The ability to monitor, understand, and predict the dynamics of the terrestrial carbon cycle requires the capacity to robustly and coherently synthesize multiple streams of information that each provide partial information about different pools and fluxes. In this study, we introduce a new terrestrial carbon cycle data assimilation system, built on the PEcAn model–data eco-informatics system, and its application for the development of a proof-of-concept carbon “reanalysis” product that harmonizes carbon pools (leaf, wood, soil) and fluxes (GPP, Ra, Rh, NEE) across the contiguous United States from 1986–2019. We first calibrated this system against plant trait and flux tower net ecosystem exchange (NEE) using a novel emulated hierarchical Bayesian approach. Next, we extended the Tobit–Wishart ensemble filter (TWEnF) state data assimilation (SDA) framework, a generalization of the common ensemble Kalman filter which accounts for censored data and provides a fully Bayesian estimate of model process error, to a regional-scale system with a calibrated localization. Combined with additional workflows for propagating parameter, initial condition, and driver uncertainty, this represents the most complete and robust uncertainty accounting available for terrestrial carbon models. Our initial reanalysis was run on an irregular grid of ∼ 500 points selected using a stratified sampling method to efficiently capture environmental heterogeneity. Remotely sensed observations of aboveground biomass (Landsat LandTrendr) and leaf area index (LAI) (MODIS MOD15) were sequentially assimilated into the SIPNET model. Reanalysis soil carbon, which was indirectly constrained based on modeled covariances, showed general agreement with SoilGrids, an independent soil carbon data product. Reanalysis NEE, which was constrained based on posterior ensemble weights, also showed good agreement with eddy flux tower NEE and reduced root mean square error (RMSE) compared to the calibrated forecast. Ultimately, PEcAn's new open-source regional data assimilation framework provides a scalable workflow for harmonizing multiple data constraints and providing a uniform synthetic platform for carbon monitoring, reporting, and verification (MRV) as well as accelerating terrestrial carbon cycle research.

A reanalysis is a physically consistent set of optimally merged simulated model states and historical observational data, using data assimilation. High computational costs for modeled processes and assimilation algorithms has led to Earth system specific reanalysis products for the atmosphere, the ocean and the land separately. Recent developments include the advanced uncertainty quantification and the generation of biogeochemical reanalysis for land and ocean. Here, we review atmospheric and oceanic reanalyzes, and more in detail biogeochemical ocean and terrestrial reanalyzes. In particular, we identify land surface, hydrologic and carbon cycle reanalyzes which are nowadays produced in targeted projects for very specific purposes. Although a future joint reanalysis of land surface, hydrologic, and carbon processes represents an analysis of important ecosystem variables, biotic ecosystem variables are assimilated only to a very limited extent. Continuous data sets of ecosystem variables are needed to explore biotic‐abiotic interactions and the response of ecosystems to global change. Based on the review of existing achievements, we identify five major steps required to develop terrestrial ecosystem reanalysis to deliver continuous data streams on ecosystem dynamics., Plain Language Summary: A reanalysis is a unique set of continuous variables produced by optimally merging a numerical model and observed data. The data are merged with the model using available uncertainty estimates to generate the best possible estimate of the target variables. The framework for generating a reanalysis consists of the model, the data, and the model‐data‐fusion algorithm. The very specific requirements of reanalysis frameworks have led to the development of Earth‐compartment specific reanalysis for the atmosphere, the ocean and land. Here, we review atmospheric and oceanic reanalyzes, and in more detail biogeochemical ocean and terrestrial reanalyzes. In particular, we identify land surface, hydrologic, and carbon cycle reanalyzes which are nowadays produced in targeted projects for very specific purposes. Climate change is impacting both the distribution and abundance of vegetation, especially in far northern latitudes. The effects of climate change are different for every plant assemblage and vary heterogeneously in both space and time. Small changes in climate could result in large vegetation responses in sensitive assemblages but weak responses in robust assemblages. But, patterns and mechanisms of sensitivity and robustness are not yet well understood, largely due to a lack of long-term measurements of climate and vegetation. Fortunately, observations are sometimes available across a broad spatial extent. We develop a novel statistical model for a multivariate response based on unknown cluster-specific effects and covariances, where cluster labels correspond to sensitivity and robustness. Our approach utilizes a prototype model for cluster membership that offers flexibility while enforcing smoothness in cluster probabilities across sites with similar characteristics. We demonstrate our approach with an application to vegetation abundance in Alaska, USA, in which we leverage the broad spatial extent of the study area as a proxy for unrecorded historical observations. In the context of the application, our approach yields interpretable site-level cluster labels associated with assemblage-level sensitivity and robustness without requiring strong a priori assumptions about the drivers of climate sensitivity.

Underestimation of uncertainty in ecology runs the risk of producing precise, but inaccurate predictions. Most predictions from ecological models account for only a subset of the various components of uncertainty, making it diffcult to determine which uncertainties drive inaccurate predictions. To address this issue, we leveraged the forecast-analysis cycle and created a new state data assimilation algorithm that accommodates non-normal datasets and incorporates a commonly left-out uncertainty, process error covariance. We evaluated this novel algorithm with a case study where we assimilated 50 years of tree-ring-estimated aboveground biomass data into a forest gap model. To test assumptions about which uncertainties dominate forecasts of forest community and carbon dynamics, we partitioned hindcast variance into five uncertainty components. Contrary to the assumption that demographic stochasticity dominates forest gap dynamics, we found that demographic stochasticity alone massively underestimated forecast uncertainty (0.09% of the total uncertainty) and resulted in overconfident, biased model predictions. Similarly, despite decades of reliance on unconstrained “spin-ups” to initialize models, initial condition uncertainty declined very little over the forecast period and constraining initial conditions with data led to large increases in prediction accuracy. Process uncertainty, which up until now had been diffcult to estimate in mechanistic ecosystem model projections, dominated the prediction uncertainty over the forecast time period (49.1%), followed by meteorological uncertainty (32.5%). Parameter uncertainty, a recent focus of the modeling community, contributed 18.3%. These findings call into question our conventional wisdom about how to improve forest community and carbon cycle projections. This foundation can be used to test long standing modeling assumptions across fields in global change biology and specifically challenges the conventional wisdom regarding which aspects dominate uncertainty in the forest gap models.

Forecasts of forest responses to climate variability are governed by climate exposure and ecosystem sensitivity, but ecosystem model projections and process representations are under-constrained by data at multidecadal and longer timescales. Here, we assess ecosystem sensitivity to centennial-scale hydroclimate variability, by comparing dendroclimatic and pollen-inferred reconstructions of drought, forest composition and biomass for the last millennium with five ecosystem model simulations. In both observations and models, spatial patterns in ecosystem responses to hydroclimate variability are strongly governed by ecosystem sensitivity rather than climate exposure. Ecosystem sensitivity was highest in simpler models and higher than observations, suggesting that interactions among biodiversity, demography, and ecophysiology processes dampen the sensitivity of forest composition and biomass to climate variability and change. By integrating ecosystem models with observations from timescales extending beyond the instrumental record, we can better understand and forecast the mechanisms regulating forest sensitivity to climate variability in a complex and changing world.

In an era of rapid global change, our ability to understand and predict Earth's natural systems is lagging behind our ability to monitor and measure changes in the biosphere. Bottlenecks in our ability to process information have reduced our capacity to fully exploit the growing volume and variety of data. Here, we take a critical look at the information infrastructure that connects modeling and measurement efforts, and propose a roadmap that accelerates production of new knowledge. We propose that community cyberinfrastructure tools can help mend the divisions between empirical research and modeling, and accelerate the pace of discovery. A new era of data-model integration requires investment in accessible, scalable, transparent tools that integrate the expertise of the whole community, not just a clique of ‘modelers’. This roadmap focuses on five key opportunities for community tools: the underlying backbone to community cyberinfrastructure; data ingest; calibration of models to data; model-data benchmarking; and data assimilation and ecological forecasting. This community-driven approach is key to meeting the pressing needs of science and society in the 21st century.

Ecosystem models show divergent responses of the terrestrial carbon cycle to global change over the next century. Individual model evaluation and multi-model comparisons with data have largely focused on individual processes at sub-annual to decadal scales. Thus far, data-based evaluations of emergent ecosystem responses to climate and CO2 at multi-decadal and centennial time scales have been rare. We compared the sensitivity of net primary productivity (NPP) to temperature, precipitation, and CO2 in ten ecosystem models with the sensitivities found in tree-ring reconstructions of NPP and raw ring-width series at six temperate forest sites. These model-data comparisons were evaluated at three temporal extents to determine whether the rapid, directional changes in temperature and CO2 in the recent past skew our observed responses to multiple drivers of change. All models tested here were more sensitive to low growing season precipitation than tree-ring NPP and ring widths in the past 30 years, although some model precipitation responses were more consistent with tree rings when evaluated over a full century. Similarly, all models had negative or no response to warm growing season temperatures while tree-ring data showed consistently positive effects of temperature. Although precipitation responses were least consistent among models, differences among models to CO2 drive divergence and ensemble uncertainty in relative change in NPP over the past century. Changes in forest composition within models had no effect on climate or CO2 sensitivity. Fire in model simulations reduced model sensitivity to climate and CO2, but only over the course of multiple centuries. Formal evaluation of emergent model behavior at multi-decadal and multi-centennial time scales is essential to reconciling model projections with observed ecosystem responses to past climate change. Future evaluation should focus on improved representation of disturbance and biomass change as well as the feedbacks with moisture balance and CO2 in individual models.

Overabundant populations of ungulates have caused environmental degradation and loss of biological diversity in ecosystems throughout the world. Culling or regulated harvest is often used to control overabundant species. These methods are difficult to implement in national parks, other types of conservation reserves, or in residential areas where public hunting may be forbidden by policy. As a result, fertility control has been recommended as a non-lethal alternative for regulating ungulate populations. We evaluate this alternative using white-tailed deer in national parks in the vicinity of Washington, D.C., USA as a model system. Managers seek to reduce densities of white-tailed deer from the current average (50 deer per km2) to decrease harm to native plant communities caused by deer. We present a Bayesian hierarchical model using 13 years of population estimates from 8 national parks in the National Capital Region Network. We offer a novel way to evaluate management actions relative to goals using short term forecasts. Our approach confirms past analyses that fertility control is incapable of rapidly reducing deer abundance. Fertility control can be combined with culling to maintain a population below carrying capacity with a high probability of success. This gives managers confronted with problematic overabundance a framework for implementing management actions with a realistic assessment of uncertainty.
