9. Higher-order particle representation for a portable unstructured particle-in-cell application

Abstract

As the field of High Performance Computing (HPC) moves towards the era of Exascale computation, computer hardware is becoming increasingly parallel and continues to diversify. As a result, it is now crucial for scientific codes to be able to take advantage of a wide variety of hardware types. Additionally, the growth in compute performance has outpaced the improvement in memory latency and bandwidth; this issue now poses a significant obstacle to performance. This thesis examines these matters in the context of modern plasma physics simulations, specifically those that make use of the Particle-in-Cell (PIC) method on unstructured computational grids. Specifically, we begin by documenting the implementation of the particle-based kernels of such a code using a performance portability library to enable the application to run on a variety of modern hardware, including both CPUs and GPUs. The use of hardware specific tuning is also explored, culminating in a 3x speedup of a key component of the core PIC algorithm. We also show that portability is achievable on both single-node machines and production supercomputers of multiple hardware types. This thesis also documents an algorithmic change to particle representation within the same code that improves solution accuracy, and adds compute intensity { an important property where memory bandwidth is limited and the ratio of the amount of computation to memory accesses is low. We conclude the work by comparing the performance of the modified algorithm to the base implementation, where we find that shifting the simulation workload towards computation can improve parallel efficiency by up to 2:5x. While the performance improvements that were hoped for were not achieved, we end this thesis by postulating that the proposed methods will become more viable as compilers and hardware improve.

10. End-user action-sound mapping design for mid-air music performance

Abstract

How to design the relationship between a performer’s actions and an instrument’s sound response has been a consistent theme in Digital Musical Instrument (DMI) research. Previously, mapping was seen purely as an activity for DMI creators, but more recent work has exposed mapping design to DMI musicians, with many in the field introducing soware to facilitate end-user mapping, democratising this aspect of the DMI design process. This end-user mapping process provides musicians with a novel avenue for creative expression, and offers a unique opportunity to examine how practising musicians approach mapping design. Most DMIs suffer from a lack of practitioners beyond their initial designer, and there are few that are used by professional musicians over extended periods. The Mi.Mu Gloves are one of the few examples of a DMI that is used by a dedicated group of practising musicians, many of whom use the instrument in their professional practice, with a significant aspect of creative practice with the gloves being end-user mapping design. The research presented in this dissertation investigates end-user mapping practice with the Mi.Mu Gloves, and what influences glove musicians’ design decisions based on the context of their music performance practice, examining the question: How do end-users of a glove-based mid-air DMI design action–sound mapping strategies for musical performance? In the first study, the mapping practice of existing members of the Mi.Mu Glove community is examined. Glove musicians performed a mapping design task, which revealed marked differences in the mapping designs of expert and novice glove musicians, with novices designing mappings that evoked conceptual metaphors of spatial relationships between movement and music, while more experienced musicians focused on designing ergonomic mappings that minimised performer error. The second study examined the initial development period of glove mapping practice. A group of novice glove musicians were tracked in a longitudinal study. The findings supported the previous observation that novices designed mappings using established conceptual metaphors, and revealed that transparency and the audience’s ability to perceive their mappings was important to novice glove musicians. However, creative mapping was hindered by system reliability and the novices’ poorly trained posture recognition.The third study examined the mapping practice of expert glove musicians, who took part in a series of interviews. Findings from this study supported earlier observations that expert glove musicians focus on error minimisation and ergonomic, simple controls, but also revealed that the expert musicians embellished these simple controls with performative ancillary gestures to communicate aesthetic meaning. The expert musicians also suffered from system reliability, and had developed a series of gestural techniques to mitigate accidental triggering.The fourth study examined the effects of system-related error in depth. A laboratory study was used to investigate how system-related errors impacted a musician’s ability to acquire skill with the gloves, finding that a 5% rate of system error had a significant effect on skill acquisition.Learning from these findings, a series of design heuristics are presented, applicable for use in the fields of DMI design, mid-air interaction design and end-user mapping design.

11. Shared governance increases marine protected area effectiveness.

Abstract

Marine protected areas (MPAs) are widely used to conserve and manage coastal resources. Protected areas are governed by a variety of institutional arrangements, yet little is known concerning the relative performance of different governance approaches. This research draws upon a unique dataset that combines details on the reported International Union for Conservation of Nature (IUCN) governance categories of 217 global MPAs and their ecological outcomes to compare the performance of alternative governance arrangements. We find that MPAs with shared governance arrangements, where management authority is shared among multiple government and non-government actors, are 98% more likely to have higher fish biomass than MPAs governed by state agencies (i.e., primarily government) alone (mean effect size and 95% C.I = 0.32 ± 0.31). We also find higher biomass in older MPAs, those in countries with higher gross domestic product (GDP), and those with a higher proportion of no-take area. With targets to protect 30% of our oceans driving new commitments to expand MPA coverage globally, our results suggest that multi-stakeholder participation and collaboration facilitated by shared and decentralized governance arrangements can play an important role in achieving conservation outcomes. 20. Fish ecology of mesophotic coral ecosystems

Abstract

Mesophotic coral ecosystems (MCEs; reefs 30-150 m depth) are largely unstudied. This thesis uses the shallow reef to MCE depth gradient around Utila, Honduras, to address research questions in three themes: (i) understanding fish community ecological processes on MCEs; (ii) evaluating effective survey techniques for MCE fish research; and (iii) exploring the role of MCEs in the western Atlantic lionfish invasion. Around Utila, herbivorous reef fish declined with increasing depth, but remained present on MCEs, suggesting a possible role in structuring mesophotic benthic communities. To test this I artificially excluded fish from areas of the reef with controls for changing light levels. The results indicate strong effects of light availability on MCE hard coral, macroalgal and sponge coverage, while little detectable effects of fish exposure. Fish surveys play a crucial role in informing reef management, yet few studies consider how biases in survey techniques varies across depth gradients. I explored differences between baited-remote underwater video (BRUV) and diver-operated video (DOV) finding BRUVs consistently recorded more species regardless of depth, but that DOV is likely better for surveys of herbivores. I also assessed fish responses to divers using open-circuit SCUBA or closed-circuit rebreathers (CCR) and, while both recorded similar fish abundances, CCR divers were able to approach fish more closely. In addition, I conducted a meta-analysis identifying widespread invasion of western Atlantic MCEs by Indo-Pacific lionfish, with similar relative abundance distributions across the depth gradient to native range sites. Around Utila, MCE lionfish occurred at greater densities than on shallow reefs, with MCE individuals larger and more mature than their shallow counterparts. This suggests deeper lionfish populations may represent an extension of ontogenetic migrations, and act as a disproportionately large source of new lionfish recruits. Overall, this thesis provides insights applicable to the western Atlantic region more generally and highlights the need for MCEs to be considered by reef managers.

Abstract

Monitoring the governance and management effectiveness of area-based conservation has long been recognized as an important foundation for achieving national and global biodiversity goals and enabling adaptive management. However, there are still many barriers that prevent conservation actors, including those affected by governance and management systems from implementing conservation activities and programs and from gathering and using data on governance and management to inform decision-making across spatial scales and through time. We explored current and past efforts to assess governance and management effectiveness and barriers actors face in using the resulting data and insights to inform conservation decision-making. To help overcome these barriers, we developed Elinor, a free and open-source monitoring tool that builds on the work of Nobel Prize winner Elinor Ostrom to facilitate the gathering, storing, sharing, analyzing, and use of data on environmental governance and management across spatial scales and for areas under different governance and management types. We consider the process of codesigning and piloting Elinor with conservation scientists and practitioners and the main components of the assessment and online data system. We also consider how Elinor complements existing approaches by addressing governance and management in a single assessment at a high level for different types of area-based conservation, providing flexible options for data collection, and integrating a data system with an assessment that can support data use and sharing across different spatial scales, including global monitoring of the Global Biodiversity Framework. Although challenges will continue, the process of developing Elinor and the tool itself offer tangible solutions to barriers that prevent the systematic collection and use of governance and management data. Abstract

Marine protected areas (MPAs) are widely used for ocean conservation, yet the relative impacts of various types of MPAs are poorly understood. We estimated impacts on fish biomass from no-take and multiple-use (fished) MPAs, employing a rigorous matched counterfactual design with a global dataset of >14,000 surveys in and around 216 MPAs. Both no-take and multiple-use MPAs generated positive conservation outcomes relative to no protection (58.2% and 12.6% fish biomass increases, respectively), with smaller estimated differences between the two MPA types when controlling for additional confounding factors (8.3% increase). Relative performance depended on context and management: no-take MPAs performed better in areas of high human pressure but similar to multiple-use in remote locations. Multiple-use MPA performance was low in high-pressure areas but improved significantly with better management, producing similar outcomes to no-take MPAs when adequately staffed and appropriate use regulations were applied. For priority conservation areas where no-take restrictions are not possible or ethical, our findings show that a portfolio of well-designed and well-managed multiple-use MPAs represents a viable and potentially equitable pathway to advance local and global conservation.

Abstract

Background The study aimed to identify the causes of moral distress in public health professionals associated with the COVID-19 pandemic, and the potential ways of avoiding or mitigating the distress. Methods The survey was distributed to all members of the UK Faculty of Public Health between 14 December 2021 and 23 February 2022. Conventional qualitative content analysis was conducted to explore the situations in which moral distress arises, the moral judgments that led to distress and the proposed ways to address moral distress. Results A total of 629 responses were received from respondents broadly representative of the public health professional workforce. The main situations causing moral distress were national policy, guidance and law; public health advice; and workplace environments. Moral distress was precipitated by judgments about having caused injury, being unable to do good, dishonest communications and unjust prioritization. The need to improve guidance, communication and preparedness was recognized, though there was disagreement over how to achieve this. There were consistent calls for more subsidiarity, moral development and support and freedom to voice concerns. Conclusions The causes of moral distress in public health are distinct from other healthcare professions. Important proposals for addressing moral distress associated with the COVID-19 pandemic have been voiced by public health professionals themselves. [ABSTRACT FROM AUTHOR]

44. Post extreme rain event modelling to assess catchment changes to inform restoration prioritisation: A case study of Poatina catchment flooding.

Abstract

In October 2022, the Great Lake East Station in Tasmania, experienced very rare rainfall events of 398.4 mm of rainfall over 40 hours. This resulted in severe flooding around the Poatina Power Station penstock, power station and switchyard, critical assets owned and operated by Hydro Tasmania. The flows overwhelmed the associated drainage infrastructure, causing an unplanned extended outage of the power station. This paper describes the asset owner's response, supported by hydraulic modelling. Post event inspection revealed alterations in the natural catchment and the occurrence of multiple failures of supporting drainage assets. To assess the residual flood risk and understand the long-term impacts on the existing infrastructure, a 1D-2D TUFLOW HPC direct rainfall model was used, based on field LiDAR. This model quantified potential flood behaviour at key locations for 1 in 20 Annual Exceedance Probability (AEP), 1 in 100 AEP and 1 in 1,000 AEP design rainfall storms. Direct rainfall modelling is an emerging field with limited industry guidance compared to semi-distributed hydrology catchment models. However, given the steep slopes, poorly defined sub-catchments, and the absence of calibration data, it was deemed more suitable for this study, as it relied less on empirical assumptions about the catchment routing response. Despite concerns about the model's limitations on steep slopes, early simulations combined with onsite inspections successfully identified previously unknown and altered flow paths. The modelling results then facilitated the prioritisation of temporary post flood drainage works. Furthermore, the comparison of model results of the October 2022 and design events, provided valuable insights to stakeholders. Findings which prompted the identification of different approaches to the management future very rare rainfall in the study area. The study outcomes also aid Hydro Tasmania in establishing performance standards for its remote drainage assets and the development of asset management priorities. [ABSTRACT FROM AUTHOR]

Abstract

Geochemical exploration has been utilized in Queensland for 70 years, targeting mainly the outcropping geology that covers approximately 30% of the State. The Geological Survey of Queensland has compiled and released 5.6 million geochemical and drill-hole data that have been extracted from exploration reports and academic publications. Although these data were intended to expedite exploration in Queensland, they have also led to a common misconception that all near-surface economic deposits within the well-exposed and explored areas have been discovered, effectively and indirectly sterilising these grounds from further exploratory work. A thorough appraisal of the current exploration data demonstrates that most of the well-sampled areas in Queensland are under-explored. Past exploration techniques applied mineralisation models of the time, targeting narrow search corridors in which samples were analysed for a limited number of targeted elements. Identifying data gaps and the removal of poor-quality data expose extensive greenfield areas within the broader brownfield areas. The latter therefore remain essentially under-explored for such commodities. This fact necessitates exploration focus on these under-explored regions, considering the current demands for rare-earth, battery and technology metals. An effective discriminant for data quality is to use the baseline elemental concentrations of geologic units as the normalising factor to establish whether the geochemical results are sensitive enough for geochemical exploration. Low-precision data have detection limits few magnitudes above their rock background concentrations and are inappropriate for exploration. Re-sampling and/or re-assaying is/are necessary if existing samples have not been analysed for the desired commodity, if target areas have not been sampled, or if the current data are of low quality. As all data in the Queensland geochemical database are referenced to a company or report, it is possible to track archival samples to previous explorers.
