1. A new automatic approach to seed image analysis: From acquisition to segmentation

Abstract

Image Analysis offers a new tool for classifying vascular plant species based on the morphological and colorimetric features of the seeds, and has made significant contributions in systematic studies. However, in order to extract the morphological and colorimetric features, it is necessary to segment the image containing the samples to be analysed. This stage represents one of the most challenging steps in image processing, as it is difficult to separate uniform and homogeneous objects from the background. In this paper, we present a new, open source plugin for the automatic segmentation of an image of a seed sample. This plugin was written in Java to allow it to work with ImageJ open source software. The new plugin was tested on a total of 3,386 seed samples from 120 species belonging to the Fabaceae family. Digital images were acquired using a flatbed scanner. In order to test the efficacy of this approach in terms of identifying the edges of objects and separating them from the background, each sample was scanned using four different hues of blue for the background, and a total of 480 digital images were elaborated. The performance of the new plugin was compared with a method based on double image acquisition (with a black and white background) using the same seed samples, in which images were manually segmented using the Core ImageJ plugin. The results showed that the new plugin was able to segment all of the digital images without generating any object detection errors. In addition, the new plugin was able to segment images within an average of 0.02 s, while the average time for execution with the manual method was 63 s. This new open source plugin is proven to be able to work on a single image, and to be highly efficient in terms of time and segmentation when working with large numbers of images and a wide diversity of shapes.

Abstract

Conservation translocations are becoming common conservation practice, so there is an increasing need to understand the drivers of plant translocation performance through reviews of cases at global and regional levels. The establishment of the Italian Database of Plant Translocation (IDPlanT) provides the opportunity to review the techniques used in 186 plant translocation cases performed in the last 50 years in the heart of the Mediterranean Biodiversity Hotspot. We described techniques and information available in IDPlanT and used these data to identify drivers of translocation outcomes. We tested the effect of 15 variables on survival of translocated propagules as of the last monitoring date with binomial logistic mixed-effect models. Eleven variables significantly affected survival of transplants: life form, site protection, material source, number of source populations, propagation methods, propagule life stage, planting methods, habitat suitability assessment, site preparation, aftercare, and costs. The integration of vegetation studies in the selection of suitable planting sites significantly increased the success of translocation efforts. Although posttranslocation watering had a generally positive effect on translocation outcome, other aftercare techniques did not always increase transplant survival. Finally, we found that how funds were spent appeared to be more important than the actual amount spent. Plant translocations in Italy and in the Mediterranean area should account for the complexity of speciation, gene flow, and plant migrations that has led to local adaptations and has important implications for the choice and constitution of source material.

Abstract

Seed features are a useful and relevant source of taxonomic information, especially when evaluated based on morphometric and micromorphological approaches. Here, we studied 21 populations from four out of the five species of the Mediterranean Linaria purpurea group (Plantaginaceae). Linaria capraria (endemic to Tuscan Archipelago) and L. cossonii (endemic to Sardinia and Tunisia) are easily recognizable based on overall morphometry and SEM analysis, respectively. On the contrary, L. arcusangeli (endemic to southern Sardinia) and L. purpurea (endemic to peninsular Italy and Sicily) show very similar seeds, whose features do not guarantee a reliable identification, although these two species are otherwise well distinct for their habit and flower features. Abstract

Critical and updated alien species inventories are crucial to properly manage and contrast biological invasions. After 6 years, a second update to the inventory of the vascular flora alien to Italy is presented. It provides details on the occurrence at administrative regional level and, for the first time, floristic data for San Marino. The checklist includes 1782 taxa (1673 species, 28 subspecies, 69 hybrids and 12 cultivar groups not attributable to a specific binomial), distributed in 786 genera and 159 families; 2 taxa are lycophytes, 13 ferns and fern allies, 37 gymnosperms and 1730 angiosperms. Among these, 154 taxa are archaeophytes and 1628 neophytes. The alien taxa currently established in Italy are 899 (649 naturalized and 250 invasive), while 796 taxa are casual aliens, 1 is not assessed, 38 have not been confirmed in recent times, 4 are considered extinct or possibly extinct in the country, 40 are doubtfully occurring in Italy, 4 are of unknown regional distribution and 110 are reported by mistake and to be excluded at national level. Abstract

Critical species inventories provide primary biodiversity data crucial for biogeographical, ecological, and conservation studies. After six years, a second update to the inventory of the vascular flora native to Italy is presented. It provides details on the occurrence at regional level and, for the first time, floristic data for San Marino. The checklist includes 8,241 species and subspecies, distributed in 1,111 genera and 153 families; 23 taxa are lycophytes, 108 ferns and fern allies, 30 gymnosperms, and 8,080 angiosperms. The species/subspecies endemic to Italy are 1,702, grouped in 71 families and 312 genera. The taxa currently occurring in Italy are 7,591, while 545 taxa have not been confirmed in recent times, 94 are doubtfully occurring in the country, 11 are data deficient, and 236 are reported by mistake and to be excluded at national level. Abstract

The Italian seed bank network (RIBES) aims to improve the quality and safety of the germplasm reserves of native plant species in Italy to ensure the long-term conservation of endangered and/or endemic flora. The strategy includes traditional methods to secure seed conservation. A comprehensive priority list for seed collection is being defined, it was prepared by crossing data of various checklists (red lists, endemics) and will soon be cross-referenced with an updated list of accessions of the whole network. A safety-backup program of duplicates will quickly be implemented to secure the conservation of the most threatened species in at least two seed banks of the network. On the other hand, the RIBES strategy also includes research by applying modern techniques. In collaboration with the Millennium Seed Bank, research on the storage behaviour of seeds and spores through thermal analysis is ongoing to inform conservation. Using the Differential Scanning Calorimetry (DSC), we could evaluate seed lipid properties such as glass transition temperature, melting, crystallization, oxidation behaviour, and thermal stability. Finally, RIBES participates as a co-funder in the LIFE Nature project SEEDFORCE, coordinating 11 seed banks of the network for collecting seeds/spores of 29 threatened species of EU interest.

Abstract

IDPlanT is the Italian Database of Plant Translocation, an initiative of the Nature Conservation Working Group of the Italian Botanical Society. IDPlanT currently includes 185 plant translocations. The establishment of a national database on plant translocation is a key step forward in data sharing and techniques improvement in this field of plant conservation. Abstract

The Montarbu (CE Sardinia) is the second highest carbonate massif of Sardinia. This area mainly consists of a group of limestone mountain outcrops named “tonneri” or “tacchi”, with a great variety of micro-environmental and topographic conditions that host a high floristic richness. The main aim of this work is to present an updated checklist of the vascular flora of Montarbu to assess its conservation priorities. Based on several field surveys carried out from 2012 to 2023 and integrated by bibliographic and herbaria analyses, the updated checklist of the vascular flora is presented here. The flora amounts to 874 taxa, belonging to 94 families and 425 genera. Regarding the endemic component, we found 126 taxa, of which 44 are exclusive to Sardinia and 40 are shared with Corsica. The alien taxa are 33, but it appears worrying that 20 are recorded for the first time during the last two decades. The analysis of biologic and chorologic data highlighted the peculiarities of this territory and its biogeographic autonomy. Due to the relatively high number of endemics exclusive to Montarbu and its geological and geomorphological peculiarities, despite the already implemented initiatives, we suggest further activities supporting the conservation of this area. Abstract

L’Italia è localizzata al centro del bacino Mediterraneo, uno tra i centri di biodiversità a livello globale più minacciati. La sua eterogeneità ambientale e climatica ha permesso la differenziazione di un ampio numero di specie vegetali (oltre 8,200 taxa), che tuttavia sono sottoposte ad un crescente numero di minacce principalmente legate ai cambiamenti di dinamiche socio-economiche. Pertanto, urgenti misure di conservazione sono necessarie per fermare la perdita di diversità vegetale e conservare il patrimonio naturale del nostro paese. Questo volume è il prodotto finale di un progetto iniziato nel 2012, finanziato dal Ministero dell’Ambiente e della Tutela del Territorio e del Mare, portato avanti dalla Società Botanica Italiana. Complessivamente, i criteri per la redazione delle liste rosse elaborati dalla IUCN sono stati applicati a 2.488 taxa della flora vascolare autoctona del nostro paese, al fine di valutare il loro attuale stato di conservazione e mettere in evidenza le principali minacce che incombono su di esse. Dopo la pubblicazione del primo volume (2013), che include la valutazione di tutte le specie italiane incluse nelle normative ratificate a livello nazionale (policy species), quali le specie elencate negli allegati della Direttiva 92/43/UE “Habitat” e negli allegati della Convenzione di Berna, in questo contributo è stato valutato un ulteriore gruppo di 2.191 taxa, incluse tutte le specie endemiche italiane non ancora sottoposte ad assessment. I risultati pubblicati nel presente volume hanno rilevato che 37 taxa sono estinti, estinti in natura o verosimilmente estinti a livello regionale (inclusi 11 taxa endemici), mentre 420 taxa (inclusi 228 taxa endemici) sono stati assegnati ad una categoria di rischio. Inoltre, 338 taxa (inclusi 248 taxa endemici) sono stati inseriti nella categoria DD, ovvero specie per cui i dati a disposizione sono insufficienti per una valutazione. La flora vascolare italiana è minacciata soprattutto dalla modificazione degli habitat naturali e semi-naturali, dovuta al disturbo antropico e, specialmente, ad agricoltura, turismo e sviluppo residenziale. Il numero più alto di taxa estinti o in declino è infatti localizzato nelle zone costiere e di pianura, dove gli impatti antropici e la distruzione degli ecosistemi sono più evidenti. La valutazione di circa un terzo dei taxa vegetali spontanei del nostro paese costituisce un importante passo verso la conservazione della flora italiana. Tuttavia, per mettere in atto una strategia di conservazione efficace del paesaggio naturale italiano e in particolare della flora vascolare, ulteriori ricerche ed approfondimenti sono necessari. Sarebbe infatti urgente risolvere alcune criticità tassonomiche, effettuare monitoraggi sulle specie minacciate e sviluppare strategie specifiche di conservazione in situ ed ex situ e piani di azione specie specifici.

X-ray diffraction (XRD), scanning electron microscopy (SEM), and chemical analysis coupled with synchrotron radiation-based (SR) techniques demonstrate that quartz, dolomite, and weddellite biomineralsprecipitateinroots,stems,andleaves,likelyasaresponsetoenvironmentalstress.In therhizosphere,ZnchemicalspeciationismainlyrelatedtotheZnoreminerals(smithsoniteandhydrozincite) whereas, in plant tissues, Zn is primarily bound to organic compounds such as malate,cysteine,andhistidinemoleculesthatactasmetalbindersand,eventually,detoxification agents for the Zn excess. These findings suggest that H. microphyllum subsp. tyrrhenicum has developed its own adaptation strategy to survive in polluted substrates, making it a potential candidateforphytostabilizationaimedatmitigatingthedispersionofmetalsinthesurrounding areas.

Abstract

Trees play a key role in the structure and function of many ecosystems worldwide. In the Mediterranean Basin, forests cover approximately 22% of the total land area hosting a large number of endemics (46 species). Despite its particularities and vulnerability, the biodiversity of Mediterranean trees is not well known at the taxonomic, spatial, functional, and genetic levels required for conservation applications. The WOODIV database fills this gap by providing reliable occurrences, four functional traits (plant height, seed mass, wood density, and specific leaf area), and sequences from three DNA-regions (rbcL, matK, and trnH-psbA), together with modelled occurrences and a phylogeny for all 210 Euro-Mediterranean tree species. We compiled, homogenized, and verified occurrence data from sparse datasets and collated them on an INSPIRE-compliant 10 × 10 km grid. We also gathered functional trait and genetic data, filling existing gaps where possible. The WOODIV database can benefit macroecological studies in the fields of conservation, biogeography, and community ecology.

Abstract

Recognizing the imperative to evaluate species recovery and conservation impact, in 2012 the International Union for Conservation of Nature (IUCN) called for development of a "Green List of Species" (now the IUCN Green Status of Species). A draft Green Status framework for assessing species' progress toward recovery, published in 2018, proposed 2 separate but interlinked components: a standardized method (i.e., measurement against benchmarks of species' viability, functionality, and preimpact distribution) to determine current species recovery status (herein species recovery score) and application of that method to estimate past and potential future impacts of conservation based on 4 metrics (conservation legacy, conservation dependence, conservation gain, and recovery potential). We tested the framework with 181 species representing diverse taxa, life histories, biomes, and IUCN Red List categories (extinction risk). Based on the observed distribution of species' recovery scores, we propose the following species recovery categories: fully recovered, slightly depleted, moderately depleted, largely depleted, critically depleted, extinct in the wild, and indeterminate. Fifty-nine percent of tested species were considered largely or critically depleted. Although there was a negative relationship between extinction risk and species recovery score, variation was considerable. Some species in lower risk categories were assessed as farther from recovery than those at higher risk. This emphasizes that species recovery is conceptually different from extinction risk and reinforces the utility of the IUCN Green Status of Species to more fully understand species conservation status. Although extinction risk did not predict conservation legacy, conservation dependence, or conservation gain, it was positively correlated with recovery potential. Abstract

Italy has a rich natural heritage, which is dangerously under pressure. In recent years, there is an increased awareness of the crucial role of plants in ecosystem functioning and in providing ecosystem services. Consequently, an updated Red List of the Italian vascular flora was compiled in this work, at the request of the Ministry for Environment, Land and Sea Protection, with the scientific support of the Italian Botanical Society. The IUCN Red List criteria were applied to 2,430 Italian native vascular plant taxa to assess their current extinction risk and to highlight the major threats affecting the Italian flora. Our results revealed that 54 taxa (2.2% of the assessed taxa) are extinct or possibly extinct at regional level, while 590 taxa (24.3%) were assigned to a risk category. Moreover, 404 taxa (16.6%) were categorized as Data Deficient. The Italian vascular flora is primarily threatened by habitat modifications due to anthropic disturbance and, especially, to agriculture, tourism and residential development. Coastal areas and lowlands, where anthropogenic impacts and ecosystem destruction are more pronounced, host the greatest number of extinct or declining taxa. Our results represent an important baseline to establish conservation priorities, legislative choices and intervention strategies on a national scale.

The results of the 4th National Report for the Italian flora under the 92/43/EEC ‘Habitats’ Directive are presented. The outcomes showed a general negative conservation status for plant species, with the worst situation being in the Mediterranean bioregion. At the National level, significant monitoring and conservation activities are required.

Abstract

Effects of climate change are particularly important in the Mediterranean Biodiversity hotspot where rising temperatures and drought are negatively affecting several plant taxa, including endemic species. Assisted colonisation (AC) represents a useful tool for reducing the effect of climate change on endemic plant species threatened by climate change. We combined species distribution models (SDMs) for 188 taxa endemic to Italy with the IUCN red listing range loss threshold under criterion A (30%) to define: (a) the number of AC (measured as 2 × 2 km grid cells that should be occupied by new populations, i.e. grid cells = new populations) required to fully compensate for predicted range loss and to halt the decline below the 30% of range loss; (b) The number of cells necessary to compensate for range loss was calculated as the number of currently occupied cells lost under future climate due to unsuitable conditions. We used two representative concentration pathways, +2.6 and +8.5 W/m2, optimistic and pessimistic scenarios respectively. Availability of suitable areas for AC was also assessed within the current species distribution and within protected areas. Under the optimistic scenario, no taxa would lose more than 30% of their range and AC would not be required. Under the pessimistic scenario, roughly the 90% of taxa showed a cell loss higher than 30%. Eight taxa were predicted to lose >95% of their range. For these species, AC was required from 13 to 16 new populations (=13–16 grid cells) per taxon to cap the range loss at 30%. For currently VU or EN species, an average number of 32–35 AC attempts would be necessary to fully compensate their range loss under a pessimistic scenario. Suitable recipient sites within protected areas falling in their projected range were identified, allowing for short-distance AC. Synthesis. Abstract

The BRAIN (Botanical Records of Archaeobotany Italian Network) database and network was developed by the cooperation of archaeobotanists working on Italian archaeological sites. Examples of recent research including pollen or other plant remains in analytical and synthetic papers are reported as an exemplar reference list. This paper retraces the main steps of the creation of BRAIN, from the scientific need for the first research cooperation to the website which has a free online access since 2015.

Abstract

The results of a project for the identification of species-specific monitoring protocols for the Italian plant species protected under the Habitats Directive (Annexes II/IV/V) are presented. The project led to the development of 118 monitoring factsheets, providing an operational guidance for 107 vascular taxa, 10 bryophytes and 1 lichen taxon. Each factsheet includes information on the species (distribution, biology, ecology, conservation status, threats, etc.) and the description of field methodologies for the detection of the two main reporting parameters, i.e. population size and habitat quality. Practical information to plan field activities are also given. Protocols were designed to address the requirements of the European reporting system with the aim to standardize future monitoring activities, optimize efforts at national scale and overcome some current problems related to data heterogeneity and discrepancies from the EC standards. More than 60 botanists collaborated to identify the best practices and to design an operational field survey format through several stages of discussion and sharing. The protocols, developed by ISPRA and Scientific Societies and shared with the Italian institutions responsible for the Directive application, were published in a dedicated National handbook. The work provides a first uniform technical basis for future national monitoring plans.

Abstract

The conservation of endemic and endangered plant species is of great interest to the scientific and research community. In this frame, seed banks play a crucial role when biodiversity preservation and climate change are considered. The study of seed viability and germination during storage conditions provides basic and useful information to ensure successful ex situ conservation. The aim of this study was to evaluate whether storage time and conditions (i.e., base collection at -25°C and active collection at +5°C) affect seed germination in the long term. For these purposes, eight Tyrrhenian endemic vascular plant species (mostly endangered) with orthodox seeds were studied: Brassica insularis, Centranthus amazonum, Dianthus morisianus, Digitalis purpurea var. gyspergerae, Ferula arrigonii, Helicodiceros muscivorus, Iberis integerrima and Verbascum plantagineum. These species were stored in the Sardinian Germplasm Bank (BG-SAR) at -25°C and at +5°C for a time ranging from 2 to 12 years. Germination tests were carried out following the optimal conditions reported in the literature for each species. The results showed, in general terms, the high seed germination capacity of all species stored at both conditions; regarding the time of seed storage, germination in some tested species (such as B. insularis and C. amazonum) slightly decreased over time. We argued that seed dehydration, low seed moisture content during storage and the use of hermetic glass containers can be considered key factors for long-term conservation of these orthodox seeds. In conclusion, this study showed that the conservation of these endemic species is ensured by seed bank storage, according to the general assumption that seed longevity depends on seed lot quality, on well-sealed storage containers and conditions before and during storage. Abstract

The Italian seed bank network (RIBES) aims to improve the quality and safety of the germplasm reserves of native plant species in Italy to ensure the long-term conservation of endangered and/or endemic flora. The strategy includes traditional methods to secure seed conservation. A comprehensive priority list for seed collection is being defined, it was prepared by crossing data of various checklists (red lists, endemics) and will soon be cross-referenced with an updated list of accessions of the whole network. A safety-backup program of duplicates will quickly be implemented to secure the conservation of the most threatened species in at least two seed banks of the network. On the other hand, the RIBES strategy also includes research by applying modern techniques. In collaboration with the Millennium Seed Bank, research on the storage behaviour of seeds and spores through thermal analysis is ongoing to inform conservation. Using the Differential Scanning Calorimetry (DSC), we could evaluate seed lipid properties such as glass transition temperature, melting, crystallization, oxidation behaviour, and thermal stability. Finally, RIBES participates as a co-funder in the LIFE Nature project SEEDFORCE, coordinating 11 seed banks of the network for collecting seeds/spores of 29 threatened species of EU interest. Abstract

The present report illustrates the first germination data of Limonium merxmuelleri subsp. merxmuelleri, a pioneer species of mine waste materials of Iglesiente region (South-West Sardinia). After harvesting, seeds were subjected to germination tests at the Sardinian Germplasm Bank (BG-SAR). The results show a high germination capability and germination rate at each tested temperature, with a slight germination reduction at the highest temperature (25°C) that simulates the aridity of the summer period.
