Abstract

The work presented in this thesis has been performed to increase the understanding of the interactions of zeolites with water, under a range of reaction conditions. The systems studied have been selected on the basis of their known hydrolytic instability or as model systems for which new avenues for hydrolytic instability can more easily be followed. The focus of research detailed in this thesis is split into three main sections. The mechanism of the ADOR (Assembly, Disassembly, Organisation, Reassembly) process for the synthesis of new zeolites from germanosilicate UTL is probed to deepen the understanding of the intermediate species formed and how the local structure and long-range order of the products are affected by reaction variables. Subsequently, the CHA framework has been selected as a model system for the study of a newly-identified bond lability exhibited by some non-'ADORable' aluminosilicate zeolite materials. To further aid characterisation and understanding of this lability, a series of inter-zeolite transformations from the FAU to CHA framework have been adapted to allow ¹⁷O enrichment and ¹⁷O NMR spectroscopic investigation, to characterise and identify key intermediate and framework species. The complexity and high structural disorder of the materials studied in this work mean that a multivariate approach to characterisation and analysis is required. Pri- marily, solid-state NMR spectroscopy and powder X-ray diffraction have been used to characterise the materials, elucidating differences between their local structure and long-range order. In addition, energy-dispersive X-ray spectroscopy, scanning electron microscopy, thermogravimetric analysis and density functional theory calculations have also been used to further aid characterisation and understanding of these complex systems. Results presented demonstrate that both zeolites and water interact strongly with one another when combined. Zeolites and water are found to be reactive even under mild conditions, e.g. room temperatures, where ¹⁷O NMR spectroscopy has shown the rapid exchange of H₂¹⁷O oxygen into the frameworks of UTL, CHA and FAU zeolites, by resolving signals attributed to framework zeolite linkages. Whilst favourable under ambient conditions, these bond lability processes are also found to be selective, with observed enrichment found to differ between frameworks with different topologies, com- positions and extraframework cations. In some cases, observed exchange of framework oxygen species has been attributed in part to the defective nature of zeolite frameworks. A further mechanistic explanation for the enrichment of zeolites for which the structure is not thought to be defective has also been predicted by collaborators using molecular dynamics. Whilst this mechanism may explain the facile bond lability seen for CHA frameworks, its widespread applicability to other zeolite frameworks that show rapid exchange of framework oxygen with that in water is not known. Water is also found to interact strongly with zeolite frameworks undergoing structural transformations, such as during the ADOR process or during post-synthetic transformations. Here, under the elevated temperatures of reaction conditions, ¹⁷O supplied from H₂¹⁷O reagent has been shown to be incorporated into the structure of zeolite frameworks, especially in regions considered non-reactive within the reaction. These results demonstrate that both zeolites and water interact and react when combined and provide further evidence to the contrary that zeolites are perceived as static, inert scaffolds. The findings have potential implications for the commercial uses of zeolites, where a balance between framework stability and flexibility is important.

Abstract

Background In January 2021, the Public Health Agency of Canada launched the Canadian COVID-19 Outbreak Surveillance System to monitor outbreaks by setting. Schools and childcare centres were identified as settings of interest, as children play a key role in the transmission chain of other respiratory illnesses. This paper describes outbreak trends observed in school and childcare settings from January to December 2021 when many public health measures were in place.Methods School and childcare outbreak data from five jurisdictions were included, representing 76% of the total Canadian population. Epidemiological curves were generated, trends in outbreak settings and cases’ age distribution over time were examined and descriptive statistics on outbreak size were calculated.Results In 2021, most school and childcare outbreaks were in primary schools (42%). Abstract

People living with HIV (PWH) often exhibit poor responses to influenza vaccination despite effective combination anti-retroviral (ART) mediated viral suppression. There exists a paucity of data in identifying immune correlates of influenza vaccine response in context of HIV infection that would be useful in improving its efficacy in PWH, especially in younger individuals. Transcriptomic data were obtained by microarray from whole blood isolated from aviremic pediatric and adolescent HIV-infected individuals (4-25 yrs) given two doses of Novartis/H1N1 09 vaccine during the pandemic H1N1 influenza outbreak. Supervised clustering and gene set enrichment identified contrasts between individuals exhibiting high and low antibody responses to vaccination. High responders exhibited hemagglutination inhibition antibody titers >1:40 post-first dose and 4-fold increase over baseline. Baseline molecular profiles indicated increased gene expression in metabolic stress pathways in low responders compared to high responders. Inflammation-related and interferon-inducible gene expression pathways were higher in low responders 3 wks post-vaccination. The broad age range and developmental stage of participants in this study prompted additional analysis by age group (e.g. 13yrs) following vaccination which was accompanied by peripheral Tfh expansion. Our results comprise a valuable resource of immune correlates of vaccine response to pandemic influenza in HIV infected children that may be used to identify favorable targets for improved vaccine design in different age groups.

1 | INTRODUCTION HIV-1-induced immunological impairment begins during acute infection and is only partially restored in children with perinatally acquired HIV (PHIV) if antiretroviral therapy (ART) is introduced during the [...], Introduction: HIV infection causes pathological changes in the natural killer (NK) cell compartment that can be only partially restored by antiretroviral therapy (ART). We investigated NK cells phenotype and function in children with perinatally acquired HIV (PHIV) and long-term viral control (five years) due to effective ART in a multicentre cross-sectional European study (CARMA, EPIICAL consortium). The impact of age at ART start and viral reservoir was also evaluated. Methods: Peripheral blood mononuclear cells (PBMCs) from 40 PHIV who started ART within two years of life (early treated patients (ET), 6 months), with at least five years of HIV-1 suppression ( Results: A significantly higher frequency of [CD56.sup.neg] NK cells was found in LT compared with ET. We further found in LT a positive correlation of [CD56.sup.neg] NK cells with HIV-1 DNA. LT also displayed increased expression of the NKG2D and NKp46 activating receptors and perforin compared with ET. Moreover, [CD107a.sup.+] and [IFN-[gamma].sup.+] frequencies in non-stimulated NK were associated with HIV-1 DNA in LT patients. Finally RNA-Seq analysis showed in LT an up-regulation of genes related to NKactivating pathways and susceptibility to apoptosis compared with ET. Conclusions: We show that early initiation of ART during infancy preserves the NK compartment and is associated with lower HIV-1 reservoir. Such condition persists over adolescence due to long-term viral control achieved through effective ART. Abstract

Introduction: Self-antigens abnormally expressed on tumors, such as MUC1, have been targeted by therapeutic cancer vaccines. We recently assessed in two clinical trials in a preventative setting whether immunity induced with a MUC1 peptide vaccine could reduce high colon cancer risk in individuals with a history of premalignant colon adenomas. In both trials, there were immune responders and non-responders to the vaccine. Methods: Here we used PBMC pre-vaccination and 2 weeks after the first vaccine of responders and non-responders selected from both trials to identify early biomarkers of immune response involved in long-term memory generation and prevention of adenoma recurrence. We performed flow cytometry, phosflow, and differential gene expression analyses on PBMCs collected from MUC1 vaccine responders and non-responders pre-vaccination and two weeks after the first of three vaccine doses. Results: MUC1 vaccine responders had higher frequencies of CD4 cells prevaccination, increased expression of CD40L on CD8 and CD4 T-cells, and a greater increase in ICOS expression on CD8 T-cells. Differential gene expression analysis revealed that iCOSL, PI3K AKT MTOR, and B-cell signaling pathways are activated early in response to the MUC1 vaccine. We identified six specific transcripts involved in elevated antigen presentation, B-cell activation, and NFkB1 activation that were directly linked to finding antibody response at week 12. Finally, a model using these transcripts was able to predict non-responders with accuracy. Discussion: These findings suggest that individuals who can be predicted to respond to the MUC1 vaccine, and potentially other vaccines, have greater readiness in all immune compartments to present and respond to antigens. Predictive biomarkers of MUC1 vaccine response may lead to more effective vaccines tailored to individuals with high risk for cancer but with varying immune fitness. [ABSTRACT FROM AUTHOR]

Abstract

A recombinant vaccine containing Aventis Pasteur's canarypox vector (ALVAC)-HIV and gp120 alum decreased the risk of HIV acquisition in the RV144 vaccine trial. The substitution of alum with the more immunogenic MF59 adjuvant is under consideration for the next efficacy human trial. We found here that an ALVAC-simian immunodeficiency virus (SIV) and gp120 alum (ALVAC-SIV + gp120) equivalent vaccine, but not an ALVAC-SIV + gp120 MF59 vaccine, was efficacious in delaying the onset of SIVmac251 in rhesus macaques, despite the higher immunogenicity of the latter adjuvant. Vaccine efficacy was associated with alum-induced, but not with MF59-induced, envelope (Env)-dependent mucosal innate lymphoid cells (ILCs) that produce interleukin (IL)-17, as well as with mucosal IgG to the gp120 variable region 2 (V2) and the expression of 12 genes, ten of which are part of the RAS pathway. The association between RAS activation and vaccine efficacy was also observed in an independent efficacious SIV-vaccine approach. Whether RAS activation, mucosal ILCs and antibodies to V2 are also important hallmarks of HIV-vaccine efficacy in humans will require further studies.

Abstract

Understanding human mobility is crucial for a broad range of applications from disease prediction to communication networks. Most efforts on studying human mobility have so far used private and low resolution data, such as call data records. Here, we propose Twitter as a proxy for human mobility, as it relies on publicly available data and provides high resolution positioning when users opt to geotag their tweets with their current location. We analyse a Twitter dataset with more than six million geotagged tweets posted in Australia, and we demonstrate that Twitter can be a reliable source for studying human mobility patterns. Our analysis shows that geotagged tweets can capture rich features of human mobility, such as the diversity of movement orbits among individuals and of movements within and between cities. We also find that short and long-distance movers both spend most of their time in large metropolitan areas, in contrast with intermediate-distance movers movements, reflecting the impact of different modes of travel. Recent outbreaks of Ebola and Dengue viruses have again elevated the significance of the capability to quickly predict disease spread in an emergent situation. However, existing approaches usually rely heavily on the time-consuming census processes, or the privacy-sensitive call logs, leading to their unresponsive nature when facing the abruptly changing dynamics in the event of an outbreak. In this paper we study the feasibility of using large-scale Twitter data as a proxy of human mobility to model and predict disease spread. We report that for Australia, Twitter users' distribution correlates well the census-based population distribution, and that the Twitter users' travel patterns appear to loosely follow the gravity law at multiple scales of geographic distances, i.e. national level, state level and metropolitan level. The radiation model is also evaluated on this dataset though it has shown inferior fitness as a result of Australia's sparse population and large landmass. 31. Exploring Trade-Offs Between Profit, Yield, and the Environmental Footprint of Potential Nitrogen Fertilizer Regulations in the US Midwest

Abstract

Multiple strategies are available that could reduce nitrogen (N) fertilizer use in agricultural systems, ranging from voluntary adoption of new N management practices by farmers to government regulations. However, these strategies have different economic and political costs, and their relative effectiveness in decreasing N leaching has not been evaluated at scale, particularly concerning potential trade-offs in crop yield and profitability. To inform policy efforts in the US Midwest, we quantified the effects of four policy scenarios designed to reduce fertilizer N inputs without sacrificing maize yields below 95%. A simulated dataset for economically optimum N rates and corresponding leaching losses was developed using a process-based crop model across 4,030 fields over 30 years. Policy scenarios were (1) higher N prices, (2) N leaching fee, (3) N balance fee, and (4) voluntary reduction of N use by farmers, each implemented under a range of sub-levels (low to high severity). Aggregated results show that all policies decreased N rates and N leaching, but this was associated with an exponential increase in economic costs. Achieving an N leaching reduction target of 20% has an estimated pollution control cost of 30–37 US$/ha, representing 147 million US$/year when scaled up to the state level, which is in the range of current government payments for existing conservation programs. Notably, such control of N losses would reduce the environmental impact of agriculture on water quality (externalities) by an estimated 524 million US$/year, representing an increase in society welfare of 377 million US$/year. Among the four policies, directly charging a fee on N leaching helped mitigate economic losses while improving the point source reduction effect (i.e., targeting fields that were leaching hotspots) and better internalization effect (i.e., targeting fields with higher environmental impact costs). This study provides actionable data to inform the development of cost-effective N fertilizer regulations by integrating changes in crop productivity and N losses in economic terms at the field level.

Abstract

Background Vaccines and vaccine boosting have blunted excess morbidity and mortality from severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infection in older nursing home residents (NHR). However, the impact of repeated vaccination on the T-cell response based on biological sex and prior infection of NHR remain understudied. Methods We examined T-cell responses to SARS-CoV-2 mRNA vaccines in a cohort of NHR and healthcare workers (HCW) over 2 years. We used interferon-γ ELIspot and flow cytometry to assess T-cell response before, 2 weeks, and 6 months after the initial series and each of 2 booster vaccines. We analyzed these data longitudinally with mixed-effect modeling and also examined subsets of our cohorts for additional changes in T-cell effector function. Results Prior SARS-CoV-2 infection and female sex contributed to higher T-cell response in NHR but not HCW. When looking across time points, NHR but not HCW with prior infection had significantly higher T-cell responses than infection-naive subjects. These patterns of response were maintained across multiple booster vaccinations. Conclusions These results suggest that the age, multimorbidity, and/or frailty of the NHR cohort may accentuate sex and infection status differences in T-cell response to mRNA vaccination.
