International Conference on Scientific Computation and Differential Equations, July 25–29, 2022, Reykjavík, Iceland, Mathematical optimisation is at the core of many problems related to the modelling and design in the context of systems and synthetic biology. For example, it has been the underlying hypothesis for model development in flux balance analysis (FBA) or the activation of metabolic pathways; is at the kernel of model identification (parameter estimation and optimal experimental design) and enables the computation of optimal controls to achieve a desired biological goal or process performance, etc. Here we consider two of such problems and their combination to address the multi-scale modelling of cellular metabolism: 1) The use of optimisation to identify dynamic models of biological systems: parameter estimation and model selection. 2) The use of optimality as the underlying hypothesis to model the intracellular dynamics of metabolism. Both problems are usually formulated as non-linear programming problems with dynamic and algebraic constraints. The non-linearity of models and their dimension pose a challenge for its numerical solution. Therefore emphasis will be paid on the need to use suitable numerical techniques, including global optimisers, and available software tools to succeed

Challenge 9.-- Coordinators: José Pintado Valverde (IIM, CSIC), Ana Crespo Solana (IH-CCHS, CSIC).-- 20 pages, 4 figures., The Ocean has shaped human societies, providing resources and ways of communication, trade, exploration and expansion. Understanding the interactions with Society in the past and the present, is essential to tackle the challenges that face the future of the Ocean. With that aim, this chapter develops the consilience between Ocean Science, Social Sciences and Humanities, leading to the integration of diverse methodologies in an interdisciplinary framework. This holistic approach will be used to increase the knowledge and understanding of the interactions of the Oceans with Society by integrating digital and historical data, and natural and cultural heritage management and protection; connecting Ocean and Cultural Heritage Literacy to promote social change and citizen participation in research; developing interdisciplinary knowledge to base Governance and Management and to foster Sustainable Blue Economy, bridging Local and Indigenous Knowledge with Science-based knowledge

Challenge 5., Evolution is a complex, multilevel process that operates at long time scales and can only be understood from a systems perspective. Though we have a considerable wealth of experimental data, the major challenge is to develop models and theoretical frameworks to understand empirical results and to pose better focused experimental questions. One of the first unsolved questions is how phenotypes arise from genotypes. The full picture is lacking, and modelling is limited to the dynamics of molecules, for instance RNA or protein folding, or to the emergence of simple molecular interactions —as regulatory motifs. A deeper understanding of the structure of genotype spaces might lead, among others, to a quantification of the relative roles played by neutral and adaptive mechanisms. This research program will have to investigate the effects of evolutionary innovation. Can complex biological functions be constructed from previous simpler modules? How do regulatory circuits emerge? What are the limits to the design of robust and portable functional modules? Answers to these questions will assess the validity of reductionist approaches, as opposed to viewing innovation as an emergent phenomenon, arising from network-like distributed properties. In a broader framework, we should be concerned about the mechanistic origin of evolutionary transitions, and on the role played by external forcing versus contingent or stochastic phenomena in their generation. Evolution itself can be viewed as a tool for Synthetic Biology, since directed evolutionary selection is a way to attain desired functions. A major goal is to integrate design with a selection-driven exploration of phenotypic spaces. Advances will be conditional on the construction of large evolutionary platforms where experimental evolution informed by design and theory can proceed en masse. The exploration of the possible phenotypes of engineered organisms at a large scale, as opposed to simple addition or deletion of a gene, calls for an urgent understanding of the plasticity and adaptability of new organisms and their traits of interest. An eventual commercial use of these organisms demands more research at the frontiers between evolutionary science, climate, and ecology: how will the ecosystem be affected by these organisms, but also, how will the organisms be affected by the ecosystem in a rapidly changing environment?

Some years ago, Helene Rozwadowski, a renowned historian of the oceans, entitled one of her books The Sea Knows No Boundaries ( 2002 ). It was a study of the ICES ( International Council for the Exploration of the Seas ), probably the first organization to identify the oceans as a transdisciplinary and collaborative research object. The sea knows no boundaries indeed, though it is a boundary object and it has some limits, since marine resources and biodiversity are today seriously threatened. Our blue planet is at risk. Throughout history, the sea has been many things and has played many different roles. Historically, the seas have located empires and business, networks of humans and commodities. Over the waters, chartered companies, spices or oil routes were established. The oceans have witnessed hundreds of conflicts, naval battles, and piratical encounters, but now it is time to rescue the ocean’s role as a common theatre and as a boundary object for international cooperation, for if the sea knows no boundaries, nor should oceanographic studies, maritime courses, hydrographic and bathymetric charts. Over the centuries, the oceans have been the school for collective endeavours for fishing, studying the fauna, transporting natural species, measuring the world or making astronomical observations. Furthermore, Spain has an historical background and a cultural heritage fully linked to the oceans, navigation and life on board. Numerous naturalists, sailors, astronomers, biologists, and oceanographers have participated in joint nautical undertakings. They have lived and worked on board of their floating laboratories, travelling academies, corvettes, frigates or oceanographic vessels. The sea knows no boundaries. It encircles and encompasses the world, as the Shield of Achilles reflected, as the first circumnavigation we are celebrating today demonstrated. All the oceans were connected. Common matters of different disciplines, collective concerns for humankind float on, navigate through and dive into the oceans. We may survey over its horizon, very likely, the future of our planet Earth. Keeping in mind this historical background, this challenge aims to develop consilience between Ocean Science, Social Sciences and Humanities, leading to the integration of diverse methodologies in an interdisciplinary framework. This holistic approach will be used to increase the knowledge and understanding on the interactions of the Oceans with Society in four main areas : Maritime Cultural Heritage, Ocean Literacy, Governance and Blue Economy, the four of them interconnected in a quadruple helix model.
