Abstract Traditional Chinese medicine (TCM) is considered to be one of the most comprehensive and influential form of traditional medicine. It plays an important role in clinical treatment and adjuvant therapy for cancer. However, the complex composition of TCM presents challenges to the comprehensive and systematic understanding of its antitumor mechanisms, which hinders further development of TCM with antitumor effects. Omics technologies can immensely help in elucidating the mechanism of action of drugs. They utilize high-throughput sequencing and detection techniques to provide deeper insights into biological systems, revealing the intricate mechanisms through which TCM combats tumors. Multi-omics approaches can be used to elucidate the interrelationships among different omics layers by integrating data from various omics disciplines. By analyzing a large amount of data, these approaches further unravel the complex network of mechanisms underlying the antitumor effects of TCM and explain the mutual regulations across different molecular levels. In this study, we presented a comprehensive overview of the recent progress in single-omics and multi-omics research focused on elucidating the mechanisms underlying the antitumor effects of TCM. We discussed the significance of omics technologies in advancing research on the antitumor properties of TCM and also provided novel research perspectives and methodologies for further advancing this research field.

Abstract With the continuous advancement of virtualization technology and the widespread adoption of 5G networks, the application of the Network Function Virtualization (NFV) architecture has become increasingly popular and prevalent. While the NFV architecture brings a lot of advantages, it also introduces security challenges, including the effective and efficient verification of the integrity of deployed Virtual Network Functions (VNFs) and ensuring the secure operation of VNFs. To address the challenge of efficiently conducting virtual remote attestation for VNFs and establishing trust in virtualized environments like NFV architecture, we propose TVRAVNF, which is a highly efficient and low-cost TEE-based virtual remote attestation scheme for VNFs. The scheme we proposed ensures the security and effectiveness of the virtual remote attestation process by leveraging TEE. Furthermore, we introduces a novel local attestation mechanism, which not only reduces the overall overhead of the virtual remote attestation process but also shortens the attestation interval to mitigate Time-Of-Check-Time-Of-Use attacks, thereby enhancing overall security. We conduct experiments to validate the overhead of the TVRAVNF scheme and compare its performance with that of a typical remote attestation process within a maximum unattested time interval. The experimental results demonstrate that, by employing the local attestation mechanism, our solution achieves nearly an 80% significant performance improvement with a relatively small time overhead for small to medium-sized files. This further substantiates the significant advantages of our approach in both security and efficiency.

Drought is one of the most detrimental stresses that severely constrains plant growth and productivity. Although Chinese chive (Allium tuberosum Rottler) is a vegetable species that is cultivated and consumed worldwide, few studies have investigated how this species responds to drought. In this study, we conducted transcriptomics, metabolomics, and proteomics analyses on chive seedlings exposed to different water availability conditions (mild drought, moderate drought, severe drought, and re-watering) and found that the accumulation of flavonoids in chive leaves was substantially altered under drought stress. Gene co-expression regulatory network analysis, conducted by integrating transcriptome and metabolome data, revealed a chive R2R3-MYB transcription factor, AtuMYB306, as a central regulator of flavonoid synthesis. Overexpression of AtuMYB306 significantly improved osmotic stress tolerance and enhanced flavonoid content in Arabidopsis. We further demonstrated that AtuMYB306 directly binds to the promoters of three flavonoid biosynthetic genes (Atu4CL, AtuF3H, and AtuF3’H) and activates their expression. These results suggest that AtuMYB306 improves drought tolerance in Chinese chive by enhancing flavonoid biosynthesis to scavenge reactive oxygen species (ROS) generated under water-deficit conditions. Thus, our findings provide evidence that AtuMYB306 playing a pivotal role in improving drought resistance in Chinese chive.

ABSTRACT The primary challenge posed by severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infection is COVID-19-related mortality, often exacerbated by additional medical complications, such as COVID-19-associated kidney injuries (CAKIs). Up to half of COVID-19 patients experience kidney complications, with those facing acute respiratory failure and kidney injury having the worst overall prognosis. Despite the significant impact of CAKI on COVID-19-related mortality and its enduring effects in long COVID, the underlying causes and molecular mechanisms of CAKI remain elusive. In this study, we identified a functional relationship between the expression of the SARS-CoV-2 ORF3a protein and inflammation-driven apoptotic death of renal tubular epithelial cells in patients with CAKI. We demonstrate in vitro that ORF3a independently induces renal cell-specific apoptotic cell death, as evidenced by the elevation of kidney injury molecule-1 (KIM-1) and the activation of NF-kB-mediated proinflammatory cytokine (TNFα and IL-6) production. By examining kidney tissues of SARS-CoV-2-infected K18-ACE2 transgenic mice, we observed a similar correlation between ORF3a-induced cytopathic changes and kidney injury. This correlation was further validated through reconstitution of the ORF3a effects via direct adenoviral injection into mouse kidneys. Through medicinal analysis, we identified a natural compound, glycyrrhizin (GL4419), which not only blocks viral replication in renal cells, but also mitigates ORF3a-induced renal cell death by inhibiting activation of a high mobility group box 1 (HMGB1) protein, leading to a reduction of KIM-1. Moreover, ORF3a interacts with HMGB1. Overproduction or downregulation of hmgb1 expression results in correlative changes in renal cellular KIM-1 response and respective cytokine production, implicating a crucial role of HMGB1 in ORF3a-inflicted kidney injuries. Our data suggest a direct functional link between ORF3a and kidney injury, highlighting ORF3a as a unique therapeutic target contributing to CAKI.IMPORTANCEThe major challenge of severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) infection during the pandemic is COVID-19-related mortality, which has tragically claimed millions of lives. COVID-19-associated morbidity and mortality are often exacerbated by pre-existing medical conditions, such as chronic kidney diseases (CKDs), or the development of acute kidney injury (AKI) due to COVID-19, collectively known as COVID-19-associated kidney injuries (CAKIs). Patients who experience acute respiratory failure with CAKI have the poorest clinical outcomes, including increased mortality. Despite these alarming clinical findings, there is a critical gap in our understanding of the underlying causes of CAKI. Our study establishes a direct correlation between the expression of the SARS-CoV-2 viral ORF3a protein and kidney injury induced by ORF3a linking to CAKI. This functional relationship was initially observed in our clinical studies of COVID-19 patients with AKI and was further validated through animal and in vitro cellular studies, either by expressing ORF3a alone or in the context of viral infection. By elucidating this functional relationship and its underlying mechanistic pathways, our research deepens the understanding of COVID-19-associated kidney diseases and presents potential therapeutic avenues to address the healthcare challenges faced by individuals with underlying conditions.

Abstract Sclerotinia stem rot (SSR), caused by the necrotrophic fungus Sclerotinia sclerotiorum, is one of the most devastating diseases for several major oil-producing crops. Despite its impact, the genetic basis of SSR resistance in plants remains poorly understood. Here, through a genome-wide association study, we identify a key gene, BnaA07. MKK9, that encodes a mitogen-activated protein kinase kinase that confers SSR resistance in oilseed rape. Our functional analyses reveal that BnaA07.MKK9 interacts with BnaC03.MPK3 and BnaC03.MPK6 and phosphorylates them at the TEY activation motif, triggering a signaling cascade that initiates biosynthesis of ethylene, camalexin, and indole glucosinolates, and promotes accumulation of H2O2 and the hypersensitive response, ultimately conferring resistance. Furthermore, variations in the coding sequence of BnaA07.MKK9 alter its kinase activity and improve SSR resistance by ~30% in cultivars carrying the advantageous haplotype. These findings enhance our understanding of SSR resistance and may help engineer novel diversity for future breeding of oilseed rape.

Abstract Breast cancer (BC) remains a significant health concern for women globally, prompting the relentless pursuit of novel therapeutic modalities. As a traditional Chinese medicine, Boswellia carterii has been extensively used to treat various cancers, such as BC. However, the anti-BC effect and underlying mechanism of Boswellia carterii remain largely unclear. The aim of this study is to explore the therapeutic effect of Boswellia carterii n-hexane extract (BCHE) against BC as well as its underlying mechanism. The present study showed that BCHE significantly suppressed the viability of human BC cells. Moreover, BCHE exhibited potent anti-BC activity in vivo with no significant toxic effects. Additionally, BCHE induced ferroptosis via increased Transferrin expression and the intracellular accumulation of Fe2+, as well as decreased glutathione peroxidase 4 (GPX4) expression and the upregulation of reactive oxygen species (ROS)-induced lipid peroxidation in BC cells. In vivo experimental results also demonstrated that BCHE effectively induced ferroptosis through GPX4 downregulation and Transferrin upregulation in tumor-bearing mice. Overall, BCHE inhibited the growth of BC cells by inducing ferroptosis mediated by modulating the iron accumulation pathway and the lipid peroxidation pathway. Therefore, BCHE could serve as a potential ferroptosis-targeting drug for treating BC.

Exogenous polyamines can elevate postharvest fruit cold resistance and alleviate cold injury. However, the mechanism, by which polyamines mediate cold tolerance, is still to be explored. So in this paper, the conjugated polyamines in tonoplast and vacuole conformation were illuminated in the flesh cells of peach fruit subjected to cold stress, which were pretreated with exogenous putrescine. The results showed that under cold condition, fruit firmness decreased and flesh browning area increased, and vacuole conformation changed. The cold injury could be alleviated by pretreatment with exogenous putrescine, as judged by stabilization of the vacuole conformation, increased fruit firmness and reduced flesh browning area. Furthermore, the cold alleviation was coupled with the increases in the levels of covalently conjugated putrescine and non-covalently conjugated spermidine and spermine in the tonoplast. The results suggested that these conjugated polyamines in tonoplast and vacuole conformation might be involved in putrescine-mediated cold tolerance. The suggestion was further verified by applications with inhibitors, phenanthroline and methylglyoxal-bis (guanylhydrazone) (MGBG). Phenanthroline and MGBG could restrain the putrescine-induced increases in covalently and non-covalently conjugated polyamines mentioned above in the tonoplast, respectively, and increase flesh browning area, decrease fruit firmness and vacuole conformation stabilization. So, we can conclude that exogenous putrescine alleviates cold injury in peach fruit via elevating the contents of the polyamines conjugated to the tonoplast and thereby maintaining vacuole conformation.

BackgroundBreast cancer (BC) is one of the most frequently observed malignancies globally, yet drug development for BC has been encountering escalating challenges. Commiphora myrrha is derived from the dried resin of C. myrrha (T. Nees) Engl., and is widely adopted in China for treating BC. However, the anti-BC effect and underlying mechanism of C. myrrha remain largely unclear.MethodsMTT assay, EdU assay, and colony formation were used to determine the effect of C. myrrha n-hexane extract (CMHE) on the proliferation of human BC cells. Cell cycle distribution and apoptosis were assessed via flow cytometry analysis. Moreover, metastatic potential was evaluated using wound-scratch assay and matrigel invasion assay. The 4T1 breast cancer-bearing mouse model was established to evaluate the anti-BC efficacy of CMHE in vivo. RNA-sequencing analysis, quantitative real-time PCR, immunoblotting, immunohistochemical analysis, RNA interference assay, and database analysis were conducted to uncover the underlying mechanism of the anti-BC effect of CMHE.ResultsWe demonstrated the significant inhibition in the proliferative capability of BC cell lines MDA-MB-231 and MCF-7 by CMHE. Moreover, CMHE-induced G0/G1 phase arrest and apoptosis of the above two BC cell lines were also observed. CMHE dramatically repressed the metastatic potential of these two cells in vitro. Additionally, the administration of CMHE remarkably suppressed tumor growth in 4T1 tumor–bearing mice. No obvious toxic or side effects of CMHE administration in mice were noted. Furthermore, immunohistochemical (IHC) analysis demonstrated that CMHE treatment inhibited the proliferative and metastatic abilities of cancer cells, while also promoting apoptosis in the tumor tissues of mice. Based on RNA sequencing analysis, quantitative real-time PCR, immunoblotting, and IHC assay, the administration of CMHE downregulated Cyclin D1/CDK4-Rb signaling pathway in BC. Furthermore, RNA interference assay and database analysis showed that downregulated Cyclin D1/CDK4 signaling cascade participated in the anti-BC activity of CMHE.ConclusionCMHE treatment resulted in the suppression of BC cell growth through the stimulation of cell cycle arrest at the G0/G1 phase and the induction of apoptotic cell death via the inhibition of the Cyclin D1/CDK4-Rb pathway, thereby enhancing the anti-BC effect of CMHE. CMHE has potential anti-BC effects, particularly in those harboring aberrant activation of Cyclin D1/CDK4-Rb signaling.

The gut microbiota, known as the “forgotten organ” and “human second genome,” comprises a complex microecosystem. It significantly influences the development of various tumors, including colorectal, liver, stomach, breast, and lung cancers, through both direct and indirect mechanisms. These mechanisms include the “gut-liver” axis, the “lung-intestine” axis, and interactions with the immune system. The intestinal flora exhibits dual roles in cancer, both promoting and suppressing its progression. Traditional Chinese medicine (TCM) can alter cancer progression by regulating the intestinal flora. It modifies the intestinal flora’s composition and structure, along with the levels of endogenous metabolites, thus affecting the intestinal barrier, immune system, and overall body metabolism. These actions contribute to TCM’s significant antitumor effects. Moreover, the gut microbiota metabolizes TCM components, enhancing their antitumor properties. Therefore, exploring the interaction between TCM and the intestinal flora offers a novel perspective in understanding TCM’s antitumor mechanisms. This paper succinctly reviews the association between gut flora and the development of tumors, including colorectal, liver, gastric, breast, and lung cancers. It further examines current research on the interaction between TCM and intestinal flora, with a focus on its antitumor efficacy. It identifies limitations in existing studies and suggests recommendations, providing insights into antitumor drug research and exploring TCM’s antitumor effectiveness. Additionally, this paper aims to guide future research on TCM and the gut microbiota in antitumor studies.

Abstract Background Usenamine A, a novel natural compound initially isolated from the lichen Usnea longissima, has exhibited promising efficacy against hepatoma in prior investigation. Nevertheless, the underlying mechanisms responsible for its antihepatoma effects remain unclear. Furthermore, the role of the AKT/mechanistic target of the rapamycin (mTOR)/signal transducer and activator of transcription 3 (STAT3)/inhibitor of differentiation/DNA binding 1 (ID1) signaling axis in hepatocellular carcinoma (HCC), and the potential anti-HCC effects of drugs targeting this pathway are not well understood. Methods CCK-8 assay was used to investigate the effects of usenamine A on the proliferation of human HCC cells. Moreover, the effects of usenamine A on the invasion ability of human HCC cells were evaluated by transwell assay. In addition, expression profiling analysis, quantitative real-time PCR, immunoblotting, immunohistochemistry (IHC) analysis, RNAi, immunoprecipitation, and chromatin immunoprecipitation (ChIP) assay were used to explore the effects of usenamine A on the newly identified AKT/mTOR/STAT3/ID1 signaling axis in human HCC cells. Results Usenamine A inhibited the proliferation and invasion of human HCC cell lines (HepG2 and SK-HEP-1). Through the analysis of gene expression profiling, we identified that usenamine A suppressed the expression of ID1 in human HCC cells. Furthermore, immunoprecipitation experiments revealed that usenamine A facilitated the degradation of the ID1 protein via the ubiquitin–proteasome pathway. Moreover, usenamine A inhibited the activity of STAT3 in human HCC cells. ChIP analysis demonstrated that STAT3 positively regulated ID1 expression at the transcriptional level in human HCC cells. The STAT3/ID1 axis played a role in mediating the anti-proliferative and anti-invasive impacts of usenamine A on human HCC cells. Additionally, usenamine A suppressed the STAT3/ID1 axis through AKT/mTOR signaling in human HCC cells. Conclusion Usenamine A displayed robust anti-HCC potential, partly attributed to its capacity to downregulate the AKT/mTOR/STAT3/ID1 signaling pathway and promote ubiquitin–proteasome-mediated ID1 degradation. Usenamine A has the potential to be developed as a therapeutic agent for HCC cases characterized by abnormal AKT/mTOR/STAT3/ID1 signaling, and targeting the AKT/mTOR/STAT3 signaling pathway may be a viable option for treating patients with HCC exhibiting elevated ID1 expression.

Cloud computing, as the most widely applied and prominent domain of distributed systems, has brought numerous advantages to users, including high resource sharing efficiency, strong availability, and excellent scalability. However, the complexity of cloud computing environments also introduces various risks and challenges. In the current landscape with numerous cloud service providers and diverse hardware configurations in cloud environments, addressing challenges such as establishing trust chains, achieving general-purpose virtual remote attestation, and ensuring secure virtual machine migration becomes a crucial issue that traditional remote attestation architectures cannot adequately handle. Confronted with these issues in a heterogeneous multi-cloud environment, we present a targeted solution—a secure migration-enabled generic virtual remote attestation architecture based on improved TEE. We introduce a hardware trusted module to establish and bind with a Virtual Root of Trust (VRoT), addressing the challenge of trust chain establishment. Simultaneously, our architecture utilizes the VRoT within TEE to realize a general-purpose virtual remote attestation solution across heterogeneous hardware configurations. Furthermore, we design a controller deployed in the trusted domain to verify migration conditions, facilitate key exchange, and manage the migration process, ensuring the security and integrity of virtual machine migration. Lastly, we conduct rigorous experiments to measure the overhead and performance of our proposed remote attestation scheme and virtual machine secure migration process. The results unequivocally demonstrate that our architecture provides better generality and migration security with only marginal overhead compared to other traditional remote attestation solutions.

Abstract Ferroptosis is a non-apoptotic form of regulated cell death characterized by iron-dependent lipid peroxidation. It can be triggered by various mechanisms, including the glutathione peroxidase 4 (GPX4)-glutathione (GSH) axis, iron metabolism, lipid metabolism, the GTP cyclohydrolase 1 (GCH1)-tetrahydrobiopterin (BH4) pathway, and the ferroptosis suppressor protein 1 (FSP1)-coenzyme Q10 axis. The redox balance is disrupted when ferroptosis occurs in cells, which is fatal to cancer cells. Additionally, some tumor-associated genes are involved in ferroptosis. Hence, targeting ferroptosis might be an effective strategy for treating cancer. Several small-molecule compounds exhibit anti-tumor effects through ferroptosis, including sorafenib and altretamine, which induce ferroptosis by inhibiting System-Xc and GPX4 respectively, but many problems, such as poor druggability, still exist. Some studies have shown that many traditional Chinese medicine (TCM) induce ferroptosis by inhibiting GPX4, solute carrier family 7 member 11 (SLC7A11), and nuclear factor (erythroid-derived 2)-like 2 (Nrf2), or by increasing the expression of Acyl-CoA synthetase long-chain family member 4 (ACSL4), transferrin (TF), and transferrin receptor 1 (TFR1). These changes can lead to the lysosomal degradation of ferritin, accumulation of iron, lipid peroxidation and the production of reactive oxygen species (ROS), which in turn can promote anti-tumor activities or synergistic effects with chemotherapeutic drugs. In this study, we elucidated the underlying mechanisms of ferroptosis, and the anti-tumor pharmacology of TCM targeting ferroptosis including prescriptions, Chinese herbs, extracts, and natural compounds. Our findings might act as valuable reference for research on anti-tumor drugs targeting ferroptosis, especially those drugs developed from TCM.

Abstract Least squares reverse time migration (LSRTM) imaging is the one of the most accurate methods for migration imaging at present, and Polak–Ribiere–Polyak conjugate gradient (PRPCG) for LSRTM has the good numerical performance but weak convergence, so we construct an optimization factor to improve the iteration direction of the gradient, which can automatically generate a sufficient descent direction. The improved PRPCG (IPRPCG) can reduce the data residual values and speed up the iteration. And the illumination preconditioned (IP) operator is employed to IPRPCG-LSRTM which solves the problem of low resolution due to the insufficient iterative gradient information. In this paper, the experiments show that the imaging results of the proposed method (IPRPCG-IP-LSRTM) is improved greatly in detail characterization and events continuity, the iterative curve converged faster significantly, and the normalized data residual was reduced by 6.55% on average, which improved the accuracy of migration imaging effectively.

We present an application of short-pulse laser-generated hard x rays for the diagnosis of indirectly driven double shell targets. Cone-inserted double shell targets were imploded through an indirect drive approach on the upgraded SG-II laser facility. Then, based on the point-projection hard x-ray radiography technique, time-resolved radiography of the double shell targets, including that of their near-peak compression, were obtained. The backlighter source was created by the interactions of a high-intensity short pulsed laser with a metal microwire target. Images of the target near peak compression were obtained with an Au microwire. In addition, radiation hydrodynamic simulations were performed, and the target evolution obtained agrees well with the experimental results. Using the radiographic images, areal densities of the targets were evaluated.

Hepatocellular carcinoma (HCC) is a major global cause of carcinoma-related fatality. The inhibition of tubulin polymerization holds significant potential in the development of cancer drugs. In our study, we synthesized a novel pyrrolidine-2,5-dione derivative (compound 8) that exhibited potent anti-HCC activity (IC50 value of 2.082 μM) against human HCC HepG2 cells. Moreover, compound 8 significantly suppressed the HepG2 cell multiplication, and triggered G2/M phase arrest of HepG2 cells and their apoptosis. Further mechanistic investigations revealed that compound 8 suppressed tubulin polymerization by directly binding to the colchicine binding site of β-tubulin. Additionally, compound 8 significantly inhibited tumor growth with low toxicity in nude HepG2 tumor-bearing mice, achieving an approximate inhibition rate of 45.73 %. Therefore, compound 8 represents a promising pharmaceutical candidate for HCC management.

With advancements in chip technology, the number of cores in modern commercial processors continues to rise, leading to increased complexity in interconnects and on-chip networks. This complexity, however, exposes significant security vulnerabilities, primarily in the form of side-channel and covert-channel exploits. Unlike other microarchitectural side-channel attacks, those leveraging on-chip interconnects utilize unique characteristics, allowing attackers to develop novel methods that can bypass existing effective defenses. In this paper, we present a comprehensive survey of current side-channel and covert-channel attacks based on processor-on-chip interconnects. We categorize these attacks into three types: contention-based, distance-based, and layout-based, according to the specific interconnect characteristics they exploit, and discuss corresponding countermeasures for each. Finally, we provide an outlook on future development trends in processor interconnect side channels. This survey is the first to specifically focus on interconnect-based side channels in processors.

ABSTRACTSevere acute respiratory syndrome coronavirus 2 (SARS-CoV-2) ORF3a protein plays a vital role in viral pathogenesis and coronavirus disease 2019 (COVID-19). Like the spike protein, ORF3a mutates frequently, and certain variants are associated with the severity of COVID-19. Given the clinical significance and functional implications of ORF3a mutations, we conducted a comprehensive mutagenesis study targeting various known functional elements and revealed two distinctive types of ORF3a proteins based on their subcellular localizations: ORF3a proteins primarily localize on the lysosomal membrane (L-ORF3a) and those present in the endoplasmic reticulum (E-ORF3a). The objective of this study was to contrast the functional and mechanistic distinctions between these two types of ORF3a proteins. We examined six distinct ORF3a mutants and assessed their effects on cellular oxidative stress, nuclear factor kappa B-induced cytokine production, and cell death. Mechanistically, we explored ORF3a-induced ER stress, autophagy, and interactions with relevant cellular proteins. Our findings indicate that ORF3a proteins induce cytopathic effects through a similar mechanism, irrespective of their subcellular location. However, E-ORF3a proteins elicit more pronounced cytopathic effects despite their lower abundance and minimal impact on ER stress and autophagy when compared to L-ORF3a proteins. This discrepancy is attributed to ER-associated degradation since ORF3a proteins bind to a ubiquitin E3 ligase TRIM59. Inhibition of the 26S proteasome partially restores the protein levels of E-ORF3a and cellular ER stress response. This suggests that even a small quantity of ORF3a can lead to significant cytopathic effects due to the delicate nature of ER. Our study underscores the intricate interplay of dynamic cellular signaling within these two subcellular compartments in response to ORF3a.IMPORTANCEThe severe acute respiratory syndrome coronavirus 2 (SARS-CoV-2) pandemic has tragically claimed millions of lives through coronavirus disease 2019 (COVID-19), and there remains a critical gap in our understanding of the precise molecular mechanisms responsible for the associated fatality. One key viral factor of interest is the SARS-CoV-2 ORF3a protein, which has been identified as a potent inducer of host cellular proinflammatory responses capable of triggering the catastrophic cytokine storm, a primary contributor to COVID-19-related deaths. Moreover, ORF3a, much like the spike protein, exhibits a propensity for frequent mutations, with certain variants linked to the severity of COVID-19. Our previous research unveiled two distinct types of ORF3a mutant proteins, categorized by their subcellular localizations, setting the stage for a comparative investigation into the functional and mechanistic disparities between these two types of ORF3a variants. Given the clinical significance and functional implications of the natural ORF3a mutations, the findings of this study promise to provide invaluable insights into the potential roles undertaken by these mutant ORF3a proteins in the pathogenesis of COVID-19.

Lipid droplets (LDs) are cellular organelles derived from the endoplasmic reticulum (ER), serving as lipid storage sites crucial for maintaining cellular lipid homeostasis. Recent attention has been drawn to their roles in viral replication and their interactions with viruses. However, the precise biological functions of LDs in viral replication and pathogenesis remain incompletely understood. To elucidate the interaction between LDs and viruses, it is imperative to comprehend the biogenesis of LDs and their dynamic interactions with other organelles. In this review, we explore the intricate pathways involved in LD biogenies within the cytoplasm, encompassing the uptake of fatty acid from nutrients facilitated by CD36-mediated membranous protein (FABP/FATP)-FA complexes, and FA synthesis via glycolysis in the cytoplasm and the TCL cycle in mitochondria. While LD biogenesis primarily occurs in the ER, matured LDs are intricately linked to multiple organelles. Viral infections can lead to diverse consequences in terms of LD status within cells post-infection, potentially involving the breakdown of LDs through the activation of lipophagy. However, the exact mechanisms underlying LD destruction or accumulation by viruses remain elusive. The significance of LDs in viral replication renders them effective targets for developing broad-spectrum antivirals. Moreover, considering that reducing neutral lipids in LDs is a strategy for anti-obesity treatment, LD depletion may not pose harm to cells. This presents LDs as promising antiviral targets for developing therapeutics that are minimally or non-toxic to the host.

Sclerotinia sclerotiorum is generally considered one of the most economically damaging pathogens in oilseed rape (Brassica napus). Breeding for Sclerotinia resistance is challenging, as no immune germplasm available in B. napus. It is desirable to develop new breeding strategies. In the present study, host-induced gene silencing (HIGS), developed based on RNA interference (RNAi), was applied to protect B. napus from S. sclerotiorum infection. Three pathogenicity genes, the endo-polygalacturonase gene (SsPG1), cellobiohydrolase gene (SsCBH), and oxaloacetate acetylhydrolase gene (SsOAH1), were chosen as HIGS targets. Co-incubation of synthesized double-stranded RNAs (dsRNAs) with S. sclerotiorum in liquid medium significantly reduced the transcript levels of the target genes. Application to plant surfaces of dsRNA targeting the three genes conferred effective protection against S. sclerotiorum. Stable transgenic B. napus plants expressing small interfering RNAs with sequence identity to SsPG1, SsCBH, and SsOAH1 were generated. HIGS transgenic B. napus prevented the expression of S. sclerotiorum target genes, slowed pathogenicity-factor accumulation, impeded fungal growth, and suppressed appressorium formation, thereby conferring resistance to S. sclerotiorum. Simultaneous silencing of SsPG1, SsCBH, and SsOAH1 by stable expression of a chimeric hairpin RNAi construct in B. napus led to enhanced protection phenotypes (with disease lesion size reduced by 36.8%–43.7%). We conclude that HIGS of pathogenic-factor genes of S. sclerotiorum is a promising strategy for controlling Sclerotinia rot in oilseed rape.

Cotton is widely grown in many countries around the world due to the huge economic value of the total natural fiber. Verticillium wilt, caused by the soil-borne pathogen Verticillium dahliae, is the most devastating disease that led to extensive yield losses and fiber quality reduction in cotton crops. Developing resistant cotton varieties through genetic engineering is an effective, economical, and durable strategy to control Verticillium wilt. However, there are few resistance gene resources in the currently planted cotton varieties, which has brought great challenges and difficulties for breeding through genetic engineering. Further revealing the molecular mechanism between V. dahliae and cotton interaction is crucial to discovering genes related to disease resistance. In this review, we elaborated on the pathogenic mechanism of V. dahliae and the resistance mechanism of cotton to Verticillium wilt. V. dahliae has evolved complex mechanisms to achieve pathogenicity in cotton, mainly including five aspects: (1) germination and growth of microsclerotia; (2) infection and successful colonization; (3) adaptation to the nutrient-deficient environment and competition of nutrients; (4) suppression and manipulation of cotton immune responses; (5) rapid reproduction and secretion of toxins. Cotton has evolved multiple physiological and biochemical responses to cope with V. dahliae infection, including modification of tissue structures, accumulation of antifungal substances, homeostasis of reactive oxygen species (ROS), induction of Ca2+ signaling, the mitogen-activated protein kinase (MAPK) cascades, hormone signaling, and PAMPs/effectors-triggered immune response (PTI/ETI). This review will provide an important reference for the breeding of new cotton germplasm resistant to Verticillium wilt through genetic engineering.

The wealth of user data acts as a fuel for network intelligence toward the sixth generation wireless networks (6G). Due to data heterogeneity and dynamics, decentralized data management (DM) is desirable for achieving transparent data operations across network domains, and blockchain can be a promising solution. However, the increasing data volume and stringent data privacy-preservation requirements in 6G bring significantly technical challenge to balance transparency, efficiency, and privacy requirements in decentralized blockchain-based DM. In this paper, we investigate blockchain solutions to address the challenge. First, we explore the consensus protocols and scalability mechanisms in blockchains and discuss the roles of DM stakeholders in blockchain architectures. Second, we investigate the authentication and authorization requirements for DM stakeholders. Third, we categorize DM privacy requirements and study blockchain-based mechanisms for collaborative data processing. Subsequently, we present research issues and potential solutions for blockchain-based DM toward 6G from these three perspectives. Finally, we conclude this paper and discuss future research directions.

The ongoing SARS-CoV-2/COVID-19 pandemic caused a global public health crisis. Yet, everyone’s response to SARS-CoV-2 infection varies, and different viral variants confer diverse pathogenicity. Thus, it is imperative to understand how viral determinants contribute to COVID-19. Viral ORF3a protein is one of those viral determinants, as its functions are linked to induction of cell and tissues damages, disease severity and cytokine storm that is a major cause of COVID-19-related death. ORF3a is a membrane-associated protein. Upon synthesis, it is transported from endoplasmic reticulum, Golgi apparatus to plasma membrane and subcellular endomembranes including endosomes and lysosomes. However, how ORF3a is transported intracellularly remains elusive. The goal of this study was to carry out a systematic mutagenesis study to determine the structural relationship of ORF3a protein with its subcellular locations. Single amino acid (aa) and deletion mutations were generated in the putative function-relevant motifs and other regions of interest. Immunofluorescence and ImageJ analyses were used to determine and quantitate subcellular locations of ORF3a mutants in comparison with wildtype ORF3a. The wildtype ORF3a localizes predominantly (Pearson’s coefficients about 0.8) on the membranes of endosomes and lysosomes. Consistent with earlier findings, deletion of the YXXΦ motif, which is required for protein export, retained ORF3a in the Golgi apparatus. Interestingly, mutations in a double glycine (diG) region (aa 187–188) displayed a similar phenotype to the YXXΦ deletion, implicating a similar role of the diG motif in intracellular transport. Indeed, interrupting any one of the two glycine residues such as deletion of a single (dG188), both (dG187/dG188) or substitution (G188Y) of these residues led to ORF3a retention in the Golgi apparatus (Pearson’s coefficients ≥0.8). Structural analyses further suggest that the diG motif supports a type-II β-turn between the anti-parallel β4 and β5 sheets and connects to the YXXΦ motif via hydrogen bonds between two monomers. The diG- YXXΦ interaction forms a hand-in-hand configuration that could facilitate dimerization. Together, these observations suggest a functional role of the diG motif in intracellular transport of ORF3a.

Dengue viruses (DENV) and Zika virus (ZIKV) are transmitted among humans, or from non-human primates to humans, through mosquito bites. The interaction of the virus with mosquito cells is a key step in the viral life cycle. Therefore, the objective of this study was to determine how DENV and ZIKV interact with mosquito cells. Immunofluorescence assays and a direct visualization system were combined to monitor the syncytial or congregative effects of DENV and ZIKV strains on C6/36 cells. We examined the cytopathic effects of the strains on C6/36 mosquito cells, a widely used laboratory model for studying infection with these viruses. Our results indicated that all strains of DENV-1 and DENV-2, most DENV-4 strains, and some DENV-3 strains caused syncytial effects on C6/36 cells, whereas some DENV-3 and DENV-4 strains, and all tested ZIKV strains, caused cell congregation after infection but no cell fusion. In addition, we detected a range of environmental pH values from 6.0 to 8.0 supporting virus-induced cell fusion. The optimal pH condition was 7.5, at which viral production was also highest. Furthermore, the UV-inactivated virus did not cause cell fusion, thus suggesting that viral replication may be required for DENV’s syncytial effects on C6/36 cells. Syncytial and congregative effects of DENV and ZIKV on Aedes albopictus cells differ among viral strains. Syncytial effects of DENV on C6/36 are important for viral replication.

Severe Acute respiratory syndrome coronavirus (SARS-CoV-1) attaches to the host cell surface to initiate the interaction between the receptor-binding domain (RBD) of its spike glycoprotein (S) and the human Angiotensin-converting enzyme (hACE2) receptor. SARS-CoV-1 mutates frequently because of its RNA genome, which challenges the antiviral development. Here, we per-formed computational saturation mutagenesis of the S protein of SARS-CoV-1 to identify the residues crucial for its functions. We used the structure-based energy calculations to analyze the effects of the missense mutations on the SARS-CoV-1 S stability and the binding affinity with hACE2. The sequence and structure alignment showed similarities between the S proteins of SARS-CoV-1 and SARS-CoV-2. Interestingly, we found that target mutations of S protein amino acids generate similar effects on their stabilities between SARS-CoV-1 and SARS-CoV-2. For example, G839W of SARS-CoV-1 corresponds to G857W of SARS-CoV-2, which decrease the stability of their S glycoproteins. The viral mutation analysis of the two different SARS-CoV-1 isolates showed that mutations, T487S and L472P, weakened the S-hACE2 binding of the 2003–2004 SARS-CoV-1 isolate. In addition, the mutations of L472P and F360S destabilized the 2003–2004 viral isolate. We further predicted that many mutations on N-linked glycosylation sites would increase the stability of the S glycoprotein. Our results can be of therapeutic importance in the design of antivirals or vaccines against SARS-CoV-1 and SARS-CoV-2.

The results of a commissioning experiment on the SILEX-Ⅱ laser facility (formerly known as CAEP-PW) are reported. SILEX-Ⅱ is a complete optical parametric chirped-pulse amplification laser facility. The peak power reached about 1 PW in a 30 fs pulse duration during the experiment. The laser contrast was better than 1010 at 20 ps ahead of the main pulse. In the basic laser foil target interaction, a set of experimental data were collected, including spatially resolved x-ray emission, the image of the coherent transition radiation, the harmonic spectra in the direction of reflection, the energy spectra and beam profile of accelerated protons, hot-electron spectra, and transmitted laser energy fraction and spatial distribution. The experimental results show that the laser intensity reached 5 × 1020 W/cm2 within a 5.8 µm focus (FWHM). Significant laser transmission did not occur when the thickness of the CH foil was equal to or greater than 50 nm. The maximum energy of the accelerated protons in the target normal direction was roughly unchanged when the target thickness varied between 50 nm and 15 µm. The maximum proton energy via the target normal sheath field acceleration mechanism was about 21 MeV. We expect the on-target laser intensity to reach 1022 W/cm2 in the near future, after optimization of the laser focus and upgrade of the laser power to 3 PW.

Sclerotinia sclerotiorum causes severe yield and economic losses for many crop and vegetable species, especially Brassica napus. To date, no immune B. napus germplasm has been identified, giving rise to a major challenge in the breeding of Sclerotinia resistance. In the present study, we found that, compared with a Sclerotinia-susceptible line (J902), a Sclerotinia-resistant line (J964) exhibited better xylem development and a higher lignin content in the stems, which may limit the invasion and spread of S. sclerotiorum during the early infection period. In addition, genes involved in lignin biosynthesis were induced under S. sclerotiorum infection in both lines, indicating that lignin was deposited proactively in infected tissues. We then overexpressed BnaC.CCR2.b, which encodes the first rate-limiting enzyme (cinnamoyl-CoA reductase) that catalyzes the reaction of lignin-specific pathways, and found that overexpression of BnaC.CCR2.b increased the lignin content in the stems of B. napus by 2.28–2.76% under normal growth conditions. We further evaluated the Sclerotinia resistance of BnaC.CCR2.b overexpression lines at the flower-termination stage and found that the disease lesions on the stems of plants in the T2 and T3 generations decreased by 12.2–33.7% and 32.5–37.3% compared to non-transgenic control plants, respectively, at 7days post-inoculation (dpi). The above results indicate that overexpression of BnaC.CCR2.b leads to an increase in lignin content in the stems, which subsequently leads to increased resistance to S. sclerotiorum. Our findings demonstrate that increasing the lignin content in the stems of B. napus is an important strategy for controlling Sclerotinia.

C-repeat binding factors/dehydration responsive element binding factors 1 (CBFs/DREB1s) are a small family of transcription factors that play important roles in plant resistance to various external stresses. However, functional characterization of tea plant (Camellia sinensis L.) CBF gene (CsCBF) was still seldom reported. Here, functional study of the cold-responsive CBF gene (CsCBF2) was done. Results showed that CsCBF2 had conserved AP2 DNA-binding domain and the typical PKK/RPAGRxKFxETRHP and DSAWR signature sequences of CBF/DREB1. Yeast one-hybrid and transcription activation assays revealed that the activation domain of CsCBF2 could activate the reporter gene expression, and the N terminal of CsCBF2 displayed an inhibitory effect. Although CsCBF2 was conserved to bind the C-repeat/dehydration-responsive element (CRT/DRE), intact CsCBF2 protein preferred the CRT cis element. Under normal growth conditions, CsCBF2-overexpressing tobacco plants (CsCBF2-OX) exhibited lighter green leaf color, growth retardation, and dwarfism. Smaller leaf of CsCBF2-OX was only seen in eight weeks after been sown in soil. Under cold, salinity, or drought stress, CsCBF2-OX displayed better growing with longer roots, heavier fresh weight, higher germination rate, and accumulated more proline and sugar contents, but lower electrolyte leakage. The results demonstrated that CsCBF2 enhanced plant tolerance to multiple abiotic stresses.

The metal–nonmetal transition is of fundamental interest in contemporary physics. We present a combination of the optical reflectivity measurement of an expanded gold fluid produced by gold L-band x-rays from a Hohlraum and the corresponding ab initio calculations to study the metal–nonmetal transition. The averaged density and temperature of the reflective layer are derived from 1D radiation hydrodynamic simulations constrained by matching the expansion velocity obtained from the fringe shift. A sharp change in time-resolved reflectivity occurs at one third of the initial density, near where the metal–nonmetal transition is predicted to occur. The reflectivity calculated based on the Helmholtz equations with the dielectric function from the density functional theory calculations is compared with the experimental measurement. Disagreement of reflectivity between calculation and measurement probably originates from the energy shift of the dielectric function due to the inaccurate Kohn–Sham eigenvalue. More accurate methods on calculating the dielectric function are still needed to improve the calculated reflectivity.

Abstract Background Allopolyploids require rapid genetic and epigenetic modifications to reconcile two or more sets of divergent genomes. To better understand the fate of duplicate genes following genomic mergers and doubling during allopolyploid formation, in this study, we explored the global gene expression patterns in resynthesized allotetraploid Brassica napus (AACC) and its diploid parents B. rapa (AA) and B. oleracea (CC) using RNA sequencing of leaf transcriptomes. Results We found that allopolyploid B. napus formation was accompanied by extensive changes (approximately one-third of the expressed genes) in the parental gene expression patterns (‘transcriptome shock’). Interestingly, the majority (85%) of differentially expressed genes (DEGs) were downregulated in the allotetraploid. Moreover, the homoeolog expression bias (relative contribution of homoeologs to the transcriptome) and expression level dominance (total expression level of both homoeologs) were thoroughly investigated by monitoring the expression of 23,766 B. oleracea-B. rapa orthologous gene pairs. Approximately 36.5% of the expressed gene pairs displayed expression bias with a slight preference toward the A-genome. In addition, 39.6, 4.9 and 9.0% of the expressed gene pairs exhibited expression level dominance (ELD), additivity expression and transgressive expression, respectively. The genome-wide ELD was also biased toward the A-genome in the resynthesized B. napus. To explain the ELD phenomenon, we compared the individual homoeolog expression levels relative to those of the diploid parents and found that ELD in the direction of the higher-expression parent can be explained by the downregulation of homoeologs from the dominant parent or upregulation of homoeologs from the nondominant parent; however, ELD in the direction of the lower-expression parent can be explained only by the downregulation of the nondominant parent or both homoeologs. Furthermore, Gene Ontology (GO) enrichment analysis suggested that the alteration in the gene expression patterns could be a prominent cause of the phenotypic variation between the newly formed B. napus and its parental species. Conclusions Collectively, our data provide insight into the rapid repatterning of gene expression at the beginning of Brassica allopolyploidization and enhance our knowledge of allopolyploidization processes.

Powerful lasers interacting with solid targets can generate intense electromagnetic pulses (EMPs). In this study, EMPs produced by a pulsed laser (1 ps, 100 J) shooting at CH targets doped with different titanium (Ti) contents at the XG-III laser facility are measured and analyzed. The results demonstrate that the intensity of EMPs first increases with Ti doping content from 1% to 7% and then decreases. The electron spectra show that EMP emission is closely related to the hot electrons ejected from the target surface, which is confirmed by an analysis based on the target–holder–ground equivalent antenna model. The conclusions of this study provide a new approach to achieve tunable EMP radiation by adjusting the metal content of solid targets, and will also help in understanding the mechanism of EMP generation and ejection of hot electrons during laser coupling with targets.

Rapeseed (Brassica napus L.) with substantial lipid and oleic acid content is of great interest to rapeseed breeders. Overexpression of Glycine max transcription factors Dof4 and Dof11 increased lipid accumulation in Arabidopsis and microalgae, in addition to modifying the quantity of certain fatty acid components. Here, we report the involvement of GmDof4 and GmDof11 in regulating fatty acid composition in rapeseeds. Overexpression of GmDof4 and GmDof11 in rapeseed increased oleic acid content and reduced linoleic acid and linolenic acid. Both qPCR and the yeast one-hybrid assay indicated that GmDof4 activated the expression of FAB2 by directly binding to the cis-DNA element on its promoters, while GmDof11 directly inhibited the expression of FAD2. Thus, GmDof4 and GmDof11 might modify the oleic acid content in rapeseed by directly regulating the genes that are associated with fatty acid biosynthesis.

AIM: To evaluate the impact of the Janus kinase 2 single nucleotide polymorphisms (SNPs) on gastric cancer risk. METHODS: In this hospital-based, case-control study, the genotypes were identified by polymerase chain reaction-restriction fragment length polymorphism protocols in 661 individuals (359 gastric cancer patients and 302 age and sex matched cancer-free controls). RESULTS: Both the frequency of A allele in rs2230724 and G allele in rs1887427 were more frequent in patients with gastric cancer (P = 0.013 and 0.001, respectively). Compared with the common genotype, subjects with the (AG+AA) genotypes of rs2230724 and the (AG+GG) genotypes of rs1887427 had a 59% and 98% increased risk of developing gastric cancer, respectively (P = 0.010, adjusted OR = 1.59, 95% CI = 1.12-2.27; P56 years), males, nonsmokers and urban subjects, while the association between the risk and the rare genotypes of rs1887427 persisted in subgroups of younger individuals (≤56 years), males, nonsmokers and both of rural and urban subjects. CONCLUSION: The JAK2 gene rs2230724 and rs1887427 polymorphisms are associated with an increased risk of gastric cancer in a Chinese Han population.
