Key message Intensive public sector breeding efforts and public-private partnerships have led to the increase in genetic gains, and deployment of elite climate-resilient maize cultivars for the stress-prone environments in the tropics. Abstract Maize (Zea mays L.) plays a critical role in ensuring food and nutritional security, and livelihoods of millions of resource-constrained smallholders. However, maize yields in the tropical rainfed environments are now increasingly vulnerable to various climate-induced stresses, especially drought, heat, waterlogging, salinity, cold, diseases, and insect pests, which often come in combinations to severely impact maize crops. The International Maize and Wheat Improvement Center (CIMMYT), in partnership with several public and private sector institutions, has been intensively engaged over the last four decades in breeding elite tropical maize germplasm with tolerance to key abiotic and biotic stresses, using an extensive managed stress screening network and on-farm testing system. This has led to the successful development and deployment of an array of elite stress-tolerant maize cultivars across sub-Saharan Africa, Asia, and Latin America. Further increasing genetic gains in the tropical maize breeding programs demands judicious integration of doubled haploidy, high-throughput and precise phenotyping, genomics-assisted breeding, breeding data management, and more effective decision support tools. Multi-institutional efforts, especially public–private alliances, are key to ensure that the improved maize varieties effectively reach the climate-vulnerable farming communities in the tropics, including accelerated replacement of old/obsolete varieties.

Fall armyworm [Spodoptera frugiperda (J.E. Smith); FAW] invasion has exacerbated maize (Zea mays L.) crop yield losses in sub‐Saharan Africa (SSA), already threatened by other stresses, especially those that are climate‐change induced. The FAW is difficult to control, manage, or eradicate, because it is polyphagous and trans‐boundary, multiplies fast, has a short life cycle and migrates easily, and lacks the diapause growth phase. In this study, FAW and its impact in Africa was reviewed, as well as past and present control strategies for this pest. Pesticides, cultural practices, natural enemies, host‐plant resistance, integrated pest management (IPM), and plant breeding approaches were examined as possible control strategies. It was concluded that an IPM control strategy, guided by cultural approaches already being used by farmers, and what can be adopted from the Americas, coupled with an insect‐resistance management strategy, is the best option to manage this pest in Africa. These strategies will be strengthened by breeding for multi‐trait host‐plant resistance through stacking of genes for different modes of control of the pest.

Seed security is vital for food security. Rapid-cycle, climate-adaptive breeding programs and seed systems that deliver new, elite varieties to farmers to replace obsolete ones can greatly improve the productivity of maize-based cropping systems in sub-Saharan Africa (SSA). Despite the importance and benefits of accelerated varietal turnover to climate change adaptation and food security, the rate of maize varietal replacement in SSA is slow. This review outlines the major bottlenecks, drivers, risks, and benefits of active replacement of maize varieties in eastern and southern Africa (ESA) and highlights strategies that are critical to varietal turnover. Although there is an upsurge of new seed companies in ESA and introduction of new varieties with better genetics in the market, some established seed companies continue to sell old (over 15-year-old) varieties. Several recently developed maize hybrids in ESA have shown significant genetic gains under farmers’ conditions. Empirical evidence also shows that timely replacement of old products results in better business success as it helps seed companies maintain or improve market share and brand relevance. Therefore, proactive management of product life cycles by seed companies benefits both the farmers and businesses alike, contributing to improved food security and adaptation to the changing climate.

Soil acidity has received less attention than other biophysical stresses such as drought and low N, despite accounting for a considerable reduction in maize (Zea mays L.) productivity in many parts of southern Africa. The line × tester mating design was used to determine the general combining ability (GCA) for grain yield of 14 maize inbred lines and the specific combining ability (SCA) of their corresponding crosses. Thirty‐three single‐cross hybrids were evaluated under acid and optimum soils across 11 environments over three seasons. Across environments, mean grain yield reduction ranged from 11 to 37% due to low pH. Additive gene action was more important than nonadditive gene action for grain yield under both soil conditions. Tester GCA effects were larger for grain yield than GCA effects of lines and SCA effects of crosses for both soil conditions. Tester GCA effects were less sensitive to environmental fluctuations than line GCA effects and SCA effects of crosses. Cross combinations with desirable SCA effects for grain yield were associated with high per se grain yield, which suggests that SCA was a good predictor of grain yield in this study. These crosses consisted of good × good and good × poor general combiners, which indicates that GCA was a good predictor of grain yield. Therefore, priority should be given for yield selection in progenies and hybridization of specific crosses with desirable SCA when breeding acid‐soil‐tolerant maize.

Maize (Zea mays L.) hybrids with enhanced provitamin A (proVA) content have been deployed in sub-Saharan Africa, where low soil nitrogen and drought stress are common. The objectives of this study were to assess: (i) the effects of drought and low-N stress on grain proVA content of hybrids with enhanced proVA content, and (ii) the inheritance of proVA carotenoids under these stress conditions. An 11-line diallel cross (55 F1 crosses) was evaluated for carotenoid content and grain yield under optimum conditions, drought, and low-N stress. Compared with the optimum treatment, mean proVA was lower under both stress treatments. The consistency of genetic effects across stress treatments suggested that hybrids with improved proVA content can be developed for a broad range of environments, provided they are sufficiently adapted. General combining ability (GCA) was significant (P 85% of the variation among hybrids, whereas specific combining ability (SCA) effects were generally weak (P < 0.05), accounting for 5 to 15% of hybrid sums of squares across the three treatments. These results indicated that the inheritance of proVA was not affected by stress treatments. A negative correlation between grain yield and proVA carotenoids was detected, but the data suggested that it was caused by the genetic background of the germplasm used rather than pleiotropy. Our results provide insights that may help breeders design effective breeding strategies to develop proVA-enriched cultivars for resource-limited farming systems.

Molecular characterization of a farmer-preferred maize landrace population from a multiple-stress-prone subtropical lowland environment. Biodiversitas 22: 769-777. The study was conducted to assess genetic diversity of 372 maize lines using 116 single nucleotide polymorphism (SNP) markers. Three hundred and forty-seven lines were S1 lines (coded J lines) from a local maize landrace population and twenty-five were the widely used standard lines. The number of alleles per marker ranged from two to four and the average was three alleles. The average polymorphic information content (PIC) value of 0.405 indicates high genetic diversity for maize lines evaluated in this study. Population structure revealed three distinct sub-populations. Sub-population 1 contained two J lines; sub-population 2 contained five J lines and sub-population 3 contained the rest of the J lines and all the standard lines. Analysis of molecular variance (AMOVA) identified 22% variance among and 78% variance within the three subpopulations, indicating high gene exchange and low genetic differentiation. Hierarchical cluster analysis further divided the lines into nine subgroups placing some of the J lines into known heterotic groups', i.e., J30_3, J393_4, J393_3, and J393_1 in CIMMYT heterotic group B. Allelic variation observed can be a source of allele combination for breeding programs interested in widening their genetic base. The private alleles that were present in the J lines suggest availability of stress-tolerant genes that breeders can incorporate in new hybrids.

Maize (Zea mays L.) provides food security, income, and livelihoods to millions of smallholders in the developing world. However, maize yields in the tropical rainfed environments, especially in sub-Saharan Africa and South Asia, are affected by an array of abiotic and biotic stresses, thereby limiting national maize yields to 1–3 tons per hectare (t/ha), while the global average is around 5 t/ha. Therefore, developing and deploying high-yielding, climate-resilient maize (with tolerance to drought, heat, waterlogging, and biotic stresses), coupled with climate-smart agricultural practices, are critical for improving maize yields, and reducing the high risk and vulnerability of the maize-growing smallholder farmers in the tropics to the climate variability. CIMMYT (International Maize and Wheat Improvement Center) has been intensively engaged since 1970s in breeding elite tropical maize germplasm with tolerance to important abiotic stresses, especially drought, using managed-stress screening and selection for key secondary traits. This formed the base for successful development, testing, and deployment of CIMMYT-derived abiotic stress-tolerant maize varieties in sub-Saharan Africa, Latin America, and Asia, in partnership with an array of public and private sector institutions. Increasing genetic gains and breeding efficiency, especially in developing elite multiple stress-tolerant maize germplasm, requires: (a) carefully undertaken field-based phenotyping at several relevant sites as well as under technically demanding managed-stress screens; (b) better understanding of the genetic architecture of traits; and (c) utilization of modern breeding tools/strategies, including high-throughput and reasonably precise field-based phenotyping, doubled haploid (DH) technology, molecular marker-assisted breeding, genomic selection, transgenics, breeding information management, and decision-support system. At the same time, it has become imperative to defend the genetic gains from devastating transboundary diseases (e.g., maize lethal necrosis or MLN) and insect-pests (e.g., Fall armyworm). Multi-institutional efforts, especially public–private alliances, are key to ensure that the improved varieties effectively reach the climate change-vulnerable farming communities, and to develop and deploy technologies that can protect the maize crops of the smallholders in the tropics from the emerging biotic threats.

Genetic variation abundance, high genetic advance coupled with high heritability estimates presents the most suitable condition for selection. Ninety-five hybrids generated from elite and new inbred lines crossed using half diallel mating design were evaluated under diverse environments. The objectives were to estimate genetic variances, heritability of traits and genetic advance and to determine correlations of grain yield and its component characters in maize hybrids. Analysis of variance revealed significant differences among genotypes for all traits studied except for ear rots. Estimates of phenotypic coefficient of variation were slightly higher than genotypic coefficient of variation for all traits suggesting low influence of environment in the expression of these traits. High heritability and genetic estimates were recorded for grain yield (79%; 30.27%), plant height (85%; 102.42%) and ear height (86%; 117.15%) whilst high heritability and low genetic advance were observed for anthesis date (87%; 5.8%), texture (75%; 8%) and ear position (71%; 0.23%). Correlation between environments using grain yield data revealed existence of a very strong positive correlation between CIMMYT2 and RARS2 suggesting that the sites have the same discriminating effect. Correlation among traits revealed that grain yield had significant (P < 0.05) positive correlation with plant height and ear height. Similarly, plant height had significant and positive correlation with ear height while ear position was positively correlated to ear height. Path analysis showed that plant height, ears per plant and ear position had positive direct effects on grain, while anthesis date, ear height, ear position, grain moisture content at harvest and texture indirectly influenced grain yield. These characters’ contribution to grain yield is important and the strong association with grain yield implied that these can be used as secondary traits to indirectly select for grain yield performance in this set of germplasm across all the environments.

Background Grain yield, ear and kernel attributes can assist to understand the performance of maize plant under different environmental conditions and can be used in the variety development process to address farmer’s preferences. These parameters are however still laborious and expensive to measure. Results A low-cost ear digital imaging method was developed that provides estimates of ear and kernel attributes i.e., ear number and size, kernel number and size as well as kernel weight from photos of ears harvested from field trial plots. The image processing method uses a script that runs in a batch mode on ImageJ; an open source software. Kernel weight was estimated using the total kernel number derived from the number of kernels visible on the image and the average kernel size. Data showed a good agreement in terms of accuracy and precision between ground truth measurements and data generated through image processing. Broad-sense heritability of the estimated parameters was in the range or higher than that for measured grain weight. Limitation of the method for kernel weight estimation is discussed. Conclusion The method developed in this work provides an opportunity to significantly reduce the cost of selection in the breeding process, especially for resource constrained crop improvement programs and can be used to learn more about the genetic bases of grain yield determinants.

Drought stress is recognized as a major constraint to maize yield production, the heat stress alone and in combination with drought stress are likely to become the increasing constraints. The association mapping and genomic prediction analyses were conducted in a collection of 300 tropical and subtropical maize inbred lines to reveal the genetic architecture of grain yield and flowering time under well-watered, drought stress, heat stress, and combined drought and heat stress conditions. Out of the 381,165 genotyping-by-sequencing SNPs, 1661 were significantly associated with all the 12 trait-environment combinations, the average PVE (phenotypic variation explained) value of theses associations was 4.33%, and 586 of them had a PVE value greater than 5%. These associations were clustered into 446 genomic regions with a window size of 20 Mb per region, and 671 candidate genes containing the significantly associated SNPs were identified. In addition, 33 hotspots were identified for 12 trait-condition combinations and most were located on chromosomes 1 and 8. Compared with single SNP-based association mapping, the haplotype-based associated mapping detected less number of significant associations and candidate genes with higher PVE values. All the candidate genes were enriched into 15 gene ontology terms, and 46 candidate genes showed significant differential expression under the well-watered and drought stress conditions. Association mapping results identified few overlapped significant associations and candidate genes for the same traits evaluated under different conditions, indicating the genetic divergence between the individual stress tolerance and the combined drought and heat stress tolerance. The genomic prediction accuracies obtained from the marker-trait associated SNPs were relatively higher than those obtained from the genome-wide SNPs for most of the target traits. The genetic architecture information of the grain yield and flowering time revealed in this study, and the genomic regions identified for the different trait-environment combinations are helpful accelerating the efforts on rapid development of the stress-tolerant maize germplasm through marker-assisted selection or genomic selection.

Contamination of maize grain with mycotoxins including aflatoxin and fumonisin poses a threat to human health and livestock. The objectives of this study were to determine the current status of incidence of ear rot causing fungi, which are associated with mycotoxin contamination, in southern African maize hybrids, and to check whether or not mycotoxin resistance genes can be stacked in a single product. The 327 hybrids were evaluated under natural conditions in replicated trials over two seasons at Cedara Research Station, which is hot spot site for ear rot diseases. Concurrently, aflatoxin and fumonisin resistant tropical maize inbred lines were crossed with South African adapted inbred lines. The resultant 72 single crosses were evaluated for fumonisin contamination, while 44 three-way crosses and their progenies (146 S2:3 families) were evaluated for both aflatoxin and fumonisin contamination under artificial inoculation. The Fusarium verticillioides was the most prevalent ear rot causing fungus, followed by Stenocarpella maydis, F. graminearum and Aspergillus flavus. The late maturing hybrids were more susceptible to ear rots contamination than their earlier counterparts. Msv1 , the major QTL for MSV resistance was delimited to an interval of 0.87 cM on chromosome 1 at 87 Mb and production markers with high prediction accuracy were developed. Maize streak virus (MSV) disease is a devastating disease in the Sub-Saharan Africa (SSA), which causes significant yield loss in maize. Resistance to MSV has previously been mapped to a major QTL (Msv1) on chromosome 1 that is germplasm and environment independent and to several minor loci elsewhere in the genome. In this study, Msv1 was fine-mapped through QTL isogenic recombinant strategy using a large F 2 population of CML206 × CML312 to an interval of 0.87 cM on chromosome 1. Genome-wide association study was conducted in the DTMA (Drought Tolerant Maize for Africa)-Association mapping panel with 278 tropical/sub-tropical breeding lines from CIMMYT using the high-density genotyping-by-sequencing (GBS) markers. This study identified 19 SNPs in the region between 82 and 93 Mb on chromosome 1(B73 RefGen_V2) at a P1.00E-04, which coincided with the fine-mapped region of Msv1. Haplotype trend regression identified a haplotype block significantly associated with response to MSV. Three SNPs in this haplotype block at 87 Mb on chromosome 1 had an accuracy of 0.94 in predicting the disease reaction in a collection of breeding lines with known responses to MSV infection. In two biparental populations, selection for resistant Msv1 haplotype demonstrated a reduction of 1.03-1.39 units on a rating scale of 1-5, compared to the susceptible haplotype. High-throughput KASP assays have been developed for these three SNPs to enable routine marker screening in the breeding pipeline for MSV resistance.

Drought is a huge limiting factor in maize production, mainly in the rain-fed agriculture of sub-Saharan Africa. In response to this threat, drought-tolerant (DT) maize varieties have been developed with an aim to ensure maize production under mild drought conditions. We conducted a study to assess the impact of smallholder farmers’ adoption of DT maize varieties on total maize production. Data for the study came from a survey of 200 randomly sampled households in two districts of Chiredzi and Chipinge in southeastern Zimbabwe. The study found that 93% of the households were growing improved maize varieties and that 30% of the sampled households were growing DT maize varieties. Total maize yield was 436.5 kg/ha for a household that did not grow DT maize varieties and 680.5 kg/ha for households that grew DT maize varieties. We control for the endogeneity of the DT adoption variable, by using the control function approach to estimate total maize production in a Cobb–Douglas model. The results show that households that grew DT maize varieties had 617 kg/ha more maize than households that did not grow the DT maize varieties. Given that almost all farmers buy their seeds in the market, a change in varieties to DT maize seeds gives an extra income of US$240/ha or more than nine months of food at no additional cost. This has huge implications in curbing food insecurity and simultaneously saving huge amounts of resources at the household and national levels, which are used to buy extra food during the lean season.

Maize (Zea mays L.) yield in sub-Saharan Africa (SSA) is low because of both abiotic and biotic constraints, and limited availability or use of improved seed in some areas. This study was conducted (i) to estimate combining ability and heterosis among seven stress-tolerant populations, and (ii) to assess diversity among the populations and the relationship between diversity and heterosis. Twenty-one hybrids developed from diallel crosses of seven populations, parents, and two checks were evaluated in 10 optimal and 11 stressed environments (drought, low N, and random stress) in Kenya, Ethiopia, Uganda, and Zimbabwe for 2 yr. Analysis II of Gardner and Eberhart showed that variety and heterosis were significant for grain yield (GY) under optimal and managed stress, and across environments. Heterosis accounted for most of the variation for GY among populations under optimal conditions (67%) and drought stress (53%), which suggested the importance of dominance in inheritance of GY under these conditions. Genetic distance (GD) among populations ranged from 0.328 to 0.477 (mean = 0.404). The correlation between GD and heterosis was low (r = 0.14–0.40) in all environments. The simple sequence repeat (SSR) marker-based and GY-based clustering of parental populations showed similar patterns, with three populations distinct from the rest, suggesting significant differentiation of allelic variation in these three populations. The SSR-based diversity and phenotypic analysis results should be useful in defining breeding strategies and maintaining heterotic patterns among these populations.

Maize is not inherently tolerant to soil acidity but due to the ever increasing demand for the crop in the developing world, production of maize on acid soils continues to expand. Breeding for maize acid soil tolerance is the best strategy to improve yield under these conditions. Therefore, the current study was done to determine the general combining ability (GCA) of eight acid-soil tolerant and susceptible inbred lines and the specific combining ability (SCA) of cross combinations of these lines for grain yield under acid and non-acid soils. The eight lines were crossed using a diallel mating design to produce 28 single cross hybrids for evaluation under acid and non-acid soils at four sites for two seasons. Line C2 was the best general combiner under both soil environments while A2/C1 and A1/C2 had the highest desirable SCA effects under optimal conditions. Loss in grain yield and sensitivity to low pH stress was higher among genotypes in light textured soils than heavy soils. Non-additive gene action was more important than additive gene action in conditioning grain yield under both environments. Results revealed that it was feasible to improve grain yield under low pH and optimum soils from the set of genotypes used in the current study.

Characterization of genetic diversity is of great value to assist breeders in parental line selection and breeding system design. We screened 770 maize inbred lines with 1,034 single nucleotide polymorphism (SNP) markers and identified 449 high-quality markers with no germplasm-specific biasing effects. Pairwise comparisons across three distinct sets of germplasm, CIMMYT (394), China (282), and Brazil (94), showed that the elite lines from these diverse breeding pools have been developed with only limited utilization of genetic diversity existing in the center of origin. Temperate and tropical/subtropical germplasm clearly clustered into two separate groups. The temperate germplasm could be further divided into six groups consistent with known heterotic patterns. The greatest genetic divergence was observed between temperate and tropical/subtropical lines, followed by the divergence between yellow and white kernel lines, whereas the least divergence was observed between dent and flint lines. Long-term selection for hybrid performance has contributed to significant allele differentiation between heterotic groups at 20% of the SNP loci. There appeared to be substantial levels of genetic variation between different breeding pools as revealed by missing and unique alleles. Two SNPs developed from the same candidate gene were associated with the divergence between two opposite Chinese heterotic groups. Associated allele frequency change at two SNPs and their allele missing in Brazilian germplasm indicated a linkage disequilibrium block of 142 kb. These results confirm the power of SNP markers for diversity analysis and provide a feasible approach to unique allele discovery and use in maize breeding programs.

Molecular characterization of open-pollinated maize varieties (OPVs) is fundamentally important in maize germplasm improvement. We investigated the extent of genetic differences, patterns of relationships, and population structure among 218 diverse OPVs widely used in southern and eastern Africa using the model-based population structure, analysis of molecular variance, cluster analysis, principal component analysis, and discriminant analysis. The OPVs were genotyped with 51 microsatellite markers and the fluorescent detection system of the Applied Biosystems 3730 Capillary Sequencer. The number of alleles detected in each OPV varied from 72 to 155, with an overall mean of 127.6. Genetic distance among the OPVs varied from 0.051 to 0.434, with a mean of 0.227. The different multivariate methods suggest the presence of 2–4 possible groups, primarily by maturity groups but also with overlapping variation between breeding programs, mega-environments, and specific agronomic traits. Nearly all OPVs in group 1 and group 2 belong to the intermediate-late and early maturity groups, respectively. Group 3 consisted of mainly intermediate maturing OPVs, while group 4 contained OPVs of different maturity groups. The OPVs widely used in eastern Africa either originated from the southern African maize breeding programs, or the majority of inbred lines used as parents by the two breeding programs in developing the OPVs might be genetically related. Some of the OPVs are much older than others, but they still did not show a clear pattern of genetic differentiation as compared with the recently developed ones, which is most likely due to recycling of the best parental lines in forming new OPVs.

Low maize (Zea mays L.) yields and the impacts of climate change on maize production highlight the need to improve yields in eastern and south - ern Africa. Climate projections suggest higher temperatures within drought-prone areas. research in model species suggests that tol - erance to combined drought and heat stress is genetically distinct from tolerance to either stress alone, but this has not been confirmed in maize. In this study we evaluated 300 maize inbred lines testcrossed to CML539. Experiments were conducted under optimal conditions, reproduc - tive stage drought stress, heat stress, and com - bined drought and heat stress. Lines with high levels of tolerance to drought and combined drought and heat stress were identified. Signifi - cant genotype × trial interaction and very large plot residuals were observed; consequently, the repeatability of individual managed stress trials was low. Tolerance to combined drought and heat stress in maize was genetically dis - tinct from tolerance to individual stresses, and tolerance to either stress alone did not confer tolerance to combined drought and heat stress. This finding has major implications for maize drought breeding. Many current drought donors and key inbreds used in widely grown African hybrids were susceptible to drought stress at elevated temperatures. Several donors toler - ant to drought and combined drought and heat stress, notably La p osta Sequia C7-F64-2-6-2-2 and DTpYC9-F46-1-2-1-2, need to be incorpo - rated into maize breeding pipelines.

The exchange of elite breeding materials across regions is an important way in which multinational maize breeding programmes access new genetic variation, improve efficiency and reduce costs. Our objectives were to examine whether CIMMYT's breeding programmes for tropical and subtropical environments in Mexico and Eastern and Southern Africa (ESA) can effectively share materials. Sets of selected and unselected lines were evaluated for per se and testcross performance in multiple environments in Mexico and ESA for grain yield, days to anthesis and plant height. Genotypic correlations between performance in Mexico and ESA as testcross and line per se were high (≥ 0.72) for all experiments, and indirect selection efficiency ranged from 67 to over 100% for all traits. Lines selected in ESA or Latin America performed equally well in each region, indicating selection was for broad rather than regional adaptation. Thus, breeding programmes of CIMMYT in both Mexico and ESA can benefit tremendously by exchanging breeding materials and test results, and elite selections from each region should be fast-tracked for evaluation in the other.

To develop stable and high-yielding maize (Zea mays L.) hybrids for a diverse target population of environments (TPE), breeders have to decide whether greater gains result from selection across the undivided TPE or within more homogeneous subregions. Currently, CIMMYT subdivides the TPE in eastern and southern Africa into climatic and geographic subregions. To study the extent of specific adaptation to these subregions and to determine whether selection within subregions results in greater gains than selection across the undivided TPE, yield data of 448 maize hybrids evaluated in 513 trials across 17 countries from 2001 to 2009 were used. The trials were grouped according to five subdivision systems into climate, altitude, geographic, country, and yield-level subregions. For the first four subdivision systems, genotype × subregion interaction was low, suggesting broad adaptation of maize hybrids across eastern and southern Africa. In contrast, genotype × yield-level interactions and moderate genotypic correlations between low- and high-yielding subregions were observed. Therefore, hybrid means should be estimated by stratifying the TPE considering the yield-level effect as fixed and appropriately weighting information from both subregions. This strategy was at least 10% better in terms of predicted gains than direct selection using only data from the low- or high-yielding subregion and should facilitate the identification of hybrids that perform well in both subregions.

Quality control (QC) genotyping is an important component in breeding, but to our knowledge there are not well established protocols for its implementation in practical breeding programs. The objectives of our study were to (a) ascertain genetic identity among 2-4 seed sources of the same inbred line, (b) evaluate the extent of genetic homogeneity within inbred lines, and (c) identify a subset of highly informative single-nucleotide polymorphism (SNP) markers for routine and low-cost QC genotyping and suggest guidelines for data interpretation. We used a total of 28 maize inbred lines to study genetic identity among different seed sources by genotyping them with 532 and 1,065 SNPs using the KASPar and GoldenGate platforms, respectively. An additional set of 544 inbred lines was used for studying genetic homogeneity. The proportion of alleles that differed between seed sources of the same inbred line varied from 0.1 to 42.3 %. Seed sources exhibiting high levels of genetic distance are mis-labeled, while those with lower levels of difference are contaminated or still segregating. Genetic homogeneity varied from 68.7 to 100 % with 71.3 % of the inbred lines considered to be homogenous. Based on the data sets obtained for a wide range of sample sizes and diverse genetic backgrounds, we recommended a subset of 50-100 SNPs for routine and low-cost QC genotyping, verified them in a different set of double haploid and inbred lines, and outlined a protocol that could be used to minimize errors in genetic analyses and breeding.

Maize (Zea mays L.) yields in southern Africa are low, due largely to drought and low-N stress. Selection of stress-tolerant genotypes by CIMMYT is conducted indirectly under managed stress conditions, although the selection effi ciency of this approach is not known. A retrospective analysis of 704 elite hybrid trials conducted from 2001 to 2009 was used to determine the relative ability of optimal, low-N, and managed drought trials to predict performance under the conditions of random abiotic stress and low-N fertility usually faced by African farmers. A total of 550 maize inbred lines collected from global breeding programs were evaluated for drought resistance under both well-watered and water-stressed environments. The evaluation was based on multiple measurements of biomass taken before and after the drought stress was applied using the normalized difference vegetation index (NDVI), along with other selection criteria including anthesis-silking interval, leaf senescence, chlorophyll content, root capacitance, final grain yield, and grain yield components. Kernel weight was the most stable trait under drought stress. Correlations between the primary trait (grain yield) and the secondary traits, except the root capacitance and ASI under water-stressed condition, were all significant. Root capacitance had relatively low heritability and low genetic correlation with other drought resistance criteria, and is not recommended as a drought resistance criterion. Significant reduction of NDVI values measured in the afternoon when the leaves became rolling, compared to those measured in the morning when the leaves were open, provides a reliable index for leaf rolling, which however was not significantly correlated with grain yield. NDVIs measured across different developmental stages were highly correlated with each other and with most of the secondary traits as well as, grain yield, indicating that NDVI can be used as a secondary trait for large-scale drought resistance screening. Regression models built based on non-yield drought criteria and yield components explained about 40% and 95% of the variation for the grain yield, respectively. Some maize lines developed in China for temperate regions showed strong drought resistance comparable to tropical maize lines when tested under tropical condition, indicating that temperate lines with a wide adaptability can be used in drought resistance breeding for both temperate and tropical environments.

The availability of thousands of genome-wide molecular markers has made possible the use of genomic selection in plants and animals. However, the evaluation of models for genomic selection in plant breeding populations remains limited. In this study, we provide an overview of several models for genomic selection, whose predictive ability we investigate using two plant data sets. The first data set comprises historical phenotypic records of a series of wheat (Triticum aestivum L.) trials evaluated in 10 environments and recently generated genomic data. The second data set pertains to international maize (Zea mays L.) trials in which two disease traits (Exserohilum turcicum and Cercospora zeae-maydis) of maize lines evaluated in five environments were measured. Results showed that models including marker information yielded important gains in predictive ability relative to that of a pedigree-based model, this with a modest number of markers. Estimates of marker effects were different across environmental conditions, indicating that genotype × environment interaction was an important component of genetic variability. Overall, the study provided evidence from real populations indicating that genomic selection could be an effective tool for improving traits of economic importance in commercial crops.

An analysis of over 20,000 historical African maize trials suggests the crop will better cope with climate change under rain-fed management. For a 1 °C temperature rise, optimal rain-fed conditions would mean 65% of maize-growing areas in Africa would be likely to experience yield losses, compared with 100% under drought conditions.

[Background] Recent developments in unmanned aerial platforms (UAP) have provided research opportunities in assessing land allocation and crop physiological traits, including response to abiotic and biotic stresses. UAP-based remote sensing can be used to rapidly and cost-effectively phenotype large numbers of plots and field trials in a dynamic way using time series. This is anticipated to have tremendous implications for progress in crop genetic improvement., [Results] We present the use of a UAP equipped with sensors for multispectral imaging in spatial field variability assessment and phenotyping for low-nitrogen (low-N) stress tolerance in maize. Multispectral aerial images were used to (1) characterize experimental fields for spatial soil-nitrogen variability and (2) derive indices for crop performance under low-N stress. Overall, results showed that the aerial platform enables to effectively characterize spatial field variation and assess crop performance under low-N stress. The Normalized Difference Vegetation Index (NDVI) data derived from spectral imaging presented a strong correlation with ground-measured NDVI, crop senescence index and grain yield., [Conclusion] This work suggests that the aerial sensing platform designed for phenotyping studies has the potential to effectively assist in crop genetic improvement against abiotic stresses like low-N provided that sensors have enough resolution for plot level data collection. The International Centre for Maize and Wheat Improvement (CIMMYT) develops maize (Zea mays L.) inbred lines and hybrids yearly that have several breeding and commercial attributes. However, no genetic analysis has been done on the recently developed inbred lines for yield performance under drought and low-N stress. The objectives of this study were to identify lines with positive general combining ability (GCA) effects for grain yield under stress environments and to identify the best single-cross hybrids with the highest specific combining ability (SCA) effects. Analysis of variance combined across sites showed significant mean squares for genotypes, locations and genotype by environment interaction (GEI) for grain yield. GCAlines, SCA and components of interaction effects were significant across sites. Additive genetic variance was more important than dominance variance in determining yield performance across locations indicating that selection based on grain yield under drought and low-N stress can be effective. Average grain yield across the eight locations ranged from 1.61 t ha-1 to 10.63 t ha-1 while narrow sense heritability for grain yield was 52.6% across sites and was slightly lower under managed drought and low-N stress. The testers CL115807 and CL106622 showed positive and significant GCA effects for yield performance under drought and low-N stress respectively. The best tester across all sites was CL115793 and line CZL0713 had consistently positive GCA effects for grain yield across sites. CML536 × CL115802 and CML312 × CL106508 were the best single crosses under low nitrogen stress sites while hybrid CML312 × C323-45 showed the highest positive SCA effects across sites. In conclusion, our results show that CIMMYT has new lines that have desirable adaptive attributes when grown under drought and low nitrogen stress environments in the mid-altitude region; hence these can be adopted for hybrid, synthetic and OPV formation.

Cereals hold unique position in world agriculture as a source of food, feed and diverse products of industrial importance. For several million farmers and consumers in countries with low- and middle-income, cereals (especially rice, wheat and maize) are the preferred staple food crops. The future of cereal production, and consequently, the livelihoods of several million small farmers worldwide, is therefore, dependent to a great extent on developing improved high yielding varieties of cereals.
