Abstract

This report describes a pilot project of Church Action on Poverty (CAP) and Oxfam's UK Poverty Programme (UKPP) to explore how men and women in 24 low income households in Thornaby construct their livelihoods. Drawing on the 'Sustainable Livelihoods Approach' (SLA) commonly used in international development, the research is based on detailed interviews with participants, working with them to understand what assets they have, and their own analysis of how they are getting by. In addition to the interviews, the project also carried out some participatory research and an analysis of the local and regional economy.

Abstract

Analysis of the genes retained in the minimized Mycoplasma JCVI-Syn3A genome established that systems that repair or preempt metabolite damage are essential to life. Several genes known to have such functions were identified and experimentally validated, including 5-formyltetrahydrofolate cycloligase, coenzyme A (CoA) disulfide reductase, and certain hydrolases. Furthermore, we discovered that an enigmatic YqeK hydrolase domain fused to NadD has a novel proofreading function in NAD synthesis and could double as a MutT-like sanitizing enzyme for the nucleotide pool. Finally, we combined metabolomics and cheminformatics approaches to extend the core metabolic map of JCVI-Syn3A to include promiscuous enzymatic reactions and spontaneous side reactions. This extension revealed that several key metabolite damage control systems remain to be identified in JCVI-Syn3A, such as that for methylglyoxal. IMPORTANCE Metabolite damage and repair mechanisms are being increasingly recognized. We present here compelling genetic and biochemical evidence for the universal importance of these mechanisms by demonstrating that stripping a genome down to its barest essentials leaves metabolite damage control systems in place. Furthermore, our metabolomic and cheminformatic results point to the existence of a network of metabolite damage and damage control reactions that extends far beyond the corners of it that have been characterized so far. In sum, there can be little room left to doubt that metabolite damage and the systems that counter it are mainstream metabolic processes that cannot be separated from life itself.

Abstract

Thanks to its high spectral resolution (~5 eV at 6 keV), the Soft X-ray Spectrometer (SXS) on board Hitomi enables us to measure the detailed structure of spatially resolved emission lines from highly ionized ions in galaxy clusters for the first time. In this series of papers, using the SXS we have measured the velocities of gas motions, metallicities and the multi-temperature structure of the gas in the core of the Perseus cluster. Here, we show that when inferring physical properties from line emissivities in systems like Perseus, the resonant scattering (RS) effect should be taken into account. In the Hitomi waveband, RS mostly affects the FeXXV He$\alpha$ line ($w$) - the strongest line in the spectrum. The flux measured by Hitomi in this line is suppressed by a factor ~1.3 in the inner ~30 kpc, compared to predictions for an optically thin plasma; the suppression decreases with the distance from the center. The $w$ line also appears slightly broader than other lines from the same ion. The observed distortions of the $w$ line flux, shape and distance dependence are all consistent with the expected effect of the resonant scattering in the Perseus core. By measuring the ratio of fluxes in optically thick ($w$) and thin (FeXXV forbidden, He$\beta$, Ly$\alpha$) lines, and comparing these ratios with predictions from Monte Carlo radiative transfer simulations, the velocities of gas motions have been obtained. The results are consistent with the direct measurements of gas velocities from line broadening described elsewhere in this series, although the systematic and statistical uncertainties remain significant. Further improvements in the predictions of line emissivities in plasma models, and deeper observations with future X-ray missions will enable RS measurements to provide powerful constraints on the amplitude and anisotropy of clusters gas motions., Comment: 30 pages, 17 figure, 6 tables, accepted for publication in PASJ

Abstract

The Crab nebula originated from a core-collapse supernova (SN) explosion observed in 1054 A.D. When viewed as a supernova remnant (SNR), it has an anomalously low observed ejecta mass and kinetic energy for an Fe-core collapse SN. Intensive searches were made for a massive shell that solves this discrepancy, but none has been detected. An alternative idea is that the SN1054 is an electron-capture (EC) explosion with a lower explosion energy by an order of magnitude than Fe-core collapse SNe. In the X-rays, imaging searches were performed for the plasma emission from the shell in the Crab outskirts to set a stringent upper limit to the X-ray emitting mass. However, the extreme brightness of the source hampers access to its vicinity. We thus employed spectroscopic technique using the X-ray micro-calorimeter onboard the Hitomi satellite. By exploiting its superb energy resolution, we set an upper limit for emission or absorption features from yet undetected thermal plasma in the 2-12 keV range. We also re-evaluated the existing Chandra and XMM-Newton data. By assembling these results, a new upper limit was obtained for the X-ray plasma mass of <~ 1Mo for a wide range of assumed shell radius, size, and plasma temperature both in and out of the collisional equilibrium. To compare with the observation, we further performed hydrodynamic simulations of the Crab SNR for two SN models (Fe-core versus EC) under two SN environments (uniform ISM versus progenitor wind). We found that the observed mass limit can be compatible with both SN models if the SN environment has a low density of <~ 0.03 cm-3 (Fe core) or <~ 0.1 cm-3 (EC) for the uniform density, or a progenitor wind density somewhat less than that provided by a mass loss rate of 10-5 Mo yr-1 at 20 km s-1 for the wind environment., Comment: PASJ in press. Abstract

The most abundant clustered regularly interspaced short palindromic repeats (CRISPR) type I systems employ a multisubunit RNA‐protein effector complex (Cascade), with varying protein composition and activity. The Escherichia coli Cascade complex consists of 11 protein subunits and functions as an effector through CRISPR RNA (crRNA) binding, protospacer adjacent motif (PAM)‐specific double‐stranded DNA targeting, R‐loop formation, and Cas3 helicase‐nuclease recruitment for target DNA cleavage. Here, we present a biochemical reconstruction of the E. coli Cascade from purified Cas proteins and analyze its activities including crRNA binding, dsDNA targeting, R‐loop formation, and Cas3 recruitment. Affinity purification of 6His‐tagged Cas7 coexpressed with untagged Cas5 revealed the physical association of these proteins, thus producing the Cas5‐Cas7 subcomplex that was able to bind specifically to type I‐E crRNA with an efficiency comparable to that of the complete Cascade. The crRNA‐loaded Cas5‐7 was found to bind specifically to the target dsDNA in a PAM‐independent manner, albeit with a lower affinity than the complete Cascade, with both spacer sequence complementarity and repeat handles contributing to the DNA targeting specificity. The crRNA‐loaded Cas5‐7 targeted the complementary dsDNA with detectable formation of R‐loops, which was stimulated by the addition of Cas8 and/or Cas11 acting synergistically. Cascade activity reconstitution using purified Cas5‐7 and other Cas proteins showed that Cas8 was essential for specific PAM recognition, whereas the addition of Cas11 was required for Cas3 recruitment and target DNA nicking. Thus, although the core Cas5‐7 subcomplex is sufficient for specific crRNA binding and basal DNA targeting, both Cas8 and Cas11 make unique contributions to efficient target recognition and cleavage. 41. The Legacies of Apollo 11

Abstract

Fifty years ago this summer, three men aboard Apollo 11 traveled from our planet to the Moon. On July 20, 1969, at 10:56:15 p.m. EDT, 38-year-old commander Neil Armstrong moved his left foot from the landing pad of the lunar module (LM) Eagle onto the gray, powdery surface of the Sea of Tranquility and became the first person to step onto the lunar soil. Armstrong declared: "That's one small step for [a] man, one giant leap for mankind." Nineteen minutes later, 39-year-old LM pilot Edwin "Buzz" Aldrin followed Armstrong onto the surface. Fifteen hours later, after spending two and a half hours outside of Eagle, the two men lifted off and returned to their command module (CM) Columbia, manned patiently by the third member of their crew, 38-year-old CM pilot Michael Collins. Four days later, the three men were back home. Although five additional lunar landings would occur, each more challenging and scientifically ambitious than its predecessor, Apollo 11 stands alone as the greatest technological accomplishment of the 20th century. The mission also signaled the beginning of the end of the "Golden Age" of America's space program.

Abstract

DUF89 family proteins occur widely in both prokaryotes and eukaryotes, but their functions are unknown. Here we define three DUF89 subfamilies (I, II, and III), with subfamily II being split into stand-alone proteins and proteins fused to pantothenate kinase (PanK). We demonstrated that DUF89 proteins have metal-dependent phosphatase activity against reactive phosphoesters or their damaged forms, notably sugar phosphates (subfamilies II and III), phosphopantetheine and its S-sulfonate or sulfonate (subfamily II-PanK fusions), and nucleotides (subfamily I). Genetic and comparative genomic data strongly associated DUF89 genes with phosphoester metabolism. The crystal structure of the yeast (Saccharomyces cerevisiae) subfamily III protein YMR027W revealed a novel phosphatase active site with fructose 6-phosphate and Mg(2+) bound near conserved signature residues Asp254 and Asn255 that are critical for activity. These findings indicate that DUF89 proteins are previously unrecognized hydrolases whose characteristic in vivo function is to limit potentially harmful buildups of normal or damaged phosphometabolites.

Abstract

The joint JAXA/NASA ASTRO-H mission is the sixth in a series of highly successful X-ray missions developed by the Institute of Space and Astronautical Science (ISAS), with a planned launch in 2015. The ASTRO-H mission is equipped with a suite of sensitive instruments with the highest energy resolution ever achieved at E > 3 keV and a wide energy range spanning four decades in energy from soft X-rays to gamma-rays. The simultaneous broad band pass, coupled with the high spectral resolution of Delta E < 7 eV of the micro-calorimeter, will enable a wide variety of important science themes to be pursued. Abstract

Using a proprietary data set on international private equity activity, we study the determinants of buyout investments across 61 countries and 19 industries over the period of 1990 to 2017. We find that countries with cyclically strong economies, more active stock and credit markets, and better rule of law experience more buyout activity. Countries also receive more buyout capital following investor protection and contract enforcement reforms. The set of determinants we identify appear somewhat unique to buyout investments, because other forms of investment such as foreign direct investment, gross capital formation, investments in R&D, and M&A activity do not respond similarly to these factors.
