In dieser Arbeit wurde die weitgehend unbekannte Photobiologie des Basidiomyceten Ustilago maydis näher betrachtet. Über Transkriptomanalysen konnte gezeigt werden, dass dunkeladaptierte U. maydis Sporidien monochromatisches Blau-, Rot- und Dunkelrotlicht erkennen und daraufhin die Expression zahlreicher Gene regulieren. Im FB1 Wildtyp wurden insgesamt 404 Gene in einer oder mehreren Lichtbedingungen differentiell exprimiert, was ca. 5,9 % der Protein-kodierenden Gene in U. maydis entspricht. Als essentieller Photorezeptor für den blauen Spektralbereich konnte White collar 1 (Wco1) und als Photorezeptor für rotes und dunkelrotes Licht Phytochrom (Phy1) identifiziert werden. Daneben beeinflusste Wco1 die Genexpression im roten und dunkelroten Licht und Phy1 beeinflusste die Anzahl differentiell exprimierter Gene im Blaulicht. Beide Photorezeptoren wiesen außerdem eine Licht-unabhängige Funktion auf. Bei der funktionellen Analyse waren Gene für Oxidations-Reduktions-Prozesse im Blaulicht am deutlichsten betroffen, daneben waren in allen Lichtbedingungen vor allem Gene des Metabolismus beeinflusst. Im Dunkeln durch Wco1 reguliert war zudem die Expression von Genen für die Synthese von Ferrichromen. Lokalisationsstudien zeigten Wco1 und Wco2 hauptsächlich im Zellkern und in geringerer Konzentration im Cytoplasma, Phy1 dagegen wurde fast ausschließlich im Cytoplasma gefunden. Eine direkte Interaktion von Wco1, Wco2 und Phy1 konnte über Hefe-2-Hybrid-Studien jedoch nachgewiesen werden. Auch die Bedeutung von Licht allgemein und von Wco1 und Phy1 im Speziellen wurde für verschiedene Entwicklungsprozesse von U. maydis analysiert. Blaues und dunkelrotes Licht hatten einen geringen Einfluss auf die Ausbildung von Konjugationshyphen und diese Lichtabhängigkeit war in ∆wco1 bzw. ∆phy1 Deletionsmutanten aufgehoben. Auf die Fähigkeit von kompatiblen U. maydis Zellen, Filamente auszubilden, hatten weder verschiedene Lichtbedingungen noch die Deletion von Wco1 oder Phy1 eine Auswirkung. Für die Symptomausbildung infizierter Maispflanzen konnte eine geringe Bedeutung von Wco1 festgestellt werden. Auf die Entwicklung von U. maydis haben Licht und die Photorezeptoren Wco1 und Phy1, zumindest in den hier verwendeten experimentellen Bedingungen, somit nur einen geringen regulatorischen Effekt., In this thesis the largely unknown photobiology of the basidiomycete Ustilago maydis was investigated. Transcriptomic analysis showed that dark-adapted U. maydis sporidia were able to perceive monochromatic blue, red and far-red light and in response regulated the expression of numerous genes. In FB1 wild-type, in total 404 genes were differentially expressed in one or more light conditions, which corresponds to around 5.9 % of the protein coding genes in U. maydis. White collar 1 (Wco1) was identified as the essential photoreceptor for blue light conditions and phytochrome (Phy1) as photoreceptor for red and far-red light conditions, respectively. But Wco1 also influenced the gene expression in red and far-red light and Phy1 had an effect on the number of differentially expressed genes in blue light. Additionally, both photoreceptors also showed a light-independent function. Functional analysis revealed many blue light-regulated genes with a role in oxidation-reduction processes and also metabolism was affected by genes differentially expressed among all three light conditions. Furthermore, expression of genes for the synthesis of ferrichromes was regulated by Wco1 in the dark. Localization studies showed Wco1 and Wco2 mainly in the nucleus and in less concentration in the cytoplasm. Phy1 on the other hand was found nearly exclusively in the cytoplasm. No evidence for a direct interaction of Wco1, Wco2 and Phy1 was found by yeast-two-hybrid analysis. Next to the light effect on gene expression the importance of light, Wco1 and Phy1 for the development of U. maydis was investigated. Blue and red light showed a minor inhibitory effect on the formation of conjugation tubes and this light-dependency was abolished in ∆wco1 and ∆phy1 deletion mutants. Neither treatment with several light conditions nor the deletion of Wco1 or Phy1 had an impact on the ability of compatible U. maydis cells to form filaments. Lastly, pathogenicity was slightly reduced in ∆wco1 compared to wild-type. Thus, light and the photoreceptors Wco1 and Phy1 only had a low regulatory effect on development, at least in the experimental conditions used in the presented studies.

Cryptochromes (cry) are blue light receptors that together with photolyases form the so- called cryptochrome/photolyase family (CPF) with members occuring in all three domains of life. All members of the CPF show high structural similarities within the N-terminal photosensory (PHR, photolyase homologous region) domain that non-covalently binds the FAD cofactor. But their biologigal functions are different. While photolyases are enzymes that repair UV-damaged DNA in a light dependent manner, Cryptochromes lost the ability to repair DNA but gained important functions as photoreceptors to regulate a wide variety of biological responses. The two classical cryptochromes, cry1 and cry2, that are encoded in the model plant Arabidopsis thaliana have their main functions as blue-light photoreceptors that regulate photomorphogenesis and photoperiodic flowering. For the formation of the cryptochrome´s active state the photoexcitation of the flavin cofactor and a subsequent electron transfer towards the excited flavin is required. This allows the formation of the photoreceptors active state that, in case of plant cryptochromes, contains the flavin cofactor in its semireduced radical form FADH°. The transition from the resting state of the flavin in darkness to the active state is called „photoreduction“. For cry1 it was demonstrated for the first time in 2003 that plant cryptochromes bind ATP (Bouly et al., 2003). One year later the crystal structure of the PHR domain of Arabidopsis thaliana was published. Crystals were soaked with the non-hydrolyzable ATP analogon AMP-PNP and the co-crystal structure showed that the nucleotide is associated within the FAD cavity by a central tyrosine (Brautigam et al., 2004). Since then, not much is known about the nucleotide binding properties of cryptochromes. In 2010 a mutant of cry1 with a hyperactivity regarding blu-light responses was described (Exner et al., 2010). The mutation was caused by a leucine to phenylalanin exchange at position 407 of the cry1 PHR and was therefore called cry1L407F mutant. This mutant showed a cop-phenotype in the dark and based on in-silico structure modeling it was hypothesized that this mutant might mimic the signal active state of cry1 in darkness and that ATP binding might also be involved in this hyperactivity. The central aspect of this work was to investigate the effects of the binding of ATP and other nucleotides to the PHR domain of cry1 wild type and cry1L407F mutant protein. To have a suitable negative control in the performed assays, an ATP non-binding cry1 mutant was generated by using targeted mutagenesis. In this mutant, called cry1Y402A, the tyrosin on position 402, which is essential for ATP-binding in cry1, was exchanged to an alanin. The obtained data demonstrated that ATP enhances the photoreduction of both cry1WT and cry1L407F by stabilizing the active state of the photoreceptors. In protein stability assays it was shown that ATP binding also increases the stability of cry1. The data further indicated that the hyperactivity of the cry1L407F mutant is most likely caused by a structural alteration that is diffrent from the structure of cry1 with ATP bound. Furthermore a luciferase-based ATP-binding assay was established to approach the KD of ATP and cry1. This provided a basis for later-stage ITC meassurements in which a KD of 3.3 µM was determined for ATP binding to cry1 . Although many of the aspects of ATP binding of cryptochromes could be addressed the biological function of ATP binding remains unclear., Während der Durchführung dieser Arbeit wurden verschiedene in-vitro Techniken und Assays benutzt, um die Nukleotidbindung von Cryptochrom 1 aus Arbidopsis thaliana näher zu charakterisieren. Die Fähigkeit von pflanzlichen Cryptochromen, ATP zu binden wurde bereits in 2003 beschrieben (Bouly et al., 2003) und auch die Bindestelle für ATP konnte in einer Kokristallstruktur von Cryptochrom 1 und AMP-PNP identifiziert werden (Brautigam et al., 2004). Jedoch wurde die ATP-Bindung von Cryptochrom 1 hinsichtlich ihrer Auswirkungen auf die Stabilität der PHR-Domäne nicht weiter untersucht, ebenso nicht die Spezifität der Nukleotide. Im Zuge dieser Arbeit konnte gezeigt werden, dass die PHR-Domäne durch die Bindung von ATP und ADP eine kompaktere Struktur einnimmt, welche sowohl den Prozess der Photoreduktion des FAD beschleunigt, als auch das Protein in seiner Gesamtheit stabilisiert. Der stabilisierende Effekt konnte sowohl auf thermischer Ebene über eine Erhöhung der Schmelztemperatur als auch auf molekularer Ebene durch eine erhöhte Resistenz gegenüber der Protease Trypsin nachgewiesen werden. Des Weiteren wurde über Schmelzpunktbestimmung und Photoreduktionsexperimente der Einfluss weiterer Nukleotide wie NAD(H) und NADP(H) auf diese Prozesse getestet. Die Ergebnisse zeigten, dass diese Nukleotide keine signifikanten Effekte auf die Photoreduktion und die Proteinstabilität von cry 1 haben. Daher ist auch eine Bindung dieser Nukleotide eher unwahrscheinlich. Es konnte in dieser Arbeit ferner gezeigt werden, dass die Bindung von Nukleotiden spezifisch für ATP oder dessen Derivate ist. Die Tatsache, dass selbst das strukturell sehr ähnliche GTP in Stabilitätsassays keinen Effekt auf die PHR Domäne von Cryptochrom 1 hat, spricht für die Selektivität der Bindung von Adenin-Derivaten. Die Verwendung der cry1Y402A PHR Mutante in den Assays zeigte, dass das Tyrosin an Position 402 essentiell für die ATP-Bindung von Cryptochrom 1 ist, da diese Mutante in keinem der Assays auf die Zugabe von ATP (oder anderen Nukleotiden) reagierte. Für die cry1L407F PHR Mutante konnte gezeigt werden, dass die Hypersensitivität unabhängig von der ATP-Bindung nicht durch eine verstärkte Photoreduktion zurückzuführen ist. Auch das Mimikrieren eines ATP-gebundenen Zustandes konnte anhand der vorliegenden Daten ausgeschlossen werden. Vielmehr ist eine strukturelle Veränderung in der Nähe der ATP-Bindestelle für die Hyperaktivität verantwortlich, wobei der genaue Mechanismus der der Hyperaktivität zu Grunde liegt, nicht abschließend geklärt werden konnte.

Cry3 aus Arabidopsis thaliana ist eines der ersten identifizierten DASH Cryptochrome (Kleine et al., 2003). Trotzdem war die biologische Funktion von cry3 bisher weitgehend unbekannt und die Frage, ob es sich um einen Photorezeptor handelt, offen. Die meisten verfügbaren Daten basieren auf heterolog exprimiertem cry3. Die immunologische Präzipitation von in planta exprimiertem cry3-GFP ermöglichte es, die Cofaktoren fluorimetrisch zu charakterisieren und als MTHF und FAD zu bestätigen. Somit scheint das in E. coli exprimierte und mit His-tag fusionierte cry3 ein valider Stellvertreter für das in der Pflanze synthetisierte Protein zu sein und die gewonnenen in vitro Daten auf die Situation in planta übertragbar. Um weitere Anhaltspunkte über die biologische Funktion zu erhalten, wurde die Expression und Lokalisation von cry3 untersucht. Die relative Transkriptmenge von CRY3 wird durch alle getesteten Lichtqualitäten transient erhöht, mit einem Maximum etwa zwei Stunden nach Einsetzen der Belichtung. An der Regulation der Transkriptmenge von CRY3 ist neben cry1, cry2 und UVR8 besonders phyA maßgeblich beteiligt, auch unter Rotlicht. Untersuchungen einer cry3-Deletions-Mutante ergaben einen geringen aber reproduzierbaren Einfluss auf die Inhibierung der Hypokotylelongation während der Deetiolierung von Keimlingen. Die Keimlinge der cry3-Mutante reagierten dabei schwächer auf Blaulicht. Eine Komplementation der Mutante scheiterte zwar, doch auch das Chloroplastenproteom der cry3-Mutante zeigte in einer 2D-DIGE Analyse Unterschiede zum Wildtyp. Western Blots konnten dieses Ergebnis untermauern, wenn auch der Unterschied zwischen Wildtyp und cry3 Mutante nur in Chloroplastenextrakten und nicht in Gesamtextrakten ersichtlich war. Zusammengenommen sprechen die Phänotypen der cry3-Mutante für eine Funktion von cry3 als Photorezeptor. Während zunächst angenommen wurde, dass cry3 hauptsächlich in Chlorpolasten und Mitochondrien vorkommt, konnte cry3-GFP hier auch im Zellkern (und dabei speziell dem Nukleolus) gefunden werden und liegt somit in allen DNA enthaltenden Kompartimenten vor. Dies ist besonders interessant da cry3 in vitro einzelsträngige DNA und RNA binden kann (Pokorny et al., 2008). In Chloroplasten konnte cry3 hauptsächlich als lösliches Protein im Stroma gefunden werden. Das Elutionsverhalten in einer SEC deutet zudem darauf hin, dass cry3 an einen großen, löslichen Komplex assoziiert ist. Eine genaue Identifizierung dieses Komplexes steht aus. Über eine CoIP mit Chloroplastenextrakten wurde versucht, mögliche Interaktionspartner von cry3-HA und cry3-GFP zu finden. Die massenspektrometrische Analyse der Eluate führte jedoch zu keinen eindeutigen Befunden. In einem Y2H library screen wurde eine cDNA-Bibliothek überprüft und zwei spezifische Interaktionspartner gefunden. Bei den Kandidaten handelt es sich um NUP205, ein Kernporenprotein und DPE2, ein cytosolisches Protein des Stärkemetabolismus. Weitere Untersuchungen müssen die Y2H Daten verifizieren und zeigen in wieweit diese Protein an einer biologischen Funktion von cry3 beteiligt sind., Cry3 from Arabidopsis thaliana is one of the first identified DASH type cryptochromes (Kleine et al., 2003). However, the biological function of cry3 remained elusive and the question whether cry3 could act as a photoreceptor was unanswered. The majority of available data on cry3 were obtained with heterologously expressed cry3. The effective immune-precipitation of in planta expressed cry3-GFP enabled the fluorimetric characterisation of the bound cofactors as FAD and MTHF, and confirmed the data of recombinant E. coli expressed cry3 (Pokorny et al., 2005; Moldt et al., 2009). Thus the E. coli expressed and HIS-tagged cry3 seems to be a valid surrogate of cry3 expressed in planta. To get further insight into the biological function of cry3, its expression and localisation was examined. The relative transcript level of CRY3 was transiently induced by all tested light qualities with a maximum two hours after the onset of light. The transcript level of CRY3 was regulated by cry1, cry2, UVR8 and phyA. Even under red light phyA was the prominent regulator of cry3 expression. Analysing the cry3 deletion mutant revealed a slight but reproducible effect on inhibition of hypocotyl elongation during deetiolation of Arabidopsis seedlings. The cry3 mutant seedlings showed a weaker response to blue light. Though a complementation of this phenotype failed, the chloroplast proteome was altered in a 2D DIGE analysis comparing the cry3 deletion mutant with the wild type. This result was substantiated by Western blot analyses, even though the differences were only observed in chloroplast extracts but not in whole cell extracts. Thus, in summary the obtained results are in line with a function of cry3 as photoreceptor. While cry3 localisation was believed to be restricted to chloroplast and mitochondria, this study showed that cry3-GFP is also present in the nucleus and especially enriched in the nucleolus. Thus, cry3 is present in all DNA containing cell compartments. This is of special interest due to the ability of cry3 to bind single stranded DNA and RNA, as shown in in vitro studies (Pokorny et al., 2008). In chloroplasts, cry3 was found to be a soluble stroma protein and SEC data indicated an association with a large, soluble complex. However, the identification of cry3 interaction partners using CoIP and subsequent mass spectrometry of the eluates failed to detect a specific candidate. Whereas CoIPs were only used to search for interacting chloroplast proteins, in lines expressing cry3-HA and cry3-GFP, a Y2H library screen was performed with a complete cDNA library including proteins of all cellular compartments. Two specific interaction partners were found: NUP205, a nuclear pore protein and DPE2, a cytosolic protein acting in starch metabolism. Further analyses have to verify the Y2H interactions and show the biological relevance of these findings if any.

In fungi, green light is absorbed by rhodopsins, opsin proteins carrying a retinal molecule as chromophore. The basidiomycete Ustilago maydis, a fungal pathogen that infects corn plants, encodes three putative photoactive opsins, called ops1 (UMAG_02629), ops2 (UMAG_00371), and ops3 (UMAG_04125). UmOps1 and UmOps2 are expressed during the whole life cycle, in axenic cultures as well as in planta, whereas UmOps3 was recently shown to be absent in axenic cultures but highly expressed during plant infection. Here we show that expression of UmOps1 and UmOps2 is induced by blue light under control of white collar 1 (Wco1). UmOps1 is mainly localized in the plasma membrane, both when expressed in HEK cells and U. maydis sporidia. In contrast, UmOps2 was mostly found intracellularly in the membranes of vacuoles. Patch-clamp studies demonstrated that both rhodopsins are green light-driven outward rectifying proton pumps. UmOps1 revealed an extraordinary pH dependency with increased activity in more acidic environment. Also, UmOps1 showed a pronounced, concentration-dependent enhancement of pump current caused by weak organic acids (WOAs), especially by acetic acid and indole-3-acetic acid (IAA). In contrast, UmOps2 showed the typical behavior of light-driven, outwardly directed proton pumps, whereas UmOps3 did not exhibit any electrogenity. With this work, insights were gained into the localization and molecular function of two U. maydis rhodopsins, paving the way for further studies on the biological role of these rhodopsins in the life cycle of U. maydis.

Im Zuge dieser Arbeit wurden diverse in planta- und in vitro- Ansätze gewählt, um die Metabolit-Bindung des Blaulichtrezeptors Cryptochrom 2 aus Arabidopsis thaliana näher zu charakterisieren. Obwohl seit 2003 die ATP-Bindefähigkeit pflanzlicher Cryptochrome bekannt ist (Bouly et al., 2003), gab es bisher keine Analyse darüber, welchen Einfluss die ATPBindung von Cryptochromen auf deren Funktion in planta hat. Die Bindestelle für ATP war für Cryptochrom 1 aufgrund von Strukturdaten bekannt, nicht aber für cry2. Ebenfalls war unbekannt, welche Aminosäureaustausche in cry2 zu einem Verlust der ATP-Bindung führen könnten. Im Rahmen dieser Arbeit konnte zunächst Tyr-399 als essentiell für die ATP-Bindung von cry2 identifiziert werden. Komplementationsstudien der Arabidopsis cry2 Mutante zeigten, dass die ATP-Bindung für cry2 nicht essentiell ist, diese aber eine deutlich verstärkende Wirkung auf die biologische Aktivität dieses Photorezeptors hat. Unter Einbeziehung der Analyse einer Trp- Triade Mutante konnte die biologische Funktion der ATP-Bindung genauer charakterisiert werden. Es zeigte sich, dass es aufgrund der ATP-Bindung zu strukturellen Änderungen des Proteins sowie zu einer Verstärkung der Photoreduktion und einer Verzögerung der Dunkelreversion kommt. Die ATP-induzierten strukturellen Änderungen sind dabei unabhängig von Licht sowie der C-terminalen Extension des Proteins. Da die zuvor in vitro nicht photoreduzierbare Trp-Triade-Mutante durch die Bindung von ATP bei Bestrahlung zumindest partiell FADH° anzureichern kann, ist wahrscheinlich, dass es durch die ATPinduzierten Konformationsänderungen zur Nutzung alternativer Elektronentransportwege in cry2 kommt. Dennoch kann ATP-Bindung die Unterbrechung des Elektronentransfers über die Trp-Triade nicht vollständig kompensieren, da die entsprechende Mutante ebenfalls biologisch weniger aktiv ist, wie hier gezeigt werden konnte. Weitere Arbeiten sind erforderlich, um die an alternativen Elektronentransferwegen beteiligten Aminosäuren zu identifizieren. Zudem wurde 3-Bromo-7-nitroindazol (3B7N) als Inhibitor von cry2 charakterisiert. Hierbei konnte gezeigt werden, dass der Austausch von Tyr-399 zu einer verminderten Bindung von 3B7N führt, sodass ATP und 3B7N vermutlich an der gleichen Stelle von cry2 binden. Der genaue Wirkmechanismus von 3B7N muss in zukünftigen Arbeiten geklärt werden., Cryptochromes (cry) are blue light receptors that together with photolyases form the so-called cryptochrome/photolyase family with members occuring in all three domains of life. Photolyases are DNA repair enzymes that remove UV-B lesions in damaged DNA. Cryptochromes lack DNA repair activity but gained important roles in regulating manifold biological responses. The model plant Arabidopsis thaliana encodes two classical cryptochromes, cry1 and cry2, with main functions in regulating photomorphogenesis and photoperiodic flowering. Prerequisite for active crys is electron transfer towards the excited flavin cofactor allowing the formation of the protein’s signalling state. In the case of plant crys the signalling state contains the semireduced radical form of the flavin, FADH°. The reduction of the resting state in the dark to the flavin’s lit state is called “photoreduction”. For cry1, Bouly et al. (Bouly et al., 2003) demonstrated for the first time that plant cryptochromes bind ATP. Subsequently, cry1’s metabolite binding site was determined in crystals of the PHR domain soaked with the non-hydrolyzable ATP analog AMP-PNP (Brautigam et al., 2004): The nucleotide is associated within the FAD cavity by a central tyrosine. However, still not much is known about the biochemical effects of ATP-binding to crys and consequences on their biological activity. The central topic of this work is the role of ATP binding to cry2. The residues in cry2 necessary for ATP-binding have not been ultimately identified by mutant studies. This is adressed in this PhD thesis by analyzing cry2 mutants with a replacement within the predicited ATP-binding site. Moreover, this work adresses, which effects ATP-binding has on cry2 in vitro. In addition, it was investigated how ATP-binding may affect the biological function of cry2 in planta. The recent results confirm that the among plant cryptochromes conserved Tyr residue 399 is essential in cry2 for ATP binding. By using in vitro assays with non-binding mutants, it could also been shown that ATP binding induces structural changes, especially in the C-terminal helix that connects the PHR domain with the C-terminal extension of the protein. Moreover, photoreduction in the cry2 wild-type protein is enhanced and FADH° is stabilized, when ATP is present. Complementation studies with transgenic Arabidopsis lines expressing the non-binding cry2 mutants in a cry2-deficient background showed that these proteins still retained biological activity. However, this remaining biological activity is reduced compaired to lines that express the wild-type protein. Consequently, ATP binding is not essential for cry2 but boosts the activity of cry2 by stabilizing the protein’s signalling state likely through conformational changes.
