Abstract

We describe a method for automatically extracting symbolic compositional rules from music corpora. Resulting rules are expressed by a combination of logic and numeric relations, and they can therefore be studied by humans. These rules can also be used for algorithmic composition, where they can be combined with each other and with manually programmed rules. We chose genetic programming (GP) as our machine learning technique, because it is capable of learning formulas consisting of both logic and numeric relations. GP was never used for this purpose to our knowledge. We therefore investigate a well understood case in this study: dissonance treatment in Palestrina’s music. We label dissonances with a custom algorithm, automatically cluster melodic fragments with labelled dissonances into different dissonance categories (passing tone, suspension etc.) with the DBSCAN algorithm, and then learn rules describing the dissonance treatment of each category with GP. Learning is based on the requirement that rules must be broad enough to cover positive examples, but narrow enough to exclude negative examples. Dissonances from a given category are used as positive examples, while dissonances from other categories, melodic fragments without dissonances, purely random melodic fragments, and slight random transformations of positive examples, are used as negative examples.

8. mRNA Biomarkers for Invasive Breast Cancer based on a Deep Feature Selection Approach

Abstract

Early detection of breast cancer and effective identification of its correct stage remain major challenges for healthcare professionals. Testing the tumour for Oestrogen Receptor and Progesterone Receptor is a standard part of the initial evaluation of breast cancer diagnosis and treatment planning. Several expression profiling studies have illustrated that the expression of these hormone receptors is linked with diverse genetic variations, which means that several mutated genes can a affect the development and progression of breast cancer and contribute to its heterogeneity. Unfortunately, due to the high dimensionality and low sample size nature of microarray data, traditional statistical feature selection techniques fail to identify genes that could act as risk factors for breast cancer. Inspired by this, we developed a deep learning-based feature extraction module with a weight interpretation method to select a subset of robust biomarkers across three different mRNA expression data sets from The Cancer Genome Atlas program (TCGA). For a discovered feature (a gene) to be accepted for further investigation, it must have been independently selected by the weight interpretation method from each of the deep feature extraction modules (each having been trained on a different data set). The small panel of discovered biomarkers was then subsequently evaluated using a range of classifiers to ascertain their predictive ability with respect to the above hormone receptor status. We observed strong evidence that the upregulation in the expression levels of highly positively weighted genes within the deep feature selection modules and the down regulation in the expression levels of the highly negatively weighted genes both indicated the strong likelihood of a patient experiencing ER+/PR+ invasive breast cancer. In addition, we discovered a number of potentially novel biomarkers worthy of further consideration.

Abstract

We study conditions for sustained growth of complexity in an abstract model of parasitic coevolution. Previous research has found that complexification is hard to achieve if the evolution of the symbiont population is constrained by the hosts but the evolution of the hosts is unconstrained, or, more generally, if the task difficulty is much higher for the symbionts than for the hosts. Here we study whether three bio inspired methods known from previous research on achieving stability in coevolution (balancing, niching, and reduced resistance) can restore complexification in such situations. We find that reduced resistance, and to a lesser degree niching, are successful if applied together with truncation selection, but not if applied together with fitness proportional selection.

Abstract

The control of multilegged robots is challenging because of the large number of sensors and actuators involved. However, the regularity inherent to gait control can be taken into account to design controllers for multilegged robots. In this paper, we show that NEATfields, a method designed for the evolution of large neural networks, can exploit this regularity to evolve significantly better gaits than those evolved by the standard NEAT method. We also show how evolved networks can control a robot with a ball-like morphology to move on a rough terrain. The success in evolving large neural networks suggests that the NEATfields method is a promising tool for studying complex behaviors in robotics and artificial life. © 2011 IEEE.

Abstract

The way genes are interpreted biases an artificial evolutionary system towards some phenotypes. When evolving artificial neural networks, methods using direct encoding have genes representing neurons and synapses, while methods employing artificial ontogeny interpret genomes as recipes for the construction of phenotypes. Here, a neuroevolution system (neuroevolution with ontogeny or NEON) is presented that can emulate a well-known neuroevolution method using direct encoding (neuroevolution of augmenting topologies or NEAT), and therefore, can solve the same kinds of tasks. Performance on challenging control and memory benchmark tasks is reported. However, the encoding used by NEON is indirect, and it is shown how characteristics of artificial ontogeny can be introduced incrementally in different phases of evolutionary search.
