- Abstract
Background: The PAOLA-1/ENGOT-ov25 trial showed that maintenance olaparib plus bevacizumab increases survival of advanced ovarian cancer patients with homologous recombination deficiency (HRD). However, decentralized solutions to test for HRD in clinical routine are scarce. The goal of this study was to retrospectively validate on tumor samples from the PAOLA-1 trial, the decentralized SeqOne assay, which relies on shallow Whole Genome Sequencing (sWGS) to capture genomic instability and targeted sequencing to determine BRCA status. Methods: The study comprised 368 patients from the PAOLA-1 trial. The SeqOne assay was compared to the Myriad MyChoice HRD test (Myriad Genetics), and results were analyzed with respect to Progression-Free Survival (PFS). Results: We found a 95% concordance between the HRD status of the two tests (95% Confidence Interval (CI); 92%−97%). The Positive Percentage Agreement (PPA) of the sWGS test was 95% (95% CI; 91%−97%) like its Negative Percentage Agreement (NPA) (95% CI; 89%−98%). In patients with HRD-positive tumors treated with olaparib plus bevacizumab, the PFS Hazard Ratio (HR) was 0.38 (95% CI; 0.26–0.54) with SeqOne assay and 0.32 (95% CI; 0.22–0.45) with the Myriad assay. In patients with HRD-negative tumors, HR was 0.99 (95% CI; 0.68–1.42) and 1.05 (95% CI; 0.70–1.57) with SeqOne and Myriad assays. Among patients with BRCA-wildtype tumors, those with HRD-positive tumors, benefited from olaparib plus bevacizumab maintenance, with HR of 0.48 (95% CI: 0.29–0.79) and of 0.38 (95% CI: 0.23 to 0.63) with the SeqOne and Myriad assay. Conclusion: The SeqOne assay offers a clinically validated approach to detect HRD.

Importance: Poly- and perfluoroalkyl substances (PFASs) are nondegradable, man-made chemicals. They accumulate in humans with potential harmful effects, especially in susceptible periods of human development, such as the first months of life. We found that, in our cohort, exclusively breastfed (EBF) infants had 3 times higher PFAS plasma levels compared with exclusively formula-fed (EFF) infants at the age of 3 months. Thus, PFASs could potentially reduce the health benefits of breastfeeding. Objective: We investigated the associations between PFAS levels at the age of 3 months and accelerated gain in fat mass during the first 6 months of life, body composition at 2 years, and whether these associations differ between EBF and EFF infants. Setting: In 372 healthy term-born infants, we longitudinally assessed anthropometrics, body composition (by air-displacement plethysmography and dual-energy X-ray absorptiometry), and visceral and subcutaneous fat (by abdominal ultrasound) until the age of 2 years. Measures: The plasma levels of 5 individual PFASs were determined by liquid chromatography–electrospray ionization–tandem mass spectrometry at the age of 3 months. Main outcomes: We studied associations between PFAS levels and outcomes using multiple regression analyses. Results: Higher early life plasma perfluorooctanoic acid and total PFAS levels were associated with an accelerated gain in fat mass percentage [FM%; >0.67 SD score (SDS)] during the first 6 months of life. Higher early life PFAS levels were associated with lower fat-free mass (FFM) SDS at the age of 2 years, but not with total FM% SDS at 2 years. Methods: In 372 healthy term-born Dutch infants, we determined PFOA and PFOS levels in human milk given at age 1 and 3 months, in 6 infant formula brands and in infant plasma at 3 months and 2 years, using liquid-chromatography-electrospray-ionization-tandem-mass-spectrometry(LC-ESI-MS/MS). We studied the associations between daily PFAS intake and predictive characteristics by multiple regression models. Results: PFOA and PFOS levels in human milk decreased between 1 and 3 months after delivery, regardless whether breastfeeding was given exclusively(EBF) or in combination with formula feeding. PFOA and PFOS could not be detected in any formula feeding. Daily PFAS intake(ng/kg) was highest in EBF-infants. Higher amount of human milk, older maternal age, lower parity and first-time breastfeeding were associated with higher daily intake. This document presents the results of a study comparing the accuracy of a cortisol immunoassay to LC-MS/MS. The study found a significant positive bias in the cortisol immunoassay compared to LC-MS/MS, but could not identify the cause of this difference. However, the study suggests that despite the bias, the cortisol immunoassay may still be considered for adrenal vein sampling (AVS) due to the minimal impact on clinical decision making. Background: Epigenetic markers are often quantified and related to disease in stored samples. While, effects of storage on stability of these markers have not been thoroughly examined. In this longitudinal study, we investigated the influence of storage time, material, temperature, and freeze-thaw cycles on stability of global DNA (hydroxy)methylation. Methods: EDTA blood was collected from 90 individuals. Blood (n = 30, group 1) and extracted DNA (n = 30, group 2) were stored at 4°C, −20°C and −80°C for 0, 1 (endpoint blood 4°C), 6, 12 or 18 months. Additionally, freeze-thaw cycles of blood and DNA samples (n = 30, group 3) were performed over three days. Global DNA methylation and hydroxymethylation (mean ± SD) were quantified using liquid chromatography–electrospray ionization–tandem mass spectrometry (LC-ESI-MS/MS) with between-run precision of 2.8% (methylation) and 6.3% (hydroxymethylation). Effects on stability were assessed using linear mixed models. Results: global DNA methylation was stable over 18 months in blood at −20°C and −80°C and DNA at 4°C and −80°C. However, at 18 months DNA methylation from DNA stored at −20°C relatively decreased −6.1% compared to baseline. Global DNA hydroxymethylation was more stable in DNA samples compared to blood, independent of temperature (p = 0.0131). Stability of global DNA methylation and hydroxymethylation was not affected up to three freeze – thaw cycles. Conclusion: Global DNA methylation and hydroxymethylation stored as blood and DNA can be used for epigenetic studies. The relevance of small differences occuring during storage depend on the expected effect size and research question.

Background and aims: Per- and polyfluoroalkyl substances (PFAS) are a potential hazard for public health. These man-made-chemicals are non-degradable with an elimination half-life of multiple years, causing accumulation in the environment and humans. Rodent studies demonstrated that PFAS are harmful, especially when present during the critical window in the first months of life. Because longitudinal data during infancy are limited, we investigated longitudinal plasma levels in infants aged 3 months and 2 years and its most important determinants. Methods: In 369 healthy term-born Dutch infants, we determined plasma PFOS, PFOA, PFHxS, PFNA and PFDA levels at age 3 months and 2 years, using liquid chromatography-electrospray-ionization-tandem-mass-spectrometry (LC-ESI-MS/MS). We studied the associations with maternal and child characteristics by multiple regression models. Results: At age 3 months, median plasma levels of PFOS, PFOA, PFHxS, PFNA and PFDA were 1.48, 2.40, 0.43, 0.23 and 0.07 ng/mL, resp. Levels decreased slightly until age 2 years to 1.30, 1.81, 0.40, 0.21 and 0.08 ng/mL, resp. Maternal age, first born, Caucasian ethnicity and exclusive breastfeeding were associated with higher infant’s plasma levels at age 3 months. Levels at 3 months were the most important predictor for PFAS levels at age 2 years. Infants with exclusive breastfeeding during the first 3 months of life (EBF) had 2–3 fold higher levels throughout infancy compared to infants with exclusive formula feeding (EFF), with PFOA levels at 3 months 3.72 ng/mL versus 1.26 ng/mL and at 2 years 3.15 ng/mL versus 1.22 ng/mL, respectively. Conclusion: Plasma PFAS levels decreased only slightly during infancy. Higher levels at age 3 months were found in Caucasian, first-born infants from older mothers and throughout infancy in EBF-infants. Our findings indicate that trans-placental transmission and breastfeeding are the most important determinants of PFAS exposure in early life.

We report on results of an all-sky search for high-energy neutrino events interacting within the IceCube neutrino detector conducted between May 2010 and May 2012. The search follows up on the previous detection of two PeV neutrino events, with improved sensitivity and extended energy coverage down to approximately 30 TeV. Twenty-six additional events were observed, substantially more than expected from atmospheric backgrounds. Combined, both searches reject a purely atmospheric origin for the twenty-eight events at the $4\sigma$ level. These twenty-eight events, which include the highest energy neutrinos ever observed, have flavors, directions, and energies inconsistent with those expected from the atmospheric muon and neutrino backgrounds. These properties are, however, consistent with generic predictions for an additional component of extraterrestrial origin., Comment: Revised version corrects the energy threshold for figure 7 (bottom) and one affiliation in the author list. The effective area (figure 7, top) is not affected and remains unchanged. The correction does not influence any of the results presented in the paper, and the text remains unchanged. We present the results of a search for neutrino point sources using the IceCube data collected between April 2008 and May 2011 with three partially completed configurations of the detector: the 40-, 59- and 79-string configurations. The live-time of this data set are 1,040 days. An unbinned maximum likelihood ratio test was used to search for an excess of neutrinos above the atmospheric background at any given direction in the sky. By adding two more years of data with improved event selection and reconstruction techniques, the sensitivity was improved by a factor 3.5 or more with respect to the previously published results obtained with the 40-string configuration of IceCube. We performed an all-sky survey and a dedicated search using a catalog of \textit{a priori} selected objects observed by other telescopes. In both searches, the data are compatible with the background-only hypothesis. In the absence of evidence for a signal, we set upper limits on the flux of muon neutrinos. For an E$^{-2}$ neutrino spectrum, the observed limits are between 0.9 and $23.2\times 10^{-12}$ TeV$^{-1}$ cm$^{-2}$s$^{-1}$. Astrophysics - High Energy Astrophysical Phenomena - Abstract
We present the results of a first search for self-annihilating dark matter in nearby galaxies and galaxy clusters using a sample of high-energy neutrinos acquired in 339.8 days of live time during 2009/10 with the IceCube neutrino observatory in its 59-string configuration. The targets of interest include the Virgo and Coma galaxy clusters, the Andromeda galaxy, and several dwarf galaxies. We obtain upper limits on the cross section as a function of the weakly interacting massive particle mass between 300 GeV and 100 TeV for the annihilation into b bbar, W+W-, \tau+\tau-, \mu+\mu-, and \nu \nu bar. A limit derived for the Virgo cluster, when assuming a large effect from subhalos, challenges the weak interacting massive particle interpretation of a recently observed GeV positron excess in cosmic rays., Comment: 10 pages, 9 figures

We report on the observation of a significant deficit of cosmic rays from the direction of the Moon with the IceCube detector. The study of this "Moon shadow" is used to characterize the angular resolution and absolute pointing capabilities of the detector. The detection is based on data taken in two periods before the completion of the detector: between April 2008 and May 2009, when IceCube operated in a partial configuration with 40 detector strings deployed in the South Pole ice, and between May 2009 and May 2010 when the detector operated with 59 strings. Using two independent analysis methods, the Moon shadow has been observed to high significance (> 6 sigma) in both detector configurations. The observed location of the shadow center is within 0.2 degrees of its expected position when geomagnetic deflection effects are taken into account. This measurement validates the directional reconstruction capabilities of IceCube., Comment: Submitted to Physical Review D

We report on the observation of two neutrino-induced events which have an estimated deposited energy in the IceCube detector of 1.04 $\pm$ 0.16 and 1.14 $\pm$ 0.17 PeV, respectively, the highest neutrino energies observed so far. These events are consistent with fully contained particle showers induced by neutral-current $\nu_{e,\mu,\tau}$ ($\bar\nu_{e,\mu,\tau}$) or charged-current $\nu_{e}$ ($\bar\nu_{e}$) interactions within the IceCube detector. The events were discovered in a search for ultra-high energy neutrinos using data corresponding to 615.9 days effective livetime. The expected number of atmospheric background is $0.082 \pm 0.004 \text{(stat)}^{+0.041}_{-0.057} \text{(syst)}$. The probability to observe two or more candidate events under the atmospheric background-only hypothesis is $2.9\times10^{-3}$ ($2.8\sigma$) taking into account the uncertainty on the expected number of background events. These two events could be a first indication of an astrophysical neutrino flux, the moderate significance, however, does not permit a definitive conclusion at this time., Comment: 7 pages, 5 figures, 1 table, accepted for publication in Physical Review Letters

The IceCube Neutrino Observatory, approximately 1 km^3 in size, is now complete with 86 strings deployed in the Antarctic ice. IceCube detects the Cherenkov radiation emitted by charged particles passing through or created in the ice. To realize the full potential of the detector, the properties of light propagation in the ice in and around the detector must be well understood. This report presents a new method of fitting the model of light propagation in the ice to a data set of in-situ light source events collected with IceCube. The resulting set of derived parameters, namely the measured values of scattering and absorption coefficients vs. depth, is presented and a comparison of IceCube data with simulations based on the new model is shown.

We report the first measurement of the atmospheric electron neutrino flux in the energy range between approximately 80 GeV and 6 TeV, using data recorded during the first year of operation of IceCube's DeepCore low energy extension. Techniques to identify neutrinos interacting within the DeepCore volume and veto muons originating outside the detector are demonstrated. A sample of 1029 events is observed in 281 days of data, of which 496 $\pm$ 66(stat.) $\pm$ 88(syst.) are estimated to be cascade events, including both electron neutrino and neutral current events. The rest of the sample includes residual backgrounds due to atmospheric muons and charged current interactions of atmospheric muon neutrinos. The flux of the atmospheric electron neutrinos is consistent with models of atmospheric neutrinos in this energy range. This constitutes the first observation of electron neutrinos and neutral current interactions in a very large volume neutrino telescope optimized for the TeV energy range., Comment: 7 pages, 4 figures (accepted by PRL)

We have performed a search for muon neutrinos from dark matter annihilation in the center of the Sun with the 79-string configuration of the IceCube neutrino telescope. For the first time, the DeepCore sub-array is included in the analysis, lowering the energy threshold and extending the search to the austral summer. The 317 days of data collected between June 2010 and May 2011 are consistent with the expected background from atmospheric muons and neutrinos. Upper limits are therefore set on the dark matter annihilation rate, with conversions to limits on spin-dependent and spin-independent WIMP-proton cross-sections for WIMP masses in the range 20 - 5000 GeV. These are the most stringent spin-dependent WIMP-proton cross-sections limits to date above 35 GeV., Comment: 7 pages, 3 figues

Gamma-ray induced air showers are notable for their lack of muons, compared to hadronic showers. Hence, air shower arrays with large underground muon detectors can select a sample greatly enriched in photon showers by rejecting showers containing muons. IceCube is sensitive to muons with energies above ~500 GeV at the surface, which provides an efficient veto system for hadronic air showers with energies above 1 PeV. One year of data from the 40-string IceCube configuration was used to perform a search for point sources and a Galactic diffuse signal. No sources were found, resulting in a 90% C.L. upper limit on the ratio of gamma rays to cosmic rays of 1.2 x 10^(-3)for the flux coming from the Galactic Plane region (-80 deg < l < -30 deg; -10 deg < b < 5 deg) in the energy range 1.2 - 6.0 PeV. In the same energy range, point source fluxes with E^(-2) spectra have been excluded at a level of (E/TeV)^2 d\Phi/dE ~ 10^(-12)-10^(-11) cm^2/s/TeV depending on source declination. The complete IceCube detector will have a better sensitivity, due to the larger detector size, improved reconstruction and vetoing techniques. Preliminary data from the nearly-final IceCube detector configuration has been used to estimate the 5 year sensitivity of the full detector. It is found to be more than an order of magnitude better, allowing the search for PeV extensions of known TeV gamma-ray emitters., Comment: submitted to PRD, 15 pages, 15 figures

We report on the observation of anisotropy in the arrival direction distribution of cosmic rays at PeV energies. The analysis is based on data taken between 2009 and 2012 with the IceTop air shower array at the South Pole. IceTop, an integral part of the IceCube detector, is sensitive to cosmic rays between 100 TeV and 1 EeV. With the current size of the IceTop data set, searches for anisotropy at the 10^-3 level can, for the first time, be extended to PeV energies. We divide the data set into two parts with median energies of 400 TeV and 2 PeV, respectively. In the low energy band, we observe a strong deficit with an angular size of about 30 degrees and an amplitude of (-1.58 +/- 0.46 (stat) +/- 0.52 (sys)) x 10^(-3) at a location consistent with previous observations of cosmic rays with the IceCube neutrino detector. The study of the high energy band shows that the anisotropy persists to PeV energies and increases in amplitude to (-3.11 +/- 0.38 (stat) +/- 0.96 (sys)) x 10^(-3)., Comment: Accepted for publication in ApJ.
