In tropical beef cattle production systems, animals are commonly raised on pastures, exposing them to potential stressors. The end of gestation typically overlaps with a dry period characterized by limited food availability. Late gestation is pivotal for fetal development, making it an ideal scenario for inter- and transgenerational effects of the maternal gestational environment. Intergenerational effects occur due to exposure during gestation, impacting the development of the embryo and its future germline. Transgenerational effects, however, extend beyond direct exposure to the subsequent generations. The objective of the present study was to verify these effects on the post-natal performance of zebu beef cattle. We extended the use of a reaction norm model to identify genetic variation in the animals' responses to transgenerational effects. The inter- and transgenerational effects were predominantly positive (-0.09% to 19.74%) for growth and reproductive traits, indicating improved animal performance on the phenotypic scale in more favourable maternal gestational environments. Additionally, these effects were more pronounced in the reproductive performance of females. On average, the ratio of direct additive genetic variances of the slope and intercept of the reaction norm ranged from 1.23% to 3.60% for direct and from 10.17% to 11.42% for maternal effects. Despite its relatively modest magnitude, this variation proved sufficient to prompt modifications in parameter estimates. The average percentage variation of direct heritability estimates ranged from 19.3% for scrotal circumference to 33.2% for yearling weight across the environmental descriptors evaluated. Genetic correlations between distant environments for the studied traits were generally high for direct effects and far from unity for maternal effects. Changes in EBV rankings of sires across different gestational environments were also observed. Due to the multifaceted nature of inter- and transgenerational effects of the maternal gestational environment on various traits of beef cattle raised under tropical pasture conditions, they should not be overlooked by producers and breeders. There were differences in the specific response of beef cattle to variations in the quality of the maternal gestational environment, which can be partially explained by transgenerational epigenetic inheritance. In beef cattle, the selection for higher weights at young ages has been questioned with the argument that this criterion may increase the adult weight of cows, resulting in higher costs. Therefore, selection criteria should be employed to increase weights at young ages with minimal impact on the adult weight of cows. Additionally, the relationship between measures of cow production efficiency and other well-established selection criteria in breeding programs remains poorly understood. The objective of this study was to longitudinally evaluate the relationship between the weaning index (WIndex) as a measure of efficiency and growth traits of the cows. Possible changes over time in WIndex due to selection applied for yearling weight (YW) were also investigated. The WIndex was proposed to maximize genetic response in the weaning weight of the calf while maintaining genetic gain in BW of the cow at zero. A random regression model was adopted to estimate correlations between WIndex, BW, hip height (HH), and body condition score (BCS) using records of Nelore cows from three lines. Genetic trends were calculated for the control line (NeC) and lines selected for greater YW (NeS and NeT). The age of 3 years was the most critical for the weaning efficiency of the cows. At this stage, young cows are still growing and wean lighter calves than their adult counterparts. The genetic correlation estimates between WIndex and BW (-0.58 to 0.04), HH (-0.05 to -0.34), and BCS (-0.51 to -0.17) were close to zero or negative. BW and HH were strongly correlated genetically across all ages (0.73-0.76). In general, HH exhibited a weak and negative genetic relationship with BCS. The genetic correlation between BW and BCS was stronger for advanced ages (0.45-0.68). In lines selected for YW, important increases in WIndex were observed. However, NeS has been selected since the 1980s until the present for YW, and thus, it showed a more pronounced trend of increasing BW and, consequently, a more modest trend of increasing WIndex compared to NeT. In contrast, WIndex exhibited a trend close to zero for NeC. In this context, monitoring HH and BCS can be useful to avoid losses in the weaning efficiency of cows. Furthermore, we suggest that one way to mitigate efficiency losses in calf production could involve stabilizing the BW of cows and increasing the weaning weight of calves using the WIndex., (Copyright © 2023 The Authors. With global warming, there are growing challenges for raising taurine and composite beef cattle populations in tropical regions, including elevated temperatures, limited forage availability, parasite infestation, and infectious diseases. These environmental factors can trigger specific physiological responses in the developing fetus, which may have long-term implications on its performance. Therefore, the main objective of this study was to assess the influence of naturally induced thermal stress during the gestation period on the subsequent performance of tropical composite beef cattle progeny. Furthermore, we aimed to investigate the impact of genotype-by-gestational thermal environment interaction (G×Eg) on traits under selection pressure in the breeding population. A total of 157,414 animals from 58 farms located in various Brazilian states were recorded for birth weight (BW), preweaning weight gain (PWG), yearling weight (YW), hip height (HH), scrotal circumference (SC), and days to first calving (DFC). We first applied a linear regression model to the BW data, which revealed that the last 40 d of gestation were suitable for calculating the mean temperature humidity index (THIg). Subsequent regression analyses revealed that for every 10-unit increase in THIg, detrimental effects of approximately 1.13% to 16.34% are expected for all traits evaluated. Genetic parameters were estimated through a reaction norm model using THIg as the environmental descriptor. The posterior means of heritability estimates (SD) were 0.35 (0.07), 0.25 (0.03), 0.31 (0.03), 0.37 (0.01), 0.29 (0.07), and 0.20 (0.09) for the direct effect of BW, PWG, YW, HH, SC, and DFC, respectively. These estimates varied along the range of THIg values, suggesting a variable response to selection depending on the thermal environment during gestation. Genetic correlation estimates between more divergent THIg values were low or negative for YW, PWG, and DFC, indicating that the best-performing individuals at low THIg values may not perform as well at high THIg values and vice versa. Overall, thermal stress during gestation impacts the future performance of beef cattle offspring. Our results indicate the need for developing effective breeding strategies that take into account G×Eg effects and the re-ranking of breeding animals along the THIg scale, particularly for traits such as DFC that are highly sensitive to thermal stress., (© The Author(s) 2024. Stayability (STAY) is a way to evaluate the productive longevity of females. Measuring the STAY at each cow calving allows earlier indicators of longevity to be obtained. Our objective with this study was to verify the association between STAY and consecutive calvings and traits potentially used as selection criteria in beef cattle, such as age at first calving (AFC), days to calving (DC), weaning weight (WW), and yearling weight (YW). Data from the Nelore, Angus/Brangus, and Hereford/Braford breeds were used. The estimation of variance components and subsequent prediction of breeding values were performed for all traits. The estimated breeding values (EBV) were used to analyse the association between STAY and the other traits. The Pearson's correlation estimated between the EBV for the intercept coefficient for STAY to consecutive calvings and those of AFC, DC, WW (direct and maternal effects), and YW was favourable and of low magnitude (<0.25) depending on the breed studied. The influence of the genetic merit of AFC on the chance of selection for STAY was favourable and relevant regardless of the intensity of selection and breed. DC and WW (maternal effect) traits were favourably influenced by the chance of selection for STAY, irrespective of breed. The WW (direct effect) did not affect the chance of selection for STAY for the Nelore and Hereford/Braford breeds and negatively influenced, but to a small extent, the Angus/Brangus breed. For YW, an increase in genetic merit affected the chances of selection for STAY, depending on the breed and selection intensity evaluated. The influence of the genetic merit for AFC, DC, and WW (maternal effect) on the chance of selection for STAY to consecutive calvings was favourable and relevant regardless of the selection intensity scenario evaluated. The WW (direct effect) did not influence the chance of selection for STAY. The prenatal environment is recognized as crucial for the postnatal performance in cattle. In tropical regions, pregnant beef cows commonly experience nutritional restriction during the second half of the gestation period. Thus, the present study was designed to analyze the genotype by prenatal environment interaction (G × Epn) and to identify genomic regions associated with the level and response in growth and reproduction-related traits of beef cattle to changes in the prenatal environment. A reaction norm model was applied to data from two Nelore herds using the solutions of contemporary groups for birth weight as a descriptor variable of the gestational environment quality. A better gestational environment favored weights until weaning, scrotal circumference at yearling, and days to first calving of the offspring. The G × Epn was strong enough to result in heterogeneity of variance components and genetic parameters in addition to reranking of estimated breeding values and SNPs effects. Several genomic regions associated with the level of performance and specific responses of the animals to variations in the gestational environment were revealed, which harbor QTLs and can be exploited for selection purposes. Therefore, genetic evaluation models considering G × Epn and special management and nutrition care for pregnant cows are recommended.

Jewel tetra ( Hyphessobrycon eques ) is a freshwater fish found in several rivers and basins in South America. The present study is the first study to create a panel of microsatellite markers for detecting genetic diversity in H. eques and evaluating the application of these markers in Serrapinnus notomelas . In total, 44 individuals were genotyped from the natural (WIL, n  = 20) and stock in captivity (CAP, n  = 24) population. Moreover, 19 microsatellite markers were obtained, of which only 8 loci presented a high degree polymorphism. In total, 45 alleles were detected, ranging from 126 bp (Hype2G2) to 420 bp (Hype2E2). The Hardy-Weinberg equilibrium ( p  < 0.05) revealed significant difference in one locus in WIL (Hype1G4) and three loci in CAP (Hype1F4, Hype2C3, and Hype2G2). Null alleles ( p  < 0.05) were present in only one locus (Hype1G4). The WIL and CAP populations revealed high genetic diversity during F ST analysis. The cross-amplification test for S. notomelas revealed that only two loci (Hype2C3 and Hype2G2B) presented satisfactory transferability results. The developed microsatellite primers will be useful in studying the genetic diversity and population structure of H. eques in wild populations and fish farms in the Brazilian and other South American basins.

The present study evaluated the heat stress response pattern of dual-purpose Guzerá cattle for test-day (TD) milk yield records of first lactation and estimated genetic parameters and trends related to heat stress. A total of 31,435 TD records from 4,486 first lactations of Guzerá cows, collected between 1986 and 2012, were analysed. Two random regression models considered days in milk (DIM) and/or temperature × humidity-dependent (THI) covariate. Impacts of -0.037, -0.019 and -0.006 kg/day/THI for initial and intermediate stages of lactation were observed when considering the mean maximum daily temperature and humidity to calculate THI. Heritability estimates ranged from 0.16 to 0.35 throughout lactation and THI values, suggesting the possibility to expect gains from selection for such trait. The variable trajectory of breeding values for dual-purpose Guzerá sires in response to changes in THI values confirms that the genotype × environment interaction due to heat stress can have some effect on TD milk yield. Despite the high dairy performance of Guzerá cattle under heat stress, estimated genetic trends showed a progressive reduction in heat tolerance. The objectives of the present study were: 1) to investigate variation in the genetic component of heat stress for nonreturn rate at 56 days after first artificial insemination (NR56); 2) to identify and characterize the genotype by environment interaction (G × E) due to heat stress for NR56 of Brazilian Holstein cattle. A linear random regression model (reaction norm model) was applied to 51,748 NR56 records of 28,595 heifers and multiparous cows. The decline in NR56 due to heat stress was more pronounced in milking cows compared to heifers. The age of females at first artificial insemination and temperature-humidity index (THI) exerted an important influence on the genetic parameters of NR56. Several evidence of G × E on NR56 were found as the high slope/intercept ratio and frequent intersection of reaction norms. Additionally, the genetic correlation between NR56 at opposite extremes of the THI scale reached estimates below zero, indicating that few of the same genes are responsible for NR56 under conditions of thermoneutrality and heat stress. The genetic evaluation and selection for NR56 in Holstein cattle reared under (sub)tropical conditions should therefore take into consideration the genetic variation on age at insemination and G × E due to heat stress., (Copyright © 2017 Elsevier Inc. Tropical and sub-tropical climates are characterized by high temperature and humidity, during at least part of the year. Consequently, heat stress is common in Holstein cattle and productive and reproductive losses are frequent. Our objectives were as follows: (1) to quantify losses in production and quality of milk due to heat stress; (2) to estimate genetic correlations within and between milk yield (MY) and milk quality traits; and (3) to evaluate the trends of genetic components of tolerance to heat stress in multiple lactations of Brazilian Holstein cows. Thus, nine analyses using two-trait random regression animal models were carried out to estimate variance components and genetic parameters over temperature-humidity index (THI) values for MY and milk quality traits (three lactations: MY×fat percentage (F%), MY×protein percentage (P%) and MY×somatic cell score (SCS)) of Brazilian Holstein cattle. It was demonstrated that the effects of heat stress can be harmful for traits related to milk production and milk quality of Holstein cattle even though most herds were maintained in a modified environment, for example, with fans and sprinklers. For MY, the effect of heat stress was more detrimental in advanced lactations (-0.22 to -0.52 kg/day per increase of 1 THI unit). In general, the mean heritability estimates were higher for lower THI values and longer days in milk for all traits. In contrast, the heritability estimates for SCS increased with increasing THI values in the second and third lactation. For each trait studied, lower genetic correlations (different from unity) were observed between opposite extremes of THI (THI 47 v. THI 80) and in advanced lactations. The genetic correlations between MY and milk quality trait varied across the THI scale and lactations. The genotype×environment interaction due to heat stress was more important for MY and SCS, particularly in advanced lactations, and can affect the genetic relationship between MY and milk quality traits. Selection for higher MY, F% or P% may result in a poor response of the animals to heat stress, as a genetic antagonism was observed between the general production level and specific ability to respond to heat stress for these traits. Genetic trends confirm the adverse responses in the genetic components of heat stress over the years for milk production and quality. Consequently, the selection of Holstein cattle raised in modified environments in both tropical and sub-tropical regions should take into consideration the genetic variation in heat stress.

The productivity of herds may be negatively affected by inbreeding depression, and it is important to know how intense is this effect on the livestock performance. We performed a comprehensive analysis involving five Zebu breeds reared in Brazil to estimate inbreeding depression in productive and reproductive traits. Inbreeding depression was estimated for 13 traits by including the individual inbreeding rate as a linear covariate in the standard genetic evaluation models. For all breeds and for almost all traits (no effect was observed on gestation length), the performance of the animals was compromised by an increase in inbreeding. The average inbreeding depression was -0.222% and -0.859% per 1% of inbreeding for linear regression coefficients scaled on the percentage of mean (β m ) and standard deviation (β σ ), respectively. The means for β m (and β σ ) were -0.269% (-1.202%) for weight/growth traits and -0.174% (-0.546%) for reproductive traits. Hence, inbreeding depression is more pronounced in weight/growth traits than in reproductive traits. The objective of this study was to perform a genome-wide association study (GWAS) to detect chromosome regions associated with indicator traits of sexual precocity in Nellore cattle. Data from Nellore animals belonging to farms which participate in the DeltaGen® and Paint® animal breeding programs, were used. The traits used in this study were the occurrence of early pregnancy (EP) and scrotal circumference (SC). Data from 72,675 females and 83,911 males with phenotypes were used; of these, 1,770 females and 1,680 males were genotyped. The SNP effects were estimated with a single-step procedure (WssGBLUP) and the observed phenotypes were used as dependent variables. All animals with available genotypes and phenotypes, in addition to those with only phenotypic information, were used. A single-trait animal model was applied to predict breeding values and the solutions of SNP effects were obtained from these breeding values. The results of GWAS are reported as the proportion of variance explained by windows with 150 adjacent SNPs. The 10 windows that explained the highest proportion of variance were identified. The results of this study indicate the polygenic nature of EP and SC, demonstrating that the indicator traits of sexual precocity studied here are probably controlled by many genes, including some of moderate effect. The 10 windows with large effects obtained for EP are located on chromosomes 5, 6, 7, 14, 18, 21 and 27, and together explained 7.91% of the total genetic variance. For SC, these windows are located on chromosomes 4, 8, 11, 13, 14, 19, 22 and 23, explaining 6.78% of total variance. GWAS permitted to identify chromosome regions associated with EP and SC. The identification of these regions contributes to a better understanding and evaluation of these traits, and permits to indicate candidate genes for future investigation of causal mutations.

The objective of this study was to identify the genetic variation in the weaning weight (WW) of beef cattle as a function of heat stress. The WWs were recorded at approximately 205 days of age in three Brazilian beef cattle populations: Nelore (93,616), Brangus (18,906) and Tropical Composite (62,679). In view of the cumulative nature of WW, the effect of heat stress was considered as the accumulation of temperature and humidity index units (ACTHI) from the animal's birth to weaning. A reaction norm model was used to estimate the (co)variance components of WW across the ACTHI scale. The accumulation of THI units from birth to weaning negatively affected the WW. The definition of accumulated THI units as an environmental descriptor permitted to identify important genetic variation in the WW as a function of heat stress. As evidence of genotype by environment interaction, substantial heterogeneity was observed in the (co)variance components for WW across the environmental gradient. In this respect, the best animals in less stressful environments are not necessarily the best animals in more stressful environments. The present study had the following objectives: to compare random regression models (RRM) considering the time-dependent (days in milk, DIM) and/or temperature × humidity-dependent (THI) covariate for genetic evaluation; to identify the effect of genotype by environment interaction (G×E) due to heat stress on milk yield; and to quantify the loss of milk yield due to heat stress across lactation of cows under tropical conditions. A total of 937,771 test-day records from 3603 first lactations of Brazilian Holstein cows obtained between 2007 and 2013 were analyzed. An important reduction in milk yield due to heat stress was observed for THI values above 66 (-0.23 kg/day/THI). Three phases of milk yield loss were identified during lactation, the most damaging one at the end of lactation (-0.27 kg/day/THI). Using the most complex RRM, the additive genetic variance could be altered simultaneously as a function of both DIM and THI values. This model could be recommended for the genetic evaluation taking into account the effect of G×E. The response to selection in the comfort zone (THI ≤ 66) is expected to be higher than that obtained in the heat stress zone (THI > 66) of the animals. The genetic correlations between milk yield in the comfort and heat stress zones were less than unity at opposite extremes of the environmental gradient. Thus, the best animals for milk yield in the comfort zone are not necessarily the best in the zone of heat stress and, therefore, G×E due to heat stress should not be neglected in the genetic evaluation.

The objective of the present study was to estimate the genetic parameters for test-day milk yields (TDMY) in the first and second lactations using random regression models (RRM) in order to contribute to the application of these models in genetic evaluation of milk yield in Gyr cattle. A total of 53,328 TDMY records from 7118 lactations of 5853 Gyr cows were analyzed. The model included the direct additive, permanent environmental, and residual random effects. In addition, contemporary group and linear and quadratic effects of the age of cows at calving were included as fixed effects. A random regression model fitting fourth-order Legendre polynomials for additive genetic and permanent environmental effects, with five classes of residual variance, was applied. In the first lactation, the heritabilities increased from early lactation (0.26) until TDMY3 (0.38), followed by a decrease until the end of lactation. In the second lactation, the estimates increased from the first (0.29) to the fifth test day (0.36), with a slight decrease thereafter, and again increased on the last two test days (0.34 and 0.41). There were positive and high genetic correlations estimated between first-lactation TDMY and the remaining TDMY of the two lactations. The moderate heritability estimates, as well as the high genetic correlations between half the first-lactation TDMY and all TDMY of the two lactations, suggest that the selection based only on first lactation TDMY is the best selection strategy to increase milk production across first and second lactations of Gyr cows.

Pedigree analysis was extended to the Pêga donkey population in order to evaluate the status of genetic diversity and population structure. All parameters were computed for three reference populations of animals born between 2004 and 2014: all animals, animals with mouse gray coat color, and animals with roan coat color. Although the average inbreeding coefficient observed was low (about 3 %), highly inbred animals are present in the current population. The effective population size based on the individual inbreeding rate was 35, while the effective population size based on the individual coancestry rate was about three times higher. The number of equivalent subpopulations was at around three, indicating that the Pêga donkey population is highly structured. There is no evidence of differentiation between subpopulations based on the coat color of the animals (Nei's minimum distance 0.10 %). The breeding policy of Pêga donkeys is predominantly intra-herd. The loss of genetic diversity since the founder generations can be considered small in Pêga donkeys (1.25 %). The excessive contribution of few ancestors to the gene pool may lead to narrower bottlenecks in the pedigree of this population in the future. The long generation interval in Pêga donkeys (10.7 years) may be considered an advantage to reduce the increase in inbreeding and to maintain the genetic diversity of these animals.

In an attempt to determine the possible detrimental effects of continuous selection for milk yield on the genetic tolerance of Zebu cattle to heat stress, genetic parameters and trends of the response to heat stress for 86,950 test-day (TD) milk yield records from 14,670 first lactations of purebred dairy Gir cows were estimated. A random regression model with regression on days in milk (DIM) and temperature-humidity index (THI) values was applied to the data. The most detrimental effect of THI on milk yield was observed in the stage of lactation with higher milk production, DIM 61 to 120 (-0.099kg/d per THI). Although modest variations were observed for the THI scale, a reduction in additive genetic variance as well as in permanent environmental and residual variance was observed with increasing THI values. The heritability estimates showed a slight increase with increasing THI values for any DIM. The correlations between additive genetic effects across the THI scale showed that, for most of the THI values, genotype by environment interactions due to heat stress were less important for the ranking of bulls. However, for extreme THI values, this type of genotype by environment interaction may lead to an important error in selection. As a result of the selection for milk yield practiced in the dairy Gir population for 3 decades, the genetic trend of cumulative milk yield was significantly positive for production in both high (51.81kg/yr) and low THI values (78.48kg/yr). However, the difference between the breeding values of animals at high and low THI may be considered alarming (355kg in 2011). The genetic trends observed for the regression coefficients related to general production level (intercept of the reaction norm) and specific ability to respond to heat stress (slope of the reaction norm) indicate that the dairy Gir population is heading toward a higher production level at the expense of lower tolerance to heat stress. These trends reflect the genetic antagonism between production and tolerance to heat stress demonstrated by the negative genetic correlation between these components (-0.23). Monitoring trends of the genetic component of heat stress would be a reasonable measure to avoid deterioration in one of the main traits of Zebu cattle (i.e., high tolerance to heat stress). The objective of this study was to estimate genetic parameters for 305-day cumulative milk yield (MY305) and its association with test-day milk yield (TDMY) in Saanen and Alpine goats in order to provide information that allows the use of TDMY as selection criteria. This was done using standard multi-trait and reduced rank models. Data from 1157 lactations, including the first three kiddings, and 5435 test-day records from 683 Saanen and 449 Alpine goats were used. MY305 was analyzed together with TDMY by multi-trait analysis, from the first to tenth test-day, using records of the first three lactations as repeated measures. Three multi-trait models were used: a standard (SM) and two reduced rank models that fitted the first two (PC2) and three (PC3) genetic principal components. Akaike and Schwarz Bayesian information criteria were used to compare models. Heritability for TDMY estimated with the SM ranged from 0.20 to 0.66, whereas the range calculated from the PC2 model was 0.16 to 0.63. Genetic correlations between TDMY and MY305 were positive and moderate to high, ranging from 0.56 to 0.98 when estimated with the SM, and 0.91 to 1.00 when estimated with the PC2. The standard multi-trait model produced estimates that were more accurate than the reduced rank models. Although the SM provided the worst fit according to the two model selection criteria, it was the best in this dataset.

The objective of this study was to estimate genetic parameters for test-day milk yield (TDMY) in Guzerá cows using random regression models. Additive and permanent environmental random effects were modeled by random regression on fourth- and fifth-order orthogonal Legendre polynomials, respectively. The residual variances were heterogeneous, with seven classes. Heritability estimates for TDMY ranged from 0.24 to 0.52, with higher heritabilities for yields during early lactation. Genetic correlations between TDMYs ranged from -0.03 to 0.95. The phenotypic and permanent environmental correlations were all positive, and the highest estimates were between adjacent TDMYs. The results suggest that TDMYs obtained with random regression models may be used as selection criteria for Guzerá cattle.

Reaction norm models have been widely used to study genotype by environment interaction (G × E) in animal breeding. The objective of this study was to describe environmental sensitivity across first lactation in Brazilian Holstein cows using a reaction norm approach. A total of 50,168 individual monthly test day (TD) milk yields (10 test days) from 7476 complete first lactations of Holstein cattle were analyzed. The statistical models for all traits (10 TDs and for 305-day milk yield) included the fixed effects of contemporary group, age of cow (linear and quadratic effects), and days in milk (linear effect), except for 305-day milk yield. A hierarchical reaction norm model (HRNM) based on the unknown covariate was used. The present study showed the presence of G × E in milk yield across first lactation of Holstein cows. The variation in the heritability estimates implies differences in the response to selection depending on the environment where the animals of this population are evaluated. In the average environment, the heritabilities for all traits were rather similar, in range from 0.02 to 0.63. The scaling effect of G × E predominated throughout most of lactation. Particularly during the first 2 months of lactation, G × E caused reranking of breeding values. It is therefore important to include the environmental sensitivity of animals according to the phase of lactation in the genetic evaluations of Holstein cattle in tropical environments.

In an attempt to determine when scrotal circumference (SC) could be a reasonable indicator of female reproductive performance, a series of two-trait random regression model (regression for SC on age at measurement) using Gibbs sampling was applied to field data of Nelore cattle raised in a tropical environment. The female traits evaluated were age at first calving (AFC), first calving interval (FCI), heifer pregnancy (HP), and stayability (STAY). The posterior means of heritability of female traits ranged from 0.15 for AFC to 0.46 for HP and were about 0.50 for SC. The posterior means of genetic correlations between SC and AFC, FCI, HP, STAY were up to -0.70, -0.25, 0.48, and 0.29, respectively. Genetically, SC could be a reasonable indicator of female puberty (e.g., HP) as long as it is measured at a young age (400-440 days). However, for female reproductive traits measured at an older age (e.g., STAY), SC is merely a modest or even poor indicator. In beef cattle genetic evaluation, principal component models of the additive genetic effect could be used to incorporate several traits in the same analysis, without an important increase in the number of parameters to be estimated. In this study, multitrait (MT) and reduced-rank models were compared for their ability to estimate parameters and predict breeding values for weaning weight, yearling weight, weaning hip height, yearling hip height, weaning to yearling weight gain, scrotal circumference, and age at the first calving. Data obtained were from 74,388 Nelore animals, born to 1441 sires and 28,502 cows. Six analyses were performed using a MT model that incorporated all the traits simultaneously and five reduced-rank models for the genetic additive direct (co)variance matrix, fitting the first one (PC1), two (PC2), three (PC3), four (PC4), and five (PC5) principal components. The model considering the first three principal components (PC3) provided the best fit. Direct and maternal heritability and the respective standard errors obtained from the MT and PC3 models were similar. In general, the PC3 model provided slightly stronger genetic correlations between the traits when compared with those obtained with the MT model. The rank correlations between the breeding values predicted with the MT and PC3 models for the different traits ranged from 0.93 to 0.99. When 2% and 10% of the best sires were selected on the basis of breeding values predicted by the MT model, the degree of concordance with the PC3 model ranged from 86% to 97%. The first three principal components explained most of the genetic variation among animals, suggesting that major changes should not be expected in the sire's classification on the basis of breeding values predicted for growth and reproductive traits. The multi-trait reaction norm (MTRN) model was extended to beef cattle reared under tropical conditions with the following objectives: to compare multi-trait (MT) and MTRN models regarding the genetic parameters obtained; and to characterize G × E, the pattern of phenotypic expression, and the environmental sensitivity of animals for postweaning weight gain (PWG), scrotal circumference (SC), and annual average productivity of the cow (PRODAM). There was divergence in the estimates between the MT and MTRN models when the posterior probability intervals of additive genetic variances and heritability coefficients of PWG and PRODAM were analyzed. The MTRN model indicated an increase in heritability for PWG and PRODAM with improvement of the environmental conditions. For SC, heritability was practically the same, irrespective of the environmental conditions. The genetic correlations between the traits studied were low but varied over environments by the MTRN model. Considering genetic correlations obtained by the MTRN model for the same trait, lower estimates were obtained between extreme favorable and unfavorable environments. This finding suggest re-ranking of breeding values in different environments mainly for PWG and PRODAM. Thus, G × E is more important for PWG and PRODAM than for SC and should be included in the genetic evaluation of these traits. The traits PWG and PRODAM can be considered plastic traits, whereas SC is poorly plastic. The genetic trends in individual animal slopes indicate that the population is moving towards greater plasticity. This could be a matter of concern for breeders since greater plasticity seems to limit heritability and, consequently, the responses to selection.

The objective of the study presented here was to analyze the genetic relationships among heifer pregnancy (HP), age at first calving (AFC), stayability (STAY), average annual productivity of the cow, in kilograms of weaned calf per cow per year (PRODAM), postweaning weight gain (PWG), and hip height (HH) of Nelore females from 12 Brazilian herds. (Co)variance components were obtained by six-trait animal model using Gibbs sampling. The posterior mean of the heritability estimates were 0.37, 0.18, 0.19, 0.16, 0.21, and 0.37 for HP, AFC, STAY, PRODAM, PWG, and HH, respectively. In general, the genetic correlations were strong between traits related to reproduction, for example, -0.85 between HP and AFC, and 0.94 between STAY and PRODAM. Weak genetic correlations were obtained between reproductive and growth traits (absolute values ranging from 0.02 to 0.30). Although weak, the genetic correlations between PWG and reproductive traits were favorable, whereas the genetic correlations between HH and reproductive traits were close to zero and slightly unfavorable for HP, AFC, and STAY. An increase of HH is therefore expected to have little or no negative effect on the reproductive performance of females. The posterior mean of genetic correlation between PWG and HH was moderate (0.50). On the basis of the heritability, genetic correlation estimates, and time to obtain data, HP and PRODAM seems to show the best potential as selection criteria to improve the productive and reproductive performance of Nelore females. In principle, it is possible to select for increased PWG without compromising the reproduction of Nelore females. However, selection for PWG may result in an increase of female HH as a correlated response, a fact that could increase management costs in advanced generations of selection. We analyzed 75,555 test-day milk flow records from 2175 primiparous Holstein cows that calved between 1997 and 2005. Milk flow was obtained by dividing the mean milk yield (kg) of the 3 daily milking by the total milking time (min) and was expressed as kg/min. Milk flow was grouped into 43 weekly classes. The analyses were performed using a single-trait Random Regression Models that included direct additive genetic, permanent environmental, and residual random effects. In addition, the contemporary group and linear and quadratic effects of cow age at calving were included as fixed effects. Fourth-order orthogonal Legendre polynomial of days in milk was used to model the mean trend in milk flow. The additive genetic and permanent environmental covariance functions were estimated using random regression Legendre polynomials and B-spline functions of days in milk. The model using a third-order Legendre polynomial for additive genetic effects and a sixth-order polynomial for permanent environmental effects, which contained 7 residual classes, proved to be the most adequate to describe variations in milk flow, and was also the most parsimonious. The heritability in milk flow estimated by the most parsimonious model was of moderate to high magnitude.

The objective of this study was to estimate variance components and genetic parameters for accumulated 305-day milk yield (MY305) over multiple ages, from 24 to 120 months of age, applying random regression (RRM), repeatability (REP) and multi-trait (MT) models. A total of 4472 lactation records from 1882 buffaloes of the Murrah breed were utilized. The contemporary group (herd-year-calving season) and number of milkings (two levels) were considered as fixed effects in all models. For REP and RRM, additive genetic, permanent environmental and residual effects were included as random effects. MT considered the same random effects as did REP and RRM with the exception of permanent environmental effect. Residual variances were modeled by a step function with 1, 4, and 6 classes. The heritabilities estimated with RRM increased with age, ranging from 0.19 to 0.34, and were slightly higher than that obtained with the REP model. For the MT model, heritability estimates ranged from 0.20 (37 months of age) to 0.32 (94 months of age). The genetic correlation estimates for MY305 obtained by RRM (L23.res4) and MT models were very similar, and varied from 0.77 to 0.99 and from 0.77 to 0.99, respectively. The rank correlation between breeding values for MY305 at different ages predicted by REP, MT, and RRM were high. It seems that a linear and quadratic Legendre polynomial to model the additive genetic and animal permanent environmental effects, respectively, may be sufficient to explain more parsimoniously the changes in MY305 genetic variation with age.

The objectives of the present study were: (1) to evaluate the importance of genotype × production environment interaction for the genetic evaluation of birth weight (BW) and weaning weight (WW) in a population of composite beef cattle in Brazil, and (2) to investigate the importance of sire × contemporary group interaction (S × CG) to model G × E and improve the accuracy of prediction in routine genetic evaluations of this population. Analyses were performed with one, two (favorable and unfavorable) or three (favorable, intermediate, unfavorable) different definitions of production environments. Thus, BW and WW records of animals in a favorable environment were assigned to either trait 1, in an intermediate environment to trait 2 or in an unfavorable environment to trait 3. The (co)variance components were estimated using Gibbs sampling in single-, bi- or three-trait animal models according to the definition of number of production environments. In general, the estimates of genetic parameters for BW and WW were similar between environments. The additive genetic correlations between production environments were close to unity for BW; however, when examining the highest posterior density intervals, the correlation between favorable and unfavorable environments reached a value of only 0.70, a fact that may lead to changes in the ranking of sires across environments. The posterior mean genetic correlation between direct effects was 0.63 in favorable and unfavorable environments for WW. When S × CG was included in two- or three-trait analyses, all direct genetic correlations were close to unity, suggesting that there was no evidence of a genotype × production environment interaction. Furthermore, the model including S × CG contributed to prevent overestimation of the accuracy of breeding values of sires, provided a lower error of prediction for both direct and maternal breeding values, lower squared bias, residual variance and deviance information criterion than the model omitting S × CG. Thus, the model that included S × CG can therefore be considered the best model on the basis of these criteria. The genotype × production environment interaction should not be neglected in the genetic evaluation of BW and WW in the present population of beef cattle. The inclusion of S × CG in the model is a feasible and plausible alternative to model the effects of G × E in the genetic evaluations.

The objective of this study was to estimate genetic parameters for milk yield, stayability, and the occurrence of clinical mastitis in Holstein cows, as well as studying the genetic relationship between them, in order to provide subsidies for the genetic evaluation of these traits. Records from 5,090 Holstein cows with calving varying from 1991 to 2010, were used in the analysis. Two standard multivariate analyses were carried out, one containing the trait of accumulated 305-day milk yields in the first lactation (MY1), stayability (STAY) until the third lactation, and clinical mastitis (CM), as well as the other traits, considering accumulated 305-day milk yields (Y305), STAY, and CM, including the first three lactations as repeated measures for Y305 and CM. The covariance components were obtained by a Bayesian approach. The heritability estimates obtained by multivariate analysis with MY1 were 0.19, 0.28, and 0.13 for MY1, STAY, and CM, respectively, whereas using the multivariate analysis with the Y305, the estimates were 0.19, 0.31, and 0.14, respectively. The genetic correlations between MY1 and STAY, MY1 and CM, and STAY and CM, respectively, were 0.38, 0.12, and -0.49. The genetic correlations between Y305 and STAY, Y305 and CM, and STAY and CM, respectively, were 0.66, -0.25, and -0.52.

The objectives of the present study were to compare alternative models for the genetic evaluation and assess the importance of genotype by environment interaction (G×E) in the estimation of genetic parameters and genetic evaluation of birth weight (BW), weight at 60 days of age (W60) and weight at 180 days of age (W180) of Santa Ines sheep. Data comprise 7622 BW, 4673 W60 and 2830 W180 records from animals born in 44 Brazilian herds. Four models were used for the analyses: animal model (AM) with homogeneous residual variance (1), or heterogeneous residual variance (2), hierarchical reaction norms model (HRNM) with homogeneous (1) or heterogeneous residual variance (2). The models that best fit the BW, W60 and W180 data were AM2, HRNM1 and HRNM2 respectively. Thus, models for genetic evaluation that consider heterogeneity of variances are recommended to evaluate growth traits of sheep. The correlation between intercept and slope of the HRNM was higher than 0.70 for all traits studied, indicating that animals with higher average breeding values responded better to improvement in environmental conditions, a fact characterizing the scale effect of G×E. This study was conducted to examine the relationship among average annual productivity of the cow (PRODAM), yearling weight (YW), postweaning BW gain (PWG), scrotal circumference (SC), and stayability in the herd for at least 6 yr (STAY) of Nelore and composite beef cattle. Measurements were taken on animals born between 1980 and 2010 on 70 farms located in 7 Brazilian states. Estimates of heritability and genetic and environmental correlations were obtained by Bayesian approach with 5-trait animal models. Genetic trends were estimated by regressing means of estimated breeding values by year of birth. The heritability estimates were between 0.14 and 0.47. Estimates of genetic correlation among female traits (PRODAM and STAY) and growth traits ranged from -0.02 to 0.30. Estimates of genetic correlations ranged from 0.23 to 0.94 among growth traits indicating that selection for these traits could be successful in tropical breeding programs. Genetic correlations among all traits were favorable and simultaneous selection for growth, productivity, and stayability is therefore possible. Genetic correlation between PRODAM and STAY was 0.99 and 0.85 for Nelore and composite cattle, respectively. Therefore, PRODAM and STAY might be influenced by many of the same genes. The inclusion of PRODAM instead of STAY as a selection criterion seems to be more advantageous for tropical breeding programs because the generation interval required to obtain accurate estimates of genetic merit for PRODAM is shorter. Average annual genetic changes were greater in Nelore than in composite cattle. This was not unexpected because the breeding program of composite cattle included a large number of farms, different production environments, and genetic level of the herds and breeds. Thus, the selection process has become more difficult in this population.

Studies investigating the use of random regression models for genetic evaluation of milk production in Zebu cattle are scarce. In this study, 59,744 test-day milk yield records from 7,810 first lactations of purebred dairy Gyr (Bos indicus) and crossbred (dairy Gyr × Holstein) cows were used to compare random regression models in which additive genetic and permanent environmental effects were modeled using orthogonal Legendre polynomials or linear spline functions. Residual variances were modeled considering 1, 5, or 10 classes of days in milk. Five classes fitted the changes in residual variances over the lactation adequately and were used for model comparison. The model that fitted linear spline functions with 6 knots provided the lowest sum of residual variances across lactation. On the other hand, according to the deviance information criterion (DIC) and bayesian information criterion (BIC), a model using third-order and fourth-order Legendre polynomials for additive genetic and permanent environmental effects, respectively, provided the best fit. However, the high rank correlation (0.998) between this model and that applying third-order Legendre polynomials for additive genetic and permanent environmental effects, indicates that, in practice, the same bulls would be selected by both models. A total of 46,089 individual monthly test-day (TD) milk yields (10 test-days), from 7,331 complete first lactations of Holstein cattle were analyzed. A standard multivariate analysis (MV), reduced rank analyses fitting the first 2, 3, and 4 genetic principal components (PC2, PC3, PC4), and analyses that fitted a factor analytic structure considering 2, 3, and 4 factors (FAS2, FAS3, FAS4), were carried out. The models included the random animal genetic effect and fixed effects of the contemporary groups (herd-year-month of test-day), age of cow (linear and quadratic effects), and days in milk (linear effect). The residual covariance matrix was assumed to have full rank. Moreover, 2 random regression models were applied. Variance components were estimated by restricted maximum likelihood method. The heritability estimates ranged from 0.11 to 0.24. The genetic correlation estimates between TD obtained with the PC2 model were higher than those obtained with the MV model, especially on adjacent test-days at the end of lactation close to unity. The results indicate that for the data considered in this study, only 2 principal components are required to summarize the bulk of genetic variation among the 10 traits., (Copyright © 2012 American Dairy Science Association. Genetic parameters for test-day milk flow (TDMF) of 2175 first lactations of Holstein cows were estimated using multiple-trait and repeatability models. The models included the direct additive genetic effect as a random effect and contemporary group (defined as the year and month of test) and age of cow at calving (linear and quadratic effect) as fixed effects. For the repeatability model, in addition to the effects cited, the permanent environmental effect of the animal was also included as a random effect. Variance components were estimated using the restricted maximum likelihood method in single- and multiple-trait and repeatability analyses. The heritability estimates for TDMF ranged from 0.23 (TDMF 6) to 0.32 (TDMF 2 and TDMF 4) in single-trait analysis and from 0.28 (TDMF 7 and TDMF 10) to 0.37 (TDMF 4) in multiple-trait analysis. In general, higher heritabilities were observed at the beginning of lactation until the fourth month. Heritability estimated with the repeatability model was 0.27 and the coefficient of repeatability for first lactation TDMF was 0.66. The genetic correlations were positive and ranged from 0.72 (TDMF 1 and 10) to 0.97 (TDMF 4 and 5). The results indicate that milk flow should respond satisfactorily to selection, promoting rapid genetic gains because the estimated heritabilities were moderate to high. Higher genetic gains might be obtained if selection was performed in the TDMF 4. Both the repeatability model and the multiple-trait model are adequate for the genetic evaluation of animals in terms of milk flow, but the latter provides more accurate estimates of breeding values.

We analyzed 152,145 test-day records from 7317 first lactations of Holstein cows recorded from 1995 to 2003. Our objective was to model variations in test-day milk yield during the first lactation of Holstein cows by random regression model (RRM), using various functions in order to obtain adequate and parsimonious models for the estimation of genetic parameters. Test-day milk yields were grouped into weekly classes of days in milk, ranging from 1 to 44 weeks. The contemporary groups were defined as herd-test-day. The analyses were performed using a single-trait RRM, including the direct additive, permanent environmental and residual random effects. In addition, contemporary group and linear and quadratic effects of the age of cow at calving were included as fixed effects. The mean trend of milk yield was modeled with a fourth-order orthogonal Legendre polynomial. The additive genetic and permanent environmental covariance functions were estimated by random regression on two parametric functions, Ali and Schaeffer and Wilmink, and on B-spline functions of days in milk. The covariance components and the genetic parameters were estimated by the restricted maximum likelihood method. Results from RRM parametric and B-spline functions were compared to RRM on Legendre polynomials and with a multi-trait analysis, using the same data set. Heritability estimates presented similar trends during mid-lactation (13 to 31 weeks) and between week 37 and the end of lactation, for all RRM. Heritabilities obtained by multi-trait analysis were of a lower magnitude than those estimated by RRM. The RRMs with a higher number of parameters were more useful to describe the genetic variation of test-day milk yield throughout the lactation. RRM using B-spline and Legendre polynomials as base functions appears to be the most adequate to describe the covariance structure of the data.

To provide data for conservation, selection, and expansion programs of buffalo herds, this study evaluated the history of a population of Murrah buffaloes based on population structure and the effect of inbreeding on accumulated 305-d milk yield (MY), fat yield (FY), protein yield (PY), mozzarella production (MProd), and somatic cell score (SCS). The usefulness of including the individual inbreeding coefficient (F) or individual increase in inbreeding coefficient (ΔF) in the model to describe inbreeding depression was evaluated. Pedigree information from 8,054 animals born between 1976 and 2008 and 4,497 lactation records obtained from 12 herds were used. The realized effective population size was 40.10 ± 1.27, and the mean F of the entire population was 2.14%. The ratio between the number of founders and ancestors demonstrated the existence of a bottleneck in the pedigree of this population, which may contribute to a reduction of genetic diversity. The effect of F on MY, FY, PY, MProd, and SCS was -1.005 kg, -0.299 kg, -0.246 kg, -1.201 kg, and -0.002 units, and the effect of ΔF transformed to equivalent F (%) for a mean of 2.57 equivalent generations was -4.287 kg, -0.581 kg, -0.383 kg, -2.001 kg, and -0.007 units, respectively. The inbreeding depression observed may have important economic repercussions for production systems. The ΔF can be considered the better of the two indicators of inbreeding depression due to its properties that prevent underestimation of this effect. We investigated the effect of stage of pregnancy on estimates of breeding values for milk yield and milk persistency in Gyr and Holstein dairy cattle in Brazil. Test-day milk yield records were analyzed using random regression models with or without the effect of pregnancy. Models were compared using residual variances, heritabilities, rank correlations of estimated breeding values of bulls and cows, and number of nonpregnant cows in the top 200 for milk yield and milk persistency. The estimates of residual variance and heritabilities obtained with the models with or without the effect of pregnancy were similar for the two breeds. Inclusion of the effect of pregnancy in genetic evaluation models for these populations did not affect the ranking of cows and sires based on their predicted breeding values for 305-day cumulative milk yield. In contrast, when we examined persistency of milk yield, lack of adjustment for the effect of pregnancy overestimated breeding values of nonpregnant cows and cows with a long days open period and underestimated breeding values of cows with a short days open period. We recommend that models include the effect of days of pregnancy for estimation of adjustment factors for the effect of pregnancy in genetic evaluations of Dairy Gyr and Holstein cattle.

The objectives of this study were to estimate the genetic parameters for milk yield unadjusted and adjusted for days in milk and, subsequently, to assess the influence of adjusting for days in milk on sire rank. Complete lactations from 90 or 150 days of lactation to 270 or 350 days in milk were considered in these analyses. Milk yield was adjusted for days in milk by multiplicative correction factors, or by including lactation length as a covariable in the model. Milk yields adjusted by different procedures were considered as different traits. Heritability estimates varied from 0.17 to 0.28. Genetic correlation estimates between milk yields unadjusted and adjusted for days in milk were greater than 0.82. Adjusting for days in milk affected the parameter estimates. Multiplicative correction factors produced the highest heritability estimates. More reliable breeding value estimates can be expected by including short length lactation records in the analyses and adjusting the milk yields for days in milk, regardless of the method used for the adjustment. High selection intensity coupled to the inclusion of short length lactations and adjustment with multiplicative factors can change the sire rank..

The objective of this work was to estimate covariance functions for additive genetic and permanent environmental effects and, subsequently, to obtain genetic parameters for buffalo's test-day milk production using random regression models on Legendre polynomials (LPs). A total of 17 935 test-day milk yield (TDMY) from 1433 first lactations of Murrah buffaloes, calving from 1985 to 2005 and belonging to 12 herds located in São Paulo state, Brazil, were analysed. Contemporary groups (CGs) were defined by herd, year and month of milk test. Residual variances were modelled through variance functions, from second to fourth order and also by a step function with 1, 4, 6, 22 and 42 classes. The model of analyses included the fixed effect of CGs, number of milking, age of cow at calving as a covariable (linear and quadratic) and the mean trend of the population. As random effects were included the additive genetic and permanent environmental effects. The additive genetic and permanent environmental random effects were modelled by LP of days in milk from quadratic to seventh degree polynomial functions. The model with additive genetic and animal permanent environmental effects adjusted by quintic and sixth order LP, respectively, and residual variance modelled through a step function with six classes was the most adequate model to describe the covariance structure of the data. Heritability estimates decreased from 0.44 (first week) to 0.18 (fourth week). Unexpected negative genetic correlation estimates were obtained between TDMY records at first weeks with records from middle to the end of lactation, being the values varied from -0.07 (second with eighth week) to -0.34 (1st with 42nd week). TDMY heritability estimates were moderate in the course of the lactation, suggesting that this trait could be applied as selection criteria in milking buffaloes., (Copyright 2010 Blackwell Verlag GmbH.)

The availability of accurate genetic parameters for important economic traits in milking buffaloes is critical for implementation of a genetic evaluation program. In the present study, heritabilities and genetic correlations for fat (FY305), protein (PY305), and milk (MY305) yields, milk fat (%F) and protein (%P) percentages, and SCS were estimated using Bayesian methodology. A total of 4,907 lactations from 1,985 cows were used. The (co)variance components were estimated using multiple-trait analysis by Bayesian inference method, applying an animal model, through Gibbs sampling. The model included the fixed effects of contemporary groups (herd-year and calving season), number of milking (2 levels), and age of cow at calving as (co)variable (quadratic and linear effect). The additive genetic, permanent environmental, and residual effects were included as random effects in the model. The posterior means of heritability distributions for MY305, FY305, PY305, %F, P%, and SCS were 0.22, 0.21, 0.23, 0.33, 0.39, and 0.26, respectively. The genetic correlation estimates ranged from -0.13 (between %P and SCS) to 0.94 (between MY305 and PY305). The permanent environmental correlation estimates ranged from -0.38 (between MY305 and %P) to 0.97 (between MY305 and PY305). Residual and phenotypic correlation estimates ranged from -0.26 (between PY305 and SCS) to 0.97 (between MY305 and PY305) and from -0.26 (between MY305 and SCS) to 0.97 (between MY305 and PY305), respectively. Milk yield, milk components, and milk somatic cells counts have enough genetic variation for selection purposes. The genetic correlation estimates suggest that milk components and milk somatic cell counts would be only slightly affected if increasing milk yield were the selection goal. Random regression models were used to estimate genetic parameters for test-day milk yield in Murrah buffaloes using Bayesian inference. Data comprised 17,935 test-day milk records from 1,433 buffaloes. Twelve models were tested using different combinations of third-, fourth-, fifth-, sixth-, and seventh-order orthogonal polynomials of weeks of lactation for additive genetic and permanent environmental effects. All models included the fixed effects of contemporary group, number of daily milkings and age of cow at calving as covariate (linear and quadratic effect). In addition, residual variances were considered to be heterogeneous with 6 classes of variance. Models were selected based on the residual mean square error, weighted average of residual variance estimates, and estimates of variance components, heritabilities, correlations, eigenvalues, and eigenfunctions. Results indicated that changes in the order of fit for additive genetic and permanent environmental random effects influenced the estimation of genetic parameters. Heritability estimates ranged from 0.19 to 0.31. Genetic correlation estimates were close to unity between adjacent test-day records, but decreased gradually as the interval between test-days increased. Results from mean squared error and weighted averages of residual variance estimates suggested that a model considering sixth- and seventh-order Legendre polynomials for additive and permanent environmental effects, respectively, and 6 classes for residual variances, provided the best fit. Nevertheless, this model presented the largest degree of complexity. A more parsimonious model, with fourth- and sixth-order polynomials, respectively, for these same effects, yielded very similar genetic parameter estimates. The objective of the present study was to estimate genetic parameters for test-day milk, fat and protein yields and 305-day-yields in Murrah buffaloes. 4,757 complete lactations of Murrah buffaloes were analyzed. Co-variance components were estimated by the restricted maximum likelihood method. The models included additive direct genetic and permanent environmental effects as random effects, and the fixed effects of contemporary group, milking number and age of the cow at calving as linear and quadratic covariables. Contemporary groups were defined by herd-year-month of test for test-day yields and by herd-year-season of calving for 305-day yields. The heritability estimates obtained by two-trait analysis ranged from 0.15 to 0.24 for milk, 0.16 to 0.23 for protein and 0.13 to 0.22 for fat, yields. Genetic and phenotypic correlations were all positive. The observed population additive genetic variation indicated that selection might be an effective tool in changing population means in milk, fat and protein yields.

The objective of the present study was to estimate milk yield genetic parameters applying random regression models and parametric correlation functions combined with a variance function to model animal permanent environmental effects. A total of 152,145 test-day milk yields from 7,317 first lactations of Holstein cows belonging to herds located in the southeastern region of Brazil were analyzed. Test-day milk yields were divided into 44 weekly classes of days in milk. Contemporary groups were defined by herd-test-day comprising a total of 2,539 classes. The model included direct additive genetic, permanent environmental, and residual random effects. The following fixed effects were considered: contemporary group, age of cow at calving (linear and quadratic regressions), and the population average lactation curve modeled by fourth-order orthogonal Legendre polynomial. Additive genetic effects were modeled by random regression on orthogonal Legendre polynomials of days in milk, whereas permanent environmental effects were estimated using a stationary or nonstationary parametric correlation function combined with a variance function of different orders. The structure of residual variances was modeled using a step function containing 6 variance classes. The genetic parameter estimates obtained with the model using a stationary correlation function associated with a variance function to model permanent environmental effects were similar to those obtained with models employing orthogonal Legendre polynomials for the same effect. A model using a sixth-order polynomial for additive effects and a stationary parametric correlation function associated with a seventh-order variance function to model permanent environmental effects would be sufficient for data fitting.
