Phoretic colloids self-propel thanks to surface flows generated in response to surface gradients (thermal, electrical, or chemical), that are self-induced and/or generated by other particles. Here we present a scalable and versatile framework to model chemical and hydrodynamic interactions in large suspensions of arbitrarily shaped phoretic particles, accounting for thermal fluctuations at all Damkholer numbers. Our approach, inspired by the Boundary Element Method (BEM), employs second-layer formulations, regularised kernels and a grid optimisation strategy to solve the coupled Laplace-Stokes equations with reasonable accuracy at a fraction of the computational cost associated with BEM. As demonstrated by our large-scale simulations, the capabilities of our method enable the exploration of new physical phenomena that, to our knowledge, have not been previously addressed by numerical simulations., Comment: 43 pages, 14 figures

Fiber suspensions flowing in structured media are encountered in many biological and industrial systems. Interactions between fibers and the transporting flow as well as fiber contact with obstacles can lead to complex dynamics. In this work, we combine microfluidic experiments and numerical simulations to study the interactions of a rigid fiber with an individual equilateral triangular pillar in a microfluidic channel. Four dominant fiber dynamics are identified: transport above or below the obstacle, pole vaulting and trapping, in excellent agreement between experiments and modeling. The dynamics are classified as a function of the length, angle and lateral position of the fibers at the channel entry. We show that the orientation and lateral position close to the obstacle are responsible for the fiber dynamics and we link those to the initial conditions of the fibers at the channel entrance. Direct contact between the fibers and the pillar is required to obtain strong modification of the fiber trajectories, which is associated to irreversible dynamics. Longer fibers are found to be more laterally shifted by the pillar than shorter fibers that rather tend to remain on their initial streamline. We investigate the individual and collective dynamics of torque-driven particles, called microrollers, near fluid-fluid interfaces. We find that the viscosity ratio across the interface controls the speed and direction of the particles, their relative motion, the growth of a fingering instability, and the self-assembled motile structures that emerge from it. By combining theory and large scale numerical simulations, we show how the viscosity ratio across the interface governs the long-range hydrodynamic interactions between particles and thus their collective behavior.

The motion of flexible fibers through structured fluidic environments is ubiquitous in nature and industrial applications. Most often, their dynamics results from the complex interplay between internal elastic stresses, contact forces and hydrodynamic interactions with the walls and obstacles. By means of numerical simulations, experiments and analytical predictions, we investigate the dynamics of flexible fibers settling in a viscous fluid embedded with obstacles of arbitrary shapes. We identify and characterize two types of events: trapping and gliding, for which we detail the mechanisms at play. We observe nontrivial trapping conformations on sharp obstacles that result from a subtle balance between elasticity, gravity and friction. In the gliding case, a flexible fiber reorients and drifts sideways after sliding along the obstacle. The subsequent lateral displacement is large compared to the fiber length and strongly depends on its mechanical and geometrical properties. We show how these effects can be leveraged to propose a new strategy to sort particles based on their size and/or elasticity. It is known that obstacles can hydrodynamically trap bacteria and synthetic microswimmers in orbits, where the trapping time heavily depends on the swimmer flow field and noise is needed to escape the trap. Here, we use experiments and simulations to investigate the trapping of microrollers by obstacles. Microrollers are rotating particles close to a bottom surface, which have a prescribed propulsion direction imposed by an external rotating magnetic field. The flow field that drives their motion is quite different from previously studied swimmers. We found that the trapping time can be controlled by modifying the obstacle size or the colloid-obstacle repulsive potential. We detail the mechanisms of the trapping and find two remarkable features: The microroller is confined in the wake of the obstacle, and it can only enter the trap with Brownian motion. An articulated body is defined as a finite number of rigid bodies connected by a set of arbitrary constraints that limit the relative motion between pairs of bodies. Such a general definition encompasses a wide variety of situations in the microscopic world, from bacteria to synthetic micro-swimmers, but it is also encountered when discretizing inextensible bodies, such as filaments or membranes. Simulating suspensions of such articulated bodies requires to solve the hydrodynamic interactions between large collections of objects of arbitrary shape while satisfying the multiple constraints that connect them. Two main challenges arise in this task: limiting the cost of the hydrodynamic solves, and enforcing the constraints within machine precision at each time-step. To address these challenges we propose a formalism that combines the body mobility problem in Stokes flow with a velocity formulation of the constraints, resulting in a mixed mobility-resistance problem. While resistance problems are known to scale poorly with the particle number, our preconditioned iterative solver is not sensitive to the system size. Constraint violations, e.g. due to discrete time-integration errors, are prevented by correcting the particles' positions and orientations at the end of each time-step. Our correction procedure, based on a nonlinear minimisation algorithm, is negligible in terms of computational cost and preserves the accuracy of the time-integration scheme. We showcase the robustness and scalability of our method by exploring the locomotion modes of a model microswimmer inspired by the diatom colony Bacillaria Paxillifer, and by simulating large suspensions of bacteria interacting near a no-slip boundary. The efficient computation of the overdamped, random motion of micron and nanometre scale particles in a viscous fluid requires novel methods to obtain the hydrodynamic interactions, random displacements and Brownian drift at minimal cost. Capturing Brownian drift is done most efficiently through a judiciously constructed time-integration scheme that automatically accounts for its contribution to particle motion. In this paper, we present a generalised drift-correcting (gDC) scheme that accounts for Brownian drift for suspensions of rigid particles with arbitrary shape. The scheme seamlessly integrates with fast methods for computing the hydrodynamic interactions and random increments and requires a single full mobility solve per time-step. As a result, the gDC provides increased computational efficiency when used in conjunction with grid-based methods that employ fluctuating hydrodynamics to obtain the random increments. Further, for these methods the additional computations that the scheme requires occur at the level of individual particles, and hence lend themselves naturally to parallel computation. We perform a series of simulations that demonstrate the gDC obtains similar levels of accuracy as compared with the existing state-of-the-art. In addition, these simulations illustrate the gDC's applicability to a wide array of relevant problems involving Brownian suspensions of non-spherical particles, such as the structure of liquid crystals and the rheology of complex fluids., Comment: 32 pages and 11 figures

Chemically-active colloids modify the concentration of chemical solutes surrounding them in order to self-propel. In doing so, they generate long-ranged hydrodynamic flows and chemical gradients that modify the trajectories of other particles. As a result, the dynamics of reactive suspensions is fundamentally governed by hydro-chemical interactions. A full solution of the detailed hydro-chemical problem with many particles is challenging and computationally expensive. Most current methods rely on the Green's functions of the Laplace and Stokes operators to approximate the particle signatures in the far-field, which is only valid in the very dilute limit in simple geometries. To overcome these limitations, we propose a regularized mutipole framework, directly inspired by the Force Coupling Method (FCM), to model phoretic suspensions. Our approach, called Diffusio-phoretic FCM (DFCM), relies on grid-based volume averages of the concentration field to compute the particle surface concentration moments. These moments define the chemical multipoles of the diffusion (Laplace) problem and provide the swimming forcing of the Stokes equations. Unlike far-field models based on singularity superposition, DFCM accounts for mutually-induced dipoles. The accuracy of the method is evaluated against exact and accurate numerical solutions for a few canonical cases. We also quantify its improvements over far-field approximations for a wide range of inter-particle distances. We study the driven collective dynamics of a colloidal monolayer sedimentating down an inclined plane. The action of the gravity force parallel to the bottom wall creates a flow around each colloid, and the hydrodynamic interactions among the colloids accelerate the sedimentation as the local density increases. This leads to the creation of a universal "triangular" inhomogeneous density profile, with a traveling density shock at the leading front moving in the downhill direction. Unlike density shocks in a colloidal monolayer driven by applied torques rather than forces [Phys. Rev. Fluids, 2(9):092301, 2017], the density front during sedimentation remains stable over long periods of time even though it develops a roughness on the order of tens of particle diameters. Through experimental measurements and particle-based computer simulations, we find that the Burgers equation can model the density profile along the sedimentation direction as a function of time remarkably well, with a modest improvement if the nonlinear conservation law accounts for the sub-linear dependence of the collective sedimentation velocity on density.

Recent work has identified persistent cluster states which were shown to be assembled and held together by hydrodynamic interactions alone [Driscoll \textit{et al.} (2017) Nature Physics, 13(4), 375]. These states were seen in systems of colloidal microrollers; microrollers are colloidal particles which rotate about an axis parallel to the floor and generate strong, slowly decaying, advective flows. To understand these bound states, we study a simple, yet rich, model system of two microrollers. Here we show that pairs of microrollers can exhibit hydrodynamic bound states whose nature depends on a dimensionless number, denoted $B$, that compares the relative strength of gravitational forces and external torques. Using a dynamical system framework, we characterize these various states in phase space and analyze the bifurcations of the system as $B$ varies. In particular, we show that there is a critical value, $B^*$, above which active flows can beat gravity and lead to stable motile orbiting, or "leapfrog", trajectories, reminiscent of the self-assembled motile structures, called "critters", observed by Driscoll \textit{et al}. We identify the conditions for the emergence of these trajectories and study their basin of attraction. This work shows that a wide variety of stable bound states can be obtained with only two particles. Our results aid in understanding the mechanisms that lead to spontaneous self-assembly in hydrodynamic systems, such as microroller suspensions, as well as how to optimize these systems for particle transport.

In this review article, we focus on collective motion in externally driven colloidal suspensions, as well as how these collective effects can be harnessed for use in microfluidic applications. We highlight the leading role of hydrodynamic interactions in the self-assembly, emergent behavior, transport, and mixing properties of colloidal suspensions. A special emphasis is given to recent numerical methods to simulate driven colloidal suspensions at large scales. In combination with experiments, they help us to understand emergent dynamics and to identify control parameters for both individual and collective motion in colloidal suspensions., Comment: 25 pages, 3 figures

In addition to enabling movement towards environments with favourable living conditions, swimming by microorganisms has also been linked to enhanced mixing and improved nutrient uptake by their populations. Experimental studies have shown that Brownian tracer particles exhibit enhanced diffusion due to the swimmers, while theoretical models have linked this increase in diffusion to the flows generated by the swimming microorganisms, as well as collisions with the swimmers. In this study, we perform detailed simulations based on the force-coupling method and its recent extensions to the swimming and Brownian particles to examine tracer displacements and effective tracer diffusivity in squirmer suspensions. By isolating effects such as hydrodynamic or steric interactions, we provide physical insight into experimental measurements of the tracer displacement distribution. In addition, we extend results to the semi-dilute regime where the swimmer-swimmer interactions affect tracer transport and the effective tracer diffusivity no longer scales linearly with the swimmer volume fraction.

We derive a minimal continuum model to investigate the hydrodynamic mechanism behind the fingering instability recently discovered in a suspension of microrollers near a floor [Driscoll et al. Nature Physics, 2016]. Our model, consisting of two continuous lines of rotlets, exhibits a linear instability driven only by hydrodynamics interactions, and reproduces the lengthscale selection observed in large scale particle simulations and in experiments. By adjusting only one parameter, the distance between the two lines, our dispersion relation exhibits quantitative agreement with the simulations and qualitative agreement with experimental measurements. Our linear stability analysis indicate that this instability is caused by the combination of the advective and transverse flows generated by the microrollers near a no-slip surface. Our simple model offers an interesting formalism to characterize other hydrodynamic instabilities that have not been yet well understood, such as size scale selection in suspensions of particles sedimenting adjacent to a wall, or the recently observed formations of traveling phonons in systems of confined driven particles.

We combine experiments, large scale simulations and continuum models to study the emergence of coherent structures in a suspension of magnetically driven microrollers sedimented near a floor. Collective hydrodynamic effects are predominant in this system, leading to strong density-velocity coupling. We characterize a uniform suspension and show that density waves propagate freely in all directions in a dispersive fashion. When sharp density gradients are introduced in the suspension, we observe the formation of a shock. Unlike Burgers' shock-like structures observed in other active and driven confined hydrodynamic systems, the shock front in our system has a well-defined finite width and moves rapidly compared to the mean suspension velocity. We introduce a continuum model demonstrating that the finite width of the front is due to far-field nonlocal hydrodynamic interactions and governed by a geometric parameter: the average particle height above the floor.

We develop efficient numerical methods for performing many-body Brownian dynamics simulations of a recently-observed fingering instability in an active suspension of colloidal rollers sedimented above a wall [M. Driscoll, B. Delmotte, M. Youssef, S. Sacanna, A. Donev and P. Chaikin, Nature Physics, 2016, doi:10.1038/nphys3970]. We present a stochastic Adams-Bashforth integrator for the equations of Brownian dynamics, which has the same cost as but is more accurate than the widely-used Euler-Maruyama scheme, and uses a random finite difference to capture the stochastic drift proportional to the divergence of the configuration-dependent mobility matrix. We generate the Brownian increments using a Krylov method, and show that for particles confined to remain in the vicinity of a no-slip wall by gravity or active flows the number of iterations is independent of the number of particles. Our numerical experiments with active rollers show that the thermal fluctuations set the characteristic height of the colloids above the wall, both in the initial condition and the subsequent evolution dominated by active flows. Condensation of objects into stable clusters occurs naturally in equilibrium and driven systems. It is commonly held that potential interactions, depletion forces, or sensing are the only mechanisms which can create long-lived compact structures. Here we show that persistent motile structures can form spontaneously from hydrodynamic interactions alone with no sensing or potential interactions. We study this structure formation in a system of colloidal rollers suspended and translating above a floor, using both experiments and large-scale 3D simulations. In this system, clusters originate from a previously unreported fingering instability, where fingers pinch off from an unstable front to form autonomous "critters", whose size is selected by the height of the particles above the floor. These critters are a stable state of the system, move much faster than individual particles, and quickly respond to a changing drive. With speed and direction set by a rotating magnetic field, these active structures offer interesting possibilities for guided transport, flow generation, and mixing at the microscale.

Fluctuating hydrodynamics has been successfully combined with several computational methods to rapidly compute the correlated random velocities of Brownian particles. In the overdamped limit where both particle and fluid inertia are ignored, one must also account for a Brownian drift term in order to successfully update the particle positions. In this paper, we present an efficient computational method for the dynamic simulation of Brownian suspensions with fluctuating hydrodynamics that handles both computations and provides a similar approximation as Stokesian Dynamics for dilute and semidilute suspensions. This advancement relies on combining the fluctuating force-coupling method (FCM) with a new midpoint time-integration scheme we refer to as the drifter-corrector (DC). The DC resolves the drift term for fluctuating hydrodynamics-based methods at a minimal computational cost when constraints are imposed on the fluid flow to obtain the stresslet corrections to the particle hydrodynamic interactions. With the DC, this constraint need only be imposed once per time step, reducing the simulation cost to nearly that of a completely deterministic simulation. By performing a series of simulations, we show that the DC with fluctuating FCM is an effective and versatile approach as it reproduces both the equilibrium distribution and the evolution of particulate suspensions in periodic as well as bounded domains. In addition, we demonstrate that fluctuating FCM coupled with the DC provides an efficient and accurate method for large-scale dynamic simulation of colloidal dispersions and the study of processes such as colloidal gelation.

This contribution provides a general framework to use Lagrange multipliers for the simulation of low Reynolds number fiber dynamics based on Bead Models (BM). This formalism provides an efficient method to account for kinematic constraints. We illustrate, with several examples, to which extent the proposed formulation offers a flexible and versatile framework for the quantitative modeling of flexible fibers deformation and rotation in shear flow, the dynamics of actuated filaments and the propulsion of active swimmers. Furthermore, a new contact model called Gears Model is proposed and successfully tested. It avoids the use of numerical artifices such as repulsive forces between adjacent beads, a source of numerical difficulties in the temporal integration of previous Bead Models., Comment: 41 pages, 15 figures

We present a new development of the force-coupling method (FCM) to address the accurate simulation of a large number of interacting micro-swimmers. Our approach is based on the squirmer model, which we adapt to the FCM framework, resulting in a method that is suitable for simulating semi-dilute squirmer suspensions. Other effects, such as steric interactions, are considered with our model. We test our method by comparing the velocity field around a single squirmer and the pairwise interactions between two squirmers with exact solutions to the Stokes equations and results given by other numerical methods. We also illustrate our method's ability to describe spheroidal swimmer shapes and biologically-relevant time-dependent swimming gaits. We detail the numerical algorithm used to compute the hydrodynamic coupling between a large collection ($10^4-10 ^5$) of micro-swimmers. Using this methodology, we investigate the emergence of polar order in a suspension of squirmers and show that for large domains, both the steady-state polar order parameter and the growth rate of instability are independent of system size. These results demonstrate the effectiveness of our approach to achieve near continuum-level results, allowing for better comparison with experimental measurements while complementing and informing continuum models., Comment: 37 pages, 21 figures
