Abstract The Individual Brain Charting (IBC) is a multi-task functional Magnetic Resonance Imaging dataset acquired at high spatial-resolution and dedicated to the cognitive mapping of the human brain. It consists in the deep phenotyping of twelve individuals, covering a broad range of psychological domains suitable for functional-atlasing applications. Here, we present the inclusion of task data from both naturalistic stimuli and trial-based designs, to uncover structures of brain activation. We rely on the Fast Shared Response Model (FastSRM) to provide a data-driven solution for modelling naturalistic stimuli, typically containing many features. We show that data from left-out runs can be reconstructed using FastSRM, enabling the extraction of networks from the visual, auditory and language systems. We also present the topographic organization of the visual system through retinotopy. In total, six new tasks were added to IBC, wherein four trial-based retinotopic tasks contributed with a mapping of the visual field to the cortex. IBC is open access: source plus derivatives imaging data and meta-data are available in public repositories.

Reducing contributions from non-neuronal sources is a crucial step in functional magnetic resonance imaging (fMRI) connectivity analyses. Many viable strategies for denoising fMRI are used in the literature, and practitioners rely on denoising benchmarks for guidance in the selection of an appropriate choice for their study. However, fMRI denoising software is an ever-evolving field, and the benchmarks can quickly become obsolete as the techniques or implementations change. In this work, we present a denoising benchmark featuring a range of denoising strategies, datasets and evaluation metrics for connectivity analyses, based on the popular fMRIprep software. The benchmark prototypes an implementation of a reproducible framework, where the provided Jupyter Book enables readers to reproduce or modify the figures on the Neurolibre reproducible preprint server (https://neurolibre.org/). We demonstrate how such a reproducible benchmark can be used for continuous evaluation of research software, by comparing two versions of the fMRIprep. Most of the benchmark results were consistent with prior literature. Scrubbing, a technique which excludes time points with excessive motion, combined with global signal regression, is generally effective at noise removal. Scrubbing was generally effective, but is incompatible with statistical analyses requiring the continuous sampling of brain signal, for which a simpler strategy, using motion parameters, average activity in select brain compartments, and global signal regression, is preferred. Importantly, we found that certain denoising strategies behave inconsistently across datasets and/or versions of fMRIPrep, or had a different behavior than in previously published benchmarks. This work will hopefully provide useful guidelines for the fMRIprep users community, and highlight the importance of continuous evaluation of research methods.

Abstract The study of associations between inter-individual differences in brain structure and behaviour has a long history in psychology and neuroscience. Many associations between psychometric data, particularly intelligence and personality measures and local variations of brain structure have been reported. While the impact of such reported associations often goes beyond scientific communities, resonating in the public mind, their replicability is rarely evidenced. Previously, we have shown that associations between psychometric measures and estimates of grey matter volume (GMV) result in rarely replicated findings across large samples of healthy adults. However, the question remains if these observations are at least partly linked to the multidetermined nature of the variations in GMV, particularly within samples with wide age-range. Therefore, here we extended those evaluations and empirically investigated the replicability of associations of a broad range of psychometric variables and cortical thickness in a large cohort of healthy young adults. In line with our observations with GMV, our current analyses revealed low likelihood of significant associations and their rare replication across independent samples. We here discuss the implications of these findings within the context of accumulating evidence of the general poor replicability of structural-brain-behaviour associations, and more broadly of the replication crisis.

Abstract Associating brain systems with mental processes requires statistical analysis of brain activity across many cognitive processes. These analyses typically face a difficult compromise between scope—from domain-specific to system-level analysis—and accuracy. Using all the functional Magnetic Resonance Imaging (fMRI) statistical maps of the largest data repository available, we trained machine-learning models that decode the cognitive concepts probed in unseen studies. For this, we leveraged two comprehensive resources: NeuroVault—an open repository of fMRI statistical maps with unconstrained annotations—and Cognitive Atlas—an ontology of cognition. We labeled NeuroVault images with Cognitive Atlas concepts occurring in their associated metadata. We trained neural networks to predict these cognitive labels on tens of thousands of brain images. Overcoming the heterogeneity, imbalance and noise in the training data, we successfully decoded more than 50 classes of mental processes on a large test set. This success demonstrates that image-based meta-analyses can be undertaken at scale and with minimal manual data curation. It enables broad reverse inferences, that is, concluding on mental processes given the observed brain activity.

Abstract Background Magnetic resonance imaging (MRI) is currently considered a safe imaging technique because, unlike computed tomography, MRI does not expose patients to ionising radiation. However, conflicting literature reports possible genotoxic effects of MRI. We herein examine the chromosomal effects of repeated MRI scans by performing a longitudinal follow-up of chromosomal integrity in volunteers. Methods This ethically approved study was performed on 13 healthy volunteers (mean age 33 years) exposed to up to 26 3-T MRI sessions. The characterisation of chromosome damage in peripheral blood lymphocytes was performed using the gold-standard biodosimetry technique augmented with telomere and centromere staining. Results Cytogenetic analysis showed no detectable effect after a single MRI scan. However, repeated MRI sessions (from 10 to 20 scans) were associated with a small but significant increase in chromosomal breaks with the accumulation of cells with chromosomal terminal deletions with a coefficient of 9.5% (95% confidence interval 6.5–12.5%) per MRI (p

Cluster-level inference procedures are widely used for brain mapping. These methods compare the size of clusters obtained by thresholding brain maps to an upper bound under the global null hypothesis, computed using Random Field Theory or permutations. However, the guarantees obtained by this type of inference - i.e. at least one voxel is truly activated in the cluster - are not informative with regards to the strength of the signal therein. There is thus a need for methods to assess the amount of signal within clusters; yet such methods have to take into account that clusters are defined based on the data, which creates circularity in the inference scheme. This has motivated the use of post hoc estimates that allow statistically valid estimation of the proportion of activated voxels in clusters. In the context of fMRI data, the All-Resolutions Inference framework introduced in Rosenblatt et al. (2018) provides post hoc estimates of the proportion of activated voxels. However, this method relies on parametric threshold families, which results in conservative inference. In this paper, we leverage randomization methods to adapt to data characteristics and obtain tighter false discovery control. We obtain Notip, for Non-parametric True Discovery Proportion control: a powerful, non-parametric method that yields statistically valid guarantees on the proportion of activated voxels in data-derived clusters. Numerical experiments demonstrate substantial gains in number of detections compared with state-of-the-art methods on 36 fMRI datasets. The conditions under which the proposed method brings benefits are also discussed.

Inter-individual variability in the functional organization of the brain presents a major obstacle to identifying generalizable neural coding principles. Functional alignment—a class of methods that matches subjects’ neural signals based on their functional similarity—is a promising strategy for addressing this variability. To date, however, a range of functional alignment methods have been proposed and their relative performance is still unclear. In this work, we benchmark five functional alignment methods for inter-subject decoding on four publicly available datasets. Specifically, we consider three existing methods: piecewise Procrustes, searchlight Procrustes, and piecewise Optimal Transport. We also introduce and benchmark two new extensions of functional alignment methods: piecewise Shared Response Modelling (SRM), and intra-subject alignment. We find that functional alignment generally improves inter-subject decoding accuracy though the best performing method depends on the research context. Specifically, SRM and Optimal Transport perform well at both the region-of-interest level of analysis as well as at the whole-brain scale when aggregated through a piecewise scheme. We also benchmark the computational efficiency of each of the surveyed methods, providing insight into their usability and scalability. Taking inter-subject decoding accuracy as a quantification of inter-subject similarity, our results support the use of functional alignment to improve inter-subject comparisons in the face of variable structure-function organization. We provide open implementations of all methods used.

In brain imaging, decoding is widely used to infer relationships between brain and cognition, or to craft brain-imaging biomarkers of pathologies. Yet, standard decoding procedures do not come with statistical guarantees, and thus do not give confidence bounds to interpret the pattern maps that they produce. Indeed, in whole-brain decoding settings, the number of explanatory variables is much greater than the number of samples, hence classical statistical inference methodology cannot be applied. Specifically, the standard practice that consists in thresholding decoding maps is not a correct inference procedure. We contribute a new statistical-testing framework for this type of inference. To overcome the statistical inefficiency of voxel-level control, we generalize the Family Wise Error Rate (FWER) to account for a spatial tolerance δ, introducing the δ-Family Wise Error Rate (δ-FWER). Then, we present a decoding procedure that can control the δ-FWER: the Ensemble of Clustered Desparsified Lasso (EnCluDL), a procedure for multivariate statistical inference on high-dimensional structured data. We evaluate the statistical properties of EnCluDL with a thorough empirical study, along with three alternative procedures including decoder map thresholding. We show that EnCluDL exhibits the best recovery properties while ensuring the expected statistical control.

Cognitive brain imaging is accumulating datasets about the neural substrate of many different mental processes. Yet, most studies are based on few subjects and have low statistical power. Analyzing data across studies could bring more statistical power; yet the current brain-imaging analytic framework cannot be used at scale as it requires casting all cognitive tasks in a unified theoretical framework. We introduce a new methodology to analyze brain responses across tasks without a joint model of the psychological processes. The method boosts statistical power in small studies with specific cognitive focus by analyzing them jointly with large studies that probe less focal mental processes. Our approach improves decoding performance for 80% of 35 widely-different functional-imaging studies. It finds commonalities across tasks in a data-driven way, via common brain representations that predict mental processes. These are brain networks tuned to psychological manipulations. They outline interpretable and plausible brain structures. The extracted networks have been made available; they can be readily reused in new neuro-imaging studies. We provide a multi-study decoding tool to adapt to new data.

A key goal in neuroscience is to understand brain mechanisms of cognitive functions. An emerging approach is “brain decoding”, which consists of inferring a set of experimental conditions performed by a participant, using pattern classification of brain activity. Few works so far have attempted to train a brain decoding model that would generalize across many different cognitive tasks drawn from multiple cognitive domains. To tackle this problem, we proposed a multidomain brain decoder that automatically learns the spatiotemporal dynamics of brain response within a short time window using a deep learning approach. We evaluated the decoding model on a large population of 1200 participants, under 21 different experimental conditions spanning six different cognitive domains, acquired from the Human Connectome Project task-fMRI database. Using a 10s window of fMRI response, the 21 cognitive states were identified with a test accuracy of 90% (chance level 4.8%). Performance remained good when using a 6s window (82%). It was even feasible to decode cognitive states from a single fMRI volume (720ms), with the performance following the shape of the hemodynamic response. Moreover, a saliency map analysis demonstrated that the high decoding performance was driven by the response of biologically meaningful brain regions. Together, we provide an automated tool to annotate human brain activity with fine temporal resolution and fine cognitive granularity. Our model shows potential applications as a reference model for domain adaptation, possibly making contributions in a variety of domains, including neurological and psychiatric disorders.

Functional neuroimaging provides the unique opportunity to characterize brain regions based on their response to tasks or ongoing activity. As such, it holds the premise to capture brain spatial organization. Yet, the conceptual framework to describe this organization has remained elusive: on the one hand, parcellations build implicitly on a piecewise constant organization, i.e. flat regions separated by sharp boundaries; on the other hand, the recently popularized concept of functional gradient hints instead at a smooth structure. Noting that both views converge to a topographic scheme that pieces together local variations of functional features, we perform a quantitative assessment of local gradient-based models. Using as a driving case the prediction of functional Magnetic Resonance Imaging (fMRI) data —concretely, the prediction of task-fMRI from rest-fMRI maps across subjects— we develop a parcel-wise linear regression model based on a dictionary of reference topographies. Our method uses multiple random parcellations —as opposed to a single fixed parcellation— and aggregates estimates across these parcellations to predict functional features in left-out subjects. Our experiments demonstrate the existence of an optimal cardinality of the parcellation to capture local gradients of functional maps.

Population imaging markedly increased the size of functional-imaging datasets, shedding new light on the neural basis of inter-individual differences. Analyzing these large data entails new scalability challenges, computational and statistical. For this reason, brain images are typically summarized in a few signals, for instance reducing voxel-level measures with brain atlases or functional modes. A good choice of the corresponding brain networks is important, as most data analyses start from these reduced signals. We contribute finely-resolved atlases of functional modes, comprising from 64 to 1024 networks. These dictionaries of functional modes (DiFuMo) are trained on millions of fMRI functional brain volumes of total size 2.4 ​TB, spanned over 27 studies and many research groups. We demonstrate the benefits of extracting reduced signals on our fine-grain atlases for many classic functional data analysis pipelines: stimuli decoding from 12,334 brain responses, standard GLM analysis of fMRI across sessions and individuals, extraction of resting-state functional-connectomes biomarkers for 2500 individuals, data compression and meta-analysis over more than 15,000 statistical maps. In each of these analysis scenarii, we compare the performance of our functional atlases with that of other popular references, and to a simple voxel-level analysis. Results highlight the importance of using high-dimensional “soft” functional atlases, to represent and analyze brain activity while capturing its functional gradients. Analyses on high-dimensional modes achieve similar statistical performance as at the voxel level, but with much reduced computational cost and higher interpretability. In addition to making them available, we provide meaningful names for these modes, based on their anatomical location. It will facilitate reporting of results.

Summary: In the 20th century, many advances in biological knowledge and evidence-based medicine were supported by p values and accompanying methods. In the early 21st century, ambitions toward precision medicine place a premium on detailed predictions for single individuals. The shift causes tension between traditional regression methods used to infer statistically significant group differences and burgeoning predictive analysis tools suited to forecast an individual's future. Our comparison applies linear models for identifying significant contributing variables and for finding the most predictive variable sets. In systematic data simulations and common medical datasets, we explored how variables identified as significantly relevant and variables identified as predictively relevant can agree or diverge. Across analysis scenarios, even small predictive performances typically coincided with finding underlying significant statistical relationships, but not vice versa. More complete understanding of different ways to define “important” associations is a prerequisite for reproducible research and advances toward personalizing medical care. The Bigger Picture: Across research communities, the analysis goals of inference and prediction are two sides of a coin. Many empirical studies leaning on statistical significance typically focus interpretation on the best p values obtained for one or a few variables. In contrast, many empirical studies dedicated to prediction are backed up by cross-validated model performance on fresh data points.In a future of single-patient prediction from big biomedical data, it may become central that modeling for inference and modeling for prediction are related but importantly different. The relevant subset of variables identified based on p values or based on predictive value can converge or diverge depending on the data scenario. We show that diverging conclusions can emerge even when the data are identical and when widespread linear models are used. Awareness of the relative strengths and weaknesses of both “data-analysis cultures” may become unavoidable in navigating between complementary goals in scientific inquiry.

Magnetoencephalography and electroencephalography (M/EEG) are non-invasive modalities that measure the weak electromagnetic fields generated by neural activity. Estimating the location and magnitude of the current sources that generated these electromagnetic fields is an inverse problem. Although it can be cast as a linear regression, this problem is severely ill-posed as the number of observations, which equals the number of sensors, is small. When considering a group study, a common approach consists in carrying out the regression tasks independently for each subject using techniques such as MNE or sLORETA. An alternative is to jointly localize sources for all subjects taken together, while enforcing some similarity between them. By pooling S subjects in a single joint regression, the number of observations is S times larger, potentially making the problem better posed and offering the ability to identify more sources with greater precision. Here we show how the coupling of the different regression problems can be done through a multi-task regularization that promotes focal source estimates. To take into account intersubject variabilities, we propose the Minimum Wasserstein Estimates (MWE). Thanks to a new joint regression method based on optimal transport (OT) metrics, MWE does not enforce perfect overlap of activation foci for all subjects but rather promotes spatial proximity on the cortical mantle. Besides, by estimating the noise level of each subject, MWE copes with the subject-specific signal-to-noise ratios with only one regularization parameter. On realistic simulations, MWE decreases the localization error by up to 4 ​mm per source compared to individual solutions. Experiments on the Cam-CAN dataset show improvements in spatial specificity in population imaging compared to individual models such as dSPM as well as a state-of-the-art Bayesian group level model. Our analysis of a multimodal dataset shows how multi-subject source localization reduces the gap between MEG and fMRI for brain mapping.

Reaching a global view of brain organization requires assembling evidence on widely different mental processes and mechanisms. The variety of human neuroscience concepts and terminology poses a fundamental challenge to relating brain imaging results across the scientific literature. Existing meta-analysis methods perform statistical tests on sets of publications associated with a particular concept. Thus, large-scale meta-analyses only tackle single terms that occur frequently. We propose a new paradigm, focusing on prediction rather than inference. Our multivariate model predicts the spatial distribution of neurological observations, given text describing an experiment, cognitive process, or disease. This approach handles text of arbitrary length and terms that are too rare for standard meta-analysis. We capture the relationships and neural correlates of 7547 neuroscience terms across 13 459 neuroimaging publications. The resulting meta-analytic tool, neuroquery.org, can ground hypothesis generation and data-analysis priors on a comprehensive view of published findings on the brain.

Abstract Categorical diagnoses from the Diagnostic and Statistical Manual of Mental Disorders (DSM) or International Classification of Diseases (ICD) manuals are increasingly found to be incongruent with emerging neuroscientific evidence that points towards shared neurobiological dysfunction underlying attention deficit/hyperactivity disorder and autism spectrum disorder. Using resting-state functional magnetic resonance imaging data, functional connectivity of the default mode network, the dorsal attention and salience network was studied in 1305 typically developing and diagnosed participants. A transdiagnostic hierarchical Bayesian modeling framework combining Indian Buffet Processes and Latent Dirichlet Allocation was proposed to address the urgent need for objective brain-derived measures that can acknowledge shared brain network dysfunction in both disorders. We identified three main variation factors characterized by distinct coupling patterns of the temporoparietal cortices in the default mode network with the dorsal attention and salience network. The brain-derived factors were demonstrated to effectively capture the underlying neural dysfunction shared in both disorders more accurately, and to enable more reliable diagnoses of neurobiological dysfunction. The brain-derived phenotypes alone allowed for a classification accuracy reflecting an underlying neuropathology of 67.33% (+/−3.07) in new individuals, which significantly outperformed the 46.73% (+/−3.97) accuracy of categorical diagnoses. Our results provide initial evidence that shared neural dysfunction in ADHD and ASD can be derived from conventional brain recordings in a data-led fashion. Our work is encouraging to pursue a translational endeavor to find and further study brain-derived phenotypes, which could potentially be used to improve clinical decision-making and optimize treatment in the future.

Altered brain connectivity has been described in people with Parkinson's disease and in response to dopaminergic medications. However, it is unclear whether dopaminergic medications primarily ‘normalize’ disease related connectivity changes or if they induce unique alterations in brain connectivity. Further, it is unclear how these disease- and medication-associated changes in brain connectivity relate differently to specific motor manifestations of disease, such as bradykinesia/rigidity and tremor. In this study, we applied a novel covariance projection approach in combination with a bootstrapped permutation test to resting state functional MRI data from 57 Parkinson's disease and 20 healthy control participants to determine the Parkinson's medication-state and disease-state connectivity changes associated with different motor manifestations of disease. First, we identified brain connections that best classified Parkinson's disease ON versus OFF dopamine and Parkinson's disease versus healthy controls, achieving 96.9±5.9% and 72.7±12.4% classification accuracy, respectively. Second, we investigated the connections that significantly contribute to the classifications. We found that the connections greater in Parkinson's disease OFF compared to ON dopamine are primarily between motor (cerebellum and putamen) and posterior cortical regions, such as the posterior cingulate cortex. By contrast, connections that are greater in ON compared to OFF dopamine are between the right and left medial prefrontal cortex. We also identified the connections that are greater in healthy control compared to Parkinson's disease and found the most significant connections are associated with primary motor regions, such as the striatum and the supplementary motor area. Notably, these are different connections than those identified in Parkinson's disease OFF compared to ON. Third, we determined which of the Parkinson's medication-state and disease-state connections are associated with the severity of different motor symptoms. We found two connections correlate with both bradykinesia/rigidity severity and tremor severity, whereas four connections correlate with only bradykinesia/rigidity severity, and five connections correlate with only tremor severity. Connections that correlate with only tremor severity are anchored by the cerebellum and the supplemental motor area, but only those connections that include the supplemental motor area predict dopaminergic improvement in tremor. Our results suggest that dopaminergic medications do not simply ‘normalize’ abnormal brain connectivity associated with Parkinson's disease, but rather dopamine drives distinct connectivity changes, only some of which are associated with improved motor symptoms. In addition, the dissociation between of connections related to severity of bradykinesia/rigidity versus tremor highlights the distinct abnormalities in brain circuitry underlying these specific motor symptoms. To map the neural substrate of mental function, cognitive neuroimaging relies on controlled psychological manipulations that engage brain systems associated with specific cognitive processes. In order to build comprehensive atlases of cognitive function in the brain, it must assemble maps for many different cognitive processes, which often evoke overlapping patterns of activation. Such data aggregation faces contrasting goals: on the one hand finding correspondences across vastly different cognitive experiments, while on the other hand precisely describing the function of any given brain region. Here we introduce a new analysis framework that tackles these difficulties and thereby enables the generation of brain atlases for cognitive function. The approach leverages ontologies of cognitive concepts and multi-label brain decoding to map the neural substrate of these concepts. We demonstrate the approach by building an atlas of functional brain organization based on 30 diverse functional neuroimaging studies, totaling 196 different experimental conditions. Unlike conventional brain mapping, this functional atlas supports robust reverse inference: predicting the mental processes from brain activity in the regions delineated by the atlas. To establish that this reverse inference is indeed governed by the corresponding concepts, and not idiosyncrasies of experimental designs, we show that it can accurately decode the cognitive concepts recruited in new tasks. These results demonstrate that aggregating independent task-fMRI studies can provide a more precise global atlas of selective associations between brain and cognition.

In Echo-Planar Imaging (EPI)-based Magnetic Resonance Imaging (MRI), inter-subject registration typically uses the subject's T1-weighted (T1w) anatomical image to learn deformations of the subject's brain onto a template. The estimated deformation fields are then applied to the subject's EPI scans (functional or diffusion-weighted images) to warp the latter to a template space. Historically, such indirect T1w-based registration was motivated by the lack of clear anatomical details in low-resolution EPI images: a direct registration of the EPI scans to template space would be futile. A central prerequisite in such indirect methods is that the anatomical (aka the T1w) image of each subject is well aligned with their EPI images via rigid coregistration. We provide experimental evidence that things have changed: nowadays, there is a decent amount of anatomical contrast in high-resolution EPI data. That notwithstanding, EPI distortions due to B0 inhomogeneities cannot be fully corrected. Residual uncorrected distortions induce non-rigid deformations between the EPI scans and the same subject's anatomical scan. In this manuscript, we contribute a computationally cheap pipeline that leverages the high spatial resolution of modern EPI scans for direct inter-subject matching. Our pipeline is direct and does not rely on the T1w scan to estimate the inter-subject deformation. Results on a large dataset show that this new pipeline outperforms the classical indirect T1w-based registration scheme, across a variety of post-registration quality-assessment metrics including: Normalized Mutual Information, relative variance (variance-to-mean ratio), and to a lesser extent, improved peaks of group-level General Linear Model (GLM) activation maps.

Systems neuroscience has identified a set of canonical large-scale networks in humans. These have predominantly been characterized by resting-state analyses of the task-unconstrained, mind-wandering brain. Their explicit relationship to defined task performance is largely unknown and remains challenging. The present work contributes a multivariate statistical learning approach that can extract the major brain networks and quantify their configuration during various psychological tasks. The method is validated in two extensive datasets (n = 500 and n = 81) by model-based generation of synthetic activity maps from recombination of shared network topographies. To study a use case, we formally revisited the poorly understood difference between neural activity underlying idling versus goal-directed behavior. We demonstrate that task-specific neural activity patterns can be explained by plausible combinations of resting-state networks. The possibility of decomposing a mental task into the relative contributions of major brain networks, the "network co-occurrence architecture" of a given task, opens an alternative access to the neural substrates of human cognition.

In brain imaging, solving learning problems in multi-subjects settings is difficult because of the differences that exist across individuals. Here we introduce a novel classification framework based on group-invariant graphical representations, allowing to overcome the inter-subject variability present in functional magnetic resonance imaging (fMRI) data and to perform multivariate pattern analysis across subjects. Our contribution is twofold: first, we propose an unsupervised representation learning scheme that encodes all relevant characteristics of distributed fMRI patterns into attributed graphs; second, we introduce a custom-designed graph kernel that exploits all these characteristics and makes it possible to perform supervised learning (here, classification) directly in graph space. The well-foundedness of our technique and the robustness of the performance to the parameter setting are demonstrated through inter-subject classification experiments conducted on both artificial data and a real fMRI experiment aimed at characterizing local cortical representations. Our results show that our framework produces accurate inter-subject predictions and that it outperforms a wide range of state-of-the-art vector- and parcel-based classification methods. Schizophrenia is a psychiatric disorder that has eluded characterization in terms of local abnormalities of brain activity, and is hypothesized to affect the collective, "emergent" working of the brain. Indeed, several recent publications have demonstrated that functional networks in the schizophrenic brain display disrupted topological properties. However, is it possible to explain such abnormalities just by alteration of local activation patterns? This work suggests a negative answer to this question, demonstrating that significant disruption of the topological and spatial structure of functional MRI networks in schizophrenia (a) cannot be explained by a disruption to area-based task-dependent responses, i.e. indeed relates to the emergent properties, (b) is global in nature, affecting most dramatically long-distance correlations, and (c) can be leveraged to achieve high classification accuracy (93%) when discriminating between schizophrenic vs control subjects based just on a single fMRI experiment using a simple auditory task. While the prior work on schizophrenia networks has been primarily focused on discovering statistically significant differences in network properties, this work extends the prior art by exploring the generalization (prediction) ability of network models for schizophrenia, which is not necessarily captured by such significance tests.

Inverse inference has recently become a popular approach for analyzing neuroimaging data, by quantifying the amount of information contained in brain images on perceptual, cognitive, and behavioral parameters. As it outlines brain regions that convey information for an accurate prediction of the parameter of interest, it allows to understand how the corresponding information is encoded in the brain. However, it relies on a prediction function that is plagued by the curse of dimensionality, as there are far more features (voxels) than samples (images), and dimension reduction is thus a mandatory step. We introduce in this paper a new model, called Multiclass Sparse Bayesian Regression (MCBR), that, unlike classical alternatives, automatically adapts the amount of regularization to the available data. MCBR consists in grouping features into several classes and then regularizing each class differently in order to apply an adaptive and efficient regularization. We detail these framework and validate our algorithm on simulated and real neuroimaging data sets, showing that it performs better than reference methods while yielding interpretable clusters of features.

This paper exploits the idea that each individual brain region has a specific connection profile to create parcellations of the cortical mantle using MR diffusion imaging. The parcellation is performed in two steps. First, the cortical mantle is split at a macroscopic level into 36 large gyri using a sulcus recognition system. Then, for each voxel of the cortex, a connection profile is computed using a probabilistic tractography framework. The tractography is performed from q-ball fields using regularized particle trajectories. Fiber ODF are inferred from the q-balls using a sharpening process focusing the weight around the q-ball local maxima. A sophisticated mask of propagation computed from a T1-weighted image perfectly aligned with the diffusion data prevents the particles from crossing the cortical folds. During propagation, the particles father child particles in order to improve the sampling of the long fascicles. For each voxel, intersection of the particle trajectories with the gyri lead to a connectivity profile made up of only 36 connection strengths. These profiles are clustered on a gyrus by gyrus basis using a K-means approach including spatial regularization. The reproducibility of the results is studied for three subjects using spatial normalization.
