphological progression from a simple bowl shape to flat-floored and concentric craters as crater diameter in-creases for a given regolith thickness. The final shape of the impact crater is a result of the subsurface flow-field initiated as the projectile transfers its energy and momentum to the target surface at the moment of impact. Therefore, when a regolith layer is present over a stronger substrate, such as is the case on the lunar surface, the substrate modifies the flow-field and thereby the excavation flow of the crater, which is reflected in the morphology of the final crater. Here we report on a series of experimental impacts into targets composed of a thin layer of loose sand on top of a stronger substrate. We use the Ejection-Velocity Measurement System developed to examine the ejecta kinematics during the formation of these craters.

Abstract

The Global Consortium for the Classification of Fungi and fungus-like taxa is an international initiative of more than 550 mycologists to develop an electronic structure for the classification of these organisms. The members of the Consortium originate from 55 countries/regions worldwide, from a wide range of disciplines, and include senior, mid-career and early-career mycologists and plant pathologists. The Consortium will publish a biannual update of the Outline of Fungi and fungus-like taxa, to act as an international scheme for other scientists. Notes on all newly published taxa at or above the level of species will be prepared and published online on the Outline of Fungi website (https://www.outlineoffungi.org/), and these will be finally published in the biannual edition of the Outline of Fungi and fungus-like taxa. Comments on recent important taxonomic opinions on controversial topics will be included in the biannual outline. For example, 'to promote a more stable taxonomy in Fusarium given the divergences over its generic delimitation', or 'are there too many genera in the Boletales?' and even more importantly, 'what should be done with the tremendously diverse 'dark fungal taxa?' There are undeniable differences in mycologists' perceptions and opinions regarding species classification as well as the establishment of new species. Given the pluralistic nature of fungal taxonomy and its implications for species concepts and the nature of species, this consortium aims to provide a platform to better refine and stabilise fungal classification, taking into consideration views from different parties. In the future, a confidential voting system will be set up to gauge the opinions of all mycologists in the Consortium on important topics. Abstract

Impact cratering is the dominant geo-logic process affecting the surfaces of solid bodies throughout our solar system. Because large impacts are (luckily) rare on Earth, the process is studied through experiments, observations of existing structures, numerical modeling, and theory, most of which make the simplifying assumptions that the target is homogeneous, with no substantial topography. Craters do not always form on level targets com-posed of homogeneous loose material. Rather (Fig. 1), they often form on sloped surfaces and in layered tar-gets, both of which significantly influence the excavation and ejecta deposition processes. Such craters are common on the Moon and asteroids. We are investigating crater formation in two separate suites of experiments using sloped and layered targets (Fig. 2) at the Experimental Impact Laboratory at NASA Johnson Space Center. An experiment was also performed in a flat, homogenous target to serve as a reference.

Abstract

The synthesis of a porous shape‐changing interpenetrating network (IPN) bioink for the fabrication of large‐scale (cm) reversibly thermosensitive structures is described. The poly(N‐isopropylacrylamide) (PNIPAm) IPN is generated in situ within an ionically crosslinked alginate hydrogel at room temperature and under aerobic conditions using a horseradish peroxidase (HRP)/glucose oxidase (GOx) bienzymatic initiation system. Mechanical testing assessment of the IPN hydrogels confirm mechanical reinforcement via covalent single network interdigitation. Furthermore, the thermosensitive bioink can be used to print biohybrid reactors containing genetically engineered phosphotriesterase‐expressing E. coli capable of hydrolyzing toxic organophosphorus compounds. Herein, increasing the bioink pore size using the contractile‐thermosensitive response of the IPN improves the temperature‐dependent theoretical mass‐transfer‐limited enzyme catalyzed reaction rate, providing a plausible route to externally regulated enzymatic catalysis within bioprinted structures.
