Abstract

Scientific discovery increasingly requires executing heterogeneous scientific workflows on high-performance computing (HPC) platforms. Heterogeneous workflows contain different types of tasks (e.g., simulation, analysis, and learning) that need to be mapped, scheduled, and launched on different computing. That requires a software stack that enables users to code their workflows and automate resource management and workflow execution. Currently, there are many workflow technologies with diverse levels of robustness and capabilities, and users face difficult choices of software that can effectively and efficiently support their use cases on HPC machines, especially when considering the latest exascale platforms. We contributed to addressing this issue by developing the ExaWorks Software Development Kit (SDK). The SDK is a curated collection of workflow technologies engineered following current best practices and specifically designed to work on HPC platforms. We present our experience with (1) curating those technologies, (2) integrating them to provide users with new capabilities, (3) developing a continuous integration platform to test the SDK on DOE HPC platforms, (4) designing a dashboard to publish the results of those tests, and (5) devising an innovative documentation platform to help users to use those technologies. Our experience details the requirements and the best practices needed to curate workflow technologies, and it also serves as a blueprint for the capabilities and services that DOE will have to offer to support a variety of scientific heterogeneous workflows on the newly available exascale HPC platforms.

2. Thermo-cyclically operated metal oxide gas sensor arrays for analysis of dissolved volatile organic compounds in fermentation processes: Part II – Quasi online monitoring in biogas fermentation

Abstract

This study presents a quasi-online method for monitoring of dissolved volatile fatty acids (VFAs) in biogas fermentation processes with a carrier gas probe by use of thermo-cyclically operated metal oxide gas sensor arrays. Each of the two sensor arrays comprises a pure SnO2 and three different SnO2/additive-composites (additives: alumina, YSZ, NASICON) but differ by SnO2 synthesis routes, namely Flame Spray Pyrolysis (FSP) and Sol-Gel (SG) technique, respectively. This allowed comparative studies of the influence of layer morphology on VFA sensing characteristics. For sensitive determination of the dissolved VFAs besides high concentrations of biogas components like CO or CH4, first a pre-treatment routine of the fermentation sample was introduced to remove those physically dissolved gases without losing VFAs. The Conductance-over-Time-Profiles (CTPs) of eight different sensing layers were measured simultaneously at exposure to the gases extracted from the fermentation sample at different pH conditions. Almost all the investigated SnO2/additive-composites show CTP-features clearly correlating with the undissociated VFA even at concentrations below 120 ppm as referenced by GC-analysis. The lower detection limit is well below inhibitory concentration for fermentation processes. As expected, most pronounced CTPs representing actual VFAs situation were measured at pH 3, well below the pKa of the VFAs. The FSP-layers highlighted clearly better sensitivity and CTP specificity of higher quality compared to SG-layers. Among the SnO2/additives, the CTP-features of the SnO2(FSP)/NASICON and SnO2(SG)/NASICON layers showed the best specificity to acetic and propionic acid. For the first time, quasi-online analysis of VFAs using metal oxide gas sensors for early warning of VFA-development in biogas fermentation processes was demonstrated.

Abstract

Aim: The SAMe-TT2R2 score helps identify patients with atrial fibrillation (AF) likely to have poor anticoagulation control during anticoagulation with vitamin K antagonists (VKA) and those with scores >2 might be better managed with a target-specific oral anticoagulant (NOAC). We hypothesized that in clinical practice, VKAs may be prescribed less frequently to patients with AF and SAMe-TT2R2 scores >2 than to patients with lower scores. Methods and results: We analyzed the Phase III dataset of the Global Registry on Long-Term Oral Antithrombotic Treatment in Patients with Atrial Fibrillation (GLORIA-AF), a large, global, prospective global registry of patients with newly diagnosed AF and ≥1 stroke risk factor. We compared baseline clinical characteristics and antithrombotic prescriptions to determine the probability of the VKA prescription among anticoagulated patients with the baseline SAMe-TT2R2 score >2 and ≤ 2. Among 17,465 anticoagulated patients with AF, 4,828 (27.6%) patients were prescribed VKA and 12,637 (72.4%) patients an NOAC: 11,884 (68.0%) patients had SAMe-TT2R2 scores 0-2 and 5,581 (32.0%) patients had scores >2. The proportion of patients prescribed VKA was 28.0% among patients with SAMe-TT2R2 scores >2 and 27.5% in those with scores ≤2. Conclusions: The lack of a clear association between the SAMe-TT2R2 score and anticoagulant selection may be attributed to the relative efficacy and safety profiles between NOACs and VKAs as well as to the absence of trial evidence that an SAMe-TT2R2-guided strategy for the selection of the type of anticoagulation in NVAF patients has an impact on clinical outcomes of efficacy and safety. The latter hypothesis is currently being tested in a randomized controlled trial. Abstract

Abstract Background The MG-RAST API provides search capabilities and delivers organism and function data as well as raw or annotated sequence data via the web interface and its RESTful API. For casual users, however, RESTful APIs are hard to learn and work with. Results We created the graphical MG-RAST API explorer to help researchers more easily build and export API queries; understand the data abstractions and indices available in MG-RAST; and use the results presented in-browser for exploration, development, and debugging. Conclusions The API explorer lowers the barrier to entry for occasional or first-time MG-RAST API users.

Abstract

Metagenomic sequencing has produced significant amounts of data in recent years. For example, as of summer 2013, MG-RAST has been used to annotate over 110,000 data sets totaling over 43 Terabases. With metagenomic sequencing finding even wider adoption in the scientific community, the existing web-based analysis tools and infrastructure in MG-RAST provide limited capability for data retrieval and analysis, such as comparative analysis between multiple data sets. Moreover, although the system provides many analysis tools, it is not comprehensive. By opening MG-RAST up via a web services API (application programmers interface) we have greatly expanded access to MG-RAST data, as well as provided a mechanism for the use of third-party analysis tools with MG-RAST data. This RESTful API makes all data and data objects created by the MG-RAST pipeline accessible as JSON objects. As part of the DOE Systems Biology Knowledgebase project (KBase, http://kbase.us) we have implemented a web services API for MG-RAST. This API complements the existing MG-RAST web interface and constitutes the basis of KBase's microbial community capabilities. In addition, the API exposes a comprehensive collection of data to programmers. This API, which uses a RESTful (Representational State Transfer) implementation, is compatible with most programming environments and should be easy to use for end users and third parties. It provides comprehensive access to sequence data, quality control results, annotations, and many other data types. Where feasible, we have used standards to expose data and metadata. Code examples are provided in a number of languages both to show the versatility of the API and to provide a starting point for users. We present an API that exposes the data in MG-RAST for consumption by our users, greatly enhancing the utility of the MG-RAST service.

6. A Game of Hide and Seek: Expectations of Clumpy Resources Influence Hiding and Searching Patterns.

Abstract

Resources are often distributed in clumps or patches in space, unless an agent is trying to protect them from discovery and theft using a dispersed distribution. We uncover human expectations of such spatial resource patterns in collaborative and competitive settings via a sequential multi-person game in which participants hid resources for the next participant to seek. When collaborating, resources were mostly hidden in clumpy distributions, but when competing, resources were hidden in more dispersed (random or hyperdispersed) patterns to increase the searching difficulty for the other player. More dispersed resource distributions came at the cost of higher overall hiding (as well as searching) times, decreased payoffs, and an increased difficulty when the hider had to recall earlier hiding locations at the end of the experiment. Participants' search strategies were also affected by their underlying expectations, using a win-stay lose-shift strategy appropriate for clumpy resources when searching for collaboratively-hidden items, but moving equally far after finding or not finding an item in competitive settings, as appropriate for dispersed resources. Thus participants showed expectations for clumpy versus dispersed spatial resources that matched the distributions commonly found in collaborative versus competitive foraging settings.

Abstract

We provide a novel method, DRISEE (duplicate read inferred sequencing error estimation), to assess sequencing quality (alternatively referred to as "noise" or "error") within and/or between sequencing samples. DRISEE provides positional error estimates that can be used to inform read trimming within a sample. It also provides global (whole sample) error estimates that can be used to identify samples with high or varying levels of sequencing error that may confound downstream analyses, particularly in the case of studies that utilize data from multiple sequencing samples. For shotgun metagenomic data, we believe that DRISEE provides estimates of sequencing error that are more accurate and less constrained by technical limitations than existing methods that rely on reference genomes or the use of scores (e.g. Phred). Here, DRISEE is applied to (non amplicon) data sets from both the 454 and Illumina platforms. The DRISEE error estimate is obtained by analyzing sets of artifactual duplicate reads (ADRs), a known by-product of both sequencing platforms. We present DRISEE as an open-source, platform-independent method to assess sequencing error in shotgun metagenomic data, and utilize it to discover previously uncharacterized error in de novo sequence data from the 454 and Illumina sequencing platforms.

Abstract

From an evolutionary perspective, human risk-taking behaviors should be viewed in relation to evolutionarily recurrent survival and reproductive problems. In response to recent calls for domain-specific measures of risk-taking, we emphasize the need of evolutionarily valid domains. We report on two studies designed to validate a scale of risky behaviors in domains selected from research and theory in evolutionary psychology and biology, corresponding to reoccurring challenges in the ancestral environment. Behaviors were framed in situations which people would have some chance of encountering in modern times. We identify five domains of risk-taking: between-group competition, within-group competition, mating and resource allocation for mate attraction, environmental risks, and fertility risks.

10. Is Risk Taking Used as a Cue in Mate Choice?

Abstract

More frequent risk taking among young men than women has been explained as a sexually selected trait, perhaps advertising male quality. We investigated this hypothesis in three studies. (1) Young men and women rated how attractive they would find it if a potential partner took various specific risks. A domain-specific risk inventory allowed us to distinguish whether risk taking is attractive generally or only in certain domains. Both sexes reported social and recreational risk taking as attractive (the latter not always significantly so), but other domains of risk taking as unattractive (ethics, gambling, and health) or neutral (investment). The sexes differed markedly little. Parallel studies in Germany and the United States yielded very similar results. (2) We asked subjects to predict how attractive the other sex would find it if the subject performed each risky behavior. Both sexes were rather accurate (which could be merely because they assume that the other sex feels as they do) and sex differences in attractive risk taking are not explicable by sex differences either in attraction or in beliefs about what others find attractive. However, our data could explain why unattractive risks are more often taken by men than women (men slightly underestimated the degree of unattractiveness of such risks, whereas U.S. women overestimated it, perhaps because they themselves found such risk taking more unattractive than did U.S. men). (3) Both members of 25 couples reported their likelihood of engaging in specific risky behaviors, their perception of these risks, and how attractive they would have found these behaviors in their partner. One hypothesis was that, for instance, a woman afraid of heights would be particularly impressed by a man oblivious to such risks. Instead we found positive assortment for risk taking, which might be explained by a greater likelihood of encountering people with similar risk attitudes (e.g. members of the same clubs) or a greater compatibility between such mates. Finally, contrary to the assumption that taking a low risk is likely to be less revealing of an individual's quality than taking a high risk, we found a strong negative relationship between the perceived riskiness of a behavior and how attractive it was judged.

Abstract

This study investigates the environmental and food security implications of livestock abortions and calf mortality in Tanzanian dairy systems and Kenyan beef systems by utilizing data from previously published studies. The environmental impact of livestock abortion is assessed in Tanzanian dairy systems, examining indigenous and exotic breeds of cattle and goats in Northern Tanzania. Calf mortality’s impact is evaluated in Kenyan beef systems, involving local cattle breeds in western Kenya. Greenhouse gas (GHG) emission intensity (EI) is estimated for both countries. The GHG emissions in Tanzania consider enteric fermentation, manure management, and feed production in different cattle and goat groups, as well as total milk production. In Kenya, enteric methane (CH4) EI related to calf mortality is assessed by estimating lifetime enteric CH4 emissions and total carcass production from dams and their offspring. The EI is compared between the observed scenario (16% calf mortality) and alternative scenarios (8, 4, and 0% calf mortality). A life cycle assessment using the Global Livestock Environmental Assessment Model-interactive (GLEAM-i) examines GHG sources and potential tradeoffs. Estimates are made for milk and carcass losses due to abortions and calf mortality, scaled to represent the entire country. Abortion increases milk EI by 4–18% in Tanzania, while Kenya’s EI ranges from 25.9 to 27.6 kg CO2 eq per kg carcass weight. Animal protein loss due to abortions is equivalent to the potential annual animal protein requirements of approximately 649 thousand people in Tanzania, while a 16% calf mortality rate in Kenya is equivalent to per capita consumption of 4.5 million people. The findings highlight the significant impact of abortions and calf mortality on GHG emissions and animal protein availability, emphasizing the potential for reduced emissions and improved food security through mitigation efforts. The contribution of emissions from enteric fermentation and manure management is significant across both countries, underscoring the importance of a systems perspective in evaluating the environmental impact of livestock production. This study provides insights into the environmental and food security implications of livestock abortions and calf mortality in Tanzania and Kenya, emphasizing the need for targeted interventions in sustainable livestock production.

Eligible participants were patients aged 18?80 years with progressive fibrotic ILD due to four diagnoses: collagen or vascular diseases (ie, connective tissue disease-associated ILDs), fibrotic non-specific interstitial pneumonia, chronic hypersensitivity pneumonitis, or asbestos-induced lung fibrosis. Other eligibility criteria included a forced vital capacity (FVC) of 40?90% predicted, a diffusing capacity of the lung for carbon monoxide of 10?90% predicted, and an annual decline of FVC of at least 5% predicted despite conventional therapy, based on at least three measurements within 6?24 months before enrolment. Patients who had received any previous antifibrotic therapy were excluded. We randomly assigned patients (1:1) to either oral pirfenidone (267 mg three times per day in week 1, 534 mg three times per day in week 2, and 801 mg three times per day thereafter) or matched placebo, added to their ongoing medication. Randomisation was done centrally using permuted block randomisation with varying block sizes stratified by the four diagnostic groups. Patients, investigators, statisticians, monitors, and the study coordinator were masked to treatment assignment until database closure. The placebocontrolled study period was 48 weeks (including up-titration). The primary endpoint was absolute change in percentage of predicted FVC (FVC % predicted) from baseline to week 48 in the intention-to-treat population, with imputation of missing data by the smallest sum of squared differences and attribution of deceased patients to the lowest rank in a rank ANCOVA model. Additionally, we did linear mixed-model repeated measures slope analyses of FVC % predicted longitudinal data over the course of the study as a prespecified sensitivity analysis and post-hoc sensitivity analyses of the primary endpoint in the intention-to-treat population using imputation methods of last observation carried forward [LOCF] and a regression-based multiple imputation procedure. Safety was assessed in all patients who received at least one dose of study medication. Findings Between April 5, 2016, and Oct 4, 2018, we randomly assigned 127 patients to treatment: 64 to pirfenidone, 63 to placebo. After 127 patients had been randomised, the study was prematurely terminated on the basis of an interim analysis for futility triggered by slow recruitment. After 48 weeks and in the overall population of 127 patients, rank ANCOVA with diagnostic group included as a factor showed a significantly lower decline in FVC % predicted in the pirfenidone group compared with placebo (p=0.043); the result was similar when the model was stratified by diagnostic group (p=0.042). A significant treatment effect was also observed when applying the LOCF and multiple imputation methods to analyses of the primary endpoint.The median difference (Hodges-Lehmann estimate) between pirfenidone and placebo groups for the primary endpoint was 1.69 FVC % predicted (95% CI -0.65 to 4.03). In the linear mixed-model repeated measures slope analysis of FVC % predicted, the estimated difference between treatment and placebo groups from baseline to week 48 was 3.53 FVC % predicted (95% CI 0.21 to 6.86) with imputation of deaths as prespecified, or 2.79 FVC % predicted (95% CI 0.03 to 5.54) without imputation. One death (non-respiratory) occurred in the pirfenidone group (2%) and five deaths (three of which were respiratory) occurred in the placebo group (8%). The most frequent serious adverse events in both groups were infections and infestations (five [8%] in the pirfenidone group, ten [16%] in the placebo group); general disorders including disease worsening (two [3%] in the pirfenidone group, seven [11%] in the placebo group); and cardiac disorders (one ([2%] in the pirfenidone group, 5 [8%] in the placebo group). Adverse events (grade 3-4) of nausea (two patients on pirfenidone, two on placebo), dyspnoea (one patient on pirfenidone, one on placebo), and diarrhoea (one patient on pirfenidone) were also observed. Interpretation In view of the premature study termination, results should be interpreted with care. Nevertheless, our data suggest that in patients with fibrotic ILDs other than IPF who deteriorate despite conventional therapy, adding pirfenidone to existing treatment might attenuate disease progression as measured by decline in FVC. Abstract

Die vorliegende Fallstudie beschreibt den Prozess der Gestaltung und Einfuhrung eines Assistenzsystems an einer Arbeitsstation der Fahrzeugmontage. Die Vorgehensweise orientiert sich dabei an dem in Abschn. 7.4 vorgestellten Einfuhrungsmodell. In einem ersten Schritt wird das betrachtete Arbeitssystem analysiert und der Projektrahmen definiert. Dabei werden Arbeits- und Zeitstudien durchgefuhrt. Im Ergebnis kann eine Aussage zu den Verbesserungspotenzialen getroffen werden. Der zweite Schritt besteht in der Konkretisierung der Ziele. Es werden Anforderungen an das Assistenzsystem fur die manuelle Montage ermittelt. Auf Basis dieser Anforderungen wird in einem dritten Schritt ein Grobkonzept fur das Assistenzsystem ausgearbeitet und mit den Beschaftigten erortert. Im vierten Schritt erfolgt die Feinplanung. Diese wird in einem funften Schritt umgesetzt und abschliesend evaluiert. Zur Bewertung der Wirksamkeit des Assistenzsystems werden erneut Zeitstudien durchgefuhrt. Abschliesend werden wichtige Erfahrungen aus dem Projekt aufbereitet.

50. The contribution of livestock to climate change mitigation: a perspective from a low-income country

Abstract

The livestock sector in low- and middle-income countries could contribute significantly to reduce the rate of growth and/or the level of greenhouse gas (GHG) emissions required to achieve the 1.5 °C target of the Paris Agreement. Yet, the sector is also expected to contribute to food and income security in these countries. Using an extensive dataset on the Ethiopian livestock sector, we assessed the potential of selected interventions to increase supply of animal source protein (ASP) and reduce GHG emissions intensity or absolute emissions at national level. The business as usual (BAU) scenario was modelled by extrapolating the historical trends observed during the base years (i.e. 2010 – 2020) to the period between 2021 and 2030. Four scenarios were modelled including structural changes in cattle herd (S1) and chicken flock (S3) composition, increased milk yields of dairy cattle (S2), and a combination of all strategies (S4). We found that the total ASP produced and supplied per capita, as well as total GHG emissions increased between 2021 and 2030 across all scenarios while emission intensities per unit ASP produced decreased. However, by 2030, the total GHG emissions in S1 (i.e. 146.7 MtCO2e) were lower than in the BAU scenario (i.e. 149.0 MtCO2e) while the total ASP supplied per capita was higher in the former (i.e. 6.84 kg) than the latter (i.e. 6.24 kg). These findings suggest that structural changes at herd level could reduce total GHG emissions and concomitantly increase ASP supply. Therefore, structural transformation could be a highly relevant policy option for low- and middle- income countries, where the livestock sector must address multiple goals including food and income security, and global climate commitments.
