Grup de Treball. Perspectiva de Gènere en la Docència, la Recerca i la Transferència, Les rúbriques transversals despleguen les recomanacions recollides en el III Pla d’Igualtat de la Universitat de Barcelona. S’han proposat seguint el model de la Guia per a la incorporació de la perspectiva de gènere en els plans docents i les assignatures de la Universitat de Barcelona (2021) elaborada per la Comissió d’Igualtat que, al seu torn, s’ajusta al que disposa l’AQU en el seu Marc general per a la incorporació de la perspectiva de gènere en docència (2018). Les rúbriques poden ser d’aplicació a tots els graus i màsters de la Universitat de Barcelona. Som conscients que no tots els ensenyaments poden aplicar la perspectiva de gènere a la docència de la mateixa manera, per això cada centre i cada ensenyament haurà de prendre la decisió estratègica que més afavoreixi l’ensenyament dels continguts de l’àrea. Es pot fer incorporant-hi una assignatura sencera sobre perspectiva de gènere (com s’ha distingit incloent la casella “temàtica” en les rúbriques transversals). També es pot decidir, segons convingui, adaptar metodologies, fer canvis en els entorns d’aprenentatge o en les referències bibliogràfiques, o idear una combinació de diferents pràctiques transversals o específiques.

La Universitat de Barcelona, en el seu III Pla d’igualtat, s’ha compromès a incloure i desplegar la perspectiva de gènere en tots els seus àmbits d’actuació. Un dels eixos que estructuren aquest pla (concretament, l’eix 4) està dedicat a la perspectiva de gènere en la docència. La Comissió d’Igualtat, el Vicerectorat de Política Docent, el Vicerectorat de Política Acadèmica i Qualitat, el Vicerectorat d’Igualtat i Gènere i la Unitat d’Igualtat volem facilitar-vos la tasca d’incorporar la perspectiva de gènere a totes les assignatures. Us proposem d’avançar cap a una UB més inclusiva començant pels plans docents, tal com preveu la legislació vigent. Aquesta proposta s’anirà acompanyant, al llarg del curs, d’accions de formació i d’altres materials que esperem que us siguin útils.

The first chapter, Different techniques to detect G protein coupled receptor heteromers, describes state of the art techniques based in biophysical principles applied to detect oligomeric aggregates formed by G-protein coupled receptors in the cell membrane, and describes how the knowledge generated can be applied to design new compounds for the treatment of neurological and mental diseases. Obesity has become a worldwide problem and it is well known that causes and exacerbates many health problems by promoting profound changes in physiological functions. Chapter 2, Analysis of the role of diet in the appearance of neurodegenerative processes, reviews the consequences of these metabolic alterations while considering their effects in the development of Type 2 Diabetes Mellitus, and their role in the appearance of cognitive impairments such as the sporadic forms of Alzheimer’s disease. The development of new cultivars facing climate change is an issue of great interest for the agrochemical industry and can be approached in different ways. Chapter 3, Arabidopsis Thaliana A Model for the Study of Plant Speciation, reviews different aspects of the plant immune system and the different layers of the plant immune response and signaling. The emerging field in plant research that studies how soil microbiota influences plant basic mechanisms is also discussed. Chagas disease is endemic in Latin America, but recently and due to human migrations, it is becoming a global health problem. In chapter 4, Trypanosoma cruzi infection diagnosis: New insights, challenges and perspectives, a group of experts from several institutions describe the different techniques that can be used for the serological diagnosis of the infection and the characterization of Trypanosoma cruzi, discuss the advantages and drawbacks of each method and propose improvements that would entail important savings for health institutions. Chapter 5, Nutrients, Control of Gene Expression and Metabolic Homeostasis, focuses on the molecular mechanisms that control metabolism by means of regulating gene expression in response to dietary inputs, to design new therapeutic strategies based on nutritional interventions against metabolic diseases. In this context, involvement of FGF21 hormone in the regulation of lipid metabolism during amino acid starvation is described, thus reinforcing its important role as an endocrine factor in coordinating energy homeostasis under a variety of nutritional conditions. This raises the possibility of dietary modulation of circulating levels of FGF21 as an alternative approach to its pharmacological administration. Biodegradable polymeric nanoparticles encapsulating neuroprotective drugs have enormous potential to treat neurodegenerative diseases, including Alzheimer´s disease and glaucoma. Recent advances in the field are described in chapter 6, Polymeric nanoparticles for the treatment of neurodegenerative diseases: Alzheimer’s disease and glaucoma, specifically the preparation of engineered polymeric nanoparticles with attached peptides or antibodies to increase their bioavailability, favoring their transport through the blood brain barrier and the blood retinal barrier, avoiding at the same time possible drug adverse and toxic effects. The last chapter, Pentacyclic triterpenes in table olives: Determination of their composition and bioavailability by LC-M, is a review on the pentacyclic triterpenes contained in table olives, natural compounds of enormous interest due to their beneficial effects on human health, including hepatoprotective, anti-diabetic, antiviral, cardioprotective and antitumor activities. Authors describe a selective and sensitive LC–MS method for the simultaneous determination of the main triterpenic compounds present in Olea europaea L. This opens the possibility to bioavailability studies after consumption of different foods, or administration of plants widely used in traditional medicine, with the aim of studying in depth the beneficial effects of these compounds in human beings. We hope that this new volume will attract the interest of all the scientific community, especially those working in the fields of pharmaceutical, medical, biological, chemical and food sciences.

Immunotherapy approaches stand out as innovative strategies to eradicate tumor cells. Among them, PD-1/PD-L1 immunotherapy is considered one of the most successful advances in the history of cancer immunotherapy. We used our technology of Polypurine reverse Hoogsteen hairpins (PPRHs) for silencing both genes with the aim to provoke the elimination of tumor cells by macrophages in co-culture experiments. Incubation of PPRHs against PD-1 and PD-L1 decreased the levels of mRNA and protein in THP-1 monocytes and PC3 prostate cancer cells, respectively. Viability of THP-1 cells and macrophages obtained by PMA-differentiation of THP-1 cells was not affected upon incubation with the different PPRHs. On the other hand, PC3 cell survival was partially decreased by PPRHs against PD-L1. The greatest effect in decreasing cell viability was obtained in macrophages/PC3 co-culture experiments by combining PPRHs against PD-1 and PD-L1. This effect was also observed in other cancer cell lines: HeLa, SKBR3 and to a minor extent in M21. Apoptosis was not detected when macrophages were treated with the different PPRHs. However, co-cultures of macrophages with the four cancer cell lines treated with PPRHs showed an increase in apoptosis. The order of fold-increase in apoptosis was HeLa > PC3 > SKBR3 > M21. This study demonstrates that PPRHs could be powerful pharmacological agents to use in immunotherapy approaches for the inhibition of PD-1 and PD-L1.

Background: In the context of tumor immunology, tumor cells have been shown to overexpress CD47, an antiphagocytic signal directed to macrophages to escape from phagocytosis by interacting with Signal Regulatory Protein α SIRPα. In the present work, we designed Polypurine reverse Hoogsteen hairpins, PPRHs, to silence the expression of CD47 in tumor cells and SIRPα in macrophages with the aim to eliminate tumor cells by macrophages in co-culture experiments. Methods: THP-1 cells were differentiated to macrophages with PMA. The mRNA levels of differentiation markers CD14 and Mcl-1 mRNA and pro-inflammatory cytokines (IL-1β, IL-18, IL-6, IL-8 and TNF-α) were measured by qRTPCR. The ability of PPRHs to silence CD47 and SIRPα was evaluated at the mRNA level by qRT-PCR and at the protein level by Western Blot. Macrophages were co-cultured with tumor cells in the presence of PPRHs to silence CD47 and/or SIRPα. Cell viability was assessed by MTT assays. Results: THP-1 cells differentiated to macrophages with PMA showed an increase in macrophage surface markers (CD14, Mcl-1) and pro-inflammatory cytokines (IL-1β, IL-18, IL-6, IL-8 and TNF-α). PPRHs were able to decrease both CD47 expression in MCF-7 cell line and SIRPα expression in macrophages at the mRNA and protein levels. In the presence of PPRHs, MCF-7 cells were eliminated by macrophages in co-culture experiments, whereas they survived in the absence of PPRHs. Conclusions: Our data support the usage of PPRHs to diminish CD47/SIRPα interaction by decreasing the expression of both molecules thus resulting in an enhanced killing of MCF-7 cells by macrophages, which might translate into beneficial effects in cancer therapy. Els sistemes biològics capten l'energia necessària pe‘r mantenir llur activitat vital a partir de molècules relativament complexes del medi extern. La ingesta d'aliments per part dels animals no és un procés continuat, cosa que requereix la formació de molècules relativament simples que emmagatzemen l'energia que és utilitzada posteriorment en els períodes de dejuni. A més els animals els cal desenvolupar tot un sistema de regulació de la captació i degradació d'aquests compostos rics energèticament. El dipòsit que acumula glucosa per cedir-la quan calgui és el glicogen. El glicogen és un polisacàrid format per molècules lligades per enllaços alfa (1-4) que donen lloc a cadenes linials ramificades cada 8 o 10 restes de glucosa, mitjançant unions de tipus alfa (1-6). En el fetge dels mamifers està present en forma de rosetes el diàmetre de les quals és aproximadament 0,1 μm (1); la seva localització és predominantment citoplasmàtica.

Background: Epidemiological studies suggest that coffee consumption reduces the risk of cancer, but the molecular mechanisms of its chemopreventive effects remain unknown. Objective: To identify differentially expressed genes upon incubation of HT29 colon cancer cells with instant caffeinated coffee (ICC) or caffeic acid (CA) using whole genome microarrays. Results: ICC incubation of HT29 cells caused the overexpression of 57 genes and the underexpression of 161, while CA incubation induced the overexpression of 12 genes and the underexpression of 32. Using Venn-Diagrams, we built a list of five overexpressed genes and twelve underexpressed genes in common between the two experimental conditions. This list was used to generate a biological association network in which STAT5B and ATF-2 appeared as highly interconnected nodes. STAT5B overexpression was confirmed at the mRNA and protein levels. For ATF-2, the changes in mRNA levels were confirmed for both ICC and CA, whereas the decrease in protein levels was only observed in CA-treated cells. The levels of cyclin D1, a target gene for both STAT5B and ATF-2, were dowregulated by CA in colon cancer cells and by ICC and CA in breast cancer cells. Conclusions: Coffee polyphenols are able to affect cyclin D1 expression in cancer cells through the modulation of STAT5B and ATF-2.

Walnuts have been gathering attention for their health-promoting properties. They are rich in polyphenols, mainly ellagitannins (ETs) that after consumption are hydrolyzed to release ellagic acid (EA). EA is further metabolized by microbiota to form urolithins, such as A and B, which are absorbed. ETs, EA and urolithins have shown to slow the proliferation and growth of different types of cancer cells but the mechanisms remain unclear. We investigate the role of urolithins in the regulatory mechanisms in prostate cancer, specifically those related to the androgen receptor (AR), which have been linked to the development of this type of cancer. In our study, urolithins down-regulated the mRNA and protein levels of both prostate specific antigen (PSA) and AR in LNCaP cells. The luciferase assay performed with a construct containing three androgen response elements (AREs) showed that urolithins inhibit AR-mediated PSA expression at the transcriptional level. Electrophoretic mobility shift assays revealed that urolithins decreased AR binding to its consensus response element. Additionally, urolithins induced apoptosis in LNCaP cells, and this effect correlated with a decrease in Bcl-2 protein levels. In summary, urolithins attenuate the function of the AR by repressing its expression, causing a down-regulation of PSA levels and inducing apoptosis. Our results suggest that a diet rich in ET-containing foods, such as walnuts, could contribute to the prevention of prostate cancer.

These drugs are mainly consumed by adolescents and young adults with recreational purposes, in most cases combined with alcoholic drinks. Although a number of works about new cathinones have been recently published, none explored the consequences of such combination. Because adolescence is a crucial period in brain development, we sought to study the effects of the combination of mephedrone plus ethanol in adolescent mice, focusing on psychostimulant and conditioning effects, as well as on neurotoxicity markers. Ethanol increased both locomotor activity and conditioned place preference (CPP) induced by mephedrone. RNA microarray assays after CPP test yielded significant alterations in neuronal plasticity-related genes and a key role of BDNF and dopamine D3 receptors in CPP acquisition was found. Ethanol potentiated the oxidative stress as well as the decreases in dopaminergic and serotonergic markers in frontal cortex and hippocampus respectively, after a binge treatment with mephedrone. Moreover, the drug combination impaired spatial learning and memory, as well as neurogenesis to a higher extent than mephedrone alone.

This goal will be reached by highlighting the mechanisms through which diet can reduce the risk of common polygenic diseases. Nutritional genomics applies high throughput functional genomic technologies and molecular tools in nutrition research, allowing a more precise and accurate knowledge of nutrient-genome interactions in both health and disease. Understanding the inter-relationships among genes, genes products, and dietary habits is fundamental to identify those who will benefit the most or be placed at risk by nutritional interventions. This chapter provides an overview of this novel nutritional approach, including the most relevant results of our recent research on the nutrigenomic effects of food polyphenols on cancer cells. Those studies would highlight the molecular mechanisms underlying the chemopreventive effects of those bioactive food compounds.

The rationale was to build Biological Association Networks from differentially expressed genes in drug-resistant cells to identify important nodes within the Networks. These nodes may represent putative targets to attack in cancer therapy, as a way to destabilize the gene network developed by the resistant cells to escape from the drug pressure. As a model we used cells resistant to methotrexate (MTX), an inhibitor of DHFR. Selected node-genes were analyzed at the transcriptional level and from a genotypic point of view. In colon cancer cells, DHFR, the AKR1 family, PKC¿, S100A4, DKK1, and CAV1 were overexpressed while E-cadherin was lost. In breast cancer cells, the UGT1A family was overexpressed, whereas EEF1A1 was overexpressed in pancreatic cells. Interference RNAs directed against these targets sensitized cells towards MTX.

Walnuts are commonly found in our diet and have been recognized for their nutritious properties for a long time. Traditionally, walnuts have been known for their lipid profile which has been linked to a wide array of biological properties and health-promoting effects. In addition to essential fatty acids, walnuts contain a variety of other bioactive compounds such as, vitamin E and polyphenols. Among common foods and beverages, walnuts represent one of the most important sources of polyphenols, hence, their effect over human health warrants attention. The main polyphenol in walnuts is pedunculagin, an ellagitannin. After consumption, ellagitannins are hydrolyzed to release ellagic acid, which is converted by gut microflora to urolithin A and other derivatives, such as urolithins B, C and D. Ellagitannins possess well known antioxidant and anti-inflammatory bioactivity and several studies have assessed the potential role of ETs against disease initiation and progression, including cancer, cardiovascular and neurodegenerative diseases. The purpose of this review is to summarize current available information relating to the potential effect of walnut polyphenols in health maintenance and disease prevention.

[eng] This thesis is centered on the study of PolyPurine Reverse Hoogsteen (PPRH) hairpins technology as a tool for both gene silencing and gene editing. PolyPurine Reverse Hoogsteen (PPRH) hairpins are nonmodified single-stranded DNA molecules formed by two antiparallel polypurine mirror repeat domains linked by a five-thymidine loop that are bound through intramolecular reverse Hoogsteen bonds, thus allowing the formation of the hairpin structure. PPRHs can bind in a sequence specific manner to their polypyrimidine target sequence in the dsDNA by Watson-Crick bonds, thus producing a triplex structure and inhibiting the expression of the targeted gene. As a first part of this thesis we increased our knowledge about the usage of PPRHs as gene silencing tools. On the one hand, we explored the pharmacogenomic response in PC3 prostate cancer cells upon the treatment with a PPRH designed against the antiapoptotic survivin gene that we had previously validated in our laboratory. The analyses demonstrated that the PPRH was specific towards its intended target gene and the genomic response involved a deregulation of vital cell processes such as Apoptosis, Regulation of cell proliferation, Cellular response to stress and Prostate cancer, thus severely affecting cell viability. We also determined the lack of hepatotoxicity and nephrotoxicity in vitro of PPRH molecules in hepatic and renal human cell lines, respectively. On the other hand, we were able to apply the PPRHs technology for immunotherapy approaches. We centered our studies in the inhibition of the CD47/SIRPα and the PD-1/PD-L1 pathways that promote the escape of tumor cells from host’s immunosurveillance system. PPRHs were designed to silence those genes in macrophage/cancer cells co-culture experiments, showing an increase in the killing of cancer cells by macrophages. We also determined that apoptosis was the mechanism responsible for this cancer cell death. The second part of this thesis is focused on the usage of PPRHs as gene editing tools. Repair-PPRHs are hairpins that bear an extension sequence at one end of the molecule which is homologous to the DNA sequence to be repaired but containing the wild-type nucleotide instead of the mutated one. Previous works performed in our laboratory demonstrated that repair-PPRHs were able to correct a representative collection of point mutations (substitutions, double substitutions, deletions and insertions) in the endogenous locus of the dihydrofolate reductase (dhfr) gene in different Chinese Hamster Ovary (CHO) mutant cell lines. In this work, we have demonstrated the generality of action of the repair-PPRHs by correcting different single-point mutations in the adenine phosphoribosyltransferase (aprt) gene in CHO mutant cells. Moreover, we determined that the correction was specific since we did not detect any off-target effect in the repaired genome. We also gained insight into the mechanism responsible for the repair event, showing the formation of a D-loop structure upon the binding of the PPRH to its target sequence that stimulates homologous recombination. Finally, we used repair-PPRHs to try to correct a single point mutation in the FANCA gene responsible for Fanconi anemia in a patient-derived human cell line, to extend the potential of PPRHs to correct mutations responsible for human monogenic diseases., [spa] Esta tesis se centra en el estudio de la tecnología de los PPRHs (PolyPurine Reverse Hoogsteen hairpins) como herramienta de silenciamiento y edición génica. Los PPRHs son moléculas no modificadas de ssDNA que están formadas por dos dominios antiparalelos de polipurinas unidas entre sí mediante un puente de 5 timinas. Ambos dominios de polipurinas establecen enlaces de tipo Hoogsteen reverso, permitiendo así la formación de una estructura tipo pinza. Los PPRHs pueden unirse de manera específica a su secuencia diana de polipirimidinas en el dsDNA mediante enlaces Watson-Crick, dando lugar a la formación de un triplex e inhibiendo la expresión del gen diana. En la primera parte de esta tesis hemos profundizado en el uso de los PPRHs como herramienta de silenciamiento génico. Por un lado, exploramos la respuesta farmacogenómica en células de cáncer de próstata PC3 tratadas con un PPRH dirigido contra el gen antiapoptótico survivina que previamente habíamos validado en el laboratorio. Los análisis demostraron que el PPRH era específico contra la survivina, lo que provocaba la desregulación de procesos celulares vitales tales como Apoptosis, Proliferación celular, Respuesta a estrés o Cáncer de próstata, afectando severamente a la viabilidad celular. Además, también comprobamos in vitro que los PPRHs no producen citotoxicidad hepática ni renal en células hepáticas y renales, respectivamente. Por otro lado, hemos sido capaces de utilizar la tecnología de los PPRHs en aplicaciones inmunoterapéuticas. Estos estudios se han centrado en la inhibición de las vías CD47/SIRPα y PD-1/PD-L1 que promueven la evasión de las células tumorales del sistema inmune del huésped. Se utilizaron PPRHs para silenciar estos genes en co-cultivos de macrófagos/células cancerosas y se observó un incremento en la muerte de células tumorales debida a la acción de los macrófagos. También determinamos que la apoptosis era el principal mecanismo por el cual las células tumorales morían. La segunda parte de esta tesis esta centrada en el uso de los PPRHs como herramienta de edición génica. Los PPRHs-reparadores son pinzas que contienen una secuencia adicional en un extremo del oligonucleótido que es homóloga a la secuencia de DNA que se quiere reparar pero conteniendo el nucleótido corregido en vez del mutado. Trabajo previo del laboratorio demostró que los PPRHs-reparadores eran capaces de corregir una colección representativa de mutaciones puntuales (substituciones, doble substitución, inserciones y deleciones) en el locus endógeno del gen dihidrofolato reductasa (dhfr) en diferentes líneas celulares mutantes de ovario de hámster chino (CHO). En esta tesis, hemos demostrado la generalidad de acción de los PPRHs-reparadores corrigiendo diferentes mutaciones puntuales en el gen adenina fosforibosiltransferasa (aprt) en células CHO mutantes. Adicionalmente, hemos demostrado que esta corrección mediada por los PPRHs-reparadores es específica y no ha generado ningún efecto off- target in ningún lugar del genoma reparado. Desde el punto de vista del mecanismo molecular por el cual se produce la reparación, hemos observado la formación de una estructura D-loop en el dsDNA debida a la unión del PPRH-reparador a su secuencia diana, estimulando de esta manera un proceso de recombinación homóloga. Por último, hemos intentado usar PPRH-reparadores para corregir una mutación puntual en el gen FANCA responsable de la anemia de Fanconi en una línea celular humana derivada de un paciente con el objetivo de extender el potencial de los PPRHs para la corrección de mutaciones responsables de enfermedades monogénicas humanas.

[eng] This work is focused on the study of Polypurine Reverse Hoogsteen hairpins (PPRHs) as a gene silencing tool, and on the search of alternative methods for their delivery, including viral and non-viral vectors. PPRHs are single stranded non-modified DNA hairpins formed by two antiparallel polypurine mirror repeat strands linked by five thymidines and bound intramolecularly by Hoogsteen bonds. These hairpins can bind specifically to a pyrimidine target sequence in genomic DNA and induce the displacement of the purine strand, resulting in the inhibition of gene expression. During the last decade, our laboratory has demonstrated the ability of PPRHs to silence different targets involved in cancer progression both in vitro and in vivo (Ciudad et al. 2017). In this work, we expand the use of PPRHs as a silencing tool of replication stress response (RSR) genes WEE1 and CHK1, and Thymidylate synthase (TYMS). We demonstrated that PPRHs were able to decrease the expression WEE1 and CHK1, leading to a disruption of cell cycle progression, an increase of apoptosis, and a decrease of survival in tumor cells. Moreover, the inhibition of either WEE1 or CHK1 using PPRHs enhanced the response to the DNA-damaging agents 5-Fluorouracil and Methotrexate. Regarding TYMS, we identified and validated a G-quadruplex (G4) structure in its 5’UTR that could act as a regulatory element of TYMS expression. Moreover, we demonstrated that the complementary strand of this secondary structure could be targeted by a PPRH, which promoted G4 formation and down-regulation of TYMS expression. This PPRH induced cancer cell death as a single agent and showed synergic effect with the classical TYMS inhibitor 5-Fluorouracil. In this work we also showed the capacity of viruses to transduce PPRHs in vitro. We demonstrated that an adenoviral based vector encoding a PPRH against survivin could downregulate its mRNA and protein levels, causing a reduction in cell viability. Before attempting that approach, we first demonstrated that PPRHs could also work as RNA species. We confirmed that an RNA-PPRH directed against survivin was able to selectively bind to its target sequence, leading to a decrease on mRNA and protein levels. The inhibition of survivin using the RNA-PPRH induced an increase of apoptosis and cell death in cancer cells. Finally, in collaboration with other departments of our School of Pharmacy, we synthesized a new gemini cationic liposome-based formulation (DOPY) for nucleic acids delivery. We characterized the DOPY/PPRHs lipoplexes and validated the use of DOPY as transfection agent of PPRHs in both gene silencing and gene repair approaches. Overall, in this work we expand the use of PPRHs as a gene silencing tool of WEE1, CHK1 and TYMS, and we validate two new strategies for PPRHs delivery: an adenoviral vector and the liposome DOPY., [cat] Aquest treball es centra en l'estudi de pinces de polipurines (o PPRHs per Polypurine reverse Hoogsteen hairpins) com a eina de silenciament gènic i en la cerca de mètodes alternatius per a la seva vehiculització, tant amb vectors virals com no virals. Els PPRHs són molècules d'ADN no modificades formades per dues cadenes de polipurines unides per un bucle de 5 timidines i per enllaços de Hoogsteen intramoleculars. Aquestes pinces es poden unir a una seqüència específica de l'ADN i induir el desplaçament de la cadena de purines, tot causant la inhibició del gen diana. Durant l'última dècada, el nostre laboratori ha demostrat la capacitat dels PPRHs per silenciar diferents gens implicats en la progressió del càncer in vitro i in vivo (Ciudad et al. 2017). En aquest treball, vam demostrar que els PPRHs eren capaços de disminuir l'expressió WEE1 i CHK1, tot desencadenant una alteració del cicle cel·lular, un augment de l'apoptosi i una disminució de la supervivència en cèl·lules tumorals. A més, vam identificar i validar una estructura G-quàdruplex (G4) al 5' UTR del gen timidilat sintasa (TYMS) que podria actuar com a element regulador de la seva expressió. Vam demostrar que un PPRH dirigit contra aquesta regió disminuïa l'expressió de TYMS i era capaç d'induir la mort a cèl·lules canceroses com a agent únic i en combinació amb 5-Fluorouracil. També hem mostrat la capacitat d'un vector viral per transduir PPRHs in vitro. Vam demostrar que un vector adenoviral que codificava un PPRH dirigit contra la survivina podia disminuir els seus nivells de proteïna i mRNA, tot provocant una reducció de la viabilitat cel·lular. Abans, però, vam demostrar que un PPRH dirigit contra la survivina en forma d'ARN també tenia activitat silenciadora. Finalment, vam sintetitzar una nova formulació basada en liposomes catiònics gèminis (DOPY). Vam caracteritzar els complexos DOPY/PPRHs i vam validar l'ús de DOPY com a agent de transfecció de PPRHs. En resum, en aquest treball ampliem l'ús de PPRH com a eina de silenciament dels gens WEE1, CHK1 i TYMS, i validem dues noves estratègies de vehiculització de PPRHs: un vector adenovirus i el liposoma DOPY.

Tutor: Carlos Julián Ciudad i Gómez, Fibromyalgia syndrome (FMS) is an incapacitating multifactorial disease characterised by widespread pain. Its pathophysiology is still unknown and its diagnosis traditionally difficult. New research on possible genetic and epigenetic factors has shed light into its possible pathways and better diagnostic methods. The goal of this study is to design and implement a diagnostic algorithm for microarray data regarding RNA and microRNA expression. To do so, on the one hand, we studied several classification methods and tested their adequacy and feasibility given the data and available computational power, and on the other hand, we analysed gene expression data in an interaction network and microRNA related pathways. The final algorithm used Support Vector Machine based Recursive Feature Elimination and holdout cross validation to assess the minimum probeset that provided the best accuracy. The results provided a set of 56 RNA probes with an accuracy of 95.72% and a set of 20 microRNA probes with 98.95%. Since it is based on a very limited dataset, the results are not meant to be conclusive but to serve as a steppingstone to future studies. The interaction network, as well as microRNA analysis provided useful insights into possible FMS-related neural system genesis and, specially, inflammatory pathways (through miR-145, miR-150 and miR-451 and TNF-α interactions). We advise future work on the subject to finally unveil fibromyalgia’s aetiology and provide accurate and useful diagnosis and treatment., El síndrome de fibromialgia (FMS) es una enfermedad multifactorial incapacitante caracterizada por dolor generalizado. Su fisiopatología es aún desconocida y su diagnóstico tradicionalmente difícil. Nuevas investigaciones sobre posibles factores genéticos y epigenéticos han arrojado luz sobre posibles vías y sobre mejores métodos de diagnóstico. El objetivo de este estudio es diseñar e implementar un algoritmo de diagnóstico aplicado en datos de microarray de expresión de ARN y microARN. Para hacerlo estudiamos varios métodos de clasificación y probamos su adecuación y viabilidad dados los datos y la potencia computacional disponible. También analizamos los datos de expresión génica en una red de interacción y vías relacionadas con microARN. El algoritmo final usó Eliminación Recursiva de Atributos basada en Máquinas de Soporte Vectorial y validación cruzada aleatoria para evaluar el mínimo conjunto de sondas que proporcionara la mejor precisión. Obtuvimos un conjunto de 56 sondas de ARN con una precisión del 95,72% y otro de 20 sondas de microARN con el 98,95%. Dado que se basa en un conjunto de datos muy limitado, los resultados no pretenden ser concluyentes, sino que sirven como paso para futuros estudios. La red de interacción, así como el análisis de microARN proporcionaron información útil sobre posibles vías relacionadas con FMS: la génesis del sistema neural y, especialmente, vías inflamatorias (a través de las interacciones miR-145, miR-150 y miR-451 y TNF-α). Sugerimos la necesidad de más estudios sobre el tema para finalmente revelar la etiología de la fibromialgia y proporcionar un diagnóstico y tratamientos precisos y efectivos.

Tutors: Eva Carolina Sañudo, Carlos Ciudad, Over the last decades, nanoparticles as drug carriers have attracted a lot of attention as potential systems for targeted drug delivery. Their tunable size and properties have opened a wide variety of possibilities to design future drug vehicles. On the other hand, Polypurine Reverse Hoogsteen Hairpins (PPRHs) molecules are DNA hairpins bound via Hoogsteen bonds. The PPRHs can bind by Watson-Crick bonds to the desired DNA sequence. In this particular case, the PPRHs are synthetized to act against the survivin production, which is an antiapoptotic protein, so its inhibition provokes cellular apoptosis, as it has already been proved and reported in literature. In this work, a new system for targeted cancer therapy is presented from the combination of superparamagnetic iron oxide nanoparticles (SPIONs) and the PPRHs. Monodisperse SPIONs are synthetized and functionalized with dopamine, hyaluronic acid and PPRHs. Dopamine acts as an anchor to the nanoparticle, whereas hyaluronic acid is a known ligand to the CD44 receptor, apart from preventing the SPIONs to agglomerate. The paramagnetic behavior of these nanoparticles, along with their tunable size, makes them a very promising system for future cancer treatments

[spa] La histona H1 se une al nucleosoma, situándose en la base, cerca de los sitios de entrada y salida del DNA, siendo una de sus principales funciones descritas, el mantenimiento de una estructura estable y condensada de la cromatina. Los primeros estudios realizados del rol que desempeña H1 en la regulación transcripcional señalaban que H1 era un represor global de la transcripción. Sin embargo, estudios recientes sugieren que H1 desempeña un papel más dinámico y contribuye a una regulación transcripcional específica de genes. Siete variantes de histonas H1 existen en células somáticas humanas (H1.1 a H1.5 que son expresadas de una manera dependiente de la replicación, mientras que H1.0 y H1X son independientes de la replicación). Uno de los principales debates es si dichas variantes de histonas H1 tienen un rol específico o redundante. En este trabajo investigamos esto a través de RNAs interferentes inducibles para inhibir de manera individual y por primera vez de manera simultánea las variantes de la histona H1 en células de cáncer de mama T47D. La inhibición individual de las distintas variantes ocasionó una reducción de la velocidad de crecimiento enc omparación a células parentales. Al inhibir de manera simultánea las variantes H1.2 y H1.4, se observó que la proliferación se ve afectada en mayor medida que al inhibir las variantes H1.2 y H1.4 de manera individual. Debido a que la proliferación celular y adhesión celular son características relacionadas con la tumorogénesis e invasión metastásica, se investigó además los efectos de la depleción de las distintas variantes en la capacidad de formar colonias independientes del anclaje. Nuestros resultados sugieren que la variante H1.2 es esencial para que las células crezcan tanto de manera independiente como dependiente del anclaje, lo que sugiere que al inhibir dicha variante las células posiblemente pierden su capacidad metastásica. La combinación de la depleción de H1.2 y H1.4 indujo una fuerte respuesta a interferón (IFN), efecto que no se observó en depleciones individuales de variantes de histonas H1. Se verificó que la depleción combinada de H1.2 y H1.4 producía la sobreexpresión y síntesis de interferón. Dicha síntesis de IFN indujo la respuesta a IFN en células T47D y activó la ruta JAK-STAT, principal ruta involucrada en la activación de la transcripción de ISGs. Se verificó mediante la combinación de dos RNA interferentes para las variantes H1.4 y H1.2 en T47D(H1.4/H1.2sh) que la respuesta a interferón ocasionada por el multiH1 shRNA, se reproduce al inhibir tanto a nivel de RNA como de proteína únicamente las variantes H1.2 y H1.4. La inhibición de otras combinaciones que incluyen H1.2 con H1.5, H1.4 con H1.5 y triples combinaciones H1.2/H1.5/H1.3 y H1.4/H1.5/H1.3 produjeron, sólo cuando la depleción de H1.2 estuvo involucrada, la sobreexpresión de ISGs a niveles inferiores a los observados en la depleción mH1sh o en la combinación H1.4/H1.2. En las células en las que no se deplecionó H1.2 no se observó la respuesta a interferón. Por otra parte, la combinación de la depleción de H1.2 y H1.4(H1.4/H1.2sh) con el tratamiento con IFNβ comercial produjo un efecto sinérgico en la sobreexpresión de ISGs, lo que sugiere que existen otros mecanismos de inducción de los ISGs además de la estimulación por el IFN sintetizado. Análisis con inhibidores y knock downs constitutivos de sensores y adaptadores de la respuesta a IFN nos sugieren que posiblemente al deplecionar H1.2/H1.4 se desencadena la expresión de dsRNA no codificantes posiblemente formados desde retrovirus endógenos o de secuencias repetitivas de heterocromatina, y que dichos ácidos nucleicos son los causantes de la activación de la respuesta inmune antiviral, que ocasiona los efectos observados como son la síntesis de IFN, sobreexpresión de ISGs, defectos en la proliferación., [eng] Histone H1 binds to linker DNA contributing to higher-order chromatin compaction. In addition, H1 seems to be actively involved in the regulation of nuclear processes such as gene expression control or DNA damage signaling. Seven linker histone H1 variants exist in human somatic cells (H1.1 to H1.5 being expressed in a replication-dependent manner, whereas H1.0 and H1X are replication-independent), with distinct prevalence depending on the cell-type analyzed and along differentiation. It is not well known whether the different variants have specific or redundant roles. We explored this by inducible shRNA- mediated knock-down of each of the H1 variants in breast cancer cells. Knock-down of each H1 variant alters expression of a different reduced subset of genes and affects cell proliferation in a different extent. Although H1.2 is the only variant essential for cells to grow in anchorage-independent conditions, being the H1 that alters the most the proliferative and metastatic properties of cancer cells. Combined depletion of H1.2 and H1.4 has a strong deleterious effect in the cancer cells examined, and induces a strong interferon (IFN) response with up-regulation of many IFN-stimulated genes (ISGs), which is not seen in individual H1 knock-downs. Although H1 participates to repress ISG promoters, its activation upon H1 KD is mainly generated by the activation of the IFN response through cytosolic nucleic acids receptors, IFN synthesis and JAK-STAT pathway activation. The IFN response may be triggered by the expression of noncoding dsRNAs generated from heterochromatic repeats or endogenous retroviruses upon H1 KD. In conclusion, redundant H1-mediated silencing of heterochromatin is important to maintain cell homeostasis and to avoid an unspecific growth-inhibiting IFN response.

[spa] Durante las últimas décadas, una de las principales aspiraciones de la investigación biomédica ha constituido el diagnóstico precoz de diferentes enfermedades de alta tasa de mortalidad. La posibilidad de detección en fase temprana o, mejor dicho, en la etapa asintomática, del desarrollo de la enfermedad ha impulsado la búsqueda de nuevos biomarcadores. Los biomarcadores convencionales, por lo general, se han identificado a partir de mecanismos de acción ya conocidos. Por otro lado, las nuevas tecnologías “- ómicas” emergentes permiten el descubrimiento y caracterización no sesgada de las variaciones genéticas y epigenéticas asociadas con predisposición a la enfermedad. Los microRNAs (miRNAs) juegan un importante papel en diferentes patologías gracias a su capacidad de influir tanto en procesos fisiológicos: diferenciación celular, proliferación, crecimiento, apoptosis, angiogénesis, e inmuno- inflamatorios, y en la comunicación celular, como en multitud de patologías: el cáncer, las enfermedades autoinmunes y las patologías de origen vascular, como el ictus y la preeclampsia (PE). Según la OMS, el accidente cerebrovascular es la tercera causa más común de muerte en los países desarrollados, sólo superada por las enfermedades coronarias y el cáncer. A nivel mundial, cada año 15 millones de personas en todo el mundo sufren un accidente cerebrovascular. De éstos, 5,5 millones mueren y otros 5 millones quedan discapacitadas de forma permanente, lo cual supone una carga familiar y comunitaria. La PE es un trastorno multisistémico que complica 5%-8% de los embarazos en los países occidentales, y constituye una fuente importante de morbilidad y mortalidad en todo el mundo. Es responsable de aproximadamente 76.000 muertes maternas y 500.000 muertes infantiles por año en todo el mundo. El objetivo principal del presente estudio ha sido la evaluación de los miRNAs circulantes como biomarcadores no-invasivos para el diagnóstico/pronóstico de dos patologías inflamatorias de origen vascular: PE e ictus. Para evaluar la utilidad de los miRNAs circulantes como biomarcadores moleculares no invasivos para la predicción precoz de la PE, se realizó un análisis de perfilado molecular diferencial utilizando la plataforma OpenArray. El cribado de 754 miRNAs ha confirmado la presencia de 63 de ellos en el suero de mujeres gestantes de primer trimestre, aunque sólo 7 miRNAs parecieron estar diferencialmente, aunque modestamente (rango FC: 0.4-1.4), regulados cuando se compararon gestantes con PE y gestantes con embarazos no complicados. Sin embargo, no hemos podido confirmar la expresión diferencial de estos 7 miRNAs en muestras individuales mediante RT-qPCR TaqMan. Los resultados obtenidos muestran que los miRNAs del suero materno durante el primer trimestre de la gestación no parecen tener ningún valor diagnóstico para PE temprana. En el segundo estudio de esta Tesis se sugiere, según análisis bioinformáticos, que la expresión alterada de miR-638 podría modular la cascada de expresión de diferentes genes diana que desempeñan un papel importante en diferentes procesos y vías de señalización implicadas en la patogénesis de la aterosclerosis y la isquemia cerebral. La inflamación juega un papel crucial en la iniciación y progresión de la aterosclerosis. Hemos verificado la presencia y la participación del miR-638 en el proceso inflamatorio en células endoteliales HUVEC inducidas por estímulos pro-inflamatorios (TNFα y IFNγ), observando una regulación que concuerda con los resultados obtenidos en suero humano Por primera vez, hemos sugerido que los niveles séricos de miR-638 pueden constituir un biomarcador no invasivo prometedor asociado con placa aterosclerótica carotidea vulnerable e ictus isquémico, particularmente en individuos con elevado riesgo cardiovascular. Asimismo, el miR-638 sérico podría resultar útil como biomarcador pronóstico, para monitorizar la efectividad del tratamiento médico y/o la aparición de reestenosis en pacientes revascularizados.

Tutor: Carlos Julián Ciudad i Gómez, [en] The European commission defines personalised medicine as a medical approach that uses molecular insights into health and disease brought on by the sequencing of the genome to guide decision-making with regard to the prediction, prevention, diagnosis and treatment of illnesses. Its main aim is generally perceived to be “the right treatment for the right person at the right time”. This new approach to medicine attracted worldwide attention in 2012 when president Obama launched a research project with the objective to implement personalised medicine principles in America. On his speech, he used Ivacaftor as an example of the potential of personalised medicine. The importance of Ivacaftor development lays on the fact that it’s the first drug capable of treating cystic fibrosis aetiology rather than its symptoms in a specific subset of mutations. Given the impact Ivacaftor had in the media and that cystic fibrosis is not sufficiently known in our society, the objective of this project is to try to understand the underlying mechanisms of cystic fibrosis disease and shed light on what makes Ivacaftor a remarkable advancement in cystic fibrosis therapy and personalised medicine., [ca] La Comissió Europea defineix la medicina personalitzada com a un enfocament mèdic que utilitza els coneixements moleculars de salut i malaltia obtinguts a travès de la seqüenciació del genoma per guiar la presa de decisions pel que fa a la predicció, prevenció, diagnòstic i tractament de malalties. El seu objectiu principal generalment es defineix com "el tractament adequat per a la persona adequada en el moment adequat”. Aquest nou enfocament de la medicina va atreure l'atenció mundial al 2012 quan el president Obama va llançar una campanya d’investigació amb l’objectiu d’implementar els principis de la medicina personalitzada a Amèrica. En el seu discurs, va utilitzar l’Ivacaftor per exemplificar el potencial de la medicina ersonalitzada. El desenvolupament d’Ivacaftor és molt important ja que és el primer fàrmac que tracta l'etiologia de la fibrosi quística enlloc dels seus símptomes en un conjunt de mutacions. Atès al gran ressò mediàtic que l’Ivacaftor va assolir i la gran desconeixença de la societat sobre la fibrosis quística, l’objectiu d’aquest treball ha estat conèixer la fisiopatologia d’aquesta malaltia i entendre perquè aquest fàrmac suposa un gran avenç en medicina personalitzada i en la terapèutica de la fibrosis quística.

[spa] Evidencias recientes han mostrado que los tumores sólidos pediátricos, incluidos el neuroblastoma y el meduloblastoma, albergan una baja cantidad de mutaciones genéticas recurrentes, pero presentan una proporción significativa de alteraciones recurrentes en los mecanismos epigenéticos. Además, la epigenética es un mecanismo regulatorio fundamental durante el desarrollo en mamíferos. En este proyecto hemos estudiado los cambios epigenéticos que afectan a dos tumores neuronales pediátricos prototípicos, el neuroblastoma y meduloblastoma. Mediante el estudio de los cambios de metilación del ADN, los miRNA y la expresión génica, hemos identificado modificaciones genéticas y epigenéticas que subyacen a la base molecular de la patogénesis y tienen implicación clínica en la evolución de estos tumores neurales. El objetivo principal de nuestro proyecto era identificar marcadores moleculares y posibles dianas de interés para el desarrollo de nuevas estrategias terapéuticas. Este proyecto fue el primer estudio completo de metilación del ADN en neuroblastoma empleando microarrays de alta densidad. Detectamos por primera vez en neuroblastoma la presencia de metilación del ADN en citosinas no-CpG, asociada a tumores de bajo riesgo clínico. El estado de metilación detectado en el contexto no-CpG indica un papel potencial de esta metilación en la diferenciación y regulación transcripcional de genes clave el en desarrollo, como por ejemplo ALK. Observamos que la metilación del ADN en el neuroblastoma afecta no sólo a los promotores, sino también a las regiones intragénicas e intergénicas tanto en sitios CpG como no-CpG en dominios funcionales de la cromatina de genes implicados en desarrollo y cáncer. Los cambios de metilación del ADN en sitos CpG y no-CpG tanto dentro como fuera de islas CpG (CGI) y localizados en el cuerpo del gen podian estar asociados con el comportamiento clínico del neuroblastoma. Detectamos cambios en contexto no-CpG que sugieren que el neuroblastoma puede ser epigenéticamente diferente a lo largo de la terapia. Además, analizando citosinas fuera de las regiones promotoras, en el cuerpo del gen y de las regiones intergénicas, en sitios CpG asociados a CGI y en sitios no-CpG dentro y fuera de CGIs observamos una asociación de la metilación con el comportamiento clínico en neuroblastoma. La segunda parte del proyecto se centró en tratar de dar respuesta a la creciente necesidad de aplicar en la práctica clínica el sistema de clasificación del meduloblastoma en los subgrupos moleculares WNT, SHH, Grupo 3 y Grupo 4, recientemente identificados y propuestos mediante análisis (epi)genómicos. El reconocimiento de los subgrupos consenso ha cambiado la forma en que se estudia el meduloblastoma en el contexto de la investigación y cómo se diagnostica y trata en el contexto clínico. Estos subgrupos moleculares se definen actualmente mediante robustos sistemas de clasificación basados técnicas difícilmente incorporables a la rutina clínica de la mayoría de hospitales que tratan tumores cerebrales infantiles. Hemos desarrollado una metodología clínicamente aplicable, robusta, rápida y reproducible para la predicción exacta de subgrupos de meduloblastoma de muestras individuales en base a dos paneles compuestos por conjuntos reducidos de biomarcadores epigenéticos, y por tanto, potencialmente incorporables en la rutina de diagnóstico. Los biomarcadores epigenéticos identificados podían aplicarse a muestras individuales de ADN de meduloblastoma obtenidas a partir de tejido congelado o FFPE. El patrón bimodal de los paneles permitía el análisis mediante diversas técnicas moleculares, tanto cuantitativas como cualitativas. Nuestro enfoque era técnicamente más simple, rápido y coste efectivo en comparación con las actuales técnicas estándar de clasificación de subgrupos de meduloblastoma., [eng] Recent evidence has shown that pediatric solid tumors harbor a paucity of recurrent genetic mutations as compared to other tumors from adults, suggesting that additional mechanisms such as epigenetic alterations may play an important role in the molecular pathogenesis of developmental tumors. So far the great majority of studies that have investigated DNA methylation in developmental tumors were biased towards CpG sites and promoter regions. Recent genome- wide studies are starting to reveal a role for DNA methylation outside such genomic contexts. Furthermore, it has recently been described that cytosine methylation also occurs in sites other than CpG dinucleotides (mCHG and mCHH) in embryonic stem cells and during brain development. However, DNA methylation at non-CpG contexts has rarely been described in cancer. We have analyzed the DNA methylome of two prototypical developmental neural tumors, neuroblastoma and medulloblastoma, using high-density microarrays with the aim of detecting epigenetic modifications at a genome-wide level that may have clinical relevance in the pathogenesis of these pediatric tumors, to identify molecular markers and potential targets of interest for the development of new therapeutic strategies. Our DNA methylation studies in neuroblastoma using high-density microarrays have defined the epigenetic landscape of this pediatric tumor and its potential clinicopathological impact. Our results reveal that: - DNA methylation changes in neuroblastoma affect not only promoters but also intragenic and intergenic regions at CpG sites and, for the first time in neuroblastoma, at non-CpG sites. - These epigenetic changes show a non-random distribution relative to functional chromatin states, and frequently target development and cancer-related genes relevant for neuroblastoma, such as CCND1 and ALK. - DNA methylation patterns in non-CpG sites provide new insights into the differentiation stage of high and low-risk neuroblastomas. - DNA methylation changes at CpG and non-CpG sites are strongly associated with clinicopathological features of neuroblastoma and with patient outcome. Furthermore, we have developed a simplified and reproducible approach to classify medulloblastoma tumors into clinically relevant subgroups applying epigenetic markers. Using this strategy, MB patients can be accurately classified into the three consensus subgroups WNT, SHH and non-WNT/non-SHH. In addition, we propose a similar approach for the specific classification of Group 3 and Group 4 medulloblastoma tumors. The proposed strategies allows for classification of single DNA samples from biopsies both frozen as well as FFPE of primary, metastasis or relapse compartments, using diverse molecular approaches. Our results show that the proposed strategy is robust, accurate, and cost-effective, making it adequate for molecular subgrouping of medulloblastoma in daily diagnostic practice of most centers treating children with brain tumors.

Tutor/a: Carlos Ciudad., [cat] La via ATR-CHK1 participa en l’aturada del cicle cel·lular, per tal de disposar de temps suficient per a reparar els danys produïts al DNA abans de la divisió cel·lular. La disfunció d’aquest punt de control pot desencadenar el desenvolupament de malalties com el càncer. En aquest estudi s’ha investigat la inhibició de components de la via ATR-CHK1, mitjançant pinces de polipurines (PPRHs) com a possible teràpia gènica anticancerosa. S’ha avaluat l’eficàcia de diversos PPRHs dirigits contra diferents zones dels gens WEE1 i CHK1 (components de la via ATR-CHK1). Cinc PPRHs (HpWEE1Pr, HpWEE1I5, HpWEE1E11 i HpCHK1I1-C, HpCHK1I1-T), han demostrat ser eficaços in vitro en diferents línies cel·lulars (HeLa, SKBR3, MCF7, PC3). Tant la inhibició del gen WEE1 com la de CHK1 ha aconseguit reduir la viabilitat de cèl·lules HeLa més d’un 80% a una concentració de 100 nM de PPRH. In this study, we investigated the inhibition of components involved in the ATR-CHK1 pathway using polypurine reverse Hoogsteen hairpins (PPRHs) as a cancer gene therapy. The efficacy of various PPRHs directed against different regions of WEE1 and CHK1 gens (components of ATR-CHK1 pathway) has been evaluated. Five PPRHs (HpWEE1Pr, HpWEE1I5, HpWEE1E11 and HpCHK1I1-C, HpCHK1I1-T) were effective in vitro in different cell lines (HeLa, SKBR3, MCF7, PC3). The inhibition of both WEE1 and CHK1 reduced the cell viability more than 80% at 100 nM of PPRH. The most effective target-PPRH strategy was the inhibition of CHK1 by HpCHK1I1-C, which produced a reduction of more than 80% of cell viability at 30 nM. In addition, inhibition of the two genes triggered an increase in the percentage of apoptotic cells after 15 h of being transfected. The inhibition of components of the ATR-CHK1 pathway by PPRHs demonstrated to be highly effective, and therefore may constitute a possible new approach in anti-cancer gene therapy.

[cat] Aquest treball es centra en l'estudi de pinces de polipurines "polypurine reverse Hoogsteen (PPRH)", i la seva capacitat com eina en la correcció de gens. La reparació d'una mutació puntual en el seu locus endogen ha sigut el principal tema de molts investigadors en les últimes dècades, utilitzant diverses estratègies com per exemple la teràpia de substitució de gens (GAT) i diferents oligonucleòtids de reparació. La fibrosi quística, anèmia de cèl.lules falciformes i la malaltia de Tay-Sachs son alguns exemples de la gran quantitat de trastorns causats per una mutació puntual. En aquest treball, presentem una metodologia de reparació alternativa que utilitza molècules PPRH, desenvolupades en el nostre laboratori inicialment com a eina de silenciament gènic, amb la hipòtesi que també es podrien aplicar com a eina de correcció de gens. Els PPRH son unes molècules d'ADN de doble cadena, formades per dos dominis de homopurines antiparal•eles, connectades per un bucle de 5 timidines, que formen enllaços de Hoogsteen reversos i intramoleculars. Els PPRHs s'han descrit per unir-se eficaçment a la doble cadena d'ADN formant una estructura de tríplex, i han sigut dissenyats tant contra la cadena motlle com contra la cadena codificant de l'ADN. Tenint en compte la capacitat dels PPRHs per formar una estructura de tríplex amb la cadena de pirimidines de l'ADN, en l'estudi presentat aquí volíem explorar la capacitat dels PPRHs per corregir mutacions puntuals. En primer lloc, es van estudiar les condicions in vitro en les que els PPRHs s'unien a la doble cadena de l'ADN i la mantenien oberta, mitjançant assajos d'unió. Tot seguit, hem dissenyat diferents PPRHs reparadors, tot afegint, al nucli del PPRH, una cua reparadora, complementaria a la regió mutada de l'ADN excepte pel nucleòtid que ha de ser corregit. Aquests PPRHs reparadors s'han utilitzat en cèl.lules de mamífer per reparar una mutació puntual en un plàsmid de la dihydrofolate reductasa (dhfr). Per últim, els resultats positius ens van portar a estudiar la capacitat dels PPRHs reparadors per reparar diferents línies cel.lulars que contenien diferents tipus de mutacions puntuals en el gen endogen de la dhfr. A més, també hem desenvolupat un PPRH millorat, anomenat LDR-PPRH, per "Long-Distance-Repair-PPRH", per reparar mutacions puntuals molt distants respecte la seqüència diana del nucli del PPRH. Tenint en compte la possible alta proporció de guanines en una seqüència de PPRH, es va dur a terme una caracterització in vitro d'aquestes molècules per estudiar l'efecte de les guanines en la formació d'estructures secundàries, com per exemple els G-quàdruplex. També es va estudiar la conformació de triple hèlix formada pels PPRH reparadors amb les seves seqüències diana de pirimidines, fins i tot quan el PPRH reparador es plega en una estructura de G-quàdruplex enlloc de en forma de pinça. Com a segona part de la tesi, hem desenvolupat una nova aplicació de la tècnica d'assaig de canvi de mobilitat electroforètica (EMSA), per demostrar la unció entre els miRNAs i les seves seqüències diana. Durant més de dues dècades, la investigació en el nostre laboratori s'ha centrat en l'estudi farmacogenòmic de la resistència al metotrexat (MTX) en la quimioteràpia contra el càncer, per la inhibició del gen de la dhfr. The repair of a point mutation at its endogenous gene locus has been the focus of many researchers during the past decades by using various approaches such as gene replacement, gene augmentation therapy (GAT) and different repair oligonucleotides. Cystic fibrosis, sickle-cell anemia and Tay-Sachs disease are some examples of the high number of disorders caused by a single-point mutation. In this work we present an alternative repair methodology using PPRH molecules, that although first developed in our laboratory as a gene-silencing tool, we hypothesized that they could also be applied as a gene correction tool. PPRHs are double-stranded DNA molecules formed by two antiparallel homopurine domains linked by a 5-thymidine loop, which form intramolecular reverse Hoogsteen bonds. PPRHs have been described to effectively bind to the dsDNA forming a triplex structure (Coma et al., 2005), and have been designed against either the template or the coding strand of the dsDNA (de Almagro et al., 2009, de Almagro et al., 2011a). Taking advantage of the ability of PPRHs to form a triplex structure with the pyrimidine strand of the dsDNA, in the present work we wanted to explore the ability of PPRHs to correct point mutations. First of all, we studied the in vitro conditions for PPRHs to bind to dsDNA and to maintain it in an open conformation by binding assays. Then, we designed different repair-PPRHs by adding to the PPRH core a repair tail complementary to the mutated region of the DNA except for the nucleotide to be corrected. These repair-PPRHs were used in mammalian cells to repair a point mutation in a dihydrofolate reductase (dhfr) plasmid. Finally, those results led us to further demonstrate the correction capability of repair-PPRHs in different mutant cell lines containing single point mutations in the endogenous dhfr gene. In addition, we developed improved Long-distance-repair¬PPRHs (LDR-PPRHs) to correct mutations that are very distant with respect to the DNA target where the PPRH core binds. Considering the possible high proportion of guanines in a PPRH sequence, an in vitro characterization of these molecules was carried out to study the effect of these guanines in the formation of secondary structures, such as G-quadruplex. The triplex conformation formed by repair-PPRHs with their pyrimidine target sequences was also studied even when repair-PPRHs folded in a G-quadruplex structure instead of a hairpin. As a second part of this thesis, we developed a new application of the electrophoretic mobility shift assay (EMSA) technique, to demonstrate the binding between miRNAs and their target sequences. For over two decades, research in our laboratory has been focused on the pharmacogenomic study of methotrexate (MTX) resistance in cancer chemotherapy upon inhibition of DHFR. Beside gene amplification, our research group has shown that many genes are involved in this mechanism. In this direction, cellular genes and micro-RNAs such as miR-224 and its target genes SLC4A4, CDS2 and HSPC159 were identified to play an important role in the resistance to MTX in colon cancer cells (Mencia et al., 2011). For this reason, miR-224 was chosen to show in a direct and specific manner, its ability to bind to the SLC4A4 target gene, thus setting up the EMSA as a simple and useful method to validate the interaction between a miRNA and a specific mRNA target.

[spa] Este trabajo se centra en el estudio de la estabilidad y potencial inmunogénico de las moléculas llamadas PPRHs (Polypurine Reverse Hoogsteen hairpins), y en su uso como herramienta de silenciamiento génico. Los PPRHs son moléculas de DNA no modificadas. Están formadas por dos cadenas antiparalelas de polipurinas unidas por un bucle pentatimidínico, lo que permite la formación intramolecular de enlaces de Hoogsteen reversos entre ambas cadenas. Anteriormente se demostró que los PPRH son capaces de unirse a una secuencia de dsDNA mediante enlaces de Watson-Crick, formando un triplex que desplaza la cadena polipurínica de la diana. La prueba de principio para el uso de los PPRH como agente terapéuticos se llevó a cabo con un PPRH dirigido al gen de la survivina el cual fue validado tanto in vitro como in vivo. En esta tesis se ha profundizado en el conocimiento de los PPRHs. Se ha establecido que estas moléculas son estables en diferentes tipos de suero, así como intracelularmente. Además se determinó que los PPRHs, no inducen la activación de la respuesta inmune innata, ya que su transfección a una línea monocítica no incrementó los niveles de expresión de los factores de transcripción IRF3 y NF-κB, y tampoco de las citoquinas proinflamatorias IL-6, TNF-α, IFN-α, IFN-β, IL-1β, y IL-18. Además, los PPRHs no indujeron la activación del inflamasoma. También se diseñaron dos estructuras nuevas de PPRH: PPRH circulares y PPRHs basados en RNA, y se estudiaron diversos parámetros como su capacidad de unión a la diana y su citotoxicidad. Para ampliar la aplicabilidad de estas moléculas, se validó el uso de los PPRHs sobre diversos genes relevantes en cáncer: BCL2, MDM2, MYC, TOP1 y MTOR. Esta validación se realizó en diversas líneas tumorales (PC3, MIA PaCa-2, HCT116, SKBR3, MCF7 y MDA-MB-468) observando que los PPRHs fueron capaces de disminuir la supervivencia de las células y la expresión de los genes diana, y de aumentar la apoptosis. Finalmente, se realizó una aproximación para incrementar la especificidad de los PPRHs, la cual incluye el uso de un aptámero de DNA dirigido a la proteína de membrana HER2., [eng] This work is focused on the study of the stability and immunogenic properties of the Polypurine Reverse Hoogsteen hairpins (PPRHs), and on their use as a gene-silencing tool. PPRHs are non-modified DNA molecules formed by two antiparallel polypurine strands linked by a pentathymidine loop that allows the formation of intramolecular reverse Hoogsteen bonds between both strands. Previously in our laboratory it was demonstrated that these hairpins bind to their polypyrimidine target in a dsDNA via Watson-Crick bonds, displacing the polypurine strand of the target duplex. The effect of PPRHs in cells and their mechanism of action were first described using PPRHs designed against the template and coding strands of the DHFR gene. A PPRH against survivin was further validated in a xenograft tumor model, establishing the proof of principle for the use of PPRHs as a therapeutic tool. In this work we increased the knowledge we have about PPRHs. We were able to establish that PPRHs, unlike siRNAs, are very stable molecules in different types of serum and inside the cells. We also established that PPRHs do not induce the innate immune response, since they do not induce the levels of neither the transcription factors IRF3 and NF-κB, nor the proinflammatory cytokines IL-6, TNF-α, IFN-α, IFN-β, IL-1β, and IL-18. Additionally, unlike siRNAs, PPRHs did not trigger the activation of the inflammasome. Another element that we studied was the modification of the PPRH structure, since it has been shown that circular structures can provide advantages over linear structures. Therefore, we analyzed the efficacy of two other types of PPRH: i) nicked-circle-PPRHs, a new structure in which a second loop was introduced to form a nearly circular sequence, and ii) PPRHs made out of RNA (RNA-PPRHs). To broaden the applicability of PPRHs in cancer therapy, we evaluated their capacity to silence genes involved in a variety of biological functions linked to cancer hallmarks. The genes selected were: BCL2, MDM2, MYC, TOP1 and MTOR, and the validation of the PPRHs was performed in different cancer cells lines (PC3, MIA PaCa2, HCT116, SKBR3, MCF7 and MDA-MB-468). Regardless of the gene or cell line tested, PPRHs were able to decrease cell survival and mRNA expression levels, and to increase apoptosis, to a greater or lesser extent. Finally, we also present an approach to increase the specificity of PPRHs that involves the use of a DNA aptamer that has been shown to have an effect in HER2 positve cells.

[cat] El treball d'aquesta tesi es centra en l'estudi i desenvolupament de les pinces de polipurines (o PPRHs per Polypurine reverse Hoogsteen hairpins) com a eina de silenciament gènic. Les pinces de polipurines son molècules de DNA de doble cadena formades per dos dominis de purines units per cinc timidines. Aquestes molècules es van originar prèviament al nostre laboratori i es va provar la seva capacitat per unir-se a la doble cadena del DNA de forma específica. tot causant la inhibició del gen diana. En aquesta tesi s'han utilitzat com a diana gens antiapoptòtics per a provar l'eficàcia dels PPRHs en diferents línies canceroses. Es van assajar diferents molècules tot determinant la viabilitat cel.lular i apoptosis produïdes. Es va observar que els PPRHs dissenyats contra zona promotora del gen de la survivina eren els més eficaços. L'estudi del seu mecanisme d'acció va revelar que la unió dels PPRHs a la seva seqüència diana interferia amb la unió de factors de transcripció específics per aquestes seqüències. Aleshores, es va escollir el millor candidat per fer les proves d'eficàcia in vivo en un model de xenògraft de tumor de pròstata humà. Es van provar dos tipus d'administració, intratumoral i intravenosa; en tots dos casos, l'administració del PPRH específic va causar la disminució del volum tumoral. Per altra banda, s'ha estudiat i millorat el disseny dels PPRHs. A partir d'un estudi comparatiu amb TFOs s'ha determinat que els PPRHs funcionen millor tant en afinitat d'unió com en efecte. A més, s'ha establert un criteri de longitud i interrupcions per al seu disseny. Com que els PPRHs estan dirigits contra zones de polipirimidines al genoma, que poden presentar interrupcions de purines, s'ha trobat que fer servir la interrupció de pirimidina en els dos dominis de la seqüència del PPRH millora tant la seva habilitat per unir-se a la seva diana com el seu efecte biològic. PPRHs are double-stranded DNA molecules formed by tvvo anti parallel homopurine domains linked by a 5-thymidine loop, which form intramolecular reverse Hoogsteen bonds. Previously in our lab it was demonstrated that these molecules bind to their pyrimidine target sequence, and induce the displacement of the purine strand, at settings similar to physiological conditions (Coma et aJ. 200S). PPRHs against either the template or the coding strand of intronic sequences of the DHFR gene were able to decrease mRNA levels of the targeted gene and decrease cell viability (de Almagro 2009, 2011). The work in this thesis explores PPRHs against anti-apoptotic targets. We performed a comparative study to explore the in vitro efficacy in terms of cell viability and apoptosis of different types of PPRHs -either Coding or Template-, against different target regions -intron, exon or promoter- in different cancer cell lines. We found that two PPRHs against the “survivin” promoter were the most effective and we investigated their mechanism of action. Using EMSA assays, we determined that the binding of PPRHs to their target sequence prevented the binding of transcription factors specific for these sequences. For the first time, we administered the best candidate in a xenograft tumor model to explore the feasibility of their therapeutic use, A Coding-PPRH against the “survivin” promoter caused a decrease in tumor volume via two administrations, intratumoral and intravenous. Els avenços en la recerca oncològica han obert la possibilitat d’introduir noves estratègies terapèutiques basades en un major enteniment dels mecanismes i processos subjacents al desenvolupament tumoral. Aquestes noves aproximacions han desviat el focus d’atenció de la cèl·lula tumoral, per actuar sobre aquells components de l’estroma que, mitjançant, entre d’altres, una comunicació paracrina on intervenen multitud de factors, donen suport al creixement de la cèl·lula maligna. Entre aquests factors, ha cobrat protagonisme la família de proteïnes d’unió a calci S100, i, en concret, la proteïna S100A7. Està descrit que aquesta proteïna té funcions relacionades amb la mobilitat cel·lular, correlacionant la seva expressió amb un major creixement tumoral i una major capacitat metastàtica. A més, algunes dades clíniques han mostrat una relació directa entre la seva presència i un pitjor pronòstic per als pacients amb càncer de mama o amb càncer de cap i coll. Per últim, la S100A7 s’ha trobat en biofluids com la sang o l’orina de pacients amb càncer de pulmó, bufeta o melanoma, de manera que s’ha proposat com un possible biomarcador tumoral. Aquest treball fa front a la necessitat existent d’aprofundir en el mecanisme d’acció de la S100A7, per tenir una visió integradora de la seva funció en els diferents compartiments cel·lulars dins el tumor. A més, l’absència d’inhibidors específics contra la proteïna obre l’oportunitat de desenvolupar anticossos monoclonals dirigits a bloquejar la seva funció extracel·lular, com una nova estratègia terapèutica per al tractament del càncer. A nivell cel·lular, s’ha demostrat que la proteïna S100A7 indueix la migració de la cèl·lula endotelial, immune, fibroblàstica i tumoral, actua com a molècula d’adhesió i afavoreix la unió dels monòcits a l’endoteli, suportant el seu possible paper en el reclutament de les cèl·lules inflamatòries cap al tumor. A més, indueix la secreció de múltiples citoquines i factors de creixement que contribueixen, junt amb la pròpia S100A7, a la creació d’un microentorn proangiogènic i proinflamatori que afavoreix, en darrer terme, la progressió de la malaltia. Per últim, la proteïna participa en la formació del nínxol premetastàtic, augmentant la fibrosi del teixit. Els anticossos monoclonals obtinguts són eficaços bloquejant la interacció de la S100A7 amb el seu receptor RAGE. A més, en estudis in vitro, inhibeixen la funció extracel·lular de la proteïna a nivell de migració cel·lular i de secreció de metal·loproteïnases. Per últim, en estudis d’eficàcia utilitzant un model subcutani de creixement tumoral, el tractament amb els anticossos seleccionats redueix significativament el volum tumoral, així com la seva vasculatura, provocant un augment de la necrosi dins del teixit. Aquests resultats demostren, per primer cop, la prova de principi de la teràpia antitumoral basada en anticossos monoclonals contra la S100A7. D’altra banda, es va estudiar el valor diagnòstic de la proteïna, utilitzant mostres derivades de models animals, demostrant que pot ser considerada com un bon biomarcador sanguini de diagnòstic i de pronòstic. Els resultats d’aquest treball demostren que la proteïna S100A7 extracel·lular té una funció important en el desenvolupament tumoral, de manera que el seu bloqueig, mitjançant els anticossos monoclonals obtinguts, pot ser una bona estratègia terapèutica pel tractament del càncer., The tumor microenvironment supports the malignant cells growth, secreting a wide variety of growth factors and cytokines. The identification and regulation of those key factors in this crosstalk has opened the opportunity to develop new therapeutic strategies that not only act on tumor cells, but also on the stroma. Among these factors, S100A7 protein has gained interest in the last years. It is described that this protein is related to cell mobility, correlating its expression with an increased tumor growth and metastatic potential. Furthermore, S100A7 is found in biofluids derived from some cancer patients, so that it has been proposed as a possible tumor biomarker. In this study we have deepened the mechanism of action of S100A7 protein on different cell lines, representative of each of the compartments within the tumor (endothelial, immune, fibroblast and tumor), demonstrating its role in cell migration and adhesion, as well as in creating a proangioganic and proinflammatory environment, that favors the disease progression. Also, due to the absence of protein inhibitors, we have obtained specific monoclonal antibodies, that have shown to be effective in blocking its extracellular function in several in vitro models. Furthermore, in an in vivo tumor growth model, the treatment with the selected monoclonal antibodies induced a decrease in disease progression, as well as a decrease in tumor vasculature and an increase in tumor necrosis. Finally, additional data were obtained on its role as a blood biomarker, using samples derived from animal models. The results of this study evidence that extracellular S100A7 protein has an important role in tumor development, so that blocking, by using specific monoclonal antibodies, could be a good therapeutic strategy for cancer treatment.

Una de les accepcions de la farmacogenòmica es l'estudi dels efectes d'un tractament farmacològic sobre els nivells d'expressió gènica. Aquesta estratègia inclou la identificació de les variacions de gens individuals, l'avaluació de les interaccions entre els seus productes i la caracterització dels fenotips derivats de la resposta al fàrmac El metotrexat (MTX) és un fàrmac inhibidor de l'enzim dihidrofolat reductasa (DHFR) utilitzat en el tractament del càncer. El treball presentat en aquesta memòria es troba emmarcat dins de l'estudi de l'expressió gènica diferencial derivada de la resistència al MTX i pretén identificar aquells canvis adaptatius que tenen lloc en les cèl•lules sota tractaments perllongats amb el MTX. Alguns d’aquests gens diferencialment expressats poden contribuir a la resistència al fàrmac. Així doncs, s'identifica el gen S100A4 com a diana diferencialment expressada en 5 de les 7 línies cel•lulars resistents a MTX estudiades, i en cèl•lules de càncer de còlon HT-29, la via de Wnt sembla ser la responsable d’aquesta sobrexpressió. També en cèl•lules HT-29, la disminució dels nivells de proteïna S100A4 contribueix a augmentar la sensibilitat cap al MTX, fet que evidencia el paper important de la sobrexpressió de S100A4 en la resistència al MTX. En els últims anys s'ha descobert que les seqüències codificants representen només el 2% de tot el genoma i que la major part és transcrita com a molècules de RNA que no codifiquen per cap proteïna. Això implica que el que abans es considerava com a "junk DNA", en realitat és transcrit donant molècules de RNA reguladores de múltiples processos cel•lulars. Un dels tipus de RNAs no codificants més estudiats són els microRNAs (miRNAs). Actualment hi ha una extensa quantitat d'informació que descriu un clar paper dels miRNAs en tots els passos del desenvolupament del càncer, així com altres malalties. També s'estudia el paper dels microRNAs (miRNAs) en la resistència al MTX en cèl•lules de càncer de còlon. Els resultats presentats identifiquen el miR-224 i els seus gens diana, SLC4A4, CDS2 i HSPC159 com a dianes importants en la resistència al MTX en càncer de còlon. La reducció dels nivells del miR-224, acompanyada de l’augment dels seus gens diana CDS2, HSPC159 i SLC4A4, comporta una insensibilització cap al MTX, de manera que s’afavoreix la resistència al fàrmac. A més, es presenten altres miRNAs identificats com a sobrexpressats en la mateixa línia cel•lular de càncer de còlon (miR-149, miR-193b, miR-210, miR-27b, miR-320, miR-361-5p, miR-365, miR-455-3p i miR-615-3p) i s'identifiquen els gens diana putatius per a cadascun d'aquests miRNAs. La identificació dels gens diana per un determinat miRNA es realitza mitjançant algoritmes bioinformàtics que requereixen validació experimental. La interacció d’un miRNA amb el seu gen diana s’acostuma a estudiar mitjançant la co-transfecció del miRNA amb un vector reporter que contingui la regió 3’-UTR del gen. Tot i que aquest mètode suggereix una interacció física i funcional, no prova la interacció del miRNA amb el seu gen diana de forma directa. Finalment, es presenten resultats que demostren que els assajos de canvi de la mobilitat electroforètica (EMSA) constitueixen un mètode alternatiu per confirmar de manera directa i específica si un miRNA s’uneix o no al seu mRNA diana., Pharmacogenomics study the effects of a drug on the expression levels of the genes. This strategy includes the identification of changes in individual genes, evaluating the interactions between their products and the characterization of phenotypes resulting from the response to the drug Methotrexate (MTX) is an inhibitor of the enzyme dihydrofolate reductase (DHFR) used in the treatment of cancer. The work presented in this report studies gene expression patterns derived from MTX resistance and seeks to identify the adaptive changes that occur in cells under prolonged treatment with MTX. Some of these differentially expressed genes may contribute to drug resistance. S100A4 was identified as a target gene overexpressed in 5 out of the 7 studied cell lines resistant to MTX. Also in HT-29 cells, S100A4 reduced protein levels contribute to increased sensitivity to MTX, which shows the important role of S100A4 overexpression on MTX resistance. MiRNAs are small non-coding RNAs that negatively regulate gene expression. There is an extensive amount of information that clearly describes the role of miRNAs in all stages of development of cancer as well as other diseases. It is also studied the role of microRNAs (miRNAs) in MTX resistance in colon cancer cells. The results presented identify the under expression of miR-224 and, therefore, the overexpression of its target genes, SLC4A4, and HSPC159 CDS2 as important targets for MTX resistance in colon cancer cells. The reduced levels of miR-224, accompanied by the increase of its target genes CDS2, HSPC159 and SLC4A4 lead to a desensitization toward MTX, which favors the drug resistance. Furthermore, the results identify a group of overexpressed miRNAs in the same colon cancer cell line (miR-149, miR-193b, miR-210, miR-27b, miR-320, miR-361-5p, miR -365, miR-455-3p and miR-615-3p) and the putative target genes for each of these miRNAs are predicted. Finally, we present results of tests showing that electrophoretic mobility shift (EMSA) are an alternative method to confirm directly and specifically whether or not miRNA binds to its mRNA target.

[spa] Los modelos de cáncer colorrectal (CCR) generados mediante inyección ortotópica de líneas celulares de CCR humano, cultivadas extensamente in vitro, tienen escasa eficiencia metastásica. Únicamente un porcentaje bajo de las líneas inyectadas generan metástasis, mientras que aquellas que generan metástasis, reproduciendo el patrón de diseminación linfática, hematológica y transcelómica observado en clínica, las generan de un tamaño microscópico, de modo que, a diferencia de lo que ocurre en pacientes, los animales mueren por crecimiento del tumor primario, y no por la diseminación metastásica. En esta tesis, nos propusimos el desarrollo y la evaluación de dos nuevas estrategias para aumentar la eficiencia metastásica en los modelos de CCR. El primer abordaje consistió en la movilización de células madre de la médula ósea, para promover la formación del nicho premetastásico, previamente a la inyección ortotópica de la línea de CCR HCT116, y aumentar la capacidad de diseminación. No obstante, esta aproximación obtuvo un efecto contrario al esperado. Observamos una disminución del volumen tumoral, así como de la diseminación metastásica linfática y hematógena. La segunda estrategia que utilizamos fue la implantación subcutánea de líneas celulares de CCR, previa inyección ortotópica, en base al aumento de la diseminación tumoral mediante pases sucesivos in vivo, descrita previamente por otros autores y confirmada en nuestro laboratorio. Para desarrollar este objetivo, utilizamos la línea celular de CCR HCT116, de la que conocemos su capacidad metastásica. Esta línea genera un número significativo de micrometástasis a nivel linfático, hepático y pulmonar, y únicamente un pequeño número de macrometástasis circunscritas a ganglios linfáticos mesentéricos y a la cavidad peritoneal. El condicionamiento subcutáneo previo a la inyección ortotópica (SC+ORT) supuso una mejora en la eficiencia metastásica, respecto a la microinyección ortotópica directa (ORT), aumentando tanto el número de animales afectados por metástasis como el número y tamaño de los focos metastásicos en ganglios linfáticos, hígado y pulmón. Y, especialmente, un desarrollo de metástasis hepáticas visibles en el grupo SC+ORT que invadían el 90-95% del parénquima hepático mejorando considerablemente los modelos de metástasis actuales ya que son las metástasis hepáticas las que comprometen la vida de los pacientes. La mejora de la eficiencia metastásica en el grupo SC+ORT se asocia, a nivel molecular, con un aumento de VEGF-A, activación de AKT e infrarregulación de la integrina beta-1. Una vez validado el modelo, se estudió el papel de las mutaciones del oncogen K-RAS más frecuentes en cáncer, en metastagénesis, utilizando la línea celular de CCR SW48 que expresaba el mutante de K-RAS Valina 12 (K12V) o el mutante con aspártico 13 (K13D). Esta estrategia se basó en resultados previos de nuestro grupo que demostró distinta capacidad tumorigénica de los diferentes mutantes del oncogén K-ras, asociada a una activación diferencial de vías distales a K-RAS en sarcomas. La expresión de los oncogenes K12V o K13D aumentó el tamaño de los tumores generados y disminuyó la supervivencia de los animales respecto al grupo control (SW48 parental, K-ras WT). En los tres grupos comparados, se aplicó el condicionamiento subcutáneo previo a la microinyección ortotópica para aumentar la escasa tasa de metastásis por inyección ortotópica directa de la línea SW48. Únicamente, K12V aumentó significativamente la tasa de injerto tumoral respecto al grupo WT, pero ambos oncogenes aumentaron la tasa de metástasis. Como se esperaba, cada oncogén se asoció con efectos distintos sobre las metástasis. K12V generó metástasis linfáticas en un número mayor de animales, generando, a su vez, metástasis microscópicas y visibles de mayor tamaño que K13D. En cambio, la expresión de K13D generó micrometástasis pulmonares de mayor tamaño que K12. La diferente eficiencia metastásica de los mutantes del oncogén K12V y K13D en los distintos órganos, se asoció con un patrón de expresión molecular distinto. Mientras K12V presenta mayor activación de la vía de AKT y mayor expresión de integrina beta-5 y VEGF-A, K13D mostró mayor expresión de integrina beta-1 y angiopoyetina-2. El condicionamiento subcutáneo previo de líneas celulares de CCR humano permitirá aumentar la eficacia metastásica de los modelos actuales, facilitando el estudio de los mecanismos implicados en metastagénesis. Por otra parte, el conocimiento de las alteraciones moleculares asociadas con la distinta capacidad metastásica y agresividad de los distintos oncogenes K-RAS facilitará el estudio de los mecanismos asociados con la agresividad de los tumores portadores de mutaciones específicas en este oncogén y posteriores estudios dirigidos a determinar su capacidad pronóstica en CCR humano., [eng] Colorectal cancer (CRC) models generated by orthotopic injection of human CRC lines, which have grown extensively in vitro, display a low metastatic efficiency. Thus, most cell lines do not metastasize; and, those that generate metastatic foci achieve only a microscopic size, despite of reproducing the pattern of lymphatic, hematological and transcoelomic spread observed in patients. Consequently, unlike what happens in patients, animals die because of primary tumor growth rather than metastatic growth. In this dissertation, we proposed the development and evaluation of two new strategies to increase the metastatic efficiency of CRC models. The first approach involved the mobilization of stem cells from bone marrow in an attempt to promote the premetastasic niche formation, prior to the HTC116 CRC cell line orthotopic microinjection, in an attempt to enhance metastasis formation. However, this approach achieved the opposite effect to the expected one. As a second strategy, we used the subcutaneous implantation of the HCT116 cell line prior to their orthotopic microinjection, on the basis of previous reports, which we have confirmed in our laboratory, of an increase in tumor dissemination through successive in vivo passages. The subcutaneous passage prior to its orthotopic injection (SC+ORT) significantly enhanced the metastatic efficiency, as compared to its direct orthotopic microinjection (ORT). This procedure increased the number of affected animals as well as the number and size of metastatic foci in lymph nodes, liver and lung, and was associated with the activation of the VEGFA and AKT pathways, and the downregulation of integrin β1. This approach especially improved hepatic dissemination, since tumor foci in the liver grew to achieve a visible metastasis size that invaded 90-95% of the hepatic parenchyma leading to animal death. This is a significant improvement of current metastatic models, since it reproduces not only the dissemination from the primary tumor to the liver, but also the compromise of the patient's life by the growth of the hepatic metastases. Once we validated, we applied this procedure to study the role of different point mutants of the K-ras oncogene in metastagenesis, using the SW48 CRC cell line which was engineered to express the K-rasG12V (K12V) or K-rasG13D (K13D) oncogenes. The subcutaneous passage prior to the orthotopic microinjection of SW48 recombinants enhanced metastatic efficiency of current models, therefore, facilitating the study of the mechanisms associated with metastatic dissemination by oncogene expression. In particular, the enhanced metastatic capacity of the K12V oncogene, as compared to K13D, is associated with the activation of the integrin β5, serpine-1, VEGFA, CXCR4 in tumour emboli and AKT pathway. Consequently, knowledge on the molecular alterations associated with the different metastatic ability of the CRC tumors, expressing different K-ras oncogenes, will facilitate the study of the mechanisms underlying their aggressiveness and will also facilitate a more accurate assessment of their prognostic capacity in human CRC.

El treball presentat en aquesta memòria es centra en l'estudi dels mecanismes pels quals el quimioteràpic metotrexat (MTX) desenvolupa resistència en cèl·lules canceroses. Dins d'aquest objectiu es creen dues línies d'estudi que són, trobar nous mecanismes d'inhibició de la dihidrofolat reductasa (DHFR), principal causant de la resistència al MTX, i la troballa de nous gens que puguin estar implicats en aquest procés de resistència.En el present estudi, hem analitzat la resistència al MTX en cèl·lules de càncer de mama. S'han realitzat microarrays d'expressió amb dues línies cel·lulars sensibles i resistents al MTX, els quals han originat com a únic gen en comú entre les cèl·lules resistents d'ambdues línies la família de les UDP-glucuronosil transferases (UGT1A). Hem estudiat aquesta família de gens, i s'ha identificat la UGT1A6 com la principal responsable de la sobrexpressió de les UGTs a les cèl·lules resistents. En aquest treball s'ha analitzat la implicació de la UGT1A6 en la resistència al MTX. També hem analitzat la inducció transcripcional del MTX sobre la UGT1A6, així com els factors transcripcionals involucrats en aquest procés. A més, s'han estudiat les repercussions terapèutiques que pot tenir la sobrexpressió de la UGT1A6 quan es dóna MTX en combinació amb altres fàrmacs glucuronidables.Dins de la recerca de nous mètodes per inhibir la DHFR diferents als quimioteràpics clàssics com el MTX, trobem els basats en teràpia gènica. En treballs anteriors del nostre grup s'havien desenvolupat diversos tipus de molècules per disminuir l'expressió de la dhfr, tal com oligonucleòtids antisentit (aODNs), siRNAs i Triplex forming oligonucleotides (TFOs).En aquest treball hem desenvolupat Template-PPRHs i Coding-PPRHs, hairpins destinats a unir-se a la cadena motlle o codificant del DNA i mRNA, respectivament. Hem estudiat la capacitat citotòxica que tenen els PPRHs en cèl·lules de càncer de mama utilitzant com a model el gen dhfr humà, així com el mecanisme d'acció pel qual aquestes molècules inhibeixen la DHFR. També hem analitzat la capacitat in vitro dels hairpins d'unir-se a la seva seqüència diana i la influència que té la presència d'interrupcions de purines en la cadena de polipirimidines i la forma de minimitzar els seus efectes. Així mateix, hem estudiat l'estabilitat d'aquestes molècules, la seva especificitat i l'activació de la resposta immune. S'ha analitzat l'aplicació terapèutica a partir de l'utilització de PPRHs contra la dhfr en cèl·lules de càncer de mama resistents al MTX, així com el disseny de diferents PPRHs dirigits contra gens amb importància terapèutica en càncer., The main objective of this work is the study of the mechanisms that lead to resistance to the chemotherapeutic methotrexate (MTX) in cancerous cells. To study this phenomenon there have been two approaches: the search of new strategies to inhibit the expression of the dihydrofolate reductase (DHFR), the main responsible for MTX resistance; and the study of new genes that could be involved in MTX resistance.A microarrays analysis between two breast cancer cell lines sensitive and methotrexate resistant pointed out the UDP-glucuronosyltransferase 1A (UGT1A) family as a common deregulated node in both cell lines. UGT1A6 was the main isoform responsible for UGT1A family overexpression in these cells and this overexpression was not due to gene amplification. The importance of UGT1A6 overexppression in MTX resistance was studied as well as the induction of UGT1A6 mRNA levels and enzymatic activity carried out by MTX through the transcription factors ARNT (HIF-1) and AhR/ARNT. Cells incubated with anticancer drugs susceptible to glucuronidation together with MTX, showed a lesser degree of cytotoxicity, due to UGT1A6 induction. The pharmacological effect of this induction should be taken into account when combining MTX with other drugs that are glucuronidated.Polypurine Reverse-Hoogsteen hairpins, PPRHs, are dsDNA molecules formed by two polypurine stretches linked by a pentathymidine loop. These two polypurine domains are bound by intramolecular Reverse-Hoogsteen bonds, allowing the formation of a hairpin structure. PPRHs bind to their targets by Watson-Crick, forming triplex structures. We designed two types of PPRHS: Template-PPRHs and Coding-PPRHs. Template-PPRHs are designed to bind the template DNA strand, whereas Coding-PPRHs target the mRNA and the coding DNA strand. The dhfr gene was selected as a target in breast cancer therapy. Both PPRHs caused a high degree of cytotoxicity and a decrease in DHFR mRNA and protein levels, but through different mechanisms of action. Template-PPRHs decrease mRNA levels since they interfere with the transcription process. Coding-PPRHs interfere with the splicing process by competing with U2AF65 for binding to the polypyrimidine target sequence, leading to a lower amount of mature mRNA. PPRHs can be considered as new molecules to decrease gene expression.

El treball realitzat en aquesta tesi doctoral constitueix un estudi farmacogenòmic de la resistència al metotrexat (MTX) en cèl·lules de càncer humà, mitjançant experiments amb microarrays per tal de comparar l'expressió gènica diferencial entre cèl·lules sensibles i resistents al MTX.En un primer estudi, vam utilizar com a model la línia cel·lular HT29 de càncer de colon, i vam identificar AKR1C1 com un gen sobreexpressat a les cèl·lules resistents al quimioteràpic. Vam analizar la regulació transcripcional d'aquest gen, mitjançada principalment per Sp1, vam determinar la seva relació amb el cicle cel·lular i amb l'apoptosi i vam establir un paper per AKR1C1 en la resistència al MTX.En un estudi posterior amb microarrays representatius del genoma humà complet, vam identificar un conjunt de gens sobreexpressats i amplificats a les cèl·lules HT29 resistents, amb una localització cromosòmica propera al gen dihidrofolat reductasa.L'anàlisi detallada dels gens diferencialment expressats CAV1, E-Cadherina, PKCi ENO2, ens va permetre determinar per a tots ells un paper en la resistència al MTX, essent els dos primers dianes potencials per al disseny d'una teràpia coadjuvant amb MTX.També vam estudiar la resposta gènica associada a la resistència al MTX en altres línies cel·lulars, representatives de càncer de colon, càncer de mama, càncer de pàncrees, leucèmia eritroblàstica i osteosacoma. Vam realitzar experiments de microarrays per a totes elles i vam obtenir llistes de gens diferencialment expressats. A partir d'aquestes dades, vam construir xarxes d'associació biològica de gens comuns diferencialment expressats en càncer de colon, en càncer de mama o entre les altres tres línies cel·lulars estudiades. Així, vam identificar gens que representaven un node de la xarxa (DKK1), o una xarxa sencera (formada per alguns membres de la família gènica UGT1A) o un gen comú deregulat en càncer de pàncrees, leucèmia eritroblàstica i osteosarcoma (EEF1A1). Validacions funcionals d'aquests gens van mostrar una sensibilització de les cèl·lules vers el MTX., This thesis represents a pharmacogenomic study on methotrexate (MTX) resistance in human cancer cells. Whole human genome microarrays allowed us to compare the gene expression patterns between cell lines sensitive or resistant to MTX.In a first approach, we used HT29 colon cancer cells as a model, and we identified AKR1C1 as a gene overexpressed in the resistant cells. We analyzed its transcriptional regulation, mainly mediated by Sp1, we determined its relationship with cell cycle and with apoptosis, and established a role for AKR1C1 on MTX resistance.In a second study, we identified a set of genes, located flanking the "dhfr locus", which were overexpressed and amplified in the resistant HT29 cells. Detailed analyses on CAV1, E-Cadherin, PKCand ENO2, four differentially expressed genes, allowed us to establish a role for all of them in MTX resistance, and to hypothesize that CAV1 and E-Cadherin may constitute potential targets for coadjuvant therapy.We also studied the gene expression profiles of MTX resistance in other cell lines, representative of colon cancer, breast cancer, pancreatic cancer, erythroblastic leukemia and osteosarcoma. We performed microarray experiments for all of them and obtained lists of genes differentially expressed. We generated biological association networks with genes in common between both colon cancer cell lines, between both breast cancer cell lines or among the other three cell lines studied. We identified a highly interconnected node in a network (DKK1), a network formed by some members of UGT1A family, and a gene deregulated in pancreatic cancer, erythroblastic leukemia and osteosarcoma (EEF1A1). Functional validations of these three genes showed a sensitization toward MTX.

[spa] Hemos determinado que la activación de la proteína Quinasa C y la movilización del calcio intracelular son vías bioquímicas involucradas en el desarrollo de la resistencia al metotrexato. Los inhibidores de la proteína Quinasa C son capaces de contrarrestar el incremento de la resistencia generado por el tratamiento con el éster de forbol TPA, y entre estos inhibidores, la Calfostina C también es efectiva en la reducción de la resistencia basal al metotrexato. Este resultado podría tener una aplicación práctica en la terapia con metotrexato ya que la administración conjunta de un inhibidor de la proteína Quinasa C podría actuar como modulador de la resistencia al tratamiento quimioterápico. Por otro lado, hemos profundizado en el estudio del promotor del gen dihidrofolato reductasa tanto en condiciones basales como en el proceso de proliferación y hemos determinado la gran importancia del factor de transcripción SP1 en la activación de la transcripción de este gen. Además, hemos establecido la existencia de un complejo transcripcional, en todas las fases del proceso de proliferación, entre la proteína supresora de tumores retinoblastoma y el factor de transcripción SP1 cuando este último se une al promotor del gen Dihidrofolato Reductasa. Finalmente, hemos establecido una relación a nivel molecular entre la unión del factor de transcripción SP1 al promotor del gen Dihidrofolato Reductasa y el desarrollo de la resistencia al metotrexato.
