The transmission of antimicrobial resistance (AMR) between food-producing animals (poultry, cattle and pigs) during short journeys ( 8 h) directed to other farms or to the slaughterhouse lairage (directly or with intermediate stops at assembly centres or control posts, mainly transported by road) was assessed. Among the identified risk factors contributing to the probability of transmission of antimicrobial-resistant bacteria (ARB) and antimicrobial resistance genes (ARGs), the ones considered more important are the resistance status (presence of ARB/ARGs) of the animals pre-transport, increased faecal shedding, hygiene of the areas and vehicles, exposure to other animals carrying and/or shedding ARB/ARGs (especially between animals of different AMR loads and/or ARB/ARG types), exposure to contaminated lairage areas and duration of transport. There are nevertheless no data whereby differences between journeys shorter or longer than 8 h can be assessed. Strategies that would reduce the probability of AMR transmission, for all animal categories include minimising the duration of transport, proper cleaning and disinfection, appropriate transport planning, organising the transport in relation to AMR criteria (transport logistics), improving animal health and welfare and/or biosecurity immediately prior to and during transport, ensuring the thermal comfort of the animals and animal segregation. Most of the aforementioned measures have similar validity if applied at lairage, assembly centres and control posts. Data gaps relating to the risk factors and the effectiveness of mitigation measures have been identified, with consequent research needs in both the short and longer term listed. Quantification of the impact of animal transportation compared to the contribution of other stages of the food-production chain, and the interplay of duration with all risk factors on the transmission of ARB/ARGs during transport and journey breaks, were identified as urgent research needs. info:eu-repo/semantics/publishedVersion

241 p. [ES] Las condiciones actuales de la producción porcina demandan un elevado estatus sanitario y de bienestar animal e implican un estricto control de las enfermedades de etiología infecciosa. Entre estas, las enfermedades entéricas siguen teniendo un papel muy relevante, especialmente en las primeras fases de la producción. Sin embargo, en los años más recientes, los procesos entéricos de etiología vírica han visto incrementada su relevancia en las explotaciones porcinas. Así, han emergido y/o reemergido algunos virus y han aparecido, en algunos casos, nuevas variantes con mayor virulencia y/o transmisibilidad. La participación de algunos de estos agentes víricos más nuevos en la etiología del complejo entérico está bien establecida, pero en muchos casos continúa siendo incierta. El objetivo general de la presente Tesis Doctoral fue investigar la relevancia de las infecciones por diferentes virus que han sido implicados en la etiología del complejo entérico en las granjas de cerdos de España. Las investigaciones desarrolladas se han recogido en un total de cinco publicaciones que abordan la prevalencia de diferentes virus entéricos en brotes de diarrea (estudio 1: publicaciones 1, 2 y 3) así como su caracterización genética (estudio 2: publicaciones 1, 2 y 3), el desarrollo de nuevas herramientas diagnósticas de interés para el control de estas infecciones (estudio 3: publicación 4) y la caracterización de la infección y la inmunidad cruzada asociada a diferentes variantes del Virus de la diarrea epidémica porcina o VDEP detectadas en las explotaciones porcinas de España (estudio 4: publicación 5). En el estudio 1 se investigó la prevalencia, en granjas españolas, de los cinco coronavirus entéricos descritos hasta el momento en el hospedador porcino, de rotavirus de los tipos A, B, C y H, así como de astrovirus, kobuvirus, torovirus, orthorevirus y mastadenovirus. Para ello, se monitorizaron 206 brotes de enfermedad entérica en granjas de cerdos, siendo muy común la detección de uno o más de los virus entéricos investigados. Entre los coronavirus entéricos el VDEP fue el único detectado, en casi el 20 % de los brotes investigados y particularmente en la etapa de engorde. Por su parte, se detectaron rotavirus en uno de cada cuatro brotes investigados, fundamentalmente Rotavirus A (RVA) y en menor medida Rotavirus B (RVB) tras el destete y Rotavirus C (RVC) en los brotes de diarrea neonatal. Se identificó por primera vez en Europa la infección por Rotavirus H (RVH) en un total de 8 granjas porcinas españolas. Finalmente, se determinó la prevalencia de la infección por virus cuya relevancia en la etiología del complejo entérico no está bien establecida, confirmando la presencia de todos los virus investigados, con prevalencias que variaron entre el 48,5 % para los astrovirus y el 4,4 % para los orthoreovirus. La caracterización molecular de los principales virus implicados en la etiología del complejo entérico fue el objetivo del estudio 2. Se obtuvo la secuencia completa del gen de la proteína S de todos los aislados del VDEP, determinando las variantes de este virus más extendidas en nuestro país, todas ellas del genogrupo INDEL o G1b, entre las que destacó una variante recombinante que se ha convertido en mayoritaria en los años más recientes (rVDEP-SeCoV). Además, se obtuvieron mediante técnicas de secuenciación masiva las secuencias completas del genoma de aislados de VDEP (4), RVH (4), astrovirus (16), kobuvirus (3) y torovirus (1), investigando sus relaciones con aislados recuperados en otras regiones o en otros hospedadores diferentes del cerdo. En el estudio 3 se optimizó una herramienta de diagnóstico molecular rápida que permite discriminar entre virus viable o infeccioso y virus no viable, la PCR de viabilidad. Esta técnica permitió diferenciar el virus infeccioso del inactivado por calor en suspensiones virales del VDEP, así como en muestras de suero y tiene gran aplicabilidad en la monitorización de potenciales fuentes de infección implicadas en la transmisión de este coronavirus. Por último, en el cuarto y último estudio, se caracterizó la infección en cerdos destetados por el Coronavirus entérico porcino (SeCoV) -un virus quimérico originado por un evento de recombinación entre el Virus de la gastroenteritis transmisible (VGET) o su mutante el Coronavirus respiratorio porcino (CVRP) y el VDEP, progenitor mayor y menor respectivamente- y dos variantes del genogrupo G1b del VDEP, entre ellas la variante recombinante rVDEP-SeCoV que identificamos como predominante en España en los años más recientes en el estudio 2. El cuadro clínico y lesional fue el característico de las infecciones por coronavirus entéricos, prolongándose la excreción en heces durante el periodo de convalecencia para los tres virus investigados. La protección frente a la reinfección fue completa tras el desafío homólogo a las 3 semanas, tanto en lo que respecta a la presentación clínica como a la presencia de lesiones o la eliminación viral en heces. Sin embargo, el desafío heterólogo se asoció a una protección parcial, existiendo excreción en heces o incluso clínica de diarrea o lesiones en el intestino delgado. De forma global, los resultados de esta Tesis Doctoral demuestran la necesidad de una monitorización continua de los diferentes virus implicados en la etiología del complejo entérico porcino así como de nuevos estudios que permitan profundizar en el conocimiento de las enfermedades asociadas a la infección por algunos de estos agentes víricos. [EN] Strict control of infectious diseases is a major pillar in the sanitary and welfare standards that current and next future policies demand in swine production. Enteric diseases are among the main hazards challenging pig health, especially in the early stages of production and among them, the relative importance of viral pathogens is gaining relevance in recent years, both associated to the emergence of new aetiological agents and the re-emergence of well-known pathogens, some of which exhibit new variants with higher virulence and/or transmissibility. The general objective of this Doctoral Thesis was to investigate the relevance of infections by different enteric viruses which have been suggested as aetiological agents of enteric disease on pig farms in Spain. The results of our research have been included in five peer-review articles answering questions about the prevalence of different enteric viruses in diarrhoea outbreaks (study 1: articles 1, 2 and 3), viral genetic characterization (study 2: articles 1, 2 and 3), the development of new diagnostic tools of interest for the control of these infections (study 3: article 4) and the characterization of the infection and cross-immunity associated with different variants of Porcine epidemic diarrhoea virus or PEDV (study 4: article 5). Study 1 investigated the prevalence of the five enteric coronaviruses described to date in the porcine host, rotaviruses of types A, B, C and H, as well as astroviruses, kobuviruses, toroviruses, orthoreviruses and mastadenoviruses in 206 outbreaks of enteric disease on Spanish swine farms. The detection of one or more of the investigated enteric viruses was very common with prevalence values ranging from 48.5% for astroviruses to 4.4% for orthoreoviruses. Particularly, PEDV was the only coronavirus detected, in almost 20 % of the outbreaks investigated, particularly in the fattening stage. Rotaviruses were detected in one out of four outbreaks investigated, mainly Rotavirus A (RVA) and to a lesser extent Rotavirus B (RVB) after weaning and Rotavirus C (RVC) in neonatal diarrhoea outbreaks. Rotavirus H (RVH) was identified for the first time in Europe, circulating on nine of the Spanish pig farms investigated. The molecular characterization of the main viruses involved in the etiology of swine enteric disease was the objective of study 2. The complete sequence of the protein S gene of all PEDV isolates was obtained, identifying the most widespread variants of this coronavirus in Spain, all of them included in the INDEL or G1b genogroup. Particularly, a recombinant variant (rPEDV-SeCoV) was identified as the predominant PEDV isolate in recent years in Spain. In addition, the complete genome sequences of PEDV (4), RVH (4), astrovirus (16), kobuvirus (3) and torovirus (1) isolates were obtained by high throughput sequencing techniques, allowing for the investigation of their relationships with isolates recovered in other geographical regions or in hosts other than swine. A rapid molecular diagnostic tool to discriminate between viable or infectious virus and non-viable virus, viability PCR, was optimized in study 3. This technique differentiated infectious and heat-inactivated virus in PEDV viral suspensions as well as in serum samples and can be use in the monitoring of potential sources of infection involved in the transmission of this coronavirus. Finally, in the fourth and last study, infection in weaned pigs by Swine enteric coronavirus (SeCoV) -a chimeric virus originating from a recombination event between Transmissible gastroenteritis virus (TGEV) or its mutant Porcine respiratory coronavirus (PRVC) and PEDV- and two variants of PEDV G1b genogroup, including the recombinant variant between PEDV and SeCoV or rPEDV-SeCoV, were characterized. The clinical signs and lesions were similar to previous reports of enteric coronavirus infections regardless of the inoculum and faecal excretion during the convalescence period was observed for the three investigated isolates. Protection against reinfection was complete after homologous challenge at 3 weeks, both in terms of clinical disease and viral shedding. In contrast, heterologous challenge was associated with a partial protection, with viral excretion in faeces or even diarrhoea and lesions in the small intestine. Overall, the results of this Doctoral Thesis allow us to conclude that there is a need for a continuous monitoring of the different viruses involved in the aetiology of enteric disease in swine as well as the convenience of new studies to investigate the clinical relevance of the infection by some of these viral agents. Post-weaning diarrhoea (PWD) is an infectious disease that causes significant productive and economic losses in pig production and often requires antimicrobial use. Antibiotic prophylaxis and metaphylaxis in animals are subject to more and more restrictions, especially in the EU, due to the risk of antimicrobial resistance. Zinc Oxide (ZnO) used in a range of 1500-3000ppm (dose referred as therapeutic or pharmacological) is also an effective treatment to prevent PWD. However, its therapeutic use was banned in the EU on the 28th of July 2022 due to environmental risk of soil pollution associated to its use. Finding alternative strategies to the use of antibiotics and ZnO to control PWD is crucial to ensure optimum levels of animal health and welfare and the economic viability of pig farms, ultimately resulting in high quality food production. A key step to find alternative strategies to the use of antibiotics and ZnO is to understand in detail their effects in the microbiome and the animal. This thesis focuses on the effects on the microbiome. The main causative agent of PWD is enterotoxigenic Escherichia coli. Antibiotics and ZnO are effective controlling E. coli overgrowth during the post-weaning period, although the exact mechanism of action of ZnO is not completely understood. On the other hand, microbiome dysbiosis occurring immediately post-weaning is described as both a possible risk factor and consequence of PWD. ZnO stabilizes the gut microbiome avoiding this dysbiosis, yet the exact taxonomic and functional changes triggered by ZnO in the microbiome are not completely characterized. In this thesis, we used shotgun whole metagenome sequencing to explore the effects of ZnO and antibiotics both, at species and functional level, in pigs gut microbiome in the first weeks post-weaning. In chapter 2, we studied the effects of ZnO and apramycin on the gut microbiome of the piglet a week post-weaning. Both, ZnO and apramycin had marked effects in gut microbiome taxonomy and functionality. Pigs fed the control diet with no ZnO or apramycin (Ct) exhibited high abundance of E. coli harbouring several virulence factors in animals not showing clinical signs of diarrhoea. This study was carried out in a low disease, high hygiene and biosecurity experimental farm where effects of different cleaning procedures were assessed as well. Treatment was the factor with strongest effect on the microbiome, whereas cleaning procedures had no remarkable effects. Given the results observed in the first study, the following studies described in chapters 3 and 4 were conducted in commercial farms to explore the effects of ZnO and antibiotics in commercial environments and between-farms variability in gut microbiome composition. Chapter 3 studied the impact of antibiotics and ZnO in pig microbiome comparing farms that had successfully removed ZnO and antibiotics to farms frequently using ZnO and antibiotic prophylaxis and metaphylaxis at weaning. Pig microbiome of farms using ZnO and antibiotics exhibited changes at days 7 and 14 post-weaning both at taxonomic and functional levels; these changes being more apparent in diarrhoea samples of 7 days post-weaning. Analysis of the environmental microbiome revealed a weak contribution of the environment to the gut microbiome of piglets, which shared few species early after weaning and within the 2 weeks post-weaning period studied. Chapter 4 studied the effects of removing antibiotics and ZnO on the microbiome of farms regularly using ZnO and antibiotics as prophylaxis and metaphylaxis. Results showed that antibiotics, and especially ZnO, maintain a stable microbiome composition (taxonomical and functional), inhibiting E. coli overgrowth both in normal and diarrhoeic conditions. Removal of ZnO and antibiotics generated an increase of E. coli abundance, as well as virulence related genes associated to the higher abundance of E. coli. Lastly, in chapter 5, e discussed the utility of shotgun sequencing in the study of microbiome changes caused by ZnO and diarrhoea, that could be triggered by antimicrobial and notantimicrobial ZnO-associated effects (both taxonomical and functional), and the effects of ZnO maintaining gut microbiome stability during the most critical period of post-weaning stage. From the results obtained in this thesis, the author concludes that weaning induces a sudden transition from a suckling pig microbiome to an adult like microbiome. The use of antibiotics and ZnO had a strong influence in this microbiome transition after weaning preventing piglet’s gut microbiome dysbiosis by inhibiting E. coli overgrowth and hence the presence of its associated virulence factors related genes as well as promoting a stable transition to an adult-like microbiome. Finally, environmental microbiota (i.e., weaning room environment) exerts minor effects on the composition of the microbiome of the piglet. La diarrea pos-destete (PWD, del inglés post-weaning diarrhoea) es una enfermedad infecciosa que causa pérdidas productivas y económicas en producción porcina y que a menudo requiere el uso de antimicrobianos. El uso profiláctico y metafiláctico de estos antimicrobianos para el tratamiento de la PWD está sujeto a cada vez más restricciones, especialmente en la UE, debido al riesgo de resistencias antimicrobianas. El óxido de zinc (ZnO) usado en concentraciones de 1500 a 3000ppm (referidas como concentraciones terapéuticas o farmacológicas) también se usa como un tratamiento eficaz para prevenir la PWD. Su uso se prohibió el 28 de julio de 2022 en la UE debido al riesgo ambiental de contaminación del suelo asociado a su uso. Encontrar estrategias alternativas al uso de los antibióticos y del ZnO es crucial para mantener los niveles óptimos de salud y bienestar animal, así como la rentabilidad de las granjas, asegurando la producción de alimentos de alta calidad. Un primer paso clave para encontrar estas estrategias alternativas a los antibióticos y el ZnO es entender en detalle sus efectos de en el microbioma y en el animal. Esta tesis se centrar en los efectos en el microbioma. El principal agente causal de la PWD es Escherichia coli enterotoxigénica. El ZnO y los antibióticos son efectivos para controlar el crecimiento excesivo de E. coli durante este período, aunque el mecanismo de acción exacto del ZnO no está totalmente claro. Por otro lado, la disbiosis del microbioma que ocurre en los días posteriores al destete uno de los nuevos posibles factores de riesgo y a su vez consecuencias descritas de la PWD. Se cree que el ZnO estabiliza el microbioma intestinal, pero hasta el momento, los cambios taxonómicos y funcionales exactos que provoca no están bien caracterizados. En esta tesis, utilizamos la secuenciación del metagenoma completo para caracterizar el efecto que tanto el ZnO como los antibióticos tienen en el microbioma intestinal del cerdo tanto a nivel taxonómico como funcional, en las primeras semanas posteriores al destete. En el capítulo 2, estudiamos el efecto del ZnO y de la apramicina en la respuesta del microbioma intestinal del cerdo al destete una semana pos-destete. Ambos tuvieron efectos marcados en la taxonomía y funcionalidad del microbioma intestinal. Los cerdos alimentados con dieta control sin ZnO ni antibióticos (Ct) exhibieron una gran abundancia de E. coli, que portaba varios factores de virulencia en animales que no mostraban signos clínicos de diarrea. Este estudio se realizó en una granja experimental de baja patología con altos niveles de higiene y bioseguridad en la que también se evaluaron los efectos de diferentes procedimientos de limpieza. El tratamiento fue el factor con mayor efecto en el microbioma, mientras que los procedimientos de limpieza no tuvieron efectos notables. Dados los resultados observados en el primer estudio, los siguientes estudios descritos en los capítulos 3 y capítulo 4 se realizaron en granjas comerciales para explorar los efectos de los antibióticos y el ZnO en entornos comerciales y la variabilidad entre granjas en la composición del microbioma intestinal. En el capítulo 3, se compararon granjas que usaban antibióticos y ZnO con granjas que los habían retirado. El microbioma de las granjas que utilizaban ZnO y antibióticos exhibió diferencias en los días 7 y 14 posteriores al destete, tanto a nivel de taxonómico como funcional; diferencias más evidentes en muestras de diarrea de 7 días post destete. El análisis del microbioma ambiental reveló una contribución débil al microbioma de los lechones, que compartían algunas especies consideradas como “core” que permanecían en el ambiente limpio de la sala de destete y en muestras iniciales y recogidas a las 2 semanas posdestete. En el capítulo 4 se estudió el impacto de la retirada de los antibióticos y ZnO en el microbioma porcino en granjas que utilizaban habitualmente antimicrobianos de forma profiláctica y metafiláctica al destete. Los resultados mostraron que los antibióticos, y sobretodo el ZnO, mantienen la composición del microbioma estable (taxonómica y funcionalmente), inhibiendo el crecimiento excesivo de E. coli tanto en condiciones normales como en diarrea. La retirada de ZnO y antibióticos en estas granjas generó un aumento en la abundancia de E. coli, así como genes relacionados con la virulencia asociados a la mayor abundancia de E. coli. Por último, en el capítulo 5, discutimos la utilidad de la secuenciación por medio de “Shotgun” en el estudio de los cambios en el microbioma causados por el ZnO y la diarrea, que podrían desencadenarse por efectos antimicrobianos y no antimicrobianos asociados al ZnO (tanto taxonómica como funcionalmente), y los efectos de ZnO manteniendo la estabilidad del microbioma intestinal durante el período más crítico de la etapa posterior al destete. De los resultados obtenidos en esta tesis, el autor concluye que el destete induce una transición brusca de un microbioma de lechón lactante a un microbioma de cerdo adulto. El uso de antibióticos y ZnO tiene una fuerte influencia en la transición del microbioma después del destete, previniendo la disbiosis intestinal en el microbioma del lechón al inhibir el crecimiento excesivo de E. coli y, por lo tanto, la presencia de sus genes relacionados con factores de virulencia, así como promover una transición estable hacia un microbioma similar al de un animal adulto. Finalmente, la microbiota ambiental (la presente en la sala de destete) ejerció efectos menores en la composición del microbioma de los lechones.

207 [ES] La resistencia a los antimicrobianos es una amenaza global para la salud pública y el medioambiente derivada del uso prolongado y frecuentemente inadecuado de antibióticos en medicina humana y veterinaria. En producción animal se han descrito diversos factores que pueden repercutir en el uso de antibióticos y, en consecuencia, en las resistencias, entre los que destacan el sistema de producción y las medidas de bioseguridad implementadas en la granja. En este sentido, las producciones de cerdo ibérico ecológica y extensiva se basan en sistemas de cría sostenibles y respetuosos con el entorno, constituyendo una excelente oportunidad para evaluar cómo las diferencias sostenidas de las distintas formas de uso de antibióticos repercuten en las resistencias antimicrobianas, no solo en los animales, sino también en el ambiente de la granja. El objetivo general de la presente tesis doctoral es ofrecer una descripción exhaustiva de las resistencias antimicrobianas en la producción porcina española, tanto en granjas intensivas como en las de producción ecológica-extensiva. Los estudios realizados se desarrollan en cuatro capítulos que abordan la evaluación del potencial de los microorganismos centinela en la monitorización de resistencias a los antimicrobianos y la caracterización genómica y metagenómica del resistoma y del mobiloma de las explotaciones porcinas. Las bacterias centinela recuperadas de granjas de producción ecológica-extensiva presentaron de forma sistemática menores resistencias antimicrobianas que aquellas procedentes de explotaciones porcinas intensivas, siendo el uso de antibióticos el factor más influyente. Además, aunque no se observó una relación directa entre el uso de antibióticos y la bioseguridad en las granjas, ciertas medidas, como la aplicación de protocolos de limpieza y desinfección adecuados, tuvieron un impacto aparente en la reducción de resistencias en Escherichia coli y Enterococcus spp. de granjas intensivas. La combinación de la caracterización fenotípica y genotípica de las resistencias antimicrobianas demostró el potencial de Escherichia coli, Enterococcus spp. y Staphylococcus spp. en la monitorización de resistencias en porcino, ya que estas bacterias resultaron ser importantes reservorios de determinantes de resistencia potencialmente movilizables. La vigilancia de las resistencias en Campylobacter coli también se demostró útil, pese a portar un menor número de determinantes de resistencia en su genoma. Por el contrario, los resultados de Salmonella enterica indicaron que no es un buen indicador de resistencia en estas granjas debido a su presencia esporádica en porcino y que su resistencia a los antimicrobianos está condicionada por el serotipo. El estudio genómico de las bacterias centinela demostró que la estructura tanto del resistoma como del mobiloma dependía del taxón, con mayores similitudes entre aquellas bacterias más relacionadas filogenéticamente. Este hecho fue corroborado en el estudio metagenómico, donde se observó que la composición del resistoma estaba primariamente asociada al tipo de muestra debido a cambios en las poblaciones bacterianas predominantes en cada nicho biológico. Por último, tanto el abordaje genómico como el metagenómico revelaron una clara interacción del resistoma y el mobiloma, la cual era más compleja en las granjas intensivas. En conjunto, esta tesis doctoral demuestra que el desarrollo de resistencias a los antimicrobianos está fuertemente ligado a los elementos genéticos móviles y al uso de antimicrobianos. [EN] Antimicrobial resistance is a global threat to public health and the environment derived from the prolonged and often inappropriate use of antimicrobials in human and veterinary medicine. In food-producing animals, several factors have been described that may have an impact on the use of antimicrobials and, consequently, on antimicrobial resistance, among which we can highlight the production system and the biosecurity measures implemented on the farm. In this sense, organic and extensive Iberian pig productions are based on sustainable and eco-friendly farming systems, providing an excellent opportunity to evaluate how sustained differences in the various forms of antimicrobial use impact antimicrobial resistance, not only in the animals, but also in the farm environment. The general objective of this doctoral thesis is to provide an in-depth characterization of antimicrobial resistance in Spanish swine production, both on intensive and organic-extensive farms. The studies carried out are developed in four chapters that address the evaluation of the potential of sentinel microorganisms in the monitoring of antimicrobial resistance and the genomic and metagenomic characterization of the resistome and mobilome of pig farms. Sentinel bacteria recovered from organic-extensive farms consistently showed lower antimicrobial resistance than those from intensive pig herds, with antimicrobial use as the most influential factor. In addition, although no direct relationship was observed between antimicrobial use and on-farm biosecurity, certain measures, such as the application of standardized cleaning and disinfection protocols, had an apparent impact on the reduction of antimicrobial resistance in Escherichia coli and Enterococcus spp. recovered from intensive pig herds. The combination of phenotypic and genotypic characterization of antimicrobial resistance demonstrated the potential of Escherichia coli, Enterococcus spp. and Staphylococcus spp. as sentinel microorganisms for antimicrobial resistance surveillance in swine, as these bacteria emerged as important reservoirs of potentially mobilizable antimicrobial resistance determinants. Likewise, antimicrobial resistance monitoring in Campylobacter coli proved to be useful even though this species harbored a reduced number of antimicrobial resistance determinants in its genome. In contrast, Salmonella enterica was not a good bioindicator due to its sporadic presence in swine production and the serotype-biased antimicrobial resistance. The genomic study of sentinel bacteria evidenced that the structure of both the resistome and mobilome was taxon-dependent, with greater similarities among those bacteria more phylogenetically related. This fact was corroborated in the metagenomic study, in which it was observed that the composition of the resistome was primarily determined by the type of sample due to changes in the predominant bacterial populations in each microecosystem. Finally, both genomic and metagenomic approaches revealed a clear interaction of the resistome and the mobilome, which was more complex on intensive farms. Overall, this doctoral thesis demonstrates that the development of antimicrobial resistance is strongly associated with mobile genetic elements and antimicrobial use.

El establecimiento de medidas de control eficientes que reduzcan la prevalencia de Salmonella en cerdos, principalmente el serotipo S. Typhimurium, es importante para disminuir la incidencia de esta zoonosis y para mejorar la sanidad animal. Para implementar nuevas estrategias de prevención es imprescindible conocer en profundidad la naturaleza de la interacción patógeno-hospedador. El uso de técnicas "ómicas" de vanguardia abre nuevos enfoques para abordar esta interacción en las enfermedades infecciosas. El estudio de la salmonelosis generalmente se ha abordado centrándose en el comportamiento de virulencia del patógeno o la respuesta inmune del hospedador por separado. En esta tesis doctoral se planteó como objetivo general profundizar en el conocimiento de los mecanismos de infección de S. Typhimurium, así como en la reacción del hospedador a dicha infección. Para abordar este objetivo se usaron modelos de infección in vivo e in vitro. En primer lugar se realizó un estudio histológico y molecular que evaluó factores como la colonización intestinal, la diseminación de la bacteria en heces y la persistencia de la bacteria. En él se analizaron muestras de los diferentes tramos del intestino y el tejido linfoide asociado (nódulos linfáticos mesentéricos, NLMs) tras una infección experimental in vivo de 30 días de duración con S. Typhimurium, definiendo 2 días post infección (d.p.i.) como el punto fuerte de la infección en todos los tejidos analizados y encontrando a 30 d.p.i. marcaje de Salmonella en las trabéculas de los NLMs. Para analizar el perfil transcripcional de patógeno y hospedador en el sistema gastrointestinal durante la infección, se realizaron estudios mediante dual RNA-seq de mucosa de íleon porcino y NLMs regionales. En íleon infectado a 2 d.p.i. observamos la sobreexpresión de genes inflamatorios que indican la presencia de una intensa respuesta inflamatoria mediada por IL1 y TNFa, así como la subexpresión de genes regulados por la ruta de señalización de FXR relacionados con la inhibición del ciclo de absorción de las sales biliares. Para investigar en profundidad el papel de las células epiteliales intestinales, se realizó un estudio in vitro de infección de la línea celular IPI-2I tras 24 horas de infección. Se vio en el hospedador una elevada respuesta inflamatoria mediada por NF-κB y la alteración de la expresión de genes relacionados con la ruta de la autofagia (familias ULK y ATG). Por otro lado, los genes sobreexpresados del patógeno indicaron la presencia de una gran cantidad de efectores de las SPI-1 y SPI-2, a su vez englobados en funciones tan importantes como la invasión celular, la inmunomodulación y la formación de la vacuola que contiene Salmonella (SCV). Ensayos funcionales demostraron que cuando se inhibe la autofagia, la capacidad de replicación intracelular de Salmonella es limitada. La respuesta a la infección en nódulos linfáticos regionales se abordó mediante el estudio de la respuesta transcriptómica en nódulos linfáticos mesentéricos (NLMs) porcinos infectados a 2 y 30 d.p.i., con S. Typhimurium. Inicialmente, la expresión diferencial de genes relacionados con la respuesta inmunitaria fue analizada y correlacionada con cambios en la morfología tisular y carga del patógeno, revelando una abundante infiltración de células fagocíticas y la sobreexpresión de genes proinflamatorios a 2 d.p.i., que desaparece a 30 d.p.i. Se observó una fuerte respuesta inflamatoria a consecuencia del reconocimiento mediado por TLR y la activación del inflamasoma, que contribuyen a la activación de la respuesta innata y muerte celular por piroptosis, procesos que desaparecen a 30 d.p.i. Mediante ensayos de presentación antigénica, se demostró la existencia de presentación cruzada, indicando que antígenos de Salmonella son presentados en moléculas MHC de clase I, dependientes de la activación del proteasoma. The establishment of efficient control programs for reducing prevalence and infection of Salmonella in pigs (mainly the S. Typhimurium serotype) is important to reduce the incidence of this zoonosis and to improve animal health. An effective management of this disease involves the knowledge and investigation of the host-pathogen interactions. The use of cutting-edge "omics" techniques in host-pathogen interactions opens up new approaches and lines of research to address infectious diseases. The study of salmonellosis has usually been addressed by focusing on either the virulence behavior of the pathogen or on the host immune response, separately. Due to this, this doctoral thesis proposed to deepen on the knowledge of the mechanisms of infection of S. Typhimurium, and to describe the routes and molecular interactions involved in the immune response prompted by the host. To pursue this objective, in vivo and in vitro study models were used. First, a histological and molecular study was performed to evaluate infection factors, such as intestinal colonization, the spread of bacteria in feces and the persistence of bacteria in tissues. Samples of the different sections of the intestine and associated lymphoid tissue (mesenteric lymph nodes, MLNs) were analyzed after a 30-day in vivo experimental infection with S. Typhimurium, defining 2 days post infection (d.p.i) as the strongest point of infection in all the tissues analyzed and finding that at 30 d.p.i. Salmonella persisted on the trabeculae of the MLNs. For analyzing the transcriptional profile of pathogen and host in the gastrointestinal system during infection, we evaluated using dual RNA-seq the porcine ileum and regional MLNs. In infected ileum at 2 d.p.i. we observed an intense IL1 and TNFa mediated inflammatory response, as well as repression of genes regulated by the FXR signaling pathway, which inhibits the bile acid absorption. To further investigate the role of intestinal epithelial cells, we performed an in vitro 24h infection study on the IPI-2I cell line. The data obtained from the host indicated the presence of a high inflammatory response mediated by NF-κB and the alteration of the expression of genes related to the autophagy route (ULK and ATG families). On the other hand, differentially expressed genes obtained from the pathogen indicated the presence of a large number of SPI-1 and SPI-2 effectors, which are involved in such important functions such as cell invasion, immunomodulation and the formation of Salmonella containing vacuole (SCV). Functional studies demonstrated that when autophagy is inhibited, intracellular replication of Salmonella is limited. Response to infection in regional lymph nodes was investigated by obtaining the transcriptional profile of infected MLNs at 2 d.p.i. and 30 d.p.i. Initially, the differential expression of genes related to the immune response was analyzed and correlated with changes in tissue morphology and pathogen load. Results revealed abundant phagocytic cell infiltration and overexpression of proinflammatory genes at 2 d.p.i., which disappears at 30 d.p.i. A strong TLR-mediated inflammatory response and inflammasome activation were found, contributing to innate response activation and cell death by pyroptosis (processed that at 30 d.p.i. are no longer overexpressed). By means of antigenic presentation assays, we demonstrated the cross-presentation phenomenon, indicating that Salmonella antigens are presented by MHC class I molecules dependent on proteasome activation.
