Abstract

The first edition of GEMOC workshop was co-located with the MODELS 2013 conference in Miami, FL, USA. The workshop provided an open forum for sharing experiences, problems and solutions related to the challenges of using of multiple modeling languages in the development of complex software based systems. During the workshop, concrete language composition artifacts, approaches, and mechanisms were presented and discussed, ideas and opinions exchanged, and constructive feedback provided to authors of accepted papers. A major objective was to encourage collaborations and to start building a community that focused on providing solutions that support what we refer to as the globalization of domain-specific modeling languages, that is, support coordinated use of multiple languages throughout the development of complex systems. Abstract

In this work, we first revise some extensions of the standard Hopfield model in the low storage limit, namely the correlated attractor case and the multitasking case recently introduced by the authors. The former case is based on a modification of the Hebbian prescription, which induces a coupling between consecutive patterns and this effect is tuned by a parameter $a$. In the latter case, dilution is introduced in pattern entries, in such a way that a fraction $d$ of them is blank. Then, we merge these two extensions to obtain a system able to retrieve several patterns in parallel and the quality of retrieval, encoded by the set of Mattis magnetizations ${m^{\mu}}$, is reminiscent of the correlation among patterns. By tuning the parameters $d$ and $a$, qualitatively different outputs emerge, ranging from highly hierarchical, to symmetric. The investigations are accomplished by means of both numerical simulations and statistical mechanics analysis, properly adapting a novel technique originally developed for spin glasses, i.e. the Hamilton-Jacobi interpolation, with excellent agreement. Finally, we show the thermodynamical equivalence of this associative network with a (restricted) Boltzmann machine and study its stochastic dynamics to obtain even a dynamical picture, perfectly consistent with the static scenario earlier discussed.

Abstract

The Spectral and Photometric Imaging Receiver (SPIRE), is the Herschel Space Observatory`s submillimetre camera and spectrometer. It contains a three-band imaging photometer operating at 250, 350 and 500 microns, and an imaging Fourier Transform Spectrometer (FTS) which covers simultaneously its whole operating range of 194-671 microns (447-1550 GHz). The SPIRE detectors are arrays of feedhorn-coupled bolometers cooled to 0.3 K. The photometer has a field of view of 4' x 8', observed simultaneously in the three spectral bands. Its main operating mode is scan-mapping, whereby the field of view is scanned across the sky to achieve full spatial sampling and to cover large areas if desired. The spectrometer has an approximately circular field of view with a diameter of 2.6'. The spectral resolution can be adjusted between 1.2 and 25 GHz by changing the stroke length of the FTS scan mirror. Its main operating mode involves a fixed telescope pointing with multiple scans of the FTS mirror to acquire spectral data. For extended source measurements, multiple position offsets are implemented by means of an internal beam steering mirror to achieve the desired spatial sampling and by rastering of the telescope pointing to map areas larger than the field of view. The SPIRE instrument consists of a cold focal plane unit located inside the Herschel cryostat and warm electronics units, located on the spacecraft Service Module, for instrument control and data handling. Science data are transmitted to Earth with no on-board data compression, and processed by automatic pipelines to produce calibrated science products. The in-flight performance of the instrument matches or exceeds predictions based on pre-launch testing and modelling: the photometer sensitivity is comparable to or slightly better than estimated pre-launch, and the spectrometer sensitivity is also better by a factor of 1.5-2., Comment: Accepted for publication in Astronomy & Astrophyics (Herschel first results special issue)

32. CRISPR-Cas9-based repeat depletion for high-throughput genotyping of complex plant genomes

Abstract

High-throughput genotyping enables the large-scale analysis of genetic diversity in population genomics and genome-wide association studies that combine the genotypic and phenotypic characterization of large collections of accessions. Sequencing-based approaches for genotyping are progressively replacing traditional genotyping methods because of the lower ascertainment bias. However, genome-wide genotyping based on sequencing becomes expensive in species with large genomes and a high proportion of repetitive DNA. Here we describe the use of CRISPR-Cas9 technology to deplete repetitive elements in the 3.76-Gb genome of lentil (Lens culinaris), 84% consisting of repeats, thus concentrating the sequencing data on coding and regulatory regions (single-copy regions). We designed a custom set of 566,766 gRNAs targeting 2.9 Gbp of repeats and excluding repetitive regions overlapping annotated genes and putative regulatory elements based on ATAC-seq data. The novel depletion method removed ∼40% of reads mapping to repeats, increasing those mapping to single-copy regions by ∼2.6-fold. When analyzing 25 million fragments, this repeat-to-single-copy shift in the sequencing data increased the number of genotyped bases of ∼10-fold compared to nondepleted libraries. In the same condition, we were also able to identify ∼12-fold more genetic variants in the single-copy regions and increased the genotyping accuracy by rescuing thousands of heterozygous variants that otherwise would be missed because of low coverage. The method performed similarly regardless of the multiplexing level, type of library or genotypes, including different cultivars and a closely related species (L. orientalis). Our results showed that CRISPR-Cas9-driven repeat depletion focuses sequencing data on single-copy regions, thus improving high-density and genome-wide genotyping in large and repetitive genomes.

Abstract

There is a growing realization that the complexity of model ensemble studies depends not only on the models used but also on the experience and approach used by modelers to calibrate and validate results, which remain a source of uncertainty. Here, we applied a multi-criteria decision-making method to investigate the rationale applied by modelers in a model ensemble study where 12 process-based different biogeochemical model types were compared across five successive calibration stages. The modelers shared a common level of agreement about the importance of the variables used to initialize their models for calibration. However, we found inconsistency among modelers when judging the importance of input variables across different calibration stages. The level of subjective weighting attributed by modelers to calibration data decreased sequentially as the extent and number of variables provided increased. In this context, the perceived importance attributed to variables such as the fertilization rate, irrigation regime, soil texture, pH, and initial levels of soil organic carbon and nitrogen stocks was statistically different when classified according to model types. The importance attributed to input variables such as experimental duration, gross primary production, and net ecosystem exchange varied significantly according to the length of the modeler’s experience. We argue that the gradual access to input data across the five calibration stages negatively influenced the consistency of the interpretations made by the modelers, with cognitive bias in “trial-and-error” calibration routines. Our study highlights that overlooking human and social attributes is critical in the outcomes of modeling and model intercomparison studies. While complexity of the processes captured in the model algorithms and parameterization is important, we contend that (1) the modeler’s assumptions on the extent to which parameters should be altered and (2) modeler perceptions of the importance of model parameters are just as critical in obtaining a quality model calibration as numerical or analytical details.

36. Predicting within-field cotton yields using publicly available datasets and machine learning.

Abstract

Early detection of within-field yield variability for high-value commodity crops, such as cotton (Gossypium spp.), offers growers potential to improve decision-making, optimize yields, and increase profits. Over recent years, publicly available datasets have become increasingly available and at a resolution where within-field yield prediction is possible. However, the viability of using these datasets with machine learning to predict within-field cotton lint yield at key growth stages are largely unknown. This study was conducted on two cotton fields, located near Mungindi, New South Wales, Australia. Three years of yield data, soil, elevation, rainfall, and Landsat imagery were collected from each field. A total of 12 models were created using: (a) two machine learning algorithms: random forest (RF) and gradient boosting machines (GBM); (b) three growth stages: squaring, flowering, and boll-fill; and (c) two different amounts of variables: all variables and the optimal variables determined by a recursive feature elimination (RFE). Results showed a strong agreement between predicted and observed yields at flowering and boll-fill when more information was available. At flowering and boll-fill, root mean square error (RMSE) ranged between 0.15 and 0.20 t ha-1 and Lin's concordance correlation coefficient (LCCC) ranged between 0.50 and 0.66, with RF providing superior results in most cases. Models created using the optimal variables determined by the RFE provided similar results compared to using all variables, allowing greater model accuracy and resolution with targeted sampling. 38. Diagnostic effectiveness of dermoscopy performed by plastic surgery registrars trained in melanoma diagnosis.

Abstract

Dermoscopy improves sensitivity and specificity and helps in the early detection of melanoma and nonmelanoma skin cancers (NMSC). Because of the multidisciplinary approach to melanoma, plastic surgeons may be required to perform dermoscopy evaluation. For this reason, in some university hospitals, plastic surgeons in training might perform these evaluations. To assess the validity of digital dermoscopy conducted by plastic surgery registrars, the authors collected the diagnoses of excised lesions from a dermoscopy outpatient clinic, comparing results with literature. A total of 1094 consecutive dermoscopy evaluations performed at Padova University Hospital between 2015 and 2018 were included in the study. All examinations were carried out by 3 plastic surgery registrars who received comparable training on dermoscopy. Excised lesions were classified according to pathological reports. Four hundred sixty-six lesions were excised, and of them, 224 (48%) were considered pathological or atypical lesions: 34 melanomas (15%), 83 dysplastic or uncertain significance nevi (37%), and 107 NMSC and their precursors (48%). Considering only the 347 pigmented lesions, 34% were malignant or dysplastic lesions. The number needed to treat (NNT) was 10. The nevi-to-melanoma ratio (NMR) was 8, and the malignant melanoma-to-melanoma in situ ratio (MM:MMIS ratio) was 0.36. This retrospective study tested the performance of specifically trained plastic surgery registrars in the detection of malignant skin lesions. Compared to literature, the analysis reflects a good sensibility for melanoma, especially in early curable stages. Abstract

Nitrous oxide (N2O) is a potent greenhouse gas that is primarily emitted from agriculture. Sampling limitations have generally resulted in discontinuous N2O observations over the course of any given year. The status quo for interpolating between sampling points has been to use a simple linear interpolation. This can be problematic with N2O emissions, since they are highly variable and sampling bias around these peak emission periods can have dramatic impacts on cumulative emissions. Here, we outline five gap‐filling practices: linear interpolation, generalized additive models (GAMs), autoregressive integrated moving average (ARIMA), random forest (RF), and neural networks (NNs) that have been used for gap‐filling soil N2O emissions. To facilitate the use of improved gap‐filling methods, we describe the five methods and then provide strengths and challenges or weaknesses of each method so that model selection can be improved. We then outline a protocol that details data organization and selection, splitting of data into training and testing datasets, building and testing models, and reporting results. Use of advanced gap‐filling methods within a standardized protocol is likely to increase transparency, improve emission estimates, reduce uncertainty, and increase capacity to quantify the impact of mitigation practices.

Abstract

AbstractThis introduction provides a literature review on the anthropology of the senses and affect, highlighting the theoretical and methodological issues, and pointing at the ideas of “affective practices” or “practices of feeling with the world” as possible solutions. Subsequently, it reviews the literature related to these topics focusing on Japan, showing existing gaps in research. Lastly, it provides an overview of the contributions, in order to set the topic and clarify the reasons why we advocate for a novel approach revolving around “feeling (with) Japan.”

49. Medication-related osteonecrosis of the jaw, osteoradionecrosis, and osteomyelitis: A comparative histopathological study.

Abstract

It is largely known that some oral diseases can be diagnosed based upon their clinical manifestation combined with the patient's medical history and generally not depending on histopathological examination. This is the case of some bone diseases such as osteoradionecrosis of the jaw (ORNJ), osteomyelitis of the jaw (OMJ), and medication-related osteonecrosis of the jaw (MRONJ). The present study aimed to analyze the histopathological features of these specific bone diseases in order to evaluate similarities and differences. Forty-four bone specimens resected from each bone disease (22 cases of ORNJ, 6 cases of OMJ, and 16 cases of MRONJ) were analyzed by two experienced oral pathologists without prior knowledge of the diagnosis, considering bone tissue condition, inflammation, vascularization, and the presence of microorganisms. In addition, the examiners formulated a diagnostic hypothesis for each specimen. Many histopathological similarities were found among the diseases, especially considering the presence of necrotic bone, inflammation, and microorganisms. Statistically significant differences were detected in empty bone lacunae, which was decreased in ORN (p = 0.042), and considering neutrophil count, which was low in the MRONJ group (p = 0.001). The Kappa coefficient was calculated and agreement was detected based on the histopathological parameters, but not for diagnostic suggestion (p=0.23). In conclusion, histopathological aspects of ORNJ, OMJ, and MRONJ do not permit a conclusive diagnosis, emphasizing the necessity of a detailed clinical report. [ABSTRACT FROM AUTHOR]

The worldviews of the Asmat in southwest New Guinea, as visualized in the symbolic motifs carved on shields and other artifacts, are found to be in coherent proximity to several social and cultural practices associated with this society. Responsible for this congruency is a constituent factor discovered throughout a broad range of phenomena practiced by the Asmat. The factor distilled from an analysis of Asmat customs can be defined as a structuring paradigm.
